本发明属于新品种分子检测技术领域,具体地涉及一种SSR分子指纹鉴定方法。
背景技术
SSR标记是建立在PCR基础上的一种新型遗传标记,能够反映植物在遗传物质DNA水平上的差异,具有较高的多态性信息量、共显性分离、标记位点专化性、试验重复性好等特点。已在生物起源、进化、遗传多样性研究和品种资源鉴定中得到广泛应用。在棉花上SSR标记已逐步用于种质保存的完整性的遗传评价,种质资源的遗传多样性、遗传相似性分析,用于种子纯度和杂交种亲本鉴定和检测。陈光(2005)对我国陆地棉基础种质及其衍生种质进行遗传多样性研究,发现自育品种SSR相似系数比国外品种高,各棉区衍生品种相似性与该区基础种质的相似性一致,黄河流域棉区多样性低于长江流域。刘勤红等(2005)筛选出了能够鉴别抗虫杂交棉鲁研棉15号杂交种纯度的SSR标记位点。孙东磊(2006)对彩色棉和棕色棉SSR多样性分析发现棕色棉的遗传多样性高于绿色棉。SSR技术是一种必要的棉花种质资源遗传多样性研究工具,它具有建立品种的指纹图谱和分子身份证的潜在优势,并且在分子水平上为育种者选择性状遗传稳定、品质抗性优良的种质提供理论依据,许多育种工作者已将该方法应用于棉花种质资源遗传多样性评价和杂交种纯度鉴定上。
DNA指纹图谱是指能够鉴别生物个体之间差异的DNA电泳图谱,它是建立在DNA分子标记的基础之上的。DNA指纹图谱是鉴别品种、品系(含杂交亲本、自交系)的有力工具,具有快速、准确等优点。2003年,马轩等用SSR技术建立了18个彩色棉品系的DNA指纹图谱,建立了一种快速准确鉴定彩色棉品种的方法。2005年,新疆农业大学秦利等从筛选出的10对多态性好的引物中随机挑选了2对,对当前新疆主栽品种进行了指纹图谱构建和杂交种纯度鉴定,可将3个杂交种与它们的亲本加以区分,可以用于杂交种的分子鉴定和种子纯度检测。2006年,艾呈祥等从筛选出的10对扩增产物具有稳定多态性的引物中选出7对构建了2个甜瓜杂交种的指纹图谱,分析表明用SSR技术进行甜瓜杂交种纯度的鉴定是可行有效的。2007年,郭海林等从45对Xgwm系列SSR引物中筛选出2对产物清晰、稳定的引物,建立了11个结缕草优良品系的DNA指纹图谱,将三个优良品系与形态上相似的主栽品种区别开。但是,指纹图谱都是建立在有限的品种或种质的指纹图谱,构建的指纹图谱所用的PCR扩增的引物较少,目前,在植物中,开展的分子标记和分子指纹往往存在随着品种群体的增大,分子指纹码可能会出现重码等问题,也没有解决建立的指纹图谱是否具有该品种的特异性、构建的指纹图谱鉴别具有完全相同的指纹图谱两个品种的、具有相同的表现型和相同的生物学功能的两个不同指纹图谱的品种的问题。
目前SSR仅作为分子标记而被广泛应用于图谱构建、品种鉴定和遗传多样性分析,对其丰度的研究也仅限于在某一基因组数据或文库中进行SSR搜索和比较分析,还不能建立起对不同基因型品种的比较研究。
发明内容
本发明的目的是提供一种可以精确鉴别品种间及种内差异的SSR分子指纹鉴定方法。
本发明的一种SSR分子指纹鉴定方法,通过筛选SSR引物对DNA进行扩增,建立指纹图谱,进行SSR丰度统计,其中SSR丰度统计方法为:对等位基因片段的简单重复序列丰度进行赋值,确定其丰度数;对所考察的SSR位点的丰度数求和,即得品种的SSR丰度值。SSR丰度值表示简单重复序列类型和数量在不同品种间的丰富程度,从基因组水平反映了不同种质DNA重复序列的差异。
