リボヌクレオチド開裂サイトは、蛍光体とクェンチャーに隣接している。ターゲット分子、ウィルス、細胞由来の粒子或いは細胞に対する核酸、アプタマー、或いはDNAザイムの特異的な結合は、リボヌクレオチド開裂サイトの開裂を起し、蛍光体或いは蛍光アクチベーターからクェンチャーを放出させる。ここで、蛍光アクチベーターは、任意に、活性形にあるとき、蛍光シグナルのような検出可能なシグナルを発生する酵素である。
別の実施形態で、本発明のシステム及び方法は、この発明を実施するマイクロ液滴を製造する、使用する及び/又は移送する如何なる形式或いは変形のマイクロ液滴システムをも使用できる。

別の実施形態で、本発明は、例えば、ヒト免疫不全ウィルス(HIV)、HIV/抗体複合体、及びHIVを含む希少残留細胞などのレトロウィルスを検出する方法を提供する。最近では、HIV患者が骨髄移植を含む新しい治療法によって快癒したとみられるいくつかの事例がある。しかしながら、HIVは、数か月後に再発した。主な挑戦は、治療中に、ウィルスの粒子濃度がしばしば既存の技術の検出限界以下になることがあるということであり、実際には快癒していないのに、“快癒した”ようにみえることである。したがって、この発明の方法は、非常に少ない数のウィルス粒子を検出することができ、この治療及び病気の経過をみる助けになる。
別の実施形態で、本発明は、バイオアッセイ、医薬及び食品産業を含む種々の目的で、サンプルと処理剤を小室に入れる既存の方法である液滴エマルションカプセル化(例えば、ウォーター−イン−オイル)を使用する方法及びシステムを提供する。別の実施形態で、本発明は、超高感度でかつ高処理能のスクリーニング及び実験を行うプラットフォームとしてマイクロ流体システムの多層フローを使用する方法を提供する。
別の実施形態で、本発明の方法は、レア・イベント・ディテクター(Rare Event Detector)とも呼ばれる3D粒子ディテクター、3D粒子スキャナ、或いは蛍光相関分光法(FCS)を使用するものであり、これらは、米国特許第7528384号、米国特許出願公開第2009/0230324号,米国特許第7528384号に記載されている。別の実施形態で、この3D粒子ディテクターは、臨床的に適切な処理能力を達成することができる。別の実施形態で、本発明の方法は、単一粒子感度でミリリッター(mL)容量から粒子(例えば、蛍光ビーズ或いは染色された細胞)を数分以内に検出することができる3D粒子数計測技術の使用を含むものである。
〔リアルタイム蛍光DNAザイムセンサー〕
1つの実施形態で、凡そ1014のランダムシーケンス(例えば、化学的に合成された)を含むDNAライブラリを、DNAザイムセンサーの選択及び/又は分離に使用する。このライブラリは、例えば、蛍光発生、DNA−RNAキメラ基質にライゲートされた約40のヌクレオチドの可変シーケンスからなることができる(図10aを参照)7。この基質は、開裂サイトとして、それぞれの側面に蛍光体とクェンチャーが隣接する単一リボヌクレオチド(リボアデノシン)を有している。このライブラリに在る特定DNAシーケンス(つまり、DNAザイム)が、ターゲットバクテリア溶解物がある状態でのみ、リボヌクレオチド結合で開裂して蛍光シグナルを発するのを理論的根拠としている。
別の実施形態で、本発明のシステム及び方法は、超高感度かつ高処理能のスクリーニングと診断のためのプラットフォームとして、マイクロ流体システムで多相流を取り扱う。
これらのシステムは、“液滴マイクロ流体”と呼ばれ、不溶解性キャリアーオイル流に単分散でピコ−リットルサイズの液滴(つまり、ウォーター−イン−オイル・エマルション)の生成と取扱いができるようにしている11、14。種々の分析物組成をもつ液滴を高速度でコントロールして生成する能力により、液滴マイクロ流体を、酵素アッセイ、蛋白質結晶、ナノ材料合成、及び細胞ベースのアッセイを含む一連の化学的及び生物学的な適用に向けての強力なツールにしている11、14。ピコリットル液滴(別の実施形態では、直径が約1〜300μm、或いは10〜100μmの間であることができる)での小室化は、ターゲット種の有効濃度を上げることにより、アッセイ感度を上げ、アッセイ時間を短縮する11。したがって、別の実施形態では、液滴マイクロ流体は、単一細胞のような低濃度ターゲットの高処理能かつ多重の検出と分析に特に適している。確かに、遺伝子発現、細胞生存及び増殖、単一細胞レベルでの細胞−細胞及び細胞−薬剤相互作用は、液滴マイクロ流体を用いて示された12。別の実施形態で、液滴は、加熱/冷却(PCRで)、併合、分割、選別及び長期保存といった種々の方法で取り扱われる。別の実施形態で、液滴は、高処理能(>1000の液滴/s)でオンチップ検出され、効率良く選別される11。
