いくつかの実施形態では、プライマーシステムはバランスドメインを欠いていてもよい。こうした核酸は、標的核酸がプライマーシステムのトーホールド領域の配列と相補的な配列を有する場合、速い反応速度(kinetics)で標的核酸とハイブリダイズするが、標的核酸が変異していてプライマーシステムのトーホールド領域と相補的な配列を含まない場合、遅い反応速度(kinetics)でハイブリダイズする。したがって、こうしたプライマーシステムは、たとえば、反応速度的(kinetic)識別を用いて核酸標的の相違および/または突然変異を探し出すのに有用である。
本明細書に記載の各プライマーは、DNA、RNAもしくはそれらのアナログ、および/またはそれらの組み合わせからなっていてもよい。ある種の実施形態では、プライマーは1つ以上の非天然ヌクレオチドを含む。プライマーに非天然ヌクレオチドを導入すると、プライマーデュプレックスの性能をさらに増強することができる。特に、保護体鎖は、転写の開始に役立つことを意図するものではないが、期せずして標的の他の領域または他のバックグラウンド分子と相補的であったり、擬似的な複製/転写を開始させたりすることがある。これを防止するには、非天然ヌクレオチドまたはジデオキシヌクレオチドを第2の保護体鎖の3’末端に使用すると、その鎖による意図せぬプライマー結合を防止する働きをすることがある。非天然ヌクレオチドの例として、イソ−C、イソ−G、デオキシウリジンがあるが、これに限定されるものではない(非天然ヌクレオチドに関連する教示内容を本明細書に援用するKrueger et al.Chem Biol.16:242−48(2009)参照されたい)。

本明細書に記載のプライマーシステムは、熱力学的機構または反応速度的(kinetic)機構により特定の標的と擬似標的とを識別することができる。標的と擬似標的とを熱力学的機構(下記に記載)を用いて区別する場合、鎖置換反応を終了まで行い、平衡状態における結合親和性の違いに基づき標的を擬似標的と区別する。反応速度的(kinetic)機構(下記に記載)を用いて標的を擬似標的と区別するには、鎖置換反応を平衡状態になる前に停止し、反応終了における差速を用いて標的を擬似標的と区別する。
熱力学的機構および反応速度的(kinetic)機構の一般的な戦略はどちらも、トーホールド交換による鎖置換反応を使用する。一般に、トーホールド交換は、標的の相補体を標的と相補的でない追加領域で伸長させることと、保護体鎖を、この伸長した相補体鎖および伸長領域に隣接する多くの塩基にプレハイブリダイズするが、一本鎖トーホールド領域にはプレハイブリダイズしないことを含む。

反応速度的(kinetic)分離は、トーホールド交換の反応速度(kinetics)の差を利用する。トーホールド交換反応の反応速度(kinetics)は、トーホールド領域の結合強度によって決まる。トーホールド結合エネルギーにおけるkcal/mol毎の差が、反応速度(kinetics)に5.4倍影響を与え得るため(図11)、図9Bに示した+3.6kcal/molのミスマッチは、反応速度的(kinetic)に434減速させると考えられる。
核酸マイクロアレイは、多くの場合、ハイスループットな核酸検出に使用されるが、密接に関連する核酸配列を区別できないことが多い。いくつかの実施形態では、本明細書に記載のプライマーデュプレックスシステムを、たとえば、マイクロアレイ解析の特異性を高めるために核酸マイクロアレイに使用してもよい。いくつかの例では、従来の核酸プライマーの代わりに本明細書に記載のプライマーデュプレックスシステムを使用してもよいこと以外は、当該技術分野において周知の方法を用いてマイクロアレイアッセイを実施してもよい。
いくつかの実施形態では、本明細書に開示したプライマーデュプレックスおよびシステムにより、当該技術分野において公知のプライマーによる増幅反応における核酸プライマーの代わりに本明細書に記載のプライマーデュプレックスシステムを使用することで、ポリメラーゼ連鎖反応(PCR)、鎖置換増幅または転写による増幅などのプライマーを用いた増幅反応の特異性を高めてもよい。
本明細書に記載のプライマーデュプレックスおよびシステムはまた、in situイメージングアッセイの特異性を高めるために使用してもよい。生体RNAとフルオロフォア標識プライマーとの非特異的相互作用は、頻繁にバックグラウンドノイズの原因になる。このため、いくつかの実施形態では、図14に図示したように、従来のプライマーの代わりにフルオロフォア標識した本明細書に記載の核酸プライマーシステムを使用すると、既存のin situ画像技術の性能が大きく向上する。とりわけ、相補体鎖またはドメインをフルオロフォアで、保護体鎖またはドメインをクエンチャーで標識することにより、プライマーデュプレックスシステムは、標的に結合したときのみ、検出可能なシグナルを発生する。
単一塩基多型(SNP)の位置および種類の正確な検出には、研究目的および治療目的の両方から大きな関心が集まっている。よって、本明細書に記載の反応速度的(kinetic)識別方法は、SNPの簡便な同定に有用である。

