本発明は、定量的増幅反応を実施する新たな方法を提供する。その方法は、プローブ、ポリメラーゼ活性を有している酵素、および3'→5'エキソヌクレアーゼ活性を有している酵素を利用する。多くの場合、プローブの3'ヌクレオチドはミスマッチである。3'ヌクレオチドは増幅反応中にプローブから切断される。その反応は、反応中に放出される切断産物の量を検出することにより定量化される。
本発明は、定量的PCRを実施する新たな方法を提供する。その方法は、3'末端から切断されるオリゴヌクレオチド・プローブの使用を含む。プローブは、ポリメラーゼ活性を有している酵素および3'→5'エキソヌクレアーゼ活性を有している酵素を利用する増幅反応の成分である。従って、多くの場合、ポリメラーゼ活性および3'→5'エキソヌクレアーゼ活性の両方を供給するプルーフリーディング・ポリメラーゼが、反応において利用され得る。本発明の一般的な原理は、図1に図示された態様において例示される。
「ポリメラーゼ」とは、DNAまたはRNAを鋳型として使用したヌクレオチド鎖へのヌクレオチド単位の付加によるポリヌクレオチド合成を触媒する酵素を指す。その用語は、完全な酵素または触媒性ドメインのいずれかを指す。
定量的増幅を実施するための先行技術は、3'標識または二重標識されたハイブリダイゼーション・プローブ、および3'エキソヌクレアーゼ活性を有している酵素を含む反応を利用していない。例えば、以前の出願においては、増幅産物がまず入手され、次いで、増幅産物にハイブリダイズしたプローブからの3'標識放出の量を測定することにより定量化されるか(例えば、米国特許第6,653,078号参照);または3'標識されたオリゴヌクレオチドが、特定のヌクレオチドをクエリーし(queries)、プライマーとして増幅(またはプライマー伸長)反応に参与する(例えば、米国特許第5,391,480号;米国特許第6,248,526号;米国特許出願第20020142336号)。本発明においては、プローブが、鋳型を増幅するプライマーと共に増幅反応に含まれる。さらに、プローブは特定の核酸位置をクエリーせず、典型的には、任意の関心対象の核酸配列を検出するために設計される。本発明のポリメラーゼ、エキソヌクレアーゼ、およびプローブ成分を、さらに詳細に以下に記載する。
多様なポリメラーゼが、本発明の方法において使用され得る。少なくとも5つのDNA依存性DNAポリメラーゼのファミリーが既知であるが、大部分はファミリーA、B、およびCに属する。様々なファミリーの間には構造または配列の類似性はほとんどまたは全く存在しない。大部分のファミリーAポリメラーゼは、ポリメラーゼ活性、3'→5'エキソヌクレアーゼ活性、および5'→3'エキソヌクレアーゼ活性を含む複数の酵素機能を含有しているかもしれない単鎖タンパク質である。ファミリーBポリメラーゼは、典型的には、ポリメラーゼ活性および3'→5'エキソヌクレアーゼ活性を有する単一触媒ドメイン、ならびに補助因子を有している。ファミリーCポリメラーゼは、典型的には、重合活性および3'→5'エキソヌクレアーゼ活性を有するマルチ・サブユニット・タンパク質である。大腸菌においては、DNAポリメラーゼI(ファミリーA)、II(ファミリーB)、およびIII(ファミリーC)という三つの型のDNAポリメラーゼが見出されている。真核細胞においては、三つの異なるファミリーBポリメラーゼ、DNAポリメラーゼα、δ、およびεが、核複製に関与しており、ファミリーAポリメラーゼ、ポリメラーゼγが、ミトコンドリアDNA複製のために使用されている。その他の型のDNAポリメラーゼには、ファージ・ポリメラーゼが含まれる。
本発明は、3'→5'末端核酸分解(exonucleolytic)活性を有している酵素を利用する。さらに、典型的な態様において、3'→5'エキソヌクレアーゼは、優先的に3'ミスマッチ・ヌクレオチドを切断する、即ち、標的DNAにハイブリダイズした際、オリゴヌクレオチドの3'末端においてマッチまたはミスマッチのヌクレオチドを異なった形で切除する能力を有している、(典型的には、プルーフリーディング・ポリメラーゼに由来する)プルーフリーディング活性である。3'→5'エキソヌクレアーゼ活性は、ポリメラーゼ、例えば、プルーフリーディング・ポリメラーゼまたはその他のエキソヌクレアーゼ分子により提供され得る。適当な酵素には、上記のプルーフリーディングDNAポリメラーゼ、ならびに大腸菌のエキソヌクレアーゼIIIおよびその他の生物から単離された類似の酵素が含まれる。
いくつかの態様において、環境温度におけるプライマー二量体および非特異的な増幅産物の生成を減少させる「ホットスタート」法を利用することが有益である。多数のホットスタート法が既知である。これらには、ポリメラーゼの物理的分離、低温における伸長反応を阻害する核酸添加剤の使用、およびポリメラーゼの活性部位に対する修飾が含まれる。多くの場合、「ホットスタート」ポリメラーゼを使用することが望ましいかもしれない。ホットスタート・ポリメラーゼにおいては、典型的には、ある分子が活性部位において酵素と結合している。その分子は、高温(例えば、95℃)で除去される。その分子は、抗体、ペプチド、または小さな有機分子であり得る。例えば、ホットスタートは、環境温度において高い親和性で阻害的にポリメラーゼと結合する抗体を使用して達成され得る。複合体は、高温の予備加熱工程において解離させられる。
オリゴヌクレオチド・プライマーおよびプローブは、例えば、当業者に周知のホスホトリエステルおよびホスホジエステルを使用した方法のような任意の適当な方法を使用して調製され得る。いくつかの態様において、一つ以上のホスホロチオエート(phosporotioate)結合が、プローブに含まれてもよい。オリゴヌクレオチドは、マイナーグルーブ結合剤(さらに後述される)、挿入剤等により、塩基部分、糖部分、またはリン酸骨格において修飾されてもよい。

