Description
本発明は、とりわけ亜鉛フィンガー結合モチーフを含むポリペプチドの選択および設計の方法、同方法により作られるポリペプチド、およびそのさまざまな応用に関連する。
選択的な遺伝子発現は、タンパク質転写因子と遺伝子の調節領域内にある特定のヌクレオチド配列との相互作用によって仲介される。タンパク質転写因子内で最も広く使用されるドメインは亜鉛フィンガー(Zf)モチーフのようである。
これは、モジュールが繰返されるように使用され、DNAの配列特異的認識を行なう、独立して折り畳まれた亜鉛含有ミニドメインである(Klug 1993 Gene 135,83-92)。最初の亜鉛フィンガーモチーフはアフリカツメガエルの転写因子TFIIIAにおいて確認された(Miller他、1985年 EMBO J.4,1609-1614)。Zfタンパク質の構造についてはNMR研究(Lee 他、1989 Science 245,635-637)および結晶学(Pavletich & Pabo、1991 Science 252,809-812)によって確定されてきた。
にもかかわらずそのようなコードを目指して多くの研究グループが作業を進めてきたが、今のところごく限られた規則が提案されているのみである。たとえば、Desjarlais他(1992b PNAS89、7345-7349)は、ポリペプチドSplのフィンガー2における3つの接触残基(共通配列に基づく)のうち2つの系統的な突然変異を利用して、限定された縮重コードが存在する可能性を示唆している。続いて彼らはこのことを利用して、結合特異性および親和性が異なる3つのZfタンパク質を設計した(Desjarlais & Berg、1993 PNAS 90、2250-2260)。彼らは、特異性および親和性が予測可能なZfタンパク質の設計は「必ずしも容易ではないかもしれない」としている。
より最近では、Wu他(1995 Proc.Natl.Acad.Sci.USA 344-348)が、各々Zif268からの異なるフィンガーからなり、かつ各々αヘリックスの6つまたは7つの位置が無作為化された3つのライブラリを作っている。選別において6つのトリプレットが使用されたが、いずれの配列塩基によってもフィンガーは戻らず、かつZif268結合部位の3つのトリプレットを対照として個別に使用したところ、選択されたフィンガーの大多数が、野性型Zif268フィンガーの配列に似ておらず、かつインビトロ(in vitro)でそれぞれの標的部位に強く結合することができるにもかかわらず、通常、異なるトリプレットに対しては強く区別をつけることができなかった。著者らはこの結果をコードの存在に否定的な証拠と解釈している。
第1の局面で、本発明はDNA配列のライブラリを提供し、各々の配列はウィルス粒子上での提示(ディスプレイ)のために少なくとも1つの亜鉛フィンガー結合モチーフをコードし、該配列は、位置−1、+2、+3、+6、ならびに位置+1、+5および+8の少なくとも1つでアミノ酸がランダムに割当てられている亜鉛フィンガー結合モチーフをコードする。
亜鉛フィンガー結合モチーフは、当業者には周知の、亜鉛フィンガー結合タンパク質において見られるαヘリックス構造モチーフである。上記の番号付けでは、亜鉛フィンガー結合モチーフのαヘリックスにおける最初のアミノ酸が位置+1となっている。位置−1のアミノ酸残基は厳密に言えば亜鉛結合フィンガーモチーフのαヘリックスの一部を構成しないことは当業者には明らかであろう。しかしながら、−1の残基は機能的に大変重要であることがわかったので、本発明の目的のため結合モチーフαヘリックスの一部として考える。
さらに、指定された「ランダム」な位置におけるアミノ酸の割当ては、純粋にランダムとすることができるが、それらの位置には疎水性残基(Phe、TrpまたはTyr)またはシステイン残基を避けることが好ましい。
亜鉛フィンガー結合モチーフは、(逆平行βシートを含む)亜鉛フィンガーを形成するように他のアミノ酸のコンテクスト内に存在する(亜鉛フィンガータンパク質に存在してもよい)ことが好ましい。さらに、亜鉛フィンガーは、好ましくは亜鉛フィンガーポリペプチドの一部として提示され、このポリペプチドは介在リンカーペプチドにより結合される複数の亜鉛フィンガーを含む。典型的には、配列のライブラリは、該亜鉛フィンガーポリペプチドが、アミノ酸配列が規定された(一般的には野性型配列の)2つまたはそれ以上の亜鉛フィンガーと、上記で規定された態様で無作為化された亜鉛フィンガー結合モチーフを有する1つの亜鉛フィンガーを含むようになっている。このポリペプチドの無作為化されたフィンガーは、規定された配列をもつ2つまたはそれ以上のフィンガーの間に位置することが好ましい。この規定された複数のフィンガーは、このポリペプチドのDNAに対する結合の「相」を成立させ、そのことによって無作為化されたフィンガーの結合特異性の増大を助ける。
さらなる局面において、本発明はDNA配列のライブラリを提供し、その各々の配列は、ウィルス粒子上での提示のための亜鉛フィンガー結合ポリペプチドの少なくとも中央のフィンガーの亜鉛フィンガー結合モチーフをコードし、これらの配列は、位置−1、+2、+3および+6にアミノ酸がランダムに割当てられる結合モチーフをコードする。亜鉛フィンガーポリペプチドはZif268であることが好都合である。
典型的には、いずれのライブラリの配列も、亜鉛フィンガー結合ドメインをバクテリオファージfdの小コートタンパク質(pIII)との融合体としてクローン化できるようになっている。好都合には、このコードされたポリペプチドは亜鉛フィンガードメインのN末端としてトリペプチド配列Met−Ala−Gluを含んでおり、これはバクテリオファージfd系を使用しての発現および提示が可能であることが知られている。好ましくは、このライブラリは106またはそれ以上の異なる配列を含む(理想的には、実施可能な限り多く)。
本発明はまた特定の標的DNA配列に結合するための亜鉛フィンガーポリペプチドを設計する方法であって、複数の亜鉛フィンガー結合モチーフの各々の1つまたはそれ以上のDNAトリプレットに対する結合を比較するステップと、好ましい結合特性を示すモチーフを選択するステップとを含む方法を提供する。好ましくは、この方法の前に上のパラグラフで定義した方法に従うスクリーニング工程を行なう。
複数の亜鉛フィンガー結合モチーフを1つのDNAトリプレットに対してスクリーニングする場合、このトリプレットは適切な位置の標的DNA配列に相当することが好ましい。ただし、さまざまな結合モチーフの結合の特異性を比較するためには、複数の亜鉛結合モチーフの標的DNA配列に相当しない1またはそれ以上のDNAトリプレット(たとえば3つの塩基対のうちの1つだけが異なる)に対する結合を比較することも望ましい。複数の亜鉛フィンガー結合モチーフを3つのDNA塩基の可能な64の順列すべてに対してスクリーニングしてもよい。
他の局面において、本発明は64の配列から構成されるDNAライブラリを提供し、各々の配列は上に規定する選択方法においての使用に適した形の3つのDNA塩基の64の可能な順列のうちの異なる1つを含む。好ましくは、これら配列は分離手段と結びつけるかまたは結びつけ得る。有利には、分離手段は以下のうちの1つから選択される、すなわちミクロタイタープレート、磁気ビーズまたはアフィニティクロマトグラフィカラムのうちの1つである。配列をビオチニル化することが都合よい。好ましくは、これらの配列は他の箇所で説明するとおり12のミニライブラリ内に含まれる。
亜鉛フィンガーポリペプチドが複数の亜鉛結合モチーフを含む場合、各々のモチーフが、対象とする配列において連続するかまたは実質的に連続するDNAとなる複数のDNAトリプレットに結合することが好ましい。いくつかの結合モチーフの候補またはモチーフの組合せの候補が存在する時、これらはポリペプチドの最適組成を決定するために実際の標的配列に対しスクリーニングすることができる。以下に説明するとおり、スクリーニング検定においては、比較のため競合体DNAを含めてもよい。
