CRISPR/Cas9に基づく遺伝子活性化系は、ある核酸配列を標的にする少なくとも1つのgRNAを含むことができる。gRNAは、CRISPR/Cas9に基づく遺伝子活性化系のターゲティングを提供する。gRNAは、2種のノンコーディングRNA:crRNAおよびtracrRNAの融合体である。sgRNAは、所望のDNA標的との相補的塩基対形成を介して、ターゲティング特異性を付与する20bpプロトスペーサーをコードする配列を交換することによって、任意の所望のDNA配列を標的にすることができる。gRNAは、II型エフェクター系に含まれる天然に存在するcrRNA:tracrRNA二重鎖を模倣する。この二重鎖は、例えば、42−ヌクレオチドのcrRNAと75−ヌクレオチドのtracrRNAを含むことができ、Cas9のためのガイドとして作用する。
CRISPR/Cas9に基づく遺伝子活性化系は、任意の標的遺伝子の発現を標的にし、これを活性化するように設計することができる。標的遺伝子は、細胞株における、内在性遺伝子、導入遺伝子、またはウイルス遺伝子であり得る。いくつかの実施態様では、標的領域は、標的遺伝子とは異なる染色体上にある。いくつかの実施態様では、CRISPR/Cas9に基づく遺伝子活性化系は、2個以上のgRNAを含むことができる。いくつかの実施態様では、CRISPR/Cas9に基づく遺伝子活性化系は、2個以上の異なるgRNAを含むことができる。いくつかの実施態様では、異なるgRNAは、異なる標的領域に結合する。例えば、異なるgRNAは、異なる標的遺伝子の標的領域に結合することができ、2つ以上の標的遺伝子の発現が活性化される。
本発明は、細胞または対象における標的遺伝子、標的エンハンサー、または標的調節エレメントの遺伝子発現を活性化させるための組成物を対象とする。この組成物は、上に開示した通りのCRISPR/Cas9に基づく遺伝子活性化系を含むことができる。この組成物はまた、ウイルス送達系を含むことができる。例えば、ウイルス送達系は、アデノ随伴ウイルスベクターまたは改変されたレンチウイルスベクターを含むことができる。
組成物は、上に記載した通り、本明細書に開示する通りのCRISPR/Cas9に基づく遺伝子活性化系をコードする遺伝子コンストラクトを含むことができる。プラスミドまたは発現ベクターなどの遺伝子コンストラクトは、CRISPR/Cas9に基づくアセチルトランスフェラーゼおよび/または少なくとも1つのgRNAなどの、CRISPR/Cas9に基づく遺伝子活性化系をコードする核酸を含むことができる。組成物は、上に記載した通り、改変されたAAVベクターをコードする遺伝子コンストラクトと、本明細書に開示する通りのCRISPR/Cas9に基づく遺伝子活性化系をコードする核酸配列を含むことができる。プラスミドなどの遺伝子コンストラクトは、CRISPR/Cas9に基づく遺伝子活性化系をコードする核酸を含むことができる。組成物は、上に記載した通り、改変されたレンチウイルスベクターをコードする遺伝子コンストラクトを含むことができる。プラスミドなどの遺伝子コンストラクトは、CRISPR/Cas9に基づくアセチルトランスフェラーゼと、少なくとも1種のsgRNAとをコードする核酸を含むことができる。遺伝子コンストラクトは、機能的な染色体外分子として、細胞内に存在することができる。遺伝子コンストラクトは、線状ミニ染色体(セントロメアを含めて)、テロメア、またはプラスミドもしくはコスミドであり得る。
CRISPR/Cas9に基づく遺伝子活性化系組成物は、異なる遺伝子座への、特定のエフェクター機能の独立したターゲティングの研究を容易にするために、直交性(orthogonal)dCas9s、TALE、およびジンクフィンガータンパク質と組み合わせることができる。いくつかの実施態様では、CRISPR/Cas9に基づく遺伝子活性化系組成物を、様々な活性化因子、リプレッサー、およびエピジェネティックモディファイヤーを用いて多重化し、細胞表現型を正確に制御する、または遺伝子調節の複雑なネットワークを解読することができる。
