本発明によるオリゴヌクレオチドコンストラクトは、それらが、以下の2つの本質的な機能を組み合わせる点で特有である;それらが、ある親和性で天然に存在するRNA編集実体に結合し、また編集が生じるべき、標的RNA配列中の部位に、アンチセンス相補的(ワトソン−クリック)塩基対形成を通じて結合し、それにより、RNA編集実体を編集部位にリクルートする。「天然に存在する」実体は、先行のヒト介入を必要とすることなく、細胞に存在する。故に、トランケートされた、または組み換え酵素(例えば、Montiel-Gonzalez et al.、およびVogel et al.において記載される)は、細胞において天然に存在しない;それらは細胞に存在し得るが、それは、ヒト介入(形質導入またはトランスフェクション)後においてのみである。したがって、本発明は、細胞に内在性である、野生型RNA編集実体を使用して、操作する。
本発明によるオリゴヌクレオチドコンストラクトのリクルート部分は、dsRNAまたはdsDNA構造により特徴付けられる。単一分子において2本鎖オリゴヌクレオチド構造を確立する1つの方法は、その長さの少なくとも一部に渡りそれ自体に対して折り畳まれる能力があるパリンドローム配列を確立することによる。かかるステム−ループ構造は、(1)ステム−ループ構造を形成する能力がある人工RNA配列、(2)ステム−ループ構造を形成する能力がある人工DNA配列、(3)細胞において常在性の編集実体のための公知の基質RNAから採取されるRNA配列から生じてもよい。例えば、本発明によるオリゴヌクレオチドコンストラクトは、編集活性のための天然の認識部位に配列が類似したリクルート部分を含んでも、またはその認識部位をアプタマー様様式で模倣してもよい。これらの実施態様のそれぞれが、以下でより詳細に記載されるだろう。加えて、当業者は、より詳細に記載される実施形態のそれぞれに基づき、設計およびリクルート部分を作製する能力があるだろう。タンパク質についての親和性を有する核酸構造を設計し、試験する方法は、それ自体、当該技術分野において周知である。
リクルート部分は、本発明による編集実体により認識される、ステム−ループRNAまたは好ましくはZ−RNAもしくはZ−DNA立体構造のDNA構造などの構造をもたらすのに十分な長さであるべきである。編集実体がhADAR1であるなら、hADAR1の150kDa変異体のZ−アルファドメインによる認識および結合を提供する核酸配列が公知である。
本発明による好ましいリクルート部分である、人工RNAまたはDNAステム−ループ構造の例は、配列(RYまたはYR)nNm(RYまたはYR)n[式中、R、Y、およびNは、リボヌクレオチドまたはデゾキシリボヌクレオチドのいずれかを表し、RはAまたはGであり、Yは、T、U、またはCであり、Nは、A、G、C、T、またはUであり、nは3以上であり、mは1以上であり(好ましくは、mは2以上であり、より好ましくは、mは3以上であり、なおより好ましくは、mは4以上である)、Nはループを形成し、2個の(RY)nまたは(YR)n配列のいずれかは、相補的ワトソン−クリック核酸塩基対形成を介して、dsRNAステム構造(全てのヌクレオチドがリボヌクレオチドであるとき)、もしくはdsDNA構造(全てのヌクレオチドがデゾキシリボヌクレオチドであるとき)を形成する]を含む。リボ−およびデゾキシリボヌクレオチドの両方を含むリクルート部分は除外されないが、リクルート部分は、好ましくは、全てリボヌクレオチドから、または全てデゾキシリボヌクレオチドからなる。
ステム−ループ構造およびふくらみを形成するdsRNA配列を形成する非Z−RNAも、リクルート部分として作用する。上でいくらか詳細に記載されたGluR−B以外の、GluR−CおよびGluR−Dのような、編集実体、5−HT2cセロトニン受容体、ならびにいくつかのプリ−およびプレ−miRNAならびにmiRNAの結合ドメインと相互作用する、ステム−ループ、およびミスマッチ、またはゆらぎ塩基対を有する様々なdsRNA構造が、当該技術分野において記載されている。本発明によるオリゴヌクレオチドコンストラクトのリクルート部分中の好ましいループは、テトラ−あるいはペンタループ保存配列UNCG(式中、Nは、任意のA、G、C、もしくはUであってもよい)、またはGCUMA(式中、Mは、それぞれ、A、もしくはCである)に従う。