偽の選択に対する保護手段として、個々のファージの特異性を、選択の最終ラウンドの後に決定する必要がある。少数の結合部位に対する結合についてテストを行なう代わりに、可能なすべてのDNA配列をスクリーニングすることが望ましい。
本発明者らにより真にモジュールとなる亜鉛結合ポリペプチドを設計することが可能である点が示され(下記)、それにおいて各亜鉛結合フィンガーの亜鉛結合モチーフは特定のトリプレットに対するその親和性に基づき選択される。したがって、単に、標的DNAに存在するトリプレットの配列について考慮しかつ結合するのに必要な結合特性を有する亜鉛フィンガー結合モチーフを含む亜鉛フィンガーを適切な順序に組合せることによって、どの所望の標的DNA配列にも結合することができる亜鉛フィンガーポリペプチドを設計することが、十分に当業者の能力の範囲内でのことになるはずである。標的DNAのわかっている配列の長さが長いほど、亜鉛フィンガーポリペプチドに含まれ得る亜鉛フィンガー結合モチーフの数は多くなる。たとえば、わかっている配列が9塩基長しかない場合には、ポリペプチドに含まれ得る亜鉛フィンガー結合モチーフの数は3つである。わかっている配列が27塩基長であれば、理論的には9つまでの結合モチーフがポリペプチドに含まれ得る。標的DNA配列が長いほど、DNAの所与の部分におけるその発生の可能性が低くなる。
一般的には、標的トリプレットに対し高い親和性と高い特異性とを有するモチーフを選択することが好ましい。
さらなる局面において、本発明は、対象とする核酸配列に結合する亜鉛フィンガーポリペプチドを製作するためのキットであって、ベクター中でクローニングするのに適した形態の結合特性がわかっている亜鉛フィンガー結合モチーフをコードするDNA配列のライブラリと、そのライブラリから1つまたはそれ以上の配列を受入れるのに適したベクター分子と、使用説明とを含むキットを提供する。
上に規定するキットは、結合特性が既にわかっている複数の亜鉛フィンガー結合モチーフを含む亜鉛フィンガーポリペプチドを設計する上で特に有用性があることか明らかであろう。他の局面において、本発明は、適切な結合特性を有する亜鉛フィンガー結合モチーフが依然として同定されていない場合に使用するためのキットを提供し、すなわち本発明によるキットは、対象とする核酸配列に結合する亜鉛フィンガーポリペプチドを調製するためのキットであって、各々が上に規定した方法によるスクリーニングおよび/または選択に適した形態の亜鉛フィンガー結合モチーフをコードするDNA配列のライブラリと、使用説明とを含む。
好ましい実施例において、64のトリプレットのうちの1つにより前もって選択されていて、特異的DNA結合活性を有すると考えられる中央の亜鉛フィンガーについての遺伝子を分離するために、本発明の教示を使用する。所与のトリプレットに結合するフィンガーを特定する遺伝子の混合物が、3組のプライマを使用して、PCRにより増幅される。これらプライマの組は、亜鉛フィンガーの3フィンガーポリペプチドへのアセンブリを明らかにするような、ユニークな制限部位を有することになる。適切な試薬をキットの形で備えることが好ましい。
64のトリプレットの各々に結合するフィンガーについての遺伝子は、各組のプライマにより増幅し、適切な制限酵素を用いて切断することができる。3フィンガータンパク質のためのこれら構築用ブロックは、上に説明したような使用のためのキットを構成する要素として販売することができる。異なるプライマで増幅したライブラリについても同様で、4または5フィンガーのタンパク質を構築することができる。
さらなる局面において、本発明は標的細胞において対象とする遺伝子の発現を変化させる方法であって、(必要な場合)対象とする遺伝子の構造領域および/または調節領域のDNA配列の少なくとも一部を決定するステップと、配列がわかっているDNAに結合する亜鉛フィンガーポリペプチドを設計し、この亜鉛フィンガーポリペプチドを標的細胞中(好ましくはその核の中)に存在するようにさせるステップとを含む方法を提供する。(既にわかっている場合にはDNA配列を決定する必要がないことは明らかであろう。)
標的配列に亜鉛フィンガーポリペプチドを結合することで、たとえばそのポリペプチドが結合する標的配列の性質(たとえば構造性または調節性)に応じて対象とする遺伝子の発現が増減し得る。
さらに、有利には、亜鉛フィンガーポリペプチドは、他のタンパク質からの機能的ドメイン(たとえば制限酵素、リコンビナーゼ、レプリカーゼ、インテグラーゼ等からの触媒領域)あるいは「合成」エフェクタードメインでさえも含み得る。ポリペプチドはまた、核局在化シグナル等の活性化またはプロセッシングシグナルを含み得る。これらは、核内の標的(ゲノムDNA等)に対するポリペプチドの結合を増強するためポリペプチドを細胞の核に向けさせる際特に有用である。このような局在化シグナルの特定的な例はSV40の大型T抗原からのものである。このような他の機能的ドメイン/シグナル等は亜鉛フィンガーポリペプチドとの融合体として存在することが好都合である。他の望ましい融合パートナーは、結合活性を有する免疫グロブリンまたはそのフラグメント(たとえばFab、scFv等)を含む。
特定の実施例では、本発明は、細胞分裂を可能にする遺伝子の発現を阻害する亜鉛フィンガーポリペプチドを細胞に存在させることによって、細胞分裂を阻害する方法を提供する。
特定の実施例においては、本発明は癌を治療する方法であって、癌細胞の分裂を可能にする遺伝子の発現を阻害する亜鉛フィンガーポリペプチドを患者にデリバリーするかまたは患者の体内に存在せしめるステップを含む方法を提供する。
標的はたとえば癌遺伝子または癌細胞内で過度に発現している正常遺伝子等が考えられる。
したがって本発明は疾病に関連する遺伝子の発現を阻害することができる亜鉛フィンガーポリペプチドを提供する。典型的には、この亜鉛フィンガーポリペプチドは天然由来のポリペプチドではなく、疾病に関連する遺伝子の発現を阻害するよう特別に設計されるものである。このポリペプチドは上に定義する本発明の方法の一方または両方により設計することが好都合である。疾病に関連する遺伝子は癌遺伝子で、典型的にはBCR−ABL融合癌遺伝子またはras癌遺伝子である。特定の実施例において、本発明はDNA配列GCAGAAGCCに結合するように設計されかつBCR−ABL融合癌遺伝子の発現を阻害することができる亜鉛フィンガーポリペプチドを提供する。
対象とする核酸の修飾(亜鉛フィンガーポリペプチドによる結合という意味での)はいくつかの方法のいずれにおいても検出することができる(たとえばゲル移動度シフト検定、ラベルされた亜鉛フィンガーポリペプチドの使用等。ラベルは放射性、蛍光、酵素またはビオチン/ストレプトアビジンラベルを含みうる)。
a) 治療(たとえば2本鎖DNAを標的とするもの)
b) 診断(たとえば遺伝子配列における突然変異を検出する等。本研究では、「誂えた」亜鉛フィンガーポリペプチドが塩基対1つ分異なるDNA配列を区別できることがわかっている。)
c) DNAの精製(亜鉛フィンガーポリペプチドを使用して溶液から制限フラグメントを精製したりまたはゲル上のDNAフラグメントを見えるようにすることができる[たとえばポリペプチドが適切な融合パートナーに連結していたり、または抗体で調べることによって検出される場合])。
さらに、亜鉛フィンガーポリペプチドはssまたはdsRNA(たとえばRNA分子の多くに存在するような自己相補的RNA)等の他の核酸または分子レベルで細胞の事象に影響を与える他の可能な機構を提供すると考えられるRNA−DNAハイブリッドさえも標的にすることができる。
例2においては、例1のスクリーニング過程によって選択された亜鉛フィンガー結合モチーフ配列についての分析を開示し、無作為化されたDNA標的配列のミニライブラリに対する結合によってモチーフのDNA特異性を研究し、標的トリプレットの各位置に受容可能な塩基のパターンである「結合部位サイン」の存在を明らかにしている。
例3においては、先の2つのセクションの発見を利用して、親和性の高い特定のDNA標的に結合させるため、亜鉛フィンガー結合ポリペプチドを合理的に選択かつ修飾しており、このペプチドが標的配列に結合しかつ生体外で(in vitro)培養される細胞において遺伝子発現を修飾できることがはっきり示されている。
