实施例
A.将月桂酸或月桂酸甲酯转换成月桂内酰胺
给大肠杆菌补充所需的单加氧酶、醇脱氢酶、ω-转氨酶、丙氨酸脱氢酶以及脂肪酶,将月桂酸或者月桂酸甲酯转换成月桂内酰胺。在大肠杆菌中过度表达这些酶,各个酶的表达水平取决于各个反应的动力学,必须使其彼此最优匹配。通过添加适量诱导物调整表达水平。使用正辛烷诱导表达单加氧酶和醇脱氢酶,使用阿拉伯糖诱导转氨酶和丙氨酸脱氢酶,使用IPTG诱导脂肪酶。
A1.克隆各个酶
羟基化与成醛反应
使用来自恶臭假单胞菌GPo1的烷烃羟化酶系alkBGT进行月桂酸或月桂酸甲酯的羟基化反应。通过醇脱氢酶alkJ催化第二个成醛步骤。
在大肠杆菌中通过插入到微转座子Tn5之中的方式,将这些反应所需的基因alkBGJT染色体整合入大肠杆菌的基因组之中(de Lorenzo等人,1990年JBacteriol杂志第172卷第11期第6568-6572页和第6557-6567页;1999年 Appl and Environm.Microbiol.(应用与环境微生物学杂志)第5619-5623页)。应在控制alkB启动子和正调节子alkS的情况下来表达基因。借助Panke等人1999年在上述杂志上描述的可移动质粒pUT-Km,将Tn5-alkBGFJST-构建体转移到大肠杆菌靶标生物体上。
在alkBFGHJKL操纵子之外组织alkST基因座与表达相关的调节因子alKS,然后在恶臭假单胞菌的基因组中反向排列。在克隆到载有转座子的质粒之中时保持基因的排列。依次将片段alkST和alkBFGJ整合到该质粒之中。
在恶臭假单胞菌中也就是在操纵子alkBFGHJKL中组织待克隆的基因alkB(SEQ.-ID.-No.03)、alkG(SEQ.-ID.-No.04)和alkJ(SEQ.-ID.-No.05),但是将其与针对醛脱氢酶进行编码的基因alkH分开。该酶可能会重新分解所需的中间产物,也就是月桂酸的醛,因此必须将其隔离在alkBGJ基因的克隆过程之外。
为了简化alkB和alkG的克隆操作,将基因alkF与alkB和alkG一起进行扩增、克隆。AlkF对于待催化的反应而言无关紧要。在两个分开的PCR批次中扩增基因alkBFG和alkJ,然后通过SOE-PCR将其相互融合(Horton等人,1989年Gene(基因杂志)第77卷第61-68页)。作为目标DNA的是恶臭假单胞菌GPo1的OCT质粒。

A4.胺化反应与氨基供体再生
利用重组质粒pBAD-CV2025-ald转化载有Tn5:alkBGJST的大肠杆菌菌株JM101,用于进行胺化反应形成ω-氨基月桂酸酯,并且再生氨基供体。该质粒基于载体pBAD30(Guzman等人在1995年Bacteriol杂志第177卷第14期第4121-4130页上发表的文章“Tight Regulation,Modulation,and High-LevelExpression by Vectors Containing the Arabinose PBAD Promotor”)。pBAD-CV2025-ald载有来自紫色色杆菌DSM30191的转氨酶CV2025的基因(SEQ:-ID.No.01;Kaulmann等人在2007年Enzyme and MicrobialTechnology(酶与微生物技术杂志)第41卷第628-637页发表的文章)并且载有针对枯草芽孢杆菌(Bacillus subtilis subsp.Subtilis)的丙氨酸脱氢酶进行编码的基因ald(SEQ.-ID.-No.02;NP_391071)。这些基因受到阿拉伯糖可诱导的启动子的控制。

