Abstract

对于特定的其他类型的传染病,在发达国家和发展中国家中,需要定期地重复进行诊断性测试,以测量对治疗的反应,并监测疾病状况。一个这样的例子是对于传染病如HIV(人免疫缺陷病毒)和丙型肝炎,监测病毒载量(每毫升血液中病毒颗粒的数量)。南撒哈拉非洲是AIDS流行严重感染地区。在这些地区,缺乏标准实验室设施和受过训练的实验室技术人员是严重的障碍。在美国的医疗条件差的地区存在类似的问题。能够在人群中分发使其易于获得,甚至是可以在家中获得的快速、低成本的诊断工具将会允许更快速地诊断和监测疾病和感染,从而提供实质性的益处。
核酸生物标志物是目标分析物,它用于几种对全球卫生有高度重要性的传染性疾病,包括HIV、HCV、HBV、流行性感冒、和登革热。在开发简单诊断装置以测试多种病毒剂上的主要挑战是:一些病毒的基因组由DNA组成,而其他病毒的基因组由RNA组成。基于RNA的分析物的进一步的挑战是样品处理,所述样品处理要保护这些不稳定分子的完整性。有几种市售产品对后者的问题提出了解决方案。这些产品大部分是昂贵的、技术难度大的、和/或需要某种形式的冷藏。这些要求不容易被小型化的微流体装置满足,所述微流体装置具有盒上试剂库(on-cartridge reagent reservoirs),所述盒上试剂库被设计用于快速、原地的诊断性分析。而且,这些要求在资源匮乏或远程的情况下难以满足,正如大多数发展中国家的情况。因此,需要有低成本的、无测量的(non-instrumented)、和操作简单的诊断装置,可用于制备核酸的稳定样品,并在护理点(POC)分析DNA和RNA两种生物标志物。
血液是人体组织,常规用于核酸表达研究和基于血液的生物标志物分析,因为它可以容易地收集。但是,全血通常含有许多成分,例如血红素和肝素,它们干扰和/或抑制许多下游的分析步骤。而且,血浆的核酸酶(RNase)活性非常高,将这种活性减至最小对于任何RNA分离程序来说都是重要的。虽然可在严格的条件下从临床样品制备DNA,并且,例如,简单地将DNA点样在滤纸上并在室温干燥来使其稳定,RNA的制备通常需要使用稳定剂和冷藏和/或冷冻。稳定临床样品的RNA的步骤是繁琐的,不适用于微流体、“采样反馈(sampleto answer)”诊断装置。
两种方法的变形形式曾被用于制备来自生物样品的RNA:化学提取和固定在玻璃上,通常被称为“固相提取”。化学提取通常使用高度浓缩的离液盐和酸性酚或酚-氯仿溶液来使RNases失活,并从其它生物分子中纯化RNA。这些方法提供了RNA的非常纯的制备物;但是,通常必须用醇沉淀步骤对RNA进行脱盐和浓缩。固相提取方法,在Boom et al的美国专利No.5,234,809中描述,依赖于离液试剂硫氰酸胍的裂解和核酸酶失活特性,以及这种试剂存在时的固态二氧化硅颗粒或硅藻类的核酸结合性质。用含有乙醇的高盐缓冲液洗涤与二氧化硅结合的RNA之后,在低离子强度的缓冲液中洗脱RNA。
容易理解,需要使用有机溶剂或离液试剂进行水相提取的样品制备方法是冗长的、危险的、劳动强度大的、和速度慢的。而且,如果在进行这些程序的时候没有特别小心,可能发生核酸酶的残余污染,样本核酸会被降解或消失。用这种样品进行的诊断测试可能由于这种降解而给出假阴性结果。假阴性结果还可以由于化学干扰造成,例如来自于残留的阴离子去垢剂、离液盐、或样品中残余的并且会抑制靶序列扩增程序的乙醇。如果已经使用了阴离子去垢剂和蛋白酶,残余的蛋白水解活性也可能降解靶序列扩增和/或杂交检测反应中使用的酶,并产生假阴性结果。在‘809专利中公开的基于“爆轰裂解(Boom lysis)”方案的样品制备方法通常被认为是充分应对了这些问题。但是,本发明人出人意料地发现,这些提取方法,即使用离液盐结合固相提取,在制备用于HBV基因组的以PCR为基础的检测的血液或血浆样品时,并不总是有效的。因此,上述的方案均不适于从复杂生物起始材料,例如全血或血清中制备用于同时检测DNA和RNA靶序列的通用样品。这对于在临床实验室条件下和在资源缺乏地区的传染病诊断来说的是千真万确的,在临床实验室条件下对时间的要求非常高,在资源缺乏地区,成本效益、减少有毒废物流和简易性也很重要。
虽然在该领域取得了进展,在护理点诊断装置领域仍然存在需要,例如微流体装置,其能够从测试样品分离和分析核酸。本发明满足了这些需要并进一步提供了相关的益处。
发明简述
本发明的实施方案针对上述的全球健康需要,提供微流体装置,所述微流体装置用于对来自测试样品,例如血液产品的核酸进行制备、稳定、和分子分析。本发明人令人惊讶地发现一种简单的样品制备方案产生含有DNA和/或RNA的样品,所述样品适合作为扩增反应中的即用试剂,所述简单的样品制备方案的基础是用粘土矿物和碱性缓冲液进行处理。不受理论的束缚,相信粘土矿物的作用是保护核酸不被酶降解(由于核酸酶活性)并且不被水解降解(由于碱性提取试剂)。本发明装置制备的核酸样品基本不含核酸酶活性,并且在用于修饰酶的时候是优选的底物。本发明的微流体装置的实施方案在同时检测人血液的微量样品或其它测试样品的RNA和DNA靶序列时特别具有益处。
在相关的实施方案中,本发明提供改进的集成微流体装置,用于将核酸样品制备与下游的分子分析集成化。该装置的实施方案尤其适用于同时分析通用测试样品中的DNA和RNA。在特定的实施方案中,本发明装置的特征在于用于制备核酸的试剂被预先装载到该装置中,所述核酸适合于立即扩增。这些试剂包括,但不限于,粘土矿物和碱性缓冲液。
因此,本发明的实施方案提供用于制备和分析测试样品中的核酸的微流体装置,其包括具有第一端部和第二端部的微流体通道;与微流体通道的第一端部流体连接的样品进口;与所述微流体通道流体连接的粘土处理室,其中所述黏土处理室含有粘土矿物试剂;与所述粘土处理室流体连接的样品裂解室,其中所述样品裂解室含有碱性溶液;一个或多个样品核酸扩增和检测孔,其与所述样品裂解室流体连接;和一个或多个样品出口。在另一个实施方案中,本发明提供用于制备和分析测试样品中的核酸的微流体装置,其中粘土矿物选自高岭石、蒙脱石、或伊利石的组。在另一个实施方案中,本发明的粘土矿物是滑石、埃洛石(hallosite)、膨润土、合成粘土矿物、或锂皂石中的一种。在另一个实施方案中,本发明提供用于制备和分析测试样品中的核酸的微流体装置,其中碱性溶液是KOH、NaOH、或LiOH。在另一个实施方案中,本发明提供用于制备和分析测试样品中的核酸的微流体装置,其进一步包括在裂解室下游的中和室,其中含有酸性试剂。在其它的实施方案中,酸性溶液是HCl、C2H4O2、或H2SO4。在另一个实施方案中,本发明提供用于制备和分析测试样品中的核酸的微流体装置,其中测试样品包含一种或多种感染原。在另一个实施方案中,感染原是病毒原。在另一个实施方案中,感染原是至少两种病毒原。在另一个实施方案中,感染原是DNA病毒和RNA病毒。在另一个实施方案中,感染源是HBV和HCV或HIV。在另一个实施方案中,本发明提供用于制备和分析测试样品中的核酸的微流体装置,其中测试样品包括血液、血浆、血清、尿液、唾液、痰液、呼吸系统灌洗液、泪液、或组织拭子。在另一个实施方案中,本发明提供用于制备和分析测试样品中的核酸的微流体装置,其中该装置进一步包括载置泵(on-device pump),其与微流体通道的第二端部流体连接。在另一个实施方案中,本发明提供用于制备和分析测试样品中的核酸的微流体装置,其中该装置进一步包括设置在样品进口和微流体通道的第一端部之间的复合膜,其中所述复合膜能够从血液中除去选定的颗粒。在其它实施方案中,复合膜可以由激发血液凝固的材料组成。在另一个实施方案中,复合膜可以由玻璃滤膜组成。

