Description
本出願は、2010年3月15日に出願された米国特許出願第61/314,037号の優先権を主張し、その全体が参照として本明細書に組み込まれる。
本出願は、対象物(object)を検出するための1分子検出システムおよび当該検出システムを用いる方法に関する。さらに、本出願は、移動可能な光結合器、導波路、および光検出器を含む検出システムに関する。本出願はまた、1分子検出システムに試料をロードする方法に関する。本出願はさらに、1分子核酸のシークエンシングの方法を含む1分子検出の方法に関する。
本明細書に記載される検出システムは、たとえば1分子対象物などの対象物を検出することができる。対象物は、たとえば蛍光色素分子、リン光色素分子、量子ドットまたは発光ナノ粒子などの発光源(source of luminescence)であってもよい。また対象物は光散乱粒子であってもよい。さらに、対象物は、発光能を備えない標的分子であってもよいが、光を放射することのできる標識物(labeling object)(例えば、蛍光色素分子、リン光色素分子、または量子ドット)に付着され得る。ある標識物は特定の標的分子に付着し得る。このため、標的分子は標識物を介して同定され得る。2つ以上の標識物が、1つの標的分子に付着されてもよい。対象物は、発光能を備えず、かつ順番に光を放射することのできる複数の標識物(例えば、第1の波長の光が、少なくとも第1の励起された蛍光分子(excited fluorescent molecule)から放射され、そして、第2の蛍光分子により少なくとも部分的に吸収され、ここで第2の蛍光分子が第2の光、すなわち第2の波長の光を放射するFRET)に付着される標的分子であってよい。
本検出システムは、移動可能な光結合器、検出器および導波路を含んでいてもよく、ここで前記導波路は移動可能な光結合器のためのアダプター部位を含む。
1.2.1 導波路
図1に示されるように、いくつかの実施形態において、平面導波路110は、コア層112、上方クラッド層114および下方クラッド層116を含み得る。コア層112は、たとえば酸化シリコン−チタン(silicon-titanium oxide)(SixTi1-xO2、ここで0<x<1)、酸化チタン(titanium oxide)、酸化タンタル(tantalum oxide)、酸化ニオブ(niobium oxide)、酸化ハフニウム(hafnium oxide)、酸化アルミニウム(aluminum oxide)、酸化ジルコニウム(zirconium oxide)、窒化シリコン(silicon nitride)、窒化アルミニウム(aluminum nitride)、窒化チタン(titanium nitride)、ポリカーボネート(PC)、PMMA、またはSu8などのn2の屈折率を有する材料を含んでいてもよい。上方および下方クラッド層114および116はそれぞれ、n3およびn4の屈折率を有する材料を含んでいてもよい。上方および下方クラッド層114および116の材料は同じでもよく、また異なっていてもよい。上方クラッド層114または下方クラッド層116に適した材料には、例えば酸化シリコン(silicon oxide)、フッ化マグネシウム(magnesium fluoride)、フッ化カルシウム(calcium fluoride)、酸化アルミニウム(aluminum oxide)、Su8、PMMAまたはポリカーボネートが含まれ得る。コア層112の屈折率n2は上方および下方クラッド層114および116の屈折率n3およびn4より高くてもよい。
図1および図2に例示されるように、少なくとも1つの移動可能な光結合器のアダプター部位104は、導波路の少なくとも上方クラッド層114中に形成され得る。アダプター部位はナノウェルであってもよい。ナノウェルの上部開口部は、ナノウェルの底部より大きくてもよい。ナノウェルの形状に限定はない。例えば、ナノウェルの水平断面図は、円形、楕円形、長方形、正方形またはひし形であってもよい。ナノウェルアダプター部位の底部のサイズにもまた限定はない。例えば、ナノウェルの底部のサイズは、励起光のおよその波長よりも小さいものであってもよい。いくつかの実施形態において、ナノウェルの底部のサイズは、励起光の波長の約2分の1、約4分の1、または約8分の1よりも小さい。本明細書において、“サイズ”は、ナノウェルの水平断面図が円形、楕円形または長方形である場合、直径、長軸の長さまたは長辺の長さを表し得る。ナノウェルの水平断面図が正方形またはひし形である場合は、“サイズ”は辺の長さを表し得る。1実施形態において、ナノウェルの上部開口部の長さ(すなわち、直径、長軸の長さまたは長辺の長さ)は、約1から約10μmであってもよく、そして、ナノウェルの底部の直径は約10から約500nmであってもよく、ナノウェルの底部に垂直な方向に対するナノウェルの側壁の角度は、約60度よりも小さくてもよい。かかる構成は、ただ1つの移動可能な光結合器だけが、ナノウェルの底部に近い領域に入ることが可能であるようにするであろう。
