Description
例えば、ジンクフィンガーDNA結合ドメインと非特異的なDNA切断ドメインとを連結した、ジンクフィンガーヌクレアーゼ(ZFN)を用い、宿主の植物細胞または昆虫細胞にDNA中の標的遺伝子座において組換えを行う方法(特許文献1)、植物病原菌キサントモナス属が有するDNA結合モジュールである転写活性化因子様(TAL)エフェクターと、DNAエンドヌクレアーゼとを連結したTALENを用いて、特定のヌクレオチド配列内又はそれに隣接する部位で、標的遺伝子を切断・修飾する方法(特許文献2)、あるいは、真正細菌や古細菌が持つ獲得免疫システムで機能するDNA配列CRISPR(Clustered Regularly interspaced short palindromic repeats)と、CRISPRとともに重要な働きを持つヌクレアーゼCas(CRISPR-associated)タンパク質ファミリーとを組み合わせたCRISPR-Cas9システムを利用する方法(特許文献3)などが報告されている。さらには、35個のアミノ酸からなり1個の核酸塩基を認識するPPRモチーフの連続によって、特定のヌクレオチド配列を認識するように構成されたPPRタンパク質と、ヌクレアーゼとを連結した人工ヌクレアーゼを用い、該特定配列の近傍で標的遺伝子を切断する方法(特許文献4)も報告されている。
従って、本発明の目的は、DSBないし外来DNA断片の挿入を伴わずに、即ち、二本鎖DNAを無切断もしくは一本鎖切断により遺伝子の特定配列の核酸塩基を改変する、新規なゲノム編集の手法、並びにそのための核酸配列認識モジュール及び核酸塩基変換酵素の複合体を提供することである。
そこで、このような核酸塩基の変換を行う酵素として脱アミノ化反応を触媒するデアミナーゼを用い、これとDNA配列認識能のある分子とを連結させることにより、特定のDNA配列を含む領域における核酸塩基変換によるゲノム配列の改変を行った。
具体的には、CRISPR-Casシステム(CRISPR-変異Cas)を用いて行った。即ち、改変しようとする遺伝子の標的配列と相補的な配列を含むゲノム特異的CRISPR-RNA:crRNA(gRNA)に、Casタンパク質をリクルートするためのRNA(trans-activating crRNA : tracrRNA)を連結したRNA分子をコードするDNAを作製し、他方で二本鎖DNAのいずれか一方もしくは両方の鎖の切断能を失活した変異Casタンパク質をコードするDNA(dCas)とデアミナーゼ遺伝子を連結したDNAを作製し、これらのDNAを、改変しようとする遺伝子を含む宿主酵母細胞に導入した。その結果、標的配列を含む目的遺伝子の数百ヌクレオチドの範囲内で、ランダムに変異を導入することに成功した。二本鎖DNAのいずれのDNA鎖をも切断しない二重変異Casタンパク質を用いた場合に比べ、いずれか一方の鎖を切断する変異Casタンパク質を用いた場合の方が、変異導入効率は上昇した。また、DNA二重鎖のいずれを切断するかによって、変異領域の広さと変異の多様性が変化することが明らかとなった。さらに、目的遺伝子内の複数の領域を標的化することにより、きわめて効率よく変異を導入することに成功した。即ち、DNAを導入した宿主細胞を非選択培地に播種し、無作為に選んだコロニーについて目的遺伝子の配列を調べた結果、ほとんど全てのコロニーについて変異が導入されていることを確認した。また、2以上の目的遺伝子中のある領域をそれぞれ標的化することにより、複数箇所のゲノム編集を同時に行えることも確認した。さらに、当該方法は、二倍体以上の倍数体ゲノムの対立遺伝子に同時に変異を導入することができることや、真核細胞のみならず、大腸菌のような原核細胞においても変異を導入することができ、生物種を問わず広く適用可能であることも実証した。また、核酸塩基変換反応を所望の時期に一過的に行うことにより、これまで効率の低かった必須遺伝子の編集を効率よく行えることも見出した。
本発明者らは、これらの知見に基づいてさらに研究を重ねた結果、本発明を完成するに至った。
[1]二本鎖DNAの標的化された部位を改変する方法であって、選択された二本鎖DNA中の標的ヌクレオチド配列と特異的に結合する核酸配列認識モジュールと、核酸塩基変換酵素とが結合した複合体を、該二本鎖DNAと接触させ、該標的化された部位において該二本鎖DNAの少なくとも一方の鎖を切断することなく、該標的化された部位の1以上のヌクレオチドを他の1以上のヌクレオチドに変換する又は欠失させる、あるいは該標的化された部位に1以上のヌクレオチドを挿入する工程を含む、方法。
[2]前記核酸配列認識モジュールが、Casの少なくとも1つのDNA切断能が失活したCRISPR-Casシステム、ジンクフィンガーモチーフ、TALエフェクター及びPPRモチーフからなる群より選択される、上記[1]記載の方法。

従って、核酸配列認識モジュールと、核酸塩基変換酵素とは、それらの融合タンパク質をコードする核酸として、あるいは、結合ドメインやインテイン等を利用してタンパク質に翻訳後、宿主細胞内で複合体形成し得るような形態で、それらをそれぞれコードする核酸として調製することが好ましい。ここで核酸は、DNAであってもRNAであってもよい。DNAの場合は、好ましくは二本鎖DNAであり、宿主細胞内で機能的なプロモーターの制御下に配置した発現ベクターの形態で提供される。RNAの場合は、好ましくは一本鎖RNAである。
核酸配列認識モジュールと核酸塩基変換酵素とが結合した本発明の複合体は、DNA二重鎖切断(DSB)を伴わないため、毒性の低いゲノム編集が可能であり、本発明の遺伝子改変方法は幅広い生物材料に適用することができる。従って、核酸配列認識モジュール及び/又は核酸塩基変換酵素をコードする核酸が導入される細胞は、原核生物である大腸菌などの細菌や下等真核生物である酵母などの微生物の細胞から、ヒト等の哺乳動物を含む脊椎動物、昆虫、植物など高等真核生物の細胞にいたるまで、あらゆる生物種の細胞をも包含し得る。
核酸塩基変換酵素をコードするDNAも、同様に、使用する酵素のcDNA配列情報をもとにオリゴDNAプライマーを合成し、当該酵素を産生する細胞より調製した全RNAもしくはmRNA画分を鋳型として用い、RT-PCR法によって増幅することにより、クローニングすることができる。例えば、ヤツメウナギのPmCDA1をコードするDNAは、NCBIデータベースに登録されているcDNA配列(accession No. EF094822)をもとに、CDSの上流及び下流に対して適当なプライマーを設計し、ヤツメウナギ由来mRNAからRT-PCR法によりクローニングできる。また、ヒトAIDをコードするDNAは、NCBIデータベースに登録されているcDNA配列(accession No. AB040431)をもとに、CDSの上流及び下流に対して適当なプライマーを設計し、例えばヒトリンパ節由来mRNAからRT-PCR法によりクローニングできる。
