已经证实,核酸酶,包括工程化为与靶位点特异性结合的锌指核酸酶和归巢内切核酸酶(例如SceI),在基因组工程中有用。例如,锌指核酸酶(ZFN)是包含与核酸酶结构域融合的定点工程化锌指的蛋白质。这种ZFN已经成功用于多个不同物种的基因组修饰。见,例如,美国专利公布20030232410、20050208489、20050026157、20050064474、20060188987、20060063231;和国际公布WO07/014275,其公开内容通过引用整体并入用于所有目的。这些ZFN可用于在靶核苷酸序列中产生双链断裂(DSB),这使靶基因座处同源重组的频率增加1000倍以上。另外,通过非同源末端连接(NHEJ)不精确修复定点DSB也可导致基因破坏。产生两个这种DSB导致任意大区域缺失。
已经证实程序性死亡受体(PD1,也称为PDCD1)与响应于慢性抗原调节T细胞活化和T细胞耐受之间的平衡有牵连。HIV1感染期间,已经发现在CD4+T细胞中PD1的表达增加。据认为,与HIV感染情况一样,当在慢性抗原暴露存在下观察到T细胞功能障碍时,PD1上调从某种程度上与T细胞耗竭(定义为关键效应子功能逐渐丧失)相关联。PD1上调可能还与慢性病毒感染期间这些同类细胞中凋亡增加相关(见Petrovas等,(2009)J Immunol.183(2):1120-32)。PD1也可能在肿瘤特异性逃离免疫监视中起作用。已经证明,在慢性骨髓性白血病(CML)和急性骨髓性白血病(AML)中PD1在肿瘤特异性细胞毒性T淋巴细胞(CTL)中高度表达。在黑素瘤浸润T淋巴细胞(TIL)中PD1也上调(见Dotti(2009)Blood 114(8):1457-58)。已经发现肿瘤表达PD1配体(PDL),当结合CTL中PD1的上调时,PD1配体可为T细胞功能性丧失和CTL不能介导有效抗肿瘤反应的促成因子。
研究人员已经证实,在慢性感染了淋巴细胞性脉络丛脑膜炎病毒(LCMV)的小鼠中,施用抗PD1抗体阻滞PD1-PDL相互作用并且能够恢复一些T细胞功能性(增殖和细胞因子分泌),并导致病毒载量降低(Barber等(2006)Nature439(9):682-687)。PD1失调也可能在自身免疫性疾病中起作用。PD1(尤其是PD 1.3)的SNP也与全身性红斑狼疮(SLE)风险升高相关。已经证实,SLE患者具有更高频率的PD 1.3 PD1等位基因,并且这些患者显示在其活化CD4+T细胞上PD1表达减少(见Bertsias等,(2009)Arthritis Rheum.60(1):207-18)。
因此,仍需要另外的PD1靶向调节剂,例如可用于研究和治疗应用的PD1靶向核酸酶或转录因子。
发明概述
本发明涉及研发PD1靶向核酸酶,例如工程化大范围核酸酶和锌指核酸酶(ZFN)。

发明详述
本文描述了用于鉴定功能性核酸酶的高通量体内筛选系统的组合物和方法。具体而言,所述测定法使用报告系统监测核酸酶在其靶位点处诱导双链断裂的能力。另外,所述测定法可用于测定核酸酶对细胞生长的影响(毒性)。
工程化核酸酶技术基于对自然生成的DNA结合蛋白的工程化。例如,已经描述了对具有定制DNA结合特异性的归巢内切核酸酶的工程化。Chames等(2005)Nucleic Acids Res 33(20):e178;Arnould等(2006)J.Mol.Biol.355:443-458。另外,还描述了对ZFP的工程化。见,例如,美国专利No.6,534,261、6,607,882、6,824,978、6,979,539、6,933,113、7,163,824和7,013,219。

虽然清楚表征了使ZFP工程化以与特异性DNA序列结合的作用并且精确鉴定了特异性ZFP,但是当并入ZFN时这些相同ZFP可能不以相等亲和力和/或特异性结合。例如,很可能染色体基质可影响活细胞中核酸酶结构域的精确二聚化,从而减少裂解可能,并且指定基因座上精确的染色质结构将差异性影响ZFN结合并裂解其预期靶序列的能力。另外,如有可能,对于体外测定法而言难以模拟用染色质化形式的细胞基因组呈递时设计的DNA结合结构域的搜索参数。因此,必须试验有关生物或细胞系中的许多变体,以鉴定表现出基因修饰最佳特征的ZFN。