実施形態は、導波路の少なくとも第1のクラッド層中に形成されるアダプター部位に1分子対象物を局在化させることのできるであろう移動可能な光結合器を含む。移動可能な光結合器はその表面上に、検出される1分子対象物を結合することのできる少なくとも1つの結合部位(binding moiety)を局在化させることができる。結合部位は、対象物を結合することのできる単一分子または分子複合体(例えば、受容体、抗体、酵素、もしくは、酵素を含む反応複合体などの多量体)であってもよい。検出される1分子対象物は、アダプター部位に位置している移動可能な光結合器の表面上に局在化された結合部位に結合することができ、これにより、結合部位および光結合器を介して、有効な信号励起および観測のための限定空間内に対象物が局在化される。表面に局在化した(surface-localized)結合部位への1分子対象物の結合が検出される場合に、任意の時点で検出される対象物の数が結合部位に同時に結合できる対象物の数より大きくならないよう、移動可能な光結合器はその表面上に1つの結合部位のみを局在化してもよい。よって、結合部位が一度にただ1つの対象物と結合する場合、本検出システムは、移動可能な光結合器の表面上に局在化された結合部位に結合している1つの対象物を検出し得る。

いくつかの実施形態において、1分子対象物のための表面局在化(surface-localized)結合部位(すなわち、1分子対象物を結合することのできる一つの分子または分子複合体)を有する移動可能な光結合器粒子は、光結合器のデザインに応じて、電場、磁場を利用して、または、親水性表面特性もしくはその他の化学的特性を利用して、導波路中に形成されるアダプター部位に局在化される。
いくつかの実施形態において、図4に示されるように、光学フィルター118がコア層112と検出器102との間に配置されてもよい。いくつかの実施形態において、フィルターは下方クラッド層(図4には図示せず)と光検出器102との間に配置されてもよい。いくつかの実施形態において、光学フィルターは下方保護層(図示せず)と光検出器102との間に配置されてもよい。いくつかの実施形態では、下方保護層自体が光学フィルターとして機能してもよい。光学フィルターは、一定の範囲内の波長を有する光は通過させるが、一定の範囲外の波長を有する光は少なくとも部分的にブロックすることができる。したがって、光学フィルター118を適切に選択することにより、対象物から放射される光は通過できる一方で、励起光により生じるノイズは減少し、その結果S/N比が改善する。
別の局面において、本開示は、本明細書に開示される検出システムを用いて1分子対象物などの対象物を検出する方法に関する。本明細書において、用語“1分子対象物”は、1分子からなる対象物、および、例えば1つの多重体ポリペプチド複合体(multimeric polypeptide complex)または二本鎖DNAの1のセグメントなどの非共有的に結合された(noncovalently linked)多数の分子からなる1つの対象物を含む。対象物を含む試料溶液で検出システムの導波路中に形成されたアダプター部位が満たされてよい。光源によって放射された入射光は、少なくとも一部が光結合器によって導波路内に導かれ、導波路のコア層内を伝播することができる。導波路内に導かれた光は、励起光として機能することができ、そして少なくとも部分的には導波路内に形成されたアダプター部位に局在化される移動可能な光結合器に連結することができる。対象物は、アダプター部位の底部の、および/または、アダプター部位に局在化された光結合器の表面の周りの有効な励起ゾーンに入ると、励起光によって励起され、そして、光検出器により検出される光を放射することができる。
本明細書に記載される方法におけるいくつかの実施形態において、1つまたはそれ以上の標識が、標的1分子対象物(複数の対象物)(すなわち、例えばヌクレオチドなどの検出される物質(複数の物質)、ヌクレオチド類似体を含む)、プライマー、抗体などのプローブ、または対象物(複数の対象物)もしくは他の試薬(複数の試薬)と相互に作用するその他の試薬(複数のプローブ)に結合される。1分子対象物に、または対象物の量もしくは存在とシグナルとの相関において有用であり得るプローブに、任意の標識が用いられ得る。
本検出システムは、分子検出、例えば核酸シークエンシングなどの方法または処理工程に用いられてもよい。このシステム、およびそれを用いる方法または処理工程は、例えば分析および診断的な適用に有用である。