〔装置の構築〕:液滴マイクロ流体は、上記したように、既知の確立された方法によって構築及び操作できる26。例えば、1つの実施形態で、ポリ(ジメチルシロキサン)(PDMS)チップに、標準のソフトリソグラフィーを用いて深さが20μm、幅が15μmのチャンネルを構築し、これを顕微鏡用スライドガラスに装着する。図14aに示すように、PDMS装置は、オイル入口を1つと水入口を2つ(1つはバクテリアをスパイクしたバッファー或いは血液用、もう一方はDNAザイムセンサー及び細胞溶解試薬用)持っている。標準圧力注入/取出しシリンジポンプを用いて、試薬とオイルを、流速0.5〜2μL/分で送る。2%(w/w)のEA界面活性剤を含むフッ素オイルHFE−7500と合わせ、この流れを集束させることにより、均一なピコリットル−サイズ液滴が、50Hzの割合で生成されてくる。3つの異なるサイズ(直径で10、20及び50μm)の液滴を生成させた。異なるサイズの液滴は、別の実施形態で、マイクロ流体チャンネルサイズと流速を調整することにより、が作られる。図14cには、30μmの液滴を生成した画像を示している。液滴生成に引き続いて、短い“揺動(wiggle)”モジュールを入れて、液滴を無秩序な流れにして迅速に混合する(図14a)。その後、液滴を“インキュベーションチャンネル”(70cm)を通して流し、検出ゾーンで検出した。
液滴の蛍光測定は、注文製作の共焦点顕微鏡〔オブザーヴァーZl(Observer Zl)(商品名)、ツァイス(Zeiss)〕を使用して行うことができる。この共焦点セットアップは、蛍光検出のために、励起源としての488nmと561nmダイオードレーザーと、蛍光測定のための電子増幅電荷結合装置〔クヮントEM:512SC(QuantEM:512SC)、フォトメトリィス(Photometries)〕でなっている。走査速度を最大限にするために、CSU−XIスピニングディスク(CSU−XI、横河、日本)を、共焦点顕微鏡に統合した。典型的には、液滴を毎秒数百から数千の割合で測定し、イメージJ(ImageJ)を使用してデータ解析する。共焦点顕微鏡に加えて、標準の流動細胞分析法を用いて、蛍光粒子を高処理能マナーで分析、定量、選別できる35。
高処理能検出を達成するため、別の実施形態で、デュアルバンド・エミッション・フィルター〔z488/635,クロマ・テクノロジー・コーポレーション(Chroma Technology Corporation),米国〕とダイクロイック・ミラー〔630dcxr,クロマ・テクノロジー・コーポレーション,米国〕を取付けた高感度APDディテクターを組み入れた光学システムを用いた。これは、3000の液滴/秒の高処理能で液滴をカウントできる(図16を参照)。別の実施形態で、光学システムは、検出に先立って、光源及びサンプルからの蛍光放射を反射して送る鏡を有していてもよい。蛍光は、ディテクターに達する前に、デュアルバンド・エミッション・フィルターを通って、残余する励起光が除かれ、ダイクロイック・ミラーで2つの経路に分割され、APDディテクターにより同時に検出される38。この光学システムは、高処理能液滴分析のために、共焦点顕微鏡システムに組み入れられる。
〔DNAザイムセンサーを使用する液滴中バクテリアの検出〕;
DNAザイムセンサーと統合された液滴マイクロ流体システムを最適化する。例えば、50mM・HEPES、pH:7.5、150mM・NaCl、15mM・MgCl2、及び0.01%・トゥイーン20(Tween 20)を用いる反応バッファー中で、バクテリアを検出することができる。2つの重要な特性、すなわち感度及び検出時間をターゲットとするのがよい。患者血液に存在するバクテリア数は少ないので(典型的には、1〜100CFU/mL)、ピコリットル液滴にカプセル化された時には、各液滴には、バクテリアが1つ含むかどうかの程度になる。それ故、本発明のシステムは、単一細胞の感度でバクテリアを検出することができる。別の実施形態で、イー・コリのようなターゲットバクテリアを、それぞれのDNAザイムセンサー(例えば、100nM、フルオレスセインとダブシルで改変)と共に液滴中にカプセル化する。変異DNAザイム/ターゲットバクテリア及びDNAザイムセンサー/非ターゲットバクテリアを含むコントロール実験を行い、液滴アッセイの特異性をアッセイする。バクテリア溶解剤であるリゾチーム(lysozyme)(1mg/mL)を、DNAザイムセンサー溶液に予め混合しておくことができる。溶解剤の使用により、ターゲット分子のバクテリアからの解放を速やめることができ、アッセイ時間のさらなる短縮ができる。バクテリア溶解条件は、例えば、トライトンX−100(Triton X−100)、イゲパール(IGEPAL)、SDS及びリゾチーム単独で或いはこれらの組合せなど種々の薬剤を用いて体系的に最適化することができる。リゾチームは、液滴の形成や、DNAザイムセンサー機能を妨害せずに、最も効率的にバクテリアを溶解する。
