背景技术
肿瘤坏死因子(TNF)超家族是共有调节细胞存活和细胞死亡的主要功能的蛋白质家族。TNF超家族的成员共有共同的核心基序,其由两个反平行的β折叠片(具有反平行的β链)组成,形成“果冻卷(jelly roll)”β结构。TNF超家族成员共有的另一个共同特征是形成同源或异源三聚体复合物。TNF超家族成员的这些三聚体形式结合并激活特定的TNF超家族受体。
TNFα是TNF超家族的原型成员。TNFα生产的失调牵涉到许多具有重大医学重要性的病理状况。例如,TNFα牵涉到类风湿性关节炎、炎性肠病(包括克罗恩氏病)、牛皮癣、阿尔茨海默氏病(AD)、帕金森病(PD)、疼痛、癫痫、骨质疏松症、哮喘、系统性红斑狼疮(SLE)和多发性硬化症(MS)。TNF超家族的其他成员也牵涉到病理状况,包括自身免疫性疾病。
发明概述
当受体以与TNF单体相当或过量的浓度存在(即摩尔(浓度)比为至少1:1(受体:单体);至少3:1(受体:三聚体))时,TNF三聚体通常会结合三个受体。本发明人已经鉴定了调节TNF信号传导的小分子实体(SME)。这些SME化合物通过结合三聚体形式的TNF、诱导和/或稳定三聚体中的构象变化而发挥作用。结合有化合物的三聚体对必需的受体具有改变的亲和力,尤其是对第二和第三受体的亲和力降低,这减少了每个三聚体-化合物复合物结合的受体的数量。相应地,通过受体的下游信号传导减少。因此这些化合物可用于治疗由TNF介导的病症。本发明人还开发了鉴定能够以这种方式调节TNF信号传导的化合物的方法。
本发明因此提供了鉴定能够结合TNF超家族成员三聚体蛋白质并调节三聚体蛋白质的通过必需的TNF超家族受体的信号传导的化合物的方法,所述方法包括确定每个三聚体-化合物复合物结合的受体的平均数量,从而鉴定化合物是否能够调节通过受体的信号传导。
本发明还提供了:

附图简述
图1显示在不存在化合物的情况下TNFα/TNF-R1信号传导中牵涉的相互作用。TNFα三聚体以93pM的KD结合前两个受体,并以约1μM的KD结合第三受体。这些三聚体和受体复合物(与三个受体结合)然后通过受体的二聚化形成筏(raft)结构,其导致下游信号传导。
图2显示了仅两个受体二聚体与化合物稳定的TNFα三聚体相互作用的晶体结构。
图3显示了两种类型的化合物(A和B)对TNFα/TNF-R1信号传导的影响。两种化合物对受体二聚体的形成都没有影响,但是诱导和/或稳定了具有畸变构象的三聚体的形成。具有第一类化合物(A)的三聚体结合第一和第二受体,但对第三受体具有降低的亲和力。因此,形成仅结合两个受体的三聚体。具有第二化合物(B)的三聚体结合第一受体,但对第二和第三受体具有降低的亲和力。因此形成仅结合一个受体的三聚体。每个三聚体结合的受体数量的减少干扰了筏形成。
图4显示了能够调节TNF超家族成员三聚体通过TNF受体的信号传导的化合物的结构。图4A显示了式(1)的化合物的结构,图4B显示了式(2)的化合物的结构,图4C显示了式(3)的化合物的结构,图4D显示了式(4)的化合物的结构,图4E显示了式(5)的化合物的结构。
图5显示使用化合物(2)、TNFα和TNFR1(相对于三聚体-化合物复合物3.2倍过量)的尺寸排阻色谱(SEC)实验的结果。在低浓度的化合物(90μM)下,主要峰对应于每个三聚体-化合物复合物结合三个受体。这个峰有一个轻微的肩部,表明一些三聚体-化合物复合物与两个受体结合。当化合物的浓度增加并相对于TNF三聚体的浓度过量(690μM)时,主要峰对应于每个三聚体-化合物复合物结合两个受体。峰上的轻微的肩部表明一些三聚体仍然结合所有三个受体。在该图中,还呈现了包含单独的TNFα以及TNFα和TNFR1(不存在化合物时的阴性对照)的对照的结果。在TNFα和TNFR1阴性对照中,三个受体结合每个三聚体-化合物复合物。这是通过预先孵育相对于TNFα三聚体3.2倍过量的TNFR1来实现的。更多的数据如图6所示。
图6显示了图5中描述的SEC实验的对照。将TNFα与不同浓度的TNFR1(范围为1.2-5倍过量的受体:三聚体)孵育。随着TNFR1浓度的增加,TNFα复合物的分子量增加(左移)。与TNFα三聚体浓度相比,添加5倍过量的TNFR1不会使复合物的分子量增加超过使用3.2倍过量的分子量。这表明TNFα在3个TNFR1与3个TNFα单体(每个三聚体3个TNFR1)的摩尔比下饱和。
图7显示了使用化合物(5)、TNFα和TNFR1(相对于三聚体-化合物复合物的浓度3.5倍过量)的SEC实验的结果。对于对照也给出了结果,其中第一个是在没有化合物的情况下的TNFα和受体。第二和第三个对照仍然是在没有化合物的情况下的TNFα和受体,但是TNFα被突变以破坏第三、第三和第二受体结合位点处的相互作用。其是TNFα和受体的对照显示指示每个三聚体结合三个受体的峰。在一个受体结合位点具有突变的对照显示对应于每个三聚体结合两个受体的峰,并且在两个位点具有突变的对照显示对应于每个三聚体结合一个受体的峰。在化合物(5)存在下获得的峰位于第二和第三对照之间的中间位置,因此表示三聚体分别结合一个受体和两个受体的混合物。
图8A-8D显示结晶学实验的结果,其显示在化合物(1)存在下每个三聚体-化合物复合物结合两个受体。部分(A)-(D)是相同晶体结构的替代视图。
图9显示了用浓度渐增的化合物(3)进行FRET实验的结果。如用封闭抗体会观察到的完全抑制作用将导致没有受体与TNFα结合,即完全抑制FRET信号。在这种情况下,FRET信号被部分抑制。在化合物的最高浓度下,最大抑制率为29%,表明三个受体中的一个被抑制结合TNF三聚体。
图10显示了用浓度渐增的化合物(4)进行FRET实验的结果。同样,FRET信号被部分抑制。在化合物的最高浓度下,最大抑制率为36%。类似于图9所述的观察结果,这表明三个受体中的一个被抑制结合TNF三聚体。
图11显示了通过离子迁移质谱分析受体结合化学计量。在对照(包含TNFα和过量的TNFR1)中,显示每个三聚体-化合物复合物平均结合三个受体。相反,在存在化合物(3)的情况下,受体化学计量减少,并且主要两个受体结合每个三聚体-化合物复合物。
图12显示了具有TNFα和TNFR1的对照样品中的解离常数的测定。随着添加至TNFα的TNFR1浓度的增加,出现不同质量的物质,并随后消失,对应于首先出现与TNFα结合的1个TNFR1,然后是与TNFα结合的2个TNFR1,最后是与TNFα结合的3个TNFR1。
图13显示了具有TNFα、TNFR1和化合物(3)的样品中的解离常数的测定。这表明第三受体的显著较差(较低亲和性)的与TNFα的TNFR1相互作用(0.22nM至9.612nM)。

