本願は、2012年11月6日に出願された米国仮特許出願第61/723,234号の利益を主張し、前述出願は表、図面および請求項をすべて含めたその全体が組み込まれる。
(i)細菌に対して異種性のリコンビナーゼをコードし哺乳動物宿主細胞でリコンビナーゼ発現を選択的に誘導する制御配列と作動可能に連結されている核酸を細菌内に組換え導入することならびに
(ii)細菌の増殖に必須な遺伝子(1つまたは複数)の上流にリコンビナーゼの第一の結合部位を、また細菌の増殖に必須な遺伝子(1つまたは複数)の下流にリコンビナーゼの第二の結合部位を細菌に組換え導入すること。
(i)細菌に対して異種性のリコンビナーゼをコードする核酸であって、宿主内でのリコンビナーゼの発現を選択的に誘導する制御配列と作動可能に連結されている核酸ならびに
(ii)細菌の増殖に必須な遺伝子(1つまたは複数)の上流にある第一のリコンビナーゼ結合部位および細菌の増殖に必須な遺伝子(1つまたは複数)の下流にある第二のリコンビナーゼ結合部位であって、リコンビナーゼが哺乳動物宿主内で発現したとき、第一および第二の結合部位が隣接する細菌の増殖に必須な遺伝子(1つまたは複数)を欠失させる部位特異的組換え事象を触媒するよう作動可能に連結された、第一および第二のリコンビナーゼ結合部位。
遺伝子の変異またはその遺伝子を含む細菌の変異を表すのに使用される略語は以下の通りである。例を挙げると、略語「L.モノサイトゲネス(L.monocytogenes)ΔactA」は、actA遺伝子の一部または全部が欠失したことを意味する。デルタ記号(Δ)は欠失を意味する。上付きのマイナス記号を含む略語(Listeria ActA−)は、actA遺伝子が、例えば欠失、点変異またはフレームシフト変異(ただし、これらの変異に限定されない)によって変異したことを意味する。

リコンビナーゼ誘導性細胞内死(RIID)のために操作された細菌は、組換え導入したリコンビナーゼ遺伝子の発現と、細菌が宿主生物内にあるときに条件的に発現するプロモーターとを連動させることによって「自死する」ようプログラムされている。以下に例を挙げると、inlAプロモーター、inlBプロモーター、inlCプロモーター、hptプロモーター、hlyプロモーター、plcAプロモーター、mplプロモーターおよびactAプロモーターから選択され得るPrfA依存性プロモーターを用いて、リコンビナーゼの発現をリステリア(Listeria)内において条件的なものにすることができる。PrfAは、細胞内で活性化され、適切に操作されたワクチン菌株内で連動する遺伝子の発現を誘導する転写因子である。

標的抗原
ワクチンプラットフォームとして使用する場合の本明細書に記載されるRIID細菌の好ましい特徴は、組換え発現された抗原(1つまたは複数)に対して自然免疫応答と抗原特異的T細胞応答の両方を惹起する能力である。例えば、本明細書に記載される抗原(1つまたは複数)を発現するL.モノサイトゲネス(L.monocytogenes)は、ワクチン誘導性免疫応答の性質を決定する1型インターフェロン(IFN−α/β)ならびに共調節されるケモカインおよびサイトカインタンパク質のカスケードを誘導することができる。この免疫刺激に応答して、NK細胞および抗原提示細胞(APC)が静脈内ワクチン接種経路後の肝臓またはこの代わりに、例えば、筋肉内、皮下または真皮内免疫感作経路による他のワクチン接種経路後のワクチン接種部位に動員される。ある特定の実施形態では、本発明のワクチンプラットフォームは、対象にワクチンプラットフォームを送達した24時間後におけるIL−12p70、IFN−γ、IL−6、TNFαおよびMCP−1からなる群より選択されるサイトカインおよびケモカインのうちの1つまたは複数、好ましくはこのすべての血清中濃度の上昇を引き起こし;かつワクチンプラットフォームによって発現される1つまたは複数の抗原に対してCD4+および/またはCD8+抗原特異的T細胞応答を誘導する。他の実施形態では、本発明のワクチンプラットフォームはほかにも、マウスモデル系におけるDX5、CD11bおよびCD43などの活性化マーカーのアップレギュレーションによって、または標的細胞として使用された51Cr標識YAC−1細胞を用いて測定されるNK細胞仲介性細胞溶解活性によって示される、常在未熟肝NK細胞の成熟を誘導する。

