Abstract

本願は、核酸の配列決定方法に関するものである。さらに、本願は、ヌクレオチド類似体および核酸配列決定におけるその使用に関する。
各種の技術および方法が、遺伝子コードの離散マーカー(discrete marker)の広範囲の遺伝子プロファイリングまたは識別パターンおよび全ゲノムのヌクレオチドレベル配列決定などの、遺伝子情報を得るために開発されている。DNA配列の知識は、バイオテクノロジー、法生物学、診断、システムバイオロジー、合成生物学および個人の健康などの多種の応用領域での基礎生物学的研究に不可欠となっている。DNA配列決定の出現は、生物学的研究および発見を有意に促進している。いくつかの技術は、ヌクレオチドレベルで遺伝子配列を読み取るまで開発されているが、このような方法は、時間がかかり、費用もきわめて高い。

塩基結合およびリン酸結合の蛍光物質および消光体は、当該技術分野で周知である。これらは、例えば、Life Technologies(San Diego,California),Sigma−Genosys(The Woodlands,Texas),AnaSpec(Fremont,CA),Eurofins MWG Operon(Huntsville,Alabama),Glen Research(Sterling,Virginia)またはIntegrated DNA Technologies(Coralville,Iowa)から得ることができる。塩基結合蛍光物質の例としては、限定されないが、修飾チミジンまたはウラシル塩基が挙げられ、蛍光物質は、例えば、ウラシル基の5位に結合する。各種長さのリンカーは、蛍光物質を塩基に結合するために用いられてもよい。

ある態様において、蛍光物質が二個以上の光子により励起されてもよい。例えば、ある態様において、FRET中の供与体または受容体蛍光物質の励起は、二個以上の光子によってであってもよい。二個光子と多光子の励起は、例えば、米国特許第6,344,653号および第5,034,613号でさらに記述されている。
標的配列は、本発明の方法により決定される配列を含む。本発明は、多種多様の標的核酸の配列を決定するために使用することができる。標的配列は、完全に未知な配列(例えば、デノボ(de novo)配列決定)、部分的に未知な配列(例えば、SNP識別)を含んでいてもよく、または、完全に既知(例えば、転写産物の存在の確認、または、代替スプライス部位の識別)であってもよい。ある態様において、標的配列は、未知の回数繰り返された既知の配列を含んでいてもよく、例えば、DNAフィンガープリンティング、テロメア分析、および/または特定遺伝性疾患の診断に用いられてもよい。標的配列は、リボ核酸(RNA)、および/または、デオキシリボ核酸(DNA)、例えば、限定されないが、かかる核酸の修飾物、例えば、亜硫酸水素塩の配列決定のためのCpGメチル化を含んでいてもよい。
本明細書に開示される配列決定法の実施には、一般に、鋳型依存性の方式でポリメラーゼ酵素または酵素複合体により取り込まれるヌクレオチド類似体からの信号を検出する検出器の使用が含まれる。このような検出が実行されて、核酸重合反応が起こっている時に、連続取り込みに対応する信号の時間的順序が登録される。
導波管は、チャネル型導波路または平面導波路であってもよい。導波管は、コア層と少なくとも一つのクラッド層を含んでいてもよい。例えば、導波管がチャネル型導波路の場合、導波管はコア層とコア層を囲むクラッド層を含んでいてもよい。別の例として、導波管が平面導波路の場合、導波管はコア層とコア層上に設置される一つのクラッド層、または、コア層を挟む2つのクラッド層を含んでいてもよい。コア層は、少なくとも一つのクラッド層より高い屈折率を有してもよい。励起光は導波管のコア層中で伝播してもよい。検出システムの使用に適する例示的な導波管とその特定の特徴が、2010年3月9日に出願された米国特許出願番号12/720,352;2010年6月11日に出願された米国特許出願番号12/801,503;および2010年7月29日に出願された米国特許出願番号12/805,411に記述されている。
検出システムの態様には、導波管の少なくとも一つのアダプター部位に単一分子対象物を局在させることができる移動可能な光カプラーが含まれる。移動可能な光カプラーはナノスケール粒子であってもよい。移動可能な光カプラーは、ナノスケール球体または非回転楕円体ナノスケール粒子であってもよい。移動可能な光カプラーが導波管中のアダプター部位でドッキングする時、単一分子検出に適する制限された励起空間 (有効励起空間)が形成されてもよく、検出される対象物は、限定空間内に局在してもよい。移動可能な光カプラーがアダプター部位でドッキングする時、第二移動可能な光カプラーが同じアダプター部位でドッキングするのを回避してもよい。
検出システムの検出器が設置されて、対象物から発射する光線を検出してもよい。このような検出器は、上に入射する光線を少なくとも一部吸収し、光線に対応して出力信号を生成することができる光学センサーを含んでもよい。光学センサーは、例えば、P−n光ダイオード、p−i−n光ダイオード、多接合光ダイオード、アバランシェ光ダイオード(APD)、光トランジスタ、量子井戸型赤外線検出器(QWIP)、光導電型光学センサー、光起電型光学センサー、ASIC上薄膜(TFA)、金属−半導体−金属(MSM)光検出器、電荷結合素子(CCD)、CMOSセンサー、または、それらの組み合わせであり得る。
ある態様において、検出器システムは、さらに、導波管のコア層と光検出器との間に、光学フィルターを含んでもよい。ある態様において、光学フィルターは、導波管のクラッド層下側と光検出器間に配置されてもよい。ある態様において、光学フィルターは、導波管の保護層下側と光検出器間に配置されてもよい。ある態様において、保護層下側自身は光学フィルターとして役立ってもよい。光学フィルターは、特定範囲内の波長の光を通過させるが、特定範囲外の波長の光線を少なくとも部分的にブロックしてもよい。従って、光学フィルターの選択により、配列決定複合体から放出する光線を通過させてもよいが、S/N比を改善するために、励起光により生じるノイズを減少させる。