a)将怀疑含有目标核酸的样品引入所公开的微流体装置的任何一个中;
b)使样品与所述微流体装置中的粘土矿物接触;以及
c)在所述微流体装置中裂解所述样品。
在一些实施方案中,该方法进一步包括在所述微流体装置中扩增裂解的样品,以获得扩增的样品,并可选地检测扩增样品中的目标核酸。
还提供了微流体装置在分离目标核酸中的应用。在一些实施方案中,该应用进一步包括扩增目标核酸和可选地检测目标核酸。

发明详述
本发明人令人惊讶地发现,粘土矿物和碱性缓冲液的组合可用于从复杂生物测试样品制备核酸,以用于分子分析程序,例如PCR。有利的是,这些试剂可以用于制备一个测试样品,用于同时检测DNA和RNA靶分子,而无需进一步纯化或分离核酸,这相对于现有技术水平是巨大的提高。不受理论的束缚,相信粘土矿物提供几种有益效果,包括,但不限于,保护核酸在碱性条件下不被水解;保护核酸不发生核酸酶介导的降解;保护下游测定试剂,例如DNA聚合酶不受测试样品中存在的抑制剂和其它污染物影响;以及一般性缓冲性质。
本发明涉及微流体装置,它包含内置的粘土矿物和碱性缓冲试剂,用于制备和分析核酸样品。在一些实施方案中,该装置进一步包含多个微流体通道、进口、阀、膜、泵、和其它部件,它们以各种配置方式布置,控制流体样品的流动,以从样品提取核酸,并进行可选的后续分子分析。本发明的装置可以进一步包括复合膜,用于从全血样品分离血清样品。在下面的描述中,说明了本发明装置和方法的特定实施方案,但是,本领域技术人员将会理解,下述的不同的实施方案和要素可以组合或改变,而不背离本发明的精神和范围。
1.定义
测试样品:测试样品包括生物样品(biological samples)或“生物样(biosamples)”,其可以是临床样本。可以测试的代表性的生物样品包括,例如:血液、血清、血浆、血沉棕黄层、唾液、伤口渗出液、脓液、肺和其它呼吸系统吸出物、鼻吸出物和洗涤物、窦引流物、支气管灌洗液、痰液、中耳和内耳吸出物、囊肿吸出物、脑脊液、粪便、腹泻液、尿液、泪液、乳房分泌物、卵巢内容物、腹水液、粘液、胃液、胃肠道内容物、尿道分泌物、滑液、腹膜液、胎便、阴道分泌物或溢液、羊水、精液、阴茎溢液、等等。对于代表粘膜分泌物和上皮细胞的拭子或灌洗液的测定是可接受的,例如咽喉、扁桃体、牙龈、鼻腔通道、阴道、尿道、直肠、下部结肠、和眼部的粘膜拭子,以及各种组织样本的匀浆物、溶解产物和消化产物。哺乳动物细胞是可接受的样品。除了生理性流体或生物流体之外,水样、工业废水、食品、乳类、空气过滤液等等也是测试样本。在一些实施方案中,测试样品直接被放置在所述装置中;在其它实施方案中,预分析过程在设想之内。
生物检测靶分子:或“目标核酸”、或“靶分子”,包括一种或多种核酸。靶核酸包括基因、基因部分、基因的调控序列、mRNA、rRNA、tRNA、siRNA、cDNA,并且可以是单链的、双链的或三链的。一些核酸靶具有多态性、缺失和可变剪接序列。
粘土矿物:或“粘土”指含水铝硅酸盐或含水镁硅酸盐(包括页硅酸盐),其具有层(薄片状)结构和非常小的颗粒尺寸(通常小于2微米)。粘土矿物可以含有显著量的铁、碱金属、或碱土金属。粘土矿物构成天然存在的粘土和粘土岩的主要矿物储备,并且可以由这些地质沉积物来生产。粘土矿物还可以来自于其他天然来源,例如粉砂岩、黏板岩、一些砂子和砂岩。粘土矿物还可以通过合成产生。
页硅酸盐(phyllosilicate):包括许多被称为层状硅酸盐(sheet silicates)的矿物,其形成硅酸盐四面体的平行层,成分是Si2O5或硅与氧的比例为2:5。页硅酸盐包括下述族:叶蛇纹石和纤维蛇纹石的蛇纹石族、鱼眼石族、葡萄石族、和粘土矿物族,如下所述。这些页硅酸盐中的任一种(包括已知为滑石的矿物)适用于本发明。
病原体:与感染或感染性疾病相关的生物体。
病况:哺乳动物宿主的状况,其特征在于缺少健康,即疾病、虚弱、发病、或者与潜在的发病相关的遗传特征。

核酸:本文使用的术语“核酸”、“多核苷酸”、和“寡核苷酸”包括任何长度的聚合形式的核苷酸,包括,但不限于,核糖核苷酸和脱氧核糖核苷酸。相对短的核酸聚合物通常被用作“引物”或“探针”。该定义包括甲基化的或加帽的来自天然来源的核酸,以及合成形式,所述合成形式可以含有替代物或衍生化的核酸碱基,并且可以基于肽骨架。核酸通常是腺嘌呤、鸟嘌呤、胸腺嘧啶、和胞嘧啶以及它们的“脱氧”形式的聚合物,但是也可以含有其他嘧啶类化合物例如尿嘧啶和黄嘌呤,或者接头和通用碱基例如脱氧次黄嘌呤。脱氧核糖核酸可以是单链的或是双链的,这取决于是否存在互补序列,并且取决于pH、盐浓度、温度的条件,以及是否存在特定有机溶剂如甲酰胺、n,n-二甲基甲酰胺、二甲亚砜、和n-甲基吡咯烷酮。
“靶核酸序列”或“模板”。如本文所使用的,术语“靶”指将要通过聚合酶在测定中被扩增的以及被检测的生物样品中的核酸序列。“靶”分子可以是“突出的(spike)”,或者可以是样品中的未表征的分析物,并且可以由DNA、cDNA、gDNA、RNA、mRNA、rRNA或miRNA组成,其对于生物体来说可以是合成的或是天然的。“生物体”不限于哺乳动物。靶核酸序列是在扩增过程中用于合成互补序列的模板。基因组靶序列以顺序列出的碱基表示,按惯例且列出方式是从5'端至3'端。
报道分子、“标记物(Label)”或“标签(Tag)”:指生物分子或生物分子的修饰形式,其可以通过物理、化学、电磁和其它相关分析技术检测。可检测的报道分子的实例包括,但不限于,放射性同位素、荧光团、发色团、质量标记物(mass labels)、高电子密度颗粒、磁性颗粒、染色颗粒、QDots、自旋标记物、发射化学发光的分子、电化学活性分子、酶、辅因子、与核酸探针相连的酶、和酶底物。报道分子在生物检测中作为试剂使用,并且通常与另一个分子共价结合、吸附在固相上、或者通过特异性亲和结合来结合。
探针:“探针”是能通过互补碱基配对与靶核酸结合的核酸,其具有足够的互补性以在室温下形成稳定的双螺旋。探针可以用报道分子基团进行标记。可与探针连接的合适的标记物包括,但不限于,放射性同位素、荧光团、发色团、质量标记物、高电子密度颗粒、磁性颗粒、自旋标记物、发射化学发光的分子、电化学活性分子、酶、辅因子、和酶底物。用于选择探针序列、长度、和杂交条件的工具通常对于本领域技术人员来说是熟知的。
扩增:如本文所使用的,术语“扩增”指“依赖于模板的过程”,其导致核酸序列的浓度相对于其初始浓度升高。“依赖于模板的过程”是“引物”分子的“依赖于模板的延伸”过程。“引物”分子指与靶序列的已知部分互补的核酸序列。“依赖于模板的延伸”指RNA或DNA的核酸合成,其中新合成的核酸链的序列由靶核酸和引物的互补碱基配对规则决定。
扩增子指现有技术扩增方法的双链DNA产物,包括由DNA和RNA模板形成的双链DNA产物。
双尾扩增子(Two-tailed Amplicon)指共价掺入了具有标签的引物对的扩增方法的双链DNA产物,第一引物与肽半抗原或表位缀合,第二引物与亲和报道分子、标签或“配体”缀合。如本文所使用的,双尾扩增子的作用是作为“异质-双功能(hetero-bifunctional)”的接头(tether),并在固相基质上形成分子检测复合物。
