Description
次の一般的材料と方法は、異なる条件がそこで指定されている場合を除き、以下の実施例で使用される。
健康なドナーはそれぞれ次の収集用支給品が与えられた:a)糞便収集容器(便器上に配置);b)約400mgの糞便の容量測定収集用シリンジ(すなわち、400mgの収集容積に調節したプランジャーを備え、先端を切断した3mLのシリンジ);c)本組成物(2mL)を含む丸底Sarstedtチューブ(10mLの丸底チューブ(92x15.3mm)、カタログ番号60.610;Sarstedt)、および種々の均一化手段(例えば、7.9mmステンレス鋼ボールベアリング、420/440SS Grade25、Aimark Travers LTD、または下に記載のその他のもの);およびd)糞便収集説明書。チューブを収集前および収集後に秤量して、収集された糞便試料の実際の量を測定した。それぞれのドナーは印を付けた容積(400mg)までシリンジの先端を糞便で満たし、糞便試料をチューブに移すことを要求される。試料の完全な均一化のために、チューブは手で20〜30秒間振盪された。
特に断りのない限り、400mgの糞便を、2mLの本組成物(下記実施例で指定される)および7.9mmステンレス鋼ボールベアリングを含むSarstedtチューブ(10mL丸底チューブ(92x15.3mm)、カタログ番号60.610;Sarstedt)に移した。DNAは、いくつかの市販のDNA単離キットを利用して、収集され本組成物中に貯蔵された糞便試料の250μLの一定分量から容易に抽出された。本組成物中の糞便試料は、PowerSoil(登録商標)DNA単離キット(MO BIO Laboratories,Inc.、カタログ番号12888−100)、PowerFecal(商標)DNA単離キット(MO BIO Laboratories,Inc.、カタログ番号12830−50)、bead−beatingを組み込んだZymo Research Fecal DNA MiniPrep(Zymo Research、カタログ番号D6010)、QIAamp DNA Feces Mini Kit(Qiagen、カタログ番号51504)およびPSP Spin Feces DNA Plus Kit(Invitek、カタログ番号1038110200)に適合することが分かった。
1.提供されたPowerBeadチューブに、750μLのビーズ溶液および本組成物中の250μLの糞便試料を加えた。チューブを緩やかにボルテックスして混合した。
2.60μLの溶液C1を加え、チューブを数回反転させるか、または短時間ボルテックスした。
3.PowerBeadチューブをボルテックスアダプターに固定し、最大速度で10分間ボルテックスした。
4.PowerBeadチューブを10,000xgで30秒間、遠心分離した。
5.上清を清浄な2mLの採集チューブ(支給品)に移した。
6.250μLの溶液C2を加え、チューブを5秒間ボルテックスした後、4℃で5分間インキュベートした。
7.採集チューブを室温にて13,000xgで1分間遠心分離した。
8.ペレットを避けながら、600μLまで(これ以下)の上清を清浄な2mLのチューブに移した。
9.200μLの溶液C3を加え、チューブを短時間ボルテックスした後、4℃で5分間インキュベートした。
10.チューブを室温にて13,000xgで1分間遠心分離した。
11.ペレットを避けながら、750μLまで(これ以下)の上清を清浄な2mLのチューブに移した。
12.使用前に溶液C4を混合した。上清に1200μLの溶液C4を加え、チューブを5秒間ボルテックスした。
13.675μLをスピンフィルター装置にロードし、13,000xgで1分間遠心分離した。通過画分を破棄し、追加の675μLの上清をスピンフィルター装置に加えて、13,000xgで1分間遠心分離した。残存上清をスピンフィルター装置にロードし、13,000xgで1分間遠心分離した。
14.500μLの溶液C5をスピンフィルター装置に加え、室温にて13,000xgで3秒間遠心分離した。通過画分を破棄した。

A.DNA濃度の吸光度測定
260nm(A260nm)での吸光度の測定はDNAの定量化によく使用される。260nmで1.0の吸光度は、純粋な二本鎖DNAの50ng/μLの濃度に相当する。NanoDrop2000c分光光度計(Thermo Fisher Scientific Inc.)を使って、各種条件下にて本組成物で処理された、または処理されていない、精製された糞便試料からのDNA収量を測定した。2μL容積の各DNA試料を受台上に置き、220nm〜350nmを走査し、230nm、260nmおよび280nmで吸光度を測定した。試料DNA濃度(ng/μL)、A260/A280比、およびA260/A230比がNanoDrop2000cソフトウェアにより報告された。試料濃度にそれぞれのDNA溶出容積を乗算することにより、試料当たりの全DNA収量が計算された。