ここで、ラムダファージのゲノムが配列決定される。純化され、線形のゲノムが、適当な反応バッファ中にアトリットル当たり0.1分子で懸濁され、米国特許出願番号13/046,457に記述される検出システムに加えられる。或いは、ゲノムは、環状形態で純化されてもよいし、または、ライゲートされて、環状構造を形成してもよい。どの場合でも、加熱により、二本鎖ラムダゲノムを変性させ、配列決定に備える単一鋳型鎖を形成する。
検出システムの一例は、標的配列と結合するための磁気官能基により表面部分が修飾されたナノ球状の移動可能な光カプラーを利用する。ナノ球状の粒子は、磁気修飾された表面上で、ストレプトアビジンにより化学的に修飾される。配列決定プライマー(結合核酸分子)の配列に相補する配列を含むビオチン化オリゴヌクレオチドプライマーは、ストレプトアビジン修飾ナノ球状と結合し、これによりビオチン化プライマーとナノ球状とが結合する。標的配列はビオチン化プライマーにハイブリダイズし、DNAポリメラーゼが添加されて、反応複合体を形成する。アダプター部位下方に位置する微細加工コイルの使用により、ナノ球状の底部に、導波管のナノウェルの基部(アダプター部位)でのアトリットル体積中に標的配列とプライマーが限定されるように、移動可能な光カプラーをナノウェルに置く。微細加工コイルを流れる電流によりナノ球状がアダプター部位で反応複合体を吸着し捕捉する磁場を生み出し、反応複合体を吸着する磁気修飾された表面が、導波管のコア層と面する。よって、反応複合体は、導波管のコア層表面近くの限定空間のアダプター部位に局在する。

Claims (40)
- 標的核酸のヌクレオチド配列の決定方法であって、
(a)標的核酸配列を含む鋳型核酸、前記鋳型核酸の領域に相補的な配列を含むプライマー核酸、ならびに5’〜3’重合活性および3’〜5’エキソヌクレアーゼ活性を含むポリメラーゼ酵素または酵素複合体を含む反応複合体を提供する工程、
(b)前記反応複合体と複数のヌクレオチド類似体を接触させる工程、ここで前記複数のヌクレオチド類似体の個々のヌクレオチド類似体が、少なくとも一つの塩基対合部分、および前記塩基対合部分を特定するための光検出可能な標識を含む少なくとも一つの標識部分を含む、
(c)前記酵素又は酵素複合体の5’〜3’重合活性により、前記酵素又は酵素複合体が、鋳型依存性の方式で、ヌクレオチド類似体を新生鎖に取り込み、これにより、前記標識部分を前記新生鎖に結合させる工程、
(d)取り込まれたヌクレオチド類似体の前記光検出可能な標識を検出する工程、

