Description
本発明は、新規エンドグリコシダーゼ、グリカン加水分解活性を欠如したその変異体(mutant)、及び糖タンパク質のグリカンを加水分解する方法におけるその使用に関する。
エンドグリコシダーゼS(EndoS)は、ストレプトコッカス・ピオゲネス(Streptococcus pyogenes)の多数の血清型によって分泌され、IgG重鎖上の297番目のアスパラギン残基と結合した保存グリカンを加水分解することによって、天然IgGに対して特異的なエンドグリコシダーゼ活性を有する(Collin and Olsen, The EMBO Journal, 2001, 20 3046-3055)。EndoSは、天然IgGに対してユニークな特異性を有する、初めて知られた細菌酵素である。対照的に、他の公知のエンドグリコシダーゼの活性は、糖タンパク質基質の変性を必要とするか、又はそれにより強化される。
本発明者らは、ストレプトコッカス・ピオゲネス(Streptococcus pyogenes)の血清型M49から新規エンドグリコシダーゼ(本明細書において、EndoS49と称する)を同定した。EndoS49は、NZ131株(腎炎原性で形質転換性が高い血清型M49株)から単離した。NZ131株は、ニュージーランドにおける溶連菌感染後急性糸球体腎炎(acute post-streptococcal glomerulonephritis)症例からの臨床分離株である。タンパク質レベルでは、EndoS49はEndoSと40%未満の同一性を有し、EndoSが108 kDaであるのに対して、EndoS49は90 kDaのタンパク質である。EndoS49は、EndoSよりも広範囲のタンパク質に対して脱グリコシル化活性を有する。

を含む、IgGに結合でき、かつエンドグリコシダーゼ活性を有さないポリペプチドも提供する。
(a)前記IgG含有サンプルを、IgGエンドグリコシダーゼ活性を欠如した改変EndoS49ポリペプチドと接触させる工程、
(b)接触させたサンプルから前記EndoS49を分離する工程
を含み、それにより単離されたIgGを得る方法を提供する。
(c)該第1のサブサンプルにおけるEndoS49ポリペプチドに結合したIgGの量及び該第2のサブサンプルにおける代替IgG結合試薬に結合したIgGの量を定量する工程、及び
(d)(c)で測定した両方の結合IgG量を比較する工程

配列番号1は、S. ピオゲネス血清型M49のNZ131から単離されたEndoS49ポリペプチドのアミノ酸配列である。
配列番号2は、配列番号1の配列に由来する改変EndoS49ポリペプチド(E186L)のアミノ酸配列である。
配列番号3は、EndoS49ポリペプチドをコードするヌクレオチド配列である。
配列番号4は、S. ピオゲネスAP1から単離されたIdeSのアミノ酸配列である。
[一般的なポリペプチド特性]
本発明は、新規ポリペプチドEndoS49に関する。本発明はまた、細菌タンパク質EndoS49及びIdeS、並びに他のタンパク質を利用する様々な方法を提供する。タンパク質、ペプチド及びポリペプチドという用語は、本明細書では交換可能に使用する。本発明の特定のポリペプチド及び方法が、エンドグリコシダーゼ活性を有するEndoS49ポリペプチドを必要とする一方、本発明の他のポリペプチド及び方法は、前記活性を欠如した改変EndoS49ポリペプチドを必要とすることが理解されよう。
この場合のEndoS49ポリペプチドは、好ましくは、S. ピオゲネス(S. pyogenes) EndoS49、又はS. ピオゲネス EndoS49のバリアント若しくは断片であってエンドグリコシダーゼ活性を保持するものである。バリアントは、別のストレプトコッカス・エクイ(Streptococcus equi)、ストレプトコッカス・ズーエピデミカス(Streptococcus zooepidemicus)、又は好ましくはストレプトコッカス・ピオゲネス(Streptococcus pyogenes)由来のEndoS49ポリペプチドであってよい。