典型的な適用において、反応中に3'エキソヌクレアーゼ活性により生じた切断産物の量は、検出可能な量のDNAを生じるために必要とされるサイクル数を表す、閾サイクル数(Ct)の値に基づき決定される。Ct値の決定は、当技術分野において周知である。簡単に説明すると、PCR中、形成されたアンプリコンの量が増加するにつれ、シグナル強度が測定可能なレベルにまで増加し、後期のサイクルにはプラトーに達し、そこで反応は非対数期へと入る。反応の対数期の間、サイクル数に対してシグナル強度をプロットすることにより、測定可能なシグナルが入手される特定のサイクルが推定され得、PCRの開始前の標的の量を計算するために使用され得る。Ctを決定する例示的な方法は、例えば、加水分解プローブに関して、Heid et al., Genome Methods 6:986-94,1996に記載されている。
プローブは、付加的な成分も含み得る。これらには、マイナーグルーブ結合タンパク質および/または修飾された塩基DNAプローブが含まれる。コンジュゲートされたマイナーグルーブ結合(MGB)基は、一本鎖DNA標的と共に極めて安定的な二重鎖を形成し、より短いプローブがハイブリダイゼーションに基づくアッセイのために使用されることを可能にする(例えば、米国特許第5,801,155号)。従って、いくつかの態様において、マイナーグルーブ結合基も、プローブに、例えば、プローブの5'末端に含まれる。多様な適当なマイナーグルーブ結合剤が文献に記載されている。例えば、米国特許第5,801,155号;Wemmer & Dervan,Current Opinon in Structural Biology 7:355-361(1997);Walker,et al., Biopolymers 44:323-334(1997);Zimmer & Wahnert, Prog.Biophys.Molec.Bio.47:31-112(1986);およびReddy,et al., Pharmacol.Therap.84:1-111(1999)を参照のこと。リンカーを通してMGB(およびその他の部分)をオリゴヌクレオチドに付着させるための適当な方法は、例えば、米国特許第5,512,677号;第5,419,966号;第5,696,251号;第5,585,481号;第5,942,610号、および第5,736,626号に記載されている。
本発明の増幅反応は、多重反応条件下でも実施され得る。多重反応は、複数のハイブリダイゼーション・プローブを使用して、複数の標的核酸配列の存在を検出することができる。各プローブは、別個のシグナルを提供する異なる標識、例えば、フルオロフォア(fluorophor)で標識される。
これらの実施例は、リアルタイムqPCR反応においてプルーフリーディングDNAポリメラーゼが使用され得ることを示す。
実施例1 プルーフリーディング活性を有しているポリメラーゼおよび二重標識されたプローブを使用した定量的PCR
プロセッシビティ増強ドメインを有するピロコッカス・ポリメラーゼであるプルーフリーディングDNAポリメラーゼPhusion(商標)を、二重標識されたプローブを用いたリアルタイムqPCR反応において使用した。このアッセイ法を、TaqMan(商標)プローブを使用したアッセイ法と比較した。プローブは以下に示される。プローブは、5'末端を蛍光色素(Cy5)で、3'末端を消光剤(BHQ-2)で標識されている。プルーフリーディング・アッセイ法において使用されたプローブは、ミスマッチ3'ヌクレオチドを有している。それは、最後の二つの塩基間にホスホロチオエート(phosporotioate)結合も有しているが、そのような結合の包含は任意である。

