Abstract

发明背景
胚胎干细胞能够分化为多种类型的人体细胞。大部分体细胞是终末分化细胞,并被认为缺乏转变成其它类型体细胞的能力。近来在诱导型多能干细胞(iPSC)和转分化领域的进展已经改变了这一模式。通过病毒转导异位表达四种转录因子,Oct4(例如SEQ IDNO:1)、Sox2(例如SEQ ID NO:2)、Klf4(SEQ ID NO:3)以及cMyc(例如SEQ IDNO:4),体细胞可以被重编程为诱导型多能干细胞(iPSC)(Okita等,Nature448,313-317(2007);Takahashi和Yamanaka,Cell126,663-676(2006))。许多可能降低风险的改进型遗传学方法被进一步开发出来以生成iPSC,包括采用非整合型腺病毒来递送重编程基因(Stadtfeld等,Science322,945-949(2008)),瞬时转染重编程质粒(Okita等,Science322、949-953(2008)),piggyBac转座子系统以及可被Cre切除病毒等(Soldner等,Cell136,964-977(2009);Woltjen等,Nature458,766-770(2009))。此外,在某些细胞类型中利用内源性基因表达的策略也使得重编程更容易和/或需要的外源基因更少(Aasen等,NatBiotechnol26,1276-1284(2008);Kim等,Nature454,646-650(2008);Shi等,Cell Stem Cell2,525-528(2008b))。而且,还发现了能够增强重编程效率和替代某些重编程因子的小分子(Huangfu等,Nat Biotechnol26,795-797(2008a);Huangfu等,Nat Biotechnol26,1269-1275(2008b);Li等,Cell Stem Cell4,16-19(2009);Shi等,Cell Stem Cell3,568-574(2008a);Shi等,Cell Stem Cell2,525-528(2008b))。然而,现有的所有这些方法仍然涉及使用遗传物质,其可能向目标细胞中引入外源序列中的未知的、不需要的,或者甚至有害的基因组修饰,而且这些方法对转基因的表达水平也没有足够的控制。本领域需要不依赖于或不引入外源遗传物质来重编程细胞。
关节软骨是高度有序的组织,其细胞密度低,而且营养供应有限。一旦外伤或者退行性关节炎损伤关节软骨,则其再生能力有限。骨关节炎(OA)是最常见的关节疾病,使数百万人遭受着包括关节剧烈疼痛,水肿以及弹响症状的折磨。旨在修复软骨的手术会造成纤维软骨,虽然暂时缓解疼痛,但是因纤维软骨对剪切力耐受差,所以并不是长期解决方案。另一方面,透明软骨作为关节软骨在动关节处提供缓冲和润滑。透明软骨细胞外基质包含由II、IX和XI型胶原蛋白分子,蛋白聚糖以及其他基质蛋白质组成的胶原纤维,并且其比纤维软骨要耐久得多。因此,修复软骨损伤的目的就在于再生有序的透明软骨。通过透明软骨而非纤维软骨来使软骨损伤愈合仍然是一个具有挑战性的临床问题。
一种名为微骨折的手术操作涉及在损伤软骨区域下方的软骨下骨髓腔钻小孔。这引起缺损位点出血和诱导血凝块形成。该血凝块包含来自骨髓的间充质干细胞(MSCs),MSCs具有分化成软骨母细胞和软骨细胞的潜能。但是,如同其他手术操作,其所形成的软骨是纤维软骨。
发明概述
本披露的一方面涉及将生物样品重编程为成软骨样品的转导物质。重编程的成软骨样品能够通过再生或生成软骨,优选透明软骨,来修复软骨损害或者损伤。转导物质包含效应结构域,一旦转导进入生物样品,其就能够使生物样品发生重编程改变。在某些实施方式中,效应结构域是选自于下组的多肽:Sox9、Sox6、Sox5、c-Myc、Klf4、Mef2C、Trps1、Gli3、Runx2、Dlx5、Dlx6、GATA-6和Baf60c,及其同源序列,以及其任意组合。在某些实施方式中,效应结构域本身能够转导进入生物样品。