クローン化されたDNAは、そのまま、または所望により制限酵素で消化するか、適当なリンカー及び/又は核移行シグナル(目的の二本鎖DNAがミトコンドリアや葉緑体DNAの場合は、各オルガネラ移行シグナル)を付加した後に、核酸配列認識モジュールをコードするDNAとライゲーションして、融合タンパク質をコードするDNAを調製することができる。あるいは、核酸配列認識モジュールをコードするDNAと、核酸塩基変換酵素をコードするDNAに、それぞれ結合ドメインもしくはその結合パートナーをコードするDNAを融合させるか、両DNAに分離インテインをコードするDNAを融合させることにより、核酸配列認識変換モジュールと核酸塩基変換酵素とが宿主細胞内で翻訳された後に複合体を形成できるようにしてもよい。これらの場合も、所望により一方もしくは両方のDNAの適当な位置に、リンカー及び/又は核移行シグナルを連結することができる。
発現ベクターとしては、大腸菌由来のプラスミド(例、pBR322,pBR325,pUC12,pUC13);枯草菌由来のプラスミド(例、pUB110,pTP5,pC194);酵母由来プラスミド(例、pSH19,pSH15);昆虫細胞発現プラスミド(例:pFast-Bac);動物細胞発現プラスミド(例:pA1-11、pXT1、pRc/CMV、pRc/RSV、pcDNAI/Neo);λファージなどのバクテリオファージ;バキュロウイルスなどの昆虫ウイルスベクター(例:BmNPV、AcNPV);レトロウイルス、ワクシニアウイルス、アデノウイルスなどの動物ウイルスベクターなどが用いられる。
プロモーターとしては、遺伝子の発現に用いる宿主に対応して適切なプロモーターであればいかなるものでもよい。DSBを伴う従来法では毒性のために宿主細胞の生存率が著しく低下する場合があるので、誘導プロモーターを使用して誘導開始までに細胞数を増やしておくことが望ましいが、本発明の核酸改変酵素複合体を発現させても十分な細胞増殖が得られるので、構成プロモーターも制限なく使用することができる。
例えば、宿主が動物細胞である場合、SRαプロモーター、SV40プロモーター、LTRプロモーター、CMV(サイトメガロウイルス)プロモーター、RSV(ラウス肉腫ウイルス)プロモーター、MoMuLV(モロニーマウス白血病ウイルス)LTR、HSV-TK(単純ヘルペスウイルスチミジンキナーゼ)プロモーターなどが用いられる。なかでも、CMVプロモーター、SRαプロモーターなどが好ましい。
宿主が大腸菌である場合、trpプロモーター、lacプロモーター、recAプロモーター、λPLプロモーター、lppプロモーター、T7プロモーターなどが好ましい。
宿主がバチルス属菌である場合、SPO1プロモーター、SPO2プロモーター、penPプロモーターなどが好ましい。
宿主が酵母である場合、Gal1/10プロモーター、PHO5プロモーター、PGKプロモーター、GAPプロモーター、ADHプロモーターなどが好ましい。
宿主が昆虫細胞である場合、ポリヘドリンプロモーター、P10プロモーターなどが好ましい。
宿主が植物細胞である場合、CaMV35Sプロモーター、CaMV19Sプロモーター、NOSプロモーターなどが好ましい。
宿主としては、例えば、エシェリヒア属菌、バチルス属菌、酵母、昆虫細胞、昆虫、動物細胞などが用いられる。
エシェリヒア属菌としては、例えば、エシェリヒア・コリ(Escherichia coli)K12・DH1〔Proc. Natl. Acad. Sci. USA,60,160 (1968)〕,エシェリヒア・コリJM103〔Nucleic Acids Research,9,309 (1981)〕,エシェリヒア・コリJA221〔Journal of Molecular Biology,120,517 (1978)〕,エシェリヒア・コリHB101〔Journal of Molecular Biology,41,459 (1969)〕,エシェリヒア・コリC600〔Genetics,39,440 (1954)〕などが用いられる。
バチルス属菌としては、例えば、バチルス・サブチルス(Bacillus subtilis)MI114〔Gene,24,255 (1983)〕,バチルス・サブチルス207-21〔Journal of Biochemistry,95,87 (1984)〕などが用いられる。
酵母としては、例えば、サッカロマイセス・セレビシエ(Saccharomyces cerevisiae)AH22,AH22R-,NA87-11A,DKD-5D,20B-12、シゾサッカロマイセス・ポンベ(Schizosaccharomyces pombe)NCYC1913,NCYC2036,ピキア・パストリス(Pichia pastoris)KM71などが用いられる。
昆虫としては、例えば、カイコの幼虫、ショウジョウバエ、コオロギなどが用いられる〔Nature,315,592 (1985)〕。
大腸菌は、例えば、Proc. Natl. Acad. Sci. USA,69,2110 (1972)やGene,17,107 (1982)などに記載の方法に従って形質転換することができる。
バチルス属菌は、例えば、Molecular & General Genetics,168,111 (1979)などに記載の方法に従ってベクター導入することができる。
酵母は、例えば、Methods in Enzymology,194,182-187 (1991)、Proc. Natl. Acad. Sci. USA,75,1929 (1978)などに記載の方法に従ってベクター導入することができる。
昆虫細胞および昆虫は、例えば、Bio/Technology,6,47-55 (1988)などに記載の方法に従ってベクター導入することができる。
動物細胞は、例えば、細胞工学別冊8 新細胞工学実験プロトコール,263-267 (1995)(秀潤社発行)、Virology,52,456 (1973)に記載の方法に従ってベクター導入することができる。
例えば、大腸菌またはバチルス属菌を培養する場合、培養に使用される培地としては液体培地が好ましい。また、培地は、形質転換体の生育に必要な炭素源、窒素源、無機物などを含有することが好ましい。ここで、炭素源としては、例えば、グルコース、デキストリン、可溶性澱粉、ショ糖などが;窒素源としては、例えば、アンモニウム塩類、硝酸塩類、コーンスチープ・リカー、ペプトン、カゼイン、肉エキス、大豆粕、バレイショ抽出液などの無機または有機物質が;無機物としては、例えば、塩化カルシウム、リン酸二水素ナトリウム、塩化マグネシウムなどがそれぞれ挙げられる。また、培地には、酵母エキス、ビタミン類、生長促進因子などを添加してもよい。培地のpHは、好ましくは約5〜約8である。
大腸菌を培養する場合の培地としては、例えば、グルコース、カザミノ酸を含むM9培地〔Journal of Experiments in Molecular Genetics, 431-433, Cold Spring Harbor Laboratory, New York 1972〕が好ましい。必要により、プロモーターを効率よく働かせるために、例えば、3β-インドリルアクリル酸のような薬剤を培地に添加してもよい。大腸菌の培養は、通常約15〜約43℃で行なわれる。必要により、通気や撹拌を行ってもよい。