本明細書に記載されるワクチン組成物は、単独で、または薬学的に許容される補形剤と組み合わせて、しかるべき免疫応答を誘導するのに十分な量で宿主に投与することができる。免疫応答は、特異的免疫応答、非特異的免疫応答、特異的応答および非特異的応答の両方、自然応答、一次免疫応答、適応免疫、二次免疫応答、記憶免疫応答、免疫細胞活性化、免疫細胞増殖、免疫細胞分化およびサイトカイン発現を非限定的に含み得る。本発明のワクチンは、例えば、凍結させて、凍結乾燥させて、懸濁液として、細胞ペーストとして、または固体マトリックスもしくはゲルマトリックスと複合体を形成させて保管することができる。
実施例
DNAの操作、精製およびベクター組立て。
対立遺伝子交換(Camilli,1993)を用いて、必須なリステリア・モノサイトゲネス(Listeria monocytogenes)(Lm)遺伝子セットの遺伝子間領域5’および3’にリコンビナーゼ認識部位(loxP、lox66およびlox71変異体またはfrt)を挿入した。10403S(Bishop,1987)DNAを鋳型として用いたPCRにより、対立遺伝子交換ベクターにリコンビナーゼ部位を付加した。PCRはMyCyclerサーモサイクラー(BioRad、Hercules CA)で高正確性酵素Phusion DNAポリメラーゼ(NEB、Ipswich、MA)を用いて実施した。クローン化に使用したオリゴヌクレオチド(オリゴ)(Integrated DNA Technologies、Coralville、IA)を下の表に列挙する。
RIID菌株の実例となる非限定的な例は、Lmジャイレースの2つのサブユニットをコードしDNA複製時に細菌ゲノムのらせんの導入/解消に関与する細菌遺伝子、gyrB(lmo0006)およびgyrA(lmo0007)の標的化に基づいたものである。構築の第一の段階では、recF(lmo0005)の上流、MATE排出(lmo0003)とyaaA(lmo0004)のコード配列の間にlox71(Albertら,1995)を配列させ、これは既に記載されている対立遺伝子交換(Camilliら,1993)によって実施した。Lm RIID菌株を作製するのに使用する対立遺伝子交換ベクターを設計するために、プライマーPL2863/PL2864を用いたPCRによって標的遺伝子の上流隣接領域を増幅し、標的遺伝子の下流隣接領域をプライマーPL2865/PL2866で増幅した。次いで、oriT(pKSVoriT)を含むよう改変したシャトルベクタープラスミドpKSV7(Smithら,1992)の誘導体内にPCR産物をクローン化して、プラスミドpBHE1937を得た。PCRによって既存のベクターからlox71を含む400bp領域を増幅した後、pBHE1937内にクローン化することによって、lox71配列をlmo0003/lmo0004隣接領域の間に挿入し、プラスミドpBHE2099を得た。プラスミドの配列を確認し、大腸菌(E.coli)SM10内に形質転換してLm内に接合させた。SM10菌株と、actA、inlB、uvrABのコード配列が欠失したDP−L4056の弱毒化生誘導体であるLm菌株BH1959とを交配させた。さらに、この菌株は、自死性菌株およびその非自死性対照の免疫原性をモニタリングするためにinlB遺伝子座に抗原発現カセットを含んでいる(Lauerら,2008に記載される通り)。接合完了体に対立遺伝子交換を実施し、最終的にLm菌株BH3141を得た。
当業者には、ほかのリコンビナーゼ法を用いて感染宿主細胞の細胞質ゾル内での増殖に必要なLm遺伝子を選択的に欠失させることができることは明らかであろう。非限定的な1つの例が、酵母リコンビナーゼFLPをCre/loxP系の代わりにfrt組換え部位とともに用いてLm−RIIDワクチンを作製することである。lox66およびlox71部位をfrt組換え部位に置き換え(図2E)、Creリコンビナーゼの代わりにFLPリコンビナーゼを用いることによって、BH3226と組成が類似した菌株(図2B)を作製した。