ゲノムDNAの制限酵素消化およびPFGEによる断片のサイズ決定によるM.ルミナンチウム(M.ruminantium)ゲノムのサイズ推定は、約2.5〜2.9Mbの単一染色体を
示した。大および小インサートクローン(6倍ドラフトカバー率)の最初の配列決定および配列のコンティグへの構築は、ゲノムの40kb範囲が、特に小インサートライブラリー内で高度に過剰表現(>20倍)されていることを示した。これは高コピー数のプラスミド(染色体外DNAは同定されていないが)、またはDNA抽出のために使用した培養物の生育の間に複製した溶原性バクテリオファージによる可能性がある。この大きな配列バイアスのため、さらなる配列決定(2倍の理論的ゲノムカバー率)を、サンガー配列決定法により最終の8倍のカバー率をもたらす大インサートクローンのみについて行った。8倍のドラフト段階の配列を、105のスキャフォールドを通して連結した756のコンティグへ構築した。さらなる〜10倍のカバー率に対してさらなるピロシーケンスを行い、これらの配列の構築への取り込みはコンティグの数を27に低下させた。これに続く逆および長距離PCR技術を用いるギャップ閉鎖は、コンティグの数を14に減少させた。
G+Cは、M.ルミナンチウム(M.ruminantium)系統について報告されている27.5
%ないし31.6%範囲に近い(Balch et al, 1979)。配列解析は2672のORFを
予測し、タンパク質ファミリー(TIGRFamおよびPFam)およびオルソログ群のクラスター
(COG)へのヒットの総数は図1Bに報告される。H2+CO2およびギ酸塩からのメタン生成に関与すると予測される遺伝子の全てが存在する(図1C;および図6A〜6C)。しかしながら、M.ルミナンチウム(M.ruminantium)のドラフト配列はメチル補酵素
還元酵素II(mcrIIまたはmrt)システムを欠く。その他のメタン生成菌においてmcrIIクラスターは、H2の高い分圧における生育の間に発現増加される、メチル
CoM還元酵素Iのアイソザイムをコードする(Reeve et al., 1997)。H2は反すう胃
内で迅速に使用され高レベルで蓄積しないため、M.ルミナンチウム(M.ruminantium)
はmcrIシステムのみを通して低レベルのH2を使用するように順応すると考えられる
。
ー(M.smithii)およびMt. thermoautotrophicusとの比較は、異なる幾つかの領域を明らかにした。遺伝子の相違の幾つかは、反すう胃内の環境で表面またはその他の微生物との相互作用を仲介すると考えられるCPOMPおよびDUF11反復配列(それぞれ、chlamydial polymorphic outer membrane proteins、およびdomain of unknown function)を含み得る、アス
パラギン/スレオニンリッチの大きなタンパク質ファミリーの、非常に大きな表面タンパク質をコードする(図7A〜7Cを参照)。類似の反復配列もまた、Ms. stadtmanaeおよびM.スミシー(M.smithii)ゲノムの両方においてコードされる大きな表面タンパク質
内に見出される(Samuel et al., 2007)。
おける41(2GT1;26GT2;12GT4および1GT66)に比べ、少なくとも30種の糖転移酵素(6GT1、21GT2、2GT4および1GT66;図8A〜8Cを参照)を有する(Samuel et al, 2007; Fricke et al., 2006; Coutinho and Henrissat, 1999)。これは、これらの生物による表面多糖類をコードするために充てられた遺伝

異種性配列により分離される同一単位から作られるヌクレオチド反復(通常40nt未満)である。M.ルミナンチウム(M.ruminantium)のSPIDR Iは、付随するcas遺伝子のクラスターを持つ17kbの領域に隣接する、二つの同一反復構造から成る独特の遺伝的配置を有する。類似の反復構造は、幾つかのメタン生成菌ゲノムに見出されている。メタノカルドコッカス・ジャナスキイ(Methanocaldococcus jannaschii)は、長い(391〜425bp)反復区域とそれに続く25までの短い(27〜28bp)反復区域か
ら成り、これら自体が31ないし51bpの独特の配列により分離される、18コピーの多コピー反復ヌクレオチドエレメントを含む(Bult et al, 1996)。Ms. stadtmanaeのゲノムは、30bpのエレメントが59回反復される4.8kbの領域を含む(Fricke et al., 2006)。Mt. thermoautotrophicusは、372bpの反復配列を含む二つの伸長した反復(3.6および8.6kbのサイズ)と、これに続く長さ34ないし38bpの独特の配列によって分離される47および124コピーの同じ30bp反復配列を含む(Smith et al., 1997)。これらSPIDRの生物学的機能は不明であるが、現在の仮説は、このシステムが真核生物の小干渉RNAシステムの機能的類似であり、かつアンチセンスRNAの原理において機能する外来性レプリコンに対する防御システムを表すと推測する(Jansen et al., 2002; Haft et al., 2005; Godde and Bickerton, 2006; Makarova et al., 2006)。

チューブ内で生育している5mlのM.ルミナンチウム(M.ruminantium)培養物へ三通
りに加えた。気体(80%H2および20%CO2)をHungateチューブ内へポンプで注入
し、培養物を振とう機(100rpm)上で39℃においてインキュベートした。メタン生成菌の生育は、分光光度計での600nmにおけるODの測定、ならびに水素の使用およびメタン生成のガスクロマトグラフ決定によりモニターした。
M.ルミナンチウム(M.ruminantium)培養物に加えた単一の抗体試料はメタン形成菌の
生育を抑制せず、または形成されたメタンの量も減少させなかった。しかしながら、10の異なる抗原それぞれからのプール抗血清のサンプルから成る調製物は、M.ルミナンチウム(M.ruminantium)培養物に加えたときに細胞凝集を増大させるように見えた。
メタノブレビバクター・ルミナンチウム(Methanobrevibacter ruminantium)は、様々な食餌条件下でのその反すう胃内における有病率(培養および分子検出データに基づく)、培養物の有効性、実験室での日常的生育の快適性、ならびにこの生物に対する比較的多数の以前の研究および入手可能な背景文献により、ゲノム配列決定のために選択された。M.ルミナンチウム(M.ruminantium)内の著しく多数の遺伝子が機能を割り当てられ、こ
れによってこの生物の反すう胃内での生活様式の詳細な描写が可能になる。M.ルミナンチウム(M.ruminantium)の単純な基質(H2+CO2、ギ酸塩)依存性、ならびにその表
面タンパク質および菌体外多糖を通した反すう胃環境との相互作用は抑制の重要な標的である。同様にSPIDRは、M.ルミナンチウム(M.ruminantium)の特異的標的化およ
び遺伝子機能決定補助のための将来の遺伝的操作の両方について期待される。配列データはこの生物の代謝およびそれが他の微生物とどのように相互作用するかを明らかにし、かつ反すう胃内におけるメタン生成を阻止または減少させるために不活性化できる、メタン生成菌の間で保存されたシステム、および構成成分を示している。

- 配列番号332〜702から成る群より選択されるアミノ酸配列を含む、単離されたポリペプチド。
- 配列番号1〜9から成る群より選択されるアミノ酸配列と90%の同一性を共有する、単離されたポリペプチド。
- 配列番号10〜17から成る群より選択されるアミノ酸配列と90%の同一性を共有する、単離されたポリペプチド。
- 配列番号18〜44から成る群より選択されるアミノ酸配列と90%の同一性を共有する、単離されたポリペプチド。