A260nmを使う場合の欠点には、(I)アッセイの非感受性および(ii)特に、高度に精製されていない試料中の、RNAなどの非DNA成分による干渉、が挙げられる。精製試料からのDNA収量は、PicoGreen(登録商標)蛍光染料(200x;Invitrogen、カタログ番号P7581)を使っても定量化される;Lambda DNA(Invitrogen、カタログ番号25250−010)を使って検量線を生成した[3回繰り返して;0〜50ng/μL]。PicoGreen(登録商標)は、ナノグラム以下の量の二本鎖DNA(dsDNA)の高感度定量化を可能にする蛍光二本鎖DNA結合染料(485nm励起/535nm発光)である。3回繰り返し採取した一定分量のそれぞれの精製試料およびLambda DNA基準を黒色平底96ウエルマイクロプレート(Greiner Bio−One、カタログ番号655209)中で処理し、Infinite M200マイクロプレートリーダー(TECAN)を使って蛍光を測定した。
PicoGreenで測定した濃度(上記)に基づいて、一定分量のそれぞれの精製試料を10ng/μLに希釈した。DNAの一貫性を評価するために、それぞれの希釈され、精製された糞便試料からの約80ngを、100ボルトで30分間の電気泳動により1%アガロースゲル上で分離した。ゲルを蒸留水中の1μg/mLの臭化エチジウム(EtBr)中で室温にて15分間染色し、濯ぎを行い、DigiDoc−IT(商標)イメージングシステム(UVP LLC)を使って、UVトランスイルミネーター上で撮影した。ゲル上の染色バンドが、DNAラダーに比べて、シャープで、>23kbの場合は、DNAは安定化されており損なわれていないと判定した。1Kb+DNAラダー(Life Technologies、カタログ番号10787−018)またはLambda DNA/Hind III断片(Life Technologies、カタログ番号15612−013)をサイズ基準として使用した。
a.1%アガロースゲルを調製した(80mL 1xTAC+0.8gアガロース)。
b.2μLの5xローディングバッファーを10ng/μLの精製試料の8μLに添加した。
c.調製した1%アガロースゲルのウエル中に、10μLの調製試料(ステップb);5μLのLambda DNA/Hind III断片および/または5μL 1Kb DNAラダーを加えた。
d.ゲルを100Vで30分間泳動した。
e.ゲルをEtBr(500μLの1mg/mL EtBr+500mLの水)中で15分間染色した。
f.ゲルを水中で5分間脱染した。
g.UV下で画像を取得した。
本組成物中の種々のマイクロバイオーム(糞便、唾液、痰、皮膚、など)の安定性を正確に再現性よく評価するために、変性剤濃度勾配ゲル電気泳動法(DGGE)と呼ばれる新規の方法を利用した。この方法は、細菌の16S 細菌の16S rRNA遺伝子の可変領域(この場合では、V3領域)を採取し、PCRおよび隣接保存領域に対するプライマーを使ってそれを増幅する場合、アンプリコンは細菌種に固有の融点を有することになる(たとえ、ヌクレオチドの差異が融解物に影響を与え、それにより異なるプロファイルを与えるとしても)という考えに基づいている。
DGGEのためのPCR増幅(順方向プライマー上に5’クランプを有する16S プライマーを使用する)
a.2μLの10ng/μL DNAを12連PCRチューブに加えた。
b.マスターミックスを調製した(98μL/反応):76.7μLの水、10μLの10xPCR緩衝液、4μLの50mM MgCl2、2.5μLの10mM dNTP、2μLの10pmol逆方向プライマー(PPUN518R、5’−ATTACCGCGGCTGCTGG−3’)、2μLの10pmol順方向プライマー(PRBA338F、5’−CGCCCGCGCGCGGCGGGCGGGGCGGGGGCACGGGGGGACTCCTACGGGAGGCAGCAG−3’)、および0.8μLの5U/μL Taq。
c.98μLのマスターミックスをそれぞれのチューブに加えた。
d.従来のPCR装置でPCRを行った:92℃で2分間を1サイクル;92℃で60秒間、55℃で30秒間、72℃で60秒間を28サイクル;続けて、72℃で6分間を1サイクル。

・Y配管をそれぞれのシリンジに取り付け、配管の他端にニードルを取り付けた。
・ニードルをガラスプレートの間に配置した。