検出に適した核酸としては、例えばDNA、RNA、またはPNA(ペプチド核酸)などの任意の核酸が挙げられ、そして、天然(naturally occurring)または人工(artificial)の配列を含む、既知および未知両方の任意の配列を含んでいてよい。核酸は、天然由来(naturally derived)、組み替えで製造されたもの(recombinantly produced)、または化学的に合成されたものであってもよい。核酸は、天然のヌクレオチド、自然界には存在しないヌクレオチド類似体、または修飾ヌクレオチドを含んでいてもよい。検出される核酸の長さは、実際の適用に準じて異なり得る。いくつかの実施形態において、核酸は、少なくとも10、20、50、100、200、500、1000、2000、5000、10000、20000塩基、またはそれ以上の塩基を含んでいてもよい。いくつかの実施形態では、核酸は、10から20、10から50、10から100、50から100、50から500、50から1000、50から5000、500から2000、500から5000、または1000から5000の塩基であってもよい。
いくつかの実施形態において、直鎖状核酸は、核酸の5’末端、3’末端、または5’末端および3’末端の両方に連結される1つまたはそれ以上の末端連結プライマーをさらに含んでいてもよい。特定の実施形態では、末端連結プライマーは核酸の3’末端に固定(affixed)されてもよい。末端連結プライマーは、1つまたはそれ以上の検出プライマー(detecting primers)、例えばシークエンシングプライマー(sequencing primer)などのための相補配列を提供するために用いられ得る。
シークエンシングプライマーは、検出されることとなる核酸の断片または結合された(associated)末端連結プライマーに相補的な一本鎖オリゴヌクレオチドである。いくつかの実施形態において、シークエンシングプライマーは少なくとも8、10、15、20、25、30、35、40、45、50またはそれ以上のヌクレオチド長であってもよい。特定の実施形態において、シークエンシングプライマーは、8から25、10から20、10から30、または10から50のヌクレオチド長であってもよい。シークエンシングプライマーは、天然のヌクレオチド、天然界に存在しないヌクレオチド類似体、または修飾ヌクレオチドを含む任意のタイプのヌクレオチドで構成されてもよい。
いくつかの実施形態は、核酸をシークエンシングする方法であって、a)(i)移動可能な光結合器、(ii)コア層および第1のクラッド層を含む導波路であって、移動可能な光結合器のための少なくとも1つのアダプター部位が少なくとも第1のクラッド層中に形成されている導波路、および(iii)光検出器、を含む検出装置を提供する工程、b)少なくとも1つの核酸分子を提供する工程、c)少なくとも1つの核酸分子を移動可能な光結合器の表面上に個々に局在化させる工程、d)少なくとも1つの核酸がその表面上に局在化されている移動可能な光結合器をアダプター部位に局在化させる工程、e)少なくとも1つの核酸分子の合成による1分子シークエンシング(single molecule sequencing-by-synthesis)を行う工程であって、合成による1分子核酸のシークエンシングが、核酸中の少なくとも1つの塩基のアイデンティティに相関する放射光を産生する工程、f)検出器を用いて放射光を検出することにより、出力信号を得る工程、ならびにg)出力信号を処理して、核酸に含まれる少なくとも1つの塩基のアイデンティティを決定する工程、を含む方法である。
いくつかの実施形態において、検出システムは、塩基伸長シークエンシング中に発生された光を検出するために用いられてもよい。いくつかの実施形態において、塩基伸長シークエンシングは、シークエンシングされる一本鎖核酸、シークエンシングされる核酸の3’末端に連結された(associated with)末端連結プライマー、およびそれにアニールされたシークエンシングプライマーを含む一部二本鎖(partial duplex)の試料核酸を提供することにより開始する。いくつかの実施形態では、その後ポリメラーゼおよび修飾ヌクレオチドが適切なバッファー中で光検出システムに適用されてもよい。いくつかの実施形態において、ヌクレオチドは共有結合している検出可能な標識、例えば、蛍光標識、および、いかなる二次的な伸長をも防ぐための保護基を含んでいてもよい。したがって、シークエンシングプライマーの3’末端への1つのヌクレオチドの付加の後、シークエンシングは停止する。
いくつかの実施形態において、合成によるシークエンシングは、例えば、保護基を用いずに、多数の連続した伸長とともに進行してもよい。これらの実施形態では、重合反応が、ヌクレオシド三リン酸加水分解後のピロリン酸の遊離、すなわちベータおよびガンマリン酸複合体の遊離を検出することにより観測され得る。この複合体は、上述したように、例えば複合体上の蛍光部位により直接的に、または、例えばピロリン酸を化学もしくは生物発光検出システムに連結させることによって間接的に、検出され得る。