在某些实施方式中,转导物质能够选择性转导进入一种或多种特定生物样品中,或者在生物样品周围特定环境中变得可转导。

在某些实施方式中,本披露所用的转导物质是指非DNA或非来源于DNA的物质或分子,但能够穿过或转导或被穿过生物样品膜(例如,细胞膜),以至于转导物质可以从生物样品外部进入或被带入生物样品内部,并发挥重编程功能。例如,转导物质可以与细胞表面受体相互作用,通过受体介导的内吞作用促进物质进入细胞。

效应结构域是一旦在生物样品内部就能够使生物样品发生重编程改变的基序或分子。效应结构域可以与生物样品中(例如,在细胞质中或细胞核中)的分子(例如,蛋白、DNA、RNA、糖以及脂质)相互作用,导致如增殖、分化、去分化、转分化、反分化、转决定、凋亡以及形态发生等改变。效应结构域可以是:1)多肽,或多肽片段或多肽模拟物;2)多聚核苷酸,一旦转导或整合入生物样品的基因组,其就不能被基因表达,也不会导致遗传修饰,但是仍然能够与生物样品中分子相互作用(例如,核酶、反义分子、siRNA或miRNA、寡核苷酸及诸如此类);以及3)小分子或其它化学化合物(例如,化学治疗药物)。
在某些实施方式中,效应结构域本身是可转导的,例如PDX1(例如SEQ ID NO:9)以及NeuroD(例如SEQ ID NO:7)。

在进行序列比对后,必要时引入间隔使相同氨基酸数目达到最多后,氨基酸序列一致性百分比定义为候选氨基酸序列与对比氨基酸序列相同的氨基酸残基的百分比。所述氨基酸残基的保守替代可以认为或可以不认为是相同残基。本申请中使用的“保守替代”是指将一个氨基酸残基用另一个具有相似理化性质(例如,疏水性和侧链分子体积)的氨基酸残基替代。

激活的细胞穿膜肽或结合物(ACPP)包括阳离子的CPPl、CPP2、PTD或超荷电蛋白质以及中和性阴离子对应物。在某些实施方式中,阳离子的CPPl、CPP2、PTD或超荷电蛋白质和阴离子对应物的结合通过非共价相互作用(例如电荷-电荷相互作用)和/或共价可剪切的接头(例如基质金属蛋白酶(MMP)可剪切的序列)。在非共价相互作用被破坏和/或可剪切的接头被剪切之前,ACPP转导进入细胞被抑制。例如,不限定于任何理论,阴离子对应物包括一种或多种pH敏感基团,如磺胺类基团,其在pH7.4(血流中的pH值)时被质子化,在弱酸性pH(例如pH6.8)时变为中性。因此,在弱酸性微环境中(例如在肿瘤或癌中或周围),阳离子的CPPl、CPP2、PTD或超荷电蛋白质和阴离子对应物间的电荷-电荷相互作用可以被破坏。血流中的MMP浓度比肿瘤或癌周围微环境中要低。因此,MMP可剪切的序列在血流中不会被剪切,但在肿瘤或癌周围的环境中被剪切。阳离子的CPPl、CPP2、PTD或超荷电蛋白质不再被阴离子对应物所中和,因此被暴露以促进向细胞(例如肿瘤或癌细胞)内转位。在某些实施方式中,CPPl、CPP2或PTD是TAT。在某些实施方式中,阴离子对应物包括pH敏感性聚合物(例如两嵌段聚合物),其包含pH-敏感性基团(例如磺胺类基团)。

转导结构域与效应结构域的结合通过共价键、非共价作用或通过接头结合。因此,可以通过分别获得转导结构域和效应结构域,再通过共价键或非共价相互作用(例如,排斥作用、偶极作用、氢键作用、色散作用、电荷-电荷相互作用、溶剂、反离子和熵效应以及水和疏水效应)将其结合在一起而得到转导物质。在某些实施方式中,通过将效应结构域与转导结构域混合而制备转导物质。另外,也可以通过从天然资源中分离或者重组制备而得到转导物质。当两个结构域都是肽或多肽时,效应结构域可以连接于转导结构域的N-末端或C-末端,可以通过化学合成或通过重组技术重组而制备转导多肽。
在某些实施方式中,转导物质包含天然可转导的效应结构域,以及通过共价或非共价作用结合于效应结构域的转导结构域。