この場合のEndoS49ポリペプチドは、エンドグリコシダーゼ活性を欠如するように操作されているがIgG結合活性を有する、改変S. ピオゲネス EndoS49であってよい。このような改変EndoS49は、本明細書に記載の方法において特に有用である。IgG結合活性によって、改変EndoS49は、IgG又はそのバリアント若しくは断片、特にそのFc断片(正常にグリコシル化されている)に結合することが理解されよう。「正常にグリコシル化される(normally glycosylated)」により、IgG分子又はその断片のバリアントが、天然に存在するIgG分子への結合で見られるように、少なくとも1つの炭水化物基が結合したIgGポリペプチド重鎖(又はその断片のバリアント)を少なくとも含む糖タンパク質であることが理解されよう。特に、少なくとも1つの炭水化物基は、全長IgG重鎖ポリペプチドの残基297に対応するアスパラギン残基に結合するグリカンである。
(a)配列番号2のアミノ酸配列、
(b)配列番号2のアミノ酸配列と少なくとも50%の同一性を有し、エンドグリコシダーゼ活性を欠如したそのバリアント、又は
(c)エンドグリコシダーゼ活性を欠如したそのいずれかの断片

(1)対象タンパク質をコードするDNAをプラスミドベクターにクローニングする工程、
(2)プラスミドDNAを変性させて、1本鎖を生成する工程、
(3)合成オリゴヌクレオチドが標的領域にアニールするように、標的配列に相補的であるが所望の変異(1以上)(点突然変異、欠失又は挿入)を組み込んだ合成オリゴヌクレオチド(単数又は複数)を変性DNAと接触させる工程、
(4)鋳型としてプラスミドDNA鎖を使用して、DNAポリメラーゼにより変異鎖を伸長する工程、
(5)E. coliにおける形質転換によりヘテロ2本鎖(変異/非変異鎖)を増殖させる工程。
(1)特異的変異プライマー(specific mutagenic primer)を使用したポリメラーゼ連鎖反応(PCR)に基づく方法、又はエラープローンPCRと、その後、所望の変異又はタンパク質機能の欠如/獲得についてスクリーニングする方法、
(2)対象遺伝子を有するプラスミドをE. coliミューテーター株(DNA校正系を欠如している)に導入し、その後、所望の変異又はタンパク質機能の欠如/獲得についてスクリーニングする方法、
(3)所望の変異を含有する部分的遺伝子又は完全な遺伝子を化学的に合成し、その後、適切なタンパク質発現系へ導入する方法
が含まれる。
本発明はまた、上記ポリペプチドをコードするポリヌクレオチド、及び医薬におけるその使用にも関する。特に、本発明は、
(a)配列番号3のコード配列又はその相補的配列、
(b)(a)で定義する配列とストリンジェントな条件下でハイブリダイズする配列、
(c)(a)又は(b)で定義する配列に対する遺伝暗号の結果として縮重する配列、
(d)(a)、(b)又は(c)で定義する配列と少なくとも60%の同一性を有する配列、及び
(e)上記配列の断片
を含むか、又はそれからなるポリヌクレオチドに関する。
IdeSは、ヒト病原体S. ピオゲネスによって産生される細胞外システインプロテアーゼであり、WO 03/051914に記載される。IdeSは元々血清型M1のA群ストレプトコッカス株(group A streptococcal strain)から単離されたが、現在では、ides遺伝子は、試験されたA群ストレプトコッカス株のすべてで同定されている。IdeSは、極めて高度の基質特異性を有し、その唯一同定された基質はIgGである。IdeSは、ヒトIgGのヒンジ領域下部において、単一のタンパク質分解切断を触媒する。このタンパク質分解は、オプソニン化貪食作用の阻害を促進し、A群ストレプトコッカスの殺滅を妨害する。IdeSはまた、様々な動物において、IgGの複数のサブクラスを切断し、IgGをFc断片及びFab断片へと効率よく転換する。ides遺伝子は、GST融合タンパク質として、E. coli中でクローン化され、発現された。