本検出装置は、何百万もの核酸のセグメントを同時に検出することができる。各セグメントが、例えば、1000塩基長である場合、1つの装置は、何十億以上もの塩基配列を一度に得ることができる。以下で論じられることは、本明細書において提供されるシステムおよび方法のさらなる応用である。
本検出システムは、例えば、ウィルス、バクテリア、菌類、真核生物、または例えば哺乳動物、例えばヒトなどの脊椎動物の全ゲノムまたは部分ゲノムシークエンシングを行うために用いられ得る。
別の実施形態において、本検出システムは、遺伝子発現プロファイリングのためにcDNAをシークエンスするために用いられ得る。例えば、mRNAレベルが、特定のシークエンスが装置上で検出される相対頻度を測定することにより定量化され得る。本明細書において記載されるように、数百万個のcDNA分子が装置上で並行してシークエンシングされ得る。1つの細胞が平均して350000個のmRNA分子を含むとすると、細胞あたりたった1コピー存在する転写産物ですら、100万のシークエンシング反応中に、およそ3回シークエンシングされると期待される。したがって、本検出システムは、1つのコピー数感度(single-copy-number sensitivity)を有する1分子シークエンシングとして適切である。他の実施形態において、本検出システムは、遺伝子発現プロファイリングのために直接的にRNAをシークエンシングするために用いられ得る(すなわち、直接RNAシークエンシング(direct RNA sequencing)、例えば、Ozsolakら、NATURE 461: 814-818 (2009) を参照されたい)。
(a)FRET
いくつかの実施形態において、分子は、蛍光共鳴エネルギー移動(FRET、フェルスター(Foerster)共鳴エネルギー移動としても知られる)により、本検出システム上で検出され得る。当該分野で知られているように、FRETは、励起されたドナー分子がエネルギーを無放射的に(non-radiatively)アクセプター分子へ移動する際に起こり、エネルギー、通常、光を放射する。FRETは、例えば、検出されている分子の有効励起および発光波長の間のより良好なスペクトル分離を提供することなどによって、背景光を低減するために有用であり得る。FRETはしばしば、ドナーおよびアクセプター分子の間の距離の6乗でその効率が減少することから、近接する分子の相互作用を検出するために用いられる。例えば、Zhangら(Nature Materials,4:826-31 (2005) )は、FRETにより核酸のハイブリダイゼーションを検出した。ここでは、ビオチン化核酸標的がアビジンコートされた量子ドットのドナーに共役され、その後Cy5で共役されたDNAプローブを励起した。いくつかの実施形態において、試料溶液中で遊離の標識された分子と、この遊離分子に結合し、そして、移動可能な光結合器の表面上に局在化されている標識された分子または分子複合体とが、FRETによる検出のためのドナー/アクセプター(またはその逆)のペアを形成し得る。
いくつかの実施形態では、発色団は、2つまたはそれ以上の光子により励起され得る。例えば、いくつかの実施形態において、FRETにおけるドナーまたはアクセプター発色団の励起は、2つまたはそれ以上の光子によるものであってよい。2光子および多光子励起は、例えば、米国特許第6,344,653号明細書および第5,034,613号明細書にさらに記載されている。
いくつかの実施形態において、検出システムの励起光源および光検出器は、特有の位相シフトをもつように調節され得る。当該分野で公知の方法を用いて、例えば、2008年2月14日に公開された米国特許出願公開第2008/0037008号明細書に開示されているように、本検出システム上で検出されている分子から放射される光は、励起光源からの干渉なしに、対応する光検出器で測定され得る。
いくつかの実施形態において、方法は、生細胞または固定細胞であり得る生体細胞中の少なくとも1つの対象物により発せられる光の検出に関する。いくつかの実施形態において、少なくとも1つの対象物は、少なくとも1つの量子ドットを含む少なくとも1つの対象物、少なくとも1つの蛍光タンパク質を含む少なくとも1つの対象物、および、少なくとも1つの蛍光性の小さな化学的部位(fluorescent small chemical moiety)を含む少なくとも1つの対象物から選択される。いくつかの実施形態において、少なくとも1つの対象物は、蛍光標識され、そして、少なくとも1つのオリゴヌクレオチド、ポリヌクレオチド、オリゴペプチド、ポリペプチド、オリゴ糖、多糖、または脂質を含む。
3.1 実施例1−その表面上に核酸合成反応複合体が局在化されたナノ球体光結合器の製造
