Abstract

本发明提供了一种沙门氏菌噬菌体,所述噬菌体为沙门氏菌噬菌体vB_SalP_TR2,其保藏编号为:GDMCC No:61403‑B1,所述噬菌体属于短尾噬菌体,呈多面体的头部和短尾结构,头部长61.5~62.5nm,宽59~61nm,尾部长34~36nm。本发明中的噬菌体在pH2~11范围和温度4~80℃条件下具有良好的稳定性,不携带任何毒力或抗生素耐药基因,可以安全地运用于食品沙门氏菌的防控。

Description

一种沙门氏菌噬菌体vB_SalP_TR2及其应用
技术领域
本发明属于微生物技术领域,尤其涉及一种沙门氏菌噬菌体vB_SalP_TR2及 其应用。
背景技术
沙门氏菌(Salmonella)属于肠杆菌科,革兰氏阴性肠道杆菌,是一种人畜 共患的致病菌,能够在人类、动物及环境间传播。沙门氏菌感染人类,主要是 食用了被污染的食品(特别是动物性食品,如鸡肉、猪肉和牛肉等)引起的。 近几十年来,由沙门氏菌引发的食物中毒占世界食物中毒病例的第一或第二位。 人体在感染沙门氏菌之后,一般会出现肠胃炎、腹泻、发热以及败血性等临床 症状,且免疫力下的人群(如老人、孕妇、婴幼儿等),若不及时救治,可能因 衰竭而死亡。加强对食源性沙门氏菌的防控在食品安全领域具体极其重要的意 义。
目前,在食品加工过程中依旧使用干热、蒸汽、紫外、微波等物理灭菌, 但往往会带来营养价值的流失和产品感官特性的恶化。另一方面,在动物源产 品上过度使用抗生素,导致细菌耐药性上升及传播,同时还产生药物残留和环 境污染等一系列问题,因此针对沙门氏菌防控的新策略和产品亟待研究。噬菌 体是一种能够特异性吸附感染细菌的病毒,相比抗生素而言,具有特异性强、 来源广泛、增殖力强、不易产生抗性等特点,有望成为新的抗菌剂。市场上已 经有一些商业化的噬菌体产品,如荷兰EBI食品安全公司(EBI FoodSafety)将 噬菌体产品ListexTM P100用于肉类和奶酪产品中单增李斯特氏菌的防控。美国 食品药品监督管理局(U.S.Food and Drug Administration,FDA)先后批准了EcoShieldTM和Salmonelex等产品,可以添加到食品中以防控大肠杆菌O157:H7 和沙门氏菌等污染。
毫无疑问,噬菌体作为抗菌剂的前景是非常可观的,但依然有许多因素限 制其发展,主要以下几方面:
首先,噬菌体存在严格的宿主特异性,造成其宿主谱狭窄,单独使用显然 缺乏力度且使用范围受到限制。目前大部分的沙门氏菌噬菌体的裂解对象是 SalmonellaEnteritis和Salmonella Typhimurium,而针对其它血清型的噬菌体比较 少。
其次,一些噬菌体属于温和噬菌体,其DNA主要是以整合到细菌染色体上 的方式,与细菌共同繁殖,只有在遇到逆境胁迫的情况下,才会进入裂解期, 所以裂解时间较长。且细菌的致病基因嵌入到噬菌体的基因组上,极易导致致 病基因扩散等问题。
最后,噬菌体同样存在突变或失活,噬菌体制剂难以保存等特点。因此, 在运输和销售过程中,必须保持噬菌体的效价在有效的范围内,且确保在投放 应用的环境中,噬菌体能够稳定存活,发挥其作用。
目前缺乏能够同时解决以上问题而且遗传信息和理化性质清晰的沙门氏菌 噬菌体。
发明内容
为解决上述技术问题,本发明提供了一种新型沙门氏菌的噬菌体 vB_SalP_TR2,该噬菌体具有一定范围的裂解宿主谱,可以裂解Albany, Corvallis,Newport,Kottbus和Istanbul血清型沙门氏菌;该噬菌体可以单独或 与其他物质复配使用,为食品消毒净化提供一种安全、无毒的噬菌体产品。本 发明采用以下技术方案实现本发明的目的:
一种沙门氏菌噬菌体,申请人将其命名为:vB_SalP_TR2,所述噬菌体保藏 编号为:GDMCC No:61403-B1,分类名为:Salmonella enterica bacteriophage; 保藏时间:2021年02月26日;保藏单位:广东省微生物菌种保藏中心;保藏 地址:中国广州市先烈中路100号59号楼五楼广东省微生物研究所。该噬菌体 具有呈正二十面体的头部和可伸缩的尾部;噬菌体在固体培养基上可以形成透 亮空斑,周围无晕环,边缘清晰规则,直径为1~2mm;基因组核酸的酶切图谱 显示该噬菌体核酸是双链DNA(dsDNA);根据国际病毒分类委员会(ICTV)2005 年发表的《病毒分类国际病毒分类委员会第八次报告》,vB_SalP_TR2属于短尾 病毒科(Podoviridae)。该噬菌体在4~60℃中放置1h,活性稳定;处于pH4和 pH11时,其效价与初始效价无显著性差异。
进一步地,所述噬菌体属于短尾噬菌体,呈多面体的头部和短尾结构,头 部长61.5~62.5nm,宽59~61nm,尾部长34~36nm。申请人通过在透射电镜下 进行观察,发现该噬菌体具有二十面体头部(长62±0.5nm和宽60±1nm)和短 的尾巴(长35±1nm),符合Caudoviricetes Podoviridae的典型特征。因此,该 沙门氏菌噬菌体vB_SalP_TR2属于有尾病毒目,短尾噬菌体科。
进一步地,所述噬菌体vB_SalP_TR2的基因组序列如SEQ IDNO:1所示。 申请人通过对噬菌体vB_SalP_TR2全基因组测序及全基因组特征分析发现该噬 菌体的基因组序列如SEQ IDNO:1所示。
进一步地,所述噬菌体vB_SalP_TR2不包含细菌耐药或/和毒力基因。由于 本发明的噬菌体不含有耐药或/和毒力基因,在食品应用上具有安全性。申请人 通过对噬菌体vB_SalP_TR2全基因组特征分析发现在噬菌体vB_SalP_TR2的基 因组中,并未发现编码于目前己知毒力或耐药性相关的基因,因此噬菌体 vB_SalP_TR2可以安全应用于食品领域噬菌体防控。
进一步地,所述噬菌体vB_SalP_TR2在pH值2~11、在4~80℃条件下具有 耐性。发明人通过大量试验研究发现,噬菌体vB_SalP_TR2在pH值2~11、在 4~80℃条件下仍保持一定的裂解作用。
本发明还提供了所述噬菌体vB_SalP_TR2在制备抑制或杀灭沙门氏菌菌株 制剂中的应用。
进一步地,所述制剂为喷雾剂或洗剂。由于所述噬菌体vB_SalP_TR2具有 较好的亲水相,容易配制成液体型的喷雾或洗剂,对食品中的沙门氏菌的污染 可进行有效的杀灭。申请人将所述噬菌体vB_SalP_TR2的浓缩液用于在牛奶和 鸡肉中对SalmonellaAlbany的杀灭,发现能实现对一定数量沙门氏菌的防控, 抑制Salmonella Albany的增殖。
进一步地,所述应用为在食品杀菌中的应用。
本发明还提供了一种含有本发明噬菌体vB_SalP_TR2的组合物,所述组合 物至少含有本发明的噬菌体vB_SalP_TR2。
与现有技术相比,本发明的有益效果为:
(1)本发明噬菌体vB_SalP_TR2具有较强的杀灭活性和一定范围的裂解 谱,可针对性地杀灭Salmonella Corvallis,Salmonella Newport,Salmonella Albany,Salmonella Istanbul和Salmonella Kottbus五种常见的血清型沙门氏菌, 可应用于制备防治沙门氏菌的药物制剂中实现广谱杀菌的效果。
(2)本发明噬菌体vB_SalP_TR2不含有毒力或耐药性相关的基因,因此, 毒副作用小,安全性高,由于其具有较好的亲水相,容易配制成液体型的喷雾 或洗剂,对食品中的沙门氏菌的污染可进行有效的杀灭。
(3)本发明噬菌体vB_SalP_TR2在4~60℃条件下和pH值4~11范围内, 可保持较高的活性,能够在酸碱性的极端环境保持杀菌活性,有效的控制沙门 氏菌的增殖,扩宽了沙门氏菌防治制剂的使用范围。

具体实施方式
为了更加简洁明了的展示本发明的技术方案、目的和优点,下面结合具体 实施例详细说明本发明的技术方案。如无特殊说明,本发明实施例中所涉及的 试剂均为市售产品,均可以通过商业渠道购买获得。
实施例1
本实施例提供一种沙门氏菌噬菌体,所述噬菌体头部长62±0.5nm,宽60± 1nm,尾部约35±1nm,呈多面体的头部和短尾结构,符合Caudoviricetes Podoviridae的典型特征。因此,该沙门氏菌噬菌体属于有尾病毒目,短尾噬菌 体科。发明人将其命名为:沙门氏菌噬菌体vB_SalP_TR2,并将该噬菌体于2021 年02月26日,将其保藏于:广东省微生物菌种保藏中心,保藏地址:中国广 州市先烈中路100号59号楼五楼广东省微生物研究所;获得的保藏号为: GDMCC No:61403-B1,分类名为:Salmonella enterica bacteriophage。
实施例2本发明噬菌体的分离与纯化
(一)宿主菌活化与培养
将-80℃保存的沙门氏菌甘油管按1:100比例加入到LB液体培养基中,37℃,200r/min震荡培养12h。经过沙门氏菌显色板划线鉴定后,挑取单菌落接种到 LB液体培养基中,37℃,200r/min震荡培养24h,制得单一的菌悬液。
(二)噬菌体的分离与纯化
25份土壤样品(广州市公园)经混合,浸泡在5L的超纯水中3~4h。然后 5000×g离心10min去除沉淀,上清液经0.45μm微孔滤膜过滤,收集滤液。在 滤液中加入固体无水MgSO4至终浓度50mM,混匀,室温静置30min,再用0.22 μm微孔滤膜过滤。取滤膜放入噬菌体洗脱液中超声洗脱10min,洗脱液用0.45 μm微孔滤膜过滤,得到噬菌体原液,并将其置于4℃保存。取一定量的噬菌体 原液与对数期宿主菌混合,加入含2mM CaCl2的LB中,培养24h后用0.45μm 无菌滤膜过滤除菌,得到噬菌体扩增培养液。采用点样法鉴定噬菌体扩增培养液中是否含有噬菌体,选择含有噬菌体的扩增培养液,进行下一步的纯化。用 接种针挑取单个噬菌斑接种到1mL目标宿主菌液中,37℃震荡培养4~6h,12000 ×g离心10min,去除大部分完整菌及菌体碎片,经0.22μm无菌滤膜滤菌后, 重复双层平板法。挑取单个噬菌体3~4次,获得纯噬菌体。最终在以Salmonella Albany作为宿主菌的扩增培养液中分离得到一株新型沙门氏菌噬菌体,该噬菌 体命名为vB_SalP_TR2(以下简写为TR2)。
实施例3噬菌体TR2菌体鉴定
(一)噬菌体形态鉴定
取15μL 1×1010PFU/mL的噬菌体滴加到铜网上,沉淀15min,用滤纸吸去 余液,再滴加10μL 2%的磷钨酸负染色5~10min,用滤纸吸去余液,室温晾干 之后,将制备好的染色片在透射电镜下进行观察并拍照记录。具体形态见图1, 噬菌体TR2符合CaudoviricetesPodoviridae的典型特征,具有二十面体头部(长 62±0.5nm和宽60±1nm)和短的尾巴(长35±1nm)。因此,此次分离的沙门氏 菌噬菌体TR2属于有尾病毒目,短尾噬菌体科。
(二)噬菌体的分子生物学鉴定
1)噬菌体TR2基因组DNA的提取
首先用PEG-NaCl法浓缩噬菌体,4℃静置过夜。次日,12000×g,离心20 min,然后用SM Buffer重悬沉淀。浓缩得到的噬菌体使用苯酚-氯仿-异戊醇法 提取基因组DNA,-20℃保存备用。
2)噬菌体TR2全基因组测序及全基因组特征分析

3.0荧光定量仪对提取的噬菌体DNA浓度进行测定。取300ng 上述DNA,使用QIAseqTM FX DNA Library Kit建库试剂盒构建基因组文库。 质检合格后,在illumina nextseq 550测序平台上进行测序。下机数据经过质控, 滤除低质量的reads,剩余高质量的Clean data用于后期分析。使用SPAdes软件 进行序列组装和拼接,最终得到噬菌体TR2全基因组序列,见SEQ ID NO:1。 将基因组提交NCBI的BLATN进行比对,噬菌体TR2与肠杆菌噬菌体Salmonella phage FSL SP-076(KC139520.1)、Klebsiella phage Pylas(NC_049444.1)、 Escherichia phage Pollock(NC_027381.1)、Salmonella phage FSLSP-058 (KC139517.1)和Klebsiella phage KpCHEMY26(NC_049467.1)的相似度分别 为77.70%、77.08%、76.61%、80.60%和76.87%,覆盖率<95%,可以初步鉴定 为新型噬菌体。选择上述相似度高的噬菌体计算其与噬菌体TR2的ANI(Average NucleotideIdentity),热图结果见图2,进一步证明噬菌体TR2具有新颖性。通 过与数据库比对分析,噬菌体TR2基因组包含95个开放阅读框(ORF)和6个 tRNA,其中32.6%ORF(31/95)功能己知或假定功能己知。这些ORF可细分 为结构功能域、核酸代谢功能域、包装功能域、裂解功能域、tRNA和其他功能 域,见表1。此外,在噬菌体TR2的基因组中,并未发现编码于目前己知毒力 或耐药性相关的基因,因此可以安全应用于食品领域噬菌体防控。

实施例4噬菌体TR2生物学特性检测
(一)噬菌体TR2效价测定
采用双层平板法测定噬菌体效价,首先将噬菌体增殖液做10倍梯度稀释, 选取适当的稀释度,分别取100μL噬菌体稀释液和100μL对数期Salmonella Albany均匀混合,加入到5mL冷却至45℃左右的半固体培养基(含2mM CaCl2) 中,混匀后立即倒入已凝固的固体琼脂平板上,待琼脂凝固后,观察并统计噬 菌斑数目在30~300之间的平板,计算得到噬菌体TR2的效价为1.53×1010 PFU/mL。
(二)噬菌体TR2最佳感染复数(MOI)测定
按照感染复数分别为0.0001,0.001,0.01,0.1,1,10和100的比例,将 噬菌体TR2与对数生长期的Salmonella Albany加入到LB液体培养基(含2mM CaCl2)中,37℃,200r/min震荡培养10h,12000×g离心10min去除菌体, 上清液用0.45μm的膜过滤。利用双层平板法测定此时噬菌体的效价,效价最高 的感染复数为噬菌体的最佳感染复数。每个试验重复三次。根据图3的实验结 果,MOI为0.01时,噬菌体感染宿主菌产生子代噬菌体的效价最高,高达10.8 log10PFU/mL,因此可以确定噬菌体TR2的最佳感染复数是0.01。同时说明了噬 菌体TR2在较低滴度情况下,都能够对沙门氏菌表现出潜在的较强的裂解效果。
(三)噬菌体TR2的宿主谱
采用点样法来进一步确定噬菌体TR2的裂解范围。挑选了48株沙门氏菌(食 品中24种常见的血清型)作为宿主菌。将100μL对数期菌液与半固体培养基混 合后,倒入固体琼脂平板上,然后取2μL噬菌体TR2培养液滴加于平板的不同 位置上。待自然干燥后37℃培养6~8h,观察结果。试验重复三次。若平板上出 现噬菌斑,表明该噬菌体可以感染该株沙门氏菌,标注为“+”;若平板上无噬菌 斑出现,则表明该噬菌体不能感染该株沙门氏菌,标注为“-”。从表2结果中可 以看出,从Salmonella Albany宿主菌中分离得到的噬菌体TR2可裂解Salmonella Corvallis,Salmonella Newport,Salmonella Albany,SalmonellaKottbus和 Salmonella Istanbul五种血清型。

(四)噬菌体TR2对温度和pH稳定性检测
取1mL噬菌体培养液(1×108PFU/mL)于无菌EP管中,分别于4℃,20℃, 30℃,37℃,40℃,50℃,60℃,70℃和80℃恒温水浴锅中作用1h。待作用时 间结束后立即将样品置于4℃冰箱中冷却,经过适当稀释后采用双层平板法对各 个温度的噬菌体测定效价。试验重复3次,每次设3个平行。从图4可以看出, 噬菌体TR2在小于等于60℃环境下,作用1h后基本保持原活性;在70℃和80℃ 条件下1h,噬菌体效价下降较多,大约在103PFU/mL。由此可见噬菌体TR2 对60℃及其以下的温度均具有较强的稳定性。
用HCl和NaOH溶液调节LB液体培养基,使其pH值为2,3,4,5,6, 7,8,9,10,11,12和13。取一定噬菌体培养液,用不同pH值的LB液体培 养基调节其浓度至1×108PFU/mL,37℃恒温水浴1h,同样采用双层平板法测定 噬菌体效价。试验重复3次,每次设3个平行。从图5可以看出,噬菌体TR2 在pH 4~11范围内,其效价均在108PFU/mL左右,具有稳定和良好的裂解活性。 随着pH值的上升或下降,噬菌体的效价会迅速下降。当pH值低于4,噬菌体 效价下降一半;当pH值高于11时,噬菌体完全失活。所以噬菌体TR2能够适 应一定范围的酸性和碱性环境。
(五)噬菌体TR2一步生长曲线
以MOI=0.01的比例混合噬菌体TR2和Salmonella Albany(106PFU/108 CFU),37℃静置10min,12000×g离心2min,弃上清,沉淀用LB液体培 养基洗涤2次以除去未吸附宿主菌的游离噬菌体。加入10mL LB液体培养基(含 2mM CaCl2)重悬沉淀,充分混匀后迅速置于37℃,200rpm/min的摇床震荡培 养,同时开始计时。在0时刻和每隔5min取样100μL,0.45μm滤膜过滤,双 层平板法测定上清液中噬菌体的效价。试验重复3次,每次设3个平行。以感染时间为横坐标,感染体系中噬菌体的效价为纵坐标,绘制一步生长曲线,见 图6。从图中可以看出,噬菌体TR2的潜伏期为15min,之后在15~35min时, 噬菌体的效价显著增加,噬菌体进入裂解期,裂解时间约20min,裂解量为211 PFU/cell,且35min后逐渐进入稳定期。可见噬菌体TR2具有较短的潜伏期, 能够快速的裂解宿主菌,并产生一定量的子代噬菌体。
实施例5噬菌体TR2的防控及应用
(一)噬菌体TR2体外防控实验
用LB液体培养基将对数期Salmonella Albany的细胞浓度调至1×106 CFU/mL,然后吸取100μL上述培养液至5mL新的LB液体培养基(含2mM CaCl2)中。根据MOI=0.0001,0.001,0.01,0.1,1,10和100的比例加入噬菌 体稀释悬浮液,充分混匀后,以200μL/孔加入到96孔板中,设定不加噬菌体 只加细菌培养物的试验组作为对照,空白组不加噬菌体和细菌培养物。96孔板 放置于Microplate Reader酶标仪中,37℃静置培养,每隔30min测定OD600nm, 设置6组平行试验。从图7可以看出,实验组的OD600nm值均低于对照组。说明 噬菌体TR2对沙门氏菌具有一定的防控效果,起到提前杀灭病原菌的作用。
(二)噬菌体TR2在牛奶和鸡肉中的应用
将对数期的Salmonella Albany用LB液体培养基调至细胞浓度为1×108 CFU/mL。牛奶样品中,抑菌实验分为两组进行,其中一组为实验组:取200μL 菌液加入到19.6mL巴氏杀菌牛奶中,同时加入200μL效价为106PFU/mL的噬 菌体浓缩液,将其充分混匀;另外一组为对照组:取200μL菌液加入到19.6mL 巴氏杀菌牛奶中,不添加噬菌体浓缩液,充分混匀;将经过以上两种方式处理 后的牛奶放置于37℃,200rpm/min的摇床中震荡培养,分别于0,2,4,6,8, 10,12和24h进行取样,取100μL连续梯度稀释后,用沙门氏菌显色平板涂布 计数,观察宿主菌数量的变化,每组实验重复三次。
在鸡肉样品中,首先对肉样进行预处理,得到无菌鸡肉。具体操作是:用 无菌刀将鸡肉切成表面积为3×3cm2,厚度为1cm的样品,用无菌培养皿装好鸡 肉,然后置于紫外灯下正反面各照射30min,得到无菌肉样。取100μL的 Salmonella Albany(1×108CFU/mL)随机滴加到肉表面,得到1×107CFU/piece 的人工污染样。超净工作台中风干15min,使宿主菌充分吸附到样品表面,取106PFU/mL的噬菌体浓缩液滴加于样品上,而对照组滴加100μL的PBS缓冲 液。样品在37℃恒温培养箱中贮藏,同样于0,2,4,6,8,10,12和24h进 行取样,装于含有4.5mL的PBS的无菌试管中,充分混匀,取1mL连续梯度 稀释后,用沙门氏菌显色平板涂布计数,观察宿主菌数量的变化,每组实验重 复三次。
从图8和图9可以看出,实验组中沙门氏菌的菌落数低于对照,且在牛奶 样品中效果十分明显。说明噬菌体TR2可应用到食品样品中,实现对一定数量 沙门氏菌的防控。
最后所应当说明的是,以上实施例仅用以说明本发明的技术方案而非对本 发明保护范围的限制,尽管参照较佳实施例对本发明作了详细说明,本领域的 普通技术人员应当理解,可以对本发明的技术方案进行修改或者等同替换,而 不脱离本发明技术方案的实质和范围。

1.一种沙门氏菌噬菌体,其特征在于,所述噬菌体为沙门氏菌噬菌体vB_SalP_TR2,其保藏编号为:GDMCC No:61403-B1。
2.如权利要求1所述的沙门氏菌噬菌体,其特征在于,所述噬菌体属于短尾噬菌体,呈多面体的头部和短尾结构,头部长61.5~62.5nm,宽59~61nm,尾部长34~36nm。
3.如权利要求1所述的沙门氏菌噬菌体,其特征在于,所述噬菌体vB_SalP_TR2的基因组序列如SEQ ID NO:1所示。
4.如权利要求1所述的沙门氏菌噬菌体,其特征在于,所述噬菌体vB_SalP_TR2不包含耐药或/和毒力基因。
5.如权利要求1所述的沙门氏菌噬菌体,其特征在于,所述噬菌体vB_SalP_TR2在pH值2~11、在4~80℃条件下具有耐性。
6.如权利要求1~5任一项所述的噬菌体vB_SalP_TR2在制备抑制或杀灭沙门氏菌制剂中的应用。
7.如权利要求6所述的应用,其特征在于,所述制剂为喷雾剂或洗剂。
8.如权利要求6所述的应用,其特征在于,所述应用为在食品杀菌中的应用。
9.一种含有噬菌体的组合物,其特征在于,所述组合物含有权利要求1所述的噬菌体vB_SalP_TR2。