例4は代替的亜鉛フィンガー結合モチーフのライブラリの開発を記述している。
例5は特別な臨床的重要性のあるDNA配列に結合する亜鉛フィンガー結合ポリペプチドの設計について記述している。
この例では、本発明者らはスクリーニング技術を用いて亜鉛フィンガー結合モチーフによる配列特異的DNA認識の研究を行なった。この例は、バクテリオファージの表面上に提示された亜鉛フィンガー結合モチーフのライブラリが、所与のDNAトリプレットに結合することができるフィンガーの選択をいかにして可能にするかを説明する。同じトリプレットに結合する選択されたフィンガーのアミノ酸配列を比較して、配列特異的DNA認識がいかにして起こるかを調査した。いくつかのαヘリックスの位置からの塩基接触を伴う、亜鉛フィンガーとDNAとの間のコードされた相互作用という観点から結果を理論付けることができる。
遺伝子の構成およびクローニングについて。転写因子IIIA(TFIIIA)の最初の3つのフィンガー(残基3−101)に対する遺伝子を、それぞれNotIおよびSfiIの制限部位を含む順方向プライマおよび逆方向プライマを用いてTFIIIAのcDNAクローンからPCRによって増幅した。Zif268フィンガー(残基333−420)の遺伝子は、SfiIおよびNotIのオーバーハングを与える8つのオーバーラップした合成オリゴヌクレオチドから組立られた。ファージライブラリのフィンガーのための遺伝子を、3つの短い相補的リンカーを用いて指向性の末端対末端連結により4つのオリゴヌクレオチドから合成し、それぞれNotIとSfiIの部位を含んだ順方向および逆方向のプライマを用いて一本鎖からPCRにより増幅した。さらに逆方向PCRプライマは亜鉛フィンガーペプチドの最初の3つのアミノ酸としてMet−Ala−Gluを導入し、かつその後に本文中で議論するような野性型またはライブラリフィンガーの残基が続いた。必要な場合、SfiIとNotIでの消化によってクローニングオーバーハングを生成した。
このオリゴヌクレオチドはポリリンカーの領域においてアニールする(L.Jespers、私信)。エレクトロコンピテントなDH5α細胞を200ngアリコート中で組換えベクターにより形質転換させ、1%グルコースの2xTY培地中で1時間増殖させ、15μg/mlテトラサイクリンと1%グルコースとを含むTYE上で平板培養した。
コロニーを平板から200mlの2xTY/Zn/Tet(50μM Zn(CH3COO)2および15μg/mlテトラサイクリンを含む2xTY)へ移し一晩増殖させた。50μM Zn(CH3COO)2を含む20%PEG/2.5MNaClの0.2容量を用いた2回の沈澱により培養物の上清からファージを精製し、亜鉛フィンガーファージ緩衝液(20mMのHEPES pH7.5、50mMのNaCl、1mMのMgCl2および50μMのZn(CH3COO)2)中に再懸濁した。ストレプトアビジン被覆常磁性ビーズ(ダイナル(Dynal))を亜鉛フィンガーファージ緩衝液中で洗浄し、同じ緩衝液を無脂肪乾燥乳(マーベル(Marvel))6%に調製したもので1時間室温でブロックした。ファージの選択は3ラウンドにわたって行なわれ、第1のラウンドではビーズ(1mg)がビオニチル化されたオリゴヌクレオチド(〜80nM)で飽和され、その後ファージ結合前に洗浄されたが、第2および第3のラウンドでは、1.7nMオリゴヌクレオチドと5μgポリdGC(シグマ(Sigma))をファージとともにビーズに添加した。15℃で1時間にわたる結合反応(1.5ml)が、無脂肪乾燥乳(マーベル)2%およびトゥイーン(Tween)20の1%に調製された亜鉛フィンガーファージ緩衝液中で行なわれ、典型的には5×1011のファージが含有された。ビーズは1mlの同じ緩衝液で15回洗浄された。ファージは5分間0.1Mトリエチルアミン中での振とうにより溶出され、かつ等容量の1MのTris、pH7.4で中和された。2×TY中の対数期の大腸菌TG1を37℃で30分間溶出したファージで感染させかつ上記のように平板培養した。ファージの力価は感染されたバクテリアの連続希釈物を平板培養することにより決定された。
上記のような3ラウンドの選択を行なった後に得られた形質転換細胞の単一コロニーを2xTY/Zn/Tet中で一晩増殖させた。培養物の小さなアリコートが−20℃で15%グリセロール中に貯蔵され、これを保管所として使用した。一本鎖のDNAを培養物の上清中のファージから調製し、かつシーケナーゼ(Sequenase(商標)2.0キット(米国バイオケミカル社、U.S.Biochemical Cor p.)を使用して配列決定した。
〔TFIIIAまたはZif268からの3フィンガーDNA結合ドメインのファージディスプレイ〕
ファージディスプレイライブラリの構築に先立ち、本発明者らは、3つの完全に機能的な亜鉛フィンガーを含むペプチドはベクターFd−Tet−SN中でクローニングすると生きたfdファージの表面上に提示され得ることを明らかにした。予備実験では、本発明者らはpIIIへの融合体としてまずTFIIIAからの3つのN末端フィンガー(Ginsberg他、1984 Cell 39、479-489)をクローニングし、次にZif268からの3つのフィンガー(Christy 他、1998年)をクローニングした。その双方についてDNA結合部位はわかっている。小コートタンパク質に融合化したペプチドが、抗pIII抗体(Stengele他、1990J.Mol.Biol.212、143-149)を用いてウェスタンブロットで検出された。ファージ調製物中の全pIIIのうちおよそ10%から20%が融合タンパク質として存在していた。
本発明者らはZif268の3つのフィンガーのファージディスプレイライブラリを作製し、そのうち中央のフィンガーにおける選択された残基を無作為化し(図2)、かつ修飾したZif268オペレータ配列(Christy & Nathans 1989 Proc.Natl.Acad.Sci.USA 86、8737-8741)を用いて所望の特異性を有する亜鉛フィンガーを保有するファージを分離した。Zif268オペレータ配列のうち中央のDNAトリプレットが対象の配列に改変されている(図3)。データベース分析(Jacobs 1992 EMBO J.11、4507-4517)により示唆される一次的および二次的な推定の塩基認識位置を両方とも研究できるように、本発明者らは、αヘリックスの第1の残基(位置+1)を基準にして、保存されるLeuおよびHisを除く位置−1から+8が、それらの位置ではほとんど生じることのないPhe、Tyr、TrpおよびCys(Jacobs 1993 年、ケンブリッジ大学博士論文)を除くいずれのアミノ酸にもなり得るような中央フィンガーのライブラリを設計した。さらに、本発明者らは、位置−2でSerとフィンガー間接触を作る可能性のある(Pavletich & Pabo 1991 年)位置+9が、その位置で最も頻繁に発生する残基であるArgまたはLysの2つのいずれかになるようにした。
8つの可変位置の完全な縮重を仮定すれば、必要なファージディスプレイライブラリの大きさは(167×21)=5.4×108となるが、Fd−Tet−SNによる形質転換の効率には実質的に限界が存在するので、本発明者らはそのうち2.6×106のみをクローニングできた。したがって使用したライブラリはαヘリックスの可能なバリエーションのすべてを網羅するのに理論上必要な大きさに比べて200倍ほど小さいものである。それにもかかわらず、所与のDNA配列に高い親和性および特異性で結合するファージを分離することができ、これは亜鉛フィンガーモチーフの顕著な融通性を示すものである。
フィンガー2のバリエーションに対して結合部位を形成することが可能な64塩基トリプレットのうち、本発明者らは現在までのところ32個を使用して記載のとおり亜鉛フィンガーファージの分離を試みている。これらの選択から生じた結果を表1に示す。表1は、Zif268オペレータの変異体で3ラウンドのスクリーニングを行なった後に選択されたライブラリファージのクローンからの変異体αヘリックス領域のアミノ酸配列を示す。