バチルス属菌の培養は、通常約30〜約40℃で行なわれる。必要により、通気や撹拌を行ってもよい。
酵母を培養する場合の培地としては、例えば、バークホールダー(Burkholder)最小培地〔Proc. Natl. Acad. Sci. USA,77,4505 (1980)〕や0.5%カザミノ酸を含有するSD培地〔Proc. Natl. Acad. Sci. USA,81,5330 (1984)〕などが挙げられる。培地のpHは、好ましくは約5〜約8である。培養は、通常約20℃〜約35℃で行なわれる。必要に応じて、通気や撹拌を行ってもよい。
昆虫細胞または昆虫を培養する場合の培地としては、例えばGrace's Insect Medium〔Nature,195,788 (1962)〕に非働化した10%ウシ血清等の添加物を適宜加えたものなどが用いられる。培地のpHは、好ましくは約6.2〜約6.4である。培養は、通常約27℃で行なわれる。必要に応じて通気や撹拌を行ってもよい。
動物細胞を培養する場合の培地としては、例えば、約5〜約20%の胎児ウシ血清を含む最小必須培地(MEM)〔Science,122,501 (1952)〕,ダルベッコ改変イーグル培地(DMEM)〔Virology,8,396 (1959)〕,RPMI 1640培地〔The Journal of the American Medical Association,199,519 (1967)〕,199培地〔Proceeding of the Society for the Biological Medicine,73,1 (1950)〕などが用いられる。培地のpHは、好ましくは約6〜約8である。培養は、通常約30℃〜約40℃で行なわれる。必要に応じて通気や撹拌を行ってもよい。
植物細胞を培養する培地としては、MS培地、LS培地、B5培地などが用いられる。培地のpHは好ましくは約5〜約8である。培養は、通常約20℃〜約30℃で行なわれる。必要に応じて通気や撹拌を行ってもよい。
以上のようにして、核酸配列認識モジュールと核酸塩基変換酵素との複合体、即ち核酸改変酵素複合体を細胞内で発現させることができる。
これに対し、CRISPR-Casシステムは、標的ヌクレオチド配列に対して相補的なガイドRNAにより目的の二本鎖DNAの配列を認識するので、標的ヌクレオチド配列と特異的にハイブリッド形成し得るオリゴDNAを合成するだけで、任意の配列を標的化することができる。
従って、本発明のより好ましい実施態様においては、核酸配列認識モジュールとして、Casの少なくとも1つのDNA切断能が失活したCRISPR-Casシステム(CRISPR-変異Cas)が用いられる。
CRISPR-変異Casを用いた本発明の核酸配列認識モジュールは、標的ヌクレオチド配列と相補的なガイドRNAと、変異Casタンパク質のリクルートに必要なtracrRNAとからなるRNA分子と変異Casタンパク質との複合体として提供される。
核酸塩基変換酵素は、上記ジンクフィンガー等との連結様式と同様の手法により、変異Casとの複合体として提供される。あるいは、核酸塩基変換酵素と変異Casとを、RNA aptamerであるMS2F6、PP7等とそれらとの結合タンパク質によるRNA scaffoldを利用して結合させることも出来る。ガイドRNAが標的ヌクレオチド配列と相補鎖を形成し、これに続くtracrRNAに変異CasがリクルートされてDNA切断部位認識配列PAM(プロトスペーサー アジェイセント モチーフ)(SpCas9を用いた場合、PAMはNGG(Nは任意の塩基)3塩基であり、理論上ゲノム上のどこでも標的化することができる)を認識するが、一方あるいは両方のDNAを切断することができず、変異Casに連結された核酸塩基変換酵素の作用により、標的された部位(標的ヌクレオチド配列の全部もしくは一部を含む数百塩基の範囲内で適宜調節できる)で塩基変換が起こり、二本鎖DNA内にミスマッチが生じる。このミスマッチが正しく修復されずに、反対鎖の塩基が、変換した鎖の塩基と対形成するように修復されたり、修復の際にさらに他のヌクレオチドに変換、あるいは1ないし数十塩基の欠失もしくは挿入を生じることにより、種々の変異が導入される(例えば、図2参照)。
CasをコードするDNAは、核酸塩基変換酵素をコードするDNAについて上記したのと同様の方法により、該酵素を産生する細胞からクローニングすることができる。また、変異Casは、クローン化されたCasをコードするDNAに、自体公知の部位特異的変異誘発法を用いて、DNA切断活性に重要な部位のアミノ酸残基(例えば、Cas9の場合、10番目のAsp残基や840番目のHis残基が挙げられるが、これらに限定されない)を他のアミノ酸で変換するように変異を導入することにより、取得することができる。
あるいは変異CasをコードするDNAは、核酸配列認識モジュールをコードするDNAや核酸塩基変換酵素をコードするDNAについて上記したのと同様の方法により、化学合成又はPCR法もしくはGibson Assembly法との組み合わせで、用いる宿主細胞での発現に適したコドン使用を有するDNAとして構築することもできる。例えば、SpCas9を真核細胞で発現のために最適化したCDS配列及びアミノ酸配列を配列番号5及び6に示す。配列番号5に示された配列中塩基番号29の「A」を「C」に変換すれば、D10A変異体をコードするDNAを得ることができ、塩基番号2518-2519の「CA」を「GC」に変換すればH840A変異体をコードするDNAを得ることができる。
変異CasをコードするDNAと、核酸塩基変換酵素をコードするDNAとは、融合タンパク質として発現するように連結してもよいし、結合ドメインやインテイン等を用いて別々に発現させ、タンパク質間相互作用やタンパク質ライゲーションを介して宿主細胞内で複合体を形成するように設計してもよい。
得られた変異Cas及び/又は核酸塩基変換酵素をコードするDNAは、宿主に応じて、上記と同様の発現ベクターのプロモーターの下流に挿入することができる。
一方、ガイドRNA及びtracrRNAをコードするDNAは、標的ヌクレオチド配列に対して相補的なガイドRNA配列と既知のtracrRNA配列(例えば、gttttagagctagaaatagcaagttaaaataaggctagtccgttatcaacttgaaaaagtggcaccgagtcggtggtgctttt; 配列番号7)とを連結したオリゴDNA配列を設計し、DNA/RNA合成機を用いて、化学的に合成することができる。
ガイドRNA配列の長さは、標的ヌクレオチド配列に対して特異的に結合し得る限り特に制限はないが、例えば15〜30ヌクレオチド、好ましくは18〜24ヌクレオチドである。
ガイドRNA及びtracrRNAをコードするDNAも、宿主に応じて、上記と同様の発現ベクターに挿入することができるが、プロモーターとしては、pol III系のプロモーター(例、SNR6、SNR52、SCR1、RPR1、U6、H1プロモーター等)及びターミネーター(例、T6配列)を用いることが好ましい。