引物:如本文所使用的,是单链多核苷酸或多核苷酸缀合物,其能作为初始点,以便在存在合适的聚合酶和辅因子的条件下进行模板指导的DNA合成。引物通常是至少7个核苷酸的长度,并且,更典型地长度是10-30个核苷酸的范围,或更长。术语“引物对”指一组引物,包括:5'“正向”或“上游”引物,其与要扩增的DNA模板的5'端的互补序列杂交;以及3'“反向”或“下游”引物,其与要扩增的序列的3'端杂交。应当注意,两个引物都具有5'和3'端,并且引物延伸总是以5'至3'的方向发生。因此,在5'段的位置或其附近进行化学缀合不会阻碍通过适当的聚合酶进行的引物延伸。引物可以被称为“第一引物”和“第二引物”,表示引物对,其中“正向”和“反向”引物的身份可以互换。在巢式扩增中可以使用额外的引物。
聚合酶是由其功能定义的酶,其功能是掺入核苷三磷酸或脱氧核苷三磷酸,以延伸引物分子的3'羟基末端。对于聚合酶的一般性讨论参见Watson,J.D.et al,(1987)Molecular Biology of the Gene,4th Ed.,W.A.Benjamin,Inc.,Menlo Park,Calif。聚合酶的实例包括,但不限于,大肠杆菌DNA聚合酶I、“Klenow”片段、Taq-聚合酶、T7聚合酶、T4聚合酶、T5聚合酶、和逆转录酶。逆转录酶的实例包括来自人免疫缺陷病毒1的HIV-1逆转录酶、端粒酶、来自莫洛尼鼠白血病病毒的M-MuLV逆转录酶、和来自禽成髓细胞白血病病毒的AMV逆转录酶。
应当注意到,逆转录酶在研究中通常被用于针对RNA靶的聚合酶链式反应技术。经典的PCR技术仅仅被用于针对DNA,但是通过使用逆转录酶从RNA合成cDNA,可以对RNA靶进行PCR分析。这种技术被通常为逆转录-聚合酶链式反应(RT-PCR)。
互补(相对于核酸)是指两条单链核酸序列可以杂交形成双螺旋。两个互补链的双螺旋中碱基对的匹配不需要是绝对的。杂交的选择性是退火温度、盐浓度和溶剂的函数,并且通常在低严谨条件下发生,在低严谨条件下,在至少14-25个核苷酸的延伸上仅有55%的同一性。可以通过本领域熟知的方法提高严谨性。参见M.Kanehisa,Nucleic AcidsRes.12:203(1984)。对于引物的杂交,“完全互补”的引物具有在引物的全长上完全互补的序列,没有错配。“错配”是指引物中的碱基和与之比对的靶核酸中的碱基不互补的位点。
预先装载的术语是指试剂在最终使用之前,例如在装置的制造过程中被加入到装置中。这样,固体试剂可以沉积在装置上,例如,通过使试剂中的溶剂蒸发而使溶液干燥来达到这个目的。或者,试剂可以以脱水形式预先装载,如Battrell et al.的美国专利申请公开号2012/0156750中所公开的,通过引用将其全部内容合并入本文。
试剂宽泛地指反应中使用的任何化学或生物化学试剂,包括酶。试剂可以包括其本身可以被监测的单一试剂(例如随着加热被监测的物质)或者两种或更多种试剂的混合物。试剂可以是有生命的(例如细胞)或者可以是非生命的。用于核酸扩增反应的示例性的试剂包括,但不限于,缓冲液、金属离子(例如镁盐)、螯合剂、聚合酶、引物、模板、核苷三磷酸、标记物、染料、核酸酶抑制剂等。用于酶反应的试剂包括,例如,底物、色素原、辅因子、偶联酶、缓冲液、金属离子、抑制剂和激活剂。不是所有试剂都是反应物。
特异性:指测定可靠地将靶生物标志物的真阳性信号与任何背景、错误信号或干扰信号区分开的能力。
灵敏度:指测定的检测下限,在下限时,不再能可靠地将阴性和阳性区分开。
稳定性:在储存期间,随着时间的经过大于10%的任何成分变化表示不稳定,所述变化是以参数形式测量的,例如活性、浓度、降解、粘度、pH、或颗粒组分。小于等于10%的变化意味着稳定。测量稳定性的时间段相对取决于组合物的目的用途。在较高温度具有增加的稳定性有时被作为一种比实际测量更快的方式,用于推断长时间段中的稳定性。
终点:这里使用的“终点”或“数据点”是定性或定量测定的“结果”的简写,其可以指稳定的终点,其中达到了恒定的水平或反应物水平;也可以指反应速度,其中作为时间函数的反应物或产物产生或消失的速度(即斜率)是数据点。
微流体盒:具有微流体尺寸的流体结构和内部通道的“装置”、“卡”、或“芯片”。这些流体结构例如可以包括室、阀、排放口、通孔、泵、进口、短管(nipples)、和检测单元。通常,微流体通道是具有至少一个内横截面尺寸的流体通道,所述内横截面尺寸小于大约500μm,并且典型地是在大约0.1μm和大约500μm之间。微流体通道是具有至少一个内横截面尺寸的流体通道,所述内横截面尺寸小于大约600μm。微流体的流动状态的特征为泊肃叶流(Poiseuille flow)或“层状(laminar)”流。颗粒体积分数和通道直径相对于颗粒直径的比值(D/d)对流动特征具有可测量的效果。(参见例如,Staben M E et al.2005.Particletransport in Poiseuille flow in narrow channels.Intl J Multiphase Flow 31:529-47,以及其中引用的参考文献,通过引用将其全文合并入本文)。
微流体盒可以由各种材料通过例如激光印刷(laser stenciling)、压纹(embossing)、冲压(stamping)、注射成型(injection molding)、掩模(masking)、蚀刻(etching)和三维软刻蚀(three-dimensional soft lithography)的技术制备。进一步用粘性夹层或者通过无胶热焊接技术,例如通过定向聚丙烯的加压处理制造层状的微流体盒。层状的和模制的微流体盒的微结构可以是不同的。
微流体通道:也称为“微通道”是具有不同长度的流体通道,但是横截面的一维尺寸小于500μm。微流体通道中的微流体的流体流动行为是非常不理想的,并且是层流式的,相对于从一端至另一端的压降或横截面积来说,它可能更依赖于壁的湿润性、粗糙度、液体粘度、粘附性、和内聚力。微流体的流动状态通常与通道中“虚拟液体壁(virtual liquidwalls)”的存在相关。但是,在较大的通道中,10psi或更大的压头可能产生近似于湍流的过渡流态,这在测定的漂洗步骤中可能是重要的。
由挤出成型形成的层构建的微通道可以具有更加接近于圆形的通道形状,并且对于每一个“通孔(via.)”具有一个半径。注射成型部分的内部通道表面也是更光滑的。通道的流动特征是重要的,因为它对于微流态具有极大的表面效应。表面张力和粘度构成了表面粗糙度效果。通道的最狭窄尺寸对于流动的影响最大。结果是,在基于矩形或圆形的横截面形状的通道中的流动由对角线宽度或直径控制,典型地是改变设计以利用这些行为。对于200微米以下的直径来说,流动方向上锥度的减小导致毛细作用。相反,通道扩大形成球状可能使流动停止,除非施加压力。通道中的通孔可以设计为促进定向流动,一种固态止回阀。