図8に図式化された処理工程を用いて一本鎖環状DNA鋳型を構築する。標的二本鎖核酸フラグメントのプールを変性させ、そして、自己相補的(self-complementary)アダプター核酸分子と結合させる。アダプター核酸分子は、標的核酸フラグメントのそれぞれの一本の鎖の末端に相補的である突出配列(overhanging sequences)を含む。アダプター分子は一本鎖標的鎖にアニールすることができ、そして、アダプター分子を標的核酸フラグメントのそれぞれに連結させるためにライゲーション酵素(ligating enzyme)を加える。次いで、このライゲーションの生成物を変性させ、そして、各標的鎖の末端に連結された両方のアダプター分子配列に相補的な結合核酸分子(linking nucleic acid molecule)と結合させる。次いで、ライゲーション酵素を用いて各標的鎖を環状化する。
ナノ球体粒子は一方の半球上をストレプトアビジンで修飾される。シークエンシングプライマー(例えば、図8に示されるような結合核酸分子)の配列に相補的な配列をそれぞれ含むビオチン化オリゴヌクレオチドプライマーを、ストレプトアビジン修飾のナノ球体と結合させ、これによりビオチン化プライマーをストレプトアビジンコートされたナノ球体の半球に連結させる。オリゴヌクレオチドでコートされたナノ球体を、実施例1で記載したようなDNAポリメラーゼ、環状鋳型鎖および複製鎖を含む反応複合体と結合させる。複製鎖に取り込まれたシークエンシングプライマーの配列が、ナノ球体の一方の半球上に固定された相補的オリゴヌクレオチドにハイブリダイズし、これによって図10に図示されるように反応複合体をナノ球体の表面に固定させる。
ナノ球体粒子は一方の半球上をストレプトアビジンで修飾される。ランダムヌクレオチド配列をそれぞれ含むビオチン化オリゴヌクレオチドプライマーを、ストレプトアビジン修飾のナノ球体と結合させ、これによりビオチン化プライマーをストレプトアビジンコートされたナノ球体の半球に連結させる。オリゴヌクレオチドでコートされたナノ球体を、実施例1で記載したようなDNAポリメラーゼ、環状鋳型鎖および複製鎖を含む反応複合体と結合させる。新生複製鎖(nascent replicated strand)が、ナノ球体の一方の半球上に固定されたオリゴヌクレオチドにハイブリダイズし、これによって図11に図示されるように反応複合体をナノ球体の表面に固定させる。
図12に図式化された処理工程を用いて二本鎖環状DNA鋳型を構築する。標的二本鎖核酸フラグメントのプールを変性させる、そして、自己相補的アダプター核酸分子と結合させる。アダプター核酸分子は、標的核酸フラグメントのそれぞれの一本の鎖の末端に相補的である突出配列(overhanging sequences)を含む。アダプター分子は各一本鎖標的鎖にアニールすることができ、そして、アダプター分子を各標的核酸フラグメントに連結させるためにライゲーション酵素(ligating enzyme)を加える。次いで、このライゲーションの生成物を変性させ、そして、各標的鎖の末端に連結された両方のアダプター分子配列に相補的な結合核酸分子(linking nucleic acid molecule)と結合させる。次いで、ライゲーション酵素を用いて各標的鎖を環状化する。
ナノ球体粒子を磁性官能基(magnetic functional groups)を用いて均一に表面修飾する。核酸合成反応複合体を、実施例1に記載したように、ナノ球体の磁気的に修飾された表面上に局在化させる。アダプター部位の下に配置されるマイクロ加工コイル(micro-fabricated coils)を用いて、表面局在化反応複合体を有するナノ球体を、導波路中に形成されたアダプター部位に局在化させる。マイクロ加工コイルに電流を通すことにより、表面局在化反応複合体を有するナノ球体をアダプター部位にトラップする磁場が生じる。こうして、反応複合体を、導波路中のアダプター部位の光結合器の表面上に局在化させ、そして、導波路のコア層の表面近傍の限定空間内に局在化し得る。
ナノ球体粒子の表面の一部を磁性官能基で修飾する。核酸合成反応複合体を、実施例2から4のいずれかにおいて記載したように、ナノ球体の磁気的に修飾された表面上に局在化させ、ここで、磁性官能基で修飾されているナノ球体の同じ表面がまた、ストレプトアビジンを用いて修飾される。アダプター部位の下に配置されるマイクロ加工コイルを用いて、表面局在化反応複合体を有するナノ球体を、導波路中に形成されたアダプター部位に局在化させる。マイクロ加工コイルに電流を通すことにより、反応複合体が取り込まれた磁気的に修飾された表面を導波路のコア層に向かわせて、反応複合体が取り込まれたナノ球体をアダプター部位にトラップする磁場が生じる。こうして、反応複合体を、導波路のコア層の表面近傍の限定空間内のアダプター部位に局在化させる。