CRISPR/Cas9に基づく遺伝子活性化系の潜在的用途は、科学およびバイオテクノロジーの多くの分野にわたり多様である。CRISPR/Cas9に基づく遺伝子活性化系を使用して、標的遺伝子の遺伝子発現を活性化する、または、標的エンハンサーまたは標的調節エレメントを標的にすることができる。CRISPR/Cas9に基づく遺伝子活性化系を使用して、細胞および遺伝子治療、遺伝子リプログラミング、および再生医療に関連して、細胞を分化転換するおよび/または遺伝子を活性化することができる。CRISPR/Cas9に基づく遺伝子活性化系を使用して、系譜特定をリプログラミングすることができる。細胞の運命の主要な調節因子をコードする内在性遺伝子の(これらの因子の強制的な過剰発現ではなく)活性化は、遺伝子リプログラミングおよび分化転換のための、より迅速な、効率的な、安定な、または特異的な方法を潜在的にもたらすことができる。CRISPR/Cas9に基づく遺伝子活性化系は、哺乳類の遺伝子発現を調節するための他の手段を補うための、転写活性化因子の、より大きな多様性を提供する可能性がある。CRISPR/Cas9に基づく遺伝子活性化系を使用して、遺伝子異常を補う、血管新生を抑制する、癌遺伝子を不活性化する、腫瘍抑制因子(silenced tumor suppressor)を活性化する、組織を再生する、または遺伝子をリプログラミングすることができる。
本開示は、上に記載した通りの、CRISPR/Cas9に基づく遺伝子活性化系を介してヒストンアセチル化酵素を標的領域に標的化することに基づいて標的遺伝子の発現を活性化するための機構を提供する。CRISPR/Cas9に基づく遺伝子活性化系は、サイレンス(silenced)遺伝子を活性化することができる。標的遺伝子のTSSの上流の、CRISPR/Cas9に基づく遺伝子活性化系標的領域は、標的遺伝子の遺伝子発現を実質的に誘発した。CRISPR/Cas9に基づく遺伝子活性化系をコードするポリヌクレオチドはまた、細胞に直接的に導入することができる。
CRISPR/Cas9に基づく遺伝子活性化系は、医薬組成物中であり得る。この医薬組成物は、CRISPR/Cas9に基づく遺伝子活性化系をコードする約1ngから約10mgのDNAを含むことができる。本発明による医薬組成物は、使用される投与方式に従って製剤化される。医薬組成物が、注射用医薬組成物である場合、これは、無菌、パイロジェンフリー、かつ粒子状物質フリーである。等張性製剤が使用されることが好ましい。一般に、等張性のための添加剤は、塩化ナトリウム、デキストロース、マンニトール、ソルビトール、およびラクトースを含むことができる。場合によっては、リン酸緩衝生理食塩水などの等張性溶液が好ましい。安定剤としては、ゼラチンおよびアルブミンが挙げられる。いくつかの実施態様では、血管収縮剤が、製剤に添加される。

方法および材料−活性化因子
細胞株および遺伝子導入。HEK293T細胞は、Duke University Cell Culture Facilityを通じて、American Tissue Collection Center(ATCC,Manassas VA)から入手した。細胞を、10% FBSおよび1%ペニシリン/ストレプトマイシンを添加して37℃および5% CO2に維持したダルベッコ変法イーグル培地(DMEM)内で培養した。遺伝子導入は、製造業者の説明書の通りに、375ngのそれぞれのdCas9発現ベクターおよび125ngの等モルのプールされたまたは個々のgRNA発現ベクター(Lipofectamine 2000(Life Technologies,cat.#11668019)と混合)を使用して、24ウェルプレートにおいて実施した。ChIP−qPCR実験については、HEK293T細胞を、製造業者の説明書の通りに、Lipofectamine 2000、および30μgのそれぞれのdCas9発現ベクター、および10μgの等モルのプールされたgRNA発現ベクターを含む15cmディッシュ内で遺伝子導入させた。
p300 HATドメインとのdCas9融合体は、標的遺伝子を活性化する。
