Description

本発明は翻訳生化学の分野に関する。本発明はケトアミノ酸を蛋白質に組込む直交tRNA、直交アミノアシルtRNAシンテターゼ及びその対の作製方法と組成物に関する。本発明はこのような対を使用して細胞で蛋白質を生産する方法と関連組成物にも関する。
。そこで、直交反応性をもつ非蛋白質産生アミノ酸を利用できるならば、単一システインを選択的に標識できない場合や、2種の異なるラベルが必要な場合や、ジスルフィド結合が十分に安定でない場合にも蛋白質の選択的修飾が可能になる。カルボニル基は水溶液中で温和な条件下にヒドラジド、ヒドロキシルアミン、及びセミカルバジドと容易に反応し、夫々生理条件下で安定なヒドラゾン、オキシム、及びセミカルバゾン結合を形成する。例えば非特許文献21;非特許文献22参照。

〔直交アミノアシルtRNAシンテターゼ(O−RS)〕

カルボニル基は有機化学で最も万能な官能基であるが、遺伝的にコードされるアミノ酸には存在しない。蛋白質生合成のこの自然の制約を解決するために、アンバーナンセンスコドンに応答して高い翻訳忠実度でケトアミノ酸であるp−アセチル−L−フェニルアラニンを大腸菌で蛋白質にin vivo組込むことができる直交tRNA−シンテターゼ対を開発した。この新規アミノ酸の有用性を立証するために、小分子フルオロフォア及びビオチン誘導体で蛋白質を選択的にin vitro修飾した。この遺伝的にコードされる新規アミノ酸はin vitro及び生きた細胞の両者で蛋白質構造及び機能の操作能を大幅に拡張すると思われる。

der Donk,W.A.(2000)Chem.Biol.7,R159−R171参照)存在するが、標準アミノ酸の側鎖には存在しない。この官能基を大腸菌でp−アセチル−L−フェニルアラニンとして遺伝的にコードするために、アンバーナンセンスコドンに応答してこのアミノ酸を大腸菌で蛋白質に部位特異的に挿入することが可能なtRNA−シンテターゼを開発した。重要な点として、このtRNA−シンテターゼ対は20種の標準アミノ酸のその対応部分に直交性であり、即ち、直交シンテターゼは直交tRNAを非天然アミノ酸でのみアミノアシル化し、得られるアシル化tRNAはアンバーコドンのみに応答して非天然アミノ酸を挿入する。
〔材料と方法〕
チルアセトフェノン(13.4g,100mmol)の四塩化炭素(400mL)溶液に撹拌下に加えた後、AIBN(2’,2’−アゾビスイソブチロニトリル)(0.43g,2.5mmol)を加えた。次に反応混合物を4時間加熱還流した。反応(TLC:8:1/ヘキサン:EtOAc)の完了後、溶液を水(1×100mL)、1MHCl水溶液(3×100mL)、0.5%NaHCO3水溶液(3×100mL)及びブライン(1×100mL)で洗浄した。有機層を合わせて無水MgSO4で乾燥し、溶媒を蒸発させると、黄色固体が得られ、ヘキサンで再結晶させると、所望1−(4−ブロモエチル−フェニル)エタノンが固体として得られた(16.8g,78%)。ペンタンで洗浄したナトリウム片(2.3g,0.1mol)に無水エタノール(50ml)をアルゴン雰囲気下で15分間滴下し、溶液を更に15分間撹拌した。次に固体アセトアミドマロン酸ジエチル(2.7g,10mmol)を撹拌下に30分間加えた後に、無水エタノール中1−(4−ブロモエチル−フェニル)エタノン(2.1g,10mmol)を90分間滴下した。混合物を一晩加熱還流し、冷却した後、ジエチルエーテル(150mL)と水(100mL)を溶液に加えた。有機層を分離し、0.5%NaHCO3(3×100mL)とブライン(1×100mL)で順次洗浄した。無水MgSO4で乾燥後、溶媒を減圧除去すると、茶色ガム状固体が得られた。ヘキサン−ジクロロメタン(4:1)を残渣に加え、不溶性材料を濾別し、10:1ジクロロメタン−ベンゼンで十分に洗浄すると、2−アセチルアミノ−2−(4−アセチル−ベンジル)マロン酸ジエチルエステルが黄色固体として得られた(3.3g,95%粗収率)。この化合物にジオキサン中4M HClを加えて一晩撹拌した。次に混合物を蒸発乾涸し、水で再結晶させると、p−アセチル−(±)−フェニルアラニン(13.2g,64%総収率)が白色固体として得られた。1HNMR(400MHz,D2O):δ7.85−7.28(m,4H),4.27(dd,1H,5.4HZ),3.30(m,2H),2.68(s,3H)。13C NMR(400MHz,D2O):δ195.8,174.3,145.9,133.1,128.9,127.8,60.2,38.3,26.5。LRMS,C11H13NO3計算値(M++1):208.09。実測値(ESI):208.07。
びターミネーターの制御下にプラスミドpBKLW1RSでコードされた。1%グリセロールと0.3mMロイシンを含有する最少培地(GMML培地)に25μg/mLカナマイシン、34μg/mLクロラムフェニコール、及び1.0mM p−アセチル−(±)−フェニルアラニンを添加し、pLEIZとpBK−LW1RSで共形質転換した大腸菌DH10B細胞を増殖させた。細胞がOD600=0.5に達したら、イソプロピル−p−D−チオガラクトピラノシド(IPTG)(1mM)を添加して蛋白質発現を誘導した。5時間後に細胞をペレット化し、製造業者のプロトコール(Qiagen,Valencia,CA)に従って変性条件下に蛋白質をNi2+アフィニティークロマトグラフィーにより精製した。次に蛋白質をPD−10カラム(Amersham Pharmacia,Piscataway,NJ)で脱塩し、水中溶出させた。蛋白質収率をブラッドフォードアッセイ(BCA kit,Biorad,Hercules,CA)により測定した。蛋白質アリコートをSDS−PAGEと質量分析に使用した。