リクルート部分が、当該技術分野において公知のRNA編集部位由来のステムループセグメントを含むとき、リクルートする機能が完全に損なわれない限り、ステムは、「そのまま」取られてもよいか、または製造可能性もしくは取り扱いの理由、コスト、または任意の他の理由のため、配列もしくは長さが変更され、短縮され、またはいくつかの他の方法で修飾されて、RNA編集実体に対する親和性のような、その特徴が変更されてもよい。これらの構造は、インビトロで容易に作製され、編集実体に結合し、それをリクルートし、再指向化するそれらの能力について試験することができる。hADARを含む、市販で得ることができ本発明によるオリゴヌクレオチドコンストラクトにおけるdsRNAまたはdsDNA構造への結合についてアッセイにおいて試験することができるいくつかの編集実体は、当該技術分野において公知である。かかるアッセイは、タンパク質と核酸の相互作用の当業者に容易に入手可能であり、電気泳動移動度シフトアッセイ(EMSA)を含む。

本発明によるオリゴヌクレオチドコンストラクトは、20〜数百個のヌクレオチドを含んでもよい。製造可能性およびコストのような実質的な理由のため、オリゴヌクレオチドコンストラクトは、好ましくは、200個より少ないヌクレオチドであるべきである。好ましくは、オリゴヌクレオチドコンストラクトは、20〜100個のヌクレオチド長であり、より好ましくは、24〜60個のヌクレオチド長であり、なおより好ましくは、30〜50個のヌクレオチド長である。オリゴヌクレオチドコンストラクトのターゲティング部分は、10個より多くのヌクレオチドを含み、好ましくは、11、12、13、14、15、16個より多くのヌクレオチドを含み、なおより好ましくは、17個より多くのヌクレオチドを好ましくは含む。ターゲティング部分が長いほど、編集されるべきRNA配列の標的部位についてのより高い特異性、より少ない、意図したものでない(オフターゲット)結合に起因するオフターゲット効果、ならびにターゲティング部分自体内のステム−ループ構造のような、二次構造、ミスマッチ、あるいはゆらぎ−塩基(編集されるべき部位において、もしくは近くの標的化RNA配列中の相補的塩基の1個または複数を有するミスマッチに起因する)を創造するより多くの機会などをもたらす。好ましいターゲティング部分は、編集されるべきミスマッチに向かい合うヌクレオチド、および適宜、1個または2個のゆらぎ塩基を除き、ターゲティング部分の全体の長さに渡り、標的RNA配列に相補的である。
hADARのような、RNA編集実体は、多数の要因に依存して変動する特異性をもってdsRNA構造を編集することは、当該技術分野において公知である。1つの重要な要因は、dsRNA配列を形成する2つの鎖の相補性の程度である。2つの鎖の完璧な相補性は、通常、hADARの触媒ドメインに、それが出会う任意のアデノシンと多かれ少なかれ反応させ無差別にアデノシンからアミノ基を取り除かせる。編集されるべきミスマッチに向かい合ったアデノシンを含むターゲティング部分を用意することでdsRNAにおいてミスマッチが生じることを確かにすることにより、特定のアデノシンのみを変換するようにhADAR1の特異性を増大させることができる。ミスマッチは、編集されるべきアデノシンに向かい合ったシチジンまたはウリジン、最も好ましくは、シチジンを有するターゲティング部分を用意することにより、好ましくは創造される。標的鎖中のアデノシンの脱アミノ化の際、標的鎖に、ほとんどの生化学的プロセスで細胞の生化学的機構によりGとして「読み取られる」イノシンが生じるだろう。故に、AからIへの変換後、Iは、本発明によるオリゴヌクレオチドコンストラクトのターゲティング部分中の向かい合ったCと塩基対形成する完璧な能力があるので、ミスマッチは解消された。編集に起因して、ミスマッチが解消された後、基質が放出され、オリゴヌクレオチドコンストラクト−編集実体複合体が、標的RNA配列から放出され、それは、次に、スプライシングおよび翻訳のような、下流の生化学的プロセスに利用可能となる。
オリゴヌクレオチドコンストラクトとの重なりの領域における標的RNA配列中のアデノシンの望ましくない編集を防ぐために、オリゴヌクレオチドコンストラクトのターゲティング部分を、化学的に修飾してもよい。標的RNA配列中のアデノシンに向かい合ったヌクレオシドのリボシル−部分の2’−O−メチル化が、ADARによるそのアデノシンの脱アミノ化を劇的に低減することが、当該技術分野において示されている(Vogel et al. 2014 Angewandte Chemie Int. Ed. 53, 6267-71)。故に、オリゴヌクレオチドコンストラクトの所望の位置に2’−メトキシ(2’−OMe)ヌクレオチドを含むことにより、編集の特異性が、劇的に改善されてもよい。2’−メトキシエチル(2’−MOE)および2’−O−ジメチルアリル基のような、リボシル部分の他の2’−O置換が、標的RNA配列中の対応する(向かい合った)アデノシンの望まない編集も低減し得ることが予想される。他の化学修飾は、オリゴヌクレオチド合成および設計の当業者にとって容易に入手可能である。かかる化学的に修飾されたオリゴヌクレオチドコンストラクトの合成、およびそれを本発明による方法において試験することは、不当な負担をもたらさず、他の修飾は、本発明により包含される。