本发明所述的SSR丰度统计的方法为:以0.2为等差从小到大对等位基因片段的简单重复序列丰度进行赋值,确定其丰度数;对所考察SSR位点的丰度数求和,即为某一种质的SSR丰度值。以0.2为等差的选择是基于考虑到各等位基因分子量大小的差别,需要对各等位基因进行分级赋值,由于相邻等位基因的重复拷贝数通常相差2-3,变幅较小。
本发明所述的SSR丰度统计的具体方法为:设定某一品种的第I个SSR位点的第1个等位基因丰度数为1,第2到第J个等位基因的丰度数分别为Aij=1+0.2(J-1),品种的丰度值D=∑Aij,D为品种的所有SSR位点各等位基因的丰度数之和,Aij为第I个SSR位点第J个等位基因的丰度数,I为SSR位点数,J为等位基因数。利用丰度值以达到完全区分和鉴定供试品种的目的。
本发明所述的建立指纹图谱的方法是:根据SSR分子标记的迁移率及其有无统计所有的二元数据,有带记为1,无带记为0,绘制SSR的01指纹图谱。
本发明所述的SSR引物要求为品种间多样性好、丰度高的引物,对于棉花而言,SSR引物要求为每对引物在96个品种间,最好能区别10多个品种,而且丰度高的SSR引物作为指纹鉴别的核心引物。
所述的SSR分子指纹鉴定方法可用于棉花品种间的鉴定,筛选因为的方法为:筛选不同类型的SSR引物,合成不同类型的棉花SSR引物6000多对,筛选出品种间多样性好的引物对、丰度高的130对引物,而且分布于A和D染色体组的26对染色体上的130对引物,平均每对染色体3-5对引物,作为构建棉花SSR分子指纹图谱的核心引物。
所述SSR分子指纹鉴定方法也适用于如小麦、玉米、水稻等品种间的鉴定。
本发明所述的棉花SSR引物是能覆盖整个棉花基因组的SSR引物对,均匀分布于棉花基因组所有染色体。针对分子指纹代码数字繁多,很难通过眼观马上就获得各品种的差异信息。为此,我们除了给予每个品种赋予分子指纹代码外,建立了一种计算各个品种的SSR分子丰度统计方法。其基本原理是:根据SSR位点不同和等位基因片段的重复拷贝数不同,并且随着PCR产物大小的增加而增加,建立不同基因型个体间的重复序列丰度统计方法。
本发明的一种SSR分子指纹鉴定方法的有益效果:第一,筛选和鉴定足够多的SSR引物对,而且它们的多样性好,均匀分布于棉花基因组所有染色体,避免随着品种群体的增大,分子指纹出现重码,保证了每个品种或品种特有的分子特征,可以作为区别其它指纹的每个品种的身份证。第二,除了绘制各个品种的SSR分子指纹图谱外,结合各自的品种的所考察的SSR位点的SSR丰度值,则可以达到完全区分和鉴定供试品种的目的。采用本发明SSR分子指纹鉴定方法可以大量区分不同类型的品种,具有快捷高效、灵敏度高、分辨力好、结果准确可靠等优点,该方法适用于棉花品种遗传鉴定、新品种保护、区域试验和品种纯度鉴定等方面。

选用96个四大棉种的具有代表性的不同品种作为试验的棉花品种,如表1所示。

本实施例所用的96个棉花品种来自国家棉花种质库,也可以市购得到。
DNA提取:
棉花富含棉酚、多糖、单宁等物质,在细胞破碎时,棉酚等多酚类物质自动氧化,然后跟蛋白质、核酸等发生不可逆反应,结果形成棕色胶状复合物,影响高质量DNA的获取。因此,我们采用CTAB法提取棉花gDNA,参照参照Zhang和James(2000)方法,并略有改进。
(1)称取3克新鲜棉花叶片于研钵中,加入液氮并迅速研磨成粉末,转移至离心管中并加入15ml提取缓冲液,摇匀,4℃下2700rpm离心15min;
(2)倒出上清液,在管中加入15ml的65℃的CTAB裂解缓冲液,混匀后置于65℃水浴40~60min,每隔10min混匀一次,使样品充分散开;