ガイドRNA-tracrRNAは、標的ヌクレオチド配列に対して相補的な配列と既知のtracrRNA配列とを連結したオリゴRNA配列を設計し、DNA/RNA合成機を用いて、化学的に合成することができる。
尚、本発明の二本鎖DNAの改変では、標的化された部位(標的ヌクレオチド配列の全部もしくは一部を含む数百塩基の範囲内で適宜調節できる)以外で、該二本鎖DNAの切断が生じることを妨げない。しかしながら、本発明の最大の利点の1つが、off-target切断による毒性を回避することであり、原則的にいかなる生物種においても適用可能であることを考慮すれば、好ましい一実施態様においては、本発明の二本鎖DNAの改変は、選択された二本鎖DNAの標的化された部位のみならず、それ以外の部位でのDNA鎖切断も伴わない。
さらに、異なる鎖を切断する2種のニッカーゼ活性を有する変異Casの効果を比較した結果、一方では、変異部位が標的ヌクレオチド配列の中央付近に集中したのに対し、他方では、標的ヌクレオチド配列から数百塩基にわたる領域に多様な変異がランダムに導入された(図6)。従って、ニッカーゼが切断する鎖を選択することにより、特定のヌクレオチド又はヌクレオチド領域にピンポイントに変異を導入したり、あるいは比較的広い範囲に多様な変異をランダムに導入したりすることが可能となり、目的に応じて使い分けることもできる。例えば、前者の技術を遺伝子疾患iPS細胞に応用すれば、患者自身の細胞から作製したiPS細胞において病原遺伝子の変異を修復した後、目的の体細胞に分化させることで、拒絶のリスクがより低減された細胞移植療法剤を作製することが可能となる。
また、変異導入効率が極めて高く、かつマーカーによる選抜を必要としないことから、本発明のゲノム配列の改変方法においては、全く異なる位置の複数のDNA領域を標的として改変することが可能である(図9)。従って、本発明の好ましい一実施態様においては、異なる標的ヌクレオチド配列(1つの目的遺伝子内であってもよいし、異なる2以上の目的遺伝子内にあってもよい。これらの目的遺伝子は同一染色体上にあってもよいし、別個の染色体上に位置していてもよい。)とそれぞれ特異的に結合する、2種以上の核酸配列認識モジュールを用いることができる。この場合、これらの核酸配列認識モジュールの各々1つと、核酸塩基編酵素とが、核酸改変酵素複合体を形成する。ここで核酸塩基編酵素は共通のものを使用することができる。例えば、核酸配列認識モジュールとしてCRISPR-Casシステムを用いる場合、Casタンパク質と核酸塩基変換酵素との複合体(融合タンパク質を含む)は共通のものを用い、ガイドRNA-tracrRNAとして、異なる標的ヌクレオチド配列とそれぞれ相補鎖を形成する2以上のガイドRNAの各々と、tracrRNAとのキメラRNAを2種以上作製して用いることができる。一方、核酸配列認識モジュールとしてジンクフィンガーモチーフやTALエフェクターなどを用いる場合には、例えば、異なる標的ヌクレオチドと特異的に結合する各核酸配列認識モジュールに、核酸塩基変換酵素を融合させることができる。
あるいは、変異導入に十分な核酸改変酵素複合体の発現が得られる限り、宿主細胞内での自律複製能を有しない発現ベクター(例えば、宿主細胞で機能する複製起点及び/又は複製に必要なタンパク質をコードする遺伝子を欠くベクター等)や、RNAを用いて、一過的発現により目的の二本鎖DNAに変異を導入することもまた好ましい。
本発明の核酸改変酵素複合体を、所望の時期に所望の期間、一過的に発現させる手段としては、該核酸改変酵素複合体ををコードする核酸(CRISPR-Casシステムにおいては、ガイドRNA-tracrRNAをコードするDNAと、変異Cas及び核酸塩基置換酵素をコードするDNA)を、発現期間を制御可能な形態で含むコンストラクト(発現ベクター)を作製し、宿主細胞内に導入する方法が挙げられる。「発現期間を制御可能な形態」としては、具体的には、本発明の核酸改変酵素複合体をコードする核酸を、誘導性の調節領域の制御下においたものが挙げられる。「誘導性の調節領域」は特に制限されないが、例えば、細菌(例、大腸菌)や酵母などの微生物細胞では、温度感受性(ts)変異リプレッサーとこれに制御されるオペレーターとのオペロンが挙げられる。ts変異リプレッサーとしては、例えばλファージ由来のcIリプレッサーのts変異体が挙げられるが、これに限定されない。λファージcIリプレッサー(ts)の場合、30℃以下(例、28℃)ではオペレーターに結合して下流の遺伝子発現を抑制しているが、37℃以上(例、42℃)の高温ではオペレーターから解離するために、遺伝子発現が誘導される(図13及び14)。従って、核酸改変酵素複合体をコードする核酸を導入した宿主細胞を、通常は30℃以下で培養し、適切な時期に温度を37℃以上に上げて一定期間培養して、核酸塩基変換反応を行わせ、標的遺伝子に変異が導入された後は、速やかに30℃以下に戻すことにより、標的遺伝子の発現が抑制される期間を最短にすることができ、宿主細胞にとって必須遺伝子を標的化する場合でも、副作用を押さえつつ効率よく編集することができる(図15)。
温度感受性変異を利用する場合、例えば、ベクターの自律複製に必要なタンパク質の温度感受性変異体を、本発明の核酸改変酵素複合体をコードするDNAを含むベクターに搭載することにより、該核酸改変酵素複合体の発現後、速やかに自律複製が出来なくなり、細胞分裂に伴って該ベクターは自然に脱落する。このような温度感受性変異タンパク質としては、pSC101 oriの複製に必要なRep101 oriの温度感受性変異体が挙げられるが、これに限定されない。Rep101 ori (ts)は30℃以下(例、28℃)では、pSC101 oriに作用してプラスミドの自律複製を可能にするが、37℃以上(例、42℃)になると機能を失い、プラスミドは自律複製できなくなる。従って、上記λファージのcIリプレッサー(ts)と併用することで、本発明の核酸改変酵素複合体の一過的発現と、プラスミド除去とを、同時に行うことができる。
尚、大腸菌などの原核細胞でも、誘導プロモーターを利用することができる。そのような誘導プロモーターとしては、例えば、lacプロモーター(IPTGで誘導)、cspAプロモーター(コールドショックで誘導)、araBADプロモーター(アラビノースで誘導)等が挙げられるが、これらに限定されない。
<細胞株・培養・形質転換・発現誘導>
出芽酵母Saccharomyces cerevisiae BY4741株(ロイシン及びウラシル要求性)を用い、標準的なYPDA培地ないしSD培地の栄養要求性に合わせたDropout組成で培養した。培養は25℃から30℃の間で、寒天プレートでの静置培養または液体培地での振とう培養を行った。形質転換は酢酸リチウム法を用い、適切な栄養要求性に合わせたSD培地で選抜を行った。ガラクトースによる発現誘導には、適切なSD培地で一晩予備培養した後、炭素源を2%グルコースから2%ラフィノースに代えたSR培地に植え継いで一晩培養、さらに炭素源を0.2〜2%ガラクトースに代えたSGal培地に植え継いで3時間から二晩程度培養して発現誘導を行った。
