前記のとおり、ウイルスベクター産生細胞におけるウイルスベクター発現カセットによりコードされる関心のあるタンパク質(POI)の発現はウイルスベクター治療用物質の製造に幾つかの問題をもたらしうる。特に、そのような発現はウイルスベクターの力価の低減、ならびにウイルスベクター粒子内へのNOIコード化タンパク質の望ましくない取り込み又は該タンパク質との結合を招きうる。
治療用レトロウイルスベクターを高い又は更には中等度の力価で製造する際の重大な制約は、特にトランスジーン(導入遺伝子)が強力な構成的プロモーターにより駆動される場合の、産生細胞におけるトランスジーン/NOIによりコードされるタンパク質の不利な発現でありうる。あるトランスジーンタンパク質は、直接的および間接的の両方で、活性感染性ベクター粒子を産生する細胞の能力に様々な影響を及ぼしうる。細胞代謝、ウイルスベクター粒子構築および/または粒子活性はトランスジーン産物の個々の(既知または未知の)作用により影響されうる。産生細胞におけるトランスジーン発現をサイレンシングするための組織特異的プロモーターがこの問題の解決策として使用されているが、このアプローチの重大な欠点は、しばしば、組織特異的プロモーターからの遺伝子発現が構成的プロモーターからのものほどは頑強ではなく、ベクター開発中に利用される種々の動物モデルにおいて、より低い予測可能性またはより高い変動性を示しうることである。
次に、非限定的な例により、本発明の種々の好ましい特徴および実施形態を記載する。
トリプトファンRNA結合減衰タンパク質(TRAP)は、バシラス・サチリス(Bacillus subtilis)において詳細に特徴づけられている細菌タンパク質である。それは、転写減衰または翻訳制御メカニズムのいずれかに関与することにより、trpEDCFBAオペロンから指令されるトリプトファン生合成を調節する(Gollnick,B.,AntsonおよびYanofsky(2005)Annual Review of Genetics 39:47−68に概説されている)。
「結合部位」なる語は、あるタンパク質と相互作用しうる核酸配列として理解されるべきである。本発明の核酸結合部位は、本発明のRNA結合タンパク質、例えばトリプトファンRNA結合減衰タンパク質(TRAP)と相互作用しうるものでありうる。

本発明の1つの実施形態においては、関心のあるヌクレオチドは、RNA結合タンパク質、例えばトリプトファンRNA結合減衰タンパク質(TRAP)を欠く標的細胞において翻訳される。
本発明の、レトロウイルスおよびAAVベクターを含むベクターは、WO 1998/05635、WO 1998/07859、WO 1998/09985に挙げられている障害の治療において有用な1以上のNOIを送達するために使用されうる。関心のあるヌクレオチドはDNAまたはRNAでありうる。そのような疾患の例を以下に記載する。
ある他の実施形態においては、NOIはマイクロRNAを含む。マイクロRNAは生物において天然で産生される小さなRNAの非常に大きな群であり、それらの少なくとも一部は標的遺伝子の発現を調節する。マイクロRNAファミリーの当初のメンバーはlet−7およびlin−4である。let−7遺伝子は、蠕虫の発生中に内因性タンパク質コード化遺伝子の発現を調節する小さな高度に保存されたRNA種をコードしている。該活性RNA種は最初は〜70ntの前駆体として転写され、これは〜21ntの成熟形態へと転写後プロセシングされる。let−7およびlin−4は共にヘアピンRNA前駆体として転写され、これらはダイサー酵素によりそれらの成熟形態へとプロセシングされる。
本発明のもう1つの態様は、本発明の核酸配列を含むウイルスベクターに関する。
本発明の1つの実施形態においては、ベクターはウイルスベクターである。ウイルスベクターはベクター、ベクタービリオンまたはベクター粒子とも称されうる。
ウイルスベクターの力価を決定する多数の異なる方法が存在する、と当業者は理解するであろう。力価は、しばしば、導入単位/mL(TU/mL)として記載される。力価は、感染粒子の数を増加させることにより、およびベクター調製物の特異的活性を増加させることにより増加しうる。
本発明のレトロウイルスベクターは任意の適当なレトロウイルスから誘導(由来)されうる又は誘導可能でありうる。多数の異なるレトロウイルスが特定されている。具体例には以下のものが含まれる:マウス白血病ウイルス(MLV)、ヒトT細胞白血病ウイルス(HTLV)、マウス乳腺腫瘍ウイルス(MMTV)、ラウス肉腫ウイルス(RSV)、藤波肉腫ウイルス(FuSV)、モロニーマウス白血病ウイルス(Mo MLV)、FBRマウス骨肉腫ウイルス(FBR MSV)、モロニーマウス肉腫ウイルス(Mo−MSV)、アベルソンマウス白血病ウイルス(A−MLV)、トリ骨髄球腫症ウイルス−29(MC29)およびトリ赤芽球症ウイルス(AEV)。レトロウイルスの詳細な一覧はCoffinら(1997)“Retroviruses”,Cold Spring Harbour Laboratory Press Eds:JM Coffin,SM Hughes,HE Varmus pp 758−763において見出されうる。
本発明の方法において使用されるベクターは、好ましくは、ウイルスエンハンサーおよびプロモーター配列が欠失した自己不活性化(SIN)配置で使用される。SINベクターは製造可能であり、野生型ベクターの場合に類似した有効性でインビボ、エクスビボまたはインビトロで非分裂標的細胞に導入されうる。SINプロウイルスにおける長末端反復(LTR)の転写不活性化は複製可能ウイルスによる動員を妨げるはずである。これは、LTRのシス作用性効果を排除することにより内部プロモーターからの遺伝子の調節発現をも可能にするはずである。
複製欠損型レンチウイルスベクターのゲノムにおいては、gag/polおよび/またはenvの配列が突然変異している、存在しない、および/または機能的でないことが可能である。
本発明のもう1つの実施形態においては、ベクターはアデノウイルスベクターでありうる。アデノウイルスは、RNA中間体を介しては複製されない二本鎖線状DNAウイルスである。遺伝子配列に基づいて6個の亜群に分類されるアデノウイルスの50以上の異なるヒト血清型が存在する。
アデノ随伴ウイルス(AAV)は、本発明において使用される魅力的なベクター系である。なぜなら、それは高い組込み頻度を有し、それは非分裂細胞に感染可能だからである。このため、それは哺乳類細胞内への遺伝子の送達に有用となる。AAVは広範な感染宿主域を有する。rAAVベクターの作製および使用に関する詳細は米国特許第5,139,941号および米国特許第4,797,368号(それぞれを参照により本明細書に組み入れることとする)に記載されている。
単純ヘルペスウイルス(HSV)は、ニューロンに自然感染するエンベロープ二本鎖DNAウイルスである。それは外来DNAの大きな断片を収容可能であり、このため、それはベクター系として魅力的なものとなり、ニューロンへの遺伝子送達用のベクターとして使用されている(Manservigietら Open Virol J.(2010)4:123−156)。
本発明のベクターはワクシニアウイルスベクター、例えばMVAまたはNYVACでありうる。ワクシニアベクターの代替物には、鶏痘またはカナリア痘(ALVACとして公知である)のようなアビポックスベクター、およびそれらに由来する株であって、ヒト細胞に感染し、ヒト細胞において組換えタンパク質を発現するが、複製不能であるものが含まれる。
また、本発明のベクターはバキュロウイルスベクターでありうる。哺乳類細胞におけるコード化NOIの発現を可能にするバキュロウイルスの修飾は当技術分野でよく知られている。これは、例えば、NOIの上流の哺乳類プロモーターの使用により達成されうる。
1つの実施形態においては、ベクターは2以上のNOIを含み、ここで、1以上のNOIは本発明の核酸結合部位に機能的に連結されている。
