細胞の供給源
ライブラリの多様性を確保するように、合計624名の異なる健康な個人の全骨髄(10名のドナー)、脾臓細胞(13名のドナー)、および末梢単核球(601名のドナー)から、mRNAを取得した。VHライブラリの計算された多様性は109〜1010であり、VLライブラリは106〜107である。
VHおよびVLライブラリ構築にRT−PCRを使用した。
また、インビトロ転写、5’末端における翻訳シグナル配列、および3’末端におけるタグ配列を保有するように、IgM、IgG、IgA VHライブラリおよびVLライブラリを修飾した。これらのVHライブラリは、ストレプトアビジンディスプレイライブラリにする準備ができている。

ストレプトアビジンは、10−15MのKdというきわめて高親和性でそのリガンドビオチンに結合する、顕著に安定した四量体タンパク質である。
RNAに対するPBIリンカーのO−Me RNA部分の高いTmにより、水による5〜10倍希釈である、元の100mM NaCl緩衝剤(1x X−結合緩衝剤中など)を10〜20mM塩に希釈することが推奨される。1/2から1/4等量のストレプトアビジン(Prozyme,San Leandro,CA)溶液を、PBSまたは1x X−結合緩衝剤に添加することができ、例えば、4μM X−結合RNAに対して1〜2μM最終濃度のストレプトアビジンを添加することができる。次いで、1μLのRNAsineを添加することができ、混合物をヒートブロックの中で48℃にて1時間インキュベートすることができる。
DDBリンカーは全DNA分子であるため、1x X−結合緩衝剤(100mM NaCl)の希釈は必要とされない。DDBリンカーは、より良好なSA負荷に適応することができ、ストレプトアビジンに対して、わずか1.5〜2倍過剰量の架橋mRNAを使用することが可能である。1/2または1:1.5等量のストレプトアビジン(Prozyme,San Leandro,CA)溶液を、PBSまたは1x X−結合緩衝剤に添加することができ、例えば、4μM X−結合RNAに対して2〜2.5μM最終濃度のストレプトアビジンを添加することができる。次いで、1μLのRNAsineを添加することができ、混合物をヒートブロックの中で48℃にて1時間インキュベートすることができる。

等容量の2XオリゴdT結合緩衝剤(200mMトリス、pH8、2M NaCl、20mM EDTA、0.1%Triton)を、調製したmRNA−SAアセンブリに添加することができる。次いで、オリゴ−dTセルロースを混合物の中に添加した後、4℃で30〜60分間振動させることができる(100mgの処理/洗浄済みオリゴdTセルロース(1mLのスラリー)が、最大1nmolのRNA入力を捕捉するのに十分である)。混合物は、4℃にて1500rpmで3分間、卓上遠心分離機の中で回転させることができる。結果として生じる上清は廃棄される。結果として生じるペレットは、700μLのオリゴdT洗浄緩衝剤(100mMトリス、pH8、1M NaCl、EDTA無し、0.05%Triton x−100)に再懸濁し、ドリップ/スピンカラム(BioRad #732−6204,Hercules,CA)上に装填し、次いで、1000rpmで10秒間、マイクロフュージの中で回転させることができる。カラムは、700μLのオリゴdT洗浄緩衝剤で洗浄し、1000rpmでさらに10秒間回転させることができる。洗浄工程は、8回繰り返すことができる(各洗浄中、洗浄緩衝剤を通して回転させることが困難となっている場合は、遠心分離rpmおよび時間が増加させられてもよいが、1500rpmを超えない)。5μLの最終洗浄物を、計数のために収集することができる。次いで、mRNA−SAアセンブリをdH2Oで溶出することができる。60μLのdH2OをE1に使用することができ、その後に、1500rpmで10秒間回転させる(5μLが集計に使用される)。E2については、500μLのdH2Oをカラムに添加することができる。室温で5分間のインキュベーション後、4000rpmで20秒間回転させた後にE2を収集することができる(5μLが集計に使用される)。E3については、300μLのdH2Oをカラムに添加し、室温で5分間インキュベートすることができる。次いで、4000rpmで20秒間回転させた後にE3を収集することができる(5μLが集計に使用される)。この実施例では、E2は80%のmRNA−SAアセンブリを含有する。
翻訳容量は、RNA入力の量に基づいて変化し得る。例示的条件を以下に挙げる。
100μLの2M KCl(最終500mM)を、20μLの1M MgCl2(最終50mM)と混合し、室温で1時間インキュベートすることができる。結果として生じる混合物は、随意で凍結させ、−20℃で最大数日間保管することができる。また、凍結は融合体収率をある程度改善する。
オリゴdT精製は、RNA融合体分子(プラスRNA)の精製を可能にし、インビトロ翻訳によって生成された遊離タンパク質分子を除去する。この手順およびそれに続く逆転写工程は、PBIリンカーアセンブリが翻訳される時には使用されるべきである。DDB−リンカーアセンブリの場合は、異なる手順が推奨される。

オリゴdTセルロースからの融合体の溶出は、当技術分野で知られている方法、例えば、ゲル電気泳動、蛍光密度測定、または放射性標識集計等によって、さらに分析することができる。
RNA−cDNAハイブリッドは、RNAを安定させ、その2次構造を低減するように、および選択後のPCRに対するテンプレートとしての機能を果たすように作製される。PBIリンカーの場合、逆転写は、外部プライマー(S6)からが好ましいが、より低い効率では、リンカーの4つの3’ヌクレオチドがDNAであるため、PBIリンカーから行うことができる。これは、潜在的にアセンブリをDNAディスプレイ融合体に変換することができるが、我々は、その目的で、異なる全DNAリンカーであるDDBを使用する。

