特定の実施形態では、本発明は、以下:(a)操作された抗原受容体をコードする核酸配列を含む第1の発現カセットと;(b)阻害性核酸分子をコードする核酸配列を含む第2の発現カセットと;(c)5´相同性アームと;(d)3´相同性アームとを含む核酸分子を提供する。5´相同性アーム及び3´相同性アームは、適切な認識配列が存在する標的細胞内の任意の所望の遺伝子であってもよい、目的の遺伝子のヌクレアーゼ認識配列に隣接する染色体領域と相同性を有するように、任意の適切な長さで操作することができる。

1.方法及び材料
5%ウシ胎仔血清を添加したXVIVO-15培地(Lonza)において、IL-2(Gibco)の存在下で、ImmunoCult抗CD2/CD3/CD28(StemCell Technologies)を使用して、初代ヒトT細胞を3日間刺激した。4D Nucleofector(Lonza)を使用して、B2M13-14x479ヌクレアーゼをコードするRNAをT細胞に導入した。ビオチン化抗ヒトB2M(BioLegend)及びBiotin Selection Kit(StemCell Technologies)を使用して、残存するB2M+細胞を磁気的に枯渇させる前に、細胞をIL-2の存在下で6日間培養した。NK細胞を、CD56陽性選択キット(StemCell Technologies)を使用して、同じドナーのPBMCサンプルから単離した。ダウディ細胞をATCCから購入した。ダウディ細胞は本来B2M-であり、NK細胞溶解に非常に感受性であると報告されている。全ての標的細胞を1uM CellTrace Violet(LifeTechnologies)で標識し、混合培養においてエフェクターと区別した。単離されたNK細胞を、エフェクター:標的比2:1、1:1、0.5:1及び0:1で、自己B2M+T細胞標的(NK細胞溶解に対する陰性対照)ダウディ標的(NK細胞溶解に対して陽性対照)、又は自己B2M KO T細胞標的(実験サンプル)のいずれかと混合した。共培養の2時間後に殺傷を評価した。NK細胞による殺傷を、CaspACE-VAD-FMK(Promega)で染色することにより測定した。
NK細胞は、自己B2M+標的において薄暗いVAD-FMKシグナルのみを誘発し、活性カスパーゼによる低レベルのアポトーシス誘導を示す(図2A~図2D)。それに比べて、高いVAD-FMKシグナルがクラスI-ダウディ細胞の大部分で誘導され(71%~83%、図2I~図2L)、広範なカスパーゼカスケード活性化を示す。同様に、B2M-自己T細胞は、NKの遭遇に応答して高いVAD-FMKシグナルを回復し(19%~47%、図2E~図2H)、これは、カスパーゼを介したアポトーシス誘導の指標である。これらの結果のグラフによる要約を図3に示す。
操作されたメガヌクレアーゼを使用した細胞表面B2Mの完全なノックアウトは、初代ヒトT細胞をNK細胞の攻撃と殺傷に対して感作する。
1.材料及び方法
異なるB2Mターゲティング配列をコードする5つのMission-shRNAレンチウイルストランスファープラスミドを、Sigma-Aldrichから購入した。第2世代のレンチウイルスベクターを、Lenti-X 293T細胞(ClonTech)とトリプルトランスフェクション法(Lipofectamine2000-Thermo-Fisher)を使用して社内で作製した。T細胞を、実施例1のようにImmunoCult抗CD2/CD3/CD28で3日間刺激することにより、レンチウイルス形質導入用に調製した。形質導入を5μMポリブレン(Sigma-Aldritch)の存在下で行って、形質導入後48時間で開始し、薬物添加後72時間で終了して、ピューロマイシン(InVivoGen)で形質導入細胞を選択した。ノックダウンの程度を決定するため、B2M表面発現のフローサイトメトリー分析の前に、選択された細胞をIL-2添加培地で5日間拡大させた。B2M shRNAを受け取った培養物は、NK及びCTLの殺傷アッセイの標的として使用した。NK殺傷アッセイを、実施例1に記載されるように実施したが、K562細胞株をNK細胞溶解の陽性対照として使用した。CTL殺傷アッセイでは、標的細胞のドナーとは無関係のドナーからのCD8+T細胞を単離し、エフェクターとして使用した。NK殺傷アッセイを2時間実行し、CTLアッセイを6時間実行した。両方のアッセイについて、標的細胞を1uM CellTrace Violet(Life Technologies)で標識し、CaspACE-VAD-FMK(Promega)を使用して死滅を測定した。