完全長p300タンパク質を、dCas9(dCas9FLp300;図1A〜1B)と融合させ、IL1RN、MYOD1(MYOD)、およびPOU5F1/OCT4(OCT4)の内在性プロモーターを標的にする4種のgRNAとのヒトHEK293T細胞の一過性同時導入によるトランス活性化に関するその能力について分析した(図1C)。各プロモーターを標的にする4種のgRNAの組み合わせを使用した。dCas9FLp300は、十分に発現され、VP64酸性活性化ドメイン(dCas9VP64)と融合された基本のdCas9活性化因子と比較して、バックグラウンドを超える中程度の活性化を誘発した(図1A〜1C)。完全長p300タンパク質は、主としてその終端を介して多数の内在性タンパク質と相互作用する、見境なしのアセチルトランスフェラーゼである。これらの(these)相互作用を弱めるために、p300 HAT coreドメイン(p300 Core)として公知である、もっぱら固有のHAT活性のためだけに必要とされる完全長p300(2414 aa)の近接領域(アミノ酸1048〜1664)を単離した。dCas9のC末端と融合される場合(dCas9p300 Core、図1A〜1B)、p300 Coreドメインは、内在性gRNAに標的にされるプロモーターからの高レベルの転写を誘発した(図1C)。IL1RNおよびMYODプロモーターを標的にする場合、dCas9p300 Core融合体は、dCas9VP64よりも有意に高いレベルのトランス活性化を呈した(P値 それぞれ0.01924および0.0324;図1)。これらのdCas9−エフェクター融合タンパク質は、同様のレベルで発現され(図1B、図7)、これは、観察される差の原因が、トランス活性化能力の差であったことを示している。さらに、エフェクター融合体が、gRNAなしで導入された場合には、標的遺伝子発現に対する変化は観察されなかった(図8)。図8については、dCas9融合タンパク質は、空のgRNAベクター骨格を一過的に同時導入し、IL1RN、MYOD、およびOCT4のmRNA発現を、本文に示すように分析した。赤い破線は、DNAなし−遺伝子導入細胞からのバックグラウンド発現レベルを示す。n=2(独立した実験)、エラーバー:s.e.m.、分析されたいずれの標的遺伝子についても、有意な活性化は認められなかった。

p300が、内在性エンハンサーで役割を果たし、内在性エンハンサーに局在するので、dCas9p300 Coreは、適切に標的化されるgRNAと共に、遠位調節領域からの転写を効率的に誘発することができる。ヒトMYOD遺伝子座の遠位調節領域(DRR)およびコアエンハンサー(CE)は、各領域を標的にする4種のgRNAとdCas9VP64またはdCas9p300 Coreのいずれかとの同時導入によって標的化される(図2A)。mock導入対照と比較して、dCas9VP64は、MYOD DRRまたはCE領域を標的にする場合に、いかなる誘発も示さなかった。対照的に、dCas9p300 Coreは、対応するgRNAと共に、いずれかのMYOD調節エレメントを標的にする場合に、有意な転写を誘発した(P値 CEおよびDRR領域についてそれぞれ0.0115および0.0009)。ヒトOCT4遺伝子の、上流の近位(PE)および遠位(DE)エンハンサー領域も、6種のgRNAとdCas9VP64またはdCas9p300 Coreのいずれかとの同時導入によって標的化した(図2B)。dCas9p300 Coreが、これらの領域からの有意な転写を誘発した(P値 DEおよびPEについてそれぞれ≦0.0001およびP値≦0.003)のに対して、dCas9VP64は、PEまたはDE領域のいずれかを標的にする場合に、バックグラウンドレベルを超えてOCT4を活性化することができなかった。
dCas9p300 Coreによる遺伝子活性化は、高度に特異的である。
最近の報告によれば、dCas9は、いくつかのgRNAと組み合わせて、遺伝子発現のオフターゲット変化を潜在的にもたらす可能性がある、哺乳類細胞における広範なオフターゲット結合事象を有する可能性があることが示されている。dCas9p300 Core融合タンパク質の転写特異性を評価するために、4種のIL1RN標的化gRNAと、dCas9、dCas9VP64、dCas9p300 Core、またはdCas9p300 Core(D1399Y)のいずれかとを同時導入した細胞におけるRNA−seqによって、トランスクリプトームプロファイリングを実施した。ゲノムワイドの転写変化を、エフェクタードメインが融合されていないdCas9と、dCas9VP64、dCas9p300 Core、またはdCas9p300 Core(D1399Y)のいずれかとの間で比較した(図3)。dCas9VP64とdCas9p300 Coreは、どちらも、4種すべてのIL1RNアイソフォームを上方調節したが、dCas9p300 Coreの効果のみが、ゲノムワイドの有意性に到達した(図3A〜3B、表6;dCas9VP64についてはP値 1.0×10-3〜5.3×10-4;dCas9p300 CoreについてはP値 1.8×10-17〜1.5×10-19)。
