Description
Oppfinnelsen angår en fremgangsmåte til identifisering av nukleinsyrer ved hybridisering i oppløsning. Nærmere bestemt blir i fremgangsmåten i henhold til oppfinnelsen to prober anvendt i hybridiseringsxeaksjonen. Til den såkalte detektorprobe er der festet en markør, og til den annen probe, den såkalte oppfangelsesprobe, er der festet en komponent som har affinitet for en annen komponent, ved hvilken oppfangelsesprobe: målnukleinsyre: detektorprobe-hybriden som fås fra hybridiseringen kan separeres fra de andre komponenter som foreligger i hybridiseringsblandingen.
Forskjellige hybridiseringsmetoder er blitt anvendt til identifisering av nukleinsyrer. Direktehybridiseringsmetoder og sandwichhybridiseringsmetoder kan nevnes som eksempler. I direktehybridiseringsmetoder foreligger nukleinsyreprøven enten i oppløsning eller festet til en fast bærer. Nukleinsyren som skal identifiseres påvises ved bruk av en merket probe. I sandwichhybridiseringsmetoder (US-PS 4.486.539) anvendes to separate prober ved hvilke nukleinsyren som skal identifiseres, påvises i prøveoppløsningen. Detektorproben er merket med et markørstoff, og den annen probe er festet til fast bærer.
En ny hybridiseringsmetode, hvor to forskjellige prober brukes, og begge prober er i oppløsningsfasen, er blitt utviklet. Da både målnukleinsyren, som deltar i hybridiseringen, og de to prober er i samme oppløsningsfase, er hybridiseringsreaksjonen adskillig hurtigere enn i sandwichhybridisering, hvor én probe er festet til en fast bærer. I fremgangsmåten i henhold til oppfinnelsen er en inkubasjonstid på én time tilstrekkelig. I enkelttrinns-sandwichhybridiseringen (US PS 4.486.539) oppnås ikke tilstrekkelig hybridisering på mindre enn 12 timer. Når totrinns-sandwichhybridisering utføres (Dunn & Hassell, Cell. Vol. 12 pp. 23-36, 1977) er en hybridiseringstid på minst 24 timer nødvendig.
I henhold til fremgangsmåten ifølge oppfinnelsen anvendes to i samme væskefase foreliggende prober hvorav den ene, detek-torproben, er merket med en egnet detekterbar markør, og der til den annen, oppfangelsesproben, er festet en komponent som virker som den ene del av et affinitetspar, idet oppfangelsesprobe: målnukleinsyre: detektorprobe-hybriden som dannes i hybridiseringsreaksjonen kan isoleres fra de andre komponenter som foreligger i hybridiseringsoppløsningen ved hjelp av den annen del av affinitetsparet som har festet seg til en fast bærer.
To prober blir brukt i fremgangsmåten i henhold til oppfinnelsen. Probene er nukleinsyrefragmenter som er tilstrekkelig homologe med målnukleinsyren. Det er en fordel, men ikke nødvendig, at probene er homologe med seter anordnet for-holdsvis nær hverandre i nukleinsyren som skal identifiseres. Probene må ikke overlappe hverandre.
Probene kan fremstilles syntetisk, semi-syntetisk, ved rekombinant DNA-teknikker, eller fra nukleinsyrer isolert direkte fra naturen. Prober er også tilgjengelig i handelen fra forskjellige kilder. En probe kan være bundet til en egnet vektor. Den kan inneholde vektordeler eller være fullstendig blottet for vektordeler.
Detektorproben er merket med en egnet markør. Forskjellig radioaktive isotoper eller radioaktivt merkede forbindelser kan anvendes som markørene. Markørstoffet kan også være fluor-escent, luminescent, lysemitterende, enzymatisk eller immunologisk påviselig etc. Markører basert på biotin og avidin eller streptavidin, lantanidchelater, ferritin og hemefor-bindelser, og immunologisk påviselige haptener såsom acetoksy-acetylfluoren-derivater (PCT-søknad WO 8302286) kan nevnes som eksempler. Identifisering ved formidling av proteiner er også mulig. Fremgangsmåten i henhold til oppfinnelsen er ikke avhengig av den markør som anvendes. Alle for tiden kjente markørstoffer egnet til bruk ved nukleinsyrehybridisering eller de som utvikles i fremtiden, kan fritt anvendes i fremgangsmåten.
Til den annen probe, den såkalte oppfangelsesprobe, er festet en komponent som har affinitet for en annen komponent. Biotin - avidin eller - streptavidin, forskjellige homopolynukleotider såsom poly dG - poly dC, poly dA - poly dT, og poly dA - poly U er egnede affinitetspar. Men også andre affinitetspar kan anvendes, forutsatt at komponentene har tilstrekkelig sterk affinitet for hverandre. Egnede affinitetspar finnes blant ligander og konjugater brukt i immunologiske metoder.