p−アセチル−L−フェニルアラニンの存在下にポジティブ選択した。クロラムフェニコール中で生存する細胞はmutRNATyr CUAを標準アミノ酸又はp−アセチル−L−フェニルアラニンでアミノアシル化する突然変異体シンテターゼをコードするはずである。そこで、突然変異体シンテターゼをコードするDNAを単離し、(プラスミドpLWJ17B3上でコードされる)許容部位に3個のアンバーコドンを含む毒性蛋白質バルナーゼ遺伝子を発現するネガティブ選択株に形質転換した。mutRNATyr CUAに天然アミノ酸を負荷する突然変異体シンテターゼをコードする細胞はバルナーゼを産生し、死滅する。ネガティブ選択では増殖培地にp−アセチル−L−フェニルアラニンを添加しなかったので、生存細胞は非天然アミノ酸に対して特異性をもつシンテターゼをコードするはずである。クロラムフェニコール濃度を増加しながらポジティブ選択3回とネガティブ選択2回を交互に行った後に、クロラムフェニコール中での生存がp−アセチル−L−フェニルアラニンの添加に依存する多数のクローンが出現した。CAT遺伝子内のAsp112TAGコドンの抑圧に基づくin vivoアッセイを使用してこれらのTyrRSを特性決定した。例えばWang,L.& Schultz,P.G.(2001)Chem.Biol.8:883−890参照。11個のTyrRS突然変異体が同定された。選択したシンテターゼとmutRNATyr CUAを発現する細胞は1%グリセロールと0.3mMロイシンを含有する最少培地プレート(GMMLプレート)でp−アセチル−L−フェニルアラニンの不在下では9μg/mlクロラムフェニコールで生存し、この非天然アミノ酸の存在下では、細胞はGMMLプレートで120μg/mlクロラムフェニコール中で生存した。この結果は選択した突然変異体シンテターゼが天然アミノ酸よりもp−アセチル−L−フェニルアラニンに対して高い活性をもつことを示唆している。これらの突然変異体のDNAを配列決定した処、アミノ酸のコドン使用は異なるが、蛋白質レベルでは3個の独立した突然変異体(LW1,LW5,及びLW6)で収束することが判明した。突然変異体シンテターゼの活性部位突然変異を表1に示す。B.stearothermophilusに由来する相同TyrRSの結晶構造によると、M.jannaschii Tyr32及びAsp158の保存側鎖は基質チロシンのヒドロキシ
ル基と水素結合を形成すると思われる。突然変異体シンテターゼではTyr32はLeu又はAlaに突然変異し、Asp158はGly158に突然変異している。これらの突然変異はチロシンの結合に不利であると同時にp−アセチル−L−フェニルアラニンのメチル基を受用する余地ができる。
Daの前駆体イオンを単離し、イオントラップ質量分析計(ITMS)で断片化した。フラグメントイオン質量は図2Bに示すように明確に割当られ、p−アセチル−L−フェニルアラニンの部位特異的組込みが確認された。これらの結果が明白に示すように、進化型シンテターゼはmutRNATyr CUAと協同して天然アミノ酸ではなくp−アセチル−L−フェニルアラニンを他の位置ではなくアンバーコドンによりコードされる位置に組込む。図2参照。
質を選択的に標識することができる。直交性化学的ハンドルを生きた細胞で蛋白質に直接部位特異的に組込むことができるならば、分子分解時の蛋白質局在、蛋白質移動及び蛋白質のコンホメーション変化のin vivoイメージングのために小分子フルオロフォアで蛋白質のin vivo修飾が可能になる。大腸菌中でp−アセチル−L−フェニルアラニンを含む蛋白質をフルオロフォアでin vivo標識することもできる。最後に、特異的又はランダム突然変異誘発により、ケトアミノ酸が例えば触媒又は分子内もしくは分子間蛋白質架橋に関与するシッフ塩基中間体を形成することにより蛋白質機能を直接強化できるか否かを調べることもできる。
mtRNATyr CUA(WO2002/085923の実施例1に記載)をメタ−チロシン類似体でアミノアシル化するために直交TyrRSを作製した。
白質の発現収率はどちらの場合も約0.5mg/L培養液であった。
ケトアミノ酸の組込みを媒介する代表的O−tRNAは配列番号21を含む(表2参照)。O−tRNAをケトアミノ酸でアミノアシル化するO−RSの例としては配列番号18〜20が挙げられる(表2参照)。ポリヌクレオチドの例としてはO−RS又はその部分をコードするものが挙げられ、例えば配列番号1〜17のポリヌクレオチド(他の非天然アミノ酸の組込み)、又は配列番号18〜20を含むアミノ酸配列をコードするポリヌクレオチド(ケトアミノ酸の組込み)が挙げられる。
蛍光活性化細胞ソーティング(FACS)を使用すると、大腸菌で産生された蛋白質変異体の大きなライブラリーを迅速にスクリーニングすることができる。Methanococcus jannaschiiに由来するチロシルtRNAシンテターゼの基質特異性の進化を誘導するために遺伝蛍光レポーターと共にFACSを使用する方法について記載する。システムは新規基質を選択的に認識する酵素変異体を同定するために二重シーブストラテジーを利用する。
vivoスクリーニングアプローチは酵素の基質特異性を進化させるのに汎用性の利点がある。

