本発明の文脈において、次の用語は次の通りに理解されなければならない:
「生物学的試料」は、一又は複数の細胞又は細胞断片の任意のインビボ、インビトロ、又はインサイツ試料として理解されなければならない。これは、例えば単細胞又は多細胞生物、組織片、細胞試料、染色体スプレッド、精製核酸配列、例えば生物学ベースのシステム又は化学合成、マイクロアレイ、又は核酸チップの他の形態によって作製された人工的に作製された核酸配列でありうる。一実施態様では、試料は哺乳動物試料、例えば ヒト、マウス、ネコ、ラット、又はイヌ試料である。

ここで、Mは一価カチオンの濃度、%GCはDNA中のグアノシン及びシトシンヌクレオチドの割合、%formはハイブリダイゼーション溶液中のホルムアミドの割合であり、Lは塩基対のハイブリッド長である。Tmは各1%のミスマッチに対し約1℃減少する。
本発明に使用される適切な極性非プロトン溶媒は、そのハンセン溶解度パラメータに基づいて選択することができる。ある溶媒に対してHSPを実験的に決定し及び/又は計算するための方法は当該分野で知られており、HSPは1200を越える化学物質に対して報告されている。

他の適切な極性非プロトン溶媒は環ウレタン基(NHCOO−)を含みうる。しかしながら、必ずしもかかる化合物の全てが適切な訳ではない。当業者はここに記載の本発明の組成物及び方法に有用な化合物をスクリーニングすることができる。本発明における使用に適していよう例示的な化学物質を以下の表2及び3に記載する。
(1)変性溶液
プローブ及び標的を別々に又は共に変性させるための伝統的な組成物は当該分野で知られている。かかる溶液は、例えば緩衝剤、促進剤、キレート剤、塩、洗浄剤、及びブロッキング剤を含みうる。
例えば、緩衝剤は、SSC、HEPES、SSPE、PIPES、TMAC、TRIS、SET、クエン酸、リン酸バッファー、例えばリン酸カリウム又はピロリン酸ナトリウム等を含みうる。緩衝剤は0.01×から50×の濃度で、例えば、0.01×、0.1×、0.5×、1×、2×、5×、10×、15×、20×、25×、30×、35×、40×、45×、又は50×で存在しうる。典型的には、緩衝剤は0.1×から10×の濃度で存在する。
異なった極性非プロトン溶媒は本発明の組成物に異なった性質を付与しうる。例えば、極性非プロトン溶媒の選択は、ある種の極性非プロトン溶媒は経時的に分解しうるので、組成物の安定性に寄与しうる。例えば、極性非プロトン溶媒のエチレンカーボネートは比較的安定な分子であるエチレングリコールと、水と相互作用して炭酸を形成しうる二酸化炭素に分解し、本発明の組成物の酸性を変える。理論に拘束されるものではないが、エチレンカーボネートの分解時のpH変化及び長期保存によるDNA損傷は本発明の組成物をハイブリダイゼーションに対して効果的ではないものにすると思われる。しかしながら、安定性は、典型的には約pH7.4で使用される伝統的なリン酸バッファーの代わりにpH6.2のバッファーとしてクエン酸を添加し、及び/又は例えば0.1%から10%、又は0.5%から5%、例えば1%、2%、3%等の濃度でエチレングリコールを添加することにより、組成物のpHを減少させることによって改善することができる。例えば、10mMのクエン酸バッファーでは、本発明の組成物はおよそ8ヶ月の間、2−8℃で安定している。安定性はまた組成物を低い温度(例えば−20℃)に保存すると、改善されうる。
本発明の組成物は、特定の応用に対して結果を最適化するために変更しうる。例えば、極性非プロトン溶媒、塩、促進剤、ブロッキング剤、及び/又は水素イオン(つまりpH)の濃度を、特定の応用に対する結果を改善するために変更しうる。
(1)分析試料
本発明の方法及び組成物は、細胞診、組織診断、又は分子生物学の分野における標的及びプローブの別々の変性を含む全てのタイプのハイブリダイゼーション用途において完全に又は部分的に使用されうる。一実施態様によれば、本発明の方法における第一又は第二の核酸配列が生物学的試料中に存在する。かかる試料の例は、組織試料、細胞調製物、細胞断片調製物、及び単離された又はリッチ化された細胞成分調製物を含む。試料は、様々な組織、例えば乳房、結腸直腸、前立腺、肺、頭頸部、胃、膵臓、食道、肝臓、及び膀胱、又は他の関連する組織及びその腫瘍、任意の細胞懸濁液、血液試料、細針生検、腹水、痰、腹膜洗浄液、尿、糞便、細胞掻爬、細胞スミア、サイトプシン又は細胞プレップ細胞から由来しうる。