以下のように、lmo0003とlmo0004との間にfrt部位を挿入することによって、pBHE1937(実施例1に記載されている)に類似した対立遺伝子交換ベクターを構築した:プライマーペア、PL2863/PL3472(MATE排出、lmo0003)およびPL3471/PL2866(yaaA、lmo0004)を用いて、10403S DNAにPCRを実施した。プライマーPL3471およびPL3472により天然のリステリア(Listeria)配列にfrt配列が付加された。第二のSOE PCRを用いて、frt部位が介在する2つの隣接領域を含む単一DNAフラグメント内にPCR産物を組み込んだ。この構築物をPstI/EcoRIフラグメントとしてpKSV7oriT内にクローン化し、pBHE2503を得た。pBHE2503を接合によってLm11内に導入し、対立遺伝子交換を実施して、BH3558を得た。SOE PCR反応の第二のセットを用いて、gyrAとlmo0008との間にfrt組換え部位を導入した対立遺伝子交換ベクターpBHE2522を組み立てた。pBHE2193(実施例1に記載されている)にみられる隣接領域をプライマーセットPL3553/PL3470(gyrA)およびPL3469/PL3552(lmo0008)で増幅した。プライマーPL3469およびPL3470により天然のリステリア(Listeria)配列にfrt配列が付加された。SOE PCRを用いて、frt部位が介在する2つの隣接領域を有するDNAフラグメントを組立て、PCR産物をHindIII/PstIフラグメントとしてpKVS7oriT内にクローン化し、pBHE2522を得た。pBHE2522を接合によりBH3558内に導入し、対立遺伝子交換の後、ジャイレース領域がfrt部位に隣接する菌株BH3578を得た(図4E)。最後に、actAプロモーターからFLPリコンビナーゼを発現するベクターを構築した。FLPリコンビナーゼコード配列をリステリア(Listeria)での発現にコドン最適化し(DNA2.0、Menlo Park CA)、de novo合成してクローン化し、ベクターpJ201:64349をClaI/EagIフラグメントとして得た。actAプロモーターをpPL2のエリスロマイシン耐性誘導体(Lauer,2008)内にクローン化し、FLPコード配列をpJ201:64349からactAプロモーター下流にサブクローン化して、ベクターpBHE2516を得た。pBHE2516の配列を確認し、接合により菌株BH3578内に導入し、tRNAArg遺伝子座に組み込んで、FLP/frt系Lm RIID菌株BH3602を得た。
in vitro成長曲線
BHI(BD Difco、Franklin Lakes、NJ)で一晩培養した培養物を新鮮なBHIで1:100に希釈し、250rpmで振盪しながら37℃で培養した。BioRad SmartSpec3000(BioRad、Hercules、CA)で吸光度(OD600nm)を測定した。あるいは、BHIで一晩培養した培養物を1:100に希釈し、96ウェル平底プレートに150μL/ウェルずつ分注し、Versa maxマイクロプレートリーダー(Molecular Devices、Sunnyvale CA)を用いて増殖をモニターした。
樹状細胞系DC2.4(Shen、1997)における成長曲線を24ウェル組織培養プレート(Costar 3524、Corning、NY)で実施した。10%熱不活性化ウシ胎仔血清(Hyclone)、23.8mM炭酸水素ナトリウム(Sigma)、1×非必須アミノ酸(Cellgro)、2mM L−グルタミン(Cellgro)、1×10−2M HEPES緩衝液(Gibco)、1mMピルビン酸ナトリウム(Sigma)および50μM β−メルカプトエタノール(Sigma、St.Louis、MO)を添加したRPMI1640(Thermo Scientific、Waltham、MA)にDC2.4細胞を1ウェル当たり2×105個播いた。感染には、Lm菌株をBHI中、攪拌せずに30℃で一晩培養した後、RPMIで最終濃度4×106cfu/mLに希釈し、最終感染多重度(moi)が20になるよう0.5mLを用いて各ウェルを感染させた。細胞を45分間感染させ、DPBS(HyClone、South Logan UT)1mlで洗浄し、50μg/mLゲンタマイシンを含有するRPMI完全培地を加えて細胞外の細菌の増殖を抑えた。いくつかの時点で、培地を吸引し、細胞単層をDPBSで洗浄し、滅菌水1mLで細胞単層を低浸透圧により溶解させることによって、細胞内での細菌増殖をモニターした。200μg/mlストレプトマイシン(Teknova、Hollister CA)を添加したBHI寒天プレートで連続10倍希釈物を平板培養した。プレートを37℃で一晩インキュベートし、計数してcfu/ウェルを算出した。