如本文所使用的,术语“下游”是指,在使用时,样品顺序通过装置的不同部分。而术语“下游”包括在其范围内装置的两部分直接流体连通的,它还包括在其范围内,当两部分由例如阀或装置的另一个部分分隔开的情况。术语“集成”是指装置的两个不同部分组合成一个单元,以使得,例如,装置的同一个部分可以用于过滤样品并且作为裂解单元。当术语“集成”被应用于与核酸扩增单元组合在一起的本发明的第一和第二方面的装置时,它是指系统的两部分彼此相连,以使得在使用时,它们彼此是流体连通的。在另一个方面,术语“集成”是指装置的不同部分优选在共同的基质上形成。术语“连接”当应用于装置的两个部分时,是指这两个部分彼此是直接流体连通的(例如通过直接连接在一起或者通过通道连接在一起),或者可以是彼此被例如阀或装置的另一部分分隔开的。优选地,术语“与……相连”是指装置的两个部分彼此直接连接。
微流体泵:包括例如,灯泡泵、隔膜泵、模式泵、或气泡泵,其是要推动液体的移动,其中泵的底部结构具有小于1毫米的厚度或其它尺寸。这些泵包括Weigl的美国专利No.6,743,399中和Saltsman的U.S.2005/0106066中描述的机械驱动的循环泵,其通常是转让给申请人并通过引用将其全文合并入本文。这些泵可以是机器操作的或是人工操作的。还提供了电渗驱动泵。这些泵可用于代替外部驱动,以在基于微流体装置的测定中推动溶解的试剂和样品的流动。
隔膜泵(“指”)泵:是形成为空腔的装置,其形状通常是圆柱形的,其冠状部分被弹性隔膜分成两部分,形成第一和第二半室,它们之间不是可流动连接的。隔膜由与第一半室相连的气动脉冲发生器控制。隔膜上的正压使其膨胀,使第二半室的内容物移动,负表压(吸力)使其收缩,使第二半室扩张并吸入液体。通过半室,应当理解,隔膜的有效面积是在正压条件下的体积位移和在吸入压力下的体积位移之中较小的那个,因此,当在隔膜上方和下方的第一和第二半室基本是对称的或者体积相等时,是最优的。第二半室与液体流入部分和液体流入部分相连。液体流入部分和流出部分可以是分隔开的部分或者一个部分,但是在任一种情况下,都受到阀的控制。如上所述,气动脉冲发生器与第一半室气动相连,通常是通过微通道相连,所述微通道也装有阀。在完整的仪器中,气动驱动是可编程的。因此,脉冲发生器所使用的可编程气动压力逻辑具有两个功能,发信号驱动隔膜,以及发信号打开和关闭阀。当脉冲发生器与盒、短管或进口脱开时,提供气动总管和电磁阀。
使用时,当对隔膜施加负压时,液体通过进口阀进入隔膜泵的第二半室(或者被动地,液体由第二隔膜泵推动进入)。然后,当对隔膜施加正压时,室中的液体内容物通过出口阀被移出。类似地,正压和负压信号控制阀的打开和关闭。通过向隔膜提供一连串的正压和负压脉冲,液体可以被移进和移出隔膜泵室。通过应用同步阀逻辑使这种流体运动成为定向的,由此形成泵送作用。
微流体阀:包括各种液压的、机械的、气动的、磁力的、和静电的驱动流动控制器,其具有至少一个小于500um的尺寸。这些种类的代表性的瓣阀在美国专利No.6,431,212中描述,通过引用将其全文合并入本文。还包括止回阀。一类阀指这样的配置:流动通道和控制通道在此处相交,并由弹性膜分隔开,作为对控制通道中的驱动力的响应,所述弹性膜可以偏向流动通道一侧或者缩回。描述微流体阀的种类的专利包括美国专利Nos.5,971,355,6,418,968,6,518,99,6,620,273,6,748,975,6,767,194,6,901,949和美国专利申请2002/0195152和2005/02005816,它们中的一些通常被转让给申请人,通过引用将它们全部合并入本文。
止回阀:是一种单向阀,微尺度形式的弹簧球阀、瓣阀、和触发器阀是止回阀。
被动截止阀:是微流体通道中的可湿润的插入物或包被物,当它被浸润的时候会封闭微通道中进一步在各个方向上的流动。类似地,已公开了由微通道壁上的疏水材料环构成的“表面张力阀”,可以延缓或停止试剂的流动。还可以通过扩大微流体通道直径的锥度实现流动停止。
自动注入(Self-priming):表示微流体通道由某种材料制成或者经过处理,以使得通道是可湿润的,并且开始进行毛细流动,而无需向通道中注入。
通过(Via):微流体通道中的一个步骤,其提供从一个基质层向其上或其下的另一个基质层的流体通路,是层层构建的层状装置的特征。
枕包(Pillow):由可变形的球囊形成的内置试剂包,例如聚脂薄膜小袋,其可选地装载气动驱动的装置中,以便于在控制的时间刺穿袋释放其内容物。为了稳定性考虑,金属和塑料的复合层是优选的。
罩板包装:在可变形(或者弹性)隔膜之下的内置试剂包。用于通过向隔膜加压来输送试剂,并且可以放置在“锋利物体(sharp)”,例如金属V形物体附近,以便于隔膜上的压力使“枕包”(参见枕包)破裂。这些可以与止回阀或者可关闭孔一起使用,以产生定向的液体流动和试剂输送。弹性隔膜可以容易地由例如聚氨酯、聚硅氧烷和聚丁二烯,以及腈类获得(参见弹性体)。可变形的、无弹性的隔膜由例如聚对苯二甲酸乙二醇酯(PET)、聚酯薄膜、聚丙烯、聚碳酸酯、或尼龙制成。其它适用于可变形膜的材料包括石蜡膜、乳胶、箔、和聚对苯二甲酸乙二醇酯。选择可变形膜的关键因素包括屈服点和变形松弛系数(弹性模量)。
隔离或“隔离的”:“正向隔离”在这里是指保护使用者不暴露于可能污染了感染原或毒素的临床材料。“反向隔离”是指保护测定装置不被假性外源污染物,例如可能引起假阳性的核酸污染。
废物室或“包”:是腔或室,其作为收集排出的样品、漂洗溶液、和废弃试剂的容器。通常还包括引流材料(参见引流条)。废物包还可以被密封在弹性隔离膜之下,弹性隔离膜与微流体装置的本体密封地相连。该内置膜随着吸收材料的膨胀而膨胀,由此将废物材料封闭。隔离膜之外的腔通向大气,以使废物材料包含在其中并被隔离。废物包可选地可以含有干燥的或液体的杀菌剂。
引流条:是一种吸水性物质,用于通过毛细湿润作用推动液体流动,其可以代替微流体泵或者与微流体泵一起使用。吸水芯通常包括天然或合成纤维的纤维状网格,并且通常还包括特定的吸收胶凝材料,所述吸收胶凝材料通常被称为“水凝胶”、“超强吸水剂”或“水状胶体”物质。物质包括纸、海绵、尿布材料、和其它物质。还可以使用干燥剂,例如硫酸钙、硫酸钙、硅胶,单独使用或与吸水材料一起使用。
存水弯(Trap):具有屏障的液体阱,其进一步将废物库与排放口(vent)隔离开。
排放口:在内部腔和大气之间形成互通的孔。“卫生”或“隔离排放口”还含有过滤元件,所述过滤元件能透过气体,但是是疏水的并且不能湿润。可选地,这些过滤元件具有0.45微米或更小的孔径。这些过滤器的作用是同时进行正向隔离和反向隔离。这种类型和结构的过滤元件也可以放置在内部,例如将阀或隔膜泵与控制它的启动总管隔离开。
测试场所:指在基于微流体装置的测定中观察或测量测定终点的位置,例如光学窗口,并且可选地是含有测试垫的检测室。
“常规的”是表示是本发明相关的现有技术中已知的术语。
“大约”和“大体上”是不精确的扩展表述,从“差不多”的意义上描述“或多或少”、“近似”、或“几乎”的情况,其变化是无关紧要的、显而易见的、或者具有等同的效用或功能,并且进一步表明相对于标准、规则或界限存在明显的小的例外情况。例如,在各个实施例中,上述术语是指跟随在该术语之后的值的20%、10%、5%、1%或0.1%以内的量。