cytometric analysis of microorganisms.Methods 21:231−240;及びGeorgiou,G.(2001).Analysis of large libraries of protein mutants using flow cytometry.Adv Protein Chem 55:213−315参照。スクリーニングは細胞約108個/時の速度で実施することができ、大腸菌で現在構築することができる最大蛋白質ライブラリーのサイズをカバーするに十分である。所望酵素活性を進化させるためにFACSを使用する主要件は活性を蛍光シグナルの発生に関連付けられるようにすることである。
〔材料と方法〕
システムを含む。蛍光レポーターシステムはアミノ酸組込みに基づいてシンテターゼ活性を目視及び蛍光評価するためにも使用される。
に振盪(225rpm)しながら細胞を回収した。25μg/mLテトラサイクリンを添加したLB寒天に回収した細胞をプレーティングし、37℃で一晩インキュベートした。単一コロニーからエレクトロコンピテントDH10B(pREP/YC−JYCUA)細胞を作製した。特に大量の形質転換細胞が必要な場合には、大腸菌の形質転換でコンピテンシーが高いと効率的なプラスミド構築が得られる。エレクトロポレーションは大腸菌の形質転換に簡便な方法であり、スーパーコイルプラスミドDNA108〜1010cfu/μgの形質転換効率でエレクトロコンピテント大腸菌株の作製が日常的である。(ライゲーション後に得られるような)非スーパーコイル及びニックプラスミドDNAについては、効率が少なくとも一桁下がる可能性があることに留意されたい。市販エレクトロコンピテントDH10B細胞(Life Technologies)はスーパーコイルプラスミドDNA1010cfu/μgの形質転換効率を保証されているので、ライブラリーを作製するために初期形質転換に使用すると好都合である。その後、スーパーコイルDNAを作製し、非市販株に導入することができる。例えば、エレクトロコンピテント大腸菌の一般作製方法は以下の通りである:(a)単一コロニー又はグリセロールストックから、(場合により)適当な抗生物質を添加したLBスターター培養液5mLに接種し、250rpmで振盪下に37℃で一晩インキュベートする;(b)スターター培養液から、適当な抗生物質を添加した2xYT培養液1Lに接種し、600nmの光学密度(OD)が0.5に達するまで増殖させる;(c)培養液を氷冷0.5L GS3試験管2本に移し、1℃で5分間10000gにて遠心する。上清をデカントする;(d)細胞を氷冷10%グリセロール1Lに再懸濁し、1℃で5分間7500gにて遠心する。上清をデカントする;(e)ステップ12dを繰返す;(f)細胞をすぐに残留10%グリセロールに再懸濁し、氷上に保持する。細胞をすぐに形質転換するか又はドライアイスで急速冷凍した後に約−80℃で保存する。