本明細書に記載するように、EndoS49はエンドグリコシダーゼ活性を有し、IgG及びα-1-ミクログロブリンを含む糖タンパク質のグリカンを加水分解できる。従って、本発明は、糖タンパク質を脱グリコシル化する方法、特に、糖タンパク質(特に、IgG及びα-1-ミクログロブリン)由来のグリカンを加水分解する方法を提供する。通常、このような方法は、糖タンパク質を含むサンプルを、糖タンパク質とともにEndoS49と一緒に、エンドグリコシダーゼ活性が可能な条件下でインキュベートすることを含む。適切な条件には、少なくとも1 μg/ml、2 μg/ml、4 μg/ml、6 μg/ml、8 μg/ml、10 μg/ml、12 μg/ml、15 μg/ml又は20 μg/ml、好ましくは少なくとも10 μg/mlの濃度でEndoS49を使用することが含まれる。適切な条件には、サンプルをEndoS49とともに少なくとも20分間、30分間、40分間、50分間、60分間、70分間、80分間、90分間又は120分間、好ましくは少なくとも60分間インキュベートすることも含まれる。インキュベーションは、好ましくは、室温で、より好ましくはおよそ20℃、25℃、30℃、35℃、40℃又は45℃、最も好ましくはおよそ37℃で行う。
IgGの単離及び/又は検出は、プロテインG又はプロテインAのような薬剤を使用して当分野で典型的に実施される。これらの細菌タンパク質はIgGと十分に相互作用する。しかし、プロテインAは、IgGサブクラスの4種類すべて(IgG1〜4)と結合するわけではなく、プロテインA及びプロテインGはいずれも、非グリコシル化及び/又は変性した不活性なIgGと、グリコシル化され及び/又は天然の機能的に活性なIgGとを区別することができない。それに反して、本発明者らは、IgGエンドグリコシダーゼ活性を欠如したEndoS49ポリペプチドが、通常、IgGサブクラスの4種類すべてと高い親和性で結合し、正常にグリコシル化されたIgG、すなわち、天然の機能的に活性な形態のIgGに選択的であることを特定した。
- ナトリウム塩若しくはカリウム塩であって、好ましくは約0.5 M〜約1 Mの濃度のもの、
- 天然IgGのAsn-297と関連するグリカンと類似した構造を有する単糖類、二糖類、若しくは多糖類、
又はその任意の組み合わせ
の少なくとも1つを含んでよい。
非改変型の本発明のEndoS49ポリペプチドは、IgGのグリカンを加水分解する能力を有する。また、上述のとおり、IgGエンドグリコシダーゼ活性を欠如し、かつIgG結合活性を有する本発明のEndoS49ポリペプチドは、グリコシル化され及び/又は天然の機能的に活性なIgGに特異的である。従って、EndoS49ポリペプチドは、糖タンパク質、特にIgG抗体のグリコシル化状態を分析するために使用することができる。
第1のサブサンプルのIgGの量/(第1のサブサンプルのIgGの量+第2のサブサンプルのIgGの量)
によって評価することができる。
本発明の方法は、IgG含有サンプルからFab断片を単離するために使用することができる。一実施態様において、本発明は、IgG含有サンプルからIgGのFab断片を単離する方法であって、
(a)前記IgG含有サンプルをIdeS及びEndoS49ポリペプチドと接触させる工程、及び
(b)接触させたサンプルから前記IdeS及び前記EndoS49ポリペプチドを分離する工程
を含み、それによりFab断片を単離する方法を提供する。
(i)前記IgG含有サンプルを、IgGエンドグリコシダーゼ活性を欠如したEndoS49ポリペプチドと接触させ、それによりIgG-EndoS49ポリペプチド複合体を形成させる工程、
(ii)接触させたサンプルから前記IgG-EndoS49ポリペプチド複合体を分離する工程、及び
(iii)IgG-EndoS49ポリペプチド複合体からIgGを溶出し、それによりIgG含有サンプルを得る工程
を含み、ここで、工程(a)及び(b)が、工程(iii)で得られたIgG含有サンプルに対して実施される方法を包含する。IgG-EndoS49ポリペプチド複合体のサンプルからの分離は、好ましくは、サンプル中のIgGの有無を決定する方法又はIgG含有サンプルからIgGを単離する方法に関して上記セクションに記載した方法に従って実施する。

