実験的に規定されたヒトMARおよび非MAR配列を解析することによって、SMAR Scan(登録商標)の第1の粗評価を行った。MAR配列と同様に、SMARt Db由来のヒトMARの解析の先の結果を使用して、図1に示すような各基準に対する密度ヒストグラムをプロットした。同様に、非MAR配列も解析およびプロットした。第22染色体は、非MAR配列の部分に関係するMAR配列の重要でない部分を含有するのに十分な大きさであることを考慮して、非MAR配列と同様に、第22染色体由来のすべてのRef−Seq−コンティグを使用した。
先に例示したのと同様に、他の生物体のSMARt DB由来のMAR配列も検索および解析した。マウス、ニワトリ、モロコシ(Sorghum bicolor)およびヒトのMAR配列密度分布を一緒に図3にプロットする。
第22染色体由来のすべてのRefSeqコンティグを、この時点でのデフォルト設定値を使用するSMAR Scan(登録商標)によって解析した。結果として、SMAR Scan(登録商標)は、合計で803MARを推定し、それらの平均の長さは446bpであり、これは、42777bpあたりに推定される1つのMARの平均を意味する。推定されたMARの合計の長さは、第22染色体の長さの1%に対応する。推定された領域のAT含有量は65.1%〜93.3%の範囲であり;これらのすべての領域の平均のAT含有量は73.5%である。従って、推定されたMARはATリッチである一方、第22染色体はATリッチではない(52.1%AT)。
SMAR Scan(登録商標)によるMAR推定の関連性を、第9染色体の短腕上のヒトインターフェロン遺伝子クラスター(9p22)の最近公開されたMAR領域を解析することによって調べた。ゲッツ(Goetze)ら(上掲)は、BUR(この場合、ストレス誘導性二重鎖脱安定化すなわちSIDDと呼ばれる)と核マトリックスへのインビトロ結合との間に疑われる相関関係を解析するためのWP18A10A7遺伝子座の網羅的解析について報告した(図9、下方部分)。SIDDのピークのうちの3つはインビトロ結合アッセイに一致する一方、他はマトリックス付着部位に一致しなかった。SMAR Scan(登録商標)によるインターフェロン遺伝子座の調査(図9、頂部)は、SATB1、NMP4およびMEF2レギュレーター結合部位のクラスターに付随する3つの主要ピークは、活性なMARと良好に相関することを示した。従って、本発明者らは、これらの転写因子について推定されたCUEおよび結合部位の発生はcLysMARに限定されず、すべてのMARの一般的特性であり得ると結論する。これらの結果はまた、SMAR Scan(登録商標)プログラムが、ゲノム配列から効率的にMARエレメントを検出することを意味する。
実験的に決定されたMARがマッピングされている6ゲノム配列を使用して、SMAR Scan(登録商標)の精度を評価した。他の推定ツールとの比較を実施するため、解析される配列は、MAR−FinderおよびSMARTestを比較するために予め使用した配列と同じである。これらのゲノム配列は、3つの植物および3つのヒト配列(表1)であり、合計で310151bpおよび37個の実験的に規定されたMARである。表1におけるSMARTestおよびMAR−Finderの結果は、先の比較に由来する(フリッシュM(Frisch M)、フレチK(Frech K)、クリンゲンホッフA(Klingenhoff A)、カルタリウスK(Cartharius K)、リービッヒI(Liebich I)およびウェルナーT(Werner T)、「In silico pre−diction of scaffold/matrix attachment regions in large genomic sequences」、Genome Research,12:349−354、2001年)。
SMAR Scan(登録商標)によって算定される構造的特徴とS/MAR機能活性との間の潜在的相関関係を試験するために、以下に「超」S/MARと呼ばれる算定された理論的構造的特徴について最も高い値を伴う配列を得ることを目的として、極めてストリンジェントなパラメータを伴う組み合わされた方法でヒトゲノム全体を解析した。これは、導入遺伝子発現および組換えタンパク質産生を増加させる可能性が極めて高い推定されたMARエレメントが得られることを期待して行った。従って、回収された推定S/MARを特徴付けおよび分類する試みとして、まず、それらをbioinformatics perpectiveから解析した。