A6.针对密码子优化表达的来自紫色色杆菌DSM 30191的ω-转氨酶基因备选地克隆到大肠杆菌中
Geneart公司已针对大肠杆菌密码子的使用优化合成了ω-转氨酶的编码基因(SEQ.-ID.-No.42)并且已经将其克隆到载体pGA 15(Geneart)之中。已在基因合成过程中在侧面植入基因合成切位点SacI和KpnI,并且在使用SacI和KpnI进行消解之后,将其克隆到之前利用SacI和KpnI进行了线性化处理的载体pGA15之中。使用限制性核酸内切酶SacI和KpnI消解所得到的载体,提纯片段(转氨酶),然后连接到表达载体paCYCDuet-1(Novagen)之中。采用限制性分析法检查正确的质粒。所得到的载体称作paCYCDuet-1::ω转氨酶。
A7.通过6xHis-Tag提纯异源表达蛋白质
将载体(paCYCDuet-1::ω转氨酶)转化到大肠杆菌XL1blue之中后,在温度为28℃的条件下,在含有抗生素氨比西林(100μg/ml)的双份YT培养基(dYT)中培养所的转化菌株,直到密度OD600nm=0.3-0.4。在控制Plac启动子的情况下使用IPTG(最终浓度1mM)诱发表达。溶解细菌表达培养基;将50ml培养基以2360x g离心分离,然后将其重新悬浮于含有5mM EDTA、300mM NaCl和1mg/ml溶菌酶的5ml磷酸钠缓冲液(pH 8)之中,在室温下培养1小时。以2360x g将溶解产物离心分离10分钟,然后通过ProtinoNi-TED 2000填充柱(根据制造商说明;Macherey-Nagel,Düren)提纯上清液。利用Bradford测定蛋白质浓度。
A8.采用偶联分析检测酶活性
以偶联分析测定活性,在第二步骤中使作为转氨酶反应副产物出现的丙酮酸继续反应,将NADH氧化成NAD+。在340nm光度计中测定NADH浓度的下降率(原理:测定消光系数下降程度),将浓度下降率作为活性评估尺度。
加入5μl 12-ODME(50mg/ml)开始进行分析。在340nm及室温条件下每分钟测定一次,连续测定最多20分钟。使用灭活蛋白质及不含协同底物的批次进行对比。附图4可以看出使用光度计测定的消光率变化。
A9.通过HPLC检测异源表达的蛋白质
在室温条件下培养4小时之后,使用1Vol.MeOH终止反应
使用邻苯二甲醛(oPA)衍化批次进行HPLC分析,然后从中取250μl进行分析。使用50mM NaAC pH 4∶乙腈4∶1(v∶v)作为流动相A。
流动相B是含有5%50mM NaAC pH 4的乙腈。梯度在4分钟内从30%B变为60%B,在2分钟内从60%B变为100%B。流速为1.2ml/分钟。
通过Agilent Zorbax RP18色谱柱(Agilent Technologies,USA)进行分离。
色谱柱温度为40℃。
附图5和6所示12-氧代月桂酸甲酯的标准以及下降程度。热灭活酶作为阴性对照(附图7)。
A6.酯分解
使用来自荧光假单胞菌的脂肪酶LipA(Q76D26)(Kojima&Shimizu,2003年J.of Bioscience and Bioengin.(生物科学与生物工程杂志)第96卷第3期第219-226页)将ω-氨基月桂酸甲酯分解成ω-氨基月桂酸。使用含有荧光假单胞菌染色体DNA的引物LipA-SfiI-up和LipA-SfiI-down扩增基因,然后通过SfiI切位点将其克隆到载体pEST 100之中。重组质粒的名称为pEST-lipA(参见附图3)。
通过克隆将lipA(SEQ.-ID.-No.18)融合在来自铜绿假单胞菌的碱性磷酸酶phoA的信号序列和酯酶EstA的自动转运域上,从而可通过细胞质膜转移脂肪酶,并且在大肠杆菌的细胞表面上显示出来。相关操作方法可参阅Becker等人在2005年FEBS Letters(FEBS快讯)第579期第1177-1182页上发表的文章“A generic system for the Escherichia coli cell-surfacedisplay of lipolytic enzymes(大肠杆菌细胞表面显示脂肪分解酶的通用系统)”。在控制Plac启动子的情况下使用IPTG(最终浓度1mM)诱发表达(产物大小:1894bp)。

B1.构建alkBGT表达载体
从pCOM出发
从pCOM系(Smits等人,2001 Plasmid 64:16-24)制备构建体pBT10(附图10,SEQ.-ID.-No.31),该构建体含有氧化成醛所需的恶臭假单胞菌的烷烃羟化酶(AlkB)、红素氧还蛋白(AlkG)及红素氧还蛋白还原酶(AlkT)这三种成分。将alkBFG基因序列置于alkB启动子的控制之下和将alkT基因置于alkS启动子的控制之下,来表达这三种基因。
B2.克隆策略
为了简化alkB和alkG的克隆操作,将基因alkF与alkB和alkG一起进行扩增、克隆。AlkF对于待催化的反应而言无关紧要。