前記のとおり、本発明のベクターは2以上のNOIを含みうる。これらのNOIが発現されるためには、ベクターゲノム内に2以上の転写単位(各NOIにつき1個)が存在しうる。しかし、レトロウイルスベクターは、それが遺伝的に単純な状態で維持されている場合、最高の力価および最強の遺伝子発現特性を与えることが、文献から明らかであり(WO 96/37623;Bowtellら,1988 J.Virol.62,2464;Correllら,1994 Blood 84,1812;EmermanおよびTemin 1984 Cell 39,459;Ghattasら,1991 Mol.Cell.Biol.11,5848;Hantzopoulosら,1989 PNAS 86,3519;Hatzoglouら,1991 J.Biol.Chem 266,8416;Hatzoglouら,1988 J.Biol.Chem 263,17798;Liら,1992 Hum.Gen.Ther.3,381;McLachlinら,1993 Virol.195,1;Overellら,1988 Mol.Cell Biol.8,1803;Scharfmanら,1991 PNAS 88,4626;Vileら,1994 Gene Ther 1,307;Xuら,1989 Virol.171,331;Yeeら,1987 PNAS 84,5197)、したがって、ポリシストロンメッセージにおける第2(および後続)のコード配列の翻訳を開始するために配列内リボソーム進入部位(IRES)を使用することが好ましい(Adamら 1991 J.Virol.65,4985)。
NOIの発現は、プロモーター/エンハンサーおよび他の発現調節シグナルを含む制御配列を使用して制御されうる。原核プロモーターおよび真核細胞において機能的なプロモーターが使用されうる。組織特異的または刺激特異的プロモーターが使用されうる。2以上の異なるプロモーターからの配列要素を含むキメラプロモーターも使用されうる。
本発明の文脈において用いる「パッケージングシグナル」なる語は互換的に「パッケージング配列」または「psi」とも称され、ウイルス粒子形成中にレトロウイルスRNA鎖のカプシド形成に要求される非コード化シス作用性配列に関して用いられる。HIV−1においては、この配列は、主要スプライスドナー部位(SD)の上流から少なくともgag開始コドンまで伸長する遺伝子座に位置づけられている。EIAVにおいては、パッケージングシグナルはGagの5’コード領域内へのR領域を含む。
本発明のもう1つの態様は、ウイルスベクターの産生に必要な成分をコードする核酸配列のセットを含むウイルスベクター産生系に関するものであり、ここで、該ベクターゲノム配列は本発明の核酸配列を含む。
本発明のもう1つの態様は、本発明の核酸配列、ウイルスベクター産生系またはDNA構築物の一部もしくは全部をウイルスベクター産生細胞内に導入し、ウイルスベクターの産生に適した条件下、該産生細胞を培養することを含む、ウイルスベクターの製造方法に関する。
1つの好ましい態様においては、本発明のウイルスベクターはシュードタイピング(偽型化)されている。これに関して、シュードタイピングは1以上の利点をもたらしうる。例えば、HIVに基づくベクターのenv遺伝子産物はこれらのベクターを、CD4と称されるタンパク質を発現する細胞のみに感染することに制限するであろう。しかし、これらのベクター内のenv遺伝子が他のエンベロープウイルスからのenv配列で置換されている場合、それらはより広い感染スペクトルを有しうる(VermaおよびSomia(1997)Nature 389(6648):239−242)。例えば、研究者は、HIVに基づくベクターをVSV由来の糖タンパク質でシュードタイピングしている(VermaおよびSomia(1997)Nature 389(6648):239−242)。
ラブドウイルスである水疱性口内炎ウイルス(VSV)のエンベロープ糖タンパク質(G)は、あるエンベロープウイルスおよびウイルスベクタービリオンをシュードタイピングしうることが示されたエンベロープタンパク質である。
非霊長類レンチウイルスベクター(FIV)をシュードタイピングするために、ロスリバーウイルスエンベロープが使用されており、全身投与後、主に肝臓に導入された(Kangら(2002)J Virol 76(18):9378−9388)。効率は、VSV−Gシュードタイプ化ベクターで得られたものより20倍大きいと報告された。そして、肝毒性を示唆する肝酵素の血清レベルによる測定では、それはそれほど大きな細胞毒性を引き起こさなかった。
バキュロウイルスGP64タンパク質は、臨床的および商業的用途に必要な高力価ウイルスの大規模製造において使用されるウイルスベクターのためのVSV−Gの代替物となることが示されている(Kumar M,Bradow BP,Zimmerberg J(2003)Hum Gene Ther.14(1):67−77)。VSV−Gシュードタイプ化ベクターと比較して、GP64シュードタイプ化ベクターは、類似した広い指向性および類似した天然力価を有する。GP64の発現は細胞を殺さないため、GP64を構成的に発現する293Tに基づく細胞系が作製されうる。
EIAVをシュードタイピングするために使用された場合に合理的な力価を与える他のエンベロープには、モコラ(Mokola)、狂犬病、エボラおよびLCMV(リンパ球性脈絡髄膜炎ウイルス)が含まれる。4070Aでシュードタイピングされたレンチウイルスの、マウスへの静脈内注入は、肝臓において最大の遺伝子発現をもたらした。
本発明のポリヌクレオチドはDNAまたはRNAを含みうる。それらは一本鎖または二本鎖でありうる。遺伝暗号の縮重の結果として、多数の異なるポリヌクレオチドが同一ポリペプチドをコードしうる、と当業者により理解されるであろう。また、本発明のポリペプチドが発現されることになるいずれかの特定の宿主生物のコドン使用頻度を反映させるために、通常の技術を用いて、本発明のポリヌクレオチドによりコードされるポリペプチド配列に影響を及ぼさないヌクレオチド置換を当業者が行いうる、と理解されるべきである。
本明細書中で用いる「タンパク質」なる語は一本鎖ポリペプチド分子および複数のポリペプチドの複合体(この場合、個々の構成ポリペプチドは共有的手段または非共有的手段により連結されている)を含む。本明細書中で用いる「ポリペプチド」および「ペプチド」なる語は、単量体がアミノ酸でありペプチド結合またはジスルフィド結合により互いに連結された重合体を意味する。
本明細書に記載されている特定のタンパク質およびヌクレオチドに加えて、本発明はそれらの変異体、誘導体、類似体、ホモログおよび断片の使用をも含む。
本発明において使用されるポリヌクレオチド(NOIおよび/またはベクター産生系の成分を含む)はコドンが最適化されうる。コドン最適化はWO 1999/41397およびWO 2001/79518に既に記載されている。細胞が異なれば、個々のコドンの該細胞の使用頻度も異なる。このコドン偏向は細胞型における個々のtRNAの相対存在量における偏向に対応する。配列内のコドンを、対応tRNAの相対存在量に合致するようにそれが調整されるように変化させることにより、発現を増強することが可能である。同様に、対応tRNAが個々の細胞型において稀有であることが知られているコドンを意図的に選択することにより発現を低減することが可能である。このように、翻訳制御度の付加が利用可能である。
本発明のもう1つの態様は、医薬品における使用のための、本発明のウイルスベクターまたは本発明のウイルスベクターが導入された細胞もしくは組織に関する。
レトロウイルス治療用ベクター
1つの実施形態においては、本発明のレトロウイルスベクターは、パーキンソン病を治療するために、ドーパミン合成経路の3つの酵素をコードする3つの遺伝子を導入するために使用されうる。該レトロウイルスベクターは、VSV−Gまたは代替的ウイルスエンベロープタンパク質でシュードタイピングされうるヒト免疫不全ウイルス(HIV)またはウマ伝染性貧血ウイルス(EIAV)に由来する非複製性自己不活性化最小レンチウイルスベクターである。該レトロウイルスベクターにより運ばれる遺伝子はヒトチロシンヒドロキシラーゼ(TH*)遺伝子のトランケート化形態(これは、THのフィードバック調節に関与するN末端の160アミノ酸を欠いている)、ヒト芳香族L−アミノ酸デカルボキシラーゼ(AADC)およびヒトGTP−シクロヒドロラーゼ1(CH1)遺伝子を含みうる。それらの3つの酵素は3つの別々のオープンリーディングフレームにおいてレトロウイルスベクターによりコードされうる。あるいは、該レトロウイルスベクターは第1オープンリーディングフレームにおけるTHおよびCH1酵素ならびに第2オープンリーディングフレームにおけるAADC酵素の融合体をコードしうる。該遺伝子の発現はCMVプロモーターにより駆動可能であり、発現カセットは1以上のIRES要素を含みうる。該レトロウイルスベクターは直接注射により脳の線条体内に投与されうる。