B2M発現の干渉についてヒトT細胞で5つのshRNAをスクリーニングした。2つの配列は、サイトメトリー分析でB2Mの平均蛍光強度を低下しなかった(表示していない)。3つのshRNA配列はB2M発現のMFIを減少させ、配列254及び配列255はMFIをおよそ50%減少させ、配列472はMFIをおよそ95%減少させた(図4)。
B2M発現は、ウイルスベクターによって送達されるshRNAを使用して効果的にノックダウンされ得る。カスパーゼ(VAD-FMK)活性を使用してNK細胞又はCTLによる標的細胞のアポトーシス誘導を測定すると、両方のB2Mノックダウンの標的が操作されていない標的と同じVAD-FMK頻度を示し、K562標的よりも少ないVAD-FMKシグナルを示したことから、B2MノックダウンはNK細胞溶解に対する標的の感受性を変化させないことが特定された。さらに、shRNA 472群のVAD-FMK+標的の頻度が陽性対照で観察された頻度のおよそ半分であったことから、B2MノックダウンはCTL細胞溶解に対していくらかの保護を与える。実際、ノックダウンの程度とNK細胞からのCTL活性に対する保護の程度との間には直接的な関係があった。

抗CD19 CARコード配列と、B2Mに対するshRNAとを含む多くのコンストラクトを調製した。これらは図7A~図7Fに示されており、配列番号18~配列番号23で提供される。CARコンストラクトの7007及び7217(配列番号18及び配列番号19)は、同じ5´から3´方向のCARコード配列及びshRNA472配列を含む。CARコンストラクトの7008及び7218(配列番号20及び配列番号21)は、3´から5´方向のCARコード配列、及び5´から3´方向(すなわち、tail-to-tail)のshRNA472配列を含む。CARコンストラクトの7009及び7219(配列番号22及び配列番号23)は、CARコード配列と3´から5´方向のshRNA472配列の両方を含む。CARコード配列及びshRNA472配列に隣接する5´及び3´の相同性アームは、TRAC遺伝子座のTRC1-2認識配列の上流及び下流の領域と相同性がある。

この実験では、B2M表面発現をノックダウンする能力について3つの異なるCARコンストラクトを分析した。3つのコンストラクトはいずれも、TRC1-2x.87EE結合部位(TRC1-2認識部位と称される)に隣接するゲノム領域との相同性を使用して、T細胞受容体アルファ定常領域遺伝子座への標的挿入を指示し、いずれのコンストラクトもCD34エピトープタグ(検出用)を含むCARを発現する。コンストラクト7002(配列番号11)はshRNA遺伝子をコードしない。コンストラクト7008(配列番号20)は、shRNA472の1つのコピーをコードする。コンストラクト7029(配列番号24)は、このshRNAカセットの2つのコピーをコードする。各shRNAカセットからの発現は、U6プロモータによって駆動される。
B2M表面レベルを、対照CARコンストラクト(7002)、又はB2M特異的shRNAのコピーを1つ(7008)若しくは2つ(7029)発現するCARコンストラクトでヌクレオフェクトしたサンプルで測定した(図12)。7002(対照)及び7008(単一shRNA)を発現する細胞のCD3-/CD34+集団を比較すると、7008発現細胞はわずかに低いレベルの表面B2Mを示すことが観察された(図12A)。特に、コンストラクト7029(2つのshRNAコピー)でヌクレオフェクトした細胞は、対照細胞(7002)の表面に提示されるB2Mの量のおよそ半分を示した(図12B)。この観察は、CD3-/CD34+集団に特異的であったが、CD3-/CD34-集団では観察されなかった(図12C)。