(3)水浴后,取出离心管,向管中加入15ml的体积比为氯仿:异戊醇=24:1的氯仿和异戊醇的混合液,反复颠倒混合至不分层为止,并不断释放出反应产生的气体,16℃下4000rpm离心15min;
(4)吸取上清至新的离心管中,按步骤(3)重复抽提一次;
(5)吸取上清至新的离心管中,加入0.6倍体积的冰冻异丙醇,缓慢摇匀至沉淀析出,-20℃下放置30min以上;
(6)25℃下10000rpm离心5min,将沉淀转入离心管,加入70%乙醇洗至脱色,换无水乙醇洗一遍,尽可能倒干净乙醇,风干45min,在DNA沉淀仍有些潮湿的时候,用2ml的TE(pH8.0)溶解,于65℃温育,至DNA完全溶解;
(7)按照10ug Rnase A/100ulDNA比例加入无DNA的RNA酶,37℃水浴1h,加入等体积的体积比为氯仿:异戊醇=24:1的氯仿和异戊醇的混合液,混合40次,25℃下10000rpm离心15min;
(8)吸取上清液,加入2倍体积的冰冻无水乙醇和0.1倍体积的3M pH5.2的醋酸钠,缓慢摇匀至沉淀析出,-20℃下放置30min以上;取出DNA沉淀,用70%的乙醇洗至无色,用无水乙醇洗一遍,尽可能倒干净乙醇,风干45min,在DNA沉淀仍有些潮湿的时候,用1mlTE溶解,即得模板DNA。
筛选SSR引物:SSR引物下载于Cotton microsatellite database(http://www.cottonmarker.org/),包括由Brookhaven National Lab开发的BNL引物,南京农业大学开发的NAU引物,CIRAD开发的CIR引物,TAMU College station开发的JESPR引物和由USDA-ARS开发的MGHES引物。根据上述的引物合成6030对引物,筛选出在陆地棉品种间多样性好的引物对,每对引物在96个品种间,能区别10多个品种,并在此基础上筛选出丰度高,而且,分布于A和D染色体组的26对染色体上的130对引物,平均每个染色体5对引物,用于构建棉花指纹图谱的核心引物,130对引物对应的SSR如表2所示。表2中的所有SSR的序列本身来自于公开的网络资源。130对引物序列也可在Cotton microsatellite database(http://www.cottonmarker.org/)查到。
PCR扩增的条件:利用核心引物,进行PCR扩增,PCR反应在PTC-100TM下运行,PCR反应体系及扩增程序见表3、4。每对SSR引物具有特定的退火温度,PCR扩增程序可根据引物实际Tm值设定。

扩增产物采用8%非变性聚丙烯酰胺凝胶分离PCR扩增产物,硝酸银银染后,根据各SSR分子标记的迁移率及其有无统计所有的二元数据,有带记为1,无带记为0,绘制棉花01指纹图谱。
根据96个棉花品种的01指纹图谱,以0.2为等差从小到大对等位基因片段的简单重复序列丰度进行赋值,方法如图1所示,对所考察SSR位点的丰度数求和即为某一棉花品种的SSR丰度值。本实施例以96个品种第3个SSR位点为例列举计算SSR丰度值,首先,确定96个品种在3个位点的01指纹图谱,见表5。然后,根据PCR扩增片段从小到大的排列,对各等位基因进行等差赋值,从而得到96个品种在3个位点上各等位基因的丰度数,结果见表6和表7。最后,对各个位点的等位基因丰度数求和,则可得到96个棉花品种的SSR丰度值,结果见表8。如果考察的SSR位点数足够多,则可以完全把96个棉花品种的区分开。