(2)合成レトロウイルスgag/pol発現プラスミド、
(3)例えばVSV−Gを発現しうるエンベロープ(env)発現プラスミド、
(4)RNA結合タンパク質発現プラスミド。
(1)RNA結合タンパク質と相互作用しうる結合部位、必要なトランスジーンおよびRREをコードする組換えHIVベクターゲノムプラスミド、
(2)合成レトロウイルスgag/pol発現プラスミド、
(3)例えばVSV−Gを発現しうるエンベロープ(env)発現プラスミド、
(4)RNA結合タンパク質発現プラスミド、
(5)REV発現プラスミド。

本発明のもう1つの態様は、本発明のウイルスベクターを、または本発明のウイルスベクターが導入された細胞もしくは組織を、医薬上許容される担体、希釈剤または賦形剤と共に含む医薬組成物に関する。
本発明のもう1つの態様は、核酸結合部位および/または同族(コグネイト)核酸結合タンパク質を特定する方法に関するものであり、それらは、核酸結合部位に機能的に連結されている場合の関心のあるヌクレオチドの翻訳がウイルスベクター産生細胞において抑制または予防されるように相互作用することが可能であり、ここで、該方法は、レポーター遺伝子に機能的に連結された核酸結合部位と核酸結合タンパク質との両方を含む細胞において、該レポーター遺伝子の発現を分析することを含む。
プロトコル、データ分析および報告の説明
(tbs)GFPレポーターおよびTRAP発現プラスミドの一過性コトランスフェクション
Lipofectamine(リポフェクタミン)2000CDを使用して、TRAP発現プラスミドを伴うpCMV−GFPまたはpCMV−tbsGFP(またはそれらの変異体)でのHEK293T細胞の一過性コトランスフェクションにより、TRAP−tbs配置の試験を行った。DNAの量を10cmプレート(トランスフェクションの24時間前に3.5×106個の細胞が予め播かれたもの)当たり6.1μgの全DNAに正規化するために、スタッファーDNA(pBlueScript)を使用した。マルチウェルプレートを使用する場合には、これらのパラメータを組織培養容器面積に応じて縮小した。トランスフェクションを三重重複で行った。GFP−レポータープラスミド対TRAP発現プラスミドのモル比が各実験において示されている。トランスフェクションの〜18時間後に培地を交換し、トランスフェクションの48時間後に生細胞に関してGFP分析を行った。
3つのベクター成分を使用するHEK293T細胞の一過性トランスフェクションによるベクター産生を、Lipofectamine 2000CDを使用して行った。pDNAの比は10cmプレート(トランスフェクションの24時間前に3.5×106個の細胞が予め播かれたプレート)当たり4μgのベクターゲノム、2μgのGagPol、0.1μgのVSVGプラスミドであった。これらのパラメータを容器面積に応じて比例的に増減した。TRAPプラスミドまたはスタッファープラスミド(pBluescript)のトランスフェクションを、示されているモル比のベクターゲノムで行った。例えば、ベクターゲノムプラスミド対TRAPプラスミドのモル比が10対1の場合、質量比は4μg ベクターゲノム対0.28μg TRAPプラスミドであった。トランスフェクションの2日後、新鮮培地の交換の前に6時間にわたって、10mMの最終濃度の酪酸ナトリウムを加えた。20〜24時間後、ベクター含有回収上清を採取した。GFPコード化ベクターの産生の場合、トランスフェクションの48時間後、GFP分析を生細胞に関して行った。免疫ブロット法のためのベクター産生終了細胞サンプルを、典型的には、分画バッファー(130mM NaCl,20mM Tris−HCl[pH7.4],2mM EDTA,0.2% IEGPAL)を使用して調製し、遠心分離により核を取り出した。ベクター回収上清を0.45μmフィルターで濾過し、ベクター力価測定アッセイの前に−80℃で保存した。標的細胞の導入および分析(3日後のフローサイトメトリーによるもの(後記を参照されたい))により、GFPコード化ベクターを力価測定した。導入の10日後に宿主細胞DNAのqPCRにより(DNA組込みアッセイ;後記を参照されたい)、または導入の3日後にトランスジーン産物に対する免疫蛍光により、治療用ベクターを力価測定した。
GFP陽性細胞の分析を主としてフローサイトメトリーにより行った。これは、該集団におけるGFP陽性細胞の比率および細胞当たりのGFP発現の度合(蛍光強度の中央値により測定される)の両方の高感度定量を可能にした。GFP陽性細胞数の百分率に蛍光強度の中央値(MFI;任意単位)を掛け算して「発現スコア」を得ることにより、トランスフェクト化集団における全体的なGFP発現の規模の報告を行ったことに注目すべきである。この尺度は、トランスフェクト化細胞集団内の全体的なGFPタンパク質発現レベルの、より良好な表現である、と本発明者らは考えている。それはトランスフェクト化集団内のGFP発現レベルの正規分布を本質的に前提としており、したがって「曲線下面積」を近似している。これを行ったのは、陽性比率またはMFIのいずれかのみに基づくGFP発現の報告が、分析されている集団のそれらの「記述」において制限されたからである(説明は図5を参照されたい)。したがって、「抑制倍率」がGFP翻訳に対するTRAPの影響の尺度であり、「スタッファー」対照の発現スコアを関連TRAP−発現プラスミド試験サンプルの発現スコアにより割り算することにより計算された。
標準的なSDS−PAGEおよび免疫ブロット法を、主として、ベクター回収後のベクター産生終了細胞に関して行った。ベクター粒子の免疫ブロット分析では、〜2mLの濾過ベクター上清を微量遠心管内で21,000rpmで4℃で1〜2時間、遠心分離した後、「ペレット」を20〜30μLのPBSに再懸濁させた。これらの濃縮ベクター調製物をPERTアッセイ(後記)により定量し、7×104 PERT予測TUのベクターをSDS−PAGEゲルのウェルごとにローディングした。約1×106個のベクター産生終了細胞を200μlの分画バッファー中で細胞溶解し、遠心分離により核を取り出した。タンパク質サンプルをBioRadアッセイにより定量し、典型的には5μgのタンパク質を、予め形成された12〜15ウェルの4〜20% アクリルアミドゲル上にローディングした。タンパク質を氷上で3時間にわたって45Vでニトロセルロース上にトランスファーした。ブロットを5% 乳PBS/tween―20中で4℃で一晩ブロッキングした。一次抗体およびHRP二次抗体(ブロッキングバッファー中で典型的には1:100希釈)でブロットをプローブした。免疫ブロットをECL検出およびそれに続くX線フィルム露出により分析した。
・組込みアッセイ
回収された濾過ベクター上清を培地中で1:5希釈した後、0.5mLの体積を用いて、8μg/mL ポリブレンの存在下、12ウェルスケールで1×105個のHEK293T細胞に導入した。培養を10日間継代(2〜3日ごとに1:5分割)した後、1×106 細胞ペレットから宿主DNAを抽出した。EIAVパッケージングシグナル(ψ)に対して設定されたFAMプライマー/プローブを使用して定量PCRを行い、以下の因子を用いてベクター力価(TU/mL)を計算した:導入体積、ベクター希釈度、細胞当たりに検出されたψコピー数、および特徴づけられた「単一コピーψ」細胞系対照の細胞当たりに検出されたψコピー数。
回収された濾過GFPコード化ベクター上清を培地内で1:10〜1:160の範囲で希釈した後、0.25mLの体積を用いて、24ウェルスケールで、8μg/mL ポリブレンの存在下、5×104個のHEK293T細胞または3.74×104個のD17細胞に導入した。導入の3日後、FACS VerseまたはFACS Caliburを製造業者により推奨された設定で用いて、培養をフローサイトメトリーにより分析した。10,000個の事象を捕捉し、SSC/FSC 2Dプロットおよび/またはToPro3染色に基づいてDEAD/LIVE混合対照を使用して死細胞をアウトゲート(out−gate)した。
回収された濾過OXB−102コード化ベクター上清を培地内で1:2〜1:8で希釈した後、0.5mLの体積を用いて、12ウェルスケールで、8μg/mL ポリブレンの存在下、1×105個のHEK293T細胞に導入した。培養を3日間インキュベートした後、固定され透過処理された細胞上のIFに付した。チロシンヒドロキシラーゼ(TH)に対する一次抗体およびAlexa−488二次抗体を共に、透過処理バッファー中で1:500希釈で使用した。
