Description
本出願は、2015年11月20日に出願された“Preparative Electrophoretic Method for Targeted Purification of Genomic DNA Fragments”と題する米国仮特許出願番号第62/258,384号に基づく優先権を主張しており、この仮特許出願の開示は、その全体が参考として本明細書中に援用される。
全ゲノムシーケンシングの費用の高額さと、全ゲノム配列解析の複雑さとに起因して、大半の次世代シーケンシング実験は、いわゆる標的化されたシーケンシングの探索において、全てのタンパク質コード領域(全エクソームシーケンシング、「WES」)、または遺伝子の特異的サブセット(またはゲノム領域の特異的サブセット)など、標的化されたゲノム領域について検討しようとしている。バーコード処理されたシーケンシングアダプターを使用して、このような標的化されたシーケンシング実験を実行する場合、多くのこのような試料をプールし、単回のシーケンシングランで一緒にランし、これにより、試料シーケンシング費用を劇的に軽減することができる。この理由で、今日(および過去数年間にわたり)実施されているNGSの大部分は、WESまたは標的化されたシーケンシングである。

現行の標的化されたシーケンシング法に関する、別の困難は、ロングレンジのゲノム構造および再配列の研究、ならびにロングレンジのフェージングおよびハプロタイプ解析のために、それらを、極めて大きなDNA分子(10kb~1桁の低い(low sigle)メガ塩基対(mb))へと適用することの困難である。例えば、ロングレンジのPCRは、10kbを超える距離については信頼できず、大半の市販のDNA抽出法は、50~100kbを超えるDNAを、信頼できる形ではもたらさない。
本開示の一部の実施形態では、ゲノムDNAの特異的断片を単離するための方法が提示され、
・高分子量(HMW)DNAを含有する試料を提供するステップと;
・試料を、HMW DNAが極めて低い電気泳動移動度を有する、ゲルマトリックス内に封入するステップと;
・試料を封入したゲルマトリックスを、溶解試薬へと曝露して、HMW DNAを、他の試料夾雑物から放出するステップと;
・試料夾雑物および溶解試薬を、ゲルマトリックスから除去し、ゲル内に封入された精製HMW DNAを後に残すように、試料を封入したゲルマトリックスを、電気泳動場に供するステップと;
・精製DNAを封入したゲルマトリックスを、試料DNA内の特異的DNA配列において切断するよう構成されたDNAクリベース試薬による処理に供し、これにより、サイズを低減した断片としての試料の、規定されたセグメントを遊離させるステップであって、遊離させた規定のDNA断片が、残余の、切断されていないHMWの試料DNAより、はるかに大きな電気泳動移動度を有するステップと;
・特異的に切り出されたDNA断片を、残余の、切断されていないHMWの試料DNAから物理的に分離するように、ゲルマトリックスを、電気泳動場に供するステップと;
・特異的に切り出され、電気泳動により分離されたDNA断片を、ゲルマトリックスから単離し、依然としてゲルマトリックス内に封入されている、HMW DNA試料の切断されていない残余をあとに残すステップと