此外,因为每个体内系统有其自身的特性,所以必须研发特异性检测测定法以测定ZFN作用。因此,与先前描述的筛选具有不同于自然生成的归巢内切核酸酶的结合特异性的归巢内切核酸酶的体内筛选方法不同,本文描述的方法提供了通过预测核酸酶的体内功能性以及对宿主细胞的毒性把已知与特殊靶位点结合的核酸酶分等级的快速有效途径。
因此,本文描述的方法和组合物提供了鉴定在体内具有生物活性的核酸酶的高效快速方法。除精确预测体内核酸酶功能性外,本文描述的测定法也可用于测定核酸酶毒性,从而允许鉴定最安全且最具功能活性的蛋白质。

“结合蛋白”是一种能够与另一分子非共价结合的蛋白质。结合蛋白可与(例如)DNA分子(DNA结合蛋白)、RNA分子(RNA结合蛋白)和/或蛋白质分子(蛋白质结合蛋白)结合。在蛋白质结合蛋白的情况下,其可与自身结合(形成同型二聚体、同型三聚体等)和/或可与一个或多个不同蛋白质分子结合。结合蛋白可具有一种以上的结合活性。例如,锌指蛋白具有DNA结合、RNA结合和蛋白质结合活性。
“锌指DNA结合蛋白”(或结合结构域)是以序列特异性方式通过一种或多种锌指结合DNA的蛋白质或较大蛋白质内的结构域,锌指是通过锌离子配位稳定其结构的结合结构域中的氨基酸序列区域。常常将术语锌指DNA结合蛋白缩写为锌指蛋白或ZFP。

除了其它方面,外源分子可为小分子,例如通过组合化学工艺生成的小分子,或大分子例如蛋白质、核酸、碳水化合物、脂质、糖蛋白、脂蛋白、多糖、以上分子的任何修饰衍生物或包含一种或多种以上分子的任何复合物。核酸包括DNA和RNA,可为单链或双链;可为直链、支链或环形;并且可具有任何长度。核酸包括能够形成双链体的核酸以及形成三链体的核酸。见,例如,美国专利No.5,176,996和5,422,251。蛋白质包括但不限于DNA结合蛋白、转录因子、染色质重塑因子、甲基化DNA结合蛋白、聚合酶、甲基化酶、去甲基化酶、乙酰化酶、去乙酰化酶、激酶、磷酸酶、整合酶、重组酶、连接酶、拓扑异构酶、促旋酶和解旋酶。
外源分子可为与内源分子相同类别的分子,例如外源蛋白质或核酸。例如,外源核酸可包含引入细胞中的感染病毒基因组、质粒或附加体,或通常在细胞中不存在的染色体。将外源分子引入细胞的方法为本领域技术人员已知并且包括但不限于脂质介导的转染(例如,脂质体,包括中性和阳离子脂质)、电穿孔、直接注射、细胞融合、粒子轰击、磷酸钙共沉淀、DEAE-葡聚糖介导的转染和病毒载体介导的转染。
相反,“内源”分子是通常在特殊环境条件下在特殊发育阶段存在于特殊细胞中的分子。例如,内源核酸可包含染色体、线粒体、叶绿体或其它细胞器的基因组或自然生成的附加体核酸。另外的内源分子可包括蛋白质,例如转录因子和酶。
“融合”分子是其中两个或更多个亚基分子优选共价连接的分子。亚基分子可为相同化学类型的分子,或可为不同化学类型的分子。第一类融合分子的实例包括但不限于融合蛋白(例如,ZFP DNA结合结构域和裂解结构域之间的融合)和融合核酸(例如,编码上文描述的融合蛋白的核酸)。第二类融合分子的实例包括但不限于形成三链体的核酸与多肽之间的融合,和小沟结合分子与核酸之间的融合。

为了本发明的目的,“基因”包括编码基因产物(见下文)的DNA区域以及调控基因产物生成的所有DNA区域,无论此类调控序列是否与编码和/或转录序列相邻。相应地,基因包括但不一定限于启动子序列、终止子、翻译调控序列(例如核糖体结合位点和内部核糖体进入位点)、增强子、沉默子、绝缘子、边界元件、复制起点、基质附着位点和基因座控制区。