ナノ球体粒子を導電材料、すなわち荷電基を含む材料で均一に表面修飾する。核酸合成反応複合体を、実施例1で記載したように、ナノ球体の導電材料で修飾された表面上に局在化させる。アダプター部位でマイクロ加工電極(micro-fabricated electrode)を用いることにより、表面局在化反応複合体を有するナノ球体を、導波路中に形成されたアダプター部位に局在化させる。マイクロ加工電極は、アダプター部位の下に配置されるスライドガラスを含み、ここで、前記スライドガラスは導電材料、例えばインジウムスズ酸化物の層でコートされており、電極の導電面として機能する。同じように導電材料でコートされ、そして、反応複合体がロードされたナノ球体を含む試料溶液の上に位置するスライドガラスは、相殺電極(counteracting electrode)として機能する。マイクロ加工電極に電流を印加して、表面局在化反応複合体を有するナノ球体をアダプター部位にトラップする電極間の電位差を生じさせる。こうして、反応複合体を、導波路中のアダプター部位における光結合器の表面上に局在化させ、そして、導波路のコア層の表面近傍の限定空間内に局在化させ得る。
ナノ球体粒子の表面の一部を導電材料で修飾する。核酸合成反応複合体を、実施例2から4のいずれかにおいて記載したように、ナノ球体の導電材料で修飾された表面上に局在化させ、ここで、導電材料で修飾されているナノ球体の同じ表面がまた、ストレプトアビジンを用いて修飾されている。アダプター部位でマイクロ加工電極を用いることにより、表面局在化反応複合体を有するナノ球体を、導波路中に形成されたアダプター部位に局在化させる。マイクロ加工電極は、アダプター部位の下に位置するスライドガラスを含み、ここで、スライドガラスは導電材料、例えばインジウムスズ酸化物の層でコートされており、電極の導電面として機能する。同じように導電材料でコートされており、そして、反応複合体がロードされたナノ球体を含む試料溶液の上に位置するスライドガラスは、相殺電極(counteracting electrode)として機能する。マイクロ加工電極に電流を印加して、導電材料および反応複合体を用いて修飾されたナノ球体の表面を導波路のコア層の方に向かわせて、表面局在化反応複合体を有するナノ球体をアダプター部位にトラップする電極間の電位差を生じさせる。こうして、反応複合体を、導波路のコア層の表面近傍の限定空間内のアダプター部位に局在化させる。
ナノ球体粒子の一方の半球を親水性官能基で、その他方の半球を疎水基で修飾する。核酸合成反応複合体を、実施例2から4のいずれかにおいて記載したように、ナノ球体の親水性表面上に局在化させ、ここで、親水基を用いて修飾されるナノ球体の同じ表面がまた、ストレプトアビジンを用いて修飾される。図6に示されるように、表面局在化反応複合体を有するナノ球体を、その反応部位に親水性表面修飾を有し、かつその反応部位外に疎水性表面修飾を有するアダプター部位に局在化させる(ここで、表面1および3は親水性であり、表面2および4は疎水性である)。反応部位に位置する局在化反応複合体を有するナノ球体の親水性表面が導波路のコア層の方を向いている状態で、ナノ球体がアダプター部位に配向される(orients)。こうして、反応複合体を、導波路のコア層の表面近傍の限定空間内のアダプター部位に局在化させる。
ナノ球体粒子上に局在化された核酸合成反応複合体を、実施例5から9のいずれかにおいて記載したように、導波路中に形成されたアダプター部位に局在化させる。試料溶液は、dATP、dCTP、dGTPおよびdTTPの各々に固有の蛍光団を用いてそれらのベータまたはガンマフォスフェートを標識したdNTPsを含む。試料溶液に、DNAポリメラーゼおよび適切なバッファー成分などの追加のシークエンシング試薬を補充してもよい。DNA複製フォークとナノ球体の表面との間の距離は、数十から数百ナノメーターの範囲である。合成反応の各工程において、標識されたdNTPsの4種のうち1種が、反応複合体の活性部位と連結し、ここで、標的核酸の対応する塩基と塩基対が形成される。蛍光標識は、アダプター部位の底部に形成されるエバネッセント光場により、および/または、ナノ球体の表面から放射されるエバネッセント光場により、励起される。蛍光団で標識されたヌクレオチドポリリン酸(nucleotide polyphosphate)の活性部位における伸長ヌクレオチド鎖への組み込みを、dNTPに結合した蛍光団の発光を検出することによってリアルタイムで検出する。組み込まれたそれぞれのヌクレオチドのアイデンティティをその蛍光標識によって決定し、ここで、蛍光標識は、伸長鎖への組み込み後に、ヌクレオチドから開裂される。標的核酸の配列は、重合反応中に検出された蛍光発光シグナルの配列を核酸配列に変換することによって得られる。