プローブは、グリセルアルデヒド3-リン酸デヒドロゲナーゼ(GAPDH)鋳型を使用したqPCR反応の中にあった。PCR反応において使用されたプライマーおよびプローブの相対位置は、図2に示される。

プローブ配列選択性が3'→5'エキソヌクレアーゼ活性により示されるか否かを試験するために、異なる3'末端を有しているプローブを、本発明のqPCR反応において試験した。この実施例におけるエキソヌクレアーゼ活性は、実施例2において利用されたもののようなexo+pol-酵素であった。まず、異なる3'末端を有するプローブに対する3'→5'エキソヌクレアーゼ活性を試験するために、3'→5'エキソヌクレアーゼ・アッセイ法を使用した。結果は、プローブの最後の10塩基、例えば、最後の5塩基の配列が、exo+pol-酵素の3'→5'エキソヌクレアーゼ活性に影響を与えることを示した。結果は、TCAGCという(ミスマッチ前の)3'末端配列を有しているプローブが、最も高いexo活性を有しており、他の配列と比較して本発明のqPCR反応における改良された性能を提供することを証明した。5塩基DNAエレメントには1024通りの可能な配列が存在するため、付加的な配列も、qPCR反応における改良された性能パラメータを提供するかもしれない。鋳型とミスマッチである3'末端ヌクレオチドの前にTCAGCを有するよう設計されたプローブの例は、図7に提供される。プローブは、以下の標的配列に対するものである:GUSB:ベータ・グルクロニダーゼ;PGK:ホスホグリセリン酸キナーゼI;TFRC:トランスフェリン(transferrrin)受容体;RPLP:ラージ・リボソーマル・プロテイン(large ribosomal protein);GAPD:グリセルアルデヒド3-リン酸デヒドロゲナーゼ。

いくつかの態様において、ある種のプローブは、他のものより効率的にエキソヌクレアーゼ活性により切断される。これは、プローブの配列に一部関係しているかもしれず、異なるエキソヌクレアーゼ活性も、他のものより効率的であるかもしれない。この実施例においては、異なるファミリーBポリメラーゼを評価した。以下にさらに記載される結果は、異なるファミリーBポリメラーゼが同一プローブにより異なるexods/exoss比率をもたらすことを示した。いくつかの態様において、より高いexods/exoss比率を有するポリメラーゼは、本発明のqPCRにおいて、低いexods/exoss比率を有するものより優れていた。

Claims (46)
- 増幅反応において標的核酸を定量化する方法であって、
i)標的核酸を増幅するために増幅プライマーがポリメラーゼにより伸長され;
ii)プローブが標的核酸に特異的にハイブリダイズし、その際、3'ヌクレオチドがプローブから切断されるような条件の下で、
標的核酸を含む鋳型を、増幅プライマー、3'ヌクレオチドを有するプローブ、ポリメラーゼ、および3'→5'エキソヌクレアーゼ活性を有する酵素と共にインキュベートする段階、ならびに
切断産物の量を検出し、それにより標的核酸を定量化する段階を含む、方法。 - プローブの3'ヌクレオチドがミスマッチである、請求項1記載の方法。
- プローブの3'ヌクレオチドのうちの2個以上がミスマッチである、請求項2記載の方法。
- プローブが3'ミスマッチ・ヌクレオチドに隣接した3'末端にTCAGCを有する、請求項2記載の方法。
- 切断された3'ヌクレオチドの量を検出する段階が、Ctを決定することを含む、請求項1記載の方法。
- 3'→5'エキソヌクレアーゼ活性を有する酵素およびポリメラーゼが同一ポリペプチドである、請求項1記載の方法。