ヒトゲノム全体の配列として、すべてのヒトRefSeq(National Center for Biotechnology Information、NCBIハンドブック[インターネット].Bethesda(メリーランド州):National Library of Medicine(米国)、10月、17章、The Reference Sequence (RefSeq) Project、2002(http://www.ncbi.nih.gov/entrez/query.fcgi?db=Booksより入手可能)コンティグ(リリース5)を使用して、第1レベルのプロセシングにおいてSMAR Scan(登録商標)をフィルターとして使用し、最も高い折れ曲がりカットオフ値を除くデフォルト設定値を用いる一方、(3.202度の代わりに)4.0度のストリンジェントな閾値をDNAの折れ曲がり基準に使用している組み合わされた方法で解析した。
次いで、SMAR Scan(登録商標)によって予め得られた1757推定「超」S/MAR配列を、潜在的転写因子結合部位について解析した。これは、RMatchTM Professional(ケルAE(Kel AE)、ゴスリングE(Gossling E)、ロイターI(Reuter I)、チュレムスキンE(Cheremushkin E)、ケルモルゴウリスOV(KelMargoulis OV)、ウィンゲンダーE(Wingender E)、「MATCH: A tool for searching transcription factor binding sites in DNA sequences」、Nucleic Acids Res.31(13):35769、2003年)、TRANSFACの基づく重量マトリックスベースのツール(ウィンゲンダーE(Wingender E)、チェンX(Chen X)、フリッケE(Fricke E)、ジェファースR(Geffers R)、ヘルR(Hehl R)、リービッヒI(Liebich I)、クルールM(Krull M)、メイティスV(Matys V)、ミカエリスH(Michael H)、オーンハウザーR(Ohnhauser R)、プラスM(Pruss M)、シャハラーF(Schacherer F)、シーレS(Thiele S)、ウルバッハS(Urbach S)、「The TRANSFAC system on gene expression regulation」、Nucleic Acids Research,29(1):2813、2001年)を使用して、達成されている。MatchTM2.0Professionalは、ほとんどのデフォルト設定値で使用されている。MatchTM解析は、TRANSFAC Professional、リリース8.2(20040630)に基づくものであった。MatchTMに基づいて解析された1757配列に対するすべての転写因子結合の合計を表3にまとめる。この表に基づいて、解析された1757配列にわたって合計で少なくとも20ヒットを有する転写因子のみをさらなる解析のために考慮した。
算定することなく同定され得る明確な基準を使用して容易に「超」S/MAR配列を同定するために、多様なコンピュータ解析を実施した。それらのうち、ジヌクレオチド解析は、5'>3'方向で両鎖を考慮して、各配列についてそれぞれの可能な16ジヌクレオチド百分率を算定し、1757超MARに対して実施された。
S/MAR進化に対する洞察を得るために、SMAR Scan(登録商標)によってヒトおよびマウスゲノムのオーソロガス遺伝子間領域について解析した。使用したデータの組は、12本のヒトおよび12本のマウス染色体上に局在するヒトおよびマウスゲノム由来の87対の完全なオーソロガス遺伝子間領域(シャバリナSA(Shabalina SA)、オグルツソフAY(Ogurtsov AY)、コンドラショフVA(Kondrashov VA)、コンドラショフAS(Kondrashov AS)、「Selective constraint in intergenic regions of human and mouse genomes」、Trends Genet,17(7):3736,2001)(平均の長さ 約12000bp)からなり 、これらの配列のシンテニーを、ペアワイズ配列アラインメントおよびフランキング遺伝子のアノテーション(実験または推定)の考察によって確認した。