基因表达的“调节”指基因表达水平的改变。表达的调节包括但不限于基因活化和基因抑制。也可为全面调节,即其中基因表达完全灭活或活化至野生型水平或超过野生型水平;或可为部分调节,其中基因表达部分减少,或部分活化至野生型水平的某一分数。“真核”细胞包括但不限于真菌细胞(例如酵母属)、植物细胞、动物细胞、哺乳动物细胞和人类细胞(例如,T细胞)。
关于两个或更多个组分(例如序列元件)的并置,术语“操作性连接(operative linkage)”和“操作性连接(operatively linked)”(或“可操作连接”)可交换使用,其中排列所述组分以便两个组分正常作用并且容许至少一种组分可介导对至少一种其它组分发挥作用的可能性。举例而言,如果转录调控序列响应于一种或多种转录调控因子的存在或缺乏控制编码序列的转录水平,可使转录调控序列,例如启动子与编码序列操作性连接。转录调控序列通常与编码序列顺式操作性连接,但是不需要与之直接相邻。例如,即使它们不连续,但是增强子是与编码序列操作性连接的转录调控序列。

概述
本文描述了靶向PD1基因的锌指蛋白-转录因子(ZFP-TF)和/或核酸酶(例如,ZFN)以及包含这些ZFP-TF和/或核酸酶的组合物和使用这些ZFP-TF和/或核酸酶治疗其中PD1异常或不合需要地表达,或其中由于PD1配体过表达而异常或不合需要地利用PD1途径的疾病或病症,包括例如治疗慢性传染性疾病、癌症和/或自身免疫性疾病的方法。为了治疗患有经调节PD1表达得到改善的疾病或病症的受试者,可在体内或离体将本文所述的ZFP-TF和/或核酸酶引入细胞(例如,从患有此类疾病的患者分离的原代细胞)。ZFP-TF和/或ZFN治疗后,可再将细胞引入患者体内以作为药剂用于慢性传染性疾病或癌症的治疗。类似地,可使用已经用PD1特异性ZFN和/或ZFP-TF处理的干细胞。可使这些细胞融合至患病患者体内以治疗此类医疗状况。

另外的示例性核酸递送系统包括AmaxaBiosystems(Cologne,Germany)、Maxcyte,Inc.(Rockville,Maryland)、BTX MolecularDelivery Systems(Holliston,MA)和Copernicus Therapeutics Inc.提供的核酸递送系统(见例如US6008336)。例如,在US 5,049,386、US4,946,787和US 4,897,355中描述了脂质转染并且脂质转染试剂在市场上有售(例如,TransfectamTM和LipofectinTM)。适合多核苷酸的有效受体-识别脂质转染的阳离子和中性脂质包括Felgner,WO 91/17424,WO 91/16024。可向细胞(离体施用)或靶组织(体内施用)递送。

另外的递送方法包括使用将待递送的核酸包装至EnGeneIC递送媒介物(EDV)中。特别地,使用双特异性抗体将这些EDV递送至靶组织,其中所述抗体的一条臂对靶组织有特异性而另一条臂对EDV有特异性。抗体将EDV带到靶细胞表面,然后通过胞吞作用将EDV带到细胞中。一旦进入细胞,就释放内容物(见MacDiarmid等(2009)Nature Biotechnology第27卷(7)第643页)。
使用基于RNA或DNA病毒的系统递送编码工程化ZFP的核酸利用高度发展过程将病毒靶向体内特异性细胞并且将病毒有效载荷运输至细胞核。可向患者(体内)直接施用病毒载体或可使用病毒载体处理体外细胞并向患者(离体)施用经修饰细胞。常规的基于病毒的ZFP递送系统包括但不限于用于基因转移的逆转录病毒、慢病毒、腺病毒、腺相关病毒、牛痘和单纯疱疹病毒。可能用逆转录病毒、慢病毒和腺相关病毒转基因方法在宿主基因组中整合,往往导致插入的转基因长期表达。另外,已经在许多不同细胞类型和靶组织中观察到高转导效率。