Før hybridiseringsreaksjonen utføres blir prøveeksemplaret behandlet således at det frigjør målnukleinsyrene i enkelt-trådet form inn i hybridiseringsoppløsningen. Hybridiseringen utføres i en hybridiseringsblanding hvor målnukleinsyrene, den merkede probe og oppfangelsesproben der hvor det er nødvendig, er blitt etterlatt enkelttrådede. Forskjellige egnede buffere kan anvendes som hybridiseringsoppløsningene. Hybridiseringen finner sted i temperaturområdet 0-80°C, men det er fordelaktig å anvende en temperatur på 65°C. Dersom hybridiserings-oppløsningen inneholder formamid (40-55%) kan en temperatur på 37°C anvendes. En time er tilstrekkelig som hybridiseringstid.
Når hybridiseringen har funnet sted blir oppløsningen fortynnet om nødvendig for å gjøre forholdene fordelaktige for affinitetsparet. Deretter blir blandingen bragt i berøring med den annen komponent av affinitetsparet. Affinitets-kromatografi-kolonner, filtere, plastflater, glassflater etc. kan brukes til å fange opp oppfangelsesprobe: målnukleinsyre: detektorprobe-hybriden.
Bærermateriale.t av af f initetskolonnen kan f. eks. være cellu-lose, lateks, polyacrylamid, dekstran eller agarose. Disse materialer kan også anvendes som suspensjoner i et prøverør. Det er også en fordel å anvende prøverør som har den andre komponent av affinitetsparet festet til sin indre flate. Det er en forutsetning for det materiale som velges at det er mulig å feste det til en komponent som har affinitet for den komponent som er festet til oppfangelsesproben.
Dersom prøveeksemplaret inneholder nukleinsyren som skal identifiseres, vil man som resultat av hybridiseringen få en oppfangelsesprobe: målnukleinsyre: detektorprobe-hybrid. Under fraksjoneringen fester denne hybrid seg til bæreren. Markøren av fraksjonen som fester seg til bæreren kan måles ved vanlige metoder direkte fra bæreren eller etter eluering fra den eluerte oppløsning.
Andre systemer, f.eks. faseekstraksjon eller magnetfelter, kan også anvendes i stedet for affinitetskromatografi i fraksjoneringen.
Fremgangsmåten ifølge oppfinnelsen er beskrevet i nærmere detalj i de følgende eksempler. Fremgangsmåten i henhold til oppfinnelsen er ikke avhengig av de nukleinsyrefragmenter som anvendes i eksemplene.
Eksempel 1
Identifisering av DNA- adenoviruset fra et cellelvsat ved hielp av homopolvnukleotider
Detektorproben anvendt er <12>^i-merket rekombinant fag mKTH 1206, som inneholder et Bgl Il-fragment av adenovirusgenomet fra stilling 42 - 45,3% på genkartet av adenovirustype 2. Den rekombinante fag er deponert i kultursamlingen Deutsche Sammlung von Mikroorganismen under nummer DSM 2827. Dens spesifikke aktivitet er 7 x 10<7> cpm/ug DNA. Proben er beskrevet nærmere hos Ranki et al Gene 21 pp. 77-85, 1983.
Oppfangelsesproben som anvendes er det rekombinante plasmid
pKTH 1202, som er deponert i kultursamlingen Deutsche Sammlung von Mikroorganismen under nummeret DSM 2824, og det omfatter et BamHI D-fragment av adenoviruset (kartposisjon 29 - 42%) klonet inn i plasmidet pBR322. Det rekombinante plasmid pKTH 1202 (DSM 2824) ble fragmentert ved bruk av restriksjonsenzymet Hae III, og en poly-A-hale ble koblet til 3'-endene av fragmentene ved bruk av terminal-transferaseenzym. Lengden av halen ble målt ved <3>H-A-innlemmelse. Lengden var gjennomsnittlig på ca. 70 A-
rester. Før den ble brukt ble oppfangelsesproben denaturert ved koking.
Prøven som ble brukt besto av adenovirusinfiserte A-549 celler. Cellene ble inkubert i 21 timer etter infeksjonen. Cellene ble samlet opp og lysert ved bruk av 1% natriumdodecylsulfat-oppløsning. Oppløsningen inneholdt ca. 10^ celler/ml. Dens viskositet ble redusert ved lydbehandling (sonication). Identisk behandlede ikke-infiserte A-549 celler ble brukt som sammenligningsprøver. Før hybridisering ble prøven kokt i 5 minutter i 0,02 M NaOH, avkjølt til 0°C, og nøytralisert med eddiksyre.