利用亚克隆载体
HCKan(Lucigen Corporation)进行克隆。需要这一附加步骤,因为直接克隆不会成功。为此将市面上能买到的、已经过线性化处理且配有平头末端的载体
HCKan(Lucigen)与相应的平头末端PCR产物(附图9)连接起来。
接着使用限制性酶NdeI和SalI切割alkBFG片段,然后使用亚克隆载体的限制性酶PacI和XhoI切割alkT片段。在琼脂糖凝胶(1%)中分离这些片段,从凝胶中将其切除,然后使用凝胶提取试剂盒将其分离出。依次将片段连接到载体pCOM10之中(Smits,T.H.M.,Seeger,M.A.,Witholt,B.&vanBeilen,J.B.(2001)Plasmid 46.16-24)。在第一个步骤中通过切位点NdeI和SalI将alkBFG置于pCOM10之中,然后在第二步骤中通过切位点PacI和XhoI进行克隆。
首先在大肠杆菌DH5α中转化重组质粒。在含有卡那霉素的LB培养基上选择载有质粒的克隆。通过酶切分析和排序控制从中分离出的质粒。质粒名称为pBT10(附图10)。
B3.在生物反应器中将月桂酸甲酯生物转化成羟基月桂酸甲酯和12-氧代月桂酸甲酯
为了生物转化,在42℃条件下热激2分钟,将质粒pBT10转化成为化学感受态大肠杆菌菌株W3110。在30℃条件下以180rpm转速在M9培养基中培养一夜大肠杆菌W3110-pBT10,收获合成羟基月桂酸甲酯和12-氧代月桂酸甲酯。在含有0.5%葡萄糖的M9培养基中吸收生物质,直至达到OD450=0.2。生长4小时之后使用双环丙基酮诱发表达,然后继续培养4小时。重新离心分离出细胞,将细胞团块重新悬浮于KPi缓冲液(50mM,pH 7.4)之中,然后放入生物反应器之中。将生物质浓度调整到约为1.8gCDW/L。一边猛烈搅拌(1500转/分钟),一边按照1∶3比例将底物月桂酸甲酯加入到细胞悬浮液之中(100ml细胞悬浮液,50ml月桂酸甲酯)。保持30℃恒温。
对反应批次进行色谱分析,检测产物羟基月桂酸甲酯和12-氧代月桂酸甲酯的形成情况。经过0分钟后从反应批次的有机相中取样作为阴性对照(附图13),经过150分钟后(附图14)从反应批次的有机相中取样,然后使用GC (Thermo Trace GC Ultra)进行分析。将Varian Inc.FactorFourTM VF-5m作为色谱柱,长度:30m,膜厚:0.25μm,内径:0.25mm。

通过注入纯物质显示12-氧代月桂酸甲酯(附图11)和12-羟基月桂酸甲酯(附图12)的检测。
C将12-氧代月桂酸甲酯转化成12-氨基月桂酸甲酯
对拟南芥的已知转氨酶进行分析。分析结果令人惊奇:4-氨基丁酸转氨酶(at3g22200,SEQ.-ID.-No.38)展现出异源表达蛋白质相对于12-氧代十二烷酸甲酯的活性约为14U/mg。利用HPLC确认产物12-氨基十二烷酸甲酯。
如果没有其它说明,所有方法均根据Sambrook,J.,Fritsch.,E.F.,&Maniatis,T(1989).Molecular cloning,第2版,纽约:冷泉港实验室出版社所描述的程序进行。
按照制造商QIAGEN GmbH(Hilden)的说明,利用RNeasy Mini Kit从一种完整的开花拟南芥植物中分离出RNA。然后根据制造商的说明,利用RTSkript Kit(USB Europe GmbH,Staufen)合成cDNA。按照制造商(Thermo FisherScientific Inc.Waltham USA)的说明,利用Nanodrop测定RNA质量/数量。
拟南芥cDNA的PCR以嵌入切位点
使用下列引物将编码为SEQ.-ID.-No.39的4-氨基丁酸转氨酶的DNA克隆到已消解了NaeI、BamHI的载体之中。