特定のアッセイ或いはターゲットに使用する液滴の最適な検出時間及びシグナル/バックグランド比は、液滴容量(或いはサイズ)とDNAザイムセンサー濃度の2つのパラメーターの最適化により達成される。液滴のサイズが小さい程、単一細胞からターゲット濃度が高くなり、シグナル/バックグランド比を上げ、かつ検出時間を短縮する。液滴サイズは、例えば10、20及び50μmの3つの異なる場合の性能を比較する。液滴アッセイでは、100nMのDNAザイムセンサー濃度が、バルクアッセイで最適であると示された出発点である。DNAザイムセンサー濃度は、検出時間とシグナル/バックグランド比が最適バランスとなるように、例えば、10、50、100、200及び500nMで最適化する。
別の実施形態で、本発明の典型的なシステムは、処理されていない(或いは希釈された)血液中のバクテリア検出に使用される。DNAザイムセンサーは、血液検出に支障がない色素−クェンチャー・ペアで改変することができる。滴定と最適化のために、バクテリアを全血中に種々の濃度でスパイクし、上記したように、DNAザイムセンサー溶液と共に液滴にカプセル化する。注入中に血液サンプルが凝固したり析出するのを防ぐために、頂部にポータブル磁気撹拌器を備えたシリンジ内に、2mmの磁気棒を配置することができる。
別の実施形態で、本発明は、臨床への適用可能性がある構成及び方法を提供する。
別の実施形態で、本発明は、非常に高感度で特異的にバクテリアの存在を検出することができる装置を含む構成及び方法を提供する。バクテリアのタイプ及び/又は存在を決定することにより、適切な抗生剤処理を決定し、そして一連の治療でモニターすることができる。血液培養からの一部を、無菌の15mL円錐チューブに移す。特別のタイプのバクテリアを含んでいるかもしれない、或いは含んでいる患者の血液(例えば、約1mL)を、それぞれのDNAザイムセンサーと共に、例えば、上に議論したように適切なプロトコールに従って、液滴にカプセル化することができる。高処理能APDディテクターにより、蛍光液滴をカウントできる。我々は、それぞれのバクテリアターゲットに対し、合計10患者のサンプルを分析した。特別のシステムが患者の血液サンプル中のバクテリアを信頼性高く検出することができるかどうか、例えば、偽ポジティブとネガティブの割合を、決められるように一連の実験を行った。
別の実施形態で、装置は、ポータブルで、液体ハンドリング(つまり、液滴生成)を自動化し、光源(薄膜LED)、ダイオードディテクター、及びディテクターディスプレイを含む電子部品を統合している(図2a)38,39。この典型的な装置は、多数の廃棄可能なマイクロ流体“カートリッジ”と統合して、血液感染した多くのタイプのバクテリアを、多重で迅速な検出を同時にできる。
以下に、血液流感染(BSI)を検出する本発明の典型的な方法を記載する。感染初期段階での、バクテリアの迅速検出、識別及び治療を記載する。
我々のIC3D解析では、“ヒット”の検出は、閾値強度〔これは、従来のID粒子カウントシステム(例えば、BioRad・ddPCRシステム)に広く使用され、その強度がレーザーとディテクターを含む多くの要因に依存するので、典型的に偽ポジティブ/ネガティブ割合が高い〕より、むしろパターン認識アルゴリズム(図23bのインセットボックス)で定義される。簡潔にいえば、蛍光粒子(我々の記載では液滴)は、イルミネーション容量中の粒子通過により作り出される“形”、我々の装置でガウスにより検出される。ソフトウェアSimFCS(Laboratory for Fluorescence Dynamics,Irvine,CA;www.lfd.uci.edu/globals/で利用可能)で行ったパターン認識は、粒子の通過時間、そして検出されたパターンの振幅を検出している。既にバクテリア(“標準”)と反応したDNAザイムセンサーを含む蛍光液滴を使用して、我々のパターン認識アルゴリズムが、ノイズを自動的にフィルターし、正しく蛍光液滴を含むバクテリアのみを報告していることを予め確認した。このようなパターン認識は、大容量サンプル中の低濃度蛍光液滴を、偽ポジティブ割合をゼロ(つまり、“ヒット”は、空の液滴が数億あるうちに真のポジティブが1つある)にして、極めて信頼性高く正確な検出ができる。これは、バクテリアがない健康なドナー血液サンプル(n=5)、或いは非ターゲットの臨床バクテリアでスパイクした分離物(n=8)を含むコントロールサンプルでは、総カウント数が0であったことで支持される。別の実施形態で、本発明は、既にバクテリア或いはFITCと反応させたDNAザイムセンサーを含む蛍光液滴を使用して、3D粒子カウントシステムの補正曲線を作る方法を提供する。
プラットフォーム技術として、このIC3Dシステムは、他のセンシング方法(例えば、酵素アッセイ、PCR及び等温シグナル増幅)に、液滴マイクロ流体を統合することができる。3D粒子カウンターは、細胞(例えば、バクテリア、循環腫瘍細胞及び幹細胞)、ウィルス(例えば、HIV)、及び分子マーカー(例えば、核酸及び蛋白質)を含む生体サンプル中の如何なるタイプの少量マーカーを、迅速な検出及び分析のプラットフォームとして使用できる(図1)。
別の実施形態で、本発明は、循環腫瘍細胞(CTC)、他のマーカー及び癌、核酸、蛋白質、ペプチド、炭水化物、脂質、小分子、金属イオン(図3、4及び5)の通常の検出及びモニタリングに使用され、既存の技術より効率的で確実なIC3Dテストを提供する。
別の実施形態で、本発明は、生物学的、生理学的、或いは病理学的マーカー、或いは単一分子、或いは単一細胞を、シグナル増幅の有無に関係なく、3D粒子ディテクター(図8)と直接に統合されたターゲット検出プロセスを用いて迅速かつ高感度で検出するシステム或いは方法を提供する。
我々のシステムは、従来の検出アッセイでは容易に達することができなかった次のユニークな特徴を有している:
1)マーカー量が少ない(例えば、1〜100万/mL);
2)大容量サンプル(μLからmL)を高処理能で調べることが可能;
3)迅速(数分から数時間);
4)広い検出範囲;
5)多重化可能;
6)サンプル準備の必要性なし、或いは最小;
1)生体サンプルは、患者からの血液、血清、唾液、涙、便、尿、或いはCSFサンプルである。
2)サンプルは、食物、水、及び空気から得る。
サンプルは、処理なし或いは最小の処理(例えば、希釈)で直接アッセイできる。
希釈、精製、濃縮、抽出、遠心分離、細胞溶解、磁気ビーズアッセイ、及び洗浄ステップを含む標準の確立された生体サンプルの準備プロセスは、必ずしも必要はないが、本発明のアッセイに統合できる。
本発明のシステムによって検出、分析することができるターゲット種は、限定するものではないが、細胞(例えば、癌細胞、幹/前駆細胞、免疫細胞)、病原体(例えば、バクテリア、多剤耐性菌(MDRO)、結核菌(TB))、ウィルス(例えば、HIV)、細胞由来の小胞(例えば、エキソソーム、微小胞、アポトーシス小体)、核酸(例えば、SNP、変異、発現)、蛋白質(例えば、PSA)、酵素(例えば、MMP))、ペプチド、脂質、炭水化物、多糖類、小分子、或いは金属イオンがある(図8)。
3D粒子カウンター解析のターゲットを選択的に検出するために、我々のシステムに用いることができる種々の確立した蛍光生体アッセイがある。そのようなアッセイとしては、限定するものではないが、(図8)、核酸ベース、抗体ベース、酵素ベース、化学薬剤ベース、ナノ粒子ベース、ビーズベース或いは組合せての使用などがある。
交雑(ハイブリダイゼーション)、分子指標、アプタマー、DNAザイム、或いはその他リアルタイム蛍光センサーを含む核酸ベースアッセイがある。
3D粒子カウンターは、図17に示すような装置システム、或いはポイント・オブ・ケア使用のためのポータブルシステムであることができる。
我々のシステムは、好ましい持ち運び性、流体ハンドリングの自動化を実現し、ダイオードレーザー(光源)、APD(ディテクター)、オペレーティング〔ビンチ(vinci)、ISS Inc.)〕&データ解析ソフトウェア(SimFCS)、ディスプレイなどの電子機器を3D粒子計数システムと統合している。この構想の装置は、多数の廃棄可能なマイクロ流体“カートリッジ”と統合して、多重タイプターゲットを同時に多重及び迅速に検出することができる。この装置は、完全自動化することができ、オール・イン・ワン・システムとして、或いはモジューラーコンポーネントとして作り上げることができる。さらに、ポイント・オブ・ケア使用のためのスマートフォンやブルートゥース(登録商標)などに連結できる(図32及び33)。
ターゲット検出プロセス(シグナル増幅あり、或いはなし)と3D粒子カウンターシステムの本発明の新しいアプローチは、斬新で強力である。それは、現在では不可能であるmL容量の生体サンプル中のターゲット種を数分以内に選択的に検出するのが可能になる。それ故に、我々は、我々の技術が、低濃度の生体粒子及びマーカーを如何にして検出、分析するか、及び多種類の生体分析と診断に如何に使用できるようにするかを革新できる可能性を持っていると信じている。生体分析と診断は、限定するものではないが、次のものがある。
−感染症病原体(バクテリア、ウィルス、真菌類など)。皮膚感染、傷、糖尿病潰瘍、HIV、バクテリア、TB、MDRO(例えば、MRSA)
−癌
−糖尿病
−アルツハイマー病(例えば、ベータアミロイド、及びタウ蛋白質)
−炎症性、自己免疫疾患(例えば、CD4T細胞、免疫細胞のカウント)

別の実施形態で、本発明は、ローリングサークル増幅(RCA)と3D粒子カウンターを統合した新規な検出システムを含むものである(図9)。RCAは、ユニークなDNA及びRNAポリメラーゼ(Phi29,Bst,and Vent exo− DNA polymerase for DNA,and T7 RNA polymerase for RNA)を用い、長い単一鎖DNA(ssDNA)とRNAを生成する単純で効率的な等温酵素プロセスである(Rolling Circle Amplification:A Versatile Tool for Chemical Biology,Materials Science and Medicine,Ali,et al.Chem.Soc.Rev,DOI:10.1039/C3CS60439J.)。RCAは、DNA、RNA、DNAメチル化、SNP、小分子、蛋白質、及び細胞を含む種々のターゲットを検出するに使用することができる。RCA生成物を、異なる長さ、サイズ、シーケンス及び構造を持つように調整することができる。RCA生成物は、ロードされ、染色され、色素、プローブ、ナノ粒子或いは量子ドットにより解析される。生体マーカー(例えば細胞、小胞及び分子)は、検出され、RCA(例えば、図9に示すような近接ライゲーションベースの方法による)により増幅され、次いで、3D粒子カウンターによって解析、検出される。
生体サンプル中の細胞、例えば癌細胞は、染色され、加工され、検出感度と検出限界に関して流動細胞分析法を含む従来からのアッセイより遥かに効率的である3D粒子カウンター(図29a)によって検出される。
以下に、癌に特異的なDNAザイムセンサーを生成するためのインビトロ進化を含む本発明の典型的な方法を記載する。
〔ライブラリのデザイン〕
凡そ1014のランダムシーケンスをもつDNAライブラリは、DNAザイムセンサーの分離に使用される。図34cで説明するように、ライブラリは、蛍光発生の、DNA−RNAキメラ基質10に連結した40のヌクレオチドの可変域(青色)からなっている。この基質は、それぞれの側面が蛍光体(フルオレスセイン−dT)とクェンチャー(ダブシルdT)と隣接した位置に、開裂サイトとして単一リボヌクレオチド(リボアデノシン)を有している。このライブラリ(つまり、DNAザイム)中の特定DNAシーケンスが存在し、リボヌクレオチド結合が開裂する、それ故に、ターゲットの患者血液の存在でのみ蛍光シグナルを出すというのは、合理的である。ランダム領域及び基質は、我々の以前のプロトコールに従うT4 DNAリガーゼを用いてライゲートされる。ライブラリの5’末端及び3’末端にある固定シーケンス領域は、それぞれフォーワードとリバースPCRプライマー結合サイトとして組み込まれたことに注意されたい10。ライブラリと全ての他のオリゴヌクレオチドは、使用前にゲル電気泳動によって精製した。
非小細胞肺癌(NSCLC)を、その高い死亡率と初期段階診断での緊急要請があって、モデルシステムとして使用した1−3。年齢と性別がマッチした、非喫煙の健康なドナーサンプルを得た。我々は、患者と分析前変動性の間の非特異性変動を小さくし、かつそれ故に普遍的(同じ段階/タイプの癌)、かつ特定(癌患者と健康ドナーとの間で)のDNAザイムセンサーを選択するために、多数の患者サンプルを混合することを選んだ。血液型抗原の非互換性を避けるため、血清サンプルは、選別プロセスで使用した。血清サンプルの混合は、バイオマーカーを見出すに一般に使用されており、なんら悪影響(つまり、免疫原性応答が観察されない)38を生じない。特に、10のNSCLC患者血清サンプル(それぞれ0.5mL)(或いは、健康なコントロール血清サンプル)を、よく混合し、分割し、−80°Cで貯蔵して全選別プロセスに使用した。
図34cに説明するように、インビトロ選択は、健康ドナーの血清(200μL)(ネガティブ選択)を用いたスタートライブラリ(図35)(1nmol)をインキュベートしてスタートし、ターゲット分子がない状態で自己開裂、或いは全ての個人に普遍的な血液中の非特異性分子(例えば、金属イオン、ATP、アルブミン)がある状態で開裂する非特異性DNAザイムを除いた。ネガティブ選択は、選択バッファー〔50mM−HEPES、150mM−NaCl、15mM−MgCl2、0.01%−トゥイーン20(Tween 20)、pH:7.5〕中で、全ての非特異性DNAザイム除くに充分な時間である3時間で行った。エタノール析出を行って、ライブラリを回収し、開裂していないシーケンスを、ゲル電気泳動によって精製した(例として、図36と37を参照)。開裂した分子と開裂していない分子(これら2つは、色素でラベルされる)は、それらのサイズが異なるので、ゲルで容易に識別することができることに注意されたい。精製されて開裂していない分子を、癌の血清混合物(ポジティブ選択)で10分だけインキュベートした。ポジティブ選択でのこの短いインキュベーション時間は、単にターゲットに迅速に応答するDNAザイムシーケンスを識別することができるようにしていて、それ故に、癌検出のアッセイ時間を短くしている。実際に、インビトロ選択に自由度があるので、望ましい性状の分子を生成させる厳格な選択基準を目的に合わせることができる13、14。ポジティブ選択後、開裂した分子を、エタノールで析出し、ゲル分離した。これら分離されたシーケンスを、プライマー特異性PCRで増幅し、ゲル電気泳動によって精製し、基質にライゲートし、次いで、第2ラウンドの選択に使用した。我々の経験では、開裂したDNAバンドは、5〜8ラウンドで検出可能となり、8〜15ラウンドを行う選択は、典型的に選択の完結(つまり、開裂したDNAバンドのシグナルにこれ以上著しい増加がない)に必要である10。最後に、DNAプールの最終ラウンドは、TAクローニングキット〔フェルメンタス(Fermentas)〕を使用して、バクテリアにクローンされ、少なくとも200クローンが配列化に送られる〔ファンクショナル・バイオサイエンス(Functional Bioscience)、ウィスコンシン州〕10。
識別されたDNAザイムシーケンスが、正常な血清では開裂しないが、ターゲット癌がある基質では開裂することができることを確かめた。さらに、選択ではターゲットとして血清が使用されるが、臨床アッセイは、なんらの処理(つまり、混合−及び−読み取り)しない全血を使用して行うことができる。それ故、我々は、識別されたDNAザイムセンサーを、臨床的に癌として確定する前に、全血中でのシグナル/バックグランド比及び安定性に関して最適なパフォーマンスが出るように性状確認、及び修正をした。
我々の実験で、インビトロ選択により、典型的に5〜20の異なるクラス(クローン)のシーケンスとなった10。我々は、IDTから、それぞれのクラスを代表するシーケンスを合成した。それぞれのシーケンスについて、混合した癌患者の血清及び健康な血清中での開裂パフォーマンスをテストした。特異性(癌及び正常な血清の間の蛍光シグナル比)と動力学(時間を追って開裂%)の2つのパラメーターについて研究した。特に、開裂反応は、100μL血清サンプルを100nMのDNAザイムセンサーを含む選択バッファー中で混合して、96−ウエルプレートで行い、開裂活性は、プレートリーダーを用い、リアルタイムで、蛍光シグナル上昇に基づいてモニターした。さらに、このシグナルが、確かに開裂サイトでの開裂によるものであることを証明するため、反応混合をポリアクリルアミドゲル電気泳動で分析した。インビトロ選択が、癌バイオマーカーのユニークなパネルを定義する多数のDNAザイムシーケンスを識別するかもしれないと仮定したので、我々は、次の基準を満たす全てのシーケンスを行った:1)癌の血清と正常な血清の間の蛍光シグナル比が>3、2)1時間で開裂した分子が>50%。上記の基準を満たす分子は、一緒に合わせ、均一センシング溶液として下記のタスクに使用した。
我々のDNAザイムセンサーは(つまり、蛍光体とクェンチャーは隣接して置き、ターゲットを加える前と後に分けた)、ターゲットがない状態では非常に低いバックグランドであるが、ターゲットがあるときには高いシグナルであった10。我々は、典型的に、バッファー中でシグナル/バックグランド比が6〜10であるDNAザイムセンサーを得た10。しかしながら、血液中で用いたとき、血液の自動蛍光と複雑な環境による色素の妨害(例えば、クェンチング)により、シグナル/バックグランド比を不確実にしているかもしれない。フルオレスセインとダブシルは、最初は、それぞれ、単純であることと低価格であること、そして、選択時に開裂がゲルによってモニターされることから、選択プロセスにおける蛍光発生とクェンチャーとしてそれぞれ選んだ。しかしながら、フルオレスセイン/ダブシルは、上述の理由により血液中で使用するには理想的でないかもしれない。この一連の実験で、Cy3/BHQ2,アレキサ(Alexa)647/QSY21,タムラ(TAMRA)/BHQ2,テキサスレッド(Texas red)/BHQ2、及びアレキサ546/QSY9〔グレン・リサーチ(Glen research)〕を含む蛍光体とクェンチャーペアが、血液中で蛍光検出ができ(つまり、血液の自動蛍光により妨害されない)、最高のシグナル/バックグランド比(つまり、>5)が再現性よく実現することを確認して最適であった。
DNAザイムは、血清中で直接進化するので、我々は、それらが、少なくとも選択に使用する時間(つまり、10分)、ヌクレアーゼ耐性であり、安定していると期待した。我々は、DNAザイムの末端或いは主鎖(つまり、逆方向T及びホスホロチオエート)を化学的に改質して、核酸の半減期を、その機能を損なうことなしに数時間或いは数日に延ばすことができた15。DNAザイムセンサー中のRNA結合の崩れを保護するために、アッセイバッファー中にさらにRNase阻止剤〔リボロック(ribolock)、フェルメンタス(Fermentas)〕を含むことができる。
分離され最適化されたDNAザイムセンサーは、NSCLCをもつ人と健康なコントロールとの間で相違があるかをテストした。異なる段階にあるNSCLC患者からの血液サンプルを得て、各サンプルを、DNAザイムを追加した前後におけるサンプルの蛍光数値を、蛍光プレートリーダーで3回解析した。サンプルは、バックグランドに標準化し、1)特異性、2)選択性、及び3)NSCLCの異なる段階での応答を解析して決定した。DNAザイムは、NSCLCを初期に検出する初期(段階:1)NSCLCを検出した。全てのサンプルについて、臨床的に完全ではないがNSCLCに対して比較的感度よく特異性ありとされてきた2つのバイオマーカー、癌胎児性抗原(CEA)とサイトケラチン19断片(CYFRA 21−1)を、ELISAを用いて一対一比較した。実験結果の有意性を、T−テストで決定した。
癌を明確に確認し、段階付けするために、従来からの他の診断ツール、特に、CT、MRIを含む画像化技術は、我々のスクリーニングアッセイの後に使用することができる。
別の実施形態で、我々は、1つのタイプの分子に1つの液滴方策(例えば、図39〜46)に基づいた薬剤のスクリーニング、及びインビトロ選択プラットフォームを開発した。ピコリットルマイクロ液滴の中での反応を制限し、及びスクリーニングすることで、効率よく、高処理能で、容易、安価、そして迅速なスクリーニングができる。マイクロ液滴は、種々の分子のライブラリシステムに使用できる。液滴は、DNA増幅、転写、及び翻訳それぞれの後に、DNA、RNA或いはペプチドを含んでいる。例として、我々は、1ビーズ1化合物アプローチを用い、凡そ2×1011の多様なシーケンスをもつ液滴ライブラリ中で、DNA、RNA及びペプチドを合成した(図39)。
別の実施形態で、本発明は、アプタマーをスクリーニングする“レポーター増幅によるアプタマーのカプセル化スクリーニング(ENSNARA)”と名付けられた典型的な方法を提案する。図47と48に示すように、1つの実施形態で、液滴中のレポーター酵素をアロステリックコントロールするENSNARAを使用して、構造−スィッチングアプタマーを識別することができる。ENSNARAは、リアルタイムセンサーとして直ぐに使用できる多くのターゲットのためのアプタマーを迅速に生成することができる。
(i)IDEに接合したアプタマーは、酵素触媒サイトから阻止剤を分離し、ターゲット分子の結合に応じて蛍光シグナルを出すことができる。これは、(a)ガーディリ(Ghadiri)とその共同研究者により開発されたIDEシステムは、同じスイッチングメカニズムを使用して、ターゲット相補的DNAを検出することができる(Saghatelian,et al.DNA detection and signal amplification via an engineered allosteric enzyme.J.Am.Chem.Soc.125,344−5(2003);Gianneschi,et al.Design of molecular logic devices based on a programmable DNA−regulated semisynthetic enzyme.Angew.Chem.Int.Ed.Engl.46,3955−8(2007))。(b)構造−スイッチングアプタマーは、ターゲット結合して、コンフォメーションをDNA二重構造からアプタマー/ターゲット複合物に変える(例えば、Nutiu,R.& Li,Y,Structure−switching signaling aptamers.J.Am.Chem.Soc.125,4771−8(2003);Tang,Z.et al.Aptamer switch probe based on intramolecular displacement.J.Am.Chem.Soc.130,11268−9(2008)、参照)、によって支持される。
ii)単一アプタマースイッチにより誘発された蛍光シグナルは、酵素リポーターシグナル増幅により液滴中に検出される。これは、デジタルPCRを含めた広範囲な従来の研究、及びピコリットル液滴中でのターゲット酵素の小室化により、ターゲットの有効濃度とシグナル対バックグランド比の上昇によって単一分子の検出ができるようになるという、本発明に示されたデータにより支持される。
Claims (11)