3000塩基対の5'MARをより小さなフラグメントに解体し、チャイニーズハムスター卵巣(CHO)細胞における導入遺伝子発現に対する効果についてモニターした。これを行うために、約400bpの7つのフラグメントを、ポリメラーゼ連鎖反応(PCR)によって作製した。これらのPCR増幅フラグメントは連続的であり、末端間に配置される場合、MAR配列全体を含む。天然のMARの約半分の長さに対応する長さを得るために、これらのフラグメントのそれぞれの4コピーを頭−尾配向で連結した。テトラマーを、pGEGFPControl、pGL3Controlベクター(Promega)の改変バージョンにおけるSV40プロモーターの上流に挿入した。pGL3Controlのルシフェラーゼ遺伝子をpEGFP−N1(Clontech)由来のEGFP遺伝子に交換することによって、プラスミドpGEGFPControlを作製した。そのようにして作製された5'MARフラグメント含有プラスミドを、先に記載(ザン−ザバルM(Zahn−Zabal,M.)ら、「Development of stable cell lines for production or regulated expression using matrix attachment regions」J Biotechnol,2001年、87(1):29−42頁)のように、トランスフェクション試薬としてLipofectAmine2000(Invitrogen)を使用し、CHO−DG44細胞において、耐性プラスミドpSVneoと共に同時トランスフェクトした。抗生物質(G−418)耐性細胞の選択後、ポリクローナル細胞集団を、EGFP蛍光を対象にFACSにより解析した。
5'MARを、それぞれ5'末端(図6、上部)または3'末端(図6、下部)から連続的に欠失させた。先に記載のセクションに記載の類似のアッセイにおいて、短縮型エレメントの効果をモニターした。図6は、CHO細胞において導入遺伝子発現を刺激する能力の消失が均等に分布しなかったことを示す。
465bp Fフラグメントを、それぞれ、234、243、213bpならびに122、125および121bpのより小さなサブフラグメントにさらに解体した。前者グループのフラグメントを頭−尾配向で八量体化(8コピー)する一方、後者のグループのそれらを、同様に十六量体化(16コピー)し、一定の長さのMAR配列を維持した。これらのエレメントをpGEGFPControlベクターにおいてクローニングし、先に記載のように、CHO細胞においてそれらの効率をアッセイした。興味深いことに、フラグメントFIIIは全長Fフラグメントの活性のほとんどを保持したが、フラグメントFIIIの右側の部分を含有するフラグメントFIIは、導入遺伝子発現を刺激するすべての能力を消失した(図7)。これは、FIBフラグメントのnt132〜nt221の間に含まれる活性な領域を指摘している。一貫して、この領域を包含する複数コピーのフラグメントFIおよびFIBも類似の活性を示した。FIIA単独では活性を有さない。しかし、FIBに付加するとFIIIが生じ、それは前者の活性を増強する。従って、FIIAは、それ単独ではほとんど活性を有さないが、FIBに局在する最小ドメインの活性を強化する補助配列を含有するようである。
ヌクレオソームポジショニングの特徴は、ゲノムDNAに含有される多くの特定のクロマチンコードのうちの1つとしてみなすことができる。この特定のコードは、F領域の活性に寄与することができるが、FIB部分に含有される最小のMARドメインのF領域増強型活性の3'部分としてMAR活性単独を決定することはできないようである。MatInspectorプログラム(Genomatix)を使用して、本発明者らは、0.92より高いスコアを伴う転写因子結合部位を探索し、Fフラグメントの3'部分におけるNMP4およびMEF2タンパク質のDNA結合配列を見出した(図8B)。これらの転写因子−結合部位のいずれかがBおよびK活性領域の付近に局在し得るかどうかを決定するために、5'MAR配列全体をNMP4およびMEF2ならびに一本鎖または二本鎖形態のBURに結合することが報告されたタンパク質による結合について、解析した。それらのうち、SATB1(特定のATリッチ結合タンパク質1)は、付近の遺伝子の発現を活性化するかまたは抑制することができるDNA結合転写因子のクラスに属する。この研究により、SATB1、NMP4(核マトリックスタンパク質4)およびMEF2(筋原性エンハンサー因子2)のような特定のタンパク質が特定の分布形態およびcLysMARの最小MARドメイン周辺のフレームワークを有することが示された(図10)。これらのNMP4およびSATB1結合部位のいくらかの発生は、精製された組換えタンパク質のEMSA解析によって、実験的に確認されている(データ示さず)。