鉴定TNF超家族成员的调节剂的方法
本发明涉及鉴定能够结合TNF超家族成员三聚体蛋白质并调节三聚体蛋白质的通过必需的TNF超家族受体的信号传导的化合物的方法(用于其的测定法)。因此,通过本发明的方法鉴定的化合物也被称为调节剂。
如下文进一步所述,通过本发明的方法鉴定的化合物通常阻止或减少(抑制)TNF的通过必需的受体的信号传导。这样的化合物是TNF信号传导的拮抗剂。然而,本发明的方法也可用于鉴定激动剂化合物,其增加(增强)TNF通过必需的受体的信号传导。在这两种情况下,化合物都能够调节TNF信号传导,而不必与TNF超家族成员与其受体之间的高亲和力相互作用竞争。
通过本发明的方法鉴定的化合物结合三聚体形式的TNF超家族成员。所述化合物因此是与TNF超家族受体的天然激动剂结合(即与三聚体形式的TNF超家族成员结合)的变构调节剂。下面进一步讨论能够结合TNF三聚体的化合物的筛选方法。
目前已知有22种TNF超家族成员,其是TNFα(TNFSF1A),TNFβ(TNFSF1B),CD40L(TNFSF5),BAFF(TNFSF13B/BlyS),APRIL(TNFSF13),OX40L(TNFSF4),RANKL(TNFSF11/TRANCE),TWEAK(TNFSF12),TRAIL(TNFSF10),TL1A(TNFSF15),LIGHT(TNFSF14),淋巴毒素,淋巴毒素β(TNFSF3),4-1BBL(TNFSF9),CD27L(TNFSF7),CD30L(TNFSF8),EDA(外胚叶发育不全),EDA-A1(外胚叶发育不全A1),EDA-A2(外胚叶发育不全A2),FASL(TNFSF6),NGF和GITRL(TNFSF18)。
本发明的方法可用于鉴定调节任何TNF超家族成员(包括22种已知的TNF超家族成员)的信号传导的化合物。使用本发明方法鉴定的化合物可特异性结合一种或多种TNF超家族成员的三聚体形式。通过本发明的方法鉴定的化合物可以仅与TNF超家族成员中的一种特异性结合,而不与任何其他TNF超家族成员结合。通过本发明的方法鉴定的化合物还可以特异性结合2、3、4种或甚至全部的TNF超家族成员。
具体而言,将理解,化合物结合一种或多种感兴趣的分子(在这种情况下是三聚体形式的TNF超家族成员),并与任何其它分子(其可能包括TNF超家族的其他成员)没有显著的交叉反应性。交叉反应性可以通过任何合适的方法评估,例如表面等离子体共振。针对三聚体形式的TNF超家族成员的化合物与该特定三聚体形式的TNF超家族成员以外的分子的交叉反应性可以被认为是显著的,如果该化合物与其他分子的结合与其结合感兴趣的三聚体形式的TNF超家族成员至少5%,10%,15%,20%,25%,30%,35%,40%,45%,50%,55%,60%,65%,70%,75%,80%,85%,90%或100%一样强的话。特异于三聚体形式的TNF超家族成员的化合物可以以小于90%,85%,80%,75%,70%,65%,60%,55%,50%,45%,40%,35%,30%,25%或20%的其结合三聚体形式的TNF超家族成员的强度结合另一种分子。优选地,所述化合物以小于20%,小于15%,小于10%或小于5%,小于2%或小于1%的其结合三聚体形式的TNF超家族成员的强度结合另一种分子。

必需的受体是与特定的TNF超家族成员共同起作用的受体。具体而言,必需的受体是由TNF超家族成员激活的受体。TNF超家族成员三聚体与受体结合,并且受体的激活导致下游信号传导。TNF超家族成员及其必需受体的组合是本领域已知的。
优选地,本发明的方法用于鉴定调节通过TNF-R1(TNFR1)和TNF-R2(TNFR2)的信号传导的化合物。当在本文提及TNF-R时,这包括TNF-R1和TNF-R2,包括TNF-R1和TNF-R2的细胞外结构域(ECD)。更优选地,TNF超家族成员是TNFα,TNF受体是TNF-R1或TNF-R2。甚至更优选地,TNF超家族成员是TNFα,TNF受体是TNF-R1。最优选TNF超家族成员是TNFαs,TNF受体是TNF-R1。