(d)第2のヘアピンドメイン;および
(e)第2の相補体バランス標的領域と相補的である第2の保護体バランス領域と、第2の相補体標的領域と相補的である第2の保護体標的領域とを含む第2の保護体ドメイン;
を含む一本鎖核酸プローブであって、部分的に自己ハイブリダイズして二つの二本鎖領域に挟まれた一本鎖トーホールド領域を形成するプローブと、ポリメラーゼと、前記核酸プローブに結合する標的核酸と、を含む組成物であって、
前記一本鎖核酸プローブ上で、(e)が(d)の5’に隣接し、(d)が(c)の5’に隣接し、(c)が(b)の5’に隣接し、(b)が(a)の5’に隣接し、
トーホールド領域と標的核酸とのハイブリダイゼーションエネルギーが、
第1の相補体バランス領域と、第1の保護体バランス領域とのハイブリダイゼーションエネルギーおよび第2の相補体バランス領域と、第2の保護体バランス領域とのハイブリダイゼーションエネルギーと一致する、組成物。 - 前記標的核酸が、第1の標的核酸配列、第2の標的核酸配列及び第3の標的核酸配列をこの順で含み、
前記第1の相補体バランス領域および前記第2の相補体バランス領域が、下記式:

ΔG°5は、前記トーホールド領域と第2の標的核酸配列とのハイブリダイゼーションの標準自由エネルギーであり;
ΔG°6は、前記第1のヘアピンドメインの保持の標準自由エネルギーであり;
ΔG°7は、前記第2のヘアピンドメインの保持の標準自由エネルギーであり;
Rは理想気体定数であり;
Tは、前記組成物を使用する温度であり;
cは、前記組成物を使用する濃度であり;
ΔG°Rは3.5kcal/molである)
の核酸配列を有する、請求項1に記載の組成物。 - 前記トーホールド領域が、25ヌクレオチド、30ヌクレオチド、35ヌクレオチド、40ヌクレオチド、45ヌクレオチド、50ヌクレオチド、55ヌクレオチド、60ヌクレオチド、65ヌクレオチド、70ヌクレオチド、75ヌクレオチド、80ヌクレオチド、85ヌクレオチド、90ヌクレオチド、95ヌクレオチドまたは100ヌクレオチドのヌクレオチド長である、請求項1または2に記載の組成物。
- 前記第1の保護体バランス領域、前記第1の相補体バランス領域、前記第2の保護体バランス領域および/または前記第2の相補体バランス領域が、4〜20ヌクレオチド長である、請求項1から3のいずれか1項に記載の組成物。
- 前記第1の保護体バランス領域、前記第1の相補体バランス領域、前記第2の保護体バランス領域および/または前記第2の相補体バランス領域が、20より大きく100未満のヌクレオチド長である、請求項1から3のいずれか1項に記載の組成物。
- 前記第1のヘアピンドメインおよび/または前記第2のヘアピンドメインが、3ヌクレオチドより大きいヌクレオチド長である、請求項1から5のいずれか1項に記載の組成物。
- 前記標的核酸中に含まれる核酸配列が増幅される条件下で、請求項1から6のいずれかに記載の組成物をインキュベートする工程を含む、核酸増幅方法。