实施例1将体细胞重编程为诱导型多能干细胞(iPSCs)

用第0047段描述的蛋白转导条件来重编程报告OG2/Oct4-GFP报告基因的MEF细胞。细胞进行4轮处理。在每轮处理中,成纤维细胞(初始以5×104个细胞/孔的密度接种于6孔板中)首先在加入或不加入1mM丙戊酸(VPA,酶组蛋白去乙酰化酶1(HDACl)的抑制剂)的mESC生长培养基中用8μg/ml转导物质Oct4-11R、Sox2-11R、Klf4-11R和cMyc-11R处理过夜,随后更换为不含转导物质和VPA的相同培养基,在下一轮处理前再培养36小时。完成转导物质的重复蛋白转导后,将已处理的细胞转移至已辐射过的MEF滋养细胞上并在mESC生长培养基中培养,直到第30-35天左右出现集落(图4A)。当细胞用Oct4-11R、Sox2-11R、Klf4-11R和cMyc-11R转导并以VPA处理后,每5×104个细胞得到3个GFP+的集落,当细胞用Oct4-11R、Sox2-11R或Klf4-11R分别转导并以VPA处理后,每5×104个细胞得到1个GFP+的集落。随后将那些最初的GFP+的集落在常规mESC生长条件下传代产生piPS细胞,并进一步鉴定。
生成的小鼠piPS细胞稳定扩增20代以上,形态上与经典mES细胞难以辨别,形成了紧密凸起的集落(图4B和4C)。以免疫细胞化学和染色法检查,它们表达典型的多能标记,包括ALP(图4D)、Oct4、Nanog、Sox2以及SSEAl(图4E)。RT-PCR分析确认了这些多能标记和其它多能基因的内源基因表达(图4F)。单细胞存活分析也表明,piPS在无滋养细胞和N2/B27化学确定条件下,以Oct4阳性集落的形式有效地进行克隆扩增。而且,Oct4启动子的亚硫酸氢盐基因组测序分析表明,它在piPS细胞中被去甲基化,这与mES细胞相似,然而MEF的Oct4启动子却是被超甲基化的(图4G)。该结果进一步提示了在这些piPS细胞中多能转录程序的重新活化。
为了检查piPS细胞的发育潜能,进行了用类胚胎体(EB)的标准体外分化或化学确定的单层阶梯分化以及体内嵌合体分析。piPS细胞有效地形成了悬浮的EB,分化为三层初始胚层的细胞,包括原始内胚层(AFP、Sox17)、前肠内胚层(FoxA2)、胰腺细胞内胚层(PDX1、Pax6)、中胚层(Brachyury)以及神经(Soxl)和神经元细胞(βΙII-微管蛋白)外胚层(图5和6A)。这些piPS细胞与8-细胞胚胎聚集后,被有效地包含进囊胚的内细胞团中,聚集后的胚胎被移植入小鼠后,在体内形成具有生殖系转化能力的嵌合体(图6B),如图6B底所示,7个胚胎中的2个中的生殖腺组织中都观察到Oct4-GFP+细胞。这些体外和体内的鉴定共同确认了,纯化的转导物质Oct4-11R、Sox2-11R、Klf4-11R和cMyc-11R能够将MEF重编程为在形态和功能上都与常规mES细胞相似的piPS细胞。
实施例2在小鼠中通过转导物质His6-Ngn3-11R、His6-PDXl-11R和His6-MafA-11R将肝脏和胰腺外分泌细胞重编程为产生胰岛素的β细胞。
将聚精氨酸蛋白转导结构域通过接头(SEQ ID NO:55)分别融合于每个重编程蛋白(Ngn3、PDXl和MafA)的C-末端以分别形成His6-Ngn3-11R、His6-PDX1-11R和His6-MafA-11R(图7)。His6(SEQ ID NO:59)的加入有助于蛋白纯化。这些聚精氨酸融合蛋白以包涵体形式在大肠杆菌中表达,随后溶解、再折叠并进一步纯化以制备转导物质His6-Ngn3-11R、His6-PDX1-11R和His6-MafA-11R。以质谱分析法和Western印迹分析法确认蛋白身份。