アダプター部位を含むシングルモード導波路およびナノ球体光結合器を通る励起光伝播のシミュレーションは、ナノ球体がシングルモード導波路からの光を連結させ得ることを実証する。移動可能な光結合器のアダプター部位を含むシングルモード導波路と、ナノ球体光結合器とを含むシミュレートされた検出システムの略図が、図14に示されている。このシミュレートされたシステムにおいて、ナノ球体の光結合器(Ta2O5)および導波路のコア層(Ta2O5)はいずれも屈折率が2.26である。シングルモード導波路のコア層の厚さは100nmであり、そして、下方クラッド層の厚さは500nmである。導波路のクラッド層はSiO2からなり、屈折率は1.487である。移動可能な光結合器のナノ球体の直径は350nmであり、アダプター部位に位置している。アダプター部位は逆円錐形の(inverted, cone-shaped)ナノウェルであり、前記ナノウェルの開口角(opening angle)(つまり、錐体の1側面から正反対の側面の間の角度)は112.6°である。ナノウェルの円形の底部の直径は100nmであり、そして、ナノウェルは水で満たされており、その屈折率は1.33である。かかる構成において、光結合器およびコア層はいずれも、単一横電場(transverse electric,TE)モードおよび単一横磁場(transverse magnetic,TM)モードを有する光波を伝播させることができる。
実施例11で記載したのと同様のシミュレーションにおいて、ナノ球体のTa2O5光結合器の直径は100nmである。シングルモード導波路のTa2O5コア層の厚さは100nmである。導波路のクラッド層はSiO2からなる。下方クラッド層の厚さは500ナノメートルである。アダプター部位は円錐形のナノウェルであり、そして、その円錐ナノウェルの開口角(つまり、錐体の1側面から正反対の側面の間の角度)は112.6°である。ナノウェルの円形の底部の直径は100nmであり、そして、ナノウェルは水で満たされている(屈折率は1.33)。この構成に基づいてシミュレートした検出システムの概略図が図19に示されている。入射波は波長473nmのTE−偏光光場(TE-polarized optical field)である。シミュレートした定常電場分布の等高線マップを表している図20(a、右側の画像)に示されるように、電場の大部分は導波路のコア層のすぐ近傍に残存している。検出システムの光エネルギーは図20(b)に示されており、該図は、ナノ球体の下側表面上に誘起された光場を示している(右側に高倍率で示されている)。
Claims (36)
- a)移動可能な光結合器、
b)コア層および第1のクラッド層を含む導波路であって、前記移動可能な光結合器のための少なくとも1つのアダプター部位が少なくとも前記第1のクラッド層中に形成されている導波路、
ならびに、
c)光検出器、
を含む1分子検出システムであって、
前記移動可能な光結合器が、前記アダプター部位内の前記コア層に隣接するその表面の少なくとも一部に標的分子を担持でき、および、前記標的分子を前記アダプター部位に特定の向きで局在化させることができ、前記移動可能な光結合器が、前記第1のクラッド層の屈折率よりも大きい屈折率を有し、かつ前記移動可能な光結合器の屈折率が前記コア層の屈折率と実質的に同じまたは等しい検出システム。 - 前記検出システムが光源をさらに含む請求項1記載の検出システム。
- 前記移動可能な光結合器のための前記少なくとも1つのアダプター部位がナノウェルである請求項1記載の検出システム。
- 前記ナノウェルの底部に垂直な方向に対する前記ナノウェルの側壁の角度が60度よりも小さい請求項3記載の検出システム。
- 前記ナノウェルが円錐形である請求項3記載の検出システム。
- 前記移動可能な光結合器がナノスケール粒子である請求項1記載の検出システム。
- 前記ナノスケール粒子が、前記コア層に沿って伝播する光波の波長の約1/10から2倍までの長さを有する請求項6記載の検出システム。
- 前記少なくとも1つのアダプター部位が、前記第1のクラッド層の全層まで延伸している請求項1記載の検出システム。
- 前記少なくとも1つのアダプター部位が、前記第1のクラッド層の全層および前記コア層の厚みの一部まで延伸している請求項1記載の検出システム。
- 前記少なくとも1つのアダプター部位が、前記第1のクラッド層の全層および前記コア層の全層まで延伸している請求項1記載の検出システム。
- 前記コア層が、少なくとも1つの、SiXTi1-XO2、TiO2、Ta2O5、Nb2O5、HfO2、Al2O3、ZrO2、ZnS、SiNX、AlNX、TiNX、PC、PMMAまたはSU8から選択される材料で作製される請求項1記載の検出システム。
- 前記移動可能な光結合器が、酸化物、ポリマー、金属、硫化物、セレン化物または窒化物から選択される材料で作製される請求項1記載の検出システム。
- 前記移動可能な光結合器が酸化物で作製される請求項12記載の検出システム。
- 前記酸化物が、SiO2、TiO2、Ta2O5またはFe3O4から選択される請求項13記載の検出システム。