用于扩增的手段包括热循环和等温手段。第一种热循环技术是聚合酶链式反应(也称为PCR),其在美国专利Nos.4,683,195,4,683,202和4,800,159、Ausubel etal.Current Protocols in Molecular Biology,John Wiley and Sons,Baltimore,Md.(1989)、和in Innis et al.,(“PCR Protocols,”Academic Press,Inc.,San DiegoCalif.,1990)中详细描述,通过引用将它们全文公开的内容合并入本文。聚合酶链式反应方法是本领域熟知的。简短来说,在PCR中,制备两个引物序列,所述引物序列与靶序列上相反的互补链上的区域互补。向反应混合物中加入过量的脱氧核苷三磷酸和DNA聚合酶,例如Taq聚合酶。如果样品中存在靶序列,引物将与靶结合,聚合酶会引发引物沿着标志物序列通过加入核苷酸而延伸。通过升高和降低反应混合物的温度,延伸的引物会从模板上解离形成反应产物,过量的引物会与模板和反应产物结合并重复这个过程。通过加入荧光嵌入剂,可以实时检测PCR产物。
一种等温技术是LAMP(环介导的DNA等温扩增),在Notomi,T.et al.Nucl AcidRes 2000 28中描述。
链置换扩增(SDA)是另一种进行核酸的等温扩增的方法,其包括多轮链置换和合成,即切口平移(Walker et al.Nucleic Acids Research,1992:1691-1696,通过引用合并入本文)。一种类似的方法,称为修补链反应(RCR),包括在用于扩增的整个靶区域上使几个探针退火,然后进行修补反应,在修补反应中只存在四种碱基中的两种。另外两种碱基可以生物素化的衍生物的形式加入,以便于检测。在SDA中使用了类似的方法。还可以通过循环探针反应(CPR)检测靶特异性序列。在CPR中,具有非特异性DNA的3'和5'序列和特异性RNA的中间序列的探针与样品中存在的DNA杂交。杂交之后用RNase H处理反应,识别探针的产物为特定产物,并在消化后释放该特定产物。初始模板与另一个循环探针退火,重复反应。
另一种核酸扩增技术是逆转录聚合酶链式反应(RT-PCR)。首先,使用逆转录酶由RNA模板制备互补DNA(cDNA),然后在得到的cDNA上进行PCR。
另一种扩增方法是连接酶链式反应(“LCR”),在EPO No.320 308中公开,通过引用将其全文合并入本文。在LCR中,制备两个互补探针对,在存在靶序列的条件下,每一对与靶的相反的互补链结合,以使它们相邻。在存在连接酶的条件下,两个探针对将会连接形成一个单元。通过温度循环,如PCR中那样,结合的连接单元从靶上解离,然后作为“靶序列”用于过量探针对的连接。美国专利No.4,883,750描述了与LCR类似的方法,将探针对与靶序列结合,通过引用将其全文合并入本文。
Qβ复制酶,也可以用于本发明的另一种扩增方法中。在这种方法中,在存在RNA聚合酶的条件下,将具有与靶互补的区域的RNA的重复序列加入到样品中。聚合酶将会复制重复序列,然后重复序列可以被检测。
在GB申请No.2 202 328和PCT申请No.PCT/US89/01025中还描述了其它的扩增方法,通过引用将其全文合并入本文,它们可以用于本发明。在前者的申请中,在类似PCR的、依赖于模板和酶的合成中使用了“修饰的”引物。该引物可以通过用捕获分子(例如生物素)和/或检测分子(例如酶)进行标记而被修饰。在后者的申请中,向样品中加入过量的标记探针。在存在靶序列的条件下,探针结合并通过催化作用被切割。切割之后,完整释放靶序列以被过量的探针结合。标记探针的切割表示存在靶序列。
其它核酸扩增程序包括基于转录的扩增系统(TAS),包括基于核酸序列的扩增(NASBA)和3SR(Kwoh et al.,1989,Proc.Natl.Acad.Sci.U.S.A.,86:1173;Gingeras etal.,PCT申请WO 88/10315,通过引用将其全文合并入本文)。在NASBA中,可以通过标准的酚/氯仿提取、临床样品的热变性、用裂解缓冲液处理并用minispin柱分离DNA和RNA或用来盐酸胍提取RNA,来制备用于扩增的核酸。这些扩增技术包括使具有靶特异性序列的引物退火。在聚合之后,用RNase H消化DNA/RNA杂交体,再次将双链DNA分子加热变性。在每一种情况下,通过加入第二靶特异性引物,然后进行聚合,使单链DNA完全被制备成双链。然后通过RNA聚合酶如T7或SP6倍增转录双链DNA分子。在等温循环反应中,RNA被逆转录为单链DNA,然后转化为双链DNA,然后再用RNA聚合酶如T7或SP6转录一次。得到的产物,无论是截短的还是完整的,都表示靶特异性序列。
Davey et al.,EPO No.329 822公开了核酸扩增过程,通过引用将其全文合并入本文,该过程包括循环合成单链RNA(“ssRNA”)、ssDNA、和双链DNA(dsDNA),其可用于本发明。ssRNA是第一引物寡核苷酸的模板,其通过逆转录酶(依赖于RNA的DNA聚合酶)而延长。然后通过核糖核酸酶H(RNase H,一种对RNA与DNA或RNA的双链特异的RNase)的作用从得到的DNA:RNA双链移除RNA。得到的ssDNA是第二引物的模板,第二引物还包括RNA聚合酶启动子(由T7RNA聚合酶例示)5'的序列至与模板同源的序列。然后通过DNA聚合酶(由大肠杆菌DNA聚合酶D的大“Klenow”片段例示)延伸该引物,得到双链DNA(“dsDNA”)分子,其具有与初始RNA上引物之间的序列相同的序列,并且在一端额外还具有启动子序列。可通过合适的RNA聚合酶使用该启动子序列,制造DNA的多个RNA拷贝。这些拷贝然后可以再进入循环,产生非常快的扩增。正确选择酶可以等温进行该扩增,而无需在每个循环加入酶。由于这种过程的循环状态,可以选择起始序列为DNA或RNA的形式。
Miller et al.在PCT申请WO 89/06700中公开了一种核酸序列扩增方法,通过引用将其全文合并入本文,该方案是基于启动子/引物序列与靶单链DNA(“ssDNA”)的杂交,然后是该序列的多个RNA拷贝的转录。该方案不是循环的,即从得到的RNA转录物不产生新的模板。其它扩增方法包括“RACE”和“单边PCR”(Frohman,M.A.,In:“PCR Protocols:A Guideto Methods and Applications,”Academic Press,N.Y.,1990;Ohara et al.,1989,Proc.Natl.Acad.Sci.U.S.A.,86:5673-567,通过引用将它们全文的公开内容合并入本文)。
在本发明的扩增步骤中还可以使用基于两个(或更多个)寡核苷酸的连接的方法,这种方法是在存在核酸的条件下进行的,所述核酸具有得到的“二-寡核苷酸”的序列,由此扩增所述的二-寡核苷酸。Wu et al.,(1989,Genomics 4:560,通过引用将其全文合并入本文)。