事前にスクリーニングされたB2MターゲティングshRNAは、(T細胞受容体アルファ定常領域遺伝子座への標的挿入により)コンストラクトが送達された細胞の表面でB2M発現レベルをノックダウンすることができる。B2M転写産物が豊富にあるため、これらのデータは、単一のshRNAコピーが低レベルのB2Mノックダウンに十分である可能性があることを示唆するが、より顕著なノックダウンを達成するにはshRNAカセットの複数のコピーが必要となる可能性がある。

この実験では、B2M表面発現をノックダウンする能力について、4つの異なるCARコンストラクトを分析した。4つのコンストラクトはいずれも、TRC1-2x.87EE認識部位に隣接するゲノム領域との相同性を使用して、T細胞受容体アルファ定常領域遺伝子座への標的挿入を指示し、いずれのコンストラクトもCD34エピトープタグ(検出用)を含むCARを発現する。コンストラクト7002(配列番号11)はshRNA遺伝子をコードしない。コンストラクト7056(配列番号25)はshRNA472の1つのコピーをコードし、いずれのカセットも3´から5´方向(head-to-tail)にある。コンストラクト7059(配列番号26)は、3´から5´方向のCAR発現カセット、及び5´から3´方向shRNA472カセット(tail-to-tail)と共にこのshRNAカセットの1つのコピーをコードする。コンストラクト7060(配列番号27)はコンストラクト7059と同じ向きであるが、shRNA472カセットの2つのコピーをコードする(tail-to-tail)。各shRNAカセットからの発現は、U6プロモータによって駆動される。細胞培養を、5%FBS及び30ng/mlのIL-2を添加したX-VIVO15培地で更に最大10日間維持した。ヌクレオフェクション後4日、7日、及び/又は10日に培養物を採取し、CD3(抗CD3-BV711、BioLegend)、CD34(抗CD34-PE、又はAPC、LifeTechnologies)、B2M(抗B2M-APC、又はPE、BioLegend)、及び/又はHLA-A、B、C(クローンW6/32、BV605)の表面発現について分析した。フローサイトメトリーのデータを、Beckman-Coulter CytoFLEX-LXで取得した。
B2M表面レベルを、対照CARコンストラクト(7002)、又はhead-to-tail(7056)若しくはtail-to-tail(7059、7060)の構成のいずれかでB2M特異的shRNAのコピーを1つ(7056又は7059)若しくは2つ(7060)発現するCARコンストラクトでヌクレオフェクトしたサンプルで測定した。U6プロモータとshRNA配列との間の以前のコンストラクトに存在していた制限消化部位を、これらのshRNA472ベクターから除去した。パリンドローム制限消化部位は、コンストラクトの有効性及びshRNAがB2Mをノックダウンする能力を妨害すると仮定された。
事前にスクリーニングされたB2MターゲティングshRNAは、(T細胞受容体アルファ定常領域遺伝子座への標的挿入により)コンストラクトが送達された細胞の表面でB2M発現レベルをノックダウンすることができる。U6プロモータとヘアピン配列との間のクローニング部位を削除すると、B2Mのノックダウン効率が改善する。7008(tail-to-tail、1つのshRNA472カセット-図12A)は最小限のB2Mノックダウンを支持し、7059(1つのカセット、tail-to-tail-図13B)は90%超のノックダウンを支持する。CD52特異的shRNAを使用して観察されたように、CARプロモータ及びshRNAプロモータが異なる方向に向けられている場合(tail-to-tail構成)、優れたノックダウンが観察された。第2のshRNA配列を追加しても、顕著な利点は得られなかった(92%対90.1%ノックダウン)。

この研究では、アフェレーシスサンプルを、健康で、情報が知らされ、補償されているドナーから採取し、製造業者の指示(Stem Cell Technologies)に従ってCD3陽性選択キットIIを使用してT細胞を濃縮した。T細胞を、5%ウシ胎仔血清及び10ng/ml IL-2(Gibco)を添加したX-VIVO15培地(Lonza)でImmunoCult T細胞刺激装置(抗CD2/CD3/CD28-Stem Cell Technologies)を使用して活性化した。3日間の刺激の後、細胞を収集し、1e6細胞のサンプルをT細胞受容体α定常遺伝子座のTRC1-2認識配列を認識して切断するTRC1-2L.1592メガヌクレアーゼをコードする1ugのRNAでエレクトロポレーションし、25000ウイルスゲノム/細胞のMOIでコンストラクト7056と共にパッケージされたAAVで形質導入した。