LacZ−ベクター混合実験のために、回収された濾過ベクター上清を10−5の係数まで10倍系列希釈した後、10−2、10−3、10−4および10−5希釈ベクターの0.5mLの体積を用いて、導入の24時間前に7.5×104個の細胞が予め播かれた12ウェルプレート上のD17細胞に導入した。導入の3日後に、固定およびX−gal添加ならびにそれに続く青色コロニー計数により培養を分析して、力価(LFU TU/mL)を得た。
PERTアッセイは他の文献に記載されている(Arnold BAら,1998,Biotechniques 25:98−106)。PERT予測力価(PERT−TU/mL)は、PERTアッセイにおいてqRT−PCR標準曲線として使用されたGFPコード化EIAVベクター調製物の生物学的力価に関連したRT活性に基づく任意物理的粒子力価である。
細胞からのレトロウイルスベクター産生に対するNOIトランスジーン産物の負の影響の度合を評価するために、図2に概説されているとおり、単純なベクターゲノム混合実験を行った。前記の「レトロ(レンチ)ウイルスベクター産生プロトコル」は、図1に記載されているベクターパッケージング成分と共に、レポーター遺伝子ベクターゲノムプラスミド(例えば、lacZまたはGFPトランスジーン)と、NOIを発現するベクターゲノムプラスミドとの混合物を使用して行われうる。ベクター産生細胞、例えばHEK293Tにおけるレポータータンパク質lacZまたはGFPの発現は、産生されるベクター粒子の力価または特異的活性に悪影響を及ぼさないことが、一般に受け入れられている。したがって、これらのレポーターをコードするベクターは高い力価で製造されうる。したがって、そのようなレポーター遺伝子を有するベクターゲノムをコードするプラスミドと、ベクター力価に影響を及ぼすトランスジーンをコードするベクターゲノムのプラスミドとを混合することは、標的細胞における読取り(read−out)としてレポーター遺伝子活性を用いたベクターの力価測定によるその影響の或る程度の測定を可能にする。これは、「問題のある」トランスジーンタンパク質の影響からのレポーター遺伝子ベクター力価に対する「バイスタンダー」効果が存在するからである。なぜなら、全てのベクター粒子は同じ細胞において生じ、ビリオン構築のために同じ細胞装置/経路を利用するからである。トランスフェクション時に用いられるレポーター対NOIベクターゲノムプラスミドの比は典型的には1:1〜1:5である。レトロウイルスベクター粒子はビリオン当たり2コピーのゲノムRNAをパッケージングするため、問題の無い2つのタンパク質(例えば、LacZおよびGFP)が産生細胞において2つの異なるベクターゲノムプラスミドから発現された場合であっても、レポーター特異的ベクター力価に対する「希釈」効果が存在することに注目されたい。例えば、lacZおよびGFPベクターゲノムプラスミドの1:1の比を用いる場合、確率の法則により、ビリオンの25%は2コピーのlacZベクターRNAを含有することになり、25%は2コピーのGFPベクターRNAを含有することになり、残りの50%のビリオンは各ベクターRNAの1つを含有することになる。後者のシナリオにおいては、それらの2つのゲノムRNA分子の1つだけがDNAへと逆転写されることになり、したがって、50:50の確率で、いずれかのレポーターベクターゲノムが標的細胞内に組込まれて、該レポーターの発現をもたらす。総合すると、これは、ベクターゲノムの、2つのプラスミドが、1:1の比で混合され、特異的レポーターベクター力価が、単一ベクターゲノム調製物の産生と比べて2倍減少することを意味している。より大きな混合比(例えば、1:5)を用いた場合には、希釈効果はより大きくなる。この理由により、2つのレポーターベクターゲノムプラスミドの混合は、評価中のNOIトランスジーンを発現するベクターゲノムプラスミドとのレポーターベクターゲノムプラスミドのいずれかの混合と共に、希釈効果に関する「混合」対照として用いられる。
図4は、レトロ/レンチウイルスベクター産生に適用された場合のベクター産生細胞内翻訳抑制[TRIP]系の簡略図を示す。他のウイルスベクター系(例えば、アデノウイルスおよびAAVベクターに基づくベクター)におけるトランスジーン翻訳を抑制するのに必要な成分を示すTRIP系は、ウイルス特異的パッケージング成分を含むように示されうる。全てのそのようなTRIP系は、必要なベクター成分に加えて、以下の2つの成分を含有しなければならない:TRAPの存在下でPOIの産生が抑制されるようにNOIトランスジーンの5’UTR内に挿入されるTRAP結合部位(tbs)およびTRAP発現カセット。ベクターゲノム分子内の複数のNOI ORFはTRAPにより調節されうる。すなわち、ベクターゲノムはマルチシストロンである(例えば、IRESを含有する)ことが可能であり、2以上のORFが、その翻訳開始コドンの上流(例えば、IRESと下流ORFとの間)に挿入されたTRAP結合部位を有しうる。
GFPプラスミドおよびGFP発現レンチウイルスベクターゲノムプラスミドの使用によるTRAP/tbs配置の初期試験
実施例1.TRAP発現プラスミドでの一過性コトランスフェクションにおけるGFP発現調節の試験
図6に記載されているとおり、GFPレポーター構築物pCMV−tbsGFPを構築した。5’UTRが(5’から3’へと)41ntのリーダー、55ntのtbsおよびGFP ATGコドンの直上流にコザックコンセンサス配列をコードする9ntの領域をコードするように、TRAP結合配列(tbs)を該構築物内に挿入した。これらのGFPレポーター構築物は2つのCMVプロモーター間の領域の欠失により実験用EIAVベクターゲノムpONY8.4RC−GFPから誘導された(図6を参照されたい)。
pCI−Neoに基づくプラスミドからの発現は他のCMV駆動性DNAカセットの影響下にあるか、またはそれと競合しうる。この理由により、pCMV−tbsGFPで1/10の用量でコトランスフェクトされたpCI−coTRAP[H6]はこのタイプの競合の影響下にあった可能性があると仮定した。なぜなら、DNA負荷を正規化するためのスタッファーDNAとしてpCI−Neoをも使用したからである(この実験後、全ての他の実験のための標準的なスタッファーDNAとしてpBlueScriptを使用した)。したがって、EF1a駆動性構築物pEF1a−coTRAP[H6]を前記のとおりに作製し、種々の比のpCMV−tbsGFPとのコトランスフェクションにおいて試験した。図9Dは、GFPレポーター構築物と共にpCI−coTRAP[H6]またはpEF1a−coTRAP[H6]のいずれかでコトランスフェクトされた細胞におけるGFPの抑制を要約している。これらのデータは、pEF1a−coTRAP[H6]が1/10の用量のtbs−GFPレポーターDNAと共にコトランスフェクト可能であり、pCI−coTRAP[H6]とは対照的に、1:1の比で観察されたGFP抑制レベルを維持しうることを示している(この場合には、MFIデータを比較した)。したがって、EF1a−プロモーターは、TRAP発現の駆動において、より好ましい可能性がある。
バシラス・サチリス(Bacillus subtilis)のTRAPに加えて、2つの他のTRAPホモログが、pCMV−tbsGFPおよびTRAP発現プラスミドでコトランスフェクトされた細胞からのGFP発現の抑制を媒介することが示された(図11A)。デスルホトマクルム・ヒドロサーマレ(Desulfotomaculum hydrothermale)およびアミノモナス・パウシボランス(Aminomonas paucivorans)からのTRAP遺伝子をコドン/配列最適化し、pEF1aに基づく発現プラスミド内にクローニングした。これらの変異体は共にC末端HIS6タグを含んでいた。これらのTRAP変異体はバシラス・サチリス(Bacillus subtilis)TRAPのものに対してそれぞれ75%および55%のアミノ酸相同性を有していた。3つ全ての変異体は2 LogのオーダーでHEK293T細胞におけるGFP発現抑制が可能であった。このことは、わずか55%の配列相同性を有するTRAPホモログがTRIP系において機能しうることを示している。3つ全てのホモログは、RNAおよびトリプトファン結合部位に関与する配列において保存されていた(非表示データ)。