消化したベクターを標準アガロースゲル電気泳動後にゲル抽出により精製した。精製したDNAをアガロースゲル電気泳動により定量した。300μL反応液中ベクター少なくとも10μgを使用してベクターとインサートDNAを夫々1対1.5のモル比で〜12時間16℃でライゲーションした。標準ライゲーション反応条件はNew England
Biolabsにより記載されている通りとする。ライゲーション後に、少量の反応物をアガロースゲル電気泳動により分析し、全出発材料がより大きい産物に変換されていることを確認した。ライゲーション産物をフェノール−クロロホルム200μLで3回、クロロホルム200μLで2回抽出後にエタノール沈殿により精製した。DNAペレットを水50μLに再溶解した。
ノ酸の存在下で活性な変異体を集積させる。ネガティブFACSスクリーニングを使用して非天然アミノ酸の不在下で活性な変異体を排除する。選択とFACSスクリーニングを使用してアミノアシルtRNAシンテターゼの進化を誘導する方法の1例を以下に述べる。大腸菌(pREP/YC−JYCUA,pBK−lib)細胞2mLを10000gで1分間遠心によりペレット化した。上清を捨て、細胞をGMML培地1mLに再懸濁した。第1サイクルのポジティブ選択を開始するために、再懸濁した細胞を使用し、25μg/mLテトラサイクリン、35μg/mLカナマイシン、及び1mM非天然アミノ酸を添加したGMML500mLに接種した。十分な曝気下にGMML培地で増殖した大腸菌はO.D.(600nm)〜1〜2で飽和する。細胞を3時間37℃にて250rpmで振盪下にインキュベートした。クロラムフェニコールを終濃度75μg/mLまで添加し、細胞が定常相に達するまで(〜48時間)インキュベートした。
アラビノース濃度を最適化した。この結果、大腸菌宿主の増殖速度に最少の影響しか与えずに(適切に負荷されたサプレッサーtRNAの存在下に)確実な蛍光シグナルが得られる。細胞が定常相に達するまで(〜24〜36時間)37℃にて250rpmで振盪下にインキュベートした。アラビノースで誘導した細胞の1mLアリコートを10000gで1分間遠心によりペレット化した。細胞をリン酸緩衝食塩水(PBS)3mLに再懸濁した。FACSを使用して細胞を選別し、例えば蛍光を発生しない細胞〜107〜108個を選別した(図7)。
を受用するMjYRS変異体を含むと思われるので、このような細胞はそれ以上特性決定する必要がない。細胞をPBS1mLに再懸濁した。各再懸濁細胞混合物の細胞光学密度(600nm)を測定した。各細胞混合物200μLをキュベットに移し、フルオロメーターを使用して励起波長396nmで505nmのその蛍光発光強度を測定した。各細胞混合物の蛍光強度をそのO.D.600で割ることにより細胞蛍光を標準化した。非天然アミノ酸の存在下と不在下で増殖した細胞の標準化細胞蛍光値の比を計算することにより各MjYRS変異体に対応する非天然アミノ酸依存的蛍光を求めた。シンテターゼ活性及び特異性の分析の代替方法は非天然アミノ酸の存在下と不在下にGMML/寒天プレート上の細胞増殖のクロラムフェニコールIC50を比較測定する方法である。例えばSantoro,S.W.,Wang,L.,Herberich,B.,King,D.S.& Schultz,P.G.(2002).An efficient system