9とは、その結合特異性を達成するために、固有の機構を伴うDNAエンドヌクレアーゼである。Cas9は、CRISPR RNAと複合体を形成し、CRISPR RNAは、このタンパク質に対して、そのRNA配列と相補的なDNA配列に結合し、これを切断するように方向づける。内因性CRISPR系では、複数のRNAが、Cas9を方向づけるように協同するが、近年では、単一のキメラgRNAにより方向づけられる、特異的DNA配列へのCas9の結合が証明されている。以下では、そうでないことが指定されない限りにおいて、本発明者らは、キメラgRNAを、単に、gRNAと称する。標的化されたエンドヌクレアーゼを設計することは、今や、オリゴヌクレオチドを注文することにまで簡便化されるので、Cas9の発見は、このタンパク質の、ゲノム編集のための使用に対する、多大な関心を惹起している(Cong, L.ら、Science、(2013年)、339巻:819頁;Mali, P.ら(2013年)、Science、339巻:823頁)。Cas9によるDNAの切断は典型的に、in vivoの細胞内で、Cas9タンパク質およびガイドRNAの両方を発現させることにより実施される。しかし、また、精製Cas9タンパク質を、gRNAと組み合わせ、DNA鋳型を付加することにより、in vitroにおけるDNA切断も達成することができる(Karvelisら(2013年)、Biochem
Soc Trans、41巻:1401頁、PMID:24256227)。実際、ガイドRNA-Cas9複合体は、使用者カスタマイズ型の制限酵素として用いられ、事実上任意の公知のDNA配列における切断またはこの近傍における切断を可能とする。このようにして、使用者は、試料DNA内の、目的の特異的DNA領域の周囲の領域内で切断するように、CRISPR/Cas9試薬の組合せを構成することができる。
図3A~3Eは、ゲル電気泳動カセット(例えば、図1および2に例示される)を利用する、本開示の実施形態を例示する。図1は、市販の調製用電気泳動カセットおよびこのカセットを使用するサイズ選択工程についての概略図を示す。図1の左側では、試料核酸を、試料ウェルから、アガロースを充填した分離チャネルを通して、下方へと電気泳動させ、ここで、試料核酸は、サイズにより分離される。分離の後、分離電極をオフにし、溶出電極をオンにし、これにより、分離された核酸を、分離チャネルの右側の溶出モジュールのセットへと側方に、電気溶出させる。溶出させた核酸は、電気泳動緩衝液中に存在し、手動または自動のピペッティング手段を使用して、溶出モジュールから取り出すことができる。

HLA遺伝子座から、長いDNA断片を単離するための、カスタムのCas9 gRNAクリベース試薬
背景:HLA分子は、クラスI(HLA-A、HLA-B、HLA-C)およびクラスII(HLA-DRB1/HLA-DRB3/HLA-DRB4/HLA-DRB5、HLA-DQB1、HLA-DPB1)遺伝子によりコードされる。これらの遺伝子は、T細胞受容体に対する多様なペプチドであって、T細胞の発生、自己寛容、および適応免疫を調節するペプチドをもたらす。HLA分子は、免疫原性であり、同種移植設定において、細胞性免疫応答および体液性免疫応答の標的となり得るので、HLA型解析は、移植のドナーとレシピエントとの間の免疫学的適合性を評価するための標準ケアとなっている。サンガーシーケンシングを使用して、一塩基の分解能におけるHLA型解析が実施されているが、これは、労働集約的で、費用がかかる。別個のハプロタイプのフェージングを必要とする一塩基変異体(SNV)の数が多いため、シス/トランスの両義性が高頻度で生じるが、これは、配列特異的プライマーを伴うPCRを含む、さらなる検査によらなければ解決することができない。IlluminaおよびIon-torrentを含む、いくつかの次世代シーケンシング(NGS)技術は、HLA型解析の費用を廉価としているが、数百塩基対を超える距離にわたり、SNVを直接フェージングすることは不可能である。Pacific Biosciences(PacBio)およびOxford Nanopore製のシーケンサーなど、第三世代のシーケンサーは、廉価で、単一のDNA分子から、長いリードを得ることが可能である。これは、原理的には、HLA遺伝子座のハプロタイプ分解型シーケンシングを可能とするが、現在のところ、ゲノムから、特異的な長いDNA断片を選択するための方法は確立されていない。これは、本出願の発明の方法により遂行することができる。そうするために、以下のステップを実施する。