本発明の組成物及び方法は、細胞及び組織試料に対して標的及びプローブの別々な変性を含む全てのタイプの核酸ハイブリダイゼーション技術において完全に又は部分的に使用することができる。かかる技術は、例えばインサイツハイブリダイゼーション(ISH)、蛍光インサイツハイブリダイゼーション(FISH;多色FISH、Fiber−FISH等を含む)、発色性インサイツハイブリダイゼーション(CISH)、銀インサイツハイブリダイゼーション(SISH)、比較ゲノムハイブリダイゼーション(CGH)、染色体彩色、及びアレイインサイツを含む。
本発明の方法は標的及びプローブの別々の変性を含むハイブリダイゼーション用途において極性非プロトン溶媒を使用することを含む。本発明の組成物は上記方法でプローブ及び試料を別々に変性させることに特に有用である。
本発明の組成物を使用するハイブリダイゼーション方法は、殆どは二本鎖の形態である標的核酸配列を含む試料に組成物を適用することを含みうる。通常、標的配列とハイブリダイズするプローブへのアクセスを確保するために、プローブ及び試料を一緒に加熱して任意の二本鎖核酸を変性させる。別々の変性は形態をより良く保つ一方、共変性は実際の工程数を減らすと議論されてきた。これらの理由により、別々の変性工程は分子細胞遺伝学の用途にほとんどの場合使用され、共変性は組織切片を分析する際にほとんどの場合使用される。
CISHスライドの評価は、オリンパスBX51光学顕微鏡を使用して、4x、10x、20x、40x、及び60xの対物下で実施した。
ヒト(扁桃腺、乳癌、腎臓及び結腸)由来の切断されたホルマリン固定パラフィン包埋(FFPE)複数組織アレイ片を有するスライドを、60℃で30−60分べークし、キシレン浴で脱パラフィンし、エタノール浴で再水和させ、ついで、洗浄バッファーに移した。ついで、試料を前処理溶液中で最小95℃で10分間前処理し、2×3分洗浄した。ついで、試料を37℃でペプシンRTUを用いて3分間、消化させ、2×3分洗浄し、一連のエタノール蒸発で脱水し、空気乾燥させた。ついで、試料を、個々の実験で記載されたようにして10μLのFISHプローブと共にインキュベートした。ついで、試料を65℃で10分ストリンジェントな洗浄によって洗浄した後、2×3分洗浄し、ついで一連のエタノール蒸発で脱水し、空気乾燥させた。最後に、スライドを15μLのアンチフェードマウント培地にマウントした。染色が完了したところで、染色スライドのシグナル強度、形態、及びバックグラウンドを評価するために訓練を受けた観察者がスコア付けを実施した。
分裂中期調製物のスライドを、3.7%のホルムアルデヒドに2分間固定し、2×5分洗浄し、一連のエタノール蒸発で脱水し、空気乾燥させた。ついで、試料を、個々の実験で記載されたようにして10μLのFISHプローブと共にインキュベートした。ついで、試料を65℃で10分ストリンジェントな洗浄によって洗浄した後、2×3分洗浄し、ついで一連のエタノール蒸発で脱水し、空気乾燥させた。最後に、スライドを15μLのアンチフェードマウント培地にマウントした。染色が完了したところで、染色スライドのシグナル強度及びバックグラウンドを評価するために訓練を受けた観察者が、組織片のスコア付けガイドラインに記載されたようにしてスコア付けを実施した。

シグナル強度は0−3のスケールで評価され、0はシグナルなし、3は強いシグナルとした。細胞/組織構造は0−3スケールで評価し、0は構造なしで核境界なしを意味し、3はインタクトな構造と明確な核境界とした。0と3の間には、観察者がシグナル強度、組織構造、及びバックグラウンドを評価できる0.5離れた更なるグレードがある。
0 シグナルは見られない。
1 シグナル強度は弱い。
2 シグナル強度は中程度である。
3 シグナル強度は強い。
スコア付けシステムは1/2グレードの使用を許容する。
0 組織構造及び核境界は完全に破壊されている。
1 組織構造及び/又は核境界は乏しい。このグレードは、幾つかの領域が空の核である状況を含む。
2 組織構造及び/又は核境界が見られるが、核境界は不明瞭である。このグレードは数個の核が空である状況を含む。
3 組織構造及び核境界は無傷で明瞭である。