材料及び方法
(細菌株及び増殖)
血清型M49のGAS株NZ131のゲノムは配列決定されているので、この株を本研究におけるリファレンス株として選択した(McShan et al., 2008)(Chaussee et al., 1999)。GAS株NZ131は血液寒天培地上で増殖させ、E. coli株Top10(Invitrogen)及びBL21 pLysS(Invitrogen)は溶原培養液(lysogeny broth:LB)寒天培地上で増殖させた。E. coli Top10細胞の選択のために、カルベニシリンを100 μg/mLで使用し、E. coli BL21 pLysSのために、100 μg/mLのカルベニシリンと34 μg/mLのクロラムフェニコールを使用した。LBにて、37℃、通気してE. coliを一晩培養した。GAS株NZ131のゲノムDNAの調製は、Puregene DNA Purification Kit(Qiagen)を用いて実施した。形質転換は、42℃、30秒間のヒートショックを用いて実施した。E. coliからのプラスミドの調製は、Plasmid Miniprep Kit I(E.Z.N.A)を用いて実施した。本研究で使用したすべてのプライマーを表2に記載する。
E. coliにおけるEndoS49の組換え発現は、A群ストレプトコッカス株NZ131(血清型M49)のndoS49遺伝子を、プライマー(ndoS49-F-BamHI:CTGTAAGGATCCAGGAGAAGACTG、及びndoS49-R-XhoI:GAAACCTCGAGTCTTTGTAATCGTAGGACTT)を用いてPCR増幅することにより確立した。ndoS49遺伝子断片を制限酵素BamHI及びXhoIで消化し、DNAリガーゼT4(Fermentas)を用いて、発現ベクターpGEX-5X-3(Amersham Biosciences)にライゲーションして、プラスミドpGEX-ndoS49を作製した。発現ベクターでE. coli Top10化学的コンピテントセルを形質転換し、組換え細胞を100 μg/mLのカルベニシリンプレート上で増殖させ、プライマーndoS49-F-BamHI及びndoS49-R-XhoIを用いたPCRでスクリーニングした。陽性クローンを単離し、pGEX-ndoS49プラスミドを精製し、上記のように、E. coli発現株BL21 pLysSを形質転換した。
グルタミン酸186(Glu-186)のロイシンへの部位特異的突然変異誘発(E186L)は、QuickChange II Site-Directed Mutagenesis Kit(Stratagene)を用いて製造者の指示書に従って実施した。使用した突然変異誘発プライマーは、CTAGATATTGATATTCTTCACGAATTTACGAACであり、上記配列のアンチセンス及びプラスミドpGEX-ndoS49と組み合わせた(変異を下線で示す)。これにより、プラスミドpGEX-ndoS49(E186L)を作製し、配列決定後、EndoS49について記載したように、組換えEndoS49(E186L)を発現及び精製した。EndoS49の切断型(truncated version)は、制限酵素部位BamHI及びXhoIを含むプライマーndoS49(trunc1〜5)(表2)を用いて、GAS NZ131のndoS49遺伝子の一部を増幅することにより構築した。上記のように、断片を消化し、pGEXベクターにライゲーションし、E. coli Top10、及びそれに続いてBL21 pLysSを形質転換し、抗生物質とともに増殖させた。上記のようにタンパク質を産生し、タンパク質EndoS49(trunc1)(80 kDa)、EndoS49(trunc2)(70 kDa)、EndoS49(trunc3)(60 kDa)、EndoS49(trunc4)(50 kDa)、EndoS49(trunc5)(42 kDa)を精製した。