Extract II Kit(Macherey-Nagel,德国,根据制造商说明)提纯得到的PCR产物。
表达异源蛋白质
使用上述PCR产物,通过标准分子生物学方法制备载体pGJ3130(附图15,SEQ.-ID.-No.43),然后在大肠杆菌XL1blue中进行转化。在28℃条件下,在含有抗生素氨比西林(100μg/ml)并且加入了0.5mM IPTG的双份YT培养基(dYT)中培养转化后的大肠杆菌菌株,直至密度达到OD600nm=0.3-0.4。
通过6xHis-Tag提纯异源表达蛋白质
溶解细菌表达培养基;将50ml培养基以2360x g离心分离,然后将其重新悬浮于含有5mM EDTA、300mM NaCl和1mg/ml溶菌酶的5ml磷酸钠缓冲液(pH 8)之中,在室温下培养1小时。以2360x g将溶解物离心分离10分钟,然后通过Protino Ni-TED 2000填充柱(根据制造商说明;Macherey-Nagel,Düren)提纯上清液。利用Bradford测定蛋白质浓度。
采用偶联分析检测酶活性

D将12-氧代月桂酸甲酯与来自假单胞菌属的PPTA5和PSTA进行胺化反应
D1.克隆PPTA5和PSTA
使用大肠杆菌BL21(DE3)/PPTA5和大肠杆菌BL21(DE3)/PSTA菌株进行12-氧代月桂酸甲酯的胺化反应。按照如下所述构建这些菌株。选择表达载体pET-21a(+)(Novagen)来克隆两个转氨酶基因。针对ppta5基因(SEQ.-ID.-No.40)构建引物,这些引物应可在末端将限制性切位点NdeI和XhoI添加到基因上;引物PPTA5_NdeI:

在PCR过程中使用这些引物。然后使用限制性酶NdeI和XhoI或者NdeI和BamHI限制提纯后的PCR产物以及载体pET-21a(+)。使用虾的碱性磷酸酶对剪切的载体进行去磷酸化处理。使用T4 DNA连接酶与感受态表达菌株大肠杆菌XL1-Blue进行连接之后,使用NdeI和XhoI剪切的载体和ppta5基因以及使用NdeI和BamHI剪切的载体和psta基因进行转化。培育一些克隆之后,利用下列限制酶切分析法与凝胶电泳分析法分离出质粒。通过序列分析确认所获得的克隆物(pPPTA5或pPSTA)的转氨酶序列。附图18示出表达载体的质粒卡(Plasmidkarte)。
D2.表达PPTA5和PSTA
将载体pPPTA5和pPSTA转化成感受态大肠杆菌BL21(DE3)细胞进行表达。将每一个单菌落在5ml LB-Amp-培养基(氨比西林浓度为100μg/ml)中进行接种,并且在37℃条件下振摇一夜。接着在1%的200ml LB-Amp-培养基中进行接种,在37℃条件下振摇,在OD600达到0.5之后,使用0.5mM IPTG诱导基因表达。在30℃条件下振摇20小时之后,收获细胞,并且在-20℃条件下存放。
为了分解大肠杆菌BL21(DE3)/pPPTA5和大肠杆菌BL21(DE3)/pPSTA菌株,使用pH值为7.2的100mM Tris-HCl缓冲液分别将0.4g细胞处理成25%的细胞悬浮液,同时使用超声波(Bandelin Sonoplus HD2070;探针MS73; 50%强度)将其处理90秒钟各两次。经过离心分离之后抽取上清液。将所获得的提取物用于12-氧代月桂酸甲酯的转化反应。400μl-批次含有5mM 12-氧代月桂酸甲酯,溶于N,N-二甲基甲酰胺、500mM DL-丙氨酸、1mM吡哆醛-5’-磷酸盐以及80μl提取物溶于pH值为7.0的10mM Kpi-缓冲液之中。在25℃温度下振摇。经过一定时间之后,分别取样20μl,使用1μl 1%的NaOH溶液将一部分调整到碱性pH范围,然后加入100μl醋酸乙酯充分振摇。对有机相进行气相色谱分析(Perkin Elmer公司的气相色谱仪,配有火焰离子探测器的Clarus 500)。为此使用Optima 5-色谱柱(0.25μm,30m,0.25mm,Macherey-Nagel)与下列程序:
