Description
本発明の色素は、ピリジニウムまたはキノリニウム環系上の定義された置換基あるいはピリジニウムまたはキノリニウム環の窒素原子のすぐ近くに隣接する置換基を含有する非対称シアニン色素であり、核酸に対する色素の透過性、選択性および親和性を改変する。このクラスの色素のメンバーは、細胞膜強度の検出、および、ゲル中および溶液中、および生および死細胞中の核酸(DNAおよびRNAを含む)の染色または検出においてより有効である。環窒素に隣接する位置で置換される色素は、一般にその位置で置換されていない色素よりも予想外に高い量子収率を有する。さらに、環置換基は、特に置換基の適切なヘテロ原子の含有によって、色素の透過性および親和性の選択可能な変更を可能にするために容易に改変される。さらに、簡単な合成の改変によって、可視および近赤外スペクトルの大部分にわたる吸収および発光スペクトル特性を有する色素のファミリーを調製し得る。適切に置換された色素の選択は、種々の技術を用いる核酸分析の感度を増強する。
本発明の置換非対称シアニン色素は、水溶液中に希釈された場合、実質的に非蛍光性である。しかし、核酸ポリマー(例えば、DNAおよびRNA)と結合した場合、得られる色素−核酸複合体は、照射されると、極端に蛍光性となる。本発明の色素は、微生物を含む広範囲のサンプル(特に、水溶液、電気泳動ゲル、および広範囲の細胞)中の核酸を標識する。
本発明の色素は以下を包含する:1)置換ベンズアゾリウム環である第1のヘテロ環式環系、2)架橋メチン、および3)ピリジニウムまたはキノリニウム環系である第2のヘテロ環式環、これらの1つまたはそれ以上の位置が、少なくとも1つのヘテロ原子を含むTAILによって置換され得る。第1および第2の環系は、以下に記載するように、必要に応じて種々の置換基によってさらに置換される。
TAILはヘテロ原子含有側鎖であり、式LINK-SPACER-CAPによって記載される。LINKは結合部分であり、これによってTAILは本発明の色素のコア構造に付与される。SPACERは共有結合であり、LINKをCAPに結合させる。CAPはTAILの一部分であり、ヘテロ原子成分を有する。
LINKは単共有結合、エーテル結合(-O-)、チオエーテル結合(-S-)、またはアミン結合(-NR20-)である。各々の実施態様において、LINKは、色素コア構造とSPACERとの間の結合を形成する。LINKがアミンである場合、アミン置換基(R20)は、必要に応じてHであり、従ってLINKは-NH-である。あるいは、R20は1個〜8個の炭素を有する直鎖または枝分かれアルキルである。本発明の別の実施態様において、R20は-SPACER'-CAP'であり、下式を有するTAILを生成する:
CAPは、好ましくは-NR21R22または-N+R21R22R23Ψ-であり、ここでR21、R22、およびR23は1個〜6個の炭素を有するアルキルである。より好ましくは、CAPは-N(CH3)2または-N+(CH3)3Ψ-である。
好ましくは、TAILは6個〜10個の水素以外の原子を含み、LINKおよびCAPを含む。
本発明の色素のコア構造は、下式によって記述される:
環置換基R3およびR4は、独立してH、またはハロゲン、または1個〜6個の炭素を有するアルキル、アルケニル、ポリアルケニル、アルキニルまたはポリアルキニル基である。R3およびR4はまた、必要に応じて、および独立して、-OR8、-SR8、-(NR8R9)であり、ここでR8およびR9(これらは、同一であり得るか、または異なり得る)は、独立してH、1個〜6個の炭素を有するアルキル基、1個〜2個の脂環式または芳香族環であり、あるいはR8およびR9は一緒になって、-(CH2)4-または-(CH2)5-であり、5員環または6員環を与える。さらに、R3およびR4は、必要に応じて、および独立して、-OSO2R19であり、ここでR19は1個〜6個の炭素を有するアルキル、または1個〜6個の炭素を有するパーフルオロアルキル、またはアリールである。
本発明の色素に対する有用な合成経路は、化合物の記載について、自然分解に続き、3つの部分で記載され得る。一般的に、これらの色素の合成は、以下の3つの前駆体を必要とする:ベンズアゾリウム塩、ピリジニウム(またはキノリニウム)塩(この両者は適切な化学置換基を有するか、または適切な置換基に転換され得る)、および(n=1または2である場合は)メチンスペーサーのための供給源。これらの化合物を核酸に対する有用な染色剤とすることを可能にする組み合わせは、以前には記載されていなかったが、これらの前駆体を調製および合わせるために必要であって、任意の対象となる誘導体(subject derivatives)を生じる化学物質は、当業者には一般に充分理解されている。同等の結果を生じ得る多くの可能な変形例があるが、本明細書中で本発明者らは、これらの化学的改変体の合成および取り込みについてのいくつか有用な一般的な方法を提供する。
本発明の化合物の強共役環系は、環原子上の1つの正電荷の共鳴安定化を全分子上に分布させる。特に、電荷は色素の各々のヘテロ環窒素原子上での部分的局在化によって安定化される。対象となる色素は本明細書中に記載されるように、正電荷は色素のベンズアゾリウム部分上に形式的に局在化している。しかし、正電荷が色素のピリジニウム部分に形式的に局在化する同等の共鳴構造式が、記載され得ることが、一般に理解される。結果的に、共鳴構造においては、ジヒドロピリジンまたはジヒドロキノリンと形式的に呼ばれるが、本発明者らは通常、この分子の後半部分をピリジン、ピリジニウム、キノリン、またはキノリニウム部分と言う。
2-ハロゲン化ピリジニウムまたはキノリニウム中間体の反応性により、2位でTAILおよびTAIL前駆体を含む、様々な置換基を結合するための様々な合成方法が提供される。しかし、2-ハロ誘導体の反応性は、ベンズアゾリウム前駆体との共役の後さえも保持され、R4がハロゲンである得られた色素の、ピリジニウムおよびキノリニウム前駆体について記載したような、適切なアルコキシ、アミノおよびチオレートアナログへの転換を可能にする。本発明の色素にとっての特別な有用性の中には、アミンによる2-クロロ置換基の置換(LINKが-NR20-である場合、TAILまたはTAIL前駆体を生じる)、チオールによる置換(LINKが-S-である場合、TAILまたはTAIL前駆体を生じる)、あるいはアルコールによる置換(LINKが-O-である場合、TAILまたはTAIL前駆体を生じる)がある。アミンによるクロライドの置換は、実施例5に記載されており、そしてチオールによるクロライドの置換は実施例7に記載されている。
さらに、ピリドンまたはキノロン前駆体の2-オキソ基は、DIBAL-H(ジイソブチルアルミニウムハイドライド)を含む様々な試薬を用いて、R4がHである誘導体に化学的に還元され得る。
上記のように、TAILは3つの部分(LINK、SPACERおよびCAP)から構成される。TAILがR5として存在する場合、LINKは単結合になり、TAIL内のN-S、N-O、またはN-N結合のポテンシャルを除去する。SPACERの化学的組成は、LINKによる色素のコア構造とともにCAP内のヘテロ原子に結合する必要がある化学物質によって決定される。
Hauglandらの米国特許第5,436,134号(1995)に概説されている合成手順によって、ベンズアゾリウム前駆体は、ピリジニウム塩またはキノリニウム塩を用いて調製され、縮合される。用いられる特定の共役方法および用いられる試薬により、2つの環系の間にメチン、トリメチンまたはペンタメチン架橋を生じる。
本発明の使用は、本発明の色素を核酸ポリマーを含有するまたは含有すると考えられるサンプルと合わせる工程、色素とサンプルとの混合物をサンプル内で核酸ポリマーと合わせるに充分な時間インキュベートし、検出可能な蛍光シグナルを有する1つまたはそれ以上の色素−核酸複合体を形成する工程を包含する。色素−核酸複合体の特徴は、存在、位置、強度、励起および発光スペクトル、蛍光重合、蛍光寿命、および蛍光シグナルの他の物理的な特性を包含し、検出、識別化、選別、定量、および/またはサンプルの局面または一部の分析のために用いられ得る。本発明の色素は、必要に応じて、異なるスペクトル特性を有する同一のクラスの色素を包含する、1つまたはそれ以上のさらなる試薬(好ましくは検出可能なように異なる蛍光試薬)と合わせて用いられる。
代表的には、対象となる色素は染色溶液(好ましくは、サンプルおよび意図される使用物と相容性である水溶液または水と混和性の溶液)中で、色素を溶解させることにより使用するために調製される。生物学的なサンプルに対して、細胞形態学または細胞生理学の最小限の摂動が所望される場合、染色溶液はしかるべくして選択される。色素は代表的には、水のような水性溶媒中で、または緩衝生理食塩水のような緩衝溶液中で直接溶解されるか、もしくはジメチルスルホキシド(DMSO)、ジメチルホルムアミド(DMF)、あるいはメタノールまたはエタノールのような低級アルコールのような水に混和性の有機溶媒中で、染色溶液中で用いられる濃度の約100倍を超える濃度で溶解され、次いで色素が有効量で存在するように水または緩衝液のような水性溶媒を用いて1倍またはそれ以上に希釈される。
色素は、核酸を含有するまたは含有すると思われるサンプルと結合する。サンプル内の核酸の存在は、天然の生物学的プロセスのためであり得るか、または成功したあるいは不成功の合成あるいは実験的方法の結果、所望しない汚染、または疾患状態であり得る。核酸は内在性であるか、伝染、トランスフェクション、または治療処置によるような、外来性物質として導入され得る。
サンプルを、色素と核酸との間で接触を促進する任意の方法(代表的には単に混合する工程)によって染色溶液と合わせる。サンプルが溶液である場合、染色溶液はサンプル溶液に直接、または電気泳動液、シーブマトリックスまたはランニングバッファー(runnning buffer)のような液体分離媒体中で、または沈殿物( 例えば、スクロース)もしくは浮遊密度勾配(例えば、CsCl含有密度勾配)中で、またはブロットまたはゲルのような不活性マトリックス、試験ストリップ、または他の任意の固体支持体または半固体支持体上で加えられる。適切な支持体としてはまた、ポリマー微粒子(常磁性体微粒子を含む)、ポリアクリルアミドおよびアガロースゲル(変性および未変性の両方)、ニトロセルロースフィルター、コンピューターチップ(写真平板用シリコンチップのようなチップ)、天然の膜および合成膜、リポソームおよびアルギン酸ヒドロゲル、およびガラス(光学フィルターを含む)、および他のシリカ基礎支持体およびプラスチック支持体が挙げられるが、これらに限定されない。色素は必要に応じて、ゲルまたはキャピラリー電気泳動、勾配遠心分離、または他の分離工程の前、分離中、または核酸が分離した後に、核酸溶液と合わせられる。あるいは、色素は、核酸溶液添加前のキャピラリーの不活性のマトリックスまたは溶液と合わせるが、前もって形成したゲル(pre-cast gel)としては、キャピラリー電気泳動または予め形成した密度あるいは沈降勾配がある。
サンプルを本発明の色素で染色する間に形成される核酸−色素複合体は、1またはそれ以上の色素分子と非共有結合する核酸ポリマーを含む。色素と核酸とを組み合わせると、蛍光シグナルを生じ、そのシグナルは色素単独の蛍光よりも著しく増強される。色素−核酸複合体の蛍光が、6.5未満のpHまたは8を超えるpHで減少する場合は、一般に適度のpHに戻すことによって蛍光が回復される。
二本鎖DNAについての蛍光励起および発光最大値を示す;単位はnmである。
色素−核酸復合体が形成されると、その存在が検出され得、そしてサンプル内の核酸の存在、位置、またはタイプのインジケータ(indicator)としてか、または細胞を分類する基礎としてか、あるいはサンプルまたはサンプル内の細胞を特徴付ける手がかりとして用いられ得る(表6〜9および12;実施例41)。このような特徴付けは、さらなる試薬(蛍光試薬を含む)の使用によって強化され得る。色素−核酸複合体を形成するために用いられるポリマーへの共有結合性標識の結合は、以後の蛍光複合体の形成を妨げない(図2;実施例33)。定性分析における使用に加え、サンプル内の核酸はまた、核酸−色素複合体の蛍光とサンプル内の核酸の濃度との間の公知の関係を比較することによって定量され得る(実施例21、22、38、48;図3、4、10)。
本発明の色素は、別々に検出可能な1以上の添加試薬と併用して使用され得る。添加試薬は、別々に使用される場合(例えば、同じサンプルの異なるアリコートを染色するために使用される(例えば、実施例39))、またはサンプルの異なった部分または成分を染色する場合(例えば、実施例42)、添加試薬のシグナルが、色素−核酸複合体の蛍光シグナルと検出可能に異なるか否かにかかわらず、別々に検出可能であり得る。あるいは、本発明の色素は、対象の色素と組み合わせて使用されることが所望される他の試薬の反応とは異なる、検出可能な反応を与えるように選択され得る。好ましくは、1つまたは複数の添加試薬は、蛍光性であり、そして色素−核酸複合体のスペクトル特性とは異なるスペクトル特性を有する。例えば、600nmを越える励起を生じさせる複合体を形成する色素は、通常使用される蛍光抗体(例えば、フルオレセインイソチオシアネートまたはフィコエリトリンで標識した蛍光抗体)と組み合わせて使用され得る。
実施例1.1,2-ジヒドロ-4-メチル-1-フェニル-2-キノロン(1)の調製
以下の化合物を調製する:

メトキシキノリニウム類似体を、1の代わりに1,2-ジヒドロ-7-メトキシ-4-メチル-1-フェニル-2-キノロンを使用することを除いて、同じ方法で調製する。
市販の2-クロロ-3-メチルキノリンを、過剰のヨウ化メチルとともに、シールしたチューブ内で120℃にて1時間加熱することにより、メチル化する。反応の最後に、酢酸エチルを添加し、そして沈殿物を濾過してヨウ化キノリニウムを単離する。次いで、この中間化合物を、1当量のトリエチルアミンの存在下で、塩化メチレン中で、3-メチル-2-メチルチオベンゾチアゾリニウムトシレート(3-methyl-2-methylthiobenzothiazolinium tosylate)とともに撹拌し、所望の生成物を得る。
以下の化合物を調製する:
化合物3のピリジニウム類似体を、2のピリジニウム類似体を使用することを除いて、同じ方法で調製する。
トリメチン色素類似体を、3-メチル-2-メチルチオベンゾチアゾリウムトシレートの代わりに、2-(2-アニリノビニル)-3-メチルベンゾチアゾリウムトシレートを使用することを除いて、同様に調製する。
色素937を、3を55℃にて1,2-ジクロロエタン(1,2-dichloroetheane)中、N-(3-ジメチルアミノプロピル)-N-プロピルアミンの存在下で2時間加熱することにより調製する。
類似のアミノアルキルアミノ置換色素のファミリーを、適切な2-クロロ誘導体を選択されたアミンで処理することにより、同様に調製する(例えば、色素211、298、342、377、396、397、856、938、993、1004、1168、および10101)。
色素937を、過剰のヨウ化メチルおよびPROTON-SPONGE(Aldrich)で処理し、ジメチルアミンをメチル化し、第4級のアンモニウム塩を得る。類似のアンモニウムアルキルアミノ置換色素のファミリーを、適切なアミノアルキルアミノ置換色素(実施例5参照)をヨウ化メチルおよびPROTON-SPONGEで処理することにより、同様に調製する(例えば、色素308、309、345、398、1107、1114、1170、1172、および3102)。
2-ジメチルアミノエタンチオールを、塩化メチレン中の2-クロロ-4-[2,3-ジヒドロ-3-メチル-(ベンゾ-1,3-オキサゾール-2-イル)-メチリデン]-1-フェニルキノリニウムヨーダイド(3のベンゾオキサゾリウム類似体)に添加し、続いてトリエチルアミンを添加し、そして得られた混合物を室温にて1.5時間撹拌する。溶媒の容量を、減圧下で減少させ、そして生成物を濾過により単離する。
類似のアミノアルキルチオエーテル置換色素のファミリーを、適切な2-クロロ誘導体を選択されたアミノアルキルチオールで1当量のトリエチルアミンの存在下で処理することにより、同様に調製する(例えば、色素365、380、387、996、1004、および1169)。得られた色素は、実施例6の方法を使用して四級化し、対応するアンモニウムアルキルチオエーテル置換色素を得る(例えば、色素352、391、1155、および1167)。
1,2-ジヒドロ-4-メチル-1-フェニル-2-キノロンを、トルエン中で1.3当量のオキシ塩化リンおよび1当量のDMFとともに還流しながら1時間加熱して、2-クロロ-4-メチル-1-フェニルキノリニウムクロライド(3)を生成する。次いで、塩化物を塩化メチレン中、対応するジメチルアミノエタンチオール中で撹拌し、対応する2-ジメチルアミノエチルチオ-1-フェニルキノリニウムクロライドを生成する。次いで、これをそれぞれ1当量の2-(2-アニリノビニル)-3-メチル-ベンゾオキサゾリウムトシレート、トリエチルアミン、および無水酢酸と反応させ、対応するトリメチン誘導体を生成する。
ジメチルアミノ誘導体を、過剰なヨウ化メチルおよびPROTON-SPONGEを使用して四級化し、色素316を得る。
出発1,2-ジヒドロ-4-メチル-1-(4'-メトキシフェニル)-2-キノロンを、2-ヒドロキシ-4-メチルキノリンと4-ヨードアニソールとのウルマン反応によって調製する。メチルエーテルを、三臭化ホウ素で脱メチル化し、そして得られたフェノールをアセトン中で3-ジメチルアミノプロピルクロライドおよび炭酸カリウムでアルキル化し、ジメチルアミノアルキルエーテルキノロンを得る。THF中のこのキノロンに-78℃で、3当量のn-ブチルリチウムを添加する。低温下で1時間後、反応を5当量の酢酸で止め、そして室温まで温め、さらに数時間撹拌し続ける。揮発性成分を真空下で除去し、そして得られた粗キノリニウム塩を、3-メチル-2-メチルチオベンゾチアゾリウムトシレートとともに塩化メチレン中でトリエチルアミンの存在下で撹拌し、対応する2-ブチル-1-((3'-ジメチルアミノプロポキシ)フェニル)-シアニンを生成し、これは、上記のようにヨウ化メチルおよびPROTON-SPONGEで四級化して所望の生成物を得る。
手順は、1,2-ジヒドロ-7-(3'-ジメチルアミノプロポキシ)-4-メチル-1-フェニル-2-キノロンを1,2-ジヒドロ-4-メチル-1-(4'-(3"-ジメチルアミノプロポキシフェニル))-2-キノロンの代わりに出発物質として用いる以外は、色素381(実施例8)の調製に用いられる手順と同様である。
以下の化合物を調製する:
対応する2-クロロ誘導体を、約90℃にて、シールしたチューブ中で、1:1 v/vクロロホルム/メタノール混合物中で10時間加熱し、所望の生成物を得る。
THF中の、1,2-ジメチル-4-キノロンに-78℃で、3当量の4-ジエチルアミノメチルフェニルリチウムを添加する。反応混合物を、室温にて1時間撹拌し、これに5当量の酢酸を添加し、混合物を室温に温め、そしてさらに3時間撹拌する。全ての揮発性物質を真空下で除去し、そして粗残渣をそれぞれ1当量の3-メチル-2-メチルチオベンゾチアゾリウムトシレートおよびトリエチルアミンとともに塩化メチレン中で撹拌し、ジエチルアミノアルキル誘導体を得る。これを、直接、過剰量のヨウ化メチルおよびPROTON-SPONGEにより四級化し、所望の生成物を得る。
色素390を、1,2-ジヒドロ-1,4-ジメチル-2-キノロンを1,2-ジメチル-4-キノロンの代わりに使用することを除いて、色素388と同様に調製する。
4-ジメチルアミノブチリルクロライドを、トリエチルアミンの存在下で、1当量の5-アミノ-1,3,4-チアジアゾール-2-チオール(Aldrich)で処理し、対応するアミドチオールを生成する。次いでこの中間産物を、2-クロロ-4-[2,3-ジヒドロ-3-メチル(ベンゾ-1,3-チアゾール-2-イル)-メチリデン]-1-フェニルキノリニウムヨーダイドで処理し、所望の生成物を得る。
2-クロロ-4-(2,3-ジヒドロ-3-メチル-(ベンゾ-1,3-チアゾール-2-イル)-メチリデン)-1-フェニルキノリウムヨーダイドを、4-アミノチオフェノールで処理し、対応する2-(4'-アミノチオフェノキシ)誘導体を得る。次いでこのアニリンを4-ブロモブチリルクロライド(Lancaster)で処理し、4-ブロモブチルアミドを得る。この中間体を、過剰のピリジンとともに加熱し、最終産物を得る。
1,2-ジメチル-4-メトキシ-キノリニウムヨーダイドに、それぞれ1当量の2-(2-アニリノビニル)-3-メチルベンゾチアゾリウムトシレート、トリエチルアミン、および無水酢酸をこの順に添加する。反応物を室温で一晩撹拌し、生成物を得る。

未知の濃度の一連の2本鎖DNAサンプルを、TE中に調製する。0.8μM色素377の作業溶液をTE中に調製し、そして光から保護する。各DNA溶液1mLを蛍光キュベット中におく。1mLの作業色素溶液をそれぞれのキュベットに添加する;サンプルを混合し、そして2〜5分間、光から保護しながらインキュベートする。蛍光を、標準的な蛍光計またはマイクロタイタープレートリーダーで、485nmの励起光を使用し、そして520nmでの発光を測定することにより測定する。蛍光強度を、既知のDNA濃度を含有するサンプルから作成した標準曲線と比較する。未知のサンプルのDNA濃度は、標準曲線のデータの補間により決定される。1μg/mL以上DNAが含有されているサンプルを、定量前に希釈する。このアッセイは、DNA濃度が約25pg/mLと400ng/mLとの間では、図3に示されるように線形である。このアッセイは、YOYO-1法またはYO-PRO-1法(0.5〜1ng/mL)のいずれかで達成され得るよりも約20倍以上敏感であり、Hoechst 33258法(10ng/mL)よりも約400倍以上敏感であり、そしてUV吸光測定法(約1μg/mL)よりも約40,000倍以上敏感である。
未知の濃度の溶液中の標準的な、またはモルホリン改変の誘導体(AntiVirals Inc.,Corvallis,OR)から合成された、少なくとも8塩基長の、一連の1本鎖合成オリゴヌクレオチドを、蛍光キュベット中のTE中1mLに希釈する。TE中の色素309の0.5μM溶液1mLを各サンプルに添加し、そして、サンプルを光から保護しながら、2〜5分間、室温にてインキュベートする。サンプルを、485nmにて照射し、そして各サンプルの蛍光を520nmにて測定する。各溶液の濃度は、図4に示されるように、既知の量のオリゴヌクレオチドを使用して作成した標準曲線と比較することにより決定される。約1μg/mL以上の核酸を含有するサンプルは、分析する前に希釈する。標準的な塩基および結合を有する約100pg/mL程度の合成オリゴヌクレオチドを含有するサンプルをアッセイし得る。モルホリン改変結合を有するサンプルは、より低い感度で検出し得、このような感度は、配列の関数である。少なくとも8塩基長のオリゴヌクレオチドを測定し得る。この感度は、UV吸光度の測定(これは、現在最も通常に、オリゴヌクレオチドの検出および定量に使用される方法である)よりも10,000倍以上より敏感である。

目的の配列を含有する約25〜約200塩基対長のDNAテンプレートを、色素1114とともに、色素:bp比が1:30で、暗所にて、室温でインキュベートする。試験配列を欠くことを除いて実質上同一のDNAテンプレートを、標識し、そして平行に処理する。抽出物を、目的の細胞から標準的な技術を使用して調製する。およそ1ng〜1μgのDNAを、緩衝液中の約2μgのポリ(dI-dC)・ポリ(dI-dC)キャリアー核酸およびウシ血清アルブミンの存在下で、粗抽出物由来の約15μgのタンパク質とともにインキュベートする。サンプルを、約15分間、約30℃、暗所にてインキュベートする。一般に、抽出物の滴定は、特異的結合相互作用を検出するための最適濃度を決定するために試験されなければならない。FICOLLまたはグリセロールを最終濃度約5〜7.5%になるように添加し、そしてサンプルを、低イオン強度の緩衝液を使用してキャストされるポリアクリルアミドゲルにロードする。ブロモフェノールブルー追跡用色素、およびFICOLLまたはグリセロール単独を含有するサンプルを、平行にロードする。サンプルを、ブロモフェノールブルーが、少なくとも数インチはゲル中に泳動されるまで、電気泳動する。ゲル装置を分解し、そして緑の蛍光バンドを、254nmまたは300nmのUV光を使用する照射、または約490nmの励起光および約530nmの収集フィルターを有するレーザースキャナーにより直接観察する。目的のテンプレートを認識する配列特異的結合因子を含有する抽出物は、他の抽出物およびこのような抽出物をコントロールのDNAテンプレートと組み合わせたものに比べて、シフトした移動度のバンドを生じる。
実施例19の同じ標識技術を使用して、非標識DNAマーカーを染色し、既標識DNAマーカーを調製する。いくつかのバンドは、通常の蛍光室内灯のみの存在下で目視でき、または上記のように可視化される。バンドの位置は、サンプルが移動した距離を示し、そして、同じゲル上で縦列して電気泳動する他のDNA分子のサイズを決定するために使用され得る。
哺乳動物細胞を標準的な条件下で生育させる。RNAを標準的なプロトコルを用いて調製する。スクロースの勾配(10〜40% w/v)を、ポリプロピレン遠心チューブ中に20mM Tris-Cl、pH8.0、5mM EDTA、および1μM色素388を含有する緩衝液中に調製する。0.5mL以下の容量で、RNAを勾配の上部に注意深く重層させる。勾配を光から保護しておく。このチューブを、Beckman SW28(または等価物)ローターにロードし、26,000rpmで24時間15℃で遠心分離する。このチューブを、ローターから注意深く取り出し、そして核酸を、携帯用UVランプを用いて、明るい緑色の蛍光バンドとして可視化する。リボソームRNAは、3つの独立した移動種として見える;最も迅速なものは23Sであり、次は16Sであり、そして最も遅いものは5S種およびtRNAである。核酸を、21ゲージ針を用いて、勾配の底に穴を空けることにより回収する。小さな(0.5mL)画分を回収し、そして各々のアリコートを、既知のサイズのRNAと比較するゲル電気泳動により分析する。

ヒトp53およびK-ras遺伝子のセクションを含有する、100〜250塩基対の範囲のサイズを有するDNA増幅産物を、Perkinsらに記載(NUCLEIC ACIDS RESEARCH,21,3637(1993))のようにヒト胃腺癌から調製する。5μLの容量中の約20〜100ngのDNA増幅産物を、0.4μLの1Mメチル水銀水酸化物、1μLの15%FICOLL、および13.6μLのTBE緩衝液と混合する。混合物を4分間85℃に加熱し、次いで氷上で急速に冷却する。TBE緩衝液を用いて調製された20%ポリアクリルアミドゲルを、規定温度(それぞれのサンプルについて経験的に決定される)で前平衡化し、そしてこのサンプルを、FICOLLおよび追跡用色素のみを含有するサンプルとともにゲルにロードする。このゲルを、マーカー色素がゲルの底に近づくまで、一定温度調節下で電気泳動する。このゲルを、実施例19に記載のようにTBE中の色素377の1μM溶液で染色し、254nm〜300nmのUV照射を用いて可視化する。配列が異なるDNA分子は、明瞭に分離した移動性を有するバンドとして現れる。それ故、異なる移動性を有するバンドの存在は、標的遺伝子中の単一の点変異でさえ指示する。
標準的な手順を用いて、閉環状DNAを調製する。閉環状DNAのサンプルおよびサイズマーカーDNAサンプルを、0.01μM〜約1μMの範囲の濃度で色素を含有する一連の0.7%アガロースミニゲルに適用する。サンプルを、環状形態がゲルの長さの少なくとも半分まで移動するまで電気泳動する。次いでゲルを、紫外線照射を用いて直接的に可視化するか、または実施例19に記載のように、色素377で後染めし、次いで可視化する。閉環状サンプルは一般に、スーパーコイルDNA分子および弛緩状DNA分子の両方を含有する。トポイソメラーゼまたはジャイレースのような酵素での処理は、閉環状DNAのトポロジー特性(例えば、一定の分子に存在するスーパーコイルの数)を変化させ得る。エチジウムブロマイドのようなインターカレーションを起こす色素を、負のスーパーコイルを有するテンプレート対弛緩状DNA分子を有するテンプレートに結合させる場合、より多くの色素分子が、弛緩状分子よりも負のスーパーコイルテンプレートに結合する。さらに、負のスーパーコイルDNAがエチジウムブロマイドで滴定される場合、この分子は、負のスーパーコイル形態から弛緩状DNAになり、次いで最終的には正のスーパーコイルになる。これらの3つの異なるトポロジー形態は、電気泳動ゲルにおけるそれらの移動度により特徴付けられる。一般に、スーパーコイルDNAの移動は、同一のサイズの弛緩状分子または線状DNAの移動よりも迅速である。負のスーパーコイルDNAから弛緩状DNAへの変化、そして弛緩状DNAから正のスーパーコイルDNAへの変化を誘導するエチジウムブロマイドの臨界濃度が存在する。エチジウムブロマイドに関するこの臨界濃度は、約0.1〜0.5μg/mL色素で生じる。色素 377のような本発明の色素もまた、トポロジー形態のこの変化を引き起こし得る。これらの色素は、ゲル上のバンドにおけるより少ないDNAの検出を可能にするので、これらの色素は、この適用に関してエチジウムブロマイドのような色素よりも大いに感度の高いアッセイを提供する。さらに、この新規の色素は、感度の高い後染めとして、エチジウムブロマイドと組み合わせて用いられ得る。従って色素377は、閉環状DNA分子のトポロジー状態をプローブするために用いられ得、それゆえこのようなテンプレートにおけるトポイソメラーゼまたはジャイレース活性をアッセイするために用いられ得る。
プラスミドDNAを、DNAの5塩基対あたりわずか1色素分子を含有する溶液とともに、遮光して、室温で少なくとも5分間インキュベートすることにより色素1114で標識する。DNAを、標準的な技術(Noueiryら、CELL,76,925(1994))を用いて細胞にマイクロインジェクトする。標識DNAは、蛍光フィルターセットを取り付けた蛍光顕微鏡を用いて、細胞中で明るい緑色の蛍光として見える。

組織培養細胞を、標準的な条件下で生育させる。細胞を、非接着細胞について遠心分離により、そして、接着細胞についてトリプシン処理に続いて遠心分離およびPBS中で洗浄することにより採取する。細胞ペレットを、水中の0.1% TRITO N X-100界面活性剤溶液100μL中で懸濁することにより溶解する。細胞溶解物をTBEで1mLまで希釈し、次いでTBE中の色素410の0.8μM溶液1mLに直接添加し、混合する。サンプルを、約5分間暗所でインキュベートし、次いで標準的な蛍光光度計を用いて485nmで励起した後、520nmにおける蛍光を測定する。蛍光発光の強度は、以下の表10に示されるように、存在する2本鎖DNAの量に直接比例し、これは細胞数に直接比例する。蛍光発光を、存在するDNAの量を測定するために、既知量のDNAから作成された標準曲線(実施例21、図3に記載)と直接比較し、そして細胞数について直接アッセイするために既知の量の同一タイプの細胞で作成した標準曲線からの結果と比較する。このアッセイのダイナミックレンジは、図5Aに示されるように非常に大きいので、図5Bに示されるように、5〜10細胞/mL程度の少ない細胞が、この手順を用いて検出され得る。この色素はまた、このようにして、細胞増殖の阻害または増強のいずれかを行う試薬、薬物、またはホルモンをアッセイするためにも用いられ得る。
RNA、2本鎖DNA、または1本鎖DNAのいずれか、またはこれらの核酸の組み合わせを約100pg/mL〜約1μg/mLの濃度で含有するサンプルを、以下の試薬とともに個々に、それぞれの酵素について適切な緩衝液の存在下でインキュベートする:a)DNaseI(2本鎖DNAを消化する)、b)RNase AおよびT1 Nuclease(RNA を消化する)、c)ヤエナリヌクレアーゼ(1本鎖DNAを消化する)、またはd)RNase H(DNA/RNAハイブリッドおよびいくつかの2本鎖RNAハイブリッドを消化する)。さらに、酵素消化にかけないコントロールサンプルを調製する。消化を完了させた後、サンプルを0.4〜0.8μMの本発明の色素(例えば、色素309)を含有するキュベットに加える;次いでサンプルを混合し、そして暗所で5分間インキュベートする。蛍光強度を、蛍光光度計で測定する。サンプル中に存在する核酸のタイプを、表11を用いて決定する。サンプルが未消化コントロールにより生じる量と等しい蛍光(表中で+で示す)を生じる場合、このサンプルは、酵素により標的化される核酸から主になるわけではない。このセットのデータは、純粋な2本鎖DNA、1本鎖DNA、RNA、およびRNA/DNAハイブリッドで作成した標準曲線を用いて、混合サンプル中に存在する核酸のそれぞれの種の量を測定するために用いられ得る。

一方、他の色素(例えば、色素1114)は、緑色の発光とほぼ同じ強度の注目に値するより長い波長のシグナルを有し、そして2本鎖および1本鎖核酸は、細胞中で識別され得る。エタノール死滅したE.coli細胞を、約108細胞/mLの濃度で水中に懸濁する。次いで3つの細菌懸濁物を、それぞれ0.1μM、0.5μM、および1.0μMの濃度で色素1114とともに室温でインキュベートする。染色後、このサンプルを480nmで照射し、そして図7に示されるように、蛍光発光を490nmから700nmまで記録する。低い染色濃度(0.1μM)では、蛍光応答は主として強い緑色蛍光(約520nm)である。染色濃度が増加すると(0.5μM)、緑色蛍光の強度は幾分増加し、赤色蛍光(約630nm)の増加をともなう。色素の濃度が増加し続けると(1.0μM)、赤色蛍光の強度は、減少した分の緑色蛍光に匹敵する。この赤色蛍光発光は、染色されたE.coliに存在する1本鎖核酸の存在に起因する。
リボ核酸またはデオキシリボ核酸の合成ホモポリマーを、20〜50μMの濃度で、それぞれTE中で約1μMの濃度の色素937、1004、993、309、396、410とともに、約5分間、室温で、暗所においてインキュベートする。485nmにおける励起後、約500〜530nmの蛍光発光を、それぞれのサンプルについて蛍光分光計で測定する。特定の色素は、表12で示されるホモポリマーの性質に従って、蛍光における顕著な選択性を示す。従って、これらの色素は、一次核酸構造についての情報を決定するために、Hoechst33258(AT選択性である)のような他の色素と組み合わせて用いられ得る。
粉砕した牛肉の1gのサンプルを、ボルテックスミキサー中で中程度の速度で1分間、9mLの滅菌水とともに撹拌する。3つの0.1mLのアリコートを取り出し、そして3つの100mmのエオシン-メチレンブループレートの表面に均一に拡げ、続いて24〜48時間37℃でインキュベートする。800μLのアリコートを取り出し、そして200μLの滅菌蒸留水中の5%ウシ血清アルブミンを添加する。1μLの色素345の5mM DMSO溶液および100μLのウサギ抗0157:H7 IgGの1mg/ml溶液をこのサンプルに添加し、次いで15分間室温で緩徐に混合しながらインキュベートする。次いでサンプルを、1.5mLチューブ中で10,000×gで20秒間遠心分離することにより洗浄し、そして4%グルタルアルデヒドを有する1mLの滅菌水中に再懸濁する。室温で15分間のインキュベーション後、この細菌を、上記のような遠心分離によりペレット化し、そして1mlの滅菌水中に再懸濁する。2μLのDMSO中の1mM DAPI溶液、1μLの5mM 色素345、および20μLの1mg/mL TEXAS RED発蛍光団結合ヤギ抗ウサギIgGを続いて添加し、そしてこのサンプルを15分間室温で緩徐に混合しながらインキュベートする。生細菌は青色の蛍光であり、死細菌は緑色の蛍光である。腸病原性E.coliだけが赤い蛍光である。
E.coliの培養物を、栄養ブイヨン中で振盪しながら37℃で、対数期中期まで生育させる。対数期の培養物を新鮮な0.2μフィルター濾過したトリプトンブイヨンの6つのチューブ中で再懸濁する。それぞれのチューブは、4mlの2×106cfu/mLの細胞を含有する。それぞれのチューブに、2×濃度のアンピシリン(2、20、200、2000、20000μg/mL)を含有する新鮮な0.2μフィルター濾過したトリプトンブイヨン、またはトリプトンブイヨンのみ(コントロール)を4mL添加する。懸濁物を、0、2、4、および6時間インキュベートし、そして2mLのサンプルをそれぞれの時点で取り出す。2mLのサンプルに、2μlの5mM 色素398を添加し、そして懸濁物を10分間インキュベートする。蛍光強度の分布を、488nmの励起、およびチャンネルI(緑色)蛍光発光検出でフローサイトメトリーにより分析する。次いで、アンピシリンとのインキュベーションのそれぞれの時間について、蛍光強度を細菌の前方散乱に対してプロットし、アンピシリンの最小阻害濃度(MIC)を決定する。
生存する細菌ではなく哺乳動物細胞に対する色素397の特異な透過性を用いて食作用を受けた細菌の生存度を測定する。接着細胞(好中球およびマクロファージを包含する)をヒト末梢血液から精製する。E.coliを、栄養ブイヨン中で対数期後期まで生育させ、ウサギ抗E.coli IgGでオプソニン化し、1×107cfu/mLの密度まで滅菌水中に洗浄し、そして1μL/mLの赤色細菌透過性(red bacteria-permeant)色素314の1mM DMSOストック溶液を添加することにより染色する。この細菌を、15分間染色し、次いで充分に洗浄し、細胞外色素の全ての痕跡を除去する。1μL/mLの色素397の1mM DMSO溶液を食細胞に添加し、そして培養物を15分間インキュベートする。残渣の色素を培地ですすぎ落とし、1μMの色素397を含有する新鮮な培地を添加する。標識した細菌を、色素負荷した細胞に添加し、そして食細胞の殺菌活性を、フルオレセイン長流路フィルターセット(fluorescein long-pass filter set)を備えた顕微鏡で観測されるように、細胞内細菌の緑色蛍光の染色の進行の増加により示す。
Salmonella typhimuriumを、栄養ブイヨン中で37℃で、対数期中期まで生育させる。細菌を、滅菌E純水中で2回洗浄し、1×105/mLのS.typhimuriumを、50mLの異なる強度:100%、10%、1%、および0%(純水)のトリプトン培地に接種する。37℃で4時間生育させた後、細菌のそれぞれの培養物を、10,000×gで10分間の遠心分離により濃縮し、そして続いて70%イソプロパノールに1時間再懸濁することにより透過化処理する。100%栄養ブイヨンで培養した細菌のアリコートに、20μgの熱不活性化RNase Aを添加し、そしてこのアリコートを、37℃で60分間インキュベートする。次いで全ての細菌サンプルを、遠心分離により2回洗浄し、そして5μMの最終濃度の色素1114で室温で30分間染色する。
細菌サンプルを、アルゴンレーザーを備えたフローサイトメーターを用いて分析する。蛍光検出器を、530nm付近の光を収集するように設定する。図8Aにおける上部のシグナルクラスターは、対数的に増殖する細菌(100%ブイヨンで培養された)を表す。図8Bにおける幾分下部のシグナルクラスターは、1%栄養ブイヨンで3時間維持した培養物から得られる。生じる散乱プロットの外観は、100 %および0%のスタンダードに関して、細菌サンプルの代謝活性の尺度を与える。
Madin-Darby Canine Kidney(MDCK)細胞を、70%集密まで96ウェルプレート中で培養する。増殖培地をウェルから除去し、そして100μLの滅菌生理食塩水( PS、10mM NaHEPES、135mM NaCl、5mM KCl、1mM MgCl2、2mM CaCl2、5mMグルコース、pH 7.4)と置き換える。Salmonella typhimurium細菌の100mLの培養物を、37℃栄養ブイヨン中で200rpmで撹拌することにより、対数期中期まで増殖させる。この細菌を、遠心分離により洗浄し、そして2×107/mlの濃度でPS中に再懸濁する。10mLの細菌懸濁物を取り出し、そして1時間の70%イソプロピルアルコールでの処理により死滅させる。次いで死滅した細菌をPS中で2回洗浄し、本来の容量に再懸濁する。同じアリコートを、PS中で2回洗浄し、そして同一の容量で再懸濁する。5mLのそれぞれのサンプルを一緒に混合し、そして10μLの5mM 色素1114を添加する。この混合物を、10分間室温でインキュベートする。次いで10μLの色素314を添加し、そしてこの混合物をさらに20分間インキュベートする。次いでこの染色した細菌懸濁物をPS中で2回洗浄し、そして1:10で4回連続して希釈する。3点平行で、100μLのそれぞれの細菌希釈物、またはPS単独を、MDCK細胞を含有する96ウェルプレート中のウェルに加える。このプレートを37℃ で20分間、30秒おきに撹拌しながらインキュベートする。次いで全てのウェルをPSで3回穏やかに洗浄し、そして150μlのPSを充填する。このウェルの緑色の蛍光を、485nmでの励起および520nmの発光を用いて、マルチウェル蛍光プレートリーダーで定量する;赤色の蛍光を、590nmでの励起および620nmでの発光により測定する。蛍光の相対的な比率を、異なる量の細菌懸濁物を用いて細胞を含有するスタンダードウェルと比較する。
細菌サンプルを、水1mLあたり約6×106の細菌の密度で水中に懸濁する。哺乳動物細胞を、1mLあたり約1×106の密度でHEPES緩衝生理食塩水中に懸濁する。サンプルを色素1114、万能細胞不透過性染色(universally cell-impermeant stain)で染色する。細菌サンプルを5μMの色素1114で染色し、哺乳動物細胞を 1〜5μMの色素1114で染色する。30分のインキュベーション後、このサンプルを、488nm線のアルゴンレーザーを用いる装置においてフローサイトメトリーにより分析する。前方(低角度)光散乱を、分析される生物学的被検体に適切な増幅レベルに設定する。蛍光検出器を、530nm付近の光を収集するように設定する。一般的に、細菌は対数のシグナル増幅を必要とし、一方哺乳動物細胞は、線形のシグナル増幅で分析され得る。生存細胞および非生存細胞の相対的な量は、コントロールサンプルの蛍光および散乱特性との比較により、定量され得る。この実験の結果を、生細菌と死細菌の1:1混合物について、図9中に示す。シグナルの最上部のクラスターは、死細菌に相当し、一方最下部のクラスターは、生細菌を表す。図9の差し込みプロットは、計算した生/死比と測定した生/死比との間の優れた一致を示す。同様の結果が哺乳動物細胞について得られ得る。
pH7.4に設定した100mM Tris/HCl;154mM NaCl、1mM CaCl2、0.5mM MgCl2、および0.1%Nonidet P-40である染色用緩衝液を調製する。この緩衝液に、乾性DMSO中の500μMのストック溶液由来の500nMの色素1114を補充する。ヒトリンパ球を遠心分離し、細胞ペレットを得、そしてリン酸緩衝生理食塩水(PBS)中に穏やかに再懸濁し、単一細胞懸濁物を得る。この細胞懸濁物を、氷水浴を用いて冷却した4倍容量の無水エタノールに緩徐に注入し、その間懸濁物を最大速度でのボルテックスにより混合させる。このようにして80%エタノール(最終濃度)に固定したサンプルを、-20℃の冷凍器に少なくとも1時間放置する。このサンプルを遠心分離し、ペレットを得、そしてこのペレットを少なくとも5mLのPBS中に再懸濁し、そして室温で少なくとも15分間インキュベートする。このサンプルをペレット化し、そしてPBS中に再懸濁し、次いで細胞懸濁物の1mLあたり5μg のRNaseAを加える。このサンプルを37℃で少なくとも30分間インキュベートする。このサンプルをペレット化し、そして懸濁物が1mLあたり1×105〜5×105細胞含有するように、染色用緩衝液中に再懸濁する。室温で少なくとも15分染色した後、このサンプルを488nm線について100mWの出力に設定されたアルゴンレーザーを備えたフローサイトメトリーで分析する。前方(低角度)光散乱シグナル増幅を、シグナルがシグナル検出範囲の上半分に現れるように設定する。蛍光検出器における装置の捕捉トリガー論理(acquisition trigger logic)を、530nm付近の光を収集するように設定する(「フルオレセイン検出器」)。上記検出器のシグナル増幅率を、調査下のサンプルからのシグナルが検出範囲内に出現するように設定する。530nm蛍光検出器からのシグナルの分布を、細胞周期分布アルゴリズムで分析する。図10Aに示されるように、フローサイトメトリー分析は代表的に、細胞周期のG1、S、およびG2コンパートメントに相当する水平方向の雲状のシグナルを示す。このデータから、細胞周期のG1、S、およびG2コンパートメント間の細胞の分布を示すヒストグラムが得られる(図10B)。
PBS中の5-ブロモデオキシウリジン(BrUrd)の10mMストック溶液を調製し、そして濾過滅菌する。10%ウシ胎児血清および100μM BrUrdを補充したDMEM-F12培養培地中でヒト黒色腫細胞の培養物を、37℃で50時間暗所で生育させる。生じる細胞をトリプシン処理により採取し、遠心分離し、PBSで1回洗浄し、そしてペレットを緩衝溶液中に再懸濁する。生じる懸濁物に、懸濁物が1mlあたり1×105〜5×105の細胞を含有するように、1.2μgのHoechst33342色素を補充する。このサンプルを、室温で暗所において少なくとも15分間染色する。この染色したサンプルに、50nMの最終濃度を生成する量の色素1114を加え、そしてこのサンプルを室温で暗所においてさらに15分間染色する。このサンプルを、2つのアルゴンレーザーを備えたフローサイトメーターで分析する;第1のレーザーを488nm線について100mWの出力に設定し、そして第2のレーザーをUV線について40mWの出力に設定する。前方(低角度)光散乱シグナル増幅を、488nmのレーザー線からのシグナルがシグナル検出範囲の上半分に現れるように設定する。蛍光検出器における装置の捕捉トリガー論理を、530nm付近の光を収集するように設定する。UV レーザー光線から現れる400nmと480nmとの間の光を収集する検出器のシグナル増幅率(「Hoechstチャンネル」)、および488nm励起からの530nm付近の光を収集する検出器のシグナル増幅率(「1114チャンネル」)を、調査下のサンプルからの全てのシグナルが両方の検出器の検出範囲内に現れるように設定する。蛍光検出器からのシグナルの分布を、適切なソフトウェアパッケージを用いて分析する。

R 2 は、1個〜6個の炭素を有するアルキル基であり;
XはOまたはSであり;
nは0または1であり;
Ψ − は、クロライド、ブロマイド、ヨーダイド、スルフェート、スルホナート、ホスフェート、パークロレート、テトラフルオロボレート、ニトレートおよびアセテートから選択される生物学的に適合可能な対イオンであり;