トリプレットの5′(たとえば表1、c−i)または3′(たとえば表1、m−o)末端に存在する場合、Gはαヘリックスの位置+6または−1でArgを有するフィンガーをそれぞれ選択する。Gがトリプレットの中央の位置に存在する場合(たとえば表1b)、位置+3における好ましいアミノ酸はHisである。
時折トリプレットの5′末端にあるGが+6でSerまたはThrを選択する(たとえば表1b)。Gは絶対的にArgによってのみ特定することができるので(Seeman他、1976 Proc.Nat.Acad.Sci.USA 73、804-808)、これは−1と+6とにおける最も一般的な決定要素である。この種の接触が、Zif268の結晶構造(Pavletich & Pabo、1991 Science 252、809-817)およびtramtracK(Fairall 他、1993年)に見られるような二座水素結合相互作用であることが予想できる。これらの構造物においておよびArgが3′末端におけるGを認識する選択されたフィンガーのほとんどすべてにおいて、Aspが位置+2に生じて、長いArgの側鎖を支えている(たとえば表1o、p)。位置−1がArgでない場合、Aspは+2においてほとんど生じず、この場合、第2のDNA鎖と作る可能性のある他の接触は、タンパク質−DNA複合体の安定に大きく寄与していないことを示唆している。
Aspも、Cが中央(たとえば表1、o)および5′(たとえば表1、a)位置にそれぞれある場合、+3と+6において選択される場合がある。AspはCのアミノ基からの水素結合を受入れることができるが、主溝におけるCの正の分子電荷(Hunter 1993 J.Mol.Biol.230、1025-1054)は、水素結合接触に関係なくAspとの相互作用に好都合である点に留意すべきである。
表1から、等価なフィンガーのいずれの族についても3つの主要な位置(−1、+3および+6)のうちの2つに通常、コンセンサスまたはバイアスが生じることがわかるが、これは多くの場合ファージの選択が、Zif268結晶構造(Pavletich & Pabo 1991 年)において見られるものと同様に、フィンガー当り2つの塩基接触のみによって行なわれることを示唆している。したがって、同じフィンガー配列が、しばしば中央のトリプレットにおいて1塩基異なるDNA配列の間で生じてくる。この理由の1つは、ファージディスプレイの選択が本質的に親和性による精製であり、同じぐらい強く複数のDNAトリプレットに結合するために区別できない亜鉛フィンガーをもたらし得るからである。第2に、複合体の形成が質量作用の法則に支配されるので、親和性の選択では、DNAに対する本当の親和性がライブラリにおける他の数の少ないクローンよりも劣っていても、ライブラリにおいて発現が最も多いクローンが優先され得るからである。したがって、親和性によるファージディスプレイの選択は、複合体を安定化させるのに必要な塩基接触を超えて相互作用の可能なものと特異的なものとを区別するには限界がある。したがって、所与のDNAに特異的に結合することができるフィンガーに対して競合がない場合、最も強く結合する非特異的複合体がファージのライブラリから選択されることになる。結果として、ライブラリからのファージディスプレイ選択により得られる結果は、特にそのライブラリのサイズが限られている場合には、特異性検定によって確認する必要がある。
機能的に等価な亜鉛フィンガー族内において見られるアミノ酸配列の偏りは、この研究において無作為化されたαヘリックス位置のうち、3つの主要な(−1、+3および+6)位置および1つの補助的(+2)位置のみがDNAの認識に関連していることを示す。さらに、限られた組のアミノ酸がそれらの位置で見られ、これらが塩基に対して接触すると考えられる。したがって、亜鉛フィンガー−DNA相互作用を記述するコードを導出することができることが示唆される。しかしながら、この段階では、配列の相同関係は特定の塩基対に対するアミノ酸の好みを強く示唆してはいるが、DNAトリプレットに対する個々のフィンガーの特異性が確認されるまではそのような法則をはっきり推定することはできない。したがって、本発明者らは、どのようにして無作為化されたDNA結合部位をこの目的で使用することができるかを記述する以下の例を説明するまで、このような好みについての要約表を作成していない。

この例は、所定の亜鉛フィンガーについてのDNA結合部位の選択を効果的に扱う新規な技術について説明する(本質的には例1の逆)。この技術は、ディスプレイライブラリのスクリーニングに基づく偽りの選択に対する予防策として望ましい。これは、2つの位置において無作為化されている一方1つの塩基が第3の位置で固定されているDNAトリプレット結合部位のライブラリに対するスクリーニングによって行なうことができる。この技術は、ここではファージディスプレイにより予め選択されたフィンガーの特異性を決定するために適用される。本発明者らは、これらフィンガーのうちのいくつかが、同族のトリプレットの各位置において独自の塩基を特定できることを発見した。このことは、それぞれの平衡解離定数による測定で密接に関連するトリプレット間を区別することができるフィンガーの例によってさらに示される。トリプレットにおける特定の塩基を特定するフィンガーのアミノ酸配列を比較して、我々は、多くの場合DNAに対する亜鉛フィンガーの配列特異的結合は、コードに従う小さな組のアミノ酸−塩基接触を用いて達成され得ると推定する。
〔結合部位サイン〕
フレキシブルな平底96ウェルミクロタイタープレート(Falcon)を、ストレプトアビジン(0.1MのNaHCO3、pH8.6、0.03%NaN3中0.1mg/ml)で4℃において一晩コーティングした。ウェルは2%無脂肪乾燥乳(Marvel)を含むPBS/Zn(PBS、50μMのZn(CH3COO)2)で1時間ブロックし、0.1%トゥイーンを含むPBS/Znで3回かつPBS/Znでさらに3回洗浄した。各オリゴヌクレオチドライブラリの「結合された」鎖は合成されたものであり、かつ他の鎖はDNAポリメラーゼI(Klenowフラグメント)を用いて5′ビオチニル化された一般的なプライマから伸ばされたものである。充填反応物がPBS/Znのウェル(各々0.8pモルのDNAライブラリ)に15分間添加され、その後0.1%のトゥイーンを含むPBS/Znで1回、再びPSB/Znで1回洗浄された。選択された亜鉛フィンガーファージをそれぞれ含む細菌培養物を一晩50mMのZn(CH3.C00)2と15μm/mlのテトラサイクリンとを含む2xTY中で30℃において一晩増殖させた。ファージを含む培養物の上清を、2%無脂肪乾燥乳(Marvel)、1%トゥイーンおよび20μg/mlの音波処理されたサケ精子DNAを含むPBS/Znを添加することによって10倍に希釈した。希釈されたファージ溶液(50μl)をウェルに添加しかつ20℃で1時間結合を進行させた。結合されていないファージは、1%トゥイーンを含むPBS/Znで5回、続いてPBS/Znで3回洗浄して取除いた。結合されたファージは、上に述べた方法(Griffith他、1994 EMBO J.印刷中)またはHRP共役抗M13IgG(Pharmacia)を用いて検出され、かつSOFTmax2.32(Molecular Devices Corp)を用いて定量された。
細菌培養物を30℃で2xTY/Zn/Tet中、一晩増殖させた。ファージを含む培養物の上清を、4%無脂肪乾燥乳(Marvel)、2%トゥイーンおよび40μg/mlの音波処理されたサケ精子DNAを含むPBS/Znを添加することによって2倍に希釈した。適当な濃度の特定の5′−ビオニチル化DNAおよび等容量の亜鉛フィンガーファージ溶液を含む結合反応物を20℃で1時間平衡になるまで置いた。ストレプトアビジンでコーティングした常磁性ビーズ(ウェル当り500μg)上に全DNAが捕獲され、これらを1%トゥイーンを含むPBS/Znで6回、その後PBS/Znで3回洗浄した。結合されたファージはHRP共役抗M13IgG(Pharmacia)を用いて検出し、上記のとおり(Griffiths 他、1994年)開発された。SOFTmax2.32(Molecular Devices Corp)を用いて最適密度を定量した。