1 μgの組換えEndoS49及びその変異体を、20 μLのPBS中、3 μgの各糖タンパク質とともに37℃で一晩インキュベートした。グリカン加水分解は、10%SDS-PAGEゲルで分析し、それに続いて、以前に記載(Collin and Olsen, 2001a)されるように、LCAレクチンブロットで分析した。
EndoS49及びその変異体を、Milliporeスロットブロット装置を用いて、スロットあたりPBS中4、2、1 μgにて、メタノール活性化PVDFメンブレン上に固定した。メンブレンを、5%スキムミルク(Difco)を用いて室温で1時間ブロッキングした。洗浄はPBST中、3×10分間、一貫して(consistently)実施した。メンブレンを、0.5%スキムミルク中、10 μgのヒトIgG(Sigma)とともに37℃で1時間インキュベートし、次いで洗浄した。5 μgの西洋ワサビペルオキシダーゼ結合プロテインG(Invitrogen)をメンブレンに添加し、37℃で1時間インキュベートした。洗浄後、メンブレンをSupersignal West Pico Chemiluminiscent Substrate(Thermo Scientific)を用いて現像した。
遺伝子ndoS49及びndoSをEndoS49及びEndoSに翻訳し、ソフトウェアMacVector(MacVector Inc.)内のClustalWアルゴリズムを用いて比較した。系統樹は、以下のアクセッション番号を有するNCBI PubMedのタンパク質配列を用いて、MacVectorで構築した:EndoS(AF296340)、EndoE(AAR20477)、EndoH(NP_631673)、EndoC(ADC53484)、EndoF2(P36912)、EndoF3(P36913)(Collin and Olsen, 2001b)(Collin and Fischetti, 2004)(Tarentino and Plummer, 1974)(Tarentino et al., 1993)。
GAS由来のndoS49遺伝子を増幅するプライマーを設計し、ndoS49-F(AAAACGCGGACCACTATATGC)及びndoS49-R(AAACGTTGTCCGAGGATTTG)とした。42のGAS株を血液寒天培地上で増殖(propagated)させ、37℃、5%CO2で一晩増殖(grown)させた。単一のコロニーをピックアップし、20 μLの滅菌H2O中、99℃、10分間溶解した。これらの溶解物をストリンジェントなPCR反応のための鋳型として使用して、42GAS株中、ndoS49を検出した。ポジティブコントロールとして、遺伝子recAの増幅のためのプライマーrecA-F(AGCCCTTGATGATGCTTTG)及びrecA-R(AACAATTCTGGGTGATCGG)を設計した。ポジティブコントロールとして、両方のPCR反応は、鋳型としてGAS株NZ131(M49)及びAP1(M1)のゲノムDNAを使用した。
(ClustalW分析は、2つの異なる酵素:EndoS49及びEndoSを明らかにする)
遺伝子ndoS49及びndoSをin silicoでタンパク質に翻訳し、ClustalWアルゴリズムを用いて比較した。遺伝子レベルでの同一性は50%であり、タンパク質レベルでは37%である。ClustalW分析により、(ほぼ)同一のシグナルペプチド配列、及び保存されたファミリー18 グリコシドヒドロラーゼ触媒ドメイン(DGLDIDIE)が明らかとなった(図1)。EndoSの実験解析により、トリプトファンが、グリカン加水分解活性に必須であることが示されている(Allhorn et al., 2008)。これらのトリプトファンは、EndoS49でも保存されている。