本発明は、真核生物、好ましくは、後生動物、より好ましくは、哺乳類細胞における標的RNA配列の修飾に関する。原理上、本発明は、任意の哺乳類種由来の細胞と共に使用することができるが、ヒト細胞と共に好ましくは使用される。
本発明を使用して、編集反応をもたらすために、細胞において常在性のRNA編集実体を編集し、リクルートすべき部位をターゲティングする能力があるオリゴヌクレオチドコンストラクトの使用を通じて、真核生物細胞における標的RNA配列を変化させる。好ましい編集反応は、それぞれ、アデノシンをイノシンに、およびシチジンをウリジンに変換する、アデノシン脱アミノ化、およびシチジン脱アミノ化である。変化は、標的RNAの5’または3’非翻訳領域内、(潜在性)スプライス部位内、エクソン内(標的RNAから翻訳されたタンパク質中のアミノ酸を変化させる、またはエクソンのスプライシングサイレンサーあるいはエンハンサーを変化させることでコドン利用、もしくはスプライシング挙動を変化させる、開始もしくは終止コドンを導入するか、もしくは取り除くことによる)、イントロン内(イントロンのスプライシングサイレンサーもしくはイントロンのスプライシングエンハンサー、分岐点を変更することにより、スプライシングを変化させる)、および一般に、RNA安定性、構造、または機能に作用する任意の領域内であってもよい。標的RNA配列は、(トランジションもしくはトランスバージョン)のような、修正または変更することを望む可能性がある変異を含んでいてもよい。あるいは、以前は変異が存在しなかった場合には標的RNA配列に計画的に変異導入して、変更された表現型(またはRNAウイルスのような、RNAベースの生物の場合において、遺伝子型)を創出する。例えば、疾患を研究するため、疾患に対して実験化合物を試験するためなどのアッセイにおいて、または(動物、オルガノイドなど)モデルシステムとして使用され得る、標的RNA配列中に変化(変異)を有する細胞株または動物を作製してもよい。本発明によるオリゴヌクレオチドコンストラクトおよび方法は、例えば、化合物スクリーニング、タンパク質操作などを含むさらなる実験のために非常に様々なタンパク質アイソフォームをコードする非常に様々な標的RNAを含む細胞バンクを作るため、高処理スクリーニングシステム(アレイフォーマットにおける)において使用されてもよい。
投与されるべきオリゴヌクレオチドコンストラクトの量、投薬量、および投薬計画は、細胞タイプの間、処置されるべき疾患、標的集団、投与の経路(例えば、全身対局所)、疾患の重症度、副作用の許容可能なレベルで変動することができるが、これらは、試行錯誤により、インビトロ研究中、前臨床および臨床試験において評価することができ、かつそうすべきである。修飾された配列が、容易に検出される表現型変化を導くとき、試験は特に簡単である。より高い用量のオリゴヌクレオチドは、細胞内で核酸編集実体(例えば、ADAR)への結合について競合することにより、RNA編集において自由に生じる実体の量を激減させる可能性があるが、日常的な投薬試験が、所定のオリゴヌクレオチド、および所定の標的に対する任意のかかる効果を明らかにするだろう。
本発明のオリゴヌクレオチドコンストラクトは、治療上の使用に特に適当であり、故に、本発明は、本発明のオリゴヌクレオチドコンストラクト、および薬学的に許容し得る担体を含む医薬組成物を提供する。本発明のいくつかの実施態様において、薬学的に許容し得る担体は、単に食塩水溶液であることもできる。これは、特に、肺デリバリーのため、役立つには、等張または低張であることができる。