在本发明的方法中,鉴定了调节三聚体蛋白质的通过必需的受体信号传导的化合物。信号传导的调节可以指通过必需的受体的信号传导的增加(增强)。增加信号传导的化合物是激动剂化合物。然而,使用本发明的方法鉴定的化合物通常阻止或减少(抑制)通过必需的受体的信号传导。这样的化合物被称为拮抗剂。
为了检测信号传导水平,可以进行测量TNF超家族受体信号传导的下游效应的测定。例如,可以使用L929鼠纤维肉瘤细胞杀伤测定来评估TNF对细胞死亡的刺激。通过人单核细胞抑制TNF诱导的IL-8产生也可用于评估测试化合物是否抑制通过其受体的TNF信号传导。这样的测定在本领域是公知的。
当化合物-三聚体复合物形式的TNF超家族成员与受体结合时,通过本发明方法鉴定的化合物可以完全或部分地抑制通过TNF受体的信号传导。该化合物可以起到减少通过TNF超家族受体的信号传导至少10%,20%,30%,40%,50%,60%,70%,80%,90%或100%的作用。信号传导水平的任何改变可通过适当的技术来测量,包括通过碱性磷酸酶或荧光素酶测量报告基因活性,使用机器如Cellomics Arrayscan测量NF-κB易位,测量下游效应物的磷酸化,测量信号传导分子的募集或细胞死亡。
当以化合物-三聚体复合物形式的TNF超家族成员与受体结合时,通过本发明的方法鉴定的化合物可以调节通过TNF受体的信号传导的至少一种下游效应。这些效应在本文中讨论并且包括TNF超家族诱导的IL-8、IL17A/F、IL2和VCAM产生,TNF超家族诱导的NF-κB活化和嗜中性粒细胞募集。本领域已知用于测量TNF超家族成员的下游效应的标准技术。通过本发明的方法鉴定的化合物可以调节通过TNF受体的信号传导的至少1、2、3、4、5、10种或全部下游效应。
可以使用标准术语例如IC50或半最大有效浓度(EC50)值来量化通过本发明的方法鉴定的化合物的活性。IC50值代表特定生物或生物化学功能的50%抑制所需的化合物的浓度。EC50值表示其最大效应的50%所需的化合物的浓度。通过本发明方法鉴定的化合物可具有500nM,400nM,300nM,200nM,100nM,90nM,80nM,70nM,60nM,50nM,40nM,30nM,20nM,10nM,5nM,1nM,100pM或更小的IC50或EC50值。可以使用任何适当的技术测量IC50和EC50值,例如可以使用ELISA定量细胞因子的产生。然后可以使用也被称为S形剂量响应模型的标准4-参数逻辑模型生成IC50和EC50值。
在本发明中,可筛选化合物文库以鉴定TNF超家族成员的调节剂(即使用本文公开的方法)。这样的文库通常包含至少260种化合物。优选地,这样的文库包含至少300,至少500或甚至至少1000种化合物。
在本发明的方法中,测定每个三聚体-化合物复合物结合的受体的平均数量,以鉴定能够调节TNF信号传导的化合物。在不存在任何化合物的情况下,当与TNF单体相比受体以等同或过量浓度存在时(摩尔比大于1:1(受体:单体);大于3:1(受体:三聚体)),通常三个受体结合每个TNF三聚体。这些三聚体和受体复合物然后通过形成受体二聚体来形成筏。所述筏负责下游信号传导。
这在图1中示出,其显示TNF三聚体和受体相互作用以及参与TNFα和TNF-R1信号传导的筏的形成。如图所示,TNFα三聚体以约93pM的亲和力(KD)结合第一和第二必需受体。三聚体然后以约1μM的KD结合第三个和最终的受体。
使用本发明的方法鉴定的化合物诱导和/或稳定TNF三聚体内的构象变化。这些三聚体改变了对受体的亲和力;尤其对于第二和第三受体,其中亲和力降低。这种降低的亲和力导致每个三聚体-化合物复合物结合的受体数量减少。例如,如图2所示,只有两个受体二聚体可以结合每个三聚体-化合物复合物(而不是在正常条件下结合的三个受体)。
图3显示了两种类型的化合物对TNFα/TNF-R1信号传导的影响。两种化合物对受体二聚体的形成都没有影响,但是诱导和/或稳定了具有畸变构象的三聚体的形成。具有第一类型化合物的三聚体结合第一和第二受体,但对第三受体具有降低的亲和力。因此,形成只有结合的两个受体的三聚体。具有第二化合物的三聚体结合第一受体,但对第二和第三受体具有降低的亲和力。因此形成只有结合的一个受体的三聚体。由于每个三聚体结合的受体数量减少,两种类型的化合物因此均干扰信号传导筏的形成。
鉴于此,本发明的方法涉及确定每个三聚体-化合物复合物结合的受体的平均数量,以鉴定调节TNF信号传导的化合物。术语“平均”反映了三聚体/受体的混合群体将几乎肯定地存在于样品中的事实。例如,由于一些化合物降低三聚体对受体3的亲和力,一些三聚体在化合物存在的情况下仍然可以结合所有三种受体,但是大多数三聚体将只有结合的两个受体。
术语“平均”可以指模态值(modal value),即在样品中最常出现的每个三聚体-化合物复合物结合的受体的数量。模态值可由实验结果直观地确定。这在下面的实施例部分中进行了说明。
还可以解析实验数据以鉴定样品中具有三个、两个、一个或零个结合的受体的三聚体的比例(百分比)的定量测量。这样的方法在本领域中是常规的。例如,使用尺寸排阻色谱,有可能在不同的洗脱体积上解析峰,每个对应于具有不同数量结合的受体的三聚体。然后可以计算峰下的面积,并确定样品中结合三个、两个、一个或零个受体的三聚体的比例(百分比)。模态平均值则是指以最高百分比存在的每个三聚体结合的受体数量。
术语“平均”也可以指平均值。
为了说明模态值和平均值,如果方法(例如下文描述的方法)鉴定存在于样品中的5%的三聚体具有结合的1个受体,75%具有结合的两个受体,并且20%具有结合的三个受体,模态值将是每个三聚体结合两个受体。平均值将是每个三聚体结合2.15个受体((5×1+75×2+20×3)/100)。
当以这种方式确定平均值时,取0-0.4的结果以表示平均每个三聚体结合零个受体,取0.5-1.4的结果以表示平均每个三聚体结合一个受体,取1.5-2.4的结果以表示平均每个三聚体结合两个受体,并且取大于2.5的结果以表示平均每个三聚体结合三个受体。
在本发明的方法中,通常确定与对照相比每个三聚体-化合物复合物结合的受体的平均数量。对照样品以与具有测试化合物的样品相同的方式处理。特别地,对照样品经受与包含测试化合物的样品相同的实验条件,包括相同浓度的试剂、三聚体和受体。此外,使用与测试化合物相同的实验方法测定每个三聚体结合的受体的平均数量。
每个三聚体结合的受体的平均数量对于样品和对照通常同时测定。换句话说,实验是并行的。然而,也可以在对测试样品进行实验之前确定对照中每个三聚体结合的受体的平均数值。这些值可以记录在例如在电脑上。
为了在结果之间进行有效的比较,按照与测试样品相同的方式(即如上所述的模态值或平均值)计算对于对照的每个三聚体结合的受体的平均数量。
对照样品可以包含不存在化合物的TNF超家族成员三聚体和必需受体(阴性对照)。换句话说,对照样品与测试化合物样品相同,只是不存在测试化合物。TNF超家族成员三聚体和必需的受体可以是上面讨论的任何那些,但在对照和测试样品中是相同的(并且以相同的浓度存在)。

相对于阴性对照,每个三聚体结合的受体的平均数量的减少也可以基于样品中结合三个、两个、一个或零个受体的三聚体的百分比简单地计算。在这种情况下,首先需要鉴定对照样品和含有测试化合物的样品中结合有三个、两个、一个或零个受体的三聚体的百分比。然后如果化合物的存在导致具有一定数量的受体结合的三聚体的百分比发生变化,则测试化合物被鉴定为能够调节信号传导。这样的计算通常基于样品中结合三个受体的三聚体的百分比,其中结合三个受体的三聚体的百分比降低将指示调节信号传导的拮抗剂化合物(结合两个、一个或零个受体的三聚体的百分比必须同时增加)。