オリゴ−dT溶出は、残留セルロースを除去するように、10000rpmで30秒間回転させることができる。
DDBリンカーとのmRNA−SAアセンブリにおいて、カラム上でオリゴdT精製および逆転写を行うことによって、DNAディスプレイ融合体を生成する。この場合のDDBは、RTプライマーとしての機能を果たす。これも内部RTプライマーとしての機能を果たすように設計される、PBIリンカーに、同じ手順を適用することができたが、DDBと比較して低い効率を示した。

固定化融合体を有するオリゴdT樹脂を、1x第1鎖緩衝剤(別個に調製する)の中で平衡を保つことができる。緩衝剤は、樹脂からの融合体の溶出を防止する、75mMのKClおよび3mMのMgCl2を含有する。
(この実施例では、外部RTプライマーが添加されていない。増加した量のdNTPおよびSSII逆転写酵素がある。)
逆転写工程後、同カラムに、対応する量のRNAse Hを添加することができる(上で説明される1000μL反応については10μLのRNAse H(2U/μL、Invitrogen,Carlsbad,CA))。37℃でさらに1時間インキュベートする。

例示的反応は、上で説明されるように、1500μL反応につき追加試薬の混合を含む。

Flag精製は、全長タンパク質分子のみを回収し、インビトロ翻訳によって生成されたあらゆる遊離RNAおよび短縮タンパク質分子を除去する。
500μLのM2アガロース(事前剥離され、1x結合緩衝剤中で事前遮断された10mM Gly pH3.5)懸濁を、2ml管に移すことができる。1500rpmで1分間、マイクロフュージの中で回転させた後、結果として生じる上清を廃棄する。アガロースはさらに、1mLのflag結合緩衝剤で2回洗浄することができる。次いで、洗浄したM2アガロースを、調製した化学修飾ライブラリ(5μlが集計に使用される)および1/4ライブラリ容量の5Xflag結合緩衝剤と混合し、4℃で1時間から一晩振動させることができる。1500rpmで1分間、マイクロフュージの中で回転させた後、結果として生じる上清を未使用の管に移す一方で、結果として生じるM2アガロースペレットを、0.7mLのflag結合緩衝剤に懸濁し、ドリップスピンカラム上に装填する。装填したカラムは、1000rpmで10秒間マイクロフュージの中で回転させ、さらに、0.7mlのflag結合緩衝剤で6回洗浄することができ、その後に、1000rpmで10秒間の回転が続く。次いで、カラムを0.7mlの1x結合緩衝剤で洗浄することができ、その後に、1000rpmで10秒間の回転が続く(5μLの最終洗浄を集計のために収集することができる)。
1X結合緩衝剤中の500μLの100μg/mL FLAGペプチドを、カラムに添加することができる。5分間インキュベートした後、カラムを3000rpmで回転させてから、溶出物を収集することができる。溶出過程は、300μlのflagペプチドを用いて繰り返すことができる(5μLの各溶出物を集計のために収集することができる)。
通常、回収率は10〜30%となり得る。回収は、蛍光または当技術分野で知られている他の方法によって測定することができる。
目的に応じて、Taqポリメラーゼまたは高忠実度ポリメラーゼを増幅に使用することができる。PCRサイクルをチェックして、通常は過剰増幅によって引き起こされるPCRアーチファクトを防止するように、小規模PCRが推奨される。
時には、PCR生成物を精製する必要があること場合もある。電気泳動後、PCR生成物を含有する2%アガロースゲル上のゲルスライス(400bpバンド)を、紫外線光の下で切り取ることができる。次いで、Qiaquickゲル抽出キット(Qiagen #28706,Valencia,CA)を使用して、DNAをゲルスライスから抽出することができる。5μLの精製DNAを、2%Eゲル上での電気泳動に使用することができる。通常は、約80%回収を期待することができる。
非増幅選択工程における個々の分子の標識付加のために、以下の第2鎖プライマーを使用する:

Claims (29)
- (a)第1の高親和性リガンドに共有結合している、ポリペプチドコード配列を含む核酸分子と、
(b)ペプチド受容体を介して第2の高親和性リガンドにC末端残基で共有結合している、該核酸分子によってコードされるポリペプチドであって、該ペプチド受容体が、ピューロマイシン、ピラゾロピリミジン、フェニルアラニル−アデノシン、チロシルアデノシン、アラニルアデノシン、フェニルアラニル3’デオキシ3’アミノアデノシン、アラニル3’デオキシ3’アミノアデノシン、およびチロシル3’デオキシ3’アミノアデノシンからなる群より選択される、ポリペプチドと、
(c)その異なるリガンド結合部位で該第1および第2の高親和性リガンドの両方に非共有結合的かつ直接的に結合し、それによって、該核酸分子と該ポリペプチドを非共有結合させる、単一の多量体リガンド受容体タンパク質と
を含む、Xディスプレイ複合体。 - 前記ペプチド受容体がピューロマイシンである、請求項1記載の複合体。