多様なMAR成分の相対的な役割にさらに評価するために、3つのすべてのCUE領域からcLysMARを消失させ(図11、中間部)、コントロール(図11、頂部)として、そのすべての成分から同様に集成された完全なMAR配列と比較する場合に、その活性の部分の消失を生じさせた。一貫して、1コピーの各CUE単独、または1コピーのそれぞれの頭−尾集成された3つのCUEは、フランキング配列の非存在下では、ほとんど活性を有さなかった。これらの結果は、至適転写活性には、CUEとフランキング配列との組み合わせが必要であるという結論を強く支持する。興味深いことに、その成分のそれぞれから作製されるが、各DNAフラグメントを集成するために使用されるBglII−BamHIリンカー配列(AGATCC)をも含有する完全なMAR配列は、このシリーズのアッセイにおいて本来のMARエレメントについて認められる4.8倍と比較して、高い転写活性(6倍の活性化)を示した(図5を参照のこと)。
本発明に従う3つの発現ベクターを図12に表す。
トランスフェクションの1日前に、CHO−DG44細胞について、細胞を、24ウェルプレート中、増殖培地において、1.35×105個の細胞/ウェルの密度で配置した。播種の16時間後、細胞が30〜40%のコンフルエンスに達したら、製造者の指示(Invitrogen)に従い、Lipofect−AMINE2000(以後、LF2000)を使用して、細胞をトランスフェクトした。1.4μlのLF2000を含有する27マイクロリットルの無血清培地(Opti−MEM;Invitrogen)を、830ngの線状プラスミドDNAを含有する27μlのOpti−MEMと混合した。抗生物質選択プラスミド(pSVneo)は、GFP導入遺伝子を有するレポータープラスミドの10分の1の量に達した。混合物を、室温で20分間、インキュベートし、DNA−LF2000複合体を形成させた。混合物を300μlのOpti−MEMで希釈し、予め空にした細胞含有ウェルに注いだ。37℃でCO2インキュベーター中DNA混合物を伴う細胞の3時間のインキュベーション後、1mlのDMEM基本培地を各ウェルに添加した。細胞を、24時間、CO2インキュベーター中、37℃でさらにインキュベートした。次いで、細胞に対し、耐性プラスミドが別の耐性遺伝子を担持する(pSVpuro)ことを除いて、上記の方法に従って、2回目のトランスフェクトを行った。第2のトランスフェクションの24時間後、細胞を継代し、500μg/mlのG−418および5μg/mlピューロマイシンを補充した選択培地を含有するT−75フラスコに拡大培養した。2週間の選択期間後、安定にトランスフェクトされた細胞を、6ウェルプレートにおいて培養した。あるいは、細胞集団を同じ方法(但し、耐性プラスミドとしてpTKhygro(Clontech)およびpSVdhfr)を使用して、再度トランスフェクトした。GFPの発現を、蛍光標示式細胞分取器(FACS)およびFluoroscanで解析した。
MAR駆動性組換え事象が多トランスフェクションプロセスにおいて生じるのであれば、本発明者らは、一次および二次プラスミドDNA間の相乗効果が、トランスフェクション工程の一方または両方におけるMARエレメントの存在によって、影響を受けることを予想する。本発明者らは、先に記載の方法を使用して、pMAR単独または多様な発現プラスミドとの組み合わせで細胞の多トランスフェクションによるこの確率について調べた。表3は、pMAR−SV40EGFPプラスミドで細胞を2回トランスフェクトすると、GFPの最も高い発現およびすべての状態の最も高い程度の増強(4.3倍)が得られたことを示している。対照的に、MARを伴わないベクターで細胞を2回トランスフェクトすると、予想された2倍の増加ではないが、ほとんどまたはまったく増強が認められなかった(2.8倍)。本発明者らは、各トランスフェクション工程でのMARエレメントの存在は、最大のタンパク質合成を達成するために必要であると結論する。
組込まれたMARが持続的組換え許容性染色体構造を仲介する場合、第1のトランスフェクションの長期間後、一過的に導入されたエピソームDNAのほとんどが排除されたときに第2のトランスフェクションを実施する場合であっても、高レベルの発現を予想し得る。この可能性に取り組むために、3週間の抗生物質体制のために選択された表3の細胞を、1または2回再度トランスフェクトし、さらなるDNA耐性マーカーの組み入れのために選択した。三次、または三次および四次トランスフェクションサイクルを、pMARまたはpMAR−SV40EGFPの組み合わせで実施し、先のようにGFP発現について解析した。