用于检测的手段:如本文所使用的,指用于显示终点,即测定结果的仪器,可以包括检测通道和测试垫,以及用于评估检测终点的手段。检测终点由观察者在测试场所目测评估,或由配备有分光光度计、荧光计、光度计、光电倍增管、光电二极管、nephlometer、光子计数器、电压计、电流计、pH计、电容传感器、射频发射器、或霍尔效应装置的机器进行评估。可以使用具有颜色的或浸染了颜色的或者具有较高衍射指数的磁性颗粒、珠子和微球,以便于对测定终点进行目测检测或者进行机器增强检测。可以使用盖板上的放大透镜、光学滤镜、有色液体和标记帮助提高对测定结果的检测和解释。用于检测磁性颗粒、珠子和微球的手段可以包括嵌入的或包被的“标记物”或“标签”,例如,但不限于,染料如发色团和荧光团;射频标签、等离子体共振、自旋电子、放射性标记、拉曼散射、化学发光、或感应矩,以及本领域已知的方法。还预期具有独特发色特征的胶体颗粒也可以提供可检测的终点,所述独特发色特征依赖于它们的自缔合。QDots,例如在磁珠上被修饰的用ZnS包被的CdSe;或者QDots和顺磁性Fe3O4微颗粒的混合,可选地在溶胶凝胶微粒物基质中或制备在反相乳液中,是方便的提高本发明测定灵敏度的方法,因此允许使用更小的测试垫和更大的阵列。荧光淬灭检测终点也在预期之中。与酶联免疫测定相关的多种底物和产物发色团也是本领域熟知的,其提供了扩增检测信号的手段,以提高测定的灵敏度。检测系统可选地是定性的、定量的或半定量的。目测检测因为其简单,所以是优选的,但是检测手段可以包括目测检测、机器检测、人工检测或自动检测。
用于加热和冷却的手段:现有技术已描述了多种使充满液体的室热循环的手段。这些现有技术手段包括对流和传导加热元件,例如电阻、热空气、激光、红外照射、焦耳加热、TEC或匹尔特装置(Peltier devices)、热泵、吸热反应物等等,它们通常与散热器一起使用,以在循环的冷却阶段散热。加热手段还可以包括通过由高频磁场驱动的磁珠的运动进行加热。
用于热循环的加热和冷却装置分为两类:倾斜升温和固定温度。在反应中、并且在至少两个室保持相对稳定的温度的固定温度装置是热循环所需要的。倾斜升温加热装置使温度在至少两个设定点之间变化,因此只有一个反应室是热循环所需要的。加热元件的组合是可能的。匹尔特装置可用于固定温度也可用于渐变的应用。水浴不太适用于热循环的倾斜升温温度控制。
通常,加热和冷却手段与流控元件接合,以达到与液体成分的热交换。对于PCR来说,形成微流体通道或室的相关元件被称为“PCR流体和热接合”集成件的一部分。
除非上下文另有需要,下述的说明书和权利要求全文中,用词“包含”和其变化形式,例如“包含(comprises)”和“包含(comprising)”应当被理解为开放式的、包含性的含义,即“包括,但不限于”。
本说明书通篇所提及的“一个实施方案”或“实施方案”是指在本发明的至少一个实施方案中包括该实施方案所描述的特定特征、结构或特性。因此,在本说明书的不同部分出现的短语“在一个实施方案中”或“在实施方案中”不一定全都指同一个实施方案。而且,在一个或多个实施方案中,特定的特征、结构或特性可以以任何适当的方式组合。
2.含核酸样品的制备
本发明人令人惊讶地发现粘土矿物和碱性溶液的组合使用可用于制备用于核酸分析的复杂生物样品。在一些实施方案中,这些试剂可以有利地被用于制备常见的样品,以便用于在微流体装置中同时检测DNA和RNA靶分子。本发明的方法相对于已知的样品制备方法具有改进之处,例如,改进之处在于本发明在通过扩增进行检测之前不需要进一步纯化或分离核酸。虽然不需要,在通过扩增进行检测之前包括可选的纯化和/或分离步骤的实施方案也在设想之内。根据本发明制备的核酸样品基本不含核酸酶活性,并且是用于修饰酶的优选底物。通过本文公开的微流体装置实施的样品制备方法在制备用于同时检测DNA和RNA病毒的血液或血清样品的制备上是特别有利的。
在一个实施方案中,本发明涉及微流体装置,其用于制备含核酸样品,所述含核酸样品用于对靶核酸进行诊断性分析。相应地,在不同的实施方案中,装载到该装置中的测试样品进行几个步骤,如图6所示。样品制备方法包括使生物样品溶液与粘土矿物接触,使生物样品溶液与粘土矿物混合直至粘土矿物均匀分散在生物样品溶液中,过滤混合的样品以从测试样品中基本上除去粘土矿物,并使测试样品与碱性溶液在适合于细胞和病毒颗粒裂解的pH下接触,以形成核酸溶液。在进一步的实施方案中,该方法包括进行分子检测,所述分子检测基于,例如核酸溶液的核酸扩增。该方法可以包括额外的、可选的步骤,即在样品裂解之后并且在扩增之前,使核酸溶液与适合于中和核酸溶液的pH的酸性溶液接触。在一些示例性的实施方案中,进行这种核酸样品制备方法所需的所有试剂都预先装载到本发明的微流体装置中。应当注意到提供图6的目的是说明本发明的一个实施方案,图6中显示的所有步骤在所有实施方案中不都是必需的,而且可以进一步包括没有显示的步骤。
本发明意义内的粘土矿物可以是任何单一的粘土矿物或不同粘土矿物的混合物。用于本文公开的实施方案的适合的粘土矿物包括,但不限于下述族:高岭石族或(例如高岭石、地开石、珍珠陶土、埃洛石、硅铁石);蒙脱石(montmorillonite)/蒙脱石(smectite)族(例如贝德石、pyrophyllitevermiculite、锌蒙脱石、皂石、绿脱石和蒙脱石);滑石通常,但并不总是放在这族中);伊利石(或粘土-云母)族(例如白云母、伊利石);和绿泥石族(例如镁绿泥石、baileychlore、鲕绿泥石、斜绿泥石、铬绿泥石、锂绿泥石、脆绿泥石、铁绿泥石、铁叶绿泥石、富锰绿泥石、镍绿泥石、钛云母、正鲕绿泥石、叶绿泥石、pannantite、rhipidolite、prochlore、铝绿泥石、鳞绿泥石)。其它适合于本发明的粘土矿物包括,但不限于钠长石、钙十字石、方沸石、和三水铝石。
本领域中粘土矿物也通过它们的原子结构来定义。每个由一系列的1四面体层和1八面体层形成的粘土矿物被称为双层粘土矿物,1:1的矿物,或者四面体层后间距(在专业术语中被称为层间距)粘土矿物。这一族包括,例如,高岭石、埃洛石、地开石和珍珠陶土。由1四面体层和2八面体层形成的粘土矿物被称为三层、矿物,或2:1矿物。这一族包括,例如伊利石和蒙脱石,海绿石和蛭石。蒙脱石石蒙脱石族的主要代表,并且是膨润土的主要成分。事实上,对于多层硅酸盐来说,膨润土、蒙脱石(smectite)和蒙脱石(montmorillonite)通常作为同义词使用。如果如果在三层形态中进一步插入独立的八面体层,产生四层,或者矿物。这一族的代表是绿泥石。一个特殊的粘土矿物组以夹层矿物为代表。在层(layer packages)之间,可以,例如嵌入铁和水分子。这可能导致层间距的扩大(膨胀),这在蒙脱石中常常被观察到。本文所述的任何粘土矿物和粘土矿物结构适合于本发明的实施。
本文所述的各种类型的粘土矿物可以从公司例如Thiele Kaolin Co.(Sandersville,Ga.),Imerys(Roswell,Ga.),Dry Branch Kaolin Co.(Dry Branch,Ga.),Millennium Inorganic Chemicals(Baltimore,Md.),和Minerals Technology Inc.(Specialty Minerals,Bethlehem,Pa.)BYK-Chemie GmbH(Wesel,Germany),Sigma-Aldritch(St.Louis,Mo.),American Colloid Company(Arlington Heights,Il.)商购获得。