Claims (25)
- 直交アミノアシルtRNAシンテターゼ(O−RS)を含む組成物であって、O−RSが配列番号21の直交tRNA(O−tRNA)をp−アセチル−L−フェニルアラニンで優先的にアミノアシル化し、
O−RSが配列番号18〜20のいずれかと少なくとも90%の配列一致度を有するアミノ酸配列を含み、
O−RSが配列番号18のシンテターゼと比較して位置32に対応する位置にAla又はLeuを含むか、又は位置158に対応する位置にGlyを含む前記組成物。 - O−RSが配列番号18〜20のいずれか1種を含むアミノ酸配列を含む請求項1に記載の組成物。
- O−RSがMethanococcus jannaschii由来のチロシルtRNAシンテターゼである請求項1に記載の組成物。
- 前記O−RSを含む細胞を含む請求項1に記載の組成物。
- 細胞が大腸菌細胞である請求項4に記載の組成物。
- 翻訳系を含む請求項1に記載の組成物。
- 前記O−tRNAを更に含む請求項1に記載の組成物。
- 翻訳系を含む細胞であって、翻訳系が

- 細胞が非真核細胞である請求項8に記載の細胞。
- 非真核細胞が大腸菌細胞である請求項10に記載の細胞。
- 該当ポリペプチドをコードするポリヌクレオチドを含む核酸を更に含み、ポリヌクレオチドがO−tRNAにより認識される少なくとも1つのセレクターコドンを含む請求項8に記載の細胞。
- 直交tRNA(O−tRNA)と;
O−tRNAをp−アセチル−L−フェニルアラニンで優先的にアミノアシル化する直交アミノアシルtRNAシンテターゼ(O−RS)と;
p−アセチル−L−フェニルアラニンと;
該当ポリペプチドをコードし、O−tRNAにより認識される少なくとも1つのセレクターコドンを含むポリヌクレオチドを含む核酸を含む大腸菌細胞であって、
O−RSが配列番号18〜20のいずれかと少なくとも90%の配列一致度を有し、
O−tRNAが配列番号21と少なくとも90%の配列一致度を有するポリヌクレオチド配列を含み、
O−RSが配列番号18と比較して位置32に対応する位置にAla又はLeuを含むか、又は位置158に対応する位置にGlyを含む前記大腸菌細胞。 - O−tRNAが配列番号21に記載のポリヌクレオチド配列を含むか又はその相補的ポリヌクレオチド配列によりコードされ、O−RSが配列番号18〜20のいずれか1種を含むアミノ酸配列を含む請求項13に記載の細胞。

O−tRNAをp−アセチル−L−フェニルアラニンで優先的にアミノアシル化する直交アミノアシルtRNAシンテターゼ(O−RS)を含み;
O−RSが配列番号18〜20のいずれかと少なくとも90%の配列一致度を有し、
O−tRNAが配列番号21と少なくとも90%の配列一致度を有するポリヌクレオチド配列を含み、
O−RSが配列番号18と比較して位置32に対応する位置にAla又はLeuを含むか、又は位置158に対応する位置にGlyを含み、
更に前記核酸中の前記少なくとも1個のセレクターコドンの所定位置が前記該当蛋白質中のp−アセチル−L−フェニルアラニンの前記特定位置に対応するよう該当蛋白質の翻訳中に該当蛋白質の特定位置にp−アセチル−L−フェニルアラニンを組込むことにより、特定位置にp−アセチル−L−フェニルアラニンを組込んだ該当蛋白質を生産する段階を含む前記方法。 - O−RSが配列番号18〜20のいずれか1種を含むアミノ酸配列を含む請求項21に記載の方法。
- O−tRNAが配列番号21に記載のポリヌクレオチド配列を含むか又はその相補的ポリヌクレオチド配列によりコードされる請求項21に記載の方法。