生存細胞数およびCan1変異率の測定には、細胞懸濁液をSDプレート培地およびSD-Arg+60mg/l Canavanineプレート培地あるいはSD+300mg/l Canavanineプレート培地に適宜希釈して塗布し、3日後に出現するコロニー数を生存細胞数としてカウントした。SDプレートでの生存コロニー数を全細胞数とし、Canavanineプレートでの生存コロニー数を耐性変異株数として、変異率を算出・評価した。変異導入箇所はコロニーPCR法によって各株のターゲット遺伝子領域を含むDNA断片を増幅した後DNAシーケンスを行い、Saccharomyces Genome Database (http://www.yeastgenome.org/)の配列をベースにアラインメント解析を行って同定した。
DNAは、PCR法、制限酵素処理、ライゲーション、Gibson Assembly法、人工化学合成のいずれかによって、加工・構築した。プラスミドは酵母・大腸菌シャトルベクターとしてロイシン選抜用のpRS315、およびウラシル選抜用のpRS426をバックボーンとして用いた。プラスミドは大腸菌株XL-10 goldないしDH5αで増幅し、酢酸リチウム法で酵母に導入した。
誘導発現には、ガラクトース誘導型で双方向性プロモーターである出芽酵母pGal1/10(配列番号8)を用いた。プロモーター下流にStreptococcus pyogenes由来のCas9遺伝子ORFを真核発現用にコドンを最適化されたもの(配列番号5)に核移行シグナル(ccc aag aag aag agg aag gtg; 配列番号9(PKKKRV; 配列番号10をコードする))を付加したものを繋ぎ、リンカー配列を介してデアミナーゼ遺伝子(ヤツメウナギPetromyzon marinus由来PmCDA1ないしヒト由来hAID)のORF(配列番号1又は3)を繋いで融合タンパク質として発現させた。リンカー配列としてはGSリンカー(ggt gga gga ggt tct; 配列番号11(GGGGS; 配列番号12をコードする)の繰り返し)やFlag tag(gac tat aag gac cac gac gga gac tac aag gat cat gat att gat tac aaa gac gat gac gat aag; 配列番号13(DYKDHDGDYKDHDIDYKDDDDK; 配列番号14をコードする))、Strep-tag(tgg agc cac ccg cag ttc gaa aaa; 配列番号15(WSHPQFEK; 配列番号16をコードする))、その他のドメインを選択、組み合わせて用いるが、ここでは特に2xGS、SH3ドメイン(配列番号17及び18)、Flag tagを繋いだものを用いた。ターミネーターとして出芽酵母由来のADH1ターミネーター(配列番号19)およびTop2ターミネーター(配列番号20)を繋いだ。またドメイン結合方式においてはCas9遺伝子ORFを2xGSリンカーを介してSH3ドメインに繋いだものを一つのタンパク質とし、デアミナーゼにSH3 ligand配列(配列番号21及び22)を付加したものを別のタンパク質としてGal1/10プロモーターの両方向に繋いで同時に発現させた。これらはpRS315プラスミドに組み込んだ。
Cas9において、第10番目のアスパラギン酸をアラニンに変換する変異(D10A、対応DNA配列変異a29c)および840番目のヒスチジンをアラニンに変換する変異(H840A、対応DNA配列変異ca2518gc)をそれぞれ片側のDNA鎖の切断能を除去するために導入した。
gRNAはtracrRNA(Streptococcus pyogenes由来; 配列番号7)とのキメラ構造としてSNR52プロモーター(配列番号23)とSup4ターミネーター(配列番号24)の間に配置し、pRS426プラスミドに組み込んだ。gRNA標的塩基配列は、CAN1遺伝子ORFの187-206 (gatacgttctctatggagga; 配列番号25)(target1)、 786-805 (ttggagaaacccaggtgcct; 配列番号26)(target3)、793-812 (aacccaggtgcctggggtcc; 配列番号27)(target4)、563-582 (ttggccaagtcattcaattt; 配列番号28)(target2)および767-786の相補鎖配列 (ataacggaatccaactgggc; 配列番号29)(target5r)を用いた。複数のターゲットを同時に発現させる場合にはプロモーターからターミネーターまでの配列を1セットとして複数を同一のプラスミドに組み込んだ。細胞にCas9-デアミナーゼ発現用プラスミドと共に導入し、細胞内にて発現させ、gRNA-tracrRNAとCas9-デアミナーゼとの複合体を形成させた。
デアミナーゼとCRISPR-Casの核酸配列認識能とを利用した本発明のゲノム配列の改変技術の効果を試験すべく、遺伝子欠損によりカナバニン耐性を生じるカナバニントランスポーターをコードするCAN1遺伝子への変異導入を試みた。gRNAとしてCAN1遺伝子ORFの187-206(target1)に相補的な配列を用い、これにStreptococcus pyogenes由来tracrRNAを連結したキメラRNAの発現ベクターと、Streptococcus pyogenes由来Cas9(SpCas9)に変異(D10AおよびH840A)を導入してヌクレアーゼ活性を喪失させたdCas9にデアミナーゼとしてヤツメウナギ由来PmCDA1を融合させたタンパク質を発現するベクターとを構築し、酢酸リチウム法で出芽酵母内に導入し、共発現させた。結果を図2に示す。カナバニン含有SDプレート上で培養すると、gRNA-tracrRNAとdCas9-PmCDA1とを導入発現させた細胞のみコロニーを形成した。耐性コロニーをピックアップしてCAN1遺伝子領域の配列をシークエンスした結果、標的ヌクレオチド配列(target1)内及びその近傍に変異が導入されていることを確認した。
従来型のCas9および他の人工ヌクレアーゼ(ZFN、TALEN)ではgenome内の配列を標的とすると染色体の無秩序な切断によると思われる増殖阻害と細胞死とが引き起こされる。この影響は多くの微生物・原核生物において特に致命的であり、応用性を阻んでいる。
そこで、本発明のゲノム配列の改変技術の安全性および細胞への毒性を検証するため、従来型のCRISPR-Cas9との比較実験を行った。CAN1遺伝子内配列(target 3,4)をgRNAターゲットとし、ガラクトース発現誘導開始直後と誘導後6時間での生存細胞をSDプレート上でのコロニー形成能によって測定した。結果を図3に示す。従来型Cas9では、増殖が阻害され細胞死が誘導されるために、生存細胞数が減少したのに対して、本技術(nCas9 D10A-PmCDA1)では細胞は増殖を続けることができ、生存細胞数は大幅に増加した。