この結果について図5に示しており、同図はDNAの濃度(nM)と飽和分率との関係を示す一連のグラフからなる。2つの外側のフィンガーは、2つの同族の外側のDNAトリプレットと同様、本来の配列を保持している。変化したフィンガーのらせん位置−1から+9までを占めるアミノ酸の配列を各ケースについて示す。グラフは、中央のフィンガーが通常10のファクタで密接に関連するトリプレットを区別することができることを示す。これらグラフによって、以下に述べるとおり見かけの平衡解離定数の決定が可能となる。
〔Zif268の第2フィンガーにおける結合部位サイン〕
図4の一番上の行は野性型Zif268の第2フィンガーのサインを示す。公開されている共通配列(Christy & Nathans 1989 Proc.Natl.Acad Sci.USA 86,8737-8741)に従えば、中央トリプレットとしてGNN、TNN、NGNおよびNNGを有するオリゴヌクレオチドライブラリへの結合を示す強いシグナルのパターンから、このフィンガーのための最適な結合部位はT/G,G,Gであるということが明らかとなる。これは、TGGを中央トリプレットとして有する共通オペレータ(Pavletich & Pabo 1991年)との複合体において解決されるZif268のX線結晶構造の解釈について暗示するものである。たとえば、中央フィンガーの位置+3におけるHisはGのN7への水素結合を与えるものとして形作られるものであって、これは等価な接触がAのN7と可能であることを示唆しているが、結合部位のサインから、Aとの区別があることを見て取ることができる。これが示唆するのは、HisはむしろGのO6への水素結合またはO6およびN7の双方への二又の水素結合をなすことを選び得ること、またはAのアミノ基との立体衝突によりこの塩基との緊密な相互作用が阻止され得ることである。したがって、二重螺旋DNAの立体化学を考慮することにより、結合部位のサインで亜鉛フィンガー−DNAの相互作用の詳細を洞察することができるようになる。
他の亜鉛フィンガーにおける結合部位サインは、例1で行なわれるファージ選択が高度に配列特異的なDNA結合タンパク質をもたらしたことを明らかにしている。これらのいくらかは、変異型Zif268結合部位における中央トリプレットのための独自の配列を特定することができ、したがってその共通部位については、Zif268そのものよりも特異的である。さらに、特定のオリゴヌクレオチドライブラリ、すなわち規定された位置における特異的な塩基を認識するフィンガーを、図4の列を下方に見ていくことによって識別することができる。これらのフィンガーのアミノ酸配列を比較することにより、結合されたDNA上の特定の塩基を真に好むいかなる残基をも識別することができる。いくつかの例外を除けば、これらはファージディスプレイを基準として以前に予測されたようなものであり、表2にまとめられる。
表2は選択された亜鉛フィンガーのDNAとの相互作用において、アミノ酸−塩基接触のよく見られるものをまとめたものである。所与の接触は、適切なトリプレットのための「シラビックな」認識コードを含む。同族アミノ酸およびそれらのαヘリックス中での位置が、トリプレットの各位置と各塩基を関連付けるマトリックスの中に入れられている。位置+2からの補助的なアミノ酸は、位置−1におけるアミノ酸の特異性を高めるかまたは調節することができ、これらは対として列挙されている。位置+6におけるSerまたはThrは、後続するフィンガーにおけるAsp+2(Asp++2と表示)が、間接的にGおよびTの両方を特定することを許容しており、これらの対が列挙されている。Tに対するSer+3およびCに対するThr+3の特異性が互いに交換可能であってもよい場合は稀であり、一方Val+3は常に曖昧なものとして現われる。
上で注目されたように、位置+2は、「同族トリプレット」の3′直接的に塩基を特定することができ、したがって先行するフィンガーの位置+6に関連して働き得る。結合部位サインは、3つの主要な位置からのアミノ酸−塩基接触を示す一方で、補助的な位置が塩基認識において他の役割を果たすことができることを示す。明らかな適例は、位置−1におけるGlnである。これは位置+2がAlaなどの小さな非極性アミノ酸である場合にはトリプレットの3′末端におけるAについて特異的であるが、Serなどの極性残基が位置+2にある場合にはTについて特異的である。亜鉛フィンガーのX線結晶構造からその根拠が理解される、位置−1におけるArgと位置+2におけるAspとの間の強い相関性は、これらの2つの位置の間における相互作用の別の例である。したがって、位置+2におけるアミノ酸は、他の位置におけるアミノ酸の特異性を調節または強めることができる。
位置+3では、ThrおよびValの場合に異なったタイプの調節が見られ、これはトリプレットの中央位置ではCを最も頻繁に好ましいとするが、いくつかの亜鉛フィンガーではCおよびTの双方を認識することが可能である。この曖昧さは、おそらくはこれらの残基におけるメチル基にかかわる異なった疎水性の相互作用の結果として生じるものであって、ここでは別の位置からの効果それ自体よりもむしろフィンガーの性向におけるフレキシビリティが、曖昧な読取りの原因となり得るだろう。
亜鉛フィンガーの結合部位サインは、DNAの所与の濃度においてその示差的な塩基の好みを明らかにする。DNAの濃度が変わるにつれ、どのクローンの結合部位サインも変化して、低[DNA]ではより特徴的になり、かつより高い[DNA]では、好みのより少ない部位におけるKdに近づいてさらなる塩基がトリプレットの各位置において受入れ可能となるにつれ、それほど特徴的ではなくなることを予測することができる。さらに、2つの塩基位置がオリゴヌクレオチドのどの1つのライブラリにおいてもランダムに占拠されるため、結合部位サインは正式にはいくつかの相互作用についてはコンテクスト依存性の可能性を排除することができない。したがって本質的に比較的なものである結合部位サインを補足するには、異なったDNA結合部位のための各ファージの平衡解離定数を定量的に決定する必要がある。ファージディスプレイ選択および結合部位サインの後では、それが亜鉛フィンガーの特異性を評定する際の第3の最終的な段階となる。
解離定数を測定することで、結合の強度に従って、優先順に、異なるトリプレットをランク付けすることができる。ここでの例は、位置−1または+3のいずれかからの接触が識別力に寄与し得ることを示す。また、上で言及したいくつかの結合部位サインの曖昧さが、密接に関連した複数のトリプレットに対するいくつかのフィンガーの等価な親和性に基準を有することが示され得る。これは、三重のTTGおよびGTGに対するアミノ酸配列RGDALTSHERを含むフィンガーのKdsにより明らかにされる。
亜鉛フィンガーモチーフの融通性により、単一のコードの範囲内に入るには多様すぎるさまざまなモードのDNAへの(そしてさらにはRNAへの)結合を開発する進化が可能ではないかという期待がなされよう。しかしながら、1つのコードが必ずしもすべての亜鉛フィンガー−DNA相互作用に適用できるものではないとはいえ、今や1つのコードが実質的なサブセットに適用されるという説得力のある根拠が存在する。このコードは、いかなる所与の亜鉛フィンガーのDNA結合部位の好みをもそのアミノ酸配列から間違いなく予測するには不十分であるが、それでも所定のDNA配列に対して特異性を備えた亜鉛フィンガーの設計を可能とするには十分に包括的であろう。