バシラス・サチリス(Bacillus subtilis)のほかの細菌株からのTRAPのホモログが該抑制系において機能しうるかどうかを試験するために、バシラス・サチリス(Bacillus subtilis)TRAPに対して種々の配列同一性を有する5つのTRAP変異体をNCBIデータベースから特定した(図21i)。それらの変異体は細菌系統にわたる広範な異なるTRAP変異体を代表するものであった。これらのTRAP変異体の遺伝子配列をヒト細胞における高発現のためにコドン最適化し、C末端HIS6を含有させ(TRAP媒介性抑制を増強することが既に示されているバシラス・サチリス(Bacillus subtilis)TRAP[H6]に類似している;図10)、pEF1a−プロモータープラスミド内にクローニングした(図7)。ビー・ハロジュランス(B.Halodurans)TRAP変異体は天然12マーを形成し(Bayfield,O.W.ら(2012)PLoS ONE 7:e44309.doi:10.1371/journal.pone.0044309)、このことは、潜在的にtbs内の12個のRAGNN反復がこのTRAPに結合しうることを示している。天然11マーTRAP形態の人工12マー形態が該タンパク質のC末端における修飾により操作されうることも示されている。バシラス・ステアロサーモフィルス(Bacillus Stearothermophilus)TRAPのS72N修飾はX線結晶学による判定で12マータンパク質を与えることが示されている(Bayfield,O.W.ら(2012)PLoS ONE 7:e44309.doi:10.1371/journal.pone.0044309)。尤も、これらの変異体の11マーまたは12マーが細胞環境において形成されるかどうかは知られていない。バシラス・ステアロサーモフィルス(Bacillus Stearothermophilus)TRAP−S72N変異体も構築し、その他のTRAPホモログと共に、TRAP−抑制系における潜在的機能に関して試験した。11×RAGNNまたは12×RAGNN反復tbsを含有する2つのGFPレポータープラスミドを使用した。12マーTRAPはpCMV−tbsx12GFPレポーターからのトランスジーン発現を、pCMV−tbsx11GFPレポーター上の11マーより大きな度合で抑制しうると仮定した。
安定TRAP発現細胞系の場合のトランスジーン発現のTRAP媒介性抑制を評価するために、構築物pEF1a−coTRAP[H6]−iBsrを作製し、これを使用して、ブラスチシジン選択によりHEK293T細胞に安定にトランスフェクトした(図11B)。〜100個の安定クローンから、4個のサブクローニングされたHEK293T−TRAP[H6]細胞系2F、10H、7Eおよび3Dを単離し、トランスフェクト化pCMV−tbsGFPからのGFP発現を抑制するそれらの能力に関して試験した。TRAP[H6]の内因性レベルが、一過性トランスフェクト化TRAP発現プラスミドで観察されたものと同じレベルのGFP抑制を達成しうるかどうかを評価するために、培養をスタッファープラスミドまたはpEF1a−coTRAP[H6]プラスミドのいずれかでコトランスフェクトした。安定TRAP発現細胞系は、TRAP発現プラスミドで一過性にトランスフェクトされたHEK293T細胞と比較して、内因性TRAPからの類似レベルのトランスジーン抑制(2Logのオーダー)が可能であることを、これらのデータは示している。しかし、追加的なTRAP発現プラスミドが一過性にトランスフェクトされた場合に、HEK293T−TRAP[H6]クローンにおいて、より一層大きなレベルのトランスジーン抑制が観察された(4Logのオーダー)。この理由は、おそらく、HEK293T−TRAP[H6]クローン細胞における既存のTRAPプールによるものであろう。更に詳細に説明すると、一過性トランスフェクト化シナリオにおいては、pCMV−tbsGFPおよびpEF1a−coTRAP[H6]のコトランスフェクションの後の早い時点で、pCMV−tbsGFP由来mRNAのTRAP媒介性抑制が生じうる前に不十分なTRAP[H6]タンパク質が蓄積して、少量であるが測定可能な量のGFP発現をもたらすであろう。この少量のGFP発現はHEK293T−TRAP[H6]細胞においては観察されない。なぜなら、TRAP[H6]の既存プールはデノボ(de novo)tbsGFP mRNAに対して直接作用しうるからである。この効果は、追加的なTRAP発現プラスミドと協同して、安定TRAP細胞系におけるGFP発現における遥かに大きな「抑制倍率」を可能にする。これは、安定細胞系におけるTRAP[H6]発現の最大量が、HEK293T細胞の一過性トランスフェクションにおいて観察されるものほどは高くないことを示唆している(これはTRAP[H6]に対する免疫ブロットにより確認されている;非表示データ)。しかし、トランスジーン発現を2Log以上抑制する安定TRAP[H6]細胞系の能力は、ベクター力価を改善するのに十分である可能性がある。
この実施例は、実施例4に示されているものに基づくものであり、安定TRAP[H6]細胞系をどのようにして開発したかに関する更なる情報を提供する。HEK293T細胞をEF1a−coTRAP[H6]−iBsr発現カセット(図22i)で安定にトランスフェクトし、ブラスチシジン選択によりクローンを単離した。これらの安定発現TRAP[H6](バシラス・サチリス(B.subtilis))クローンを2回サブクローニングし、ついでpCMV−GFP(無抑制)またはpCMV−tbsGFPでのトランスフェクションにより抑制機能に関してスクリーニングした。発現スコア(図22iiA;MFI×%GFP)を得ることにより、細胞集団における全GFP発現を推定した。4つのクローン(2F、10H、7Eおよび3D)が2−Logまでの抑制活性および低い絶対的GFP発現スコアを抑制条件下(すなわち、TRAPの存在下)で有すると確認された。安定クローンにおけるGFPトランスジーンの抑制レベルは、細胞において検出されたTRAP[H6]のレベルと合理的に良く相関した(図22iiB)。これらのデータは、TRAP発現がHEK293T細胞に対して毒性ではないこと、および「HEK293T.TRIP」細胞(TRAPを安定に発現するもの;「HEK293T.TRAP」としても公知である)が、TRAPプラスミドの一過性トランスフェクションにおいて既に観察されているものと同様にトランスジーン発現を抑制しうることを示している。
この実験の目的は、ベクターゲノム内のtbsの存在の潜在的影響を評価することであった。更に拡張すると、TRAPはベクターゲノムRNA分子内(およびトランスジーンmRNA上)のtbsに結合可能であり、したがって、デノボ(de novo)ベクタービリオン内にパッケージングされうるため、逆転写の過程が悪影響を受けると合理的に予想された。TRAP−tbs相互作用は特に高いアフィニティ(nMの範囲)で生じ、RT段階中に逆転写酵素がこの相互作用を破壊しうるかどうかは知られていなかった。産生細胞におけるベクタートランスジーンの抑制にTRAP/tbs配置を適用するために、EIAVベクターゲノムpONY8.4RC−tbsGFPをpCMV−tbsGFPから構築した。(図6を参照されたい)。ゲノムpONY8.4RC−tbsGFPまたはpONY8.4RC−GFP、パッケージング成分(GagPolおよびVSVG)を使用して、ベクターをHEK293T細胞において産生させ、pCI−coTRAP[H6]の存在下または非存在下でコトランスフェクトした(この実験はpEF1a−coTRAP[H6]の構築の前に行った)。産生終了細胞をGFP発現に関してフローサイトメトリーにより分析し(図12AおよびB)、ベクター上清を使用してD17細胞に導入した(図12C)。
実施例6.tbsと翻訳開始コドンとの間の短い間隔要件の試験