6只CD-1小鼠(Charles River Laboratory)分成两组:处理组和对照组。对处理组中的每只小鼠(小鼠-4、小鼠-5和小鼠-6)通过腹腔注射(IP)转导物质His6-Ngn3-11R(lmg/kg)、His6-PDX1-11R(l mg/kg)和His6-MafA-11R(l mg/kg),对照组中的每只小鼠(小鼠-1、小鼠-2和小鼠-3)注射BSA(l mg/kg)。当针头穿透每只小鼠的腹膜时,没有青褐色或黄色的穿刺物。7天内每天重复注射。在完成所有注射后的第3天,处死处理组和对照组的小鼠。小鼠肝脏和胰腺以1×PBS清洗并用4%多聚甲醛固定过夜。然后按照石蜡包埋标准操作规程处理肝脏和胰腺组织。用组织显微切片机按常规制备5微米厚的组织切片,铺在标准组织玻片上。处理组织片期间以二甲苯溶解组织中的石蜡。用常规方法进行组织切片,组织和免疫组织化学染色。对于间接荧光-抗体(IFA)分析,切片用0.05%Tween-20(TBST)和3%BSA在室温封闭1小时,与小鼠抗胰岛素抗体(Invitrogen)4℃孵育过夜。切片以PBS在室温洗涤三次洗15分钟,与异硫氰酸荧光素(FITC)结合的猪抗小鼠抗体(KPL)在室温孵育2小时。同样浓度的小鼠IgG用作同型对照。将抗DAPI抗体加入切片作为核标记。如前述清洗切片,用水相封片剂(Biomeda,Foster City,CA)封片。在显微镜(Olympus BX51,San Diego,CA)下鉴定内皮标记,用MicrosuiteBiological Suite程序(Olympus BX51,San Diego,CA)分析合并后的细胞(图8-11)。结果表明,相比于对照组(图8),处理组在肝脏中具有更多的产生胰岛素的细胞(图9)。对照组的胰腺显示出一簇产生胰岛素的细胞(图10),而处理组的胰腺在更大的区域显示出产生胰岛素的细胞(图11)。因此,结果显示转导物质His6-Ngn3-11R、His6-PDXl-11R和His6-MafA-11R的处理将肝脏和/或胰腺细胞转变为产生胰岛素的细胞。
实施例3用转导物质Foxp3重编程T细胞并将它们编程为Treg细胞。
将聚精氨酸蛋白转导结构域通过接头(SEQ ID NO:55)融合于每个重编程蛋白Foxp3的C-末端以形成His6-Foxp3-11R(图7)。His6(SEQ ID NO:59)的加入有助于蛋白纯化。聚精氨酸融合蛋白以包涵体形式在大肠杆菌中表达,随后溶解、再折叠并进一步纯化以制备转导物质His6-Foxp3-11R。以Western印迹分析法确认蛋白身份。
从供体处收集100ml健康人血液,用Histopaque-1077(Sigma-Aldrich,St Louis,MO)通过密度梯度离心分离外周血单核细胞(PBMCs)。用磁珠选择法(Miltenyi Biotec,Auburn,CA)去除CD14+单核细胞。简而言之,108PBMC与200μL抗CD14微珠(MiltenyiBiotec)在冰上孵育30分钟。用含有2%FCS的冷1×PBS清洗细胞,300g离心10分钟,然后用含2%FCS的1×PBS重悬。将细胞悬液加入磁柱,用含2%FCS的1×PBS清洗3次,使未结合的细胞流出。300g离心10分钟收获PBMC/单核细胞-。
在37℃和5%CO2条件下,在6孔板(Becton Dickinson、Gaithersburg、MD)中培养PBMC/单核细胞-,供以10%FBS、非必须氨基酸、2mM谷氨酸盐、1mM丙酮酸盐、25mM HEPES、200单位/ml青霉素和链霉素。培养1小时后,将His6-Foxp3-11R(l0μg/ml,20μg/ml或50μg/ml)加入细胞。将BSA(l00μg/ml)加入另一孔中作为对照。培养两天后加入同样浓度的His6-Foxp3-11R或BSA。培养5天后,细胞以PBS清洗两次。细胞重悬于100μL稀释液并加入兔抗人CD25培养90分钟。以含2%FCS的冷1×PBS清洗3次,然后将结合PE的小鼠抗人CD4以及结合FITC的山羊抗兔IgG在冰上加入细胞,放置60分钟。将结合PE的小鼠IgG和兔IgG与另一组细胞孵育作为同型对照。PBS清洗细胞,以Beckman Coulter FC500细胞计数仪和Cytomics CXP软件(Beckman Coulter、Fullerton、CA)进行流式细胞计数分析(图12和13)。结果表明,转导物质His6-Foxp3-11R的处理使得CD4+CD25+T细胞(Treg细胞)显著增加,而且这种增加是蛋白剂量依赖的。