・勾配が平らになる時間を有するように、ホイールを回転させることによりゲルをゆっくりと一様に注入した。
・ゲルを数時間重合させた。
・Y配管を水で洗い流した。
d.ゲル泳動システムを1xTAE緩衝液を使って55℃に予備加熱した。
e.8μLのFermentasの6xローディングダイを42μLのPCR産物に添加した。
f.再循環ポンプのスイッチを入れる前に、試料をウエルから追い出しゲル中に入れるために、ゲルを200Vで5分間泳動した。
g.再循環ポンプをオンにして、ゲルを70Vで14時間泳動した。
h.ゲルを1xSybr Goldで30分間染色した(250mLの1xTAE+25μLの10,000xSybrGold)。
i.ゲルを1xTAE中で5分間脱染した。
j.UV下で画像を取得した。
16S rRNAシーケンシングライブラリー調製、シーケンシングおよびバイオインフォマティクス解析を行った。Illumina(登録商標)MiSeq(登録商標)(250サイクル)を使って、V4超可変領域ペアードエンドアンプリコンシーケンシングを行った。QIIMEおよびカスタムスクリプトを使って、配列のクオリティフィルタリングを行った。ペアードエンドリードをアセンブルし、UCLUSTにより97%クラスター化された、Greengenesリファレンスデータベースに対しサーチした。データ正規化後、OTU(操作的分類単位)に対する加重付きUnifrac存在量データ(差異の合計を全ての存在量の合計で除算することによるペアワイズ正規化を用いて、試料間の分類群存在量差異を利用する)および非加重Unifrac出現率データ(分類群の存在/非存在のみを考慮する)を使って試料間距離を測定した。
全DNA抽出(MoBio PowerSoilまたはPowerFecal DNA単離キット)の前に、本組成物中に収集され(下記で詳述)室温で2週間貯蔵された糞便試料中のヒトDNAの安定性を、単一コピーのヒトチミジル酸シンターゼ遺伝子(TYMS座位;NM001071.2)を標的とするプライマーを使ってリアルタイムPCRまたは定量的PCR(qPCR)で評価した。それぞれの反応について、50ngの精製DNAを下記を含む25μL容積中で増幅した:1xPCR緩衝液(20mMトリス、50mM KCl)、2mM MgCl2、200μM dNTP(Invitrogen)、50μg/mL BSA(Sigma Aldrich)、1μM SYTO9染料(Invitrogen)、0.4μMの各プライマー hTSm143F(5’−GCCCTCTGCCAGTTCTA−3’)およびhTSm143R(5’−TTCAGGCCCGTGATGT−3’;Invitrogen)、1U Taqポリメラーゼ(Invitrogen)。TS143標的に対する増幅条件は:95℃で5分間を1サイクル;95℃で20秒間、55℃で20秒間、72℃で30秒間を35サイクル;続けて、72℃で10分間を1サイクル。融解曲線プログラムを組み込み、これは次から構成された:4.4℃/秒のランプ速度により95℃で30秒間(データ取り込みなし)、2.2℃/秒のランプ速度により72℃で10分間(データ取り込みなし)、0.11℃/秒のランプ速度で95℃まで(連続データ取り込み)。DNA試料をCorbett Rotorgene RG−6000で3回繰り返して実行し、Rotorgene6000シリーズソフトウェア1.7を使って、各サンプルのCt値を計算した。Ct値は、増幅曲線が検出の閾値と交差する時点でのサイクル数比率を意味する。閾値ラインを設定して試料曲線のそれぞれとの交点を計算することにより、各サンプルのCt値が確定される。閾値ラインは実験の指数関数的相で設定され、ノイズを回避するためバックグラウンドレベルより著しく高く、後のサイクルにおけるシグナルのプラトーの開始より低い。一般に、Ct値は試料中のDNAの量に反比例する。ΔCtは、異なる時間、例えば、試料収集後T=0およびT=14日に同じ試料から採取された2つの一定分量から得られるCt値の差異を表す。
糞便中の膨大な量のヌクレアーゼ(大部分は細菌に由来する)のために、発明者らは、本組成物の開発中に、異なるキレート化剤、およびこれらの濃度に関して実験を行った。
細菌の16S rRNA遺伝子のPCRおよびアンプリコンのDGGE分析により例示されるように、糞便試料混合、pH、およびキレート化剤濃度の間の複雑な関係を、マイクロバイオームプロファイル安定性に与える影響に関し調査した。