For forsøket ble 500.000 cpm detektorprobe, 50 ng oppfangelsesprobe-DNA og 10 ul prøve kombinert i et prøverør. Volumet ble justert til 50 ul, og bufferoppløsningen som ble anvendt var 0,6 M natriumklorid, 0,06 M natriumcitrat, 0,02 M natriumfosfat (pH 7,6) og 0,5% natriumdodecylsulfat. Blandingen ble inkubert i 1 time ved 65°C.
Etter hybridiseringen ble oppløsningen avkjølt til 20°C og langsomt kjørt gjennom en kromatografikolonne med 1 ml oligo-dT-cellulose. Oppløsningen som passerte igjennom ble utvunnet og kjørt gjennom kolonnen på nytt. Deretter ble kolonnen vasket med 20 ml av en oppløsning som inneholdt 0,15 M natriumklorid, 0,015 M natriumfosfat (pH 7,6) og 0,5% natriumdodecylsulfat. Det festede DNA ble tilslutt adskilt ved bruk av 1 ml 0,02 M NaOH. Denne oppløsning ble utvunnet og dens radioaktivitet ble bestemt.
Eksempel 2
Identifisering av DNA av Chlamvdia trachomatis ved hielp av biotin- streptavidin
Detektorproben som ble anvendt var <125>I-merket rekombinant fag mKTH 1245, som inneholder to BamHI - Sali DNA-fragmenter fra klonen pKTH 1220, som sammen er koblet til M13mp8-vektoren. Klonen pKTH 1220 er deponert i kultursamlingen Deutsche Sammlung von Mikroorganismen under nummeret DSM 2825 og er beskrevet i Palva et al FEMS Microbiology Letters 23. pp. 83-89, 1984.
Oppfangelsesproben som ble anvendt var det rekombinante plasmid pKTH 1250. Dette plasmid består av et 2,9 kb Sali - Clal-fragment fra plasmidet pKTH 1220 (DSM 2825) og av vektoren pAT 153. Biotinmolekyler ble' koblet kovalent til pKTH 1250 DNA ved bruk av den kjente enkeltrådstranslasjonsmetode (nick-trans-lation method) (Rigby el al. J.Moi.Biol. 113, pp. 237-251, 1977) og biotin-ll-UTP som substratet (Bethesda Research Laboratories). Oppfangelsesprobe-DNA ble kokt i en buffer bestående av 10 mM Tris-Cl pH 7,6, 1 mM EDTA i 5 minutter fer bruk.
Målnukleinsyren var det rekombinante plasmid pKTH 1220 (DSM 2825). Dette plasmid inneholder ca. 10 kb av det DNA som er karakteristisk for Chlamydia trachomatis, koblet til vektoren pBR322. Plasmidet tjener som et modell-DNA som representerer genom-DNA av bakterien. Før bruk ble plasmidet kokt i 5 minutter i 0,02 M NaOH, hvoretter oppløsningen ble nøytralisert med eddiksyre.
Streptavidin som ble brukt som affinitetsmaterialet, ble festet til CNBr-aktivert Sepharose (Pharmacia) i henhold til Axen et al. Nature 214 pp. 1302-1304, 1967.
For forsøket ble 500.000 cpm probe, 50 ng oppfangelsesprobe DNA og 10 ng mål-DNA kombinert i et prøverør. Volumet ble justert til 20 ul, og bufferoppløsningen var den samme som i eksempel 1. Sammenlignings-DNA var kalvethymus-DNA.
Blandingen ble inkubert i 60 minutter ved 65°C. Deretter ble 500 lal av en bufferoppløsning med sammensetningen 0,1 M Tris-Cl pH 7,5, 0,1 M NaCl, 2 mM MgCl2- 0,05% Triton x-100 tilsatt. Tilslutt ble oppløsningen fraksjonert i en' 0,2 ml streptavidin-Sepharose-kolonne. Kolonnen ble vasket med 10 ml av den ovenfor angitte buffer og 10 ml 0,015 M natriumklorid, 0,015 M natriumfosfat (pH 7,6), 0,5% natriumdodecylsulfat (50°C). Det biotinylerte DNA festet seg således til streptavidinet mens det andre DNA passerte gjennom kolonnen. Den radioaktive probe festet seg bare som et resultat av hybriddannelse. Den oppfan-gede radioaktivitet ble bestemt ved overføring av hele kolonnen til tellerrøret av en gammateller.