4つのMARエレメントを、SMAR Scan(登録商標)または組み合わされた方法による完全なヒトゲノム配列の解析から得られる配列から無作為に選択した。これらは、1_6、1_42、1_68(ここで、第1の数字は配列が起源とする染色体を表し、第2の数字は、この染色体に沿って推定されたMARに特異的である)ならびにX_S29、X染色体上で同定される「超」MARと呼ばれる。これらの推定されたMARを、pGEGFPControlベクターに、SV40プロモーターおよび緑色蛍光タンパク質の発現を駆動するエンハンサーの上流側で挿入し、先に記載(ザン−ザバルM(Zahn−Zabal M)ら、「Development of stable cell lines for production or regulated expression using matrix attachment regions」J Biotechnol,2001年、87(1):29−42頁)のように、これらのプラスミドを培養したCHO細胞にトランスフェクトした。次いで、蛍光細胞分取(FACS)機を使用して、安定にトランスフェクトした細胞の全集団において、導入遺伝子の発現を解析した。図19から見て取れるように、これらのすべての新たに同定されたMARは、ニワトリリゾチームMARによって駆動される発現よりも有意に導入遺伝子の発現を増加したが、「超」MAR X_S29は、新たに同定されたMARのすべてのうち、最も強力であった。
治療用遺伝子は、EPO(エリスロポエチン)、貧血の処置のために使用されるホルモンをコードする。EPO遺伝子をドキシサイクリン誘導性プロモーターの制御下配置し、先に記載の遺伝子スイッチシステムを、以下、ネットワークシステムと呼ぶ(イムホフM.O.(Imhof,M.O.)、チャテラードP.(Chatellard,P.)、およびメルモドN.(Mermod,N.)(2000年)「A regulatory network for efficient control of transgene expression」J.Gene.Med.2,107−116。次いで、エレクトロトランスファーと呼ばれるインビボエレクトロポレーション手順を使用して、遺伝子が筋肉線維の核に移入されるように、EPOおよび調節遺伝子をマウスの筋肉に注入する。ドキシサイクリン抗生物質をマウスの飲用水に添加する場合、この化合物はEPOの発現を誘導することが予想され、これは、高い循環レベルのEPOによって仲介される赤血球細胞数の増加により、ヘマトクリットレベルの上昇をもたらす。従って、MARがEPOの発現を改善する場合、より高いレベルのヘマトクリットが予想される。
Claims (62)
- DNA配列は、
a)少なくとも1つの折れ曲がりDNAエレメント、
b)およびDNA結合タンパク質に対する少なくとも1つの結合部位
を含んでなることを特徴とする、タンパク質産生増加活性を有する精製および単離されたDNA配列。 - 折れ曲がりDNAエレメントは、100連続塩基対のストレッチ上に少なくとも10%のジヌクレオチドTA、および/または少なくとも12%のジヌクレオチドATを含有することを特徴とする、請求項1に記載の精製および単離されたDNA配列。
- 折れ曲がりDNAエレメントは、100連続塩基対のストレッチ上に少なくとも33%のジヌクレオチドTA、および/または少なくとも33%のジヌクレオチドATを含有することを特徴とする、請求項2に記載の精製および単離されたDNA配列。
- 配列番号1〜27の配列、その相補的な配列、少なくとも70%のヌクレオチド長を共有するその部分、その分子キメラ、それらの組み合わせおよび変異体を含んでなる群から選択されるMARヌクレオチド配列を含んでなることを特徴とする、請求項1〜2のいずれか一項に記載の精製および単離されたDNA配列。
- cLysMARエレメントおよび/またはフラグメント、その相補的な配列、少なくとも70%のヌクレオチド長を共有するその部分、その分子キメラ、それらの組み合わせおよび変異体を含んでなることを特徴とする、請求項1〜2のいずれか一項に記載の精製および単離されたDNA配列。
- 前記その部分はB、KおよびF領域から選択されるヌクレオチド配列であることを特徴とする、請求項5に記載の精製および単離されたDNA配列。
- 前記DNA結合タンパク質は転写因子である、請求項1〜6に記載の精製および単離された配列。
- 転写因子はポリQポリPドメインタンパク質を含んでなる群から選択されることを特徴とする、請求項7に記載の精製および単離された配列。
- 転写因子は、SATB1、NMP4、MEF2、S8、DLX1、FREAC7、BRN2、GATA1/3、TATA、Bright、MSX、AP1、C/EBP、CREBP1、FOX、Freac7、HFH1、HNF3α、Nkx25、POU3F2、Pit1、TTF1、XFD1、AR、C/EBPγ、Cdc5、FOXD3、HFH3、HNF3β、MRF2、Oct1、POU6F1、SRF、V$MTATA_B、XFD2、Bach2、CDP CR3、Cdx2、FOXJ2、HFL、HP1、Myc、PBX、Pax3、TEF、VBP、XFD3、Brn2、COMP1、Evil、FOXP3、GATA4、HFN1、Lhx3、NKX3A、POU1F1、Pax6、TFIIAおよびVmw65またはこれらの転写因子の2つもしくはそれ以上の組み合わせを含んでなる群から選択されることを特徴とする、請求項7に記載の精製および単離された配列。