当使用平均值作为平均时,适用同样的推理。
与阳性对照相比,每个三聚体结合的受体的相同平均数量或每个三聚体结合的受体的平均数量的减少也可以使用样品中结合三个、两个、一个或零个受体的三聚体的比例(百分比)来计算。首先需要鉴定对照样品和含有测试化合物的样品中结合有三个、两个、一个或零个受体的三聚体的百分比。如果化合物的存在导致结合所需数量的受体(或结合的受体数量较少)的三聚体的百分比与对照相比相同或增加/更高,则鉴定测试化合物能够调节信号传导。这样的计算可以集中在样品中结合两个或更少的受体、结合一个或更少的受体或者结合零个受体的三聚体的百分比。
为了举例说明,在阳性对照样品中,化合物可能导致30%的三聚体与三个受体结合,70%的三聚体与两个受体结合。如果化合物导致存在结合两个或更少(二个,一个或零个)受体的至少70%的三聚体,则可以鉴定测试化合物能够调节信号传导。
本文中的“相同百分比”通常是指彼此在10%以内,优选5%以内的值。例如,导致70%的三聚体结合两个受体的测试化合物可以被看作为作为对照的结合两个受体的三聚体(其中75%的三聚体结合两个受体)的相同百分比。
也可以简单地基于确定每个三聚体-化合物复合物结合的受体的数量而将化合物鉴定为能够调节信号传导,而不与对照直接比较。

可以使用任何合适的技术,例如使用离子迁移质谱,尺寸排阻色谱,聚集测定法,共振能量转移和/或晶体学测定每个三聚体结合的受体的平均数量。这些技术可以单独使用或优选组合使用,以确定每个三聚体结合的受体的平均数量。例如,任何两个、三个、四个或全部五个技术可以一起使用。
离子迁移质谱(IMS-MS)结合了离子迁移光谱和质谱,以确定测试样品中的成分。用于进行IMS-MS的方法和用于解析所获得的数据的方法在本领域中是公知的,并且在下面的实施例部分中进一步说明。
在示例性程序中,将测试化合物与TNF在室温孵育过夜。首先记录天然质谱以确保化合物在添加化合物之前具有100%的TNF占有率。换句话说,天然质谱确保化合物与三聚体结合。如上所述,该化合物通常相对于三聚体浓度过量存在。然后加入所需的TNF受体并在收集样品的离子迁移质谱之前进行孵育。

可以用来确定每个TNF三聚体结合的平均受体数量的另一种技术是尺寸排阻色谱。尺寸排阻色谱方法在本领域中是公知的,并且涉及基于其尺寸将溶液中的组分分离。与较大组分相比,溶液中较小的组分洗脱得更慢并且需要较大的洗脱体积。
结合三个受体的TNF三聚体将比只结合两个受体的三聚体大。因此与结合两个受体或一个受体的三聚体相比,结合三个受体的三聚体以较小的体积洗脱。因此可以使用不同洗脱体积的峰来确定每个三聚体结合的受体的平均数量。这在下面的实施例部分中有更详细的说明。
在示例性尺寸排阻色谱中,将TNF三聚体与过量的化合物一起孵育。如上所述,通过IMS-MS可以确定TNF三聚体与化合物的占有率。然后将样品与受体一起孵育,并通过尺寸排阻HPLC进行分析。
典型地,尺寸排阻色谱实验以约3:1至10:1的受体:三聚体比例进行,例如3:1、6:1和/或10:1。优选地,在一定浓度比范围内测试化合物。

化合物和复合物
本发明还涉及能够结合TNF超家族成员三聚体蛋白质并调节TNF超家族成员的通过必需的受体的信号传导的化合物。与对照相比,化合物导致每个三聚体-化合物复合物结合的受体的相对应的平均数或平均数的变化。这样的化合物可以通过上述方法鉴定。
TNF超家族成员和必需的受体可以是上文所述那些中的任何一种。
使用本领域已知的常规方法,例如质谱,可容易地筛选化合物与TNF三聚体的结合。质谱也可用于鉴定样品中TNF三聚体本身的存在。
质谱方法可以包括,例如,基质辅助激光解吸/电离质谱(MALDI MS),表面增强激光解吸/电离质谱(SELDI MS),飞行时间质谱(TOF MS)和液相色谱-质谱光谱法(LC MS)。
化合物的化学式或结构不受限制。化合物通常是分子量为1000Da或更小,优选750Da或更小,更优选600Da或更小的小分子实体(SME)。化合物可以结合在TNF超家族成员三聚体内的中央空间内(即三聚体的核心)。三聚体核心内化合物的结合可以使用常规方法检测,例如使用结晶学。化合物可以包含苯并咪唑部分或其电子等排体。
化合物与至少一个TNF超家族成员结合并调节TNF超家族成员的通过必需的受体的信号传导。上文在本发明的方法的上下文中描述了信号传导的调节。当受体:单体摩尔比为1:1时,或在过量受体存在下,TNF三聚体通常平均结合三个受体。本发明化合物通过导致每个三聚体-化合物复合物结合的与对照相等的受体平均数量或导致每个三聚体-化合物复合物结合的受体相对于对照的平均数量的变化来调节信号传导。
如上所述,在没有化合物(阴性对照)的情况下,对照可以包含TNF超家族成员三聚体和受体。对于测试化合物和对照,TNF超家族成员三聚体和受体是相同的,并且测试化合物样品和对照经受相同的实验条件(例如试剂浓度)和方法。
对照可以平行于包含测试化合物的样品进行。或者,可以在测试化合物样品之前运行对照。
当对照在不存在化合物的情况下包含TNF超家族成员三聚体和受体时,当以等摩尔量(1:1)的TNF单体:受体进行测定时,或者当受体与单体浓度相比过量存在。在这样的条件下,拮抗剂化合物导致每个三聚体结合的受体的平均数量减少。上文讨论了确定每个三聚体结合的平均受体数量减少的方法。
或者,对照可包含TNF超家族成员三聚体、必需的受体和已知调节三聚体通过受体的信号传导的化合物(阳性对照)。此外,对于测试化合物和对照,TNF超家族成员三聚体和受体是相同的,并且测试化合物样品和对照经受相同的实验条件(例如试剂浓度)和方法。通常,对照与试验化合物平行运行。但是,对照也可以在测试化合物样品之前进行。
当对照包含TNF超家族成员三聚体、必需的受体和已知调节三聚体通过受体的信号传导的化合物时,如果化合物导致每个三聚体结合的与对照相等的受体平均数量或导致每个三聚体-化合物复合物结合的受体的平均数量相对于对照减少,则该化合物被鉴定为能够调节信号传导。上文描述了以这种方式鉴定化合物的方法。