存在する場合、異なった粘度の相を使用前に混合した。FISHプローブを示したように5分間変性し、45℃で60分間ハイブリダイズした。
この実施例は、本発明の組成物又は伝統的なハイブリダイゼーション溶液で処理した試料からのシグナル強度及びバックグラウンド染色をハイブリダイゼーション時間の関数として比較する。

全組成物は単一相として存在していた。FISHプローブを82℃で5分間、ついで45℃で60分間、ブロッキングなしでインキュベートしたが、FISHプローブ参照Vは、PNAブロッキングし、20時間ハイブリダイズした。

FISHプローブを、全てブロッキングなしで、分裂中期染色体スプレッド上で82℃で5分間、ついで45℃で30分間、インキュベートした。
典型的にはRバンド形成を示す伝統的なISH溶液と比較して、本発明の組成物では、染色体バンド形成(Rバンド形成パターン)は観察されなかった。静止期核及び分裂中期の低い均質な赤いバックグラウンド染色が観察された。
この実施例は、細胞診試料、分裂中期スプレッド上での、ブロッキングを伴い、またブロッキングなしでの、DNAプローブからのシグナル強度及びバックグラウンドを比較する。

スライドを、最初の脱水工程まで上記のように前処理した。試料がペプシンにより消化された後、スライドを2×3分洗浄し、検体変性組成物の一つを200μL加えた。ついで、スライドをカバーガラスで覆い、ハイブリダイザー(Dako)で82℃5分インキュベートした。ついでカバーガラスを外し、スライドを、2×SSCで洗浄した検体変性組成物I*のスライドを除いて、洗浄バッファーで2×3分間洗浄した。ついでスライドを96%エタノール中で2分間脱水し、空気乾燥した。
FISHプローブはヒートブロック上にて1.5mL遠心チューブ中で82℃で5分間変性させ、氷上に配した。10μLの変性FISHプローブを、変性した脱水検体に添加し、スライドをカバーガラスで覆い密封し、ついで45℃で60分間ハイブダイズした。ハイブリダイゼーションの後、検体を上記のように処理した。
参照試料中、FISHプローブ及び組織は一緒に変性させた。
これらの結果は、試料及びプローブの別々の変性はプローブ及び検体の共変性に比しバックグランドを著しく減少させることを示している。バックグランド染色はまたプローブ及び検体を共変性させた時よりもより均質である(データ示さず)。

FISHプローブ(11μL分量)を、表に示した通りにヒートブロック上にて1.5mL遠心チューブ中で変性させ、ついて氷上に置いた。10μLの変性FISHプローブを変性した脱水検体に添加し、スライドをカバーガラスで覆い密封し、ついで45℃で60分間ハイブダイズした。ハイブリダイゼーションの後、検体を上記のように処理した。
この実施例はハイブリダイゼーション前のプローブ及び検体の共変性を含む実験と、ハイブリダイゼーション前のプローブ及び検体の別々の変性を含む実験のシグナル強度及びバックグランドを比較する。

FISHプローブをヒートブロック上にて1.5mL遠心チューブ中で67℃で3分間変性させた後、直ちに使用した。10μLの変性FISHプローブを、変性された脱水検体に添加した。スライドをカバーガラスで覆い密封し、45℃で60分間ハイブダイズした。ハイブリダイゼーションの後、検体は上記のように処理した。
比較試料では、FISHプローブ及び組織を67℃で10分間一緒に変性させ、45℃で60分間ハイブリダイズさせた。
これらの結果は試料及びプローブの別々の変性はプローブ及び検体の共変性に比しバックグランドを著しく減少させることを示している。バックグランド染色はまたプローブ及び検体を共変性させた時よりもより均質である。バックグランド染色は変性バッファーがデキストラン硫酸又はNaClを含まないときよりもわずかに低い。
この実施例はハイブリダイゼーション前のプローブ及び検体の共変性を含む実験と、プローブ及び検体を、ハイブリダイゼーション前の各々異なる変性剤による別々の変性を含む実験に対して、シグナル強度及びバックグランドを比較する。