实施例4.骨髓衍生的MSC的重编程以及用超荷电Sox9将MSC重编程为成软骨细胞。
生物活性的超荷电Sox9(scSox9,也称为scGFP-Sox9-11R,其序列如图22(n)所示)是利用分子工程技术将Sox9与超正电荷绿色荧光蛋白(scGFP)融合而生成的。简单而言,先优化编码scSox9的cDNA序列以使得在大肠杆菌中高水平表达蛋白质,随后进行合成。接下来,将该基因亚克隆到载体pET-15b中,随后将该蛋白表达载体转化进入BL21(DE3)感受态细胞。最终,从大肠杆菌培养物中产生,重折叠,并纯化出该融合蛋白。
将传至第五代的人皮肤成纤维细胞系(HHF)和人骨髓来源的间充质干细胞(MSC)与10μg/ml scSox9或者10μg/ml scGFP(阴性对照)以单层或细胞聚集形式在DMEM培养液中37℃共培养。与scSox9孵育1小时后,清洗细胞并于荧光显微镜下观察。HHF和MSC均显示细胞内绿色荧光,表明scSox9进入到这些细胞中(图23)。
MSC培养于含10%FBS的低糖(1.5g/l)DMEM中,并添加scSox9或者缓冲液。与缓冲液处理的MSC相比,scSox9处理的MSC的细胞数经72小时培养增加了2倍。结果显示scSox9能诱导MSC增殖和分化而不需要额外的生长因子。
接下来,研究MSC向软骨细胞的分化。MSC培养于含1%FBS的高糖(4.5g/l)DMEM中,并添加10μg/ml scSox9。24小时后,培养液更换为含0%FBS的高糖DMEM,不添加额外的scSox9。持续培养14天。早在48小时时,scSox9处理的MSC形态开始转变为软骨样细胞,该形态在培养过程中持续21天。这些形态改变细胞的甲苯胺蓝染色呈阳性,证明了聚集蛋白聚糖的生成和软骨细胞的功能(图25),该聚集蛋白聚糖是关节软骨中糖蛋白的主要成分之一。结果显示scSox9诱导MSC分化为软骨细胞。
此外,scSox9诱导II型胶原蛋白表达并下调I型和X型胶原蛋白生成(图26-27)。将人骨髓来源的MSC以单层(图26A和B)或者聚集体(图26C和D)形式与10μg/mlscGFP(图26A和C)或scSox9(图26B和D)共培养以生成软骨。第14天,收集聚集体并速冻。使用小鼠抗人II型胶原蛋白单克隆抗体对冰冻切片染色(过氧化物酶免疫染色)。如图26所示,与scGFP培养的MSC仅形成很差的聚集,而与scSox9培养的MSC呈现II型胶原蛋白阳性,并且形成良好的聚集。
MSC培养于含1%FBS的高糖(4.5g/l)DMEM中,并仅添加缓冲液或者10μg/mlscSox9。处理12小时和48小时后,提取RNA并采用TaqMan探针法进行RT-PCR检测I型、II型和X型胶原蛋白(Col)mRNA的表达。表达与GAPDH相比。如图27所示,scSox9诱导增加II型胶原蛋白但降低I型和X型胶原蛋白的表达。
X型胶原蛋白典型表达于肥大软骨细胞中,II型胶原蛋白表达于纤维软骨,而更优的透明软骨则表达I型胶原蛋白。数据表明scSox9在促进软骨生成的同时,抑制软骨细胞肥大和骨的生成。最重要的是,一次添加scSox9即足以诱导MSC分化为成软骨细胞并维持软骨细胞的表型。
这些体外数据证明scSox9能够进入骨髓来源的MSC,并诱导软骨生成和维持软骨细胞的表型。
Claims (37)
1.一种包含效应结构域的转导物质,其中所述效应结构域为多肽、小分子或多核苷酸,并且其中所述多肽选自:Sox9、Sox6、Sox5、c-Myc、Klf4、Mef2C、Trps1、Gli3、Runx2、Dlx5、Dlx6、GATA-6、Baf60c、其同源序列和其任意组合。
2.如权利要求1所述的转导物质进一步包含蛋白,所述蛋白选自:Oct4、Klf4、Lin28、Nanog、cMyc、Ngn3、PDX1、MafA、NeuroD、Foxp3、Foxo1、Foxo3、其同源序列和其任意组合。
3.如权利要求1所述的转导物质,其中所述同源序列指的是与所述蛋白中至少一个的序列至少70%相同的氨基酸序列。
4.如权利要求3所述的转导物质,其中所述同源序列与所述蛋白中至少一个具有基本相同的活性。
5.如权利要求1所述的转导物质进一步包含转导结构域。
6.如权利要求5所述的转导物质,其中所述转导结构域与效应结构域共价、非共价或通过接头相连接。
7.如权利要求1所述的转导物质,其中所述效应结构域是天然可转导的。
8.如权利要求1所述的转导物质,其中所述效应结构域选自Sox9、Sox6、Sox5、c-Myc、Klf4、Mef2C、Trps1、Gli3、Runx2、Dlx5、Dlx6、GATA-6、Baf60c、其同源序列和其任意组合。

