Claims (24)

  1. 第1のプローブおよび第2のプローブを含むプローブペアであって、該第1のプローブが、
    (a)(i)第1のシグナルを構成する光を放出する1つ以上の標識モノマーが結合される第1の標識結合領域;(ii)第2のシグナルを構成する光を放出する1つ以上の標識モノマーが結合される第2の標識結合領域(該第1の標識結合領域とオーバーラップしない);を含む第1の分子と、
    (b)該第1の分子に結合された第1の標的特異的配列と、
    を含む複合体であり、
    該第2のプローブが、(i)第2の標的特異的配列;(ii)場合により、第3のシグナルを構成する光を放出する1つ以上の標識モノマーが結合される第3の標識結合領域;および(iii)場合により、第2の分子に結合されたアフィニティータグ;を含む第2の分子であり、
    該第1の標的特異的配列および該第2の標的特異的配列が、同一の標的分子の異なる領域に結合し、
    該標的分子が、天然に存在する分子または天然に存在する分子のcDNAまたは該cDNAの相補体であり、
    該プローブペアがその標的分子に結合された時、該第1および該第2のシグナルの同一性ならびにそれらの互いの相対位置が、該標的分子を同定するコードの少なくとも一部を構成する、上記プローブペア。
  2. 第1のプローブおよび第2のプローブを含むプローブペアであって、該第1のプローブが、
    (a)(i)第1のシグナルを構成する光を放出する1つ以上の標識モノマーが結合される第1の標識結合領域;(ii)第2のシグナルを構成する光を放出する1つ以上の標識モノマーが結合される第2の標識結合領域;を含む第1の分子と、
    (b)該第1の分子に結合された第1の標的特異的配列と、
    を含む複合体であり、
    該第2のプローブが、(i)第2の標的特異的配列;(ii)場合により、第3のシグナルを構成する光を放出する1つ以上の標識モノマーが結合される第3の標識結合領域;および(iii)場合により、第2の分子に結合されたアフィニティータグ;を含む第2の分子であり、
    該第1の標的特異的配列および該第2の標的特異的配列が、同一の標的分子の異なる領域に結合し、
    該第1のシグナルおよび該第2のシグナルが、空間的もしくは分光的に識別可能であり、
    該標的分子が、天然に存在する分子または天然に存在する分子のcDNAまたは該cDNAの相補体であり、
    該プローブペアがその標的分子に結合された時、該第1および該第2のシグナルの同一性ならびにそれらの互いの相対位置が、該標的分子を同定するコードの少なくとも一部を構成する、上記プローブペア。
  3. 前記第1および前記第2の標識結合領域が所定のヌクレオチド配列である、請求項1または2に記載のプローブペア。
  4. 第1のDNA分子が前記第1の標識結合領域にハイブリダイズされ、この第1のDNA分子に、前記第1のシグナルを構成する光を放出する前記1つ以上の標識モノマーが結合され;かつ第2のDNA分子が前記第2の標識結合領域にハイブリダイズされ、この第2のDNA分子に、前記第2のシグナルを構成する光を放出する前記1つ以上の標識モノマーが結合される、請求項3に記載のプローブペア。
  5. 第1のRNA分子が前記第1の標識結合領域にハイブリダイズされ、この第1のRNA分子に、前記第1のシグナルを構成する光を放出する前記1つ以上の標識モノマーが結合され;かつ第2のRNA分子が前記第2の標識結合領域にハイブリダイズされ、この第2のRNA分子に、前記第2のシグナルを構成する光を放出する前記1つ以上の標識モノマーが結合される、請求項3に記載のプローブペア。
  6. 前記第1のプローブがアフィニティータグをさらに含む、請求項1〜のいずれか1項に記載のプローブペア。
  7. 前記第2のプローブがアフィニティータグを含む、請求項1〜に記載のプローブペア。
  8. 前記第2のプローブが、第3のシグナルを構成する光を放出する1つ以上の標識モノマーが結合される第3の標識結合領域を含む、請求項1〜7に記載のプローブペア。
  9. 前記第3の標識結合領域が所定のヌクレオチド配列であり、かつ第3のRNA分子が前記第3の標識結合領域にハイブリダイズされ、この第3のRNA分子に、前記第3のシグナルを構成する光を放出する前記1つ以上の標識モノマーが結合される、請求項に記載のプローブペア。
  10. 前記プローブペアがその標的分子に結合された時、前記コードが、前記第1のシグナル、前記第2のシグナル、および前記第3のシグナルの同一性とそれらの互いの相対位置とを含む、請求項に記載のプローブペア。
  11. 前記コードが、前記第1および前記第2のシグナルの同一性と、それらの互いの相対位置と、前記シグナルの少なくとも1つから生じるスポットのサイズと、を含む、請求項1または2に記載のプローブペア。
  12. 前記第1および前記第2の分子が核酸分子である、請求項に記載のプローブペア。
  13. 前記標識結合領域および前記標的特異的配列が所定のヌクレオチド配列である、請求項12に記載のプローブペア。
  14. 前記1つ以上の標識モノマーが、それらのそれぞれの結合領域にハイブリダイズされた核酸に共有結合される、請求項13に記載のプローブペア。
  15. 前記核酸が、1つ以上の非共有結合架橋核酸を介してそれぞれの結合領域にハイブリダイズされる、請求項14に記載のプローブペア。
  16. 前記第2の分子が、第4のシグナルを構成する光を放出する1つ以上の標識モノマーが結合される第4の標識結合領域(前記第3の標識結合領域とオーバーラップしない)をさらに含む、請求項に記載のプローブペア。
  17. 前記プローブペアがその標的分子に結合された時、前記コードが、前記第1のシグナル、前記第2のシグナル、前記第3のシグナル、および前記第4のシグナルの同一性とそれらの互いの相対位置とを含む、請求項16に記載のプローブペア。
  18. 前記第1の標識結合領域に結合された標識モノマーが同一の波長の光を放出し、この光が前記第1のシグナルを構成し、かつ前記第2の標識結合領域に結合された標識モノマーが同一の波長の光を放出し、この光が前記第2のシグナルを構成する、請求項1に記載のプローブペア。
  19. 前記第1のシグナルおよび前記第2のシグナルの少なくとも一方が、複数の異なる波長の光を含む、請求項1に記載のプローブペア。
  20. 前記第1および前記第2のシグナルが分光的に識別可能である、請求項1に記載のプローブペア。
  21. 前記第1および前記第2のRNA分子が、それぞれ、100〜3,000ヌクレオチドの長さである、請求項5に記載のプローブペア。