DC2.4細胞に半定量的細胞内ウエスタンブロットを実施した。12ウェル組織培養プレートの各ウェルにDC2.4細胞を3×105個播き、一晩インキュベートした。細胞を1ウェル当たり6×106個の被験Lm菌株に感染させた(MOI20)。細胞を1時間インキュベートし、DPBSで洗浄し、50μg/mLゲンタマイシンを含有するRPMI完全培地を加えた。細胞を37℃/5%CO2でさらに7時間培養した後、各ウェルをDPBS 1mLで洗浄し、1×LDS(4×LDS緩衝液(Life Technologies、Grand Island NY)250μL、TE緩衝液(Fisher Scientific、Waltham MA)650μL、試料還元剤(Life Technologies、Grand Island NY)100μL)150μL中で細胞を溶解させた。細胞溶解物を加熱ブロックで95℃にて10分間加熱し、20μLのアリコートを1×MES緩衝液(Invitrogen)中4〜12%のビス‐トリスPAGEゲルで泳動し、検出用のニトロセルロース膜に転写した。膜をOdysseyブロッキング緩衝液(Li−Cor、Lincoln NE)でインキュベートした。抗原発現のための融合体として使用するActAタンパク質の成熟18アミノ酸アミノ末端を認識するA18Kポリクローナルウサギ抗体を1:4000希釈で用いて、異種抗原を検出した。モノクローナル抗体MAB8001を1:4000希釈で用いて、発現レベルをリステリア(Listeria)P60タンパク質に対して正規化した(Fisher Scientific)。P60発現レベルはcfuと相関する。二次抗体α−MS800Cwおよびα−Rb680(Li−Cor)を1:1000希釈で用いた。ウエスタンブロットをスキャンし、Li−Cor Odysseyシステムで定量化した。
C57BL/6、BALB/c、CD1、CD1nu/nuおよびSCIDベージュマウスをCharles River Laboratories社(Wilmington、MA)から入手した。マウスは米国国立衛生研究所のガイドラインに従って取り扱った。動物プロトコルはすべてAduro BioTech社のIACUCによって承認されたものである。特に明記されない限り、リステリア(Listeria)のワクチン接種は静脈内に5×106で実施した。
実験中、マウス全血から単離したリンパ球にLympholyte−Mammal(Cedarlane Labs、Burlington、NC)およびマウスIFN−γELISpotペア(BD Biosciences、San Jose、CA)を用いてELISpoアッセイを実施して免疫原性をモニターした。実験終了時、脾細胞にELISpotアッセイを実施した。抗マウスIFN−γでコートしたELISpotプレート(Millipore、Billerica、MA)で1ウェル当たり2×105個の細胞をしかるべきペプチドとともに37℃で一晩インキュベートした。ネガティブ対照として、細胞をペプチドなしでインキュベートした。アルカリホスファターゼ検出試薬(Invitrogen、Carlsbad、CA)を用いてマウスELISpotsを発色させ、Immunospotプレートリーダーおよびソフトウェア(CTL Ltd、Cleveland、OH)を用いてスキャンし定量化した。
C57BL/6マウスに各Lm菌株5×106を1回ワクチン接種した。34日後、マウスに2×LD50のWT Lm菌株DP−L4056(Lauer、2002)を攻撃感染させた。3日後、脾臓および肝臓を採取しホモジナイズした。200μg/mLストレプトマイシンを含有するBHIプレートに希釈物を播き、1臓器当たりのcfuを求めた。