TRAP結合部位(tbs)において重要な配列の特徴づけにおける最初の実験は、tbsとAUG翻訳開始コドンとの間の短い間隔(スペーシング)距離が翻訳抑制に重要であるかどうかという疑問を検討した。pCMV−tbsGFPおよびpONY8.4RC−tbsGFP内のtbsの配置においては、tbsはGFP AUG翻訳開始コドンから9ヌクレオチド離れている。Tet−ON/OFFのような他の人工遺伝子調節系においては、間隔パラメータは機能性に寄与することが示されている。短距離の間隔の重要性を評価するために、これらのスペーサーヌクレオチドの1〜9個が漸進的に欠失した一連の変異体を構築した。また、2つの他の変異体においては、間隔を10および11ヌクレオチドまで増加させた。最後に、インビボの転写減衰メカニズムのためのTRAP−tbs結合に重要であることが示されているバシラス・サチリス(Bacillus subtilis)trpEDCFBAオペロンから得られた5’近位ステムループ(SL)配列(McGraw AP,M.A.,Major F,Bevilacqua PC,Babitzke P.(2009)RNA 15(1):55−66)に、標準的なtbs−9nt−AUG配置を付加した。該SL突然変異体を含めたのは、TRAP媒介性抑制が増強されうるかどうかを試験するためであった。これらの変異体をベクターゲノムpONY8.4RC−tbsGFP内にクローニングし、翻訳抑制における微妙な相違がより容易に定量されうるように、限られた量のpEF1a−coTRAP[H6](1:0.05の比)でコトランスフェクトした。
TRAP媒介性抑制活性に関するトランスジーンの5’UTR内のtbsの位置の重要性を更に特徴づけるために、pCMV−tbsGFPの一連の5’UTR変異体を構築した。この場合、Cap部位およびAUG開始コドンからのtbsの相対距離を変化させた(図24i)。また、tbsの2コピーがそれらの2つのtbs配列の間の34ntの介在配列と共に5’UTR内に挿入されたもう1つの構築物を作製した。これを構築したのは、TRAP−tbs媒介性抑制が単一コピーのtbs配置と比べて増強されうるかどうかを試験するためであった。
TRAP媒介性抑制を可能にするのに必要な[RAGNN]反復の最小数を特定するために、次の実験を行った。文献における1つの報告は、TRAP結合を可能にするには僅か5個の反復で十分でありうることを示すためにインビトロ結合を用いた(Babitzke P,Y.J.,Campanelli D.(1996)Journal of Bacteriology 178(17):5159−5163)。1〜7個の反復が漸進的に欠失した一連のtbs欠失変異体を作製した(図14iA)。全ての変異体において、最適コザック配列は維持された。また、tbsにおいて、第10反復と第11反復との間でTG>AAの変化を施した。これを行ったのは、この領域が非正準(non−canonical)スプライスドナー部位を含有しうること(これは後に間違いであることが判明した)(非表示データ)を他の研究が示唆した後であった。該変異体tbs GFPレポーター構築物をpEF1a−coTRAP[H6](前者は後者に対して10:1のモル過剰であった)またはpBlueScriptと共にHEK293T細胞内にコトランスフェクトし、GFP発現をフローサイトメトリーにより測定した(図14iB)。tbs×11M変異体はGFP発現の1000倍の抑制を可能にしたことから、tbsに対するTG>AAの修飾はTRAP媒介性抑制における検出可能な効果を及ぼさなかった。変異体tbs×10M、tbs×9およびtbs×8もGFP発現における1000倍の抑制を可能にし、一方、tbs×7は500倍の抑制を可能にした(図14iCおよびD)。tbs×6を与えるもう1つのRAGNN反復の欠失は、この変異体がGFP発現を30倍抑制することが可能であったため、機能性における更なる低減をもたらした。変異体tbs×5およびtbs×4は無tbs配列と比べて無視しうるほどの抑制を示した。TRAP/tbs配置による最も高いレベルの抑制は少なくとも7個(好ましくは少なくとも8個)のRAGNN反復を要し、一方、6個の反復はトランスジーン発現における幾らかの有用なノックダウンを可能にしうることを、これらのデータは明らかに示している。
一般的な一致した見解によると、RAG反復間にN2スペーサーを含有するtbsへのTRAP結合が最適であるが、インビトロのtbs−TRAP結合研究は、tbsのRAG反復間の3ヌクレオチドのヌクレオチドスペーサーも許容されうることを示唆している(Babitzke P,Y.J.,Campanelli D.(1996)Journal of Bacteriology 178(17):5159−5163)。実際、インビボで見出される天然tbs配列は、2ヌクレオチドより長いスペーサーを有することがたまにある。尤も、これは、インビボでのTRAP/tbs相互作用が、他のタンパク質相互作用および/または選択圧が働きうる特異的細胞条件下で進化してきたことによる可能性がある。生物学的機能性に合致するためには、天然TRAP/tbs相互作用は最大効率であることを要しない可能性がある。しかし、人工TRIP系においては、TRAP/tbs相互作用は最大限度に効率的であることが望ましい。11×RAGNN tbs配列の機能性がRAGNNN反復での系列的置換に対してどの程度許容性であるのかを試験するために、一連の変異体tbs配列を設計し(図14iiA)、COX2トランスジーンを発現するEIAVベクターゲノム内にクローニングした(図18iを参照されたい)。これらは、図14iAにおいて最初に試験されたtbs×11M配列に基づくものであった。RAGNNN反復が中心位置から外側へとtbs×11M内のRAGNN反復に取って代わって、1×、3×、5×、7×、そして最終的に11×RAGNNN反復を含有するtbs配列を与えた(N3×11M tbs配列に関しては、最も3’側の遠位反復スペーサーはスペーサーとみなされないため、10個のNNNスペーサーのみが有効に存在することに注意されたい)。これらのベクターゲノムプラスミドをEIAVベクターパッケージング成分 +/ pEF1a−coTRAP[H6]と共にHEK293T細胞内に一過性にコトランスフェクトし、ベクター上清を回収した(これらのCOX2ベクターのベクター力価は後記に示されている)。産生終了細胞ライセートをCOX2に対する免疫ブロットにより分析して、スタッファープラスミド(非抑制)と比較した場合の該細胞におけるトランスジーン抑制を測定した(図14iiB)。
TRAP媒介性抑制を可能にするコンセンサス反復RAGN2−3におけるRAG反復間のスペーサーを含むNの数に関して、更なる研究を行った。図14iBはトランスフェクションの約2日後の産生終了細胞におけるCOX2発現分析を示す。N3N2 tbs変異体のコンテキストにおけるトランスジーン(COX2)発現がトランスフェクション後の早い時点で(後の時点と比較して)異なっていたかどうかを試験するために、トランスフェクションの8時間後の産生細胞ライセートをCOX2に対する免疫ブロット法により分析した(図14iii)。ベクター産生中の早い時点および遅い時点の両方においてCOX2発現の類似パターンがN3N2 tbs変異体から生じることを、これらのデータは示している。すなわち、与えられたtbs変異体に関するTRAP−tbs媒介性抑制はベクター産生の経過中に類似しているようである。
tbsのRAGNNコンセンサス反復を更に特徴づけるために、全てのGAGxx反復から構成される×11反復tbsのコンテキストにおける各ヌクレオチド(G|A|T[U]|C)を用いて、NNスペーサーを試験した。これらのtbs変異体をpCMV−[tbs]GFP内にクローニングして×11M tbsに取って代え、HEK293T細胞 +/− pEF1a−coTRAP[H6]の一過性コトランスフェクションにより試験した。48時間後、細胞をフローサイトメトリーにより分析し、GFP発現スコアを計算した(図23i)。これはNN位におけるピリミジンの優先性を示した。機能性の一般的順位はT[U]>C>G/Aであった。最初の(R)位における最も機能的なヌクレオチドを試験するために、各ヌクレオチドG、A、T[U]またはCを、×11、×8または×6反復を含むtbs内のxAGAA反復内に挿入した。これは、最弱のスペーサー反復(NN=AA)のコンテキストにおいては、Gが最初の位置において最も機能的であることを示した。[TAGAA]×11の最初の位置におけるT[U]は最低限度に機能的であるに過ぎず、これらのxAGAA反復のいずれにおいてもAおよびCは機能的でなかった。したがって、縦列xAGAA反復含有tbsのコンテキストにおいては、xはTではなく、Gでなければならない。