表2に列挙される個々の塩基接触は、コードの一部ではあるが、任意の組合せで用いられた場合に、必ずしも予想される塩基トリプレットに対して配列特異的結合をもたらすとは限らないかもしれない。まず第1には、亜鉛フィンガーが、このコードを用いてもいくつかのトリプレットにおいてはある種の組合せの塩基を認識できないかもしれないか、または全く何も認識できないかもしれないことを承知しておかなければならない。さもなければ、不一致の大部分は、亜鉛フィンガーの三又の読取ヘッドの、それが相互作用しているトリプレットに対する性向の変動を考慮することによって説明され得る。αヘリックスの任意の1つの位置におけるアミノ酸の同一性は、3塩基接触が同時に起こるように他の2つの位置における残基の同一性と調子を合わされていると思われる。したがってたとえば、AlaがトリプレットGTG内でTを選び得るためには、位置+6からGを認識するのにArgを用いてはいけない。なぜなら、それによって前者がDNAからあまりにも遠くに離されてしまうからである。(たとえばアミノ酸配列RGDALTSHERを含むフィンガーを参照されたい。)第2に、αヘリックスのピッチは螺旋1回転当り3.6個のアミノ酸なので、位置−1、+3および+6は離れた螺旋回転の整数ではないため、位置+3は−1または+6よりもDNAに近い。したがってたとえば、HisおよびAsnなどの短いアミノ酸の方が、むしろより長いArgおよびGlnよりも、トリプレットの中央位置におけるプリンの認識に用いられる。
DNAとの相互作用の「シラビック」なコードは、亜鉛フィンガーの融通性のあるフレームワークによって可能なものとされる。これは、わずかな配向の変化によりDNAとの界面における適合性が可能になり、それによって多くの異なった複合体における塩基対1つ当り1つの共平面性アミノ酸の化学量論が維持される。アミノ酸と塩基との間の相互作用のこのモードを考えると、それぞれArgおよびAsn/GlnによるGおよびAの認識がこのコードの重要な特徴であることが予想されるが、しかし注目すべきことには、他の相互作用が、予期されていた(Seemanら、1976年)よりも識別力のあるものとなり得る。反対に、異なった調節DNA配列との複雑な相互作用を見込んで、縮重が亜鉛フィンガー内でさまざまな度合いにおいてプログラムされ得ることが明らかである(Harrison & Travers,1990; Christy & Nathans,1989)。この原理がいかにして転写因子の限られたセットにより示差的遺伝子発現の調整を可能にするかを見ることができる。
亜鉛フィンガーの配列特異性を操作できるということは、医学および研究に応用するための所望の特異性を備えるDNA結合タンパク質の設計が目前であることを意味している(Desjarlais & Berg,1993,Rebar & Pabo,1994)。これがなぜ可能かというと、他のすべてのDNA結合モチーフとは対照的に、DNAの部位は一列に並んで結合されたそれぞれ独立して作用する複数のフィンガーの適切な組合せによって認識され得るため、亜鉛フィンガーのモジュールによる性質を利用できるからである。
DNAと亜鉛フィンガーとのコードされた相互作用は、もっと有望なこととしてファージディスプレイ選択の適切な候補とともに、新たに個々の亜鉛フィンガーの特異性のモデルを作るのに用いることができる。このようにして、必要に応じて、所定の結合部位に対する親和性を調節するか、または特定の塩基位置における無差別性の適切な度合いを操ることさえできるだろう。さらには、複数回繰返されるドメインの付加効果により、広げられ、したがって非常に稀なゲノム座に特異的かつ緊密に結合する機会が与えられる。したがって、亜鉛フィンガータンパク質は、正常であろうと変異体であろうと、所定の遺伝子の作用を抑制するか、または修飾する際にアンチセンス核酸の代わりに用いる良い代替物となり得るだろう。この目的のため、適切な天然または合成のエフェクタを付与することによりこれらのDNA結合ドメインには追加の機能が導入され得るだろう。
これまでの例で提示される根拠から、本発明者らは亜鉛フィンガーを含む特異的DNA結合タンパク質を「誂え」のものにすることができるということを提案する。その可能性を示すため、本発明者らは、BCR−ABL融合癌細胞のユニークな9bp領域に部位特異的に結合でき、それを親ゲノム配列(Kurzrock et al.,1988 N.Engl.J.Med.319,990-998)から区別できる3フィンガーポリペプチドを作り出した。培養において形質転換された細胞をモデルとして用いて、染色体DNAにおける標的癌細胞への結合が可能であって、それにより転写の阻止がもたらされることが示される。その結果、癌遺伝子の働きによって成長因子から独立した状態になったマウス細胞(Daley et al.,1988 Proc.Natl.Acad.Sci.U.S.A.85,9312-9316)が、設計された亜鉛フィンガーポリペプチドを発現するベクターによる一過性のトランスフェクションにおいて因子依存性の状態に戻ることが見出される。
これらの再配列された遺伝子の複製物は、細胞培養物(Daley et al.,1988)およびトランスジェニックマウス(Heisterkamp et al.,1990 Nature 344,251-253)において優勢な形質転換癌遺伝子として作用する。それらのゲノム相当物と同様に、これらのcDNAはBCRおよびc−ABL遺伝子の融合点において独自のヌクレオチド配列を保持しており、これは部位特異的DNA結合タンパク質によりDNAレベルで認識され得る。本発明者らは、p190BCR-ABLc−DNAにおける独自の融合部位を認識するようなタンパク質を設計している。この融合は明らかに、患者間で変動し得るものであると考えられる、自然発生的な遺伝子の転位におけるブレークポイントからは明らかに区別されるものである。そのようなペプチドの設計は癌研究について示唆をもたらすものではあるが、ここでの主な目的は、タンパク質設計の原理を証明し、入手可能なモデル系における染色体DNAへのインビボでの結合の実現可能性を評定することである。
インビボでの結合を示す、BCRまたはc−ABLの半相同配列のいずれかの複製物を保有するリポータープラスミドで同時トランスフェクションされた細胞においてはほとんど増加が検出できないのに比べて、p190BCR-ABLcDNA標的部位の複製物を保有するリポータープラスミドで同時トランスフェクションされた細胞ではCAT活性について特定の(30倍の)増加が見られ、インビボでの結合を示した。異なるトランスフェクションにおいて用いられる特定の構造物を、柱状グラフの下に記載する。
ゲノムを標的とすることが可能であるかどうかを研究するため、抗BCR−ABLペプチドのN末端側面にSV40ウイルスの大型T抗原からの核位置測定シグナル(Kalderon et al.,1984 Cell 499-509)を付けかつC末端側面に9E10抗体によって認識可能な11アミノ酸c−mycエピトープ標識(Evan et al.,1985 Mol.Cell.Biol.5,3610-3616)を付けた構造物を調製した。この構造物は、IL−3−依存マウス細胞系Ba/F3(Palacious & Steinmets 1985 Cell 41 727-734)、または代替的にはp190BCR-ABLまたはp210BCR-ABLのいずれかをそれぞれ発現する統合されたプラスミド構造物によって予めIL−3依存性にされたBa/F3+p190およびBa/F3+p210細胞系を一過性にトランスフェクションするのに用いられた。9E10抗体とそれに続く二次的な蛍光共役体での細胞の染色により、抗BCR−ABLペプチドでトランスフェクションされたそれらの細胞において効率的な核の位置測定が示された。
個体群のうちの蛍光抗体細胞の割合として測定された一過性トランスフェクションの効率は、15−20%であった。IL−3の組織培養における使用をやめると、相当する割合のBa/F3+p190細胞は、因子依存性に戻って死滅し、一方Ba/F3+p210細胞は影響を受けない。実験の詳細は次のとおりであった。細胞系Ba/F3、Ba/F3+p190およびBa/F3+p210が、10%のウシ胎児血清を補充したダルベッコ修正イーグル培地(DMEM)に維持された。Ba/F3細胞系の場合、10%のWEHI−3B調整培地が、IL−3の供給源として含まれていた。抗BCR−ABL発現ベクターでのトランスフェクションの後、細胞(5×105/ml)は血清のない培地で2回洗浄され、WEHI−3B調整培地なしで10%ウシ胎児血清のDMEM培地内において培養された。生存率が、トリバンブルー排除によって決定された。データは、3連の培養物の平均値として表されている。その結果を、図11にグラフ形式で示す。