第0日および第29日、C57BL/6マウスに5×106cfuの各種Lm菌株をワクチン接種した。2回目のワクチン接種の49日後、マウスの腹腔内にWTワクシニアを1×106pfuで攻撃感染させた。5日後、卵巣を採取し、プラークアッセイを実施して防御のレベルを判定した(Brockstedt、2005)。
第0日、ヒトメソテリンを発現するよう操作したCT26腫瘍細胞系2×105個をBALB/cマウスに静脈内攻撃感染させた。4日後、5×106cfuのLm RIIDをしかるべき対照とともにマウスにワクチン接種し、14日後、同じワクチン接種量で追加免疫した。毎日マウスの体重を測定しモニターした。死亡時、肺を採取し、転移を計数した。
ワクチンが効果的であるためには、免疫原性、効力および安全性の間でのバランスが必要である。実用面での理由から、確立された発酵方法を用いてワクチンを大規模に製造できることがさらに望ましい。Lmは、それが細胞質に接触しそこで増殖するという特性により免疫学的に強力なワクチンプラットフォームとなり、さらに、のちに処理されてMHCクラスI分子上に提示されるコードされた抗原を発現および分泌し、抗原特異的CD8+T細胞応答を刺激するよう操作することができる(BrockstedtおよびDubensky,2008)。野生型Lm菌株またはLmΔactA/ΔinlBなどの弱毒化生Lm菌株はブロス培養で成長および増殖するほか、細胞内でも成長および増殖し、そこでさらに宿主細胞質ゾルに抗原性標的タンパク質を送達して免疫応答を誘導することができる。Lm−RIIDワクチンはブロス培養で容易に成長し宿主細胞にワクチン抗原を送達するよう開発されているが、感染細胞の細胞質ゾル内で「自死する」プログラムを開始して細菌増殖を抑え、ワクチンプラットフォームの安全性が増大するようさらに操作されている(図1)。
ワクチン効力に必要な条件には、免疫学的に重要な関係性での標的抗原の送達がある。Lmベースのワクチンでは、抗原が発現して宿主抗原提示細胞(例えば、樹状細胞)の細胞質ゾルまで送達され、そこでコード抗原が発現し、細菌から細胞質ゾル内に分泌され、次いで抗原が処理されてMHCクラスI分子上に提示されることにより、CD8+T細胞が刺激されなければならない。当業者には、抗原発現の強度がワクチン誘導性免疫応答の強度に影響を及ぼし得ることが理解されよう。マウスDC2.4樹状細胞に感染後のLm−RIIDワクチンによる細胞内でのコード異種抗原発現のレベルを測定した。非限定的な例として、異なる異種抗原をコードする4つの無関係なLm−RIID菌株の抗原発現レベルを測定した。抗原発現カセット構築物はすべて、既に記載されている通り、異種抗原とインフレームでクローン化したリステリア(Listeria ActA)タンパク質(ActAN100)のアミノ末端の100アミノ酸からなる融合タンパク質をコードするものであった(Lauerら,2008)。ActAの成熟アミノ末端に対するポリクローナル抗体を用いて、感染細胞溶解物のウエスタンブロット分析により細胞内での抗原発現を検出した(実施例1に記載されている)。全抗原の発現は、ブロス培養中での発現が最小限に抑えられるactAプロモーターと機能的に連結され、宿主細胞の細胞質ゾル内では約200倍誘導されるものであった(Shetron−Ramaら,2002)。このほか、actAプロモーターをCreまたはFLPリコンビナーゼ発現に使用して、ワクチン抗原の時間的発現と、被ワクチン接種者の感染宿主細胞の細胞質ゾル内での細菌の細胞内死とを連動させた。抗原発現カセットはすべて、既に記載されている通り、部位特異的組込みベクターpPL2の誘導体内にクローン化し、Lm11(弱毒化生菌株)およびBH3618(Lm−RIID)菌株の両方のtRNAArg遺伝子座に組み込んだ(Lauerら,2008)。
L.モノサイトゲネス(L.monocytogenes)(Lm)の静脈内(IV)投与後にマウスで感染する主要な臓器は肝臓と脾臓である(Portnoyら,2002)。弱毒化生LmΔactA/ΔinlBワクチンプラットフォームの中間致死率によって求められる急性毒性は、マウスリステリア症モデルでは野生型Lm(WT Lm)に比して3log超減弱され、このことは、採取した臓器から調製した細胞溶解物におけるコロニー形成単位の定量化によって測定される感染マウスの肝臓および脾臓における迅速な排除に反映される(Brockstedtら,2004)。