- 前記移動可能な光結合器がポリマーで作製される請求項12記載の検出システム。
- 前記移動可能な光結合器がポリスチレンで作製される請求項15記載の検出システム。
- 前記移動可能な光結合器が、コア材料およびシェル材料を含むコアシェル構造を有している請求項1記載の検出システム。
- 前記コア材料およびシェル材料が異なり、そして、それぞれ独立に酸化物、ポリマー、金属、硫化物、セレン化物または窒化物から選択される請求項17記載の検出システム。
- 前記移動可能な光結合器が、前記光結合器が特定の向きで前記アダプター部位に位置できるような特性を備える請求項1記載の検出システム。

- 1分子対象物を検出する方法であって、
a)光源からの入射光を導波路に導入し、これにより前記導波路中に励起光を形成させる工程、
b)移動可能な光結合器上に1分子対象物を局在化させる工程、
c)(b)記載の前記移動可能な光結合器を、前記導波路の少なくとも第1のクラッド層中に形成される移動可能な光結合器のためのアダプター部位に局在化させる工程、および
d)前記移動可能な光結合器上に局在化された前記1分子対象物を前記励起光によって励起し、前記1分子対象物に光検出器により検出される光を放射させる工程、
を含む方法であって、
前記移動可能な光結合器が、前記アダプター部位内の前記コア層に隣接するその表面の少なくとも一部に標的分子を担持でき、および、前記標的分子を前記アダプター部位に特定の向きで局在化させることができ、前記移動可能な光結合器が、前記第1のクラッド層の屈折率よりも大きい屈折率を有し、かつ前記移動可能な光結合器の屈折率が前記コア層の屈折率と実質的に同じまたは等しい方法。 - 1分子対象物を検出する方法であって、
a)i)移動可能な光結合器、
ii)コア層および第1のクラッド層を含む導波路であって、前記移動可能な光結合器のための少なくとも1つのアダプター部位が少なくとも前記第1のクラッド層中に形成されている導波路、
ならびに
iii)光検出器、
を含む検出装置を提供する工程、
b)1分子対象物を結合させることのできる少なくとも1つの結合部位を提供する工程、
c)前記少なくとも1つの結合部位を前記移動可能な光結合器上に個々に局在化させる工程、
d)前記移動可能な光結合器上に局在化された前記少なくとも1つの結合部位に、1分子対象物分子を提供する工程、
e)前記少なくとも1つの結合部位および1分子対象物がその上に局在化されている前記移動可能な光結合器を、前記アダプター部位に局在化させる工程、
f)光源からの入射光を前記導波路に導入し、これにより前記導波路中に励起光を形成する工程、
h)前記移動可能な光結合器上に局在化された前記少なくとも1つの結合部位に結合した前記1分子対象物分子を前記励起光により励起して、前記1分子対象物に光検出器により検出される光を放射させる工程、
を含む方法であって、
前記移動可能な光結合器が、前記アダプター部位内の前記コア層に隣接するその表面の少なくとも一部に標的分子を担持でき、および、前記標的分子を前記アダプター部位に特定の向きで局在化させることができ、前記移動可能な光結合器が、前記第1のクラッド層の屈折率よりも大きい屈折率を有し、かつ前記移動可能な光結合器の屈折率が前記コア層の屈折率と実質的に同じまたは等しい方法。 - 核酸をシークエンシングする方法であって、
a)i)移動可能な光結合器、
ii)コア層および第1のクラッド層を含む導波路であって、前記移動可能な光結合器のための少なくとも1つのアダプター部位が少なくとも前記第1のクラッド層中に形成されている導波路、
ならびに
iii)光検出器、
を含む検出装置を提供する工程、
b)少なくとも1つの核酸分子を提供する工程、
c)前記移動可能な光結合器上に前記少なくとも1つの核酸分子を個々に局在化させる工程、
d)前記少なくとも1つの核酸分子がその上に局在化されている前記移動可能な光結合器を前記アダプター部位に局在化させる工程、
e)前記少なくとも1つの核酸分子の合成による1分子シークエンシングを行う工程であって、合成による前記1分子核酸のシークエンシングが、前記核酸中の少なくとも1つの塩基のアイデンティティに相関する放射光を産生する工程、
f)前記検出器を用いて前記放射光を検出することにより、出力信号を得る工程、ならびに
g)前記出力信号を処理して、前記核酸に含まれる少なくとも1つの塩基のアイデンティティを決定する工程、
を含む方法であって、
前記移動可能な光結合器が、前記アダプター部位内の前記コア層に隣接するその表面の少なくとも一部に標的分子を担持でき、および、前記標的分子を前記アダプター部位に特定の向きで局在化させることができ、前記移動可能な光結合器が、前記第1のクラッド層の屈折率よりも大きい屈折率を有し、かつ前記移動可能な光結合器の屈折率が前記コア層の屈折率と実質的に同じまたは等しい方法。