用于鉴定三聚体-化合物复合物的抗体
本发明人开发了选择性结合包含本发明化合物和三聚体TNF超家族成员的复合物的抗体。这些抗体可用于鉴定能够抑制TNF的其他化合物。
具体而言,本发明人已经鉴定了称为CA185_01974和CA185_01979的两种抗体,其针对与本发明化合物复合的人TNFα产生。CA185_01974的重链可变区(HCVR)显示在SEQ IDNO:3中,CA185_01974的轻链可变区(LCVR)显示在SEQ ID NO:4中。全长IgG1重链显示在SEQID NO:5(1974HC 1gG1 full)和全长轻链(1974LC kappa full)显示在SEQ ID NO:6中。

用于确定能够与TNF超家族成员的三聚体蛋白结合并调节通过受体的信号传导的化合物的本发明的方法因此可以包括鉴定具有SEQ ID NO:3/4或7/8的HCVR/LCVR对的抗体是否结合三聚体-化合物复合物。同样,方法可能涉及鉴定具有SEQ ID Nos:5/6或9/10的序列对的抗体是否结合三聚体-化合物复合物。除了本文所述的其他测定之外,还可以使用抗体测定。
可以通过例如标准ELISA或Western印迹来测试本发明的抗体与化合物-三聚体复合物的结合。还可以通过监测抗体与表达靶蛋白的细胞的结合(例如通过流式细胞术)来确定抗体的结合选择性。因此,本发明的筛选方法可以包括通过进行ELISA或Western印迹或通过流式细胞术来鉴定能够结合化合物-三聚体复合物的抗体的步骤。
本文所述的抗体选择性(或特异性)识别至少一种化合物-三聚体复合物,即化合物-三聚体复合物内的表位。当抗体或其它化合物以优先或高亲和力与其选择性结合的蛋白质结合但实质上不结合或以低亲和力结合其他蛋白质时,该抗体或其它化合物“选择性结合”或“选择性识别”蛋白质。
在本实例中,化合物-三聚体复合物通常可以以小于1nM亲和力结合具有SEQ IDNO:3/4或7/8的HCVR/LCVR对(或具有SEQ ID NO:5/6或9/10的序列对)的抗体。换句话说,本发明的方法可涉及通过鉴定具有SEQ ID NOs:3/4或7/8的HCVR/LCVR对(或SEQ ID NO:5/6或9/10的序列对)的抗体以小于1nM的KD-ab结合三聚体-化合物复合物来确定化合物能够结合TNF超家族成员三聚体蛋白质并调节通过受体的信号传导。在一些情况下,KD-ab可小于500pM,或小于200pM。亲和力可以通过表面等离子体共振确定。TNF通常是人TNFα。
同样,本发明的复合物可以是三聚体TNF超家族成员与化合物的复合物,其中化合物-三聚体复合物结合具有SEQ ID NO:3/4或7/8的HCVR/LCVR对(或SEQ ID Nos:5/6或9/10的序列对)的抗体。此外,TNF通常是人TNFα,并且结合亲和力通常小于1nM(或小于500pM/200pM)。结合亲和力通常由表面等离子体共振确定。
治疗适应症
TNFα是TNF超家族的原型成员。TNFα是介导免疫调节和炎症反应的多效细胞因子。在体内,已知TNFα参与对细菌、寄生虫和病毒感染的应答。具体而言,已知TNFα在类风湿性关节炎(RA),炎症性肠病(包括克罗恩氏病),牛皮癣,阿尔茨海默病(AD),帕金森病(PD),疼痛,癫痫,骨质疏松症,哮喘,脓毒症,发热,系统性红斑狼疮(SLE)和多发性硬化症(MS)和癌症中起作用。也已知TNFα在肌萎缩侧索硬化(ALS),缺血性中风,免疫复合物介导的肾小球肾炎,狼疮性肾炎(LN),抗中性粒细胞胞质抗体(ANCA-)相关肾小球肾炎,微小病变,糖尿病性肾病(DN),急性肾损伤(AKI),梗阻性尿路病,肾同种异体移植排斥,顺铂诱导的AKI和梗阻性尿路疾病。
已知TNF超家族的其他成员涉及自身免疫性疾病和免疫缺陷。特别是已知TNF超家族成员参与RA,SLE,癌症,MS,哮喘,鼻炎,骨质疏松症和多发性骨髓瘤(MM)。已知TL1A在器官移植排斥中发挥作用。
使用本发明的方法鉴定的化合物或TNF-三聚体-化合物复合物可用于治疗人或动物体的方法中。化合物或复合物可用于治疗、预防或改善可由常规TNF超家族成员调节剂治疗、预防或改善的任何疾病。化合物或复合物可以单独使用或与常规的TNF超家族成员调节剂组合使用。
原则上,根据本发明可以治疗、预防或改善部分或全部由TNF超家族成员通过TNF受体的致病性信号传导或通过TNF超家族成员通过TNF受体的信号传导缺陷导致的任何病症。TNF超家族成员通过TNF受体的致病信号传导包括超过正常生理水平的信号传导的通过TNF受体的信号传导增加,正常启动的通过TNF受体的信号传导但不响应正常的生理信号而停止,和处于正常生理范围内但是由非生理手段启动的通过TNF受体的信号传导。在一个优选的实施方案中,本发明涉及治疗,预防或改善由TNFα介导或影响的病症。
与TNFα相互作用的化合物因此有益于治疗和/或预防各种人类疾病。这些包括自身免疫和炎性疾病;神经和神经退行性疾病;疼痛和伤害性疾病;和心血管疾病。

药物组合物,剂量和剂量方案
通常将使用本发明的方法鉴定的化合物和化合物-三聚体复合物与药学上可接受的载体一起配制成药物组合物。
如本文所用,“药学上可接受的载体”包括生理上相容的任何和所有溶剂,分散介质,包衣,抗细菌剂和抗真菌剂,等渗剂和吸收延迟剂等。载体可适用于肠胃外,例如,静脉内,肌肉内,皮内,眼内,腹膜内,皮下,脊髓或其他肠胃外施用途径,例如通过注射或输注。或者,载体可适用于非肠胃外施用,例如局部施用,表皮施用或粘膜施用途径。在一个优选的实施方案中,载体适合于口服施用。取决于施用途径,可以将调节剂包被在材料中以保护化合物免受可使化合物失活的酸和其它自然条件的作用。
本发明的药物组合物可以包含一种或多种药学上可接受的盐。“药学上可接受的盐”是指保留母体化合物的所需生物学活性并且不赋予任何不希望的毒理学作用的盐。这种盐的例子包括酸加成盐和碱加成盐。

包含化合物或复合物和使用说明书的试剂盒也在本发明的范围内。试剂盒可以进一步含有一种或多种另外的试剂,如上面讨论的另外的治疗剂或预防剂。
可以施用化合物和化合物-三聚体复合物或制剂或其组合物用于预防性和/或治疗性治疗。
在治疗应用中,化合物和化合物-三聚体复合物以足以治愈、缓解或部分阻止病症或其一种或多种症状的量施用于已经患有如上所述的病症或病况的受试者。这种治疗可能导致疾病症状的严重程度降低,或无症状期的频率或持续时间增加。足以实现这一点的量被定义为“治疗有效量”。
在预防性应用中,将制剂以足以预防或减轻病症或其一种或多种症状的后续影响的量施用于处于如上所述的病症或病况风险的受试者。足以实现这一点的量被定义为“预防有效量”。每个目的的有效量将取决于疾病或受伤的严重程度以及受试者的体重和一般状况。

合适的剂量可以是例如约0.01μg/kg至约1000mg/kg体重,典型地约0.1μg/kg至约100mg/kg待治疗患者体重。例如,合适的剂量可以是每天约1μg/kg至约10mg/kg体重或每天约10μg/kg至约5mg/kg体重。

3-(三氟甲基)氮杂环丁烷-3-醇

实施例2:TNFα/TNFR1/化合物复合物的分析型尺寸排阻色谱(SEC)
在不存在或存在不同化合物的情况下,使用尺寸排阻色谱来确定与TNFα结合的TNFR1受体的数量。化合物(2)在以下方案1中描述的条件下进行测试。如方案2所述测试化合物(5)。
方案1
将化合物(2)加入到300μM融合的TNFα三聚体中,终浓度范围为90μM至690μM化合物,DMSO浓度保持恒定在1.0%。将TNFα和化合物的样品在4℃孵育过夜。
将终浓度为240μM(比三聚体过量3.2倍)的受体加入到如上所述制备的75μM化合物-三聚体复合物中。DMSO的最终浓度是0.25%。混合物在22℃孵育1小时。
使用HPLC分析尺寸排阻的条件如下:注射体积:50μl;TSK G3000SW L×I.D.30cm×7.5mm柱,10μm粒度;10mM HEPES缓冲液,pH 7.5,150mM NaCl。对于蛋白质,三聚体人TNFα单链多肽链由人TNFα残基V77-L233、接着由Ser-Gly-Ser连接在一起的人TNFα残基D86-L233的两个另外重复序列组成(基于UniProt P10375的序列)。人TNFR1(V43-N184)(N54D,C182S)基于序列P19438(UniProt)。
结果显示在图5中。在图中,数字1-3指与TNFα三聚体结合的受体的数量。如该图所示,加入浓度逐渐增加的化合物(2)导致结合的受体的数量从每个三聚体平均三个减少到每个三聚体平均两个。具体而言,在低浓度的化合物(90μM)下,观察到显示每个三聚体结合三个受体)的峰(每个三聚体结合的两个受体的轻微肩。在化合物(690μM)的过量浓度下,主要峰对应于每个三聚体结合的两个受体,具有对应于每个三聚体结合三个受体的峰的轻微肩。因此,在该浓度的化合物中,大部分三聚体化合物复合物结合两个受体。
在单独的实验中,观察与TNFα结合的一个、两个和三个受体的预期迁移,向TNFα中加入一定范围的TNFR1浓度(相对于TNFα三聚体浓度为1.2、2.2、3.2和5倍过量)。结果显示在图6中。如该图所示,增加受体浓度增加了复合物的分子量(左移),这表明每个三聚体结合的受体数量从一个变为三个。三个受体最大程度地占据TNFα三聚体,因为增加TNFR1浓度进一步没有效果。
方案2
将化合物(5)加入到终浓度为200μM(1:10三聚体:化合物的比例)的20μM TNFα三聚体中,DMSO浓度保持恒定在2.0%。将TNFα和化合物的样品在4℃孵育过夜。将最终浓度为35μM的受体加入10μM三聚体-化合物复合物(相对于三聚体-化合物复合物受体3.5倍过量)。DMSO的最终浓度是1.0%。混合物在22℃孵育1小时。
使用HPLC分析尺寸排阻的条件如下:注射体积:50μl;Superdex200HR 10/300,L×I.D.3 0cm×10mm柱,粒径13-15μm;和缓冲液为10mM HEPES,pH 7.5,150mM NaCl。
TNFα是由人TNFα残基V77-L233随后是由Ser-Gly-Ser连接在一起的人TNFα残基D86-L233的两个另外重复序列组成的三聚体人TNFα单多肽链(序列基于UniProt P10375)。基于序列UniProt P19438的人TNFR1是(V43-N184)(N54D,C182S)。
为了建立与TNFα结合的一个、两个和三个受体的预期迁移的标记,将破坏在一个、两个和三个受体结合位点的相互作用的人TNFα的点突变体添加到在含有相同终浓度的1.0%DMSO的缓冲液中的3.5x受体(受体对于三聚体为3.5倍过量)。
图7显示化合物(5)轨迹与对照踪迹的叠加图,显示TNFα突变为结合1、2和3个受体。与化合物(2)相比,含有化合物(5)的峰已经接近于结合1个受体。
实施例3-显示鼠TNBα-TNFR1-化合物(1)的三元复合物的结晶图
小鼠TNFα(VC 6535,UniProt P06804)的可溶形式表达为在大肠杆菌中的融合蛋白,并且具有最后的序列:DKPVAHVVANHQVEEQLEWLSQRANALLANGMDLKDNQLVVPADGLYLVYSQVLFKGQGCPDYVLLTHTVSRFAISYQEKVNLLSAVKSPCPKDTPEGAELKPWYEPIYLGGVFQLEKGDQLSAEVNLPKYLDFAESGQVYFGVIAL(SEQ ID NO:1)。
将细胞在富裕培养基中在37℃下预培养,加入0.1%阿拉伯糖诱导,并使其在25℃下在载体pEMB54中表达过夜。该载体引入可切割的N端His6Smt标签。将细胞裂解并通过Ni-NTA螯合色谱进行纯化。用含有咪唑的缓冲液洗脱融合蛋白,并加入蛋白酶切割。通过减去Ni螯合物色谱步骤纯化最终切割的TNFα蛋白质以除去融合标签,并通过尺寸排阻色谱进一步纯化以除去剩余的杂质。将最终的TNFα产物浓缩至20.5mg/ml并在液氮中快速冷冻。