マルチシストロンベクターは、患者における標的細胞へ2以上の遺伝子を送達する際の有用な手段である。したがって、TRIP系(IRESに依存的なものを含む)を使用してベクターゲノム内の複数のトランスジーンを抑制することができれば好都合であろう。遠位ORFが配列内リボソーム進入部位(IRES)に依存的であるトランスジーン発現カセットにTRIP系が適用されうるかどうかを試験するために、図15Aに記載されているビシストロンベクターを構築した。簡潔に説明すると、血管内皮増殖因子(VEGF)およびEMCV IRES要素をコードする配列をpCMV−tbsGFP内に挿入して、pCMV−Vi−tbsx11GFP内にコードされるビシストロン遺伝子カセットVEGF−IRES−tbsGFPを得た。4個のみの[RAGNN]反復を含有する又は反復を含有しない2つの更なる対照構築物を作製した。これらはTRAPにより抑制可能であるとは予想されなかった。該構築物をスタッファープラスミドまたはpEF1a−coTRAP[H6]のいずれかと共にHEK293T細胞内にコトランスフェクトし、GFP発現をフローサイトメトリーにより評価した。これらのデータを図15Bに示す。ビシストロンカセットにおける遠位からのGFP発現のレベルは単一シストロン構築物のものより約7倍低かったが、これはビシストロン遺伝子配置には非典型的である。pCMV−Vi−tbsx11GFPトランスフェクト化細胞におけるGFP発現のレベルは更に2倍低かったが、このことは、該tbs配列の配置がIRES依存的翻訳効率を若干低減したことを示している。pCMV−Vitbsx11G + pEF1a−coTRAP[H6]でトランスフェクトされた細胞におけるGFP発現のレベルはスタッファープラスミドの場合より17倍低かったが、このことは、該TRAP/tbs配置が配列内リボソーム進入のコンテキストにおいて機能しうることを示している。更に、この機能性はtbsの存在およびTRAPタンパク質の存在に依存的であった。なぜなら、該対照および4×反復構築物はTRAPに対して有意には応答しなかったからである。これらのデータは、IRES依存的翻訳の制御による遺伝子発現の調節におけるTRAP/tbsの新規使用を初めて示すものである(図19iおよび19iiにおけるデータは、TRIP系を使用してマルチシストロンmRNA内の複数のORFが同時に抑制されうることを更に実証している)。
実施例10.TRIP系を使用するWPREを含有するSIN−レンチウイルスベクターの製造
ウッドチャック転写後要素(WPRE)をも含有するSIN−ベクターの製造(産生)にTRIP系を適用した。TRAP/tbs配置を使用するトランスジーン翻訳抑制を例示するために使用した初期ベクターゲノム(pONY8.4RC−tbsGFP)はSINベクターではなく、転写後調節要素(PRE)(現在のレトロウイルスベクターおよび他のウイルスベクター系に典型的な特徴である)を含有しなかった。WPREは、ポリアデニル化部位におけるリードスルーを低減することにより機能することが示されている(Higashimoto T,U.F.,Perumbeti A,Jiang G,Zarzuela A,Chang LJ,Kohn DB,Malik P.(2007)Gene Therapy 14(17):1298−1304)。しかし、初期報告は、WPREが他の様態でRNAレベルで作用しうることを示唆した。WPREを含有するSIN−ベクターゲノムからのトランスジーン発現を抑制するためにTRAP/tbs配置が使用されうるかどうかを試験するために、ベクターゲノムpONY8.9RCTG(+WPRE)を構築し、HEK293T細胞におけるGFP発現において試験した。図16は、SIN−ベクターゲノム上のWPREの含有がTRIP系に悪影響を及ぼさないことを示した。pONY8.4RC−tbsGFPおよびpONY8.9RCTG(+WPRE)からのGFP抑制は同等であった。
実施例11.TRIP系を使用するhu第VIII因子発現ベクターの製造
血友病Aの治療のために開発されたReQuinate(登録商標)はHEK293T細胞において製造することが困難である。なぜなら、トランスジーンhu第VIII因子はベクタービリオン内へのVSVGエンベロープの取り込みを著しく抑制することが示されているからである。HEK293T細胞において活性でない組織特異的プロモーターがhu第VIII因子の発現の駆動のために使用されない限り、ReQuinate(登録商標)のベクター力価は低い(混合実験データに関しては、図3iを参照されたい)(Radcliffe PA,S.C.,Wilkes FJ,Custard EJ,Beard GL,Kingsman SM,Mitrophanous KA(2008)Gene Therapy 15(4):289−297)。HEK293T産生細胞におけるhu第VIII因子発現を抑制することによりベクター力価が増加しうるかどうかを試験するために、ReQuinate(登録商標)にTRIP系を適用した。ベクターゲノムReQuniate−tbsおよびReQuniate−conを構築した(図17i)。この場合、元のReQuinate(登録商標)ゲノム内の5’UTRをtbs−GFPレポーターベクター(図6に示されている)からの同じ5’UTRで置換した。ReQuniate−conベクターゲノムは、tbsがスクランブル化(scrambled)されている以外はReQuinate−tbsと同じ5’UTRを含有していた。tbs陰性mRNAからのhu第VIII因子の翻訳が、tbs含有mRNAと比較して配列の長さおよびヌクレオチド含量の点で類似した5’UTRのコンテキストとなるように、これを行った。ベクターゲノムプラスミドDNAをpEF1a−coTRAP[H6]に対して5倍モル過剰で使用して、これらのベクターをHEK293T細胞において作製した。濾過されたベクター上清をDNA組込みアッセイに付して、力価を決定した。また、ベクター上清を〜100倍濃縮し、PERTアッセイに付して粒子数を定量し、免疫ブロット法により同数のベクター粒子をVSVG含量に関して分析した。これらの分析からのデータを図17iiに示す。TRIP系は、TRAP[H6]およびReQuinate(登録商標)の存在下で産生されたReQuinate−tbsと比較して、hu第VIII因子発現ベクターゲノムのDNA組込み力価を30倍改善した。ベクター粒子内へのVSVGの取り込みの度合は、該TRAP/tbs配置を使用して著しく増加し、これはベクター力価と密接に相関した。興味深いことに、ReQuniate−conで作製されたベクター粒子内へのVSVGの取り込みは若干増加し、+/− pEF1a−coTRAP[H6]において、ベクター力価における僅かな付随的増加が観察された。これは、この構築物からのhu第VIII因子の準最適発現によるものであった可能性がある。
緑内障を治療するためのレトロウイルスベクターの開発に関連して、幾つかのトランスジーンが、眼圧を低減するために評価されている。それらには、PTGFR遺伝子によりコードされるプロスタグランジンF2αの受容体であるプロスタグランジンF受容体(FPR)、およびプロスタグランジン生合成における律速酵素であるシクロオキシゲナーゼ−2(COX−2)が含まれる。これらの遺伝子の両方の同時送達(別々の単一遺伝子ベクターによるもの、またはビシストロン遺伝子ベクターによるもの)は緑内障患者に有益であると期待される。しかし、これらのトランスジーンをコードするベクターの力価はマーカー遺伝子ベクター力価と比べて著しく低いことが判明している。この影響の少なくとも一部はトランスジーン産物によるものであることが示されている。なぜなら、ベクター産生中のlacZ−ベクターゲノムとのこれらのベクターゲノムの混合はlacZ−ベクター力価の減少を引き起こすからである(図3iiを参照されたい)。
OXB−102は、パーキンソン病の治療のために開発されているEIAVベクターであり、それは、ドーパミン生合成に関与する3つのタンパク質、すなわち、チロシンヒドロキシラーゼ、GTP−シクロヒドロラーゼおよび芳香族L−アミノ酸デカルボキシラーゼを発現する(WO 2013/061076に記載されている)。既に記載されているとおり、これらの酵素はベクター力価に悪影響を及ぼさないことが公知であるが、ベクターの処理/濃度の観点、およびより低い免疫原性のベクター調製物を患者に投与するという観点からは、ベクター産生細胞におけるトランスジーン発現を抑制することが有益でありうる。したがって、tbs×11M配列を、図20iに示されているマルチシストロンOXB−102ベクターゲノムプラスミドの5’近位ORF内にクローニングした。得られたベクターにおける融合遺伝子チロシンヒドロキシラーゼ:GTP−シクロヒドロラーゼ1(TH−CH1)の翻訳はベクター産生細胞のみにおいてTRAPにより抑制されると予測された。ウイルスベクター調製物をHEK293Tにおいて産生させ、同時にまた、pEF1a−coTRAP[H6]またはスタッファープラスミドをベクターゲノム:TRAPプラスミドの1:0.2のモル比でコトランスフェクトした。ベクター調製物を標準的なDNA組込みアッセイにより力価測定し、細胞ライセートをベクター産生細胞から採取した。図20iiAおよび20iiBは、THおよびCH1の両方に対する抗体を使用する免疫ブロットによる判断で、TH−CH1融合タンパク質がベクター産生細胞において抑制されるが(図20iiB)、抗TH抗体を使用する免疫染色による判断で、導入細胞において容易に検出されることを実際に示している。