Eksempel 3
Identifisering av plasmid PBR322 DNA ved hnelp av et antiaen-antistoff- par
Detektorproben som ble anvendt var et derivat av plasmidet pBR322 (tilgjengelig i handelen fra forskjellige kilder) fra hvilket Pstl - Sali (3613 - 651)-fragmentet var blitt fjernet. Plasmidet ble merket med fotobiotin ved bruk av en kjent metode (Forster et al. Nucleic Acids Res. 13, pp. 745-761, 1985) og i handelen tilgjengelige reagenser (Bresa, Adelaide, Australia).
Oppfangelsesproben som ble anvendt var DNA fra en rekombinant fag M13mpll inn i hvilken pBR322 Pstl - Sall-fragmentet var blitt introdusert. DNA var blitt sulfonert ved bruk av en kjent metode (Orgenics Ltd. Yavne, Israel).
Prøven var E. coli HB101 som bar plasmidet pBR322, hvilken mengde ble øket ved bruk av kloramfenikol-forstørrelse (Maniatis et al. Molecular cloning, A laboratory manual, Cold Spring Harbor Laboratory 1982). De bakterielle celler ble lysert med lysozym fulgt av koking i NaOH som beskrevet i publikasjonen Palva, J. Clin. Microbiol. 18, pp. 92-100, 1983.
Antisulfone monoklonale antistoffer ble brukt til å belegge mikrotitrervæskebrønner (microtiter wells) av polystyren ved standardmetoder (McKearn, i Hybridomas: A New Dimension in Biological Analyses, ed. Kennett et al., Plenum Press 1980).
For forsøket ble 5 x 10^ lyserte E. coli-celler (både med og uten pBR322) kombinert med 100 ng hver av oppfangelses-DNA og detektorprobe i en 50 ul hybridiseringsblanding. Betingelsene var som i eksempel 1, med den unntagelse at 5% polyetenglykol (PEG 6000) ble satt til blandingen, og natriumdodecylsulfat-konsentrasjonen var 0,1%. Etter hybridisering ble oppløsningen fortynnet til 250 ul ved.tilsetning av 0,02 M natriumfosfat (pH 7,6), hvoretter oppløsningen ble overført til den med antistoffer belagte mikrotitrervæskebrønn. Dette ble fulgt av inku-bering i 2 timer ved 37°C. Brønnen ble deretter vasket med en oppløsning inneholdende 0,15 M natriumklorid, 0,02 M natriumfosfat, pH 7,6, og 0,05% triton X-100. Nærværet av detektorproben ble gjort synlig ved tilsetning av streptavidin (Bethesda Research Laboratories BRL), vasking, tilsetning av biotinylert alkalisk fosfatase (BRL), og vasking som beskrevet av Leary et al. Proe. Nati. Acad. Sei. USA 80,pp. 404 5-4049,1983. Tilslutt ble 250 ul av en 35 mg/ml paranitro-fenylfosfat-oppløsning (Sigma) i dietanolamin-buffer (pH-10) tilsatt. Etter 60 minutter ble reaksjonen stanset og absor-bansen ble målt ved 410 nm.
Claims (7)
1. Fremgangsmåte til identifisering av nukleinsyrer ved en hybridiseringsmetode ved anvendelse av to i samme væskefase foreliggende prober, hvorav den ene, detektorproben, er merket med en egnet detekterbar markør, karakterisert ved at man til den annen, oppf.angelsesproben, har festet en komponent som virker som den ene del av et affinitetspar, idet oppfangelsesprobe: målnukleinsyre: detektorprobe-hybriden som dannes i hybridiseringsreaksjonen kan isoleres fra de andre komponenter som foreligger i hybridiseringsoppløsningen ved hjelp av den annen del av affinitetsparet som har festet seg til en fast bærer.
2. Fremgangsmåte som angitt i krav 1, karakterisert ved at der som affinitetspar anvendes biotin-streptavidin eller biotin-avidin.
3..Fremgangsmåte som angitt i krav 1, karakterisert ved at der som affinitetspar anvendes et homopolynukleotidpar.
4. Fremgangsmåte som angitt i krav 1 og 3, karakterisert ved at der som affinitetspar anvendes poly dC - poly dG.
5. Fremgangsmåte som angitt i krav 1 og 3, karakterisert ved at der som affinitetspar anvendes poly dA - poly dT.
6. Fremgangsmåte som angitt i krav 1 og 3, karakterisert ved at der som affinitetspar anvendes poly dA - poly U.
7. Fremgangsmåte som angitt i krav 1, karakterisert ved at der som affinitetspar anvendes et antigen - et antistoff.