可通过并入外来包膜蛋白,扩展潜在目标群体的靶细胞来改变逆转录病毒的向性。慢病毒载体是能够转导或感染非分裂细胞并且通常产生高病毒滴度的逆转录病毒载体。逆转录病毒转基因系统的选择取决于靶组织。逆转录病毒载体由具有高达6-10kb外来序列的包装能力的顺式作用长末端重复序列构成。最小顺式作用LTR对复制和包装载体有效,然后可将其用于将治疗基因整合至靶细胞中以提供永久转基因表达。广泛使用的逆转录病毒载体包括基于鼠白血病毒(MuLV)、长臂猿白血病毒(GaLV)、猿猴免疫缺损病毒(SIV)、人免疫缺陷病毒(HIV)及其组合的逆转录病毒载体(见,例如,Buchscher等,J.Virol.66:2731-2739(1992);Johann等,J.Virol.66:1635-1640(1992);Sommerfelt等,Virol.176:58-59(1990);Wilson等,J.Virol.63:2374-2378(1989);Miller等,J.Virol.65:2220-2224(1991);PCT/US94/05700)。
在优选瞬时表达的应用中,可使用基于腺病毒的系统。基于腺病毒的载体能够在许多细胞类型中非常高效地转导而不需要细胞分裂。用此类载体,已经获得高滴度和高表达水平。在相对简单的系统中可大量生成这种载体。例如,在核酸和肽的体外生成和体内和离体基因治疗过程中,也使用腺相关病毒(“AAV”)载体用靶核酸转导细胞(见,例如,West等,Virology160:38-47(1987);美国专利No.4,797,368;WO 93/24641;Kotin,Human Gene Therapy 5:793-801(1994);Muzyczka,J.Clin.Invest.94:1351(1994)。在许多出版物中描述了重组AAV载体的构建体,包括美国专利No.5,173,414;Tratschin等,Mol.Cell.Biol.5:3251-3260(1985);Tratschin等,Mol.Cell.Biol.4:2072-2081(1984);Hermonat和Muzyczka,PNAS 81:6466-6470(1984);和Samulski等,J.Virol.63:03822-3828(1989)。
至少6种病毒载体方法目前可用于临床试验中的基因转移,其利用牵涉由插入辅助细胞系的基因补充缺陷型载体的方法生成转导剂。
pLASN和MFG-S是已经用于临时试验的逆转录病毒载体的实例(Dunbar等,Blood85:3048-305(1995);Kohn等,Nat.Med.1:1017-102(1995);Malech等,PNAS 94:2212133-12138(1997))。PA317/pLASN是用于基因疗法试验的首例治疗载体。(Blaese等,Science270:475-480(1995))。已经对MFG-S包装载体观察到50%或更高的转导效率。(Ellem等,Immunol Immunother.44(1):10-20(1997);Dranoff等,Hum.Gene Ther.1:111-2(1997)。
重组腺相关病毒载体(rAAV)是基于缺陷型和非病原性细小病毒2型腺相关病毒的有前景的替代基因递送系统。所有载体源自仅保留了在转基因表达盒两侧的AAV 145 bp反向末端重复序列的质粒。因整合至转导细胞基因组中而产生的有效基因转移和稳定的转基因递送是这种载体系统的主要特征。(Wagner等,Lancet 351:9117 1702-3(1998),Kearns等,Gene Ther.9:748-55(1996))。根据本发明也可使用其它AAV血清型,包括AAV1、AAV3、AAV4、AAV5、AAV6和AAV8。