i) ライブラリが、理論上での最大サイズよりもずっと小さかった。
ii) 外側のフィンガーが双方ともGCGトリプレットを認識した(いくつかの場合では、3つの亜鉛フィンガーに対するほぼ対称的な結合部位を作り出し、それらは、ペプチドをDNAの「ボトム」鎖に結合できるようにし、そのため本発明者らがセットしたいと思った相互作用の記録を回避する。)。
iii) フィンガー3のAsp+2(「Asp++2」)は、中央トリプレットの5′塩基とフィンガー2(位置+6)との相互作用よりも優勢であった。
iv) すべてのアミノ酸が、無作為化された位置に提示されたわけではなかった。
これらの問題点を克服するため、次のような新しい3フィンガーライブラリが作り出された。
a) 中央フィンガーは4つの位置(−1、+2、+3および+6)のみにおいて完全に無作為化され、ライブラリのサイズがより小さく、すべてのコドンが表わされるようにする。ライブラリはPharmacia によるpCANTAB5Eファージミドベクターにおいてクローニングした。このベクターは、ファージよりも形質転換頻度を高くすることができるものである。
b) 第1および第3のフィンガーは、それぞれトリプレットGACおよびGCAを認識し、高度に非対称な結合部位を達成する。フィンガー3による、後者のトリプレットでの3′Aの認識は、Gln−1/Ala+2によって仲介される。ここて重要なのは、短いAla+2は、DNA(特に中央トリプレットの5′塩基)への接触をなすべきではなく、これによって上述の(iii)で留意した問題点が回避される。
ヒトのras遺伝子は、それを癌遺伝子に変換することができるいくつかの異なった突然変異を受けやすい。ras癌遺伝子は多数のヒトの癌に見出される。
1つの特定的な突然変異は、G12V突然変異(すなわち変異体遺伝子によってコードされるポリペプチドが、グリシンからバリンへの置換を含んでいる)として知られる。ras癌遺伝子はヒトの癌では非常にありふれたものなので、効果的な治療法にとって極めて重要な標的である。
rasのG12V変異体を認識できる3フィンガータンパク質が設計されてきた。タンパク質は知られた特異性の規則に基づき合理的な設計を用いて生成された。略述すると、(GCCを結合するべく選択されたフィンガーの1つからの)
亜鉛フィンガーフレームワークが、位置+3で点変異によって修飾され、2つの付加的な異なるトリプレットを認識するフィンガーをもたらした。GCCを認識するフィンガーおよびその2つの誘導体は、pCANTAB5Eにおいてクローニングされ、ファージの表面上で発現された。
位置+3におけるAsnの出現は予期されないものであり、最も可能性のある原因は、位置+3においてシトシン特異的残基を備えるタンパク質がいくつかの大腸菌DNA配列に致命的なほど緊密に結合するということであろう。したがって、ファージディスプレイ選択は、必ずしも常に最もしっかりした結合クローンの生成を保証するとは限らない。というのも、細菌を通過することは、この技術には不可欠であり、選択されるタンパク質は、結合が有害なものであれば、宿主のゲノムに結合しないものとなり得るからである。
したがって本発明者らは、再度合成オリゴ体を用いるため、(図15に示すように)フィンガー1の位置+3でSerを有する3フィンガーペプチドを組立てた。今回、遺伝子はpCANTAB5Eファージミドに連結された。形質転換細胞は(ストラタジーン(Stratagene)から)大腸菌ABLE−C株において分離され、30℃で増殖させられた。これらの条件下においてこの株は、プラスミド複製物の数を低減し、細胞内においてそれらの毒性産物がふえないようにする。
数字はαヘリックスのアミノ酸残基についてのものである。フィンガー(F1、F2およびF3)は次のG12V変異体ヌクレオチド配列に結合する。
太字のAは、G12V配列がこれによって野性型配列とは異なったものとなる、単一点変異を示す。
遺伝子の発現を抑えることに加えて、本発明のタンパク質は、ゲノムDNA内またはより有望にはPCR増幅されたゲノムDNA内に存在する正確な点変異を、配列決定を行なうことなく診断するのに用いることができる。したがって、さらなる工夫を伴うことなく、DNA上の変異(たとえば点変異)を検出するための診断キットを設計することができるはずである。ELISAに基づく方法が、特に適切なものであると判明するはずである。
Claims (11)
- 複数の亜鉛フィンガーを含む設計された亜鉛フィンガーポリペプチドと少なくとも1の機能ドメインとを含んでなるキメラタンパク質の製造方法であって、それぞれのフィンガーが亜鉛フィンガー結合モチーフを含み、該キメラタンパク質が対象のヌクレオチド配列と結合し、
該方法は、
1) 前記対象のヌクレオチド配列中のヌクレオチドトリプレットに結合する可能性のある亜鉛フィンガー結合ドメインの設計又は選択工程であって、該ヌクレオチドトリプレットはG又はTで始まり、該工程は、位置+1を該亜鉛フィンガー結合ドメインのαヘリックスの一番目のアミノ酸とし、位置++2をC末端側の隣の亜鉛フィンガー結合ドメインのα−ヘリックスの二番目のアミノ酸として、該亜鉛フィンガー結合ドメインの位置−1、+3及び+6のアミノ酸を以下のように割り当てることを含む、設計又は選択工程:
a) 該ヌクレオチドトリプレットの5’側の核酸がGであれば、位置+6はArgであるか、あるいは、位置+6はSer又はThrであって位置++2はAspであり;
b) 該ヌクレオチドトリプレットの5’側の核酸がTであれば、位置+6はSer又はThrであって位置++2はAspであり;
c) 該ヌクレオチドトリプレットの中央の核酸がGであれば、位置+3はHisであり;
d) 該ヌクレオチドトリプレットの中央の核酸がAであれば、位置+3はAsnであり;
e) 該ヌクレオチドトリプレットの中央の核酸がTであれば、位置+3はAla、Ser又はValであり;
f) 該ヌクレオチドトリプレットの中央の核酸がCであれば、位置+3はAsp、Leu、Thr又はValであり;
g) 該ヌクレオチドトリプレットの3’側の核酸がGであれば、位置−1はArgであって位置+2はAspであり;
h) 該ヌクレオチドトリプレットの3’側の核酸がAであれば、位置−1はGlnであって位置+2はAlaであり;
i) 該ヌクレオチドトリプレットの3’側の核酸がTであれば、位置−1はAsnであるか、あるいは、位置−1はGlnであって位置+2はSerであり; そして
j) 該ヌクレオチドトリプレットの3’側の核酸がCであれば、位置−1はAspである、
と;
2) 前記工程1)の亜鉛フィンガーを複数含んでなる亜鉛フィンガーポリペプチド、又は、該亜鉛フィンガーポリペプチドと少なくとも1の機能ドメインとを含んでなるキメラタンパク質、を調製する工程と;
3) 前記亜鉛フィンガーポリペプチド又はキメラタンパク質の、前記対象のヌクレオチド配列と結合する、あるいはその発現を調節する能力をアッセイする工程と、
を含む、キメラタンパク質の製造方法。 - 複数の亜鉛フィンガーを含む設計された亜鉛フィンガーポリペプチドと少なくとも1の機能ドメインとを含んでなるキメラタンパク質の製造方法であって、それぞれのフィンガーが亜鉛フィンガー結合モチーフを含み、該キメラタンパク質が対象のヌクレオチド配列と結合し、
該方法は、
1) 前記対象のヌクレオチド配列中のヌクレオチドトリプレットに結合する可能性のある亜鉛フィンガー結合ドメインの設計又は選択工程であって、該ヌクレオチドトリプレットは以下のトリプレットの何れかを含み、該工程は、位置+1を該亜鉛フィンガー結合ドメインのαヘリックスの一番目のアミノ酸として、該亜鉛フィンガー結合ドメインの位置−1、+3及び+6のアミノ酸を以下のように割り当てることを含む、設計又は選択工程:
a) 該ヌクレオチドトリプレットがATGであれば、位置−1はArgであり、位置+3はAla又はValであり、位置+6はAla、Asn又はSerであり;