- タンパク質産生増加活性、その相補的な配列、少なくとも70%のヌクレオチド長を共有するその部分、その分子キメラ、それらの組み合わせおよび変異体を有する精製および単離されたcLysMARエレメントおよび/またはフラグメント。
- B、KおよびF領域から選択される少なくとも1つのヌクレオチド配列よりなる請求項10に記載のcLysMARエレメントおよび/またはフラグメント。
- 天然のMARエレメントおよび/またはリンカー配列間で集成されるフラグメントを含んでなる合成MAR配列。
- MARは、cLysMARエレメントおよび/またはフラグメント、その相補的な配列、少なくとも70%のヌクレオチド長を共有するその部分、その分子キメラ、それらの組み合わせおよび変異体を含んでなることを特徴とする、請求項12に記載の精製および単離された合成MAR配列。
- リンカー配列はBglII−BamHIリンカーであることを特徴とする、請求項12〜13のいずれか一項に記載の合成MAR配列。
- DNAベンディング、主溝の深さおよび副溝の幅のポテンシャルならびに融解温度に対応する1つもしくはそれ以上のDNA配列特徴の値を算定することを含んでなるバイオインフォマティクスツールを使用してMAR配列を同定するための方法。
- 前記バイオインフォマティクスツールは、DNAベンディング、主溝の深さおよび副溝の幅のポテンシャル、および融解温度に対応する前記DNA配列特徴の1つもしくはそれ以上についての値を算定するためのプロフィールまたは重量マトリックスの使用に適応されるアルゴリズムを含有することを特徴とする、請求項15に記載のバイオインフォマティクスツールを使用してMAR配列を同定するための方法。
- 前記プロフィールまたは重量マトリックスはジヌクレオチド認識に基づくことを特徴とする、請求項16に記載のバイオインフォマティクスツールを使用してMAR配列を同定するための方法。
- 前記バイオインフォマティクスツールは、前記DNA配列特徴のすべてについての値を算定することを特徴とする、請求項17に記載のバイオインフォマティクスツールを使用してMAR配列を同定するための方法。
- 前記バイオインフォマティクスツールはSMAR Scan(登録商標)であることを特徴とする、請求項18に記載のバイオインフォマティクスツールを使用してMAR配列を同定するための方法。
- 1つもしくはそれ以上のDNA配列特徴の同定は、DNA結合タンパク質に対する1つもしくはそれ以上の結合部位に対応する特徴をさらに含んでなる、請求項15〜19のいずれか一項に記載のバイオインフォマティクスツールを使用してMAR配列を同定するための方法。
- 前記DNA結合タンパク質は転写因子であることを特徴とする、請求項20に記載のバイオインフォマティクスツールを使用してMAR配列を同定するための方法。
- 転写因子はポリQポリPドメインタンパク質または転写因子を含んでなる群から選択されることを特徴とする、請求項21に記載のバイオインフォマティクスツールを使用してMAR配列を同定するための方法。

- DNAベンディングの同定についての値は3.8〜4.4°の間に含まれることを特徴とする、請求項24に記載のバイオインフォマティクスツールを使用してMAR配列を同定するための方法。
- 主溝の深さの同定についての値は8.9〜9.3Åの間に含まれ、副溝の幅の同定についての値は5.2〜5.8Åの間に含まれることを特徴とする、請求項15〜25のいずれか一項に記載のバイオインフォマティクスツールを使用してMAR配列を同定するための方法。
- 主溝の深さの同定についての値は9.0〜9.3Åの間に含まれ、副溝の幅の同定についての値は5.4〜5.7Åの間に含まれることを特徴とする、請求項26に記載のバイオインフォマティクスツールを使用してMAR配列を同定するための方法。
- 融解温度は55〜75℃の間に含まれることを特徴とする、請求項15〜27のいずれか一項に記載のバイオインフォマティクスツールを使用してMAR配列を同定するための方法。
- 融解温度は55〜62℃の間に含まれることを特徴とする、請求項28に記載のバイオインフォマティクスツールを使用してMAR配列を同定するための方法。
- DNA転写因子に対するDNA結合部位を推定する少なくとも1つのフィルターをさらに含んでなることを特徴とする、請求項15〜29のいずれか一項に記載のバイオインフォマティクスツールを使用してMAR配列を同定するための方法。