健康なドナー由来の糞便の400mgの一定分量を、下記を含む4つのチューブ中に移した:1)2mLの安定化溶液104B pH9.5(上記の通り)および4個の4mmガラスビーズ+10個の2mmガラスビーズ;2)2mLの安定化溶液104B pH11(上記の通り)および4個の4mmガラスビーズ+10個の2mmガラスビーズ;3)2mLの安定化溶液104B pH9.5および1個の6mmステンレス鋼ボール;4)2mLの安定化溶液104B pH11および1個の6mmステンレス鋼ボール。全4つのチューブは、混合されるまで手でドナーにより振盪され、周囲条件下で研究室に戻された。試料収集の3〜4時間以内に、DNAを抽出、定量化し、それぞれの精製試料の80ngをアガロースゲルに供した(材料と方法のセクションおよび図7参照)。一定分量を取り出す前に、ガラスビーズ試料をボルテックスし、スチールボール含有試料を震盪した。
糞便は不均一な生物試料で、消化器系、食事および総体的な健康の状態に応じて、外観または硬さが大きく変化する場合がある。便は通常は半固形で、粘液コーティングを有する。ブリストル便形状尺度またはチャートは、ヒト糞便の形態をタイプ1(堅果のようなバラバラの硬い塊)からタイプ7(90%超が水で、固形物片がなく、完全に液状)までの7つのカテゴリーに分類するように設計された医用補助具である。一般に、糞便は、約70〜80%の水と、20〜30%の固形物から構成されるが、この割合は試料タイプ(1〜7)または糞便の腸内滞留時間に応じて変化する。糞便間の堅さおよび含水量のばらつきは、糞便収集および安定化溶液との一貫性のある完全な混合に関し、大きな課題を提起する。タイプ1〜3の試料は安定化溶液中に完全に分散させて均一液体を生成するのが特に困難であり、試料(したがってDNA)を希釈せずには下流の分析に至らない。また、タイプ1〜3の試料は、他の試料タイプより、ゆっくりと液体、すなわち、安定化溶液を吸収する傾向が大きく、濃厚で半固形の懸濁液になり、これは研究室でピペット操作をするのが困難な場合がある。タイプ4〜7の試料のより高い含水量およびより柔らかい粘稠度は、これらの試料の安定化溶液中でのより容易な混合およびピペット操作を可能にする。処置中に、糞便試料からのDNAの抽出に使用される方法(または市販キット)によりばらつきが生じる場合もある。
本明細書で記載の各種組成物は、「周囲」温度で、健康なヒトドナーの糞便中の高分子量DNAおよびマイクロバイオームプロファイルを効果的に、速やかに安定化する。上述のように、「周囲」は、生物試料の収集、輸送、貯蔵および処理中に観察される代表的な暴露温度を意味する。生物試料が世界中のどこで収集/輸送/貯蔵されるかに応じて、温度は、容易に、時には短時間で、−20℃〜50℃の範囲になる場合がある。未処理の生物試料は、これらの温度を超えると、特に高温で、分解することは、当該技術分野において公知である。収集した試料中のDNAを可能な限りインビボに近い状態で維持するための、すなわち、糞便試料中のヒトDNAなどの、既存の損なわれていない高分子量DNAの分解を防ぐ、および/または部分的に分解した核酸のさらなる分解を防ぐための、さらには糞便試料のマイクロバイオームプロファイルを安定化するための、頑強で普遍的な生物試料安定化溶液が必要とされている。
上記で考察したように、マイクロバイオームプロファイルは、貯蔵または預ける目的のために糞便がただ1回の凍結および解凍に暴露されると、変化することが当該技術分野において公知である。この分解は、0℃以下で輸送されおよび/または貯蔵されるすべての収集試料に無用の片寄りを付加する。この実施例では、糞便が3人の健康なドナーから収集され、400mgの試料が空のチューブおよびガラスビーズ(4個の4mmおよび10個の2mmビーズ)と共に2mLの本組成物(「104B pH9.5」;上記で定義の通り)を含むチューブに移された。安定化溶液およびガラスビーズを含むチューブは、完全に混合されるまで激しくボルテックスされた。0日目のDNA抽出用の250mgまたは250μLの一定分量の取り出し後、試料チューブを−20℃のフリーザーに貯蔵し、10日間にわたり、フリーザーと室温との間で、各温度で24時間保持して、5サイクル循環させた。試料チューブを、産業における標準的方法の、50℃で3時間かけて解凍した。
上述のように、発明者らは、全てのタイプの糞便試料(ブリストル便形状尺度、1〜7)を完全に確実に均一化するために、標準的な市販の10mLの研究用チューブおよび/または輸送用チューブ(92mmx15.3mm、内径約12.9mm)で使えると思われる多くの異なった材料で実験した。混合は、ドナーが同意し、一貫して安定化した生物試料を提供することを保証するために、手で、比較的短い時間で(180秒以内)行うべきであると判断した。当業者なら、本実施例(詳細な説明を参照)で使われるものより大きいまたは小さい容器に対して適切な均一化手段を選択する方法を理解するであろう。