根据本发明的特定实施方案,使用蒙脱石或膨润土。蒙脱石可以商品名MK10获得。事实上,对于多层硅酸盐来说,膨润土、蒙脱石(smectite)和蒙脱石(montmorillonite)通常作为同义词使用。蒙脱石(montmorillonite)是纯的粘土矿物。膨润土是不纯的混合物,主要是蒙脱石,还可以含有伊利石和高岭石。膨润土的主要类型由粘土层之间的优势阳离子定义:钾、铝、钠、或钙。如这里所使用的,膨润土含有钠,但是所有类型的膨润土粘土都适用于本发明的实施。根据另一个实施方案,使用埃洛石作为粘土矿物。根据发明的另一个实施方案,使用漂白土作为粘土矿物。漂白土是本领域已知的,是复杂的混合物,包括蒙脱石、高岭石和凹凸棒石,以及其它矿物如方解石和石英。根据本发明的另一个实施方案,使用合成的粘土锂皂石(BYK-Chemie GmbH(Wesel,Germany)作为粘土矿物。在本文中无论任何时候提及由“粘土矿物”制成,该术语还包括上述粘土的混合物。
根据本发明的实施方案,测试样品是悬浮溶液的形式。用于将给定生物样品悬浮在溶液中的方法取决于其性质。一些液体样品不需要其他的悬液,例如血液制品或尿液。在一些情况中,液体溶液需要用磷酸盐缓冲液(PBS)或类似稀释剂稀释。许多形式的动物组织在悬浮之前需要更剧烈的处理,例如冷冻和/或研磨,或者用搅拌机或其它机械混合装置进行匀浆。在一些实施方案中,悬浮溶液是水溶液,例如含有缓冲剂的水溶液。在一个实施方案中,测试样品包含大约pH 6.0的醋酸盐缓冲液。
粘土矿物可以以干燥形式被预先装载到本发明的微流体装置中,通过在测试样品中悬浮而水化。或者,粘土矿物可以以水化形式被预先装载到本发明的微流体装置中。在本发明的一个实施方案中,粘土矿物预先在大约pH 6.0的醋酸盐缓冲液中水化。
在一个实施方案中,粘土矿物被预先装载到微流体装置中,以使得在加入测试样品之后,粘土矿物以大约20mg/mL的浓度悬浮。其它适合的浓度也在设想之内,例如从大约1mg/mL,5mg/mL,10mg/mL,15mg/mL,25mg/mL,30mg/mL,40mg/mL,50mg/mL,60mg/mL,75mg/mL,90mg/mL,100mg/mL,125mg/mL,150mg/mL一直到大约160mg/mL。应当理解,加入到生物样品溶液中的粘土矿物的量是足以防止靶核酸的降解和下游分子分析的干扰的量。
如本文所使用的,碱性溶液、碱性缓冲液、和碱性裂解溶液可以互换使用。本发明的碱性裂解溶液包含碱。优选所述碱足够强,足以将测试样品的pH提高至细胞膜和/或病毒颗粒的结构被破坏(即“裂解”)并且感兴趣的核酸以未损坏的形式(即“完整的”)被释放的水平。在一个实施方案中,碱是氢氧化钾(KOH)。在其它实施方案中,碱是氢氧化钠(NaOH)或氢氧化锂(LiOH)。通过将碱性碱在适当的溶剂,例如水中以大约1M的浓度混合来制备碱性溶液或缓冲液。在一个实施方案中,加入碱性溶液或缓冲液使其终浓度为大约0.1M。本领域技术人员应当理解,在本发明中可以使用其他适当的浓度来实现对测试样品的有效处理。
本发明的微流体装置还可以包括可选的预装载中和缓冲液。可以使用几种适合的酸作为本发明的可选的酸性溶液或缓冲液。示例性的酸包括盐酸(HCl)和醋酸(C2H4O2)。通过将酸与水以大约1M的浓度混合来制备酸性溶液或缓冲液。对于本发明的可选的中和步骤,加入酸性溶液或缓冲液使其浓度足以将碱性裂解缓冲液中和至大约生理pH,例如大约pH 7.2。在一个实施方案中,加入酸性溶液或缓冲液使其终浓度为大约0.1M。
在特定的实施方案中,根据本发明的方法制备的含核酸测试样品被直接用于下游的扩增程序,无需进一步的纯化或分离步骤。如本文公开所制备的单个含核酸测试样品可用于同时检测DNA和RNA靶分子。
3.用于制备和分析含核酸测试样品的微流体装置
本发明的实施方案一般地涉及用于制备和可选地分析样品的微流体装置,所述样品含有,或者怀疑含有感兴趣的核酸(“样品”或“测试样品”)。在一个实施方案中,本发明提供了微流体装置,其包括微流体通道,所述微流体通道具有第一端部和第二端部和样品进口,所述样品进口与微流体通道的第一端部流体连接。与微流通道的第二端部相连的是粘土处理室,所述粘土处理室可以可选地预先装载粘土矿物或粘土矿物的混合物,如本文所述的。本实施方案的微流体装置可用于处理样品,以制备它,以便可选地进行核酸分析。这些核酸分析可以在微流体装置上进行,或者可以在粘土处理室中处理之后移除样品,并在“脱卡(off card)”状态下进行后续的操作。
在上述的进一步的实施方案中,样品进口被设计为允许液体测试样品被装载的装置中。它可以,例如,适合于通过注射器或者微量移液器注射样品。该装置还可以包括可选的设置于样品进口和微流体通道的第一端部之间的复合膜。在本发明的一个实施方案中,当测试样品是全血样品时可以使用复合膜。如本文中所使用的,术语“膜”指任何具有Z尺寸的平面材料,包括过滤膜,其是多孔膜。本发明的复合膜进一步在下述图5中描述。
在其它的实施方案中,微流体装置被配置为裂解粘土处理的样品。相应地,在一些实施方案中,该装置进一步包括样品裂解室,所述样品裂解室在粘土处理室的下游并与之流体连接。裂解室可选地可以预先装载有适合于裂解样品中存在的细胞或病毒颗粒以释放靶核酸的碱性缓冲液或碱性溶液。碱性缓冲液或溶液可以是任何适合的碱性缓冲液,例如KOH,NaOH,或LiOH,或其他的合适的碱性缓冲液。碱性缓冲液可以以液体形式提供,储存在罩板包装中,并在操作过程中释放,或者以干燥形式提供,其每一种可选形式在本文中都进一步描述。
如果需要,该装置可以进一步包括单独的样品中和室,所述样品中和室在样品裂解室的下游,含有中和所提取的样品必需的缓冲液或试剂,如本文所述的。在特定的实施方案中,中和缓冲液或试剂选自HCl或醋酸。类似地,中和缓冲液可以以液体的形式提供,储存在罩板包装中,并在操作过程中释放,或者以干燥形式提供,其每一种可选形式在本文中都进一步描述。
可选地,该装置还包括核酸扩增池(well),所述核酸扩增池在核酸裂解室的下游。当其存在时,这种核酸扩增池可以含有为此所必需的所有试剂,如这里进一步描述的。在不同的实施方案中,核酸扩增室还作为检测室(即扩增和检测在同一个室中进行)。或者,该装置可以包括一个或多个单独的检测室,在其中检测来自扩增室的扩增产物。
因此,在一个实施方案中,本发明提供微流体装置,其包括:
微流体通道,其具有第一端部和第二端部;
样品进口,其与微流体通道的第一端部流体连接,并且被配置以用于接收测试样品;
粘土处理室,其与所述微流体通道流体连接,其中所述粘土处理室含有粘土矿物试剂;
样品裂解室,其与所述粘土处理室流体连接,其中所述样品裂解室含有碱性溶液;
一个或多个样品核酸扩增或检测池,或其组合,它们与所述样品裂解室流体连接;以及
一个或多个样品出口。
该装置可用于许多应用,包括制备和/或分析测试样品中的核酸。
在特定的实施方案中,样品是生物样品(例如血液、组织或含有其它样品的细胞)。样品可以以各种形式提供,例如以溶液的形式、以悬液的形式或其组合。在不同的实施方案中,样品是生物样品溶液。
装置中使用的粘土的确切类型没有特别限制,可以选自本领域技术人员已知的粘土,例如本文所述的任何特定的粘土矿物。在一些实施方案中,粘土矿物包含高岭石、蒙脱石、或伊利石粘土矿物。在不同的实施方案中,粘土矿物包括滑石。在其它实施方案中,粘土矿物包括埃洛石。在更多的实施方案中,粘土矿物包括膨润土。在其它的实施方案中,粘土矿物包含合成的粘土矿物,例如锂皂石。
碱性溶液也没有特别限制,其提供大于7的pH。在一些实施方案中,碱性溶液包含KOH,NaOH,或LiOH,或其组合。在一些实施方案中,碱性溶液包含KOH。在其它实施方案中,碱性溶液包含NaOH。在不同的实施方案中,碱性溶液包含LiOH。在前述的各种实施方案中,碱性溶液是任何前述碱的水溶液。