dCas9p300 Coreは、H3K27をエンハンサーおよびプロモーターでアセチル化する
調節エレメントの活性は、アセチル化およびメチル化などの共有結合性のヒストン修飾と相関する。これらのヒストン修飾のうち、ヒストンH3上でのリジン27のアセチル化(H3K27ac)は、エンハンサー活性の最も広く記録された指標の一つである。H3K27のアセチル化は、p300によって触媒され、また、内在性p300結合プロフィールと相関する。したがって、H3K27ac濃縮を、ゲノム上の標的部位での相対的dCas9p300 Core介在性アセチル化の尺度として使用した。dCas9p300 CoreによるH3K27アセチル化を数量化するために、4種のHS2エンハンサー標的化gRNAと、dCas9、dCas9VP64、dCas9p300 Core、またはdCas9p300 Core(D1399Y)のいずれかとを同時導入したHEK293T細胞において、抗H3K27ac抗体を用いるクロマチン免疫沈降、それに続いて定量PCR(ChIP−qPCR)を実施した(図4)。3つのアンプリコンを、HBEおよびHBG遺伝子のHS2エンハンサー内またはプロモーター領域内の標的部位でまたは標的部位の周囲で、分析した(図4A)。注目すべきことには、高レベルのグロビン遺伝子発現を有するヒトK562赤血球細胞株において、H3K27acは、これらの領域のそれぞれにおいて濃縮される(図4A)。HS2エンハンサー標的遺伝子座で、dCas9VP64(ChIP領域1についてP値0.0056、およびChIP領域3についてP値 0.0029)を同時導入された試料と、dCas9p300 Core(ChIP領域1についてP値 0.0013、およびChIP領域3についてP値 0.0069)を同時導入された試料との両方で、dCas9での処理と比較して有意なH3K27ac濃縮が認められた(図4B)。
dCas9p300 Coreは、単一のgRNAと共に遺伝子を活性化する
dCas9−エフェクター融合タンパク質を使用する頑強なトランス活性化は、現在、複数のgRNA、複数のエフェクタードメイン、またはこれらの両方の適用に依存している。転写活性化は、単一のdCas9−エフェクター融合体と連携する、単一のgRNAを使用して単純化することができるであろう。これはまた、別の標的遺伝子の多重化、および系への追加的機能性の組み込みを容易にするであろう。単一のgRNAを伴うdCas9p300 Coreのトランス活性化の可能性を、IL1RN、MYOD、およびOCT4プロモーターを標的にする4種のプールされたgRNAを伴うdCas9p300 coreのトランス活性化の可能性と比較した(図5A〜5B)。dCas9p300 Coreと、試験される各プロモーターでの単一のgRNAとの同時導入時に、実質的な活性化が認められた。IL1RNおよびMYODプロモーターについては、プールされたgRNAと最も良い個々のgRNAとの間に有意差はなかった(図5A〜5B;IL1RN gRNA「C」、P値 0.78;MYOD gRNA「D」、P値 0.26)。4種のgRNAが、dCas9p300 Coreと共にプールされた場合、OCT4プロモーターの活性化は、相加効果を生じたが、最も強力な単一のgRNA(gRNA「D」)は、dCas9VP64と4種すべてのプロモーターgRNAの等モルのプールとの同時導入時に認められる量に統計的に匹敵する量の遺伝子発現を誘発した(P値 0.73;図5C)。dCas9p300 Coreと比較して、dCas9VP64および単一のgRNAでの遺伝子活性化のレベルは、実質的に低かった。また、dCas9p300 Coreと対照的に、dCas9VP64は、あらゆる場合において、gRNAとの組み合わせで相乗効果を示した(図5A〜5C)。
p300 HATドメインは、他のDNA結合タンパク質に移植可能である。
