序文
ポリメラーゼ連鎖反応(PCR)によるDNAの所望の領域の増幅は、分子生物学の分野に大きな変化をもたらした。増幅中に何マイクロリットルもの流体を使用する慣用的なPCRのフォーマットでは、出発DNAコピー数は、典型的には、少なくとも何百分子から何万分子である。マイクロ流体工学における最近の進歩は、ナノリットルの反応容量範囲まで千倍もPCRを小型化することが実行可能であるということを実証してきた。サンプル濃度が一定のままであるとき、このような小容量のDNAテンプレートの出発数は、幾つかの用途では統計的に許容不可能であると考えられ得るカットオフコピー数未満に低下する可能性がある。例えば、単一ヌクレオチド多型性(SNP)解析では、出発コピー数が低すぎる(約数十コピー未満の)場合、異型接合サンプルからの2つの異なる対立遺伝子の増幅は、統計的変動のため、量が等しくなるように増幅しない場合があり、そのサンプルの正しいSNP識別が不確実になる可能性がある。

図1に表されるPCRシッパーチップを使用して、連続フローフォーマットで実験的に、単一分子PCR増幅を実証した。希釈度を増して、1nL当り1分子未満まで濃度を低くしたDNAサンプルは、シッパーにサンプルを供給するマイクロタイタープレート内で調製された(オンチップ希釈は、代替の実施形態で実施することができた)。1チャネル当り1分子未満まで低くした非常に低濃度のDNAのサンプリングにおける統計的変動により、増幅シグナルを示すチャネルもあれば、示さないチャネルもあることが期待される。増幅が観察される試験のフラクションは、ポアソン統計で最もよく説明される。
幅された同じ分子上に存在するかどうかを決定することができる。これは、サイズ決めアッセイを行う間接的方法である。個々の分子がTaqMan(商標)/ビーコン部位を両方有するかどうかを尋ねることができ、分子がどれくらいの頻度で両方の部位を包含するサイズを有するかが示される。また、2つの部位をタイピングすることができ、ハプロタイピング法を提供する。
この実施例は、TaqManプローブ開裂で発生する蛍光を測定することにより、PCR増幅をオンチップで監視する実験を提供する。図5は、1/2・maxにおけるピーク幅、対、(オンチップ)1チャネル当りの計算された投入コピー数を示す。
癌研究において、癌遺伝子の検出は非常に困難であるが、それは、通常、変異した遺伝子が、サンプル中の野生型よりもずっと低濃度で生じるためである。ここで、一度に単一のクローンを調査できるため、単一分子からの増幅を検出する能力により、バックグランドに高濃度の野生型がある、低濃度の変異遺伝子を検出する問題が解決される。チップ上に平行処理されるPCRを有するマイクロ流体シッパーチップフォーマットを使用すると、所与のサンプル中に存在する癌の原因となる僅かな数の変異遺伝子を見つけるため、相当数のPCRを行うことが実用的である時点まで、一度に単一クローンを検査する速度が速くなる。図4は、1チャネル当り平均で1コピー未満までの非常に低い出発コピー数でのSNP解析の未処理の蛍光強度測定値を表わす。これらのデータは、単一分子PCR条件でSNPを検出する可能性を示す。

連続フローPCRシステムは、マイクロ流体処理環境中における異なる増幅反応の空間的分離を可能にする。通常、空間的分離は、異なる反応を分離するのに使用され、ここで、出発テンプレート濃度は、両方の親に由来する対立遺伝子の正確な表現を確実にするほど十分に高い(例えば、約50ゲノム当量を使用することが多い)。本発明では、それぞれの増幅および検出産物が流体的に分離されるように、個々のテンプレート分子が分離されるほど十分、DNAを希釈することによって同じ作業を達成する。検出産物が対立遺伝
子に特異的である場合、2つの対立遺伝子の1方だけに対するシグナルが検出される。各対立遺伝子に対する結果を計数することができ、遺伝子型がかなり正確に得られる。本方法によるジェノタイピングの欠点は、スループットが減少すること、遺伝子型を得るのに1つだけではなく多くの反応を必要とするということである。ジェノタイピングは、典型的には1つの反応で実施されるが、それは、2つの対立遺伝子システムの出発濃度が、通常約50/50(又は、少なくとも同程度の大きさ)であり、ジェノタイピング生化学のシグナル対ノイズ比が良いからである。
ウィルス検出のための所望の感度(例えば、約50〜100コピー/ml)は、チップ上の処理容量と初期サンプル容量との不適合のため、マイクロ流体プラットフォームを使用する検出に応用することを困難にする。しかし、この用途で実証されるマイクロ流体デバイス内のPCRの特徴の1つは、核酸の単一コピーを計量する能力である。これによって、生物学的に関連する細胞又はウィルス粒子濃度で、目的のサンプル中の感染した細胞又はウィルス粒子の数を計数できる。この実施例では、およそ10マイクロリットルくらいの出発容量からの定量的な単一分子PCRを記載する(サンプルを約1mlから約10μlにする初期予備濃縮工程は、例えば、磁気ビーズの存在下における免疫沈降などの標準的な技術で実施される)。