組換えL.モノサイトゲネス(L.monocytogenes)は、マウスおよびヒトにおいてコード異種抗原に対する強力なCD4+およびCD8+T細胞免疫を誘導することが示されている(Brockstedtら,2004;Leら,2012)。マウスにおけるLm−RIIDの免疫原性を弱毒化生LmΔactA/ΔinlBおよび不活化されているが代謝活性のあるLm(KBMA;LmΔactA/ΔinlB/ΔuvrAB)のものと比較した。Lm−RIID、LmΔactA/ΔinlBおよびKBMAワクチンの免疫原性の比較を可能にするため、弱毒化生LmΔactA/ΔinlBおよびKBMAワクチンによってコードされているとマウスに様々なCD8+T細胞応答を誘発することが既に示されている5つの規定されたH−2b拘束性主要組織適合複合体(MHC)クラスIエピトープ(Lauerら,2008)をコードする同じAg発現カセットを各ワクチン菌株に含ませた。一連の正確なクラスI拘束性エピトープの使用により、in vivoでの免疫原性評価に最適化された方法が得られ、Lm−RIID、LmΔactA/ΔinlBおよびKBMAワクチンプラットフォームの比較が簡便になる。
本明細書に提供される実施例は、Lm−RIIDワクチンが予めプログラムされた宿主細胞内での自死を自ら開始し、ワクチン接種した宿主からの排除に機能的な免疫応答を必要としないが、弱毒化生LmΔactA/ΔinlBワクチン菌株のワクチン接種に匹敵するコード抗原に特異的な細胞性免疫を誘導する能力を保持していることを示している。しかし、当業者は、効果的な免疫感作の重要な尺度の1つに、ワクチン候補がのちの毒性病原体による攻撃からの防御をもたらし得るかどうかがあることを理解するであろう。
Lm−RIIDワクチンが、ベクターにコードされる抗原に特異的で、同種抗原をコードする病原体による攻撃感染に対する防御をもたらす機能のあるCD4+およびCD8+T細胞免疫を刺激し、その防御は弱毒化生LmΔactA/ΔinlBワクチン菌株に匹敵することが示されたことから、当業者は、Lm−RIIDワクチンにはこのほか、癌免疫療法での用途があることを理解するであろう。効果的な免疫療法の障壁には、しかるべき強度および機能の細胞傷害性CD8+T細胞の誘導を制限し得る標的化された腫瘍関連抗原(1つまたは複数)に対する耐性、生じたT細胞の悪性細胞部位への輸送不良および誘導されたT細胞応答の不十分な持続性があることがよく理解されている(Blankensteinら,2012;Topalianら,2011)。効力を測定する方法の1つは、選択されたプラットフォームが、腫瘍担持動物に投与したときに腫瘍進行を逆行させ、対照に比して生存期間を増加させる能力を評価することである。

- 細菌ゲノム内の細菌の増殖に必須な1つまたは複数の遺伝子が欠失するよう細菌を設計する方法であって、
前記欠失が、前記細菌が哺乳動物宿主内に導入されたときに選択的に生じ、
(i)前記細菌に対して異種性のリコンビナーゼをコードし前記哺乳動物宿内で前記リコンビナーゼの発現を選択的に誘導する制御配列と作動可能に連結されている核酸を前記細菌内に導入することと、
(ii)前記リコンビナーゼが前記哺乳動物宿主内で発現したとき、第一の結合部位および第一の結合部位が隣接する前記細菌の増殖に必須な遺伝子(1つまたは複数)を欠失させる部位特異的組換え事象を触媒し、前記部位特異的組換え事象後に前記細菌が増殖できなくなるよう、前記細菌の増殖に必須な遺伝子(1つまたは複数)の上流に前記リコンビナーゼの第一の結合部位を、また前記細菌の増殖に必須な遺伝子(1つまたは複数)の下流に前記リコンビナーゼの第二の結合部位を前記細菌ゲノム内に導入することと

- 前記細菌が、前記細菌ゲノム内に異種ポリペプチドをコードする外来性核酸配列を含み、前記外来性核酸配列が、前記細菌が哺乳動物宿主内にあるときに前記異種ポリペプチドの発現を選択的に誘導する制御配列と作動可能に連結されている、請求項22に記載の細菌。