(a)標的核酸配列を含む鋳型核酸、前記鋳型核酸の領域に相補的な配列を含むプライマー核酸、ならびに5’〜3’重合活性および3’〜5’エキソヌクレアーゼ活性を含むポリメラーゼ酵素または酵素複合体を含む反応複合体を提供する工程、
b)前記反応複合体と請求項21に定義される化合物を接触させる工程、
c)前記酵素または酵素複合体の5’〜3’重合活性により、前記酵素または、酵素複合体が、請求項21に定義される化合物を新生鎖に取り込み、これにより、基Fが前記新生鎖に結合する工程、
d)塩基B1および必要に応じて存在する塩基B2の同一性および順序を示す前記基Fを検出する工程、
e)前記酵素又は酵素複合体の3’〜5’エキソヌクレアーゼ活性により、前記酵素または酵素複合体が、塩基B1および必要に応じて存在するB2を取り込んだヌクレオチド残基の3’位で前記基Fを除去し、これにより、前記基Fが前記新生鎖から除去される工程;および
f)工程(c)〜(e)を繰り返して、前記標的核酸の配列を決定する工程、
を含むことを特徴とする方法。 - 前記複数のヌクレオチド類似体が、少なくとも4種のヌクレオチド類似体を含み、各種のヌクレオチド類似体が、特有の塩基対合部分、および前記複数のヌクレオチド類似体の他の種の蛍光物質と区別される特有の蛍光物質を含むことを特徴とする請求項1に記載の方法。
- 前記複数のヌクレオチド類似体が、さらに、ヌクレオチド類似体を新生鎖に取り込む時、ヌクレオチド類似体から除去される蛍光消光部分を有するヌクレオチド類似体を含むことを特徴とする請求項30に記載の方法。
- 核酸重合反応で、ポリメラーゼ酵素または酵素複合体により取り込まれるヌクレオチド塩基を決定する方法であって、
(a)ポリメラーゼ酵素または酵素複合体の5’〜3’重合活性および3’〜5’エキソヌクレアーゼ活性の両方を利用し、鋳型依存性の方式で新生鎖の生成をもたらす核酸重合反応を実行する工程、ここで前記反応が以下のものの存在下で行われる、
(i)標的核酸配列を含む鋳型核酸、
(ii)鋳型核酸の領域に相補的な配列を含むプライマー核酸、
(iii)5’〜3’重合活性および3’〜5’エキソヌクレアーゼ活性を含むポリメラーゼ酵素または酵素複合体、
(iv)複数のヌクレオチド類似体、ここで前記複数ヌクレオチド類似体の個々のヌクレオチド類似体が、少なくとも一つの塩基対合部分および少なくとも一つの標識部分を含み、前記標識部分が光検出可能な標識を含む;
(b)前記光検出可能な標識を検出する工程、ここで前記標識が、前記酵素または酵素複合体により前記新生鎖に取り込まれる前記ヌクレオチド類似体に存在する1つまたは複数の塩基の同一性を示す、
を含むことを特徴とする方法。 - 前記検出工程が、先に取り込まれたヌクレオチド類似体の光検出可能な標識が前記酵素または酵素複合体の3’〜5’エキソヌクレアーゼ活性により除去された後、各連続したヌクレオチドの取り込み中に実行されることを特徴とする請求項32に記載の方法。
- 標的核酸の核酸配列の決定方法であって、
(a)(i)標的核酸配列を含む鋳型核酸、
(ii)鋳型核酸の領域に相補的な配列を含むプライマー核酸、
(iii)鋳型依存性の方式でヌクレオチド類似体を取り込む反応部位を含むポリメラーゼ酵素または酵素複合体、
(iv)複数のヌクレオチド類似体、ここで前記複数のヌクレオチド類似体の個々のヌクレオチド複合体が、少なくとも一つの塩基対合部分、および光検出標識を含む少なくとも一つの標識部分を含み、前記類似体が、鋳型依存性の方式で、前記酵素または酵素複合体により、前記新生鎖に取り込まれると、前記類似体は、新生鎖の生成を終了せず、前記酵素または酵素複合体の5’〜3’重合活性により除去される標識を含むヌクレオチド類似体と比較すると、前記ヌクレオチド類似体により、少なくとも一つの延長された検出時間および延長されたインターパルス期間が提供される;
の存在下で核酸重合反応を実行する工程、
(b)各連続した取り込み中に、取り込まれた標識部分を検出する工程、
を含むことを特徴とする方法。 - 検出時間が、前記酵素または酵素複合体の5’〜3’重合活性により除去される標識を含む類似体の検出時間に対して、少なくとも約10倍延長されることを特徴とする請求項34に記載の方法。
- 二つの連続した検出工程が、約0.2〜約1秒で分けられることを特徴とする請求項34に記載の方法。
- 前記ヌクレオチド類似体が、さらに、少なくとも一つの蛍光消光部分を含み、前記酵素又は酵素複合体の5’〜3’重合活性により、前記ヌクレオチド類似体を取り込む時、前記蛍光消光部分が前記ヌクレオチド類似体から除去されることを特徴とする請求項34に記載の方法。
- 前記標識部分が、3’〜5’エキソヌクレアーゼ活性により、前記酵素または酵素複合体により除去されることを特徴とする請求項34に記載の方法。
- 前記標的核酸配列が配列反復を含むことを特徴とする請求項1、32または34に記載の方法。
- 前記標的核酸配列が、(A)n、(T)n、(C)nまたは(G)nから選択される1つ以上の配列反復を含み、nは3より大きい整数であることを特徴とする請求項1、32または34に記載の方法。