を除き、標的化された切出しもまた、実施例2で記載した通りに実行した。
標的化されたゲノムのDNAシーケンシングによる、転座切断点の特徴づけ
細胞遺伝学的研究は、特異的染色体再配列が、ヒト腫瘍と関連するという発見をもたらした。特異的ヒトがんにおける、最初の再現可能な染色体異常は、慢性骨髄性白血病と関連する、フィラデルフィア染色体であった。その後の分子的研究は、この再配列が、v-ablがん遺伝子の相同体であるc-ablと、bcr(切断点クラスター領域)と呼ばれる遺伝子とからなる、融合タンパク質をもたらすことを示した。このbcr-abl融合タンパク質は、発がん性であり、Gleevecと呼ばれる、大きな成功を収めた治療剤の標的である。

Claims (10)
- 電気泳動カセットを使用して、目的のゲノムDNA領域の断片を単離するための方法であって、
電気泳動カセットのゲルマトリックスの第1のウェルに、高分子量(HMW)DNAを有する粒子を含有する試料をローディングするステップと;
前記カセットのゲルマトリックスの第2のウェルに溶解試薬をローディングするステップと;
前記ゲルマトリックスに対し、
前記粒子を溶解させ、前記粒子から前記HMW DNAを放出させるように前記溶解試薬が前記第1のウェルへと送達され;
低分子量DNAおよび非DNA粒子成分が前記第1のウェルから電気泳動により除かれ;かつ
前記HMW DNAが、(+)電極の近位側の前記第1のウェルの壁内に移動してそこに捕捉される
ように、電気泳動場を印加するステップと;
空にし、再充填するステップであって、前記第1のウェルを空にし、前記HMW DNA内の特定のDNA配列において切断するように構成されたカスタムCRISPR-Cas9切断試薬を再充填して、サイズを低減した断片として前記DNAの規定されたセグメントを遊離させるステップと;
前記HMW DNAの効率的な切断を可能にするのに適する温度で適する時間にわたって、前記カセットをインキュベートするステップと;
前記ゲルマトリックスを電気泳動場に供するステップであって、前記場が、前記DNA断片を移動させ、これにより、実質的に不動のままである前記HMW DNAの切断されていないDNAから前記DNA断片を分離するように構成されている、ステップと;
前記電気泳動により分離されたDNA断片を、前記ゲルマトリックスから単離するステップとを含む、方法。 - 空にし、再充填するステップがさらに、前記第2のウェルを空にし、CRISPR-Cas9切断緩衝液を再充填することを含む、請求項1に記載の方法。
- 前記電気泳動により分離されたDNA断片を電気溶出により単離する、請求項1に記載の方法。
- 前記粒子が、懸濁液中に含有され、動物細胞、植物細胞、細菌細胞、真菌細胞、古細菌細胞、原生動物細胞からなる群から選択される無傷細胞、および無傷ウイルス粒子のうちの少なくとも1つを含む、請求項1~3のいずれか一項に記載の方法。
- 前記ゲルマトリックスが、アガロースヒドロゲルを、約0.2%~約5%(重量/容量)の間の濃度で含む、請求項1~4のいずれか一項に記載の方法。
- 前記溶解試薬が、アニオン性界面活性剤を、0.05%~10%の間の濃度で含む、請求項1~5のいずれか一項に記載の方法。
- 前記アニオン性界面活性剤が、ドデシル硫酸ナトリウム(SDS)である、請求項6に記載の方法。
- 前記HMW DNAのサイズが、>10メガ塩基対の長さであり、前記サイズを低減したDNA断片のサイズが、<2メガ塩基対の長さである、請求項1~7のいずれか一項に記載の方法。
- 前記粒子が、懸濁液中に含有され、細菌細胞、植物細胞、または真菌細胞を含み、前記方法が、前記試料を封入した前記ゲルマトリックスを前記溶解試薬へと曝露する前に、前記ゲルマトリックスを、細胞壁を除去するように構成された他の酵素試薬処理に供するステップをさらに含む、請求項1に記載の方法。
- 前記DNA断片を、緩衝液を含有する溶出モジュールへの電気溶出により、前記ゲルマトリックスから単離する、請求項1~9のいずれか一項に記載の方法。