腸微生物叢の分析は、ヒトの健康における微生物の有益なおよび有害な役割を調査する研究者にとって関心が高くなりつつある。腸微生物叢の何らかの分析のためには、インビボ状態を表す微生物叢プロファイルの「スナップショット」を正確に捕らえること(すなわち、操作的分類単位[OTU]の相対的存在量が収集時間から試料処理および分析の時間まで、変化しないでいることを保証すること)が必須であり、したがって、収集の時点での試料の安定化はこのような調査にとって最も重要である。便試料収集および微生物叢分析の現在の方法は、周囲温度、4℃または凍結での試料の輸送を伴う。しかし、これらの方法は、マイクロバイオーム安定化と相いれない温度に試料を暴露する可能性があり、また、便検体の凍結はバクテロイデス属に対するファーミキューテス門の比率を変えることが以前に示されている(Bahl et al.,(2012)FEMS Microbiol Letters 329:193−197)。

本組成物は、腸マイクロバイオームプロファイリングのための、簡単な自己収集および糞便由来の微生物DNAの安定化を可能にする。本組成物は、収集の時点での微生物プロファイルのスナップショットを独特の方法で捕らえ、それを室温で14日間維持できる。
本組成物はマイクロバイオームプロファイルの収集時点の中立性を維持する
マイクロバイオームの調査には、生成されたプロファイルがドナー中に存在するインビボ微生物細菌集団を表すことが必要である。したがって、収集および安定化方法がマイクロバイオームに変化を持ち込むべきではない。化学的安定化緩衝液の使用は、一部の微生物の増殖を加速し、同時にその他の微生物を崩壊させることにより、試料中の微生物の組成を変える可能性がある。理想的な条件では、安定化液は中立であるべきである(すなわち、マイクロバイオームに対しどのような偏りも与えるべきではない)。新しいおよび104B pH11安定化t=0試料由来の16S rRNAマイクロバイオームプロファイルの比較は、本組成物が中立のプロファイルを維持し、偏りを与えないことを示した(図21)。
Bray−Curtis分析は、新しい試料および104B pH11 t=0試料反復実験内で系統的非類似度を示した。このような非類似度の発生源を理解するために、糞便試料の収集および処理中に導入される変動性を評価した。生物学的変動性は、同じバルク試料内の異なる部位から収集された3種の新しい試料および3種の104B pH11試料由来のマイクロバイオームプロファイルを生成することにより評価した。技術的変動性は、104B pH11収集試料を使うことにより対処された。理由は、この収集システムは、均一化された液体試料を提供し、処理中の実験誤差が低減されているためである。同じチューブ由来の反復DNA抽出(抽出変動性)および同じDNA由来の反復PCR/シーケンシング(DNAシーケンシング変動性)のプロファイルを比較した。反復グループ内でBray Curtisの非類似度距離を生成し、図23に示す。
プロファイルの中立性を維持することに加えて、マイクロバイオームの調査には、微生物群構造の正確な経時的保存が必要である。我々は、23℃で14日間にわたる保存中の試料を安定化する104B pH11の能力を評価した。
試料は通常、収集点から処理研究室への輸送中に望ましくない条件に暴露される。標準的輸送条件を模擬するために、非安定化および104B pH11安定化試料を、50℃で1日間、37℃で3日間、または複数回の凍結−解凍(F/T)サイクルに暴露した。104B pH11は高分子量DNAバンドを保存したが、非安定化試料は、特に50℃または凍結−解凍サイクルへの暴露時に、様々な程度の分解を示した(図26)。
メタゲノムとの関係において、安定化は、経時的に測定される、a)中立性(偏りのないプロファイルを捕らえる能力)、b)再現性(極めてよく一致した一定分量がそこから採取できる、均一な試料材料)、およびc)一貫性(分子量)、を包含する多次元属性である。厳しく制御された実験および厳密な分析に基づいて、104B pH11は、実際の輸送および取り扱い条件を通じヒト糞便中の腸微生物叢を効果的に安定化した。これは、MWASのコスト効果スケーリングにとって、ならびにバイオマーカーの発見および開発のためのデータ品質の最適化にとって、極めて重要である。
試料内の微生物プロファイルの安定性はまた、高温に敏感でもある。これらの条件では、有害なヌクレアーゼが活性化される可能性があるのみでなく、いくつかの種が増殖を開始する可能性もある。DNアーゼの作用を停止し、加えて、細菌増殖を抑制するために、キレート化剤(CDTA)の存在は、この場合、特に有益である。
患者試料中の核酸は、患者から試料を取り出した後で分解する傾向がある。この分解は、損なわれていない核酸の存在を基準にして試料を病気(例えば、癌性の)として採点する核酸一貫性アッセイの有効性を減少させる可能性がある。AP ShuberとDH Whitney(米国特許出願公開第2008/0124714号)は、組織および体液試料中の核酸を安定化するための方法を記載しており、この場合の安定化溶液には、緩衝液、塩、およびキレート化剤(例えば、「TEN buffer」)を含む。

Claims (48)
- 周囲温度で生物試料中に含まれる核酸を安定化する方法であって、
a)生物試料をキレート化剤を含む水性組成物と接触させて、混合物を形成するステップであって、前記キレート化剤が少なくとも約150mMの濃度で存在し、前記組成物のpHが9.5超であるステップと、
b)(a)の前記混合物を均一化して均一混合物を形成するステップと、
c)周囲温度で前記均一混合物を貯蔵するステップと、を含み、
前記キレート化剤が1,2−シクロヘキサンジアミン四酢酸(CDTA)、ジエチレントリアミン五酢酸(DTPA)、テトラアザシクロドデカン四酢酸(DOTA)、テトラアザシクロテトラデカン四酢酸(TETA)、デスフェリオキシミン、またはこれらのキレート化剤類似体から選択される、方法。 - 前記核酸がデオキシリボ核酸(DNA)である、請求項1に記載の方法。
- 前記生物試料が、糞便試料、土壌試料、下水試料、廃水試料、または水試料である、請求項1または2に記載の方法。
- 前記生物試料が哺乳動物から得られた糞便試料である、請求項1〜3のいずれか1項に記載の方法。
- 前記哺乳動物はヒトである、請求項4に記載の方法。
- 下記要件(a)〜(g)の少なくとも1種を満たす、請求項1〜5のいずれか1項に記載の方法。
(a)前記キレート化剤がCDTAである、
(b)前記キレート化剤の濃度が150mM〜500mM、または250mM〜350mM、または300mMである、
(c)前記組成物のpHが9.5超〜11.5、または10.5〜11.5、または11である、
(d)前記組成物がpH9.5超〜11.5の範囲に緩衝化可能な少なくとも1種の緩衝剤をさらに含み、
(e)前記組成物が水溶性有機溶媒をさらに含み、
(f)前記組成物が界面活性剤をさらに含み、および
(g)前記組成物が消泡剤をさらに含む。 - 前記水溶性有機溶媒がC1−C6アルカノールである、請求項6に記載の方法。
- 前記水溶性有機溶媒がエタノールであり、前記エタノールが前記組成物中に24体積%未満の濃度で存在する、請求項7に記載の方法。
- 前記混合物が均一化手段を使って均一化される、請求項1〜8のいずれか1項に記載の方法。
- 前記均一化手段が少なくとも1個のミキシングボールである、請求項9に記載の方法。
- 前記方法が、前記少なくとも1個のミキシングボールを含む試料容器中で前記生物試料および前記組成物の混合物を形成するステップと、前記試料容器を密閉するステップと、前記少なくとも1個のミキシングボールの存在下で前記混合物を振盪することにより前記混合物を均一化するステップとを含む、請求項10に記載の方法。
- 前記振盪することを手で行う、請求項11に記載の方法。
- 以下の要件(a)〜(c)のいずれかを満たす、請求項11または12に記載の方法。
(a)前記少なくとも1個のミキシングボールが、ステンレス鋼ミキシングボールまたはタングステンカーバイドミキシングボールである、
(b)前記少なくとも1個のミキシングボールが、直径が5.6〜11.1mm、密度が少なくとも7.6g/cm3であるステンレス鋼ミキシングボールである、または
(c)前記少なくとも1個のミキシングボールが、直径が7.1〜8.7mm、密度が少なくとも7.6g/cm3であるステンレス鋼ミキシングボールであり、且つ前記試料容器は、内径が12.9mmの丸底チューブである。 - 下記要件(a)または(b)のいずれか一方を満たす、請求項1〜13のいずれか1項に記載の方法。
(a)前記生物試料がヒトから得られた糞便試料であり、前記核酸がヒトDNAである、あるいは、
(b)前記核酸が微生物DNAであり、前記方法は前記生物試料のマイクロバイオームプロファイルを安定に保持する。 - 前記生物試料がヒトから得られた糞便試料であり、前記核酸がヒトDNAであり、前記ヒトDNAは、下記期間:
室温で少なくとも7日間、少なくとも14日間、少なくとも30日間、もしくは少なくとも60日間、
37℃〜50℃の温度で少なくとも7日間、もしくは少なくとも14日間、および/または
−20℃で少なくとも30日間
にわたり安定に保持可能である、請求項14に記載の方法。 - 前記生物試料のマイクロバイオームプロファイルを安定化するための方法であって、前記核酸が微生物DNAであり、前記生物試料のマイクロバイオームプロファイルは、下記期間:
室温で少なくとも7日間、少なくとも14日間、少なくとも30日間、もしくは少なくとも60日間、
37℃〜50℃の温度で少なくとも7日間、もしくは少なくとも14日間、および/または
−20℃で少なくとも30日間
にわたり安定に保持可能である、請求項14に記載の方法。 - 周囲温度で生物試料中に含まれる核酸を安定化するための水性組成物であって、前記水性組成物がキレート化剤を含み、前記キレート化剤が少なくとも150mMの濃度で存在し、前記組成物のpHが9.5超であり、前記キレート化剤がCDTA、DTPA、DOTA、TETA、デスフェリオキシミン、またはこれらのキレート化剤類似体から選択されるものである、水性組成物。
- 前記核酸がデオキシリボ核酸(DNA)である、請求項17に記載の組成物。
- 前記生物試料が糞便試料、土壌試料、下水試料、廃水試料、または水試料である、請求項17または18に記載の組成物。
- 前記生物試料が哺乳動物から得られた糞便試料である、請求項17〜19のいずれか1項に記載の組成物。
- 前記哺乳動物がヒトである、請求項20に記載の組成物。
- 下記要件(a)〜(g)の少なくとも1種を満たす、請求項17〜21のいずれか1項に記載の組成物。
(a)前記キレート化剤がCDTAである、
(b)前記キレート化剤の濃度が150mM〜500mM、または250mM〜350mM、または300mMである、
(c)前記組成物のpHが9.5超〜11.5、または10.5〜11.5、または11である、
(d)前記組成物がpH9.5超〜11.5の範囲に緩衝化可能な少なくとも1種の緩衝剤をさらに含み、
(e)前記組成物が水溶性有機溶媒をさらに含み、
(f)前記組成物が界面活性剤をさらに含み、および
(g)前記組成物が消泡剤をさらに含む。 - 前記水溶性有機溶媒がC1−C6アルカノールである、請求項22に記載の組成物。
- 前記水溶性有機溶媒がエタノールであり、前記エタノールが前記組成物中に30体積%未満の濃度、または24体積%未満の濃度で存在する、請求項23に記載の組成物。
- 前記生物試料がヒトから得られた糞便試料であり、前記核酸がヒトDNAである、またが前記核酸が微生物DNAであり、前記組成物が前記生物試料のマイクロバイオームプロファイルを安定化するためのものである、請求項17〜24のいずれか1項に記載の組成物。
- 周囲温度で生物試料中に含まれる核酸を安定化するためのキットあって、
a)再密閉可能な蓋を有する試料容器と、
b)キレート化剤を含む水性組成物であって、前記キレート化剤が少なくとも150mMの濃度で存在し、pHが9.5超である組成物と、
c)均一化手段と、
d)前記生物試料またはその一部を前記試料容器中に移す手段と、
e)使用のための説明書と、を含み
前記キレート化剤がCDTA、DTPA、DOTA、TETA、デスフェリオキシミン、またはこれらのキレート化剤類似体から選択されたものである、キット。 - 前記組成物が前記試料容器内に収容されている、および/または前記均一化手段が前記試料容器内に収容されている、請求項26に記載のキット。
- 前記核酸がデオキシリボ核酸(DNA)である、請求項26または27に記載のキット。
- 前記生物試料が糞便試料、土壌試料、下水試料、廃水試料、または水試料である、請求項26〜28のいずれか1項に記載のキット。
- 前記生物試料が哺乳動物から得られた糞便試料である、請求項26〜29のいずれか1項に記載のキット。
- 前記哺乳動物はヒトである、請求項30に記載のキット。
- 下記要件(a)〜(g)の少なくとも1種を満たす、請求項26〜31のいずれか1項に記載のキット。
(a)前記キレート化剤がCDTAである、
(b)前記キレート化剤の濃度が150mM〜500mM、または250mM〜350mM、または300mMである、
(c)前記組成物のpHが9.5超〜11.5、または10.5〜11.5、または11である、
(d)前記組成物がpH9.5超〜11.5の範囲に緩衝化可能な少なくとも1種の緩衝剤をさらに含み、
(e)前記組成物が水溶性有機溶媒をさらに含み、
(f)前記組成物が界面活性剤をさらに含み、および
(g)前記組成物が消泡剤をさらに含む。 - 前記水溶性有機溶媒がC1−C6アルカノールである、請求項32に記載のキット。
- 前記水溶性有機溶媒がエタノールであり、前記エタノールが前記組成物中に30体積%未満の濃度、または24体積%未満の濃度で存在する、請求項33に記載のキット。