B2M及びHLA-ABCのレベルを、コンストラクト7056を発現するサンプル及び対照集団で測定した。図14Aは、対照培養物に由来するshRNAを発現していないTRAC編集細胞と比較したCD3-/CAR+細胞のB2M表面レベルを示す。図14Bは、同じ培養物におけるCD3-/CAR+対CD3+/C
AR-集団のB2Mレベルを示す。図14C及び図14Dは、HLA-ABC表面レベルの表示でそれぞれ同じ比較を行う。AAV-7056で形質導入された細胞のCD3-/CAR+画分は、対照集団と比較して90%超減少したB2M及びHLA-ABCのレベルを示した。
事前にスクリーニングされたB2MターゲティングshRNAは、(T細胞受容体アルファ定常領域遺伝子座への標的挿入により)コンストラクトが送達された細胞の表面でB2M発現レベルをノックダウンすることができる。この効果は、CAR+集団(すなわち、TRAC遺伝子座への標的化された統合が起こった細胞)に特有である。この実験は、同じAAVテンプレート上のCAR遺伝子とTRAC遺伝子座に同時送達されたshRNA472の単一コピーを使用して、B2Mを効率的にノックダウンできることを実証する。
1.材料及び方法
異なるCD52ターゲティング配列をコードする5つのMission-shRNAレンチウイルストランスファープラスミドを、Sigma-Aldrichから購入した。第2世代のレンチウイルスベクターを、Lenti-X 293T細胞(ClonTech)とトリプルトランスフェクション法(Lipofectamine 2000-Thermo-Fisher)を使用して社内で作製した。T細胞を、実施例1のようにImmunoCult抗CD2/CD3/CD28で3日間刺激することにより、レンチウイルス形質導入用に調製した。形質導入を5μMポリブレン(Sigma-Aldritch)の存在下で行って、CD52表面レベルのフローサイトメトリー分析の前にIL-2補足培地で形質導入細胞を5日間拡大させた。CD52Hi細胞の磁気枯渇において、下流の試みには不均一な集団が望ましいため、ピューロマイシンで細胞を選択しなかった。shRNA 568をコードするレンチウイルスで形質導入された細胞をビオチン化抗CD52(Miltenyi Biotec)で標識し、Biotin Positive Selection Kit(StemCell Technologies)を使用して磁気分離を行った。表面CD52の分離後分析を実施した。
スクリーニングされた5つのshRNA配列のうち、3つ(shRNA568、shRNA572、及びshRNA876)がCD52の発現を干渉した。CD52表面発現プロファイルを図8に示す。模擬形質導入T細胞(9A)、shRNA-568レンチウイルスで形質導入されたT細胞(9B)、及びCD52磁気枯渇を受けたLV-shRNA568形質導入細胞(9C)について、T細胞の表面に提示されるCD52のレベルを図9に示す。
細胞表面のCD52抗原密度は、ウイルスベクターにより送達されるshRNAを使用して減少させることができる。配列568は、最高度のCD52ノックダウンを示した。このshRNA配列を使用するCD52のノックダウンは、非形質導入CD52 Hi細胞の磁気的枯渇を可能にするのに十分であった。
1.材料及び方法
実施例1に記載されるように、ImmunoCult抗CD2/CD3/CD28を使用してT細胞を3日間刺激した。3日後、TRC1-2x.87EE mRNA、STING siRNA、及び異なるCARコンストラクトをコードする直線化AAVトランスファーベクター(図10)を4-D Nucleofector(Lonza)を使用してT細胞に送達した。CD3、CAR(CD34エピトープタグ付き)、及びCD52のフローサイトメトリー分析の前に、IL-2を添加した培地でヌクレオフェクションしたT細胞の培養を10日間行った。