90 kDaのEndoS49をE. coli BL21にて首尾よく組換え発現させ、GSTタグを用いて可溶性画分から精製した。EndoS49(E186L)(GH18モチーフのグルタミン酸(E186)をロイシン(L)で置換した触媒変異体(catalytic mutant))を同様に構築し精製した。タンパク質の活性をマッピングするために、5種類のカルボキシ末端切断型酵素を構築し、EndoS49(trunc1)(80 kDa)、EndoS49(trunc2)(70 kDa)、EndoS49(trunc3)(60 kDa)、EndoS49(trunc4)(50 kDa)及びEndoS49(trunc5)(42 kDa)とした。この酵素の一群を利用して、ヒト糖タンパク質に対するEndoS49のグリカン加水分解活性を分析した。まず、該酵素をヒトIgGとともに一晩インキュベートし、SDS-PAGEゲル及びLCAレクチンブロット(IgGのグリカンのマンノース構造を検出する)で分析した。ゲルにより、EndoS49で処理したIgG重鎖の4 kDaの移動が明らかとなり、LCAレクチンブロットにより、これがN結合型グリカンの欠如による移動であることを確認した(図2A)。EndoS49(E186L)は、いずれの移動も示さず、グリカン組成に変化がなかったことから、E186が、EndoS49の触媒活性に重要な役割を担うことが示唆された。切断型酵素に関しては、EndoS49(trunc1〜4)はIgGのグリカンに対して活性を示したが、最も小さな酵素であるEndoS49(trunc5)(42 kDa)はいずれのグリカン加水分解活性も示さなかった(図2A)。
EndoS49がIgGに対してグリカン加水分解活性を有するという発見により、該酵素がIgGに結合すると考えられた。スロットブロット分析を用いて、EndoS49並びにその触媒変異体及び切断型をPVDFメンブレンに固定し、IgGとともにインキュベートし、西洋ワサビペルオキシダーゼ(HRP)結合プロテインGで結合を検出して、これを評価した。スロットブロットは、触媒変異体EndoS49(E186L)によってIgGとの結合が増加することを示す(図3)。
ndoS49が、M49以外のいずれかの他の血清型に存在するかどうかを解明するために、ストリンジェントPCRを行い(deployed)、選択したGAS株におけるndoS49遺伝子の存在を分析した。GASコロニー由来の溶解物に対するPCRにおいて、プライマーndoS49-F及びndoS49-Rを、すべてのGAS株に存在するrecA遺伝子を増幅するポジティブコントロールとともに使用した。ndoS49遺伝子は、選択したすべてのGAS M49血清型で増幅され、血清型M60でも増幅されたが、他の血清型ではいずれもPCR産物を生じなかった(表1)。

モノクローナルIg分子は、Fcグリカンのわずかなバリエーションを示し得、結果として、Fcグリカンは、不均一なFcグリカンプールのように見え得る。グリカンの大部分は同一であるが、少数は可変性の炭水化物構造又は組成を示し得る。多様性は、Fc部分の起源(ヒト、ヒト化又は別の種に由来し得る)、並びに産生細胞株及び細胞培養条件の選択の両方に起因する。本実施例では、2つの周知なIgG系薬剤であるアバスチン(Avastin)及びアービタックス(Erbitux)を、EndoS及びEndoS49の両方で脱グリコシル化した。以下の表に記載するように、サンプルをEndoS又はEnodS49とともにインキュベートした。
Claims (4)
- (a)配列番号1のアミノ酸配列、又は
(b)少なくとも810個の連続したアミノ酸の領域にわたって配列番号1のアミノ酸配列と少なくとも95%の同一性を有し、かつ配列番号1のアミノ酸配列からなるポリペプチドのエンドグリコシダーゼ活性を有する、そのバリアント
を含むポリペプチドとともに糖タンパク質をインキュベートすることを含む、糖タンパク質の完全な脱グリコシル化のための方法。 - 前記インキュベーションにより生成された産物を分析することにより、糖タンパク質のグリコシル化プロファイルを評価することをさらに含む、請求項1に記載の方法。
- (a)糖タンパク質を前記ポリペプチドと接触させて、該糖タンパク質のグリカンを加水分解する工程、
(b)脱グリコシル化タンパク質からグリカンを分離する工程、
(c)そうして生成されたグリカン及び/又は脱グリコシル化タンパク質を分析する工程
を含む、請求項2に記載の方法。 - 糖タンパク質が、IgG抗体又はモノクローナルIgG抗体を含む、請求項1〜3のいずれか一項に記載の方法。