- 血液、血清、血漿、尿、唾液、涙、脳脊髄液(CSF)、食塩水、水、環境上サンプルから選ばれる液体サンプル中に低濃度で存在するターゲットを検出するためのターゲット検出方法であって、
(a)前記液体サンプル及び検出システムを構成する直径が5〜50μmのサイズの複数のマイクロ液滴を生成し、
(b)前記検出システムの前記ターゲットとの結合が検出可能なシグナルを生成する検出システムで前記ターゲットを検出し、
(c)液滴デジタル検出(droplet digital detection)粒子ディテクター又は液滴デジタル検出粒子カウンテイングシステムで前記複数のマイクロ液滴のための検出可能なシグナルを定量することを含んでなり、
ステップ(c)における検出可能なシグナルは、μLからmLの範囲の容量を有する円筒状キュベットであるキュベット内で定量され、
前記マイクロ液滴は、前記液体サンプル中のターゲットに結合した状態で、469nm、488nm或いは561nmの励起光を放射するダイオードレーザーにより蛍光シグナルを発することができるセンサーを含み、
前記キュベットは、キュベットを保持する台に接続される2つのモータによって、10から1100rpmの回転数の回転運動と1から15mm/秒の範囲の垂直速度で垂直上下運動が付与されており、
前記液滴デジタル検出粒子ディテクター又は液滴デジタル検出粒子カウンテイングシステムは、前記キュベットを保持する機械的部品を持つポータブル顕微鏡を有し、
前記マイクロ液滴を生成する液滴システムと前記液滴デジタル検出粒子ディテクター又は液滴デジタル検出粒子カウンテイングシステムとを統合した統合総合液滴デジタル検出システム(Integrated Comprehensive Droplet Digital Detection(IC 3D)system)は、前記液滴デジタル検出粒子ディテクター又は液滴デジタル検出粒子カウンテイングシステムのデータを解析するデータ解析のソフトウェアを含み、
3つの前記ダイオードレーザーの励起光により3つの異なるセンサーの蛍光シグナルを同時に検出できることを特徴とするターゲット検出方法。 - 前記検出システムは、RT−PCR;ローリングサークル増幅(RCA);ループ媒介等温増幅(LAMP);であるポリメラーゼ連鎖反応(PCR)の使用、指数関数的増幅反応(EXPAR);鎖置換(strand displacement);指数関数的等温増幅及びハイブリッド形成;分子指標;アプタマー;DNAザイム;アプタマー阻止剤−DNA−酵素(IDE)或いはアプタマー−IDEシステム;或いはリアルタイム蛍光センサーによるニッキングを含む酵素ベースアッセイを含んでなることを特徴とする請求項1に記載のターゲット検出方法。
- 前記ターゲットを増幅するために前記マイクロ液滴中でPCRを行うことをさらに含むことを特徴とする請求項1又は2に記載のターゲット検出方法。
- 前記検出可能なシグナルは蛍光シグナルであるか、或いは前記検出可能なシグナルはDNAザイムセンサーによって生成されることを特徴とする請求項1乃至3のいずれかに記載のターゲット検出方法。
- 前記液体サンプルは、血液或いは血漿サンプルを含むことを特徴とする請求項1乃至4のいずれかに記載のターゲット検出方法。
- 前記液体サンプルは、処理なし或いは処理の全血サンプルからなり、希釈された血液サンプル、或いは如何なる濃縮又は精製なしの全血サンプルであることを特徴とする請求項1乃至5のいずれかに記載のターゲット検出方法。
- 前記ターゲットは、miRNA、mRNA、DNA、或いはSNPである核酸であることを特徴とする請求項1乃至6のいずれかに記載のターゲット検出方法。
- 前記ターゲットは、バクテリア、多薬剤耐性生物(MDRO)、ツベルクローシス(TB:tuberculosis)、寄生生物、真菌類、或いはウイルスである病原体;癌細胞、幹/始原細胞、或いは免疫細胞である細胞;エキソソーム(exosome)、マイクロベシクル(microvesicle)或いはアポトーシス小体である細胞由来ベシクルを含んでなることを特徴とする請求項1乃至6のいずれかに記載のターゲット検出方法。
- 請求項1乃至8のいずれかに記載されたターゲット検出方法を実行するためのターゲット検出システムであって、
(a)エマルションベースマイクロ流体システム、或いは液滴システムであるエマルションシステムと、
(b)粒子ディテクター又は粒子カウンテイングシステムとを含んでなることを特徴とするターゲット検出システム。 - 複数タイプのターゲットの多重且つ迅速な検出ができるように形成された使い捨てのカートリッジをさらに含むことを特徴とする請求項9に記載のターゲット検出システム。
- ポータブル装置、又はスマートフォンであるポイント−オブ−ケアー適用のための電子装置に連結されることを特徴とする請求項9に記載のターゲット検出システム。