肝線維芽細胞はCoriell Cell Repository(GM11423)から入手し、これは、コドン342[Glu342Lys(E342K)]におけるグルタミン酸をリジンに置換する、SERPINA1遺伝子[9989G>A]のエクソン5中のヌクレオチド9989におけるG>Aトランジションから生じる、Z対立遺伝子(ZZ)についてホモ接合性のドナー対象から単離されたものである。細胞を、EMEM培地(Life Technologies)において維持し、15%FBSを添加した。トランスフェクションの1日前に、2mlの総容量の培地において6ウェルプレートに細胞を播種する。トランスフェクションの日に、オリゴヌクレオチドを、1.5mlのマイクロチューブ中の1×PBS(Thermo Fisher Scientific)に加え、MaxPei(Polysciences)と混合し、一緒にインキュベーションし、20分間インキュベーションする。合間に、細胞培養液を細胞から取り除き、適当な量の、15%FBSを含む新鮮EMEMを加える。次に、DNA/Oligo−MaxPei希釈混合液を、静かに1滴ずつピペッティングしながら、細胞に加える。細胞を37℃においてインキュベーションし、6〜24時間後に、培地を新しくする。
製造元の手法に従い、Reliaprep RNA Cell Miniprep System(Promega)を使用して、RNA単離を行う。簡単に言うと、培養液を取り除き、細胞を冷PBSで洗浄する。6ウェルプレートの各ウェルに、溶解バッファー250μlを加える。プレートを優しく振動させ、ウェル表面上を繰り返しピペッティングすることにより、細胞を完全に溶解する。推奨される通り、イソプロパノール85μlを溶解液に加え、溶解液をミニカラムに移し、12,000〜14,000g(RT)において30秒間遠心分離し、液体を廃棄する。RNA洗浄溶液500μlを加え、12,000〜14,000gにおいて30秒間再度遠心分離する。無菌のチューブにおいて、Yellow Coreバッファーの試料24μlを合わせることにより、DNase Iインキュベーションマスターミックスを調製し、0.09M MnCl23μl、DNAse I3μl、および新たに調製したDNase Iミックス30μlを、それぞれの試料のカラム中のメンブレンに加え、15分間RTにおいてインキュベーションする。次に、カラム洗浄溶液200μlを加え、12,000〜14,000gにおいて15秒間遠心分離する。その後、RNA洗浄溶液500μlを加え、12,000〜14,000gにおいて30秒間遠心分離し、液体を廃棄する。ミニカラムを新たなコレクションチューブ内に置き、RNA洗浄溶液300μlを加え、14,000gにおいて2分間遠心分離する。各ミニカラムを溶出チューブに置き、ヌクレアーゼを含まない水をメンブレンに加え、1分間遠心分離する。最後に、Nanodrop上で、RNA濃度を測定する。
RNAインプット500ngまたは1000ngを用い、Verso cDNA合成キット(Thermo Fisher)を使用して、cDNA合成を行う。所望の量のRNAを取り、水を加えることにより、それを11μlの総容量にすることにより、RNAミックスを調製する。ミックスを5分間、70℃において過熱し、次に、冷却する。供給者により提供されるピペッティングスキームに従い、cDNAミックスを調製する。cDNAミックス9μlを反応チューブに入れ、RNAミックス11μlを加え、サーマルサイクラーにおいて、42℃において30分間、および95℃において2分間維持する。
AmpliTaq Gold 360 DNAポリメラーゼ1000Uキット(Applied Biosystems)を使用して、PCRを行う。cDNA1μl、10×バッファー2.5μl、MgCl23μl、dNTPs0.5μl、各プライマー1μl、Taqポリメラーゼ0.5μlを加えることにより、および水を25μlになるまで加えることにより、PCRマスターミックスを調製する。PCRプログラムは次の通りである;95℃、5分間、95℃、30秒間、55℃、30秒間、72℃、1分間、35サイクル、および72℃、7分間。PCR後、DNA 1000キット(Agilent)およびプログラムを使用して、試料をBioanalyzerに掛ける。
PCR産物の夾雑物の除去を確実にするために、Nucleospin PCRクリーンアップキット(Macherey−Nagel)を使用して、試料を精製する。PCR試料1容量を、NT1 2容量と混合し、試料を、NucleoSpin(登録商標)ゲルにロードし、PCRクリーンアップカラムをコレクションチューブに入れ、30秒間、11000×gにおいて遠心分離する。液体を廃棄し、カラムをコレクションチューブに戻す。バッファーNT3 700μlを、NucleoSpin(登録商標)ゲルに加え、30秒間、11000×gにおいて遠心分離する。洗浄工程を繰り返し、チューブを、1分間、11000×gにおいて遠心分離して、バッファーNT3を取り除く。