TRAC編集CAR T細胞での操作されていないレベルのCD52表面提示を実証するため、TRC1-2x.87EEヌクレアーゼ及びshRNA配列をコードしないCD34タグ付きCARコンストラクトを送達した。TCR KO細胞、TCR KO CAR+細胞、及び編集されていない細胞のCD52レベルを、図11Aのヒストグラムに重ねて表示する。U6プロモータ制御CD52 shRNAをコードする3つのCARコンストラクトを、TRAC遺伝子座に統合された場合のCD52をノックダウンする能力について評価した。CAR遺伝子とshRNAカセットの両方が順方向の場合、CD52抗原密度はおよそ50%減少する(図11C;コンストラクト7004)。CAR遺伝子のみの転写方向を逆にすると(すなわち、tail-to-tail構成)、表面に提示されるCD52の量がおよそ95%減少し(図11B;コンストラクト7013)するのに対し、CAR遺伝子とU6-shRNAエレメントの両方の方向を逆にすると、CD52シグナルがおよそ90%減少する(図11D;コンストラクト7014)。
CD52特異的shRNA配列568は、TRAC遺伝子座への標的挿入により1コピーのみが送達される場合、CD52発現を干渉する可能性がある。CAR遺伝子のみ(すなわち、tail-to-tail構成)、又はCARとshRNA遺伝子の両方の転写方向を変更すると、ターゲット遺伝子のノックダウンの効率に影響を与える可能性がある。CAR遺伝子の向きのみを逆にすると、最も効率的なノックダウンをもたらした。
抗CD19 CARコード配列及びCD52に対するshRNAを含む多くのコンストラクトを調製した。これらは図10A~図10Hに示されており、配列番号10~配列番号17で提供される。上記のように、CARコンストラクトの7004(配列番号12)、7013(配列番号14)、及び7014(配列番号16)を、CARを発現しながらCD52発現を低下させる能力について以前に評価した。CARコード配列及びshRNA配列に隣接する5´及び3´の相同性アームは、TRAC遺伝子座のTRC1-2認識配列の上流及び下流の領域と相同性がある。
Claims (6)
- インビトロで 遺伝子改変ヒトT細胞を産生する方法であって、前記方法は、
(a)核酸分子を前記ヒトT細胞に導入すること、ここで、前記核酸分子は、
(i)キメラ抗原受容体をコードする核酸配列を含む第1の発現カセットと;
(ii)ベータ2ミクログロブリンに対して阻害性であるRNA干渉分子をコードする核酸配列を含む第2の発現カセットと;
(iii)5’相同性アームと;
(iv)3’相同性アームと;を含み、前記5’相同性アーム及び前記3’相同性アームが、T細胞受容体(TCR)アルファ定常領域遺伝子内のヌクレアーゼ認識配列に隣接する染色体領域と相同性を有し、
及び
(b)前記ヌクレアーゼ認識配列に対して特異性を有する操作されたヌクレアーゼをコードするmRNAを前記ヒトT細胞に導入すること、ここで、前記操作されたヌクレアーゼが前記細胞内で発現され;
を含み、
ここで、前記核酸分子が、AAV6の血清型を有するアデノ随伴ウイルス(AAV)ベクターを使用して前記ヒトT細胞に導入され、
前記操作されたヌクレアーゼが、前記ヒトT細胞のゲノム中の前記ヌクレアーゼ認識配列に結合して切断し、切断部位を生成し、
前記核酸分子が、相同組換えにより前記切断部位で前記ヒトT細胞のゲノムに挿入され、及び
前記遺伝子改変ヒトT細胞でのベータ2ミクログロブリンの細胞表面発現が、細胞表面ベータ2ミクログロブリン発現を低下させるように遺伝子改変されていない対照細胞での細胞表面ベータ2ミクログロブリン発現と比較して、約90%から約95%低下している、遺伝子改変ヒトT細胞を産生する方法。 - 前記操作されたヌクレアーゼが、操作されたメガヌクレアーゼ、TALEN、ジンクフィンガーヌクレアーゼ(ZFN)、CRISPR/Cas、コンパクトTALEN、又はメガTALである、請求項1記載の方法。
- 前記操作されたヌクレアーゼが、操作されたメガヌクレアーゼである、請求項1又は2に記載の方法。
- 前記ヌクレアーゼ認識配列が配列番号1からなる、請求項1~3のいずれか一項に記載の方法。
- 請求項1~4のいずれか一項に記載の方法により作製された、遺伝子改変ヒトT細胞。
- 薬学的に許容可能な担体と、治療的有効量の請求項5に記載の前記遺伝子改変ヒトT細胞と、を含む、医薬組成物。