11.如权利要求9所述的转导物质,其中所述细胞靶向性肽是具有选自下列氨基酸序列的多肽:NGR、RGD、SEQ ID NO:45、SEQ ID NO:46、SEQ ID NO:47、SEQ ID NO:48、SEQ ID NO:49、SEQ ID NO:50、SEQ ID NO:51、SEQ ID NO:52、SEQ ID NO:53、SEQ IDNO:54和SEQ ID NO:58。

33.一种治疗生物体的软骨损伤相关的疾病或状况的方法,包括:从所述生物体中取出生物样品;将所述生物样品暴露于如权利要求1所述的转导物质;并将所述转导物质转导过的所述生物样品移植回所述生物体。
34.一种开发基于细胞的疗法的方法,所述疗法针对软骨损伤相关的疾病或状况,所述方法包括:
通过将iPSC、胚胎干细胞、祖细胞或分化细胞暴露于至少一种如权利要求1所述的转导物质中而使所述iPSC、所述胚胎干细胞、所述祖细胞或所述分化细胞重编程为可移植的成软骨细胞;
将所述可移植的成软骨细胞移植进生物样品或生物体中;以及
评估所述可移植的成软骨细胞的治疗效果。
35.一种开发疾病模型的方法,包括:
将iPSC、胚胎干细胞、祖细胞或分化细胞暴露于至少一种如权利要求1所述的转导物质中而使之重编程为可移植的成软骨细胞;
将所述可移植的成软骨细胞移植进生物样品或生物体中;
开发具有所述可移植的成软骨细胞的疾病模型。
36.一种开发药物筛选或毒性模型的方法,包括:
通过暴露于至少一种权利要求1所述的转导物质而重编程iPSC、胚胎干细胞、祖细胞或分化细胞为成软骨细胞;并且
用所述成软骨细胞来筛选不同化合物的效果和/或毒性。
37.一种识别效应结构域的方法,所述方法包括
将测试效应结构域共价结合于转导结构域以形成测试转导分子;
将测试分子暴露于生物样品,以及
测定生物样品转导为成软骨样品的重编程水平。