- フィルターはバイオインフォマティクスツールの前または後に適用されることを特徴とする、請求項30に記載のバイオインフォマティクスツールを使用してMAR配列を同定するための方法。
- フィルターは、プロフィールまたは重量マトリックスを使用してDNA結合部位のクラスターを検出することを特徴とする、請求項30〜31のいずれか一項に記載の方法。
- フィルターはDNA結合部位のクラスターの密度を検出することを特徴とする、請求項32に記載の方法。
- プロフィールまたは重量マトリックスを使用してDNA結合部位のクラスターを検出する少なくとも1つのフィルターを含んでなることを特徴とする、MAR配列を同定するための方法。
- 請求項15〜33または請求項34のいずれか一項に従って同定することが可能な精製および単離されたMAR DNA配列。
- 100連続塩基対のストレッチ上に少なくとも10%のジヌクレオチドTAを含有する請求項35に記載の精製および単離されたMAR DNA配列。
- 100連続塩基対のストレッチ上に少なくとも33%のジヌクレオチドTAを含有する請求項36に記載の精製および単離されたMAR DNA配列。
- 100連続塩基対のストレッチ上に少なくとも12%のジヌクレオチドATをさらに含有する請求項35〜37のいずれか一項に記載の精製および単離されたMAR DNA配列。
- 100連続塩基対のストレッチ上に少なくとも33%のジヌクレオチドATをさらに含有する請求項38に記載の精製および単離されたMAR DNA配列。
- 配列番号1〜27の配列、その相補的な配列、少なくとも70%のヌクレオチド長を共有するその部分、その分子キメラ、それらの組み合わせおよび変異体から選択される配列を含んでなる、請求項35〜39のいずれか一項に記載の精製および単離されたMAR DNA配列。
- 配列番号24〜27の配列、その相補的な配列、少なくとも70%のヌクレオチド長を共有するその部分、その分子キメラ、それらの組み合わせおよび変異体から選択される配列を含んでなる、請求項40に記載の精製および単離されたDNA配列。
- ・請求項1〜9のいずれか一項に記載の精製および単離されたDNA配列、
・請求項35〜41のいずれか一項に記載の精製および単離されたMAR DNA、
・配列番号1〜27の配列、
・精製および単離されたcLysMARエレメントおよび/またはフラグメント、
・請求項12〜14のいずれか一項に記載の合成MAR配列、
真核宿主細胞においてタンパク質産生活性を増加させるためのその相補的な配列、少なくとも70%のヌクレオチド長を共有するその部分、その分子キメラ、それらの組み合わせおよび変異体
を含んでなる群から選択されるMARヌクレオチド配列である第1の単離されたマトリックス付着領域(MAR)ヌクレオチド配列を含んでなる精製および単離されたDNA配列の使用。 - 前記精製および単離されたDNA配列は目的の遺伝子に操作可能に連結されたプロモーターをさらに含んでなることを特徴とする、請求項42に記載の精製および単離されたDNA配列の使用。
- 前記精製および単離されたDNA配列は:
・請求項1〜9のいずれか一項に記載の精製および単離されたDNA配列、
・請求項35〜41のいずれか一項に記載の精製および単離されたMAR DNA、
・配列番号1〜27の配列、
・精製および単離されたcLysMARエレメントおよび/またはフラグメント、
・請求項12〜14に記載の合成MAR配列、
真核宿主細胞においてタンパク質産生活性を増加させるためのその相補的な配列、少なくとも70%のヌクレオチド長を共有するその部分、その分子キメラ、それらの組み合わせおよび変異体
を含んでなる群から選択されるMARヌクレオチド配列である少なくとも第2の単離されたマトリックス付着領域(MAR)ヌクレオチド配列をさらに含んでなることを特徴とする、請求項42または43に記載の精製および単離されたDNA配列の使用。 - 前記第1および少なくとも第2のMAR配列はプロモーターおよび目的の遺伝子を含有する配列の5'および3'両末端に局在することを特徴とする、請求項44に記載の精製および単離されたDNA配列の使用。
- 前記第1およびまたは少なくとも第2のMAR配列はプロモーターおよび目的の遺伝子を含有する配列とは異なる配列上に局在することを特徴とする、請求項44に記載の精製および単離されたDNA配列の使用。
- 前記精製および単離されたDNA配列はベクターとして線状DNA配列の形態であることを特徴とする、請求項42〜46のいずれか一項に記載の精製および単離されたDNA配列の使用。
- 真核宿主細胞をトランスフェクトするための方法であって、