将融合蛋白质粒克隆到pEMB50表达载体中,其编码可切割的N-末端分泌信号和His-标记的融合蛋白。利用杆状病毒表达系统产生病毒。受感染的昆虫细胞将融合蛋白分泌到培养基中。通过Ni-NTA螯合色谱纯化融合蛋白,并使用咪唑梯度从Ni柱洗脱。用蛋白酶切割洗脱的蛋白质以释放N-末端His-融合标签。随后通过减去Ni螯合物色谱步骤纯化切割的TNFR1,并通过尺寸排阻色谱进一步纯化。将最终的TNFR产物浓缩至8.8mg/ml并在液氮中快速冷冻。
将纯化的小鼠TNFα(20.5mg/ml,VC6535)与6摩尔过量的化合物(1)(100mM,在DMSO中)在37℃孵育3小时,然后在4℃孵育过夜。第二天,加入人TNFR1(8.8mg/ml,VC5602),得到最终摩尔比为3的TNFα单体(相当于1个三聚体):3个TNFR1受体。将三元复合物(细胞因子,配体,受体)孵育1小时,然后加载到用10mM HEPES pH7.5,150mM NaCl预平衡的Superdex200尺寸排阻柱(23ml)上。将最终纯化的三元复合物浓缩至18.5mg/ml并立即用于结晶试验。
通过将0.5μl的复合物与0.5μl的800mM酒石酸钾钠、0.5%PEG5000MME、100mMTris pH8.5在100μl相同的结晶溶液中混合,通过坐滴蒸气扩散使三元复合物结晶。首次建立后约2个月收集晶体以收集数据。将它们在石蜡油中简单浸泡并直接在液氮中冷冻用于在2012年8月17日在束线21-IDF的Argonne Photon Source上收集数据。

实施例4-TNFα-TNFR1 TR-FRET
开发了均相的时间分辨荧光共振能量转移(TR-FRET)测定来测量化合物介导的TNF受体1(TNFR1胞外结构域(ECD))与融合的TNFα三聚体结合的减少。
与生物素化的融合TNFα三聚体复合的铽标记的链霉抗生物素蛋白形成FRET对的供体部分。Alexa Fluor 488(AF488)缀合的TNFR1(ECD)用作FRET受体。

将每种标记的蛋白质在缓冲溶液(20mM Tris,150mM NaCl,0.05%吐温20,pH7.2)中稀释至7.5nM的最终测定浓度(TNF单体:受体的1:1浓度比)。在三倍稀释的10点滴定中测试化合物。最终测定中的最大化合物浓度是25μM。测定的最终DMSO浓度为5体积%。
孵育20小时后,使用LJL分析板阅读器读取平板。样品在330nm处被激发,分别在铽供体和AF488受体的495nm和520nm发射波长处获得荧光读数。通过将受体计数除以供体计数并乘以10,000来计算FRET比率。
在不存在干扰分子的情况下,TNFR1将与融合的TNFα三聚体形成复合物,产生FRET信号。干扰分子将阻止TNFR1结合,并随后抑制FRET信号。
FRET的抑制可以是完全或部分的,由此结合的TNFR1(ECD)减少,表明TNFα-TNFR1(ECD)化学计量减少。通过抗体的完全抑制是100%。
图9和10表示用化合物(3)和化合物(4)观察到的部分抑制。在化合物的最高浓度下,最大抑制率分别为29%和36%。这对应于可能的三个受体结合中一个的平均抑制(预期为33%)
实施例5-通过离子迁移质谱分析TNF受体结合化学计量
使用前将人TNFα脱盐并缓冲液交换为20mM乙酸铵,pH7.4。zeba旋转柱(Thermo-Fisher,7kDa MWCO)和微透析(Thermo slide-a-lyzer mini dialysis unit,10kDa MWCO)的组合确保蛋白完全脱盐并通过天然质谱产生良好分辨的信号。将TNFα(20μM)与小分子TNFα抑制剂(化合物(3))(200μM,2%DMSO)以1:1(v:v)加入。使用20mM乙酸铵,pH7.4从10mMDMSO储备液稀释化合物。还制备了仅DMSO对照,其中将TNFα(20μM)与缓冲液(20mM,乙酸铵,pH 7.4,2%DMSO)以1:1(v:v)加入。将两种溶液在室温下孵育过夜,然后通过非共价飞行时间质谱(Waters LCT Premier,配备Advion TriVersa NanoMate souce)分析含有小分子的样品以确认TNFα完全结合。
使用zeba旋转柱(Thermo-Fisher,7kDa MWCO),通过缓冲液交换成20mM乙酸铵,pH7.4,制备人TNFR1(残基41-184,C182S,脱糖基化)用于天然MS分析。将受体以1:1(v:v)加入预先制备的TNFα样品的等分试样中,每个实验含有5、10和23μM TNFR(每个样品中最终TNFα浓度为5μM)。将样品孵育2小时并通过离子迁移质谱(Waters Synapt G2 Q-TOF质谱仪,配备Advion TriVersa NanoMate souce)分析。
由于1、2或3个受体与TNFα结合时所获得的显著质量差异,受体化学计量可以由质谱唯一确定。然而,由于所使用的质荷比(m/z)规模上的重叠电荷状态导致遇到问题,例如,从具有20个电荷的分析物(MW 20,000Da)会获得与具有16个电荷的分析物(MW 32,000)相同的m/z值2000。因此,由于通过测量“漂移时间”和质荷比获得的额外分离度,因此这些实验需要离子迁移质谱。分析物的漂移时间取决于其质量、电荷和构象,并且是以每个分析物穿过光谱仪内的充气活动单元所花费的时间的长度来衡量的。得到的m/z对漂移时间的二维曲线允许明确的受体化学计量分配。
在对照实验中,当加入的TNFR的摩尔过量大于TNFα浓度的三倍时,观察到三个受体与每个TNFα三聚体的结合。在存在小分子TNFα抑制剂如化合物(3)的情况下,受体化学计量减少,并且主要两个受体与每个TNFα三聚体结合(参见图11)。
实施例6-质谱分析测定化合物(3)对TNFα对TNFR1亲和力的作用
化合物原液液:
将2μl 10mM DMSO原液加2μl DMSO加入到96μl 20mM乙酸铵缓冲液中,得到100μl200μM化合物(3),4%DMSO。
蛋白质原液:
使用2x Zeba柱将TNF脱盐,接着透析到20mM乙酸铵pH7.4中。用2x zeba柱将TNFR脱盐,然后透析到20mM乙酸铵(pH7.4)中。采取A280测量来确认蛋白质样品的最终浓度。
将化合物与TNF(40μM)1:1(v:v)加入并在室温下孵育过夜。(最终DMSO浓度=2%)
还制备了仅有DMSO的对照样品。
对于每个样品,将5μL TNF加化合物或TNF加仅DMSO以各自指定的浓度加入到5μLTNFR中。最终的[TNF]是5μM。
分析前将样品与TNFR一起孵育2小时。
在化合物(3)存在下含有5000nM hTNFα和5000nM hTNFα的溶液用浓度为1000,2000,4000,6000,8000,10000和23000nM的hTNFR1(包含残基41-184的胞外结构域)滴定。
离子迁移质谱分析在Advion Nanomate-Waters Synapt G2仪器上进行。以下仪器参数被使用。