通过将碱性碱在适当的溶剂,例如水中以大约1M的浓度混合来制备碱性溶液或缓冲液。在一个实施方案中,加入碱性溶液或缓冲液使其终浓度为大约0.1M。本领域技术人员应当理解,在本发明中可以使用其他适当的浓度来实现对测试样品的有效处理。
虽然不要求,特定的实施方案包括可选的中和室,所述中和室在裂解室下游。这种可选的中和室包含用于中和碱性裂解溶液的溶液。中和溶液典型地是酸性的(即pH小于7)。例如,在一些实施方案中,可选的酸性溶液包含HCl,C2H4O2,或H2SO4。在一些实施方案中,可选的酸性溶液包含HCl。在其它实施方案中,可选的酸性溶液包含C2H4O2。在其它的实施方案中,可选的酸性溶液包含H2SO4。可选的酸性溶液可以以任何适合的酸(例如任何前述的酸的水溶液)的形式提供。
对于本发明的可选的中和室,酸性溶液或缓冲液以足以将碱性裂解缓冲液中和至大约生理pH,例如大约pH 7.2的浓度存在。在一个实施方案中,加入酸性溶液或缓冲液使其终浓度为大约0.1M。
在本文公开的装置中可以使用任何含有目标核酸的样品。在特定的实施方案中,样品包含一种或多种感染原。在这些实施方案中的某些中,所述一种或多种感染原是病毒原。在一些实施方案中,样品包含至少两种病毒原。例如,在不同的实施方案中,样品包含DNA病毒和RNA病毒。在一些实施方案中,DNA病毒是HBV,在其它实施方案中,RNA病毒是HCV或HIV。
在一些不同的实施方案中,该装置被配置以用于分析选自血液、血浆、血清、尿液、唾液、痰液、呼吸道灌洗液、泪液、和组织拭子的样品。在更特定的实施方案中,样品选自血液、血浆和血清。
在一些其它的实施方案中,该装置进一步包括内置的泵,所述泵与微流体通道的第二端部流体连接。
在其它的实施方案中,该装置进一步包括设置于样品进口和微流体通道的第一端部之间的复合膜,其中复合膜能够从血液中移除选定的颗粒。在一些实施方案中,复合膜包含激发血液凝固的物质。在其它的实施方案中,复合膜包含玻璃滤膜。

在不同的实施方案中,本发明包括这三个室,即粘土处理室、样品裂解室、和核酸扩增室,它们按此顺序顺序排布。粘土处理室典型地位于样品裂解室上游。每个室具有两个端部,并且这两个端部在字面上被称为上端和下端。每个室的上端可以与第一可变位置阀相连,而下端与第二可变位置阀相连。阀可以通过外部(“脱卡”)手段操纵,例如用泵施加正压或负压,如本文所述的。这些可选的阀在图1中显示为123a-d。
在不同的实施方案中,提供用于该微流体装置的方法。在本发明的一个实施方案的操作中,测试样品,例如临床获得的血样,被放置到样品进口130中。然后,样品可以,可选地,接触可选的复合膜。样品通过外部手段被吸入到通道120中,并进入粘土处理室150。在粘土处理室150中,样品与粘土矿物混合,以使粘土均匀分散在样品中,如本文所述的。样品通过过滤器离开粘土处理室,过滤器保留了粘土材料的主要部分,特别是大的粘土聚集体。样品然后进入样品裂解室160,在其中样品与碱性溶液接触,以溶解其中所含的细胞和病毒材料,并释放核酸。可选地,样品可以进入下游的中和室,在其中样品的pH被调整到适当的水平,如本文所述的。裂解的或“提取的”含核酸样品然后进入核酸扩增和检测室170,在其中通过本文所公开的任何方法进行分子分析。使用者可以通过出口池180获得扩增产物,该出口池180也作为排出口。

图5A-B显示了可选复合膜140的替代实施方案的剖视图。如图5A所示,复合膜可以由两个膜,膜142和144组成。膜142和144可以包含相同的或不同的材料。在一个实施方案中,膜142包含激发血液凝固的材料,例如玻璃纤维。在一个实施方案中,可以选择第二个膜144提供颗粒分离功能。在此实施方案中,膜144可以包含孔径为大约1-2μm的滤膜,以从液体样品中选择性地移除红血球和白血球。这样的膜可以包括,但不限于,由聚砜组成的非对称和对称膜(由PALL,Inc.制造)。在装置110中,可以将两个或更多个膜的一个堆放在另一个上方。在操作中,血氧被放置在样品进口130中。当一滴全血被应用于装置110时,血样被吸入到膜142中,它导致血液凝结。在负压下,凝结的样品进一步被吸入到第二个膜144中,其保留了凝结的物质和颗粒物质,而液体血清样品穿过膜进入到空隙182和184中。空隙182和184的体积足够小,使得分离的血清样品通过毛细流动移动到微流体通道的第一端部122中。
复合膜的替代实施方案显示在图5B中,如所显示的,复合过滤膜146包括单个膜,所述膜包含多种不同的纤维类型,其中的至少一种促进未凝结的血液凝固。选择用于复合过滤介质的纤维包括,但不限于棉短绒纤维、玻璃超细纤维、聚酯(PET)短纤维、和低熔融聚酯粘合纤维。大约1.5纤度(其中“纤度”是本领域的术语,指描述纤维的厚度和长度的单位)和大约0.25-in长度的聚酯短纤维可以是过滤膜的骨架,以为膜提供总体结构。可选地,棉短绒纤维可用于提供易于湿润的毛细网络,以被动地吸取血液通过过滤膜。大约0.40μm平均纤维直径的玻璃超细纤维可以产生细胞和颗粒分离所需的微细孔隙结构。纤维可以通过编织方式或非编织方式连接。非编织滤膜可以通过湿法、纺粘法、或喷熔法制成。为了增加强度,可选地,可以向复合膜加入聚酯粘合纤维。
作为本发明的替代实施方案,图5A-B的复合膜可以进一步含有一种或多种血液凝固催化剂。本领域已知的血液凝固催化剂包括,但不限于,凝血酶、蛇毒例如拉塞尔毒蛇的毒液、血小板活化因子(PAF或β-乙酰基-y-O-烷基-L--磷脂酰胆碱)、胶原、表面具有多个负电荷的物质例如硼硅酸盐片或中空的珠、以及铝硅酸盐矿物粘土例如高岭土。

Claims (23)
1.微流体装置,其包括:
微流体通道,其具有第一端部和第二端部;
样品进口,其与微流体通道的第一端部流体连接,并且被配置以用于接收测试样品;
粘土处理室,其与所述微流体通道流体连接,其中所述粘土处理室含有粘土矿物试剂;
样品裂解室,其与所述粘土处理室流体连接,其中所述样品裂解室含有碱性溶液;
一个或多个样品核酸扩增或检测池,或其组合,它们与所述样品裂解室流体连接;以及
一个或多个样品出口,其中所述粘土处理室位于所述样品裂解室和所述一个或多个样品核酸扩增或检测池上游,
其中所述装置被配置为使得测试样品离开粘土处理室并进入样品裂解室,在其中测试样品与碱性溶液接触以释放靶核酸。
2.权利要求1的微流体装置,其中粘土矿物包含高岭石、蒙脱石、或伊利石粘土矿物。
3.权利要求1的微流体装置,其中粘土矿物包含滑石。
4.权利要求1的微流体装置,其中粘土矿物包含埃洛石。
5.权利要求1的微流体装置,其中粘土矿物包含膨润土。
6.权利要求1的微流体装置,其中粘土矿物包含合成的粘土矿物。
7.权利要求6的微流体装置,其中合成的粘土矿物是锂皂石。
8.权利要求1的微流体装置,其中碱性溶液包含KOH、NaOH、或LiOH。

20.权利要求1的微流体装置,进一步包括内置的泵,所述泵与微流体通道的第二端部流体连接。
21.权利要求1的微流体装置,进一步包括设置于样品进口和微流体通道的第一端部之间的复合膜,其中复合膜能够从血液中移除选定的颗粒。
22.权利要求21的微流体装置,其中复合膜包含激发血液凝固的物质。
23.权利要求22的微流体装置,其中复合膜包含玻璃滤膜。