検体変性組成物III:15%EC,10mMクエン酸バッファー、pH6.2。
スライドを変性工程まで上記のように前処理した。試料を脱水した後、100μLの検体変性組成物を添加した。スライドをカバーガラスで覆いハイブリダイザー(Dako)で示した通りにインキュベートした。ついでカバーガラスを外し、スライドを2×3分間洗浄し、96%エタノール中で2×3分間脱水し、空気乾燥した。
FISHプローブはヒートブロック上にて1.5mL遠心チューブ中で82℃で5分間変性させた後、直ちに使用した。10μLの変性FISHプローブを、変性した脱水検体に添加した。スライドをカバーガラスで覆い密封し、ついで45℃で一晩(約20時間)ハイブダイズした。ハイブリダイゼーションの後、検体を上記のように処理された。
比較試料では、FISHプローブ及び組織を、示した通りに一緒に変性させ、45℃で一晩(約20時間)ハイブリダイズさせた。
これらの結果は、ホルムアミドによるプローブ及び検体の共変性と比較したとき、ECによる試料の別々の変性は等価な染色バックグランド及びシグナル強度を提供することを示している。DNAシグナルは、しかし、より低い変性温度ではホルムアミド(II)よりもEC(III)の方が僅かに強い。バックグランド染色は検体組成物II(ホルミアミド)よりも検体組成物III(EC)による方が低い。別々の及び共変性の双方において67℃/10分間での変性に対して最良の結果が、参照と同等の結果を生み出した組成物III(EC)を使用する別々の変性において得られた。

検体変性組成物VI:15%ホルムアミド,10mMのクエン酸バッファー,pH6.2。
スライドを変性工程まで上記のように前処理した。試料を脱水した後、200μLの検体変性組成物を添加した。スライドをカバーガラスで覆い、ハイブリダイザー(Dako)で67℃で10分間インキュベートした。ついでカバーガラスを外し、スライドを2×3分間洗浄し、96%エタノール中で2分間脱水し、空気乾燥した。
FISHプローブはヒートブロック上にてチューブ中で67℃で5分間変性させ、直ちに使用した。10μLの変性FISHプローブを、変性した脱水検体に添加した。スライドをカバーガラスで覆い密封し、ついで45℃で60分間ハイブダイズした。ハイブリダイゼーションの後、検体を上記のように処理した。
この実施例はハイブリダイゼーション前にプローブ及び検体を別々に変性させることを含む実験において、シグナル強度及びバックグランドを比較する。
FISHプローブ組成物I(K5331,Dako):40%ホルムアミド,10%デキストラン硫酸,300mMのNaCl,5mMのリン酸バッファー,5μMのブロッキングPNA,10ng/μLのHER2テキサスレッド標識DNA遺伝子プローブ標準濃度(600mM)のCEN17 PNAプローブ。
検体変性組成物II:15%EC,10mMのクエン酸バッファー,pH6.2。
検体変性組成物III:15%SL,10mMのクエン酸バッファー,pH6.2。
検体変性組成物IV:15%PC,10mMのクエン酸バッファー,pH6.2。
検体変性組成物V:15%GBL,10mMのクエン酸バッファー,pH6.2。
検体変性組成物VI:15%ホルムアミド,10mMのクエン酸バッファー,pH6.2。

- デキストラン硫酸が5%から40%の濃度で存在し、NaClが0mMから1200mMの濃度で存在し、及び/又はホスフェートバッファーが0mMから50mMの濃度で存在する請求項10に記載の方法。
- デキストラン硫酸が10%から30%の濃度で存在し、NaClが300mMから600mMの濃度で存在し、及び/又はホスフェートバッファーが5mMから20mMの濃度で存在する請求項11に記載の方法。
- 促進剤が、ホルムアミド、DMSO、グリセロール、プロピレングリコール、1,2−プロパンジオール、ジエチレングリコール、エチレングリコール、グリコール、及び1,3プロパンジオールからなる群から選択され、緩衝剤がクエン酸バッファーである請求項9に記載の方法。
- ホルムアミドが0.1−5%の濃度で存在し、DMSOが0.01%から10%の濃度で存在し、グリセロール、プロピレングリコール、1,2−プロパンジオール、ジエチレングリコール、エチレングリコール、グリコール、及び1,3プロパンジオールが0.1%から10%の濃度で存在し、クエン酸バッファーが1mMから50mMの濃度で存在する請求項13に記載の方法。
- 第一及び第二の水性組成物が40%の少なくとも一種の極性非プロトン溶媒、10%のデキストラン硫酸、300mMのNaCl、及び/又は5mMのホスフェートバッファーを含有する請求項9に記載の方法。
- 第一及び第二の水性組成物が15%の少なくとも一種の極性非プロトン溶媒、20%のデキストラン硫酸、600mMのNaCl、及び10mMのクエン酸バッファーpH6.2を含有する請求項9に記載の方法。
- 組成物が極性非プロトン溶媒を5%から10%(v/v)、10%から20%(v/v)、又は20%から30%(v/v)含有する、請求項17に記載の組成物の使用。