通过在driftscope软件内提取每种物质的质谱来分析数据。对所得到的光谱进行平滑(50/5),并在所有电荷状态下对峰高求和。
测量对应于物质TNF(无结合的受体),TNF+1R(结合的一个受体),TNF+2R(结合的两个受体)和TNF+3R(结合的三个受体)的峰的离子计数。归一化的离子计数被计算为每个物种的离子的分数除以所计算的离子的总量。这些值被用作平衡中每种物质的摩尔分数的等价物。两个实验的数据总结在下表中:

为了计算与天然质谱数据最佳一致的解离常数K1、K2和K3的组合,产生最接近于所测量的这些物质的摩尔分数的TNF、TNF+1R、TNF+2R和TNF+3R物质的摩尔分数的K1、K2和K3的值是通过使函数最小化而获得的:
其中T0表示TNF的初始量,和Rmin、R、Rmax表示从Rmin开始到Rmax结束测定的受体R的初始浓度。组分fobs是通过天然质谱测量在平衡中观察到的物质TNF,TNF+1R,TNF+2R和TNF+3R的摩尔分数(例如fTNFobs)。fcalc是通过使用BioNetGen BNGL建模工具(Blinov,M.L.,Faeder,J.R.,Goldstein,B.,and Hlavacek,W.S.(2004)BioNetGen:software for rule-based modeling of signal transduction based on the interactions of moleculardomains.Bioinformatics 20,3289-3291.),并且取T0、R0和K1、K2和K3的值作为输入来解析平衡方程计算的每个物质的摩尔分数(例如fTNFcalc)。使用在SciPy/NumPy框架(http://docs.scipy.org/doc/numpy/index.html)中实现的强力最小化工具来使Error函数最小化。整个数据处理分析是在Python编程语言(https://www.python.org/)中实现的,在必要时调用BioNetGen例程。
在数据分析之后,计算有和没有化合物(3)的TNF和受体的混合物的对应于三个受体结合事件的三个平衡常数(K1,K2和K3)。通过在“Y”轴上绘制所有物质在平衡状态和“X”轴上的摩尔分数来显示数据,将受体浓度加入到固定的TNF初始浓度。符号表示在天然质谱实验中测量的物质的观察到的摩尔分数,轨迹对应于由平衡常数K1、K2和K3计算的预期浓度。这些图显示在图12和13中。

实施例7-Ma等人(2014)和Silvian等人(2011)的化合物和复合物具有与本发明不同的特征
如Ma等人(2014)JBC 289:12457-12466的第12458页所述,为了试图找到在与TNFβ的外表面的相互作用中由TNFR1的环2/结构域2的7个氨基酸的肽所占据的空间的分子,通过虚拟筛选发现C87。Ma等人的C87化合物和来自Silvian等人(2011)ACS ChemicalBiology6:636-647的BIO8898化合物由本发明人测试。
发现结果概述
在Ma等人描述的对于C87的Biacore观察不能重复。
没有观察到细胞中TNF特异性抑制的证据。
另外,通过对毫摩尔亲和力敏感的质谱,C87未被观察到结合。
广泛的晶体学试验仅产生apo-TNF(没有化合物的TNF)。
在荧光偏振(FP)测定中,C87在荧光读出的化合物的干扰水平以上没有显示出显著的抑制。
测量TNFα的热解链温度稳定性的Thermofluor对于C87显示出小的稳定性。
总之,没有证据表明C87结合在三聚体的中心。绝大多数数据表明与TNFα没有直接的相互作用。BIO8898也被发现不与TNFα结合。
细胞-TNF诱导的HEK NFκB报告基因测定
C87与TNFα预培养1小时,然后加入在NFκB控制下用SEAP稳定转染的HEK-293细胞。为了检测非TNF相关(非目标)活性,还测试了合适的反筛选。将测定孵育过夜,然后测量与对照化合物的100%阻断相比的抑制。最大C87浓度是10,000nM,连续稀释3倍。
没有检测到不能归因于脱靶活性的抑制作用。
Biacore
使用avi-标签接头固定TNF,并将C87通过芯片。在一个实验中,进行了来自最高浓度10μM的C87的剂量响应。没有观察到结合。
在第二个实验中,C87通过芯片的流速降低了。观察到一个小的转变,但整体结合可以忽略不计。
Ma等人描述的C87与TNF的结合很可能是基于Y轴上RU值的超化学计量。在芯片上的标准TNF密度下,该值比单纯1:1结合的预期值高出三十倍。
在另一个实验中,BIO8898在Biacore 4000机器上通过SPR针对固定的可溶形式的CD40L和可溶形式的TNFα进行了测试。测定了与CD40L的结合的17μM的几何IC50,而在该测定中,在浓度高达100μM的TNFα下未检测到结合。
质谱
在400μM的浓度下没有C87与人TNFα(20μM)结合的证据。一种较低分子量的物质(约473Da似乎在低于5%的占有率时结合)。C87具有503Da的分子量。基于400μM浓度的占有率,预测低分子量物质超过1mM的亲和力。
结晶学
总的来说,将大量努力用于使TNFα与C87结晶,包括常规使用本申请中描述的化合物的测试条件。这包括在不同配体浓度,不同蛋白质浓度和不同浸泡时间下进行大量结晶试验。观察到一些晶体,经分析证明是盐或TNF,没有化合物。
荧光偏振(FP)
在针对荧光化合物(探针)进行测定之前,C87与TNFα预孵育1小时。通过FP的降低来检测与荧光化合物直接(在相同位点结合)或间接(破坏TNF)的竞争。
抑制曲线的外推产生约100μM的IC50。然而,在抑制剂的最高浓度下观察到荧光猝灭,当在该测定中其被扣除时导致抑制C87的作用可忽略不计。
Thermofluor
Thermofluor测量由于化合物稳定或破坏蛋白质而导致的TNFα的解链温度(Tm)的变化。当浓度为500μM C87时,观察到3.8℃的稳定效应,表明弱结合的可能性,这可能不是特异性的。