复制缺陷型重组腺病毒载体(Ad)可在高滴度下生成并易于感染许多不同细胞类型。工程化大多数腺病毒载体,以致转基因置换AdE1a、E1b和/或E3基因;随后复制缺陷型载体在以反式作用提供缺失基因功能的人293细胞中增殖。Ad载体可转导多种类型的体内组织,包括非分裂、分化细胞,例如在肝脏、肾脏和肌肉中发现的细胞。常规的Ad载体具有大承载能力。Ad载体用于临床试验的实例牵涉经肌肉内注射进行抗肿瘤免疫接种的多核苷酸疗法(Sterman等,Hum.Gene Ther.7:1083-9(1998))。腺病毒载体用于临床试验中进行基因转移的另外的实例包括Rosenecker等,Infection24:1 5-10(1996);Sterman等,Hum.Gene Ther.9:7 1083-1089(1998);Welsh等,Hum.Gene Ther.2:205-18(1995);Alvarez等,Hum.Gene Ther.5:597-613(1997);Topf等,Gene Ther.5:507-513(1998);Sterman等,Hum.GeneTher.7:1083-1089(1998)。
包装细胞用于形成能够感染宿主细胞的病毒颗粒。此类细胞包括包装腺病毒的293细胞和包装逆转录病毒的ψ2细胞或PA317细胞。通常由将核酸载体包装至病毒颗粒中的生产细胞系产生基因疗法中所用的病毒载体。载体通常含有包装和随后整合至宿主中所需的最小病毒序列(若适用),编码待表达蛋白质的表达盒置换的其它病毒序列。由包装细胞系以反式作用提供缺少的病毒功能。例如,基因疗法中所用的AAV载体通常仅具有来自AAV基因组,包装并整合至宿主基因组中所需的反向末端重复(ITR)序列。病毒DNA包装在含有编码其它AAV基因(即,rep和cap),但是缺乏ITR序列的辅助质粒的细胞系中。也用作为辅助因子的腺病毒感染细胞系。辅助病毒促进AAV载体的复制和来自复制质粒的AAV基因的表达。由于缺乏ITR序列,未包装足够量的辅助质粒。例如,可通过对比AAV更敏感的腺病毒进行热处理减少腺病毒污染。
在许多基因治疗应用中,期望以高度特异性将基因治疗载体递送至特殊细胞类型中。相应地,可通过在病毒外表面上使配体表达呈与病毒外壳蛋白的融合蛋白,将病毒载体修饰为对指定细胞类型有特异性。选择对已知在目标细胞类型上存在的受体有亲和力的配体。例如,Han等,Proc.Natl.Acad.Sci.USA 92:9747-9751(1995),报道了可修饰莫洛尼鼠白血病病毒以表达与gp70融合的人调蛋白(heregulin),并且重组病毒感染表达人表皮生长因子受体的某些人乳腺癌细胞。可将这种原理扩展至其它病毒-靶细胞对,其中靶细胞表达受体而病毒表达包含细胞表面受体的配体的融合蛋白。例如,可工程化丝状噬菌体以展示对实际上任何所选细胞受体有特异性结合亲和力的抗体片段(例如,FAB或Fv)。虽然以上描述主要适用于病毒载体,但是相同原理可应用于非病毒载体。可将此类载体工程化为含有促进特异性靶细胞摄取的特异性摄取序列。
可通过向个别患者施用,通常通过如下所述的全身施用(例如,静脉内、腹腔内、肌肉内、皮下或颅内输注)或局部应用在体内递送基因治疗载体。可选地,可将载体递送至离体细胞,例如从个别患者外移植的细胞(例如,淋巴细胞、骨髓抽吸物、组织活检)或万能供体造血干细胞,接着再将细胞植入患者体内,通常在选择已经并入载体的细胞后。
用于诊断、研究或基因疗法的离体细胞转染(例如,通过将转染细胞再输注至宿主生物体内)为本领域的技术人员众所周知。在一个优选的实施方案中,从受试生物体分离细胞,用ZFP核酸(基因或cDNA)转染,并再输注回受试生物(例如,患者)体内。适合离体转染的各种细胞类型为本领域的技术人员众所周知(见,例如,Freshney等,Culture of Animal Cells,A Manual of Basic Technique(1994年第3版))和本文引用的讨论如何从患者体内分离并培养细胞的参考)。