Cas9とデアミナーゼを融合タンパク質としてではなく、結合ドメインとそのリガンドを介して核酸改変酵素複合体形成させることによっても、標的化した遺伝子への変異導入が可能かどうかを調べた。Cas9としては実施例1で用いたdCas9を、デアミナーゼとしてPmCDA1に代えてヒトAIDを用い、前者にSH3ドメイン、後者にその結合リガンドを融合して、図4に示す種々のコンストラクトを作製した。また、CAN1遺伝子内配列(target 4,5r)をgRNAターゲットとして用いた。これらのコンストラクトを出芽酵母に導入した。その結果、結合ドメインを介してdCas9とデアミナーゼを結合させた場合でも、CAN1遺伝子の標的化された部位に効率よく変異が導入された(図4)。dCas9に複数の結合ドメインを導入することで、変異導入効率は顕著に向上した。主な変異導入箇所は、ORFの782番目(g782c)であった。
dCas9に代えて、gRNAに相補的な鎖のみを切断するD10A変異体nCas9(D10A)、又はgRNAに相補的な鎖と反対の鎖のみを切断するH840A変異体nCas9(H840A)を用いる以外は、実施例1と同様にして、CAN1遺伝子に変異を導入し、カナバニン含有SDプレート上で生じたコロニーのCAN1遺伝子領域の配列を調べたところ、前者(nCas9(D10A))では、dCas9に比べて効率が上昇するとともに(図5)、変異がターゲット配列の中央に集中することが分かった(図6)。従って、この方法によればピンポイントな変異導入が可能になる。一方、後者(nCas9(H840A))では、dCas9に比べて効率の上昇とともに(図5)、標的化されたヌクレオチドから数百塩基に渡る領域に複数のランダムな変異が導入されることが分かった(図6)。
標的ヌクレオチド配列を変化させても、同様に顕著な変異導入が確認できているが、CRISPR-Cas9システムとシチジンデアミナーゼとを用いた本ゲノム編集系では、表1に示すとおり、標的ヌクレオチド配列(20bp)の5’側から2〜5bp程度の範囲内に存在するシトシンが優先的に脱アミノ化することが確認されている。従って、この規則性に基づいて標的ヌクレオチド配列を設定し、さらにnCas9(D10A)と組み合わせることで、1ヌクレオチド単位の精密なゲノム編集が可能である。一方、nCas9(H840A)を用いると、標的ヌクレオチド配列の近傍の数百bp程度の範囲に複数の変異を同時に挿入することができる。さらに、デアミナーゼの結合様式を変化させることによって、部位特異性をさらに変化させられる可能性がある。
これらの結果から、目的によって、Cas9タンパク質の種類を使い分けることが出来ることを示している。
近接する複数のターゲットを同時に用いることで単独のターゲットよりも効率が大幅に上昇した(図7)。実に、10〜20%の細胞がカナバニン耐性変異を有していた(target3,4)。図中、gRNA1とgRNA2とは、それぞれtarget3とtarget4とを標的とする。デアミナーゼとしてはPmCDA1を用いた。その効果は配列の一部が重複するような場合(target3,4)だけでなく、600bp程度離れている場合(target1,3)でも生じることを確認した。またDNA配列が同じ方向である場合(target3,4)と、対向する場合(target4,5)(図4)のどちらでも起きた。
実施例5でtarget3とtarget4とを標的とした細胞(Target3,4)について、非選択(カナバニン不含)プレート(Leu及びUraを含まないSDプレート)上で生育したコロニーから、10個を無作為に選んでCAN1遺伝子領域の配列をシークエンスした。その結果、調べたすべてのコロニーでCAN1遺伝子の標的化された部位に変異が導入されていた(図8)。すなわち、本発明によれば、適当なターゲット配列を選択すれば、発現させた細胞のほぼすべてで編集が期待できる。このため、従来の遺伝子操作で必須であったマーカー遺伝子の挿入と選抜が不要である。これは遺伝子操作を劇的に簡便にすると同時に、外来DNAの組換え生物ではなくなるので、作物育種など応用性が大きく広がる。
通常の遺伝子操作手法においては、様々な制約から通常一回の操作で一カ所の変異しか得られない。そこで、本発明の方法により同時に複数箇所の変異操作が可能か否かを試験した。
出芽酵母株BY4741株のAde1遺伝子ORFの3-22位を第1の標的ヌクレオチド配列(Ade1 target5: GTCAATTACGAAGACTGAAC; 配列番号30)、Can1遺伝子ORFの767-786位(相補鎖)を第2の標的ヌクレオチド配列(Can1 target8 (786-767; ATAACGGAATCCAACTGGGC; 配列番号29)として、これらに相補的なヌクレオチド配列をそれぞれ含む2種のgRNAとtracrRNA(配列番号7)とのキメラRNAをコードするDNA双方を、同一のプラスミド(pRS426)に載せ、変異Cas9とPmCDA1との融合タンパク質をコードする核酸を含むプラスミドnCas9 D10A-PmCDA1と共に、BY4741株に導入、発現させて、両遺伝子への変異導入を検証した。プラスミドを保持させるSDドロップアウト培地(ウラシル及びロイシン欠損; SD-UL)をベースとして細胞を培養した。細胞を適宜希釈し、SD-ULおよびcanavaine添加培地に塗布してコロニー形成を行った。28℃で培養2日後にコロニーが観察され、ade1変異による赤色コロニーの発生率と、canavanine培地での生存率をそれぞれカウントした。結果を表2に示す。
次に、SD-UL培地上のコロニーをPCRで増幅してシーケンス解析を行った。Ade1、Can1それぞれのORFを含む領域を増幅し、ターゲット配列周辺500b程度の配列のシーケンス情報を取得した。具体的には、赤コロニー5個と白コロニー5個の解析を行ったところ、赤コロニーはすべて、Ade1遺伝子ORFの5番目のCがGに、白コロニーはすべて、5番目のCがTに変換されていた(図9)。ターゲットの変異率としては100%であるが、遺伝子破壊という目的における変異率としては、5番目のCがGに変わって終止コドンになる必要があったため、所望の変異率は50%であるといえる。同様に、Can1遺伝子については、すべてのクローンでORFの782番目のGに変異が確認されたが(図9)、Cへの変異のみがカナバニン耐性を与えるため、所望の変異率としては70%となる。両方の遺伝子について、同時に所望の変異を得たものは調べた範囲で40%(10クローン中4クローン)となり、実用的な高い効率が得られた。
多くの生物は二倍体以上のゲノム倍数性を持つが、従来の変異導入手法では、原則として相同染色体の一本にのみしか変異が導入されず、ヘテロな遺伝子型になるため、優性変異でなければ所望の形質は得られず、ホモ化するには手間と時間がかかる。そこで、本発明の技術により、ゲノム内の相同染色体上のすべての標的対立遺伝子内に変異を導入することができるかどうかを試験した。
即ち、二倍体株の出芽酵母YPH501株において、Ade1およびCan1遺伝子の同時編集を行った。これらの遺伝子変異の表現型(赤色コロニーおよびcanavanine耐性)は劣性表現型であるため、相同遺伝子の両方の変異(ホモ変異)が導入されなければ、これらの表現型は現れない。