本発明者らは、HIVに基づくレンチウイルスベクターの製造(産生)におけるTRIP系の有用性を実証しようと努力した。tbs×11M配列を、CMVプロモーターの制御下でGFPをコードする標準的なHIV−1ベクターゲノム内にクローニングした(図25iA)。10cmプレート(トランスフェクションの24時間前に3.5×106 細胞/プレートで播かれたもの)当たり25μLのリポフェクタミン(Lipofectamine)2000CDを使用して、4.5μgのベクターゲノム、1.5μgのgagpol、1.1μgのrev、0.7μgのvsvg、および0.56μgのpEF1a−coTRAP[H6](+TRAP)または0.56μgのpBlueScript(−)の質量比のパッケージング成分プラスミドでのHEK293T細胞の一過性コトランスフェクションにより、GFPコード化ベクターを産生させた。培養を一晩インキュベートした後、酪酸ナトリウムを10mMの最終濃度まで5時間加えた。ついで培地を交換し、培養をトランスフェクションの2日後までインキュベートし、その時点で粗ベクター上清を回収し、濾過(0.2μm)し、−80℃で保存した。産生終了細胞をフローサイトメトリーに分析し、GFP発現スコアを計算した。ベクター上清をHEK293T細胞のトランスダクションにより力価測定し、ついでフローサイトメトリーによる分析を行った。図25iiBは産生終了細胞のGFP発現スコア(MFI×%GFP)および得られたベクター力価の両方を示す。記載されているtbs配列をHIV−1ベクターゲノムが含有する場合およびTRAPが共導入された場合にのみ、GFP発現は2−Log抑制された。しかし、ベクター力価はこれらの修飾によっては影響されなかった。これらのデータは、原則として、TRIPLenti(レンチ)系を使用して、いずれかのトランスジーンが、HIV−1に基づくベクター産生細胞において抑制されうることを示している。
TRAP−tbs配置は極めて強力なトランスジーン抑制を可能し、専ら翻訳レベルで作用すると考えられている。tbsをコードするmRNAの定常状態プールがTRAPの存在下で影響されるかどうか(例えば、考えられうる不安定化効果)(これは、トランスジーン発現の抑制にも寄与しうるであろう)を試験するために、トランスジーン細胞質RNAの相対レベルを、pCMV−[tbs]GFP +/− pEF1a−coTRAP[H6]でトランスフェクトされたHEK293T細胞において測定した。細胞をトランスフェクトし、トランスフェクションの2日後にGFP発現をフローサイトメトリーにより測定した(図26A)、同型培養を分画し、核を除去し、全細胞質RNAを、QIAGEN RNAeasyキットを使用して精製した。RNAをDNAアーゼ処理した後、GFP標的配列に対するFAM−プローブ/プライマーセットを使用してqRT−PCRを行った(図26B)。これまでのデータと合致して、TRAP−tbs配置はHEK293T細胞におけるGFP発現を2−Log抑制することが可能であった。しかし、細胞質内のGFP mRNAの検出レベルは全ての条件にわたって僅か〜2倍変動したに過ぎなかった(全てのCt値は1.5サイクル未満で変動した)。これらのデータは、TRAP媒介性トランスジーン抑制の最も考えられうるメカニズムが翻訳におけるものであることを証明している。
転写レベルにおけるトランスジーン抑制と比較してTRAP媒介性抑制(翻訳レベルのもの)を試験するために、組織特異的プロモーター(VMD2;光受容体細胞発現(Esumi,N.ら(2004)J.Biol.Chem.279:19064−73),mAlbAT;肝細胞発現(Kramer,M.G.ら(2003)Mol.Ther.7:375−385))または構成的CMVプロモーターによりトランスジーン転写が駆動されるHIV−1に基づくベクターゲノムを構築した。該トランスジーンカセットはビシストロンであり、第1 ORFにおいてはホタル(ホチヌス・ピラリス(Photinus pyralis))ルシフェラーゼを、そして第2 ORFにおいてはGFPをコードしており、それらの2つのORFの間にEMCV IRES要素が挿入されている。単一tbs(×11M)配列を両方のレポーター遺伝子の上流に挿入した。第1または第2 ORFのみがTRAP−tbsにより調節される代替的CMVプロモーター構築物、およびいずれのtbs配列をも含有しない又はプロモーターを含有しない対照を作製した(図27i)。
以下の研究はTRiPAVVベクター産生系を示し、これは、レトロ/レンチウイルスのようなRNAに基づくウイルスベクター系に関して記載されているのと同様にしてTRAP−tbs配置を使用する。図28iはTRiPAVV系の非限定的な一例を示し、これは、以下の発現カセットを含有する産生細胞(例えば、アデノウイルスE1発現細胞;HEK293に基づく細胞、PER.C6に基づく細胞)を含む:[1]トランスジーンの5’UTR内(および/またはIRESと下流トランスジーンとの間)にtbsが挿入されるように修飾されたAAVベクターゲノム、[2]recap発現プラスミド、[3]ヘルパー機能(例えば、アデノウイルスE2A、E4orf6、VA遺伝子)、および[4]TRAP発現カセット(一過性にトランスフェクトされた又は安定なTRAP細胞系)。
以下の研究はTRIPAdenoベクター産生系を示し、これは、レトロ/レンチウイルスのようなRNAに基づくウイルスベクター系に関して及びDNAに基づくAAVベクター(実施例17)に関して記載されているのと同様にしてTRAP−tbs配置を使用する。図29iはTRIPAdeno系の非限定的な一例を示し、これは、以下の発現カセットを含有する産生細胞(例えば、アデノウイルスE1発現細胞;HEK293に基づく細胞、PER.C6に基づく細胞)を含む:[1]トランスジーンの5’UTR内(および/またはIRESと下流トランスジーンとの間)にtbsが挿入されるように修飾されたアデノウイルスに基づくベクターゲノム、および[2]TRAP発現カセット(一過性にトランスフェクトされた又は安定なTRAP細胞系)。所望により、E1欠失ヘルパーウイルスがヘルパー依存的ベクター産生のために共導入されうる。

- 請求項31記載のウイルスベクター産生細胞であって、該細胞が、請求項1〜12のいずれか1項に定められている結合部位と相互作用しうるRNA結合タンパク質を安定に発現する、前記細胞。
- 請求項31記載のウイルスベクター産生細胞であって、該細胞が、請求項1〜12のいずれか1項に定められている結合部位と相互作用しうるRNA結合タンパク質を安定に発現し、別の構築物から該RNA結合タンパク質を一過性に発現する、前記細胞。
- RNA結合タンパク質がトリプトファンRNA結合減衰タンパク質(TRAP)である、請求項31〜34のいずれか1項記載のウイルスベクター産生細胞。
- 請求項1〜12のいずれか1項記載の核酸配列、請求項18〜24のいずれか1項記載のウイルスベクター産生系または請求項25〜30のいずれか1項記載のDNA構築物をウイルスベクター産生細胞内に導入し、ウイルスベクターの産生に適した条件下で、該産生細胞を培養することを含む、ウイルスベクターの製造方法。
- 該ウイルスベクター産生細胞が、請求項1〜12のいずれか1項に定められている結合部位と相互作用しうるRNA結合タンパク質を含む、請求項36記載の製造方法。
- RNA結合タンパク質がトリプトファンRNA結合減衰タンパク質(TRAP)である、請求項37記載の製造方法。
- 請求項18〜24のいずれか1項記載のウイルスベクター産生系により製造されるウイルスベクターであって、請求項31〜35のいずれか1項記載のウイルスベクター産生細胞を使用して、または請求項36〜38のいずれか1項記載の製造方法により製造される該ウイルスベクター。