化膿レンサ球菌(Streptococcus pyogenes)由来のdCas9/gRNA系は、その頑強で、汎用性があり、かつ容易にプログラム可能な性質のおかげで、広く採用されている。しかし、他の種由来の直交性(orthogonal)dCas9系、TALE、およびジンクフィンガータンパク質を含めたいくつかの他のプログラム可能なDNA結合タンパク質も、様々な用途のために開発中であり、特定の用途にとって好ましいものであり得る。p300 Core HATドメインが、これらの他の系に移植可能であるかどうかを決定するために、髄膜炎菌(Neisseria meningitidis)由来のdCas9(Nm−dCas9)、4つの異なるTALEを標的にするIL1RNプロモーター、およびジンクフィンガータンパク質を標的にするICAM1との融合体を作製した(図6)。Nm−dCas9p300 CoreとHBEまたはHBGプロモーターを標的にする5種のNm−gRNAとの同時導入は、mock導入対照と比較して、有意な遺伝子導入をもたらした(P値 HBEおよびHBGについて、それぞれ0.038および0.0141)(図6B〜6C)。HS2エンハンサーを標的にする5種のNm−gRNAを同時導入した場合、Nm−dCas9p300 Coreはまた、mock導入対照と比較して、遠位HBEおよびHBG、グロビン遺伝子を有意に活性化した(それぞれp=0.0192およびp=0.0393)(図6D〜6E)。dCas9p300 Coreと同様に、Nm−dCas9p300 Coreも、単一のgRNAを介してプロモーターおよびHS2エンハンサーからの遺伝子発現を活性化した。Nm−dCas9VP64は、単一のまたは複数のgRNAと共に、プロモーター領域への、またはHS2エンハンサーへの局在化にかかわらず、HBEまたはHBGをトランス活性化する無視できる能力を呈した(図6B〜6E)。IL1RNプロモーターを標的にする4種のTALEp300 Core融合タンパク質(IL1RN TALEp300 Core)の組み合わせに対する発現プラスミドの導入も、4種の対応するTALEVP64融合体(IL1RN TALEVP64)よりも低い程度ではあるが、下流遺伝子発現を活性化した(図6F〜6G)。しかし、単一のp300 Coreエフェクターは、IL1RN TALEと融合された場合、単一のVP64ドメインよりもはるかに強力であった。興味深いことに、いずれかの単一の結合部位に誘導されるdCas9p300 Coreは、単一のまたはプールされたIL1RN TALEエフェクターに匹敵するIL1RN発現をもたらし、直接的比較は、dCas9が、より大きなp300 Core 融合ドメインと融合された場合に、TALEよりも頑強な活性化因子であり得ることを示唆した(図11A〜11C)。p300 Coreエフェクタードメインは、追加的なgRNAまたはTALEとの相乗作用も(図5、6、9、および11参照)、VP64との組み合わせでの相乗作用も(図13A〜13B参照)呈さなかった。dCas9p300 Core標的遺伝子座の基本的クロマチン状況を、図14A〜14Eに示す。
ミオカルディン(Myocardin)
MYOCD遺伝子の−2000bpから+250bp(TSSに対する座標)領域にわたる、36種のgRNAを設計した(表7)。
Pax7
PAX7遺伝子を取り囲む領域にわたるgRNAを設計した(表9)。これらのgRNAを、hU6プロモーターとBbsI制限酵素部位とを含有するspCas9 gRNA発現ベクターにクローン化した。これらのgRNAを、HEK293T細胞に、dCas9p300 CoreまたはdCas9VP64と共に一過的に同時導入した。Pax7に対する得られたmRNA産生を、導入の3日後に回収した試料において分析した(図19)。さらなる実験においてgRNA19(「g19」)を使用し、これが、DNase高感受性領域(DHS)に局在することが示された(図20)。
FGF1
FGF1A、FGF1B、およびFGF1C遺伝子について、gRNAを設計した(表10および11)。25nMのこれらのgRNAを、HEK293T細胞に、dCas9p300 CoreまたはdCas9VP64と共に一過的に同時導入した。FGF1発現に対する得られたmRNA産生を決定した(図21〜23)。図23では、レンチウイルスベクターを導入した安定な細胞株の数は、n=1であるFGF1Aを除いて、2であった。

- 2つの異種のポリペプチドドメインを含む融合タンパク質であって、第1のポリペプチドドメインは、クラスター化して規則的な配置の短い回文配列リピート関連(Cas)タンパク質を含み、かつ第2のポリペプチドドメインは、ヒストンアセチル化酵素活性を有するペプチドを含む、融合タンパク質。