Ade1遺伝子ORFの1173-1154位(相補鎖)(Ade1 target1: GTCAATAGGATCCCCTTTT; 配列番号31)もしくは3-22位(Ade1 target5: GTCAATTACGAAGACTGAAC; 配列番号30)を第1の標的ヌクレオチド配列、Can1遺伝子ORFの767-786位(相補鎖)を第2の標的ヌクレオチド配列(Can1 target8: ATAACGGAATCCAACTGGGC; 配列番号29)として、これらに相補的なヌクレオチド配列をそれぞれ含む2種のgRNAとtracrRNA(配列番号7)とのキメラRNAをコードするDNA双方を、同一のプラスミド(pRS426)に載せ、変異Cas9とPmCDA1との融合タンパク質をコードする核酸を含むプラスミドnCas9 D10A-PmCDA1と共に、BY4741株に導入、発現させて、各遺伝子への変異導入を検証した。
コロニーカウントの結果、それぞれの表現型の形質を高確率(40%〜70%)で取得できることが分かった(図10A)。
さらに、変異を確認するため、白コロニーと赤コロニーそれぞれのAde1標的領域のシーケンスを行ったところ、白コロニーでは標的部位にヘテロ変異を示すシーケンスシグナルの重複を確認した(図10B上パネル、↓にGとTのシグナルが重複)。ヘテロ変異であるために表現型は出ないことが確認された。一方、赤コロニーにおいては、重複するシグナルの無いホモ変異であることが確認された(図10B下パネル、↓にTのシグナル)。
本実施例では、細菌の代表的なモデル生物である大腸菌で本技術が有効に機能することを実証する。特に細菌では、従来のヌクレアーゼ型のゲノム編集技術は致死的で適用が困難であったことから、本技術の優位性が強調される。また真核生物のモデル細胞である酵母と併せて、原核・真核を問わずあらゆる生物種において幅広く適用できることが示される。
双方向プロモーター領域を含むStreptococcus pyogenes Cas9遺伝子にD10AおよびH840Aのアミノ酸変異を導入(dCas9)し、リンカー配列を介してPmCDA1との融合タンパク質として発現するコンストラクトを構築し、さらに各標的ヌクレオチド配列に相補的な配列をコードしたキメラgRNAを同時に載せたプラスミド(全長ヌクレオチド配列を配列番号32に示す。該配列中n20の部分に各ターゲット配列と相補的な配列が導入される)を作製した(図11A)。
まず、大腸菌galK遺伝子ORFの426-445位(T CAA TGG GCT AAC TAC GTT C; 配列番号33)を標的ヌクレオチド配列として導入したプラスミドで、種々の大腸菌株(XL10-gold、DH5a、MG1655、BW25113)を、カルシウム法ないし電気穿孔法を用いて形質転換し、SOC培地を加えて一晩の回復培養を行った後、アンピシリン含有LB培地にてプラスミド保持細胞を選抜、コロニーを形成させた。コロニーPCRからダイレクトシーケンスによって、変異導入を検証した。結果を図11Bに示す。
独立のコロニー(1〜3)をランダムに選んで、シーケンス解析した結果、6割以上の確率でORFの427位のCがTに変換され(クローン2、3)、終止コドン(TAA)を生じる遺伝子破壊が起こっていることが確認された。
このように、本技術により、単なる遺伝子破壊ではなく、特定の点変異による新たな機能の付加が可能である。また、必須遺伝子を直接編集している点においても、本技術の優位性を示している。
従来は標的ヌクレオチド配列に対するgRNA長を、20bを基本とし、その5’末端から2〜5b(PAM配列の上流15〜19b)の部位にあるシトシン(又は反対鎖のグアニン)を変異ターゲットとしていた。このgRNA長を変化させたものを発現させると、それに応じてターゲットとなる塩基の部位をシフトさせることが出来るか否かを調べた(図12A)。
大腸菌で行った実験例を図12Bに示す。大腸菌ゲノム上のシトシンが多数並んでいる部位を探索し、putative ABC-transporterであるgsiA遺伝子を用いて実験を行った。標的の長さを24bp, 22bp, 20bp, 18bpと変えて置換されたシトシンを調べたところ、20bp(標準の長さ)の場合においては898, 899番目のシトシンがチミンに置換されていた。20bpよりも標的部位が長い場合、896, 897番目のシトシンも置換され、標的部位が短い場合900, 901番目のシトシンも置換されうることが分かり、実際にgRNAの長さを変えることで標的部位を移動させることができるようになった。
本発明の核酸改変酵素複合体を高温条件で発現誘導するようなプラスミドを設計した。発現状態を限定して制御することで効率を最適化しつつ、副作用(宿主の生育障害・変異導入効率の不安定化・ターゲットとは異なる部位への変異)の軽減を目指した。同時に、プラスミドの複製を高温で止める機構を併せることで、編集後にプラスミド除去を同時かつ容易に行うことを企図した。以下に実験の詳細を示す。
温度感受性プラスミドpSC101-Rep101系(pSC101 oriの配列を配列番号35に、温度感受性Rep101の配列を配列番号36にそれぞれ示す)をバックボーンとし、発現誘導に温度感受性のλリプレッサー(cI857)システムを用いた。ゲノム編集用にλリプレッサーにはRecA耐性となるG113E変異を導入しており、SOSレスポンス下でも正常に機能するようにした(配列番号37)。dCas9-PmCDA1(配列番号38)はRight Operator(配列番号39)、gRNA(配列番号40)はLeft Operator(配列番号41)の下流につないで発現を制御するようにした(構築した発現ベクターの全ヌクレオチド配列を配列番号42に示す)。30℃以下で培養している間は、gRNA, dCas9-PmCDA1の転写・発現がそれぞれ抑制されるので、細胞は正常に増殖できる。37℃以上で培養を行うと、gRNAの転写とdCas9-PmCDA1の発現が誘導され、それと同時にプラスミドの複製が抑制されるため、ゲノム編集に必要な核酸改変酵素複合体が一過的に供給され、編集後は容易にプラスミドを除去することができる(図13)。
プラスミドコンストラクションを行う際の培養温度を28℃前後とし、まず望みのプラスミドを保持する大腸菌コロニーを確立する。次に、そのコロニーをそのまま用いるか、菌株を変える場合はプラスミド抽出を行ってから、目的の菌株に再度形質転換し得られたコロニーを用い、28℃で一晩液体培養する。その後、培地で希釈して42℃で1時間から一晩程度の誘導培養を行い、細胞懸濁液を適宜希釈してプレートに広げるかスポットしてシングルコロニーを獲得する。
結果を図15に示す。左上パネルの左はLB(クロラムフェニコール添加)プレート、右はリファンピシンを加えたLB(クロラムフェニコール添加)プレートで、28℃・42℃培養時にクロラムフェニコール有り無しサンプルを用意して行った。28℃で培養した場合にはRif耐性の割合は低いが、42℃で培養した場合には極めて高い効率でリファンピシン耐性が得られた。実際にLB上に得られたコロニー(非選抜)を8コロニーずつシークエンスした結果、42℃で培養した菌株は6割以上の割合で1546番目のグアニン(G)がアデニン(A)に置換されていることがわかった(左下及び右上パネル)。実際のシーケンススペクトル(右下パネル)においても塩基が完全に置換されていることが分かる。
結果を図16に示す。左上及び左下パネルの、左はLB(クロラムフェニコール添加)プレート、右は2-DOG を加えたLB(クロラムフェニコール添加)プレートで、28℃・42℃培養時にクロラムフェニコール有り無しサンプルを用意して行った。target 8では、2-DOG添加プレートでコロニーはごくわずかしか生えなかったが(左上パネル)、LB上のコロニー(赤枠)を3コロニーずつシークエンスした結果、すべてのコロニーにおいて61番目のシトシン(C)がチミン(T)に置換されていた(右上)。この変異ではgalKの機能喪失に至らないものと推測される。一方、target 12では、28℃、42℃培養どちらの場合においても2-DOG添加プレートでコロニーが得られた(左下パネル)。LB上の3コロニーをシークエンスした結果、すべてのコロニーにおいて271番目のシトシンがチミンに置換されていた(右下)。このように異なるターゲットにおいてもより安定かつ高効率に変異導入が出来ることが示された。
Claims (26)
- 二本鎖DNAの標的化された部位を改変する方法であって、選択された二本鎖DNA中の標的ヌクレオチド配列と特異的に結合する核酸配列認識モジュールと、核酸塩基変換酵素とが結合した複合体を、該二本鎖DNAと接触させ、該標的化された部位において該二本鎖DNAの両方の鎖を切断することなく、該標的化された部位の1以上のヌクレオチドを他の1以上のヌクレオチドに変換する又は欠失させる、あるいは該標的化された部位に1以上のヌクレオチドを挿入する工程を含み、
該核酸配列認識モジュールが、Casの両方のDNA切断能が失活したCRISPR-Casシステムであり、
該複合体が、核酸配列認識モジュールに融合された1以上のタンパク質結合ドメインと、核酸塩基変換酵素に融合された該ドメインの結合パートナーとの相互作用を介して形成される、方法(但し、ヒト体内で行われる方法を除く)。 - 前記核酸塩基変換酵素がデアミナーゼである、請求項1記載の方法。
- 前記デアミナーゼがシチジンデアミナーゼである、請求項2記載の方法。
- 前記シチジンデアミナーゼがPmCDA1又はヒトAIDである、請求項3記載の方法。
- 二本鎖DNAの標的化された部位を改変する方法であって、選択された二本鎖DNA中の標的ヌクレオチド配列と特異的に結合する核酸配列認識モジュールと、核酸塩基変換酵素とが結合した複合体を、該二本鎖DNAと接触させ、該標的化された部位において該二本鎖DNAの両方の鎖を切断することなく、該標的化された部位の1以上のヌクレオチドを他の1以上のヌクレオチドに変換する又は欠失させる、あるいは該標的化された部位に1以上のヌクレオチドを挿入する工程を含み、
該核酸配列認識モジュールが、Casの両方のDNA切断能が失活したCRISPR-Casシステムであり、
該核酸塩基変換酵素がPmCDA1である、方法(但し、ヒト体内で行われる方法を除く)。 - 前記複合体が、核酸配列認識モジュールに融合された1以上のタンパク質結合ドメインと、核酸塩基変換酵素に融合された該ドメインの結合パートナーとの相互作用を介して形成される、請求項5記載の方法。
- Casが、10番目のAsp残基がAla残基に変換し、かつ840番目のHis残基がAla残基に変換したCas9である、請求項1〜6のいずれか1項に記載の方法。
- 異なる標的ヌクレオチド配列とそれぞれ特異的に結合する、2種以上の核酸配列認識モジュールを用いることを特徴とする、請求項1〜7のいずれか1項に記載の方法。
- 前記異なる標的ヌクレオチド配列が、異なる遺伝子内に存在する、請求項8記載の方法。
- 核酸配列認識モジュール及び/又は核酸塩基変換酵素に核移行シグナルが付加されている、請求項1〜9のいずれか1項に記載の方法。
- 二本鎖DNAと複合体との接触が、該二本鎖DNAを有する細胞への、該複合体をコードする核酸の導入により行われる、請求項1〜10のいずれか1項に記載の方法。
- 核酸配列認識モジュールをコードする核酸配列及び/又は核酸塩基変換酵素をコードする核酸配列が、前記細胞のコドン使用に最適化されている、請求項11記載の方法。
- 前記細胞が原核生物細胞又は真核生物細胞である、請求項11又は12に記載の方法。
- 前記細胞が微生物細胞、植物細胞又は昆虫細胞である、請求項11又は12に記載の方法。
- 前記細胞が動物細胞である、請求項11又は12に記載の方法。
- 前記動物細胞が脊椎動物細胞である、請求項15記載の方法。
- 前記脊椎動物細胞が哺乳類動物細胞である、請求項16記載の方法。
- 前記細胞が倍数体細胞であり、相同染色体上のすべての標的化された対立遺伝子内の部位を改変することを特徴とする、請求項11〜17のいずれか1項に記載の方法。
- 前記複合体をコードする核酸を、発現期間を制御可能な形態で含む発現ベクターを、前記細胞に導入する工程、及び
二本鎖DNAの標的化された部位の改変が固定されるのに必要な期間、該核酸の発現を誘導する工程、
を含む、請求項11〜18のいずれか1項に記載の方法。 - 二本鎖DNA中の標的ヌクレオチド配列が、前記細胞にとって必須の遺伝子内にあることを特徴とする、請求項19記載の方法。
- 二本鎖DNA中の標的ヌクレオチド配列と特異的に結合する核酸配列認識モジュールと、核酸塩基変換酵素とが結合した複合体であって、該核酸配列認識モジュールは、Casの両方のDNA切断能が失活したCRISPR-Casシステムであり、標的化された部位において該二本鎖DNAの両方の鎖を切断することなく、該標的化された部位の1以上のヌクレオチドを他の1以上のヌクレオチドに変換し又は欠失させ、あるいは該標的化された部位に1以上のヌクレオチドを挿入することを特徴とし、該複合体が、核酸配列認識モジュールに融合された1以上のタンパク質結合ドメインと、核酸塩基変換酵素に融合された該ドメインの結合パートナーとの相互作用を介して形成されている、核酸改変酵素複合体。
- 前記核酸塩基変換酵素がPmCDA1又はヒトAIDである、請求項21記載の核酸改変酵素複合体。
- 二本鎖DNA中の標的ヌクレオチド配列と特異的に結合する核酸配列認識モジュールと、核酸塩基変換酵素とが結合した複合体であって、該核酸配列認識モジュールは、Casの両方のDNA切断能が失活したCRISPR-Casシステムであり、標的化された部位において該二本鎖DNAの両方の鎖を切断することなく、該標的化された部位の1以上のヌクレオチドを他の1以上のヌクレオチドに変換し又は欠失させ、あるいは該標的化された部位に1以上のヌクレオチドを挿入することを特徴とし、該核酸塩基変換酵素がPmCDA1である、核酸改変酵素複合体。
- 請求項21〜23のいずれか1項に記載の核酸改変酵素複合体をコードする核酸。
- 請求項21〜23のいずれか1項に記載の核酸改変酵素複合体を含有してなる、二本鎖DNAの標的化された部位の改変剤。