a)前記真核宿主細胞に少なくとも1つの目的のDNA配列を含んでなる少なくとも1つの精製されたDNA配列ならびに/あるいはMARヌクレオチド配列もしくは他のクロマチン修飾エレメントよりなる少なくとも1つの精製および単離されたDNA配列を導入すること、
b)規定の時間内に、前記トランスフェクト真核宿主細胞を、少なくとも1つの目的のDNA配列を含んでなる少なくとも1つの精製されたDNA配列ならびに/あるいはMARヌクレオチド配列もしくは他のクロマチン修飾エレメントよりなる少なくとも1つの精製および単離されたDNA配列による少なくとも1つのさらなるトランスフェクション工程に供すること、
c)前記トランスフェクト真核宿主細胞を選択すること
を含んでなる方法。 - 前記目的のDNA配列は、プロモーターに操作可能に連結されたタンパク質をコードする目的の遺伝子であることを特徴とする、請求項48に記載の方法。
- 選択されるトランスフェクト真核宿主細胞は、1日あたり1細胞あたり少なくとも10pgの産生速度を伴う高タンパク質産生細胞であることを特徴とする、請求項48および49のいずれか一項に記載の方法。
- MARヌクレオチド配列は、
・請求項1〜9のいずれか一項に記載の精製および単離されたDNA配列、
・請求項35〜41のいずれか一項に記載の精製および単離されたMAR DNA、
・配列番号1〜27の配列、
・精製および単離されたcLysMARエレメントおよび/またはフラグメント、
・請求項12〜14のいずれか一項に記載の合成MAR配列、
その相補的な配列、少なくとも70%のヌクレオチド長を共有するその部分、その分子キメラ、それらの組み合わせおよび変異体
を含んでなる群から選択されることを特徴とする、請求項48〜50のいずれか一項に記載の方法。 - MARヌクレオチドは請求項1〜9に記載の精製および単離された配列、その相補的な配列、少なくとも70%のヌクレオチド長を共有するその部分、その分子キメラ、それらの組み合わせおよび変異体を含んでなることを特徴とする、請求項48〜50のいずれか一項に記載の方法。
- 規定の時間は細胞分裂周期に関連する間隔に対応することを特徴とする、請求項48〜52のいずれか一項に記載の方法。
- 規定の時間は宿主細胞が2回目の細胞分裂周期に入ってすぐの時期であることを特徴とする、請求項53に記載の方法。
- 真核宿主細胞をトランスフェクトするための方法であって、前記真核宿主細胞に、少なくとも1つの目的のDNA配列を含んでなる少なくとも1つの第1の精製および単離されたDNA配列、ならびに、
・請求項1〜9のいずれか一項に記載の精製および単離されたDNA配列、
・請求項35〜41のいずれか一項に記載の精製および単離されたMAR DNA、
・配列番号1〜27の配列、
・精製および単離されたcLysMARエレメントおよび/またはフラグメント、
・請求項12〜14のいずれか一項に記載の合成MAR配列、
その相補的な配列、少なくとも70%のヌクレオチド長を共有するその部分、その分子キメラ、それらの組み合わせおよび変異体
を含んでなる群から選択される少なくとも1つのMARヌクレオチドを含んでなる第2の単離および精製されたDNAを同時トランスフェクトすることを含んでなる方法。 - タンパク質の産生のための方法であって、ここで、
a)請求項48〜54または請求項55のいずれか一項に従ってトランスフェクトされた真核宿主細胞が、培養培地において前記タンパク質の発現に適切な条件下で培養され、
b)前記タンパク質が回収される、
上記方法。 - 請求項48〜54または請求項55のいずれか一項に従ってトランスフェクトされた真核宿主細胞。
- 請求項1〜9、10〜11、12〜14もしくは35〜41のいずれか一項に記載の少なくとも1つの精製および単離されたDNA配列を含んでなる細胞トランスフェクション混合物またはキット。
- その細胞の少なくともいくつかは請求項1〜9、10〜11、12〜14もしくは35〜41のいずれか一項に記載の少なくとも1つのDNA配列を安定に組み入れていることを特徴とする、トランスジェニック生物体。
- そのゲノムは請求項1〜9、10〜11、12〜14もしくは35〜41のいずれか一項に記載の少なくとも1つのDNA配列を安定に組み入れていることを特徴とする、トランスジェニック生物体。
- その細胞のいくつかは請求項48〜54または請求項55のいずれか一項に記載の方法に従ってトランスフェクトされていることを特徴とする、請求項59および60のいずれか一項に記載のトランスジェニック生物体。
- 請求項15〜33および/または請求項34のいずれか一項に記載のMAR配列を同定するための方法を実施するためのコンピュータ実行可能な指示を含んでなることを特徴とする、コンピュータ読み取り可能な媒体。