b) 該ヌクレオチドトリプレットがACGであれば、位置−1はArgであり、位置+3はValであり、位置+6はAsn又はSerであり;
c) 該ヌクレオチドトリプレットがTAGであれば、位置−1はArgであり、位置+3はGlyであり、位置+6はThrであり;
d) 該ヌクレオチドトリプレットがTTAであれば、位置−1はGlnであり、位置+3はSerであり、位置+6はSerであり;
e) 該ヌクレオチドトリプレットがTTGであれば、位置−1はArgであり、位置+3はAla、Gly、Thr又はValであり、位置+6はGly、Ser、Thr又はValであり;
f) 該ヌクレオチドトリプレットがTGAであれば、位置−1はGlnであり、位置+3はHisであり、位置+6はGlu、Ser又はThrであり;
g) 該ヌクレオチドトリプレットがTGGであれば、位置−1はArgであり、位置+3はHisであり、位置+6はAsp又はThrであり;
h) 該ヌクレオチドトリプレットがTCGであれば、位置−1はArgであり、位置+3はGly、Thr又はValであり、位置+6はGly、Ser又はThrであり;
i) 該ヌクレオチドトリプレットがGAAであれば、位置−1はAla、Ile、Leu、Asn又はGlnであり、位置+3はAsnであり、位置+6はArgであり;
j) 該ヌクレオチドトリプレットがGATであれば、位置−1はAsp、Ile、Leu、Asn、Gln、Ser又はThrであり、位置+3はAsnであり、位置+6はArgであり;
k) 該ヌクレオチドトリプレットがGAGであれば、位置−1はArg又はSerであり、位置+3はGly又はAsnであり、位置+6はArg又はThrであり;
l) 該ヌクレオチドトリプレットがGACであれば、位置−1はIle又はLeuであり、位置+3はAsnであり、位置+6はArgであり;
m) 該ヌクレオチドトリプレットがGTAであれば、位置−1はAsp、Glu、Gly、Asn、Gln又はThrであり、位置+3はSer又はThrであり、位置+6はArg又はSerであり;
n) 該ヌクレオチドトリプレットがGTTであれば、位置−1はAsn又はThrであり、位置+3はSer又はThrであり、位置+6はArgであり;
o) 該ヌクレオチドトリプレットがGTGであれば、位置−1はArgであり、位置+3はAla、Gly、Leu、Thr又はValであり、位置+6はAla、Gly、Asn、Arg、Ser、Thr又はValであり;
p) 該ヌクレオチドトリプレットがGTCであれば、位置−1はAsp又はGluであり、位置+3はSerであり、位置+6はArgであり;
q) 該ヌクレオチドトリプレットがGGAであれば、位置−1はGlnであり、位置+3はHisであり、位置+6はGluであり;
r) 該ヌクレオチドトリプレットがGGGであれば、位置−1はArgであり、位置+3はHisであり、位置+6はAsp又はThrであり;
s) 該ヌクレオチドトリプレットがGGCであれば、位置−1はAspであり、位置+3はHisであり、位置+6はArgであり;
t) 該ヌクレオチドトリプレットがGCAであれば、位置−1はGlu、Gln、Ser又はThrであり、位置+3はSer又はThrであり、位置+6はArg又はSerであり;
u) 該ヌクレオチドトリプレットがGCTであれば、位置−1はGlu、Gly、Gln、Arg又はSerであり、位置+3はAla、Asp、Thr又はValであり、位置+6はArgであり;
v) 該ヌクレオチドトリプレットがGCGであれば、位置−1はAla又はArgであり、位置+3はAsp、Gly、Leu、Thr又はValであり、位置+6はGly、Lys、Asn、Arg、Ser又はThrであり;
w) 該ヌクレオチドトリプレットがGCCであれば、位置−1はAsp又はGluであり、位置+3はLeu、Ser又はThrであり、位置+6はArgであり;
x) 該ヌクレオチドトリプレットがCAGであれば、位置−1はArgであり、位置+3はHisであり、位置+6はAsp又はThrであり;
y) 該ヌクレオチドトリプレットがCCGであれば、位置−1はArgであり、位置+3はAsp、Thr又はValであり、位置+6はGly、Asn、Arg又はSerであり; そして、
z) 該ヌクレオチドトリプレットがAAA、AAT、AGA、AGT、AGC、ACT、TTT、TTC、CAT、CTT、CGA及びCCTの何れか一つであれば、位置−1はLys又はLeuであり、位置+3はAsnであり、位置+6はSer又はThrである、
と;
2) 前記工程1)の亜鉛フィンガーを複数含んでなる亜鉛フィンガーポリペプチド、又は、該亜鉛フィンガーポリペプチドと少なくとも1の機能ドメインとを含んでなるキメラタンパク質、を調製する工程と;
3) 前記亜鉛フィンガーポリペプチド又はキメラタンパク質の、前記対象のヌクレオチド配列と結合する、あるいはその発現を調節する能力をアッセイする工程と、
を含む、キメラタンパク質の製造方法。 - 前記工程1)が、位置+1を前記亜鉛フィンガー結合ドメインのαヘリックスの一番目のアミノ酸として、前記亜鉛フィンガー結合ドメインの位置+2のアミノ酸を以下のように割り当てることを更に含む、請求項2に記載の方法:
a) 該ヌクレオチドトリプレットがATGであれば、位置+2はAspであり;
b) 該ヌクレオチドトリプレットがACGであれば、位置+2はAspであり;
c) 該ヌクレオチドトリプレットがTAGであれば、位置+2はAspであり;
d) 該ヌクレオチドトリプレットがTTAであれば、位置+2はAlaであり;
e) 該ヌクレオチドトリプレットがTTGであれば、位置+2はAspであり;
f) 該ヌクレオチドトリプレットがTGAであれば、位置+2はAla、Gly又はValであり;
g) 該ヌクレオチドトリプレットがTGGであれば、位置+2はAspであり;
h) 該ヌクレオチドトリプレットがTCGであれば、位置+2はAspであり;
i) 該ヌクレオチドトリプレットがGAAであれば、位置+2はGly又はSerであり;
j) 該ヌクレオチドトリプレットがGATであれば、位置+2はAla、Gly、Pro又はSerであり;
k) 該ヌクレオチドトリプレットがGAGであれば、位置+2はAsp又はGlyであり;
l) 該ヌクレオチドトリプレットがGACであれば、位置+2はAla又はSerであり;
m) 該ヌクレオチドトリプレットがGTAであれば、位置+2はAla、Asp、Gly、Arg、Ser又はThrであり;
n) 該ヌクレオチドトリプレットがGTTであれば、位置+2はAsp又はGlyであり;
o) 該ヌクレオチドトリプレットがGTGであれば、位置+2はAspであり;
p) 該ヌクレオチドトリプレットがGTCであれば、位置+2はSer又はThrであり;
q) 該ヌクレオチドトリプレットがGGAであれば、位置+2はGlyであり;
r) 該ヌクレオチドトリプレットがGGGであれば、位置+2はAspであり;

z) 該ヌクレオチドトリプレットがAAA、AAT、AGA、AGT、AGC、ACT、TTT、TTC、CAT、CTT、CGA及びCCTの何れか一つであれば、位置+2はHis又はSerである。 - 少なくとも1の機能ドメインが転写抑制ドメインを含む請求項1ないし3の何れか一項に記載の方法。
- 少なくとも1の機能ドメインが転写活性化ドメインを含む請求項1ないし3の何れか一項に記載の方法。
- 転写活性化ドメインがVP−16を含む、請求項5に記載の方法。
- 少なくとも1の機能ドメインが核局在化シグナルを含む請求項1ないし3の何れか一項に記載の方法。
- 核局在化シグナルがSV40の大型T抗原由来である、請求項7に記載の方法。
- 少なくとも1の機能ドメインが免疫グロブリン又は結合活性を有するその断片を含む請求項1ないし3の何れか一項に記載の方法。
- 少なくとも1の機能ドメインが制限酵素由来の触媒ドメインを含む請求項1ないし3の何れか一項に記載の方法。
- 少なくとも1の機能ドメインがリコンビナーゼ及びインテグラーゼからなる群より選択されるドメインを含む請求項1ないし3の何れか一項に記載の方法。