适合的细胞包括但不限于真核和原核细胞和/或细胞系。此类细胞或由此类细胞产生的细胞系的非限制性实例包括COS、CHO(例如,CHO-S、CHO-K1、CHO-DG44、CHO-DUXB11、CHO-DUKX、CHOK1SV)、VERO、MDCK、WI38、V79、B14AF28-G3、BHK、HaK、NS0、SP2/0-Ag14、HeLa、HEK293(例如,HEK293-F、HEK293-H、HEK293-T)和perC6细胞以及昆虫细胞(例如,草地贪夜蛾(Sf))或真菌细胞(例如酵母属、毕赤酵母属和裂殖酵母属)。在某些实施方案中,细胞系为CHO-K1、MDCK或HEK293细胞系。另外,可分离原代细胞并且在离体用ZFN处理后用于再引入待治疗的受试者体内。适合的原代细胞包括外周血单核细胞(PBMC)和其它血细胞亚类,例如但不限于CD4+T细胞或CD8+T细胞。适合的细胞还包括干细胞,举例而言,例如胚胎干细胞、诱导多能干细胞、造血干细胞、神经元干细胞和间充质干细胞。
在一个实施方案中,将干细胞用于离体手术中进行细胞转染和基因治疗。使用干细胞的优点在于,它们可在体外分化为其它细胞类型,或可引入哺乳动物(例如细胞供体)中,在那里它们将植入骨髓。已知使用细胞因子,例如GM-CSF、IFN-γ和TNF-α,使体外CD34+细胞分化为临床上重要的免疫细胞类型的方法(见Inaba等,J.Exp.Med.176:1693-1702(1992))。
使用已知方法分离细胞进行转导和分化。例如,通过淘选具有结合有害细胞的抗体的骨髓细胞,例如CD4+和CD8+(T 细胞)、CD45+(panB细胞)、GR-1(粒细胞)和Iad(分化抗原呈递细胞),从骨髓中分离干细胞(见Inaba等,J.Exp.Med.176:1693-1702(1992))。
在一些实施方案中也使用已经修饰的干细胞。例如,可使用已经使其对细胞凋亡有抗性的干细胞作为治疗组合物,其中干细胞也含有本发明的ZFP TF。例如,可使用BAX-或BAK-特异性ZFN(见,美国专利申请no.12/456,043)敲除干细胞中的BAX和/或BAK,或(例如)再次使用半胱天冬酶-6特异性ZFN敲除半胱天冬酶中破坏的BAX和/或BAK产生对细胞凋亡的抗性。可用已知调控突变或野生型PD1的ZFP TF转染这些细胞。
也可向生物体直接施用含有治疗性ZFP核酸的载体(例如,逆转录病毒、腺病毒、脂质体等)以转导体内细胞。可选地,可施用裸露DNA。可通过常用于将分子引入与血液或组织细胞的最终接触的任何途径施用,包括但不限于注射、输注、局部应用和电穿孔。施用此类核酸的适合方法可用并且为本领域的技术人员众所周知,并且,虽然可使用一种以上的途径施用特殊组合物,但是一种特殊途径往往可提供比另一种途径更直接且更有效的反应。
例如,在美国专利No.5,928,638中公开了将DNA引入造血干细胞中的方法。对于将转基因引入造血干细胞(例如,CD34+细胞)中有用的载体包括35型腺病毒。
适于将转基因引入免疫细胞(例如,T细胞)中的载体包括非整合慢病毒载体。见,例如,Ory等(1996)Proc.Natl.Acad.Sci.USA93:11382-11388;Dull等(1998)J.Virol.72:8463-8471;Zuffery等(1998)J.Virol.72:9873-9880;Follenzi等(2000)Nature Genetics25:217-222。
部分由施用的特殊组合物,以及用于施用所述组合物的特殊方法确定药学上可接受的载体。相应地,如下所述,存在多种多样的可用药物组合物的适合制剂(见,例如,Remington’s PharmaceuticalSciences,第17版,1989)。
应用
公开的组合物和方法可用于需要调节一个或多个PD1基因的表达的任何应用中。具体而言,需要调节PD1等位基因时可使用这些方法和组合物,包括但不限于治疗和研究应用。所述方法和组合物可用于治疗慢性传染性疾病,例如HIV/AIDS和HCV。另外,所述方法和组合物可用于治疗癌症,例如黑素瘤、卵巢癌、结直肠癌/结肠癌、肾细胞癌、浆细胞瘤/骨髓瘤、乳腺癌和肺癌。
抑制PD1的ZFP TF或ZFN可用作治疗剂的疾病和病状包括但不限于慢性传染性疾病和癌症。活化PD1基因作为治疗处理有用的疾病和病状包括自身免疫性疾病,