- 前記生物試料がヒトから得られた糞便試料であり、前記核酸がヒトDNAである、あるいは前記核酸が微生物DNAであり、前記キットが前記生物試料のマイクロバイオームプロファイルを安定化するためのものである、請求項26〜34のいずれか1項に記載のキット。
- 前記均一化手段が少なくとも1個のミキシングボールである、請求項26〜35のいずれか1項に記載のキット。
- (a)前記少なくとも1個のミキシングボールが、ステンレス鋼ミキシングボールまたはタングステンカーバイドミキシングボールである、
(b)前記少なくとも1個のミキシングボールが、直径が5.6〜11.1mm、密度が少なくとも7.6g/cm3であるステンレス鋼ミキシングボールである、または
(c)前記少なくとも1個のミキシングボールが、直径が7.1〜8.7mm、密度が少なくとも7.6g/cm3であるステンレス鋼ミキシングボールであり、且つ前記試料容器が、内径が12.9mmの丸底チューブである、
請求項36に記載のキット。 - 前記核酸がDNAであり、前記生物試料が哺乳動物から得られた糞便試料であり、前記組成物は、pHが10.5〜11.5であり、
250mM〜350mM、または300mMのCDTA、
30mM〜70mM、または50mMのベータアラニン、
21.5体積%〜23.5体積%、または23.5体積%のエタノール、
0〜1%(w/v)、または0.5%(w/v)のナトリウムドデシルスルフェート、および
0〜0.2%(v/v)または0.1%(v/v)の量の消泡剤
を含む、それらから本質的に構成される、またはそれらから構成されるものであり、
前記消泡剤はシリコーンポリマーである、請求項1に記載の方法。 - 内径が12.9mm、直径が5.6〜11.1mm、密度が少なくとも7.6g/cm3である少なくとも1個のステンレス鋼ミキシングボールを含む丸底チューブ中で前記糞便試料と前記組成物との混合物を形成するステップと、前記丸底チューブを密閉するステップと、前記少なくとも1個のステンレス鋼ミキシングボールの存在下で前記混合物を手で振盪することにより前記混合物を均一化するステップとを含む、請求項38に記載の方法。
- 前記核酸が微生物DNAであり、前記方法が前記糞便試料のマイクロバイオームプロファイルを安定化し、前記糞便試料の前記マイクロバイオームプロファイルが、
室温で、少なくとも7日間、少なくとも14日間、少なくとも30日間、もしくは少なくとも60日間;
37℃〜50℃の温度で少なくとも7日間、もしくは少なくとも14日間;および/または
−20℃で少なくとも30日間
にわたり安定に保持可能である、請求項38または39に記載の方法。 - 前記核酸がDNAであり、前記生物試料が哺乳動物から得られた糞便試料であり、前記組成物は、pHが10.5〜11.5であり、
250mM〜350mM、または300mMのCDTA、
30mM〜70mM、または50mMのベータアラニン、
21.5体積%〜23.5体積%、または23.5体積%のエタノール、
0〜1%(w/v)、または0.5%(w/v)のナトリウムドデシルスルフェート、および
0〜0.2%(v/v)または0.1%(v/v)の量の消泡剤
を含む、それらから本質的に構成される、またはそれらから構成されるものであり、前記消泡剤はシリコーンポリマーである、請求項17に記載の組成物。 - 前記糞便試料のマイクロバイオームプロファイルを安定化するためのものである、請求項41に記載の組成物。
- 前記核酸がDNAであり、前記生物試料が哺乳動物から得られた糞便試料であり、前記組成物はpHが10.5〜11.5であり、
250mM〜350mM、または300mMのCDTA、
30mM〜70mM、または50mMのベータアラニン、
21.5体積%〜23.5体積%、または23.5体積%のエタノール、
0〜1%(w/v)、または0.5%(w/v)のナトリウムドデシルスルフェート、および
0〜0.2%(v/v)または0.1%(v/v)の量の消泡剤
を含む、それらから本質的に構成される、またはそれらから構成されるものであり、前記消泡剤はシリコーンポリマーである、請求項26に記載のキット。 - 前記核酸が微生物のDNAであり、前記キットが前記生物試料のマイクロバイオームプロファイルを安定化するためのものである、請求項43に記載のキット。
- 前記均一化手段が直径が5.6〜11.1mm、および密度が少なくとも7.6g/cm3である少なくとも1個のステンレス鋼ミキシングボールであり、且つ前記試料容器が、内径が12.9mmの丸底チューブである、請求項43または44に記載のキット。
- 前記核酸がリボ核酸(RNA)である、請求項1の方法。
- 前記核酸がリボ核酸(RNA)である、請求項17の組成物。
- 前記核酸がリボ核酸(RNA)である、請求項26のキット。