PCR精製後、SERPINA1増幅産物を、Hyp99I制限消化の対象にする。酵素は、WTにおけるCGACG配列中の最後のGを認識し、増幅産物を2つの小片に切断するが、2番目のGが存在しないため、変異バージョンにおいてCGACA配列を切断することができない。したがって、編集が十分であるなら、Hyp99I制限消化のための基質としていくらかのWT DNAが存在するだろう。Hyp99I(NEB)1単位を使用して、DNA0.1μgを消化する。0.5μgのDNAインプットを用いる。ヌクレアーゼを含まない水において、試料を希釈し、1〜1.5時間、37℃においてインキュベーションし、続いて、試料を65℃において20分間インキュベーションすることにより、酵素を不活化する。インキュベーション後、DNA1000キット(Agilent)およびプログラムを使用して、Bioanalyzer上に、試料をロードして、結果を視覚化する。
カスタムSERPINA1 SNPジェノタイピングアッセイ(ThermoFisher Scientific)を使用して、SNPジェノタイピングアッセイを行う。アッセイが、編集の検出についてより高感度であることを調査するために、制限酵素消化アッセイと並行して、このアッセイを行う。WTおよび変異体SERPINA1に特異的なプローブは、結合した異なる蛍光基、それぞれ、VICおよびFAMを有する。故に、本発明者らは、WT/変異体転写物の量の増大または低減を定量することができる。マスターミックス5μl、およびプローブ−プライマー混合物0.5μlを加えることにより、反応ミックスを調製する。使用されるオリゴの配列は、:WTプローブ(配列番号29)、変異プローブ(配列番号30)、フォワードプライマー(配列番号31)、およびリバースプライマー(配列番号32)である。反応ミックス5.5μlを、96ウェルプレートの指定のウェルに加える。cDNA4.5μlをそれぞれのウェルに加える。PCRプログラムを次の通り走らせる:95℃、10分間、92℃、15秒間、および60℃、90秒間、50サイクル。CFX Managerを使用して、結果を分析した。
触媒Roc−COR、およびロイシンリッチリピートキナーゼ2遺伝子(LRRK2遺伝子番号:120892)のキナーゼドメインにおける変異は、家族性パーキンソン病(PD)の共通の原因である。本発明者らは、リクルート部分としての全長または短縮されたGluRB部分に基づきADAR1および2をリクルートする能力があるAONを、位置G6055における(下線の変異導入されたGを有する以下の配列を参照)エクソン41中のGからAへの変異の周囲の配列に対する相補性を有するターゲティング部分に結合させ使用して、LRRK2プレ−mRNA転写物(転写物参照配列NM_198578.3)におけるG2019S変異を標的化することに着手する。この変異はまた、一般的にG2019Sとして言及されるGenbank dbSNPバリエーションrs34637584としても同定される。
上記した実施例は、本発明によるオリゴヌクレオチドコンストラクトを使用した、標的RNA分子におけるヌクレオチドの部位特異的編集により、標的RNA配列において所望の変化をもたらす方法を示す。実施例は、GFP発現コンストラクトのリーディングフレームを再度オープンにする(reopen)ために終止コドンを取り除き、CEP290をコードする標的RNAのスプライシングパターンを変化させるためのスプライス部位を創出する方法、および変異体G551D CFTRタンパク質をコードする標的RNA配列中のコドンにおいて変化をもたらすことにより、所望のアミノ酸置換を確立する方法を教示する。成功したRNA編集を、例えば、GFPナンセンス変異からの復帰の場合は、蛍光細胞を観察することにより、CEP290をコードするRNAにおいて潜在性スプライス部位を導入する場合は野生型から変異体へのゲルにおけるRT−PRバンドのシフトを観察することにより、およびCFTRをコードするRNA中のG551D変異からの復帰の場合は配列決定により、または機能的アッセイ(例えば、ウッシングチャンバーアッセイ)を使用することによるなどでして、好都合なことには、確かめることができる。α−1−アンチトリプシン(A1AT)およびLRRK2における同様の研究も行うことができる。

- 真核生物の細胞における標的RNA配列中のヌクレオチドの部位特異的編集のためのオリゴヌクレオチドコンストラクトであって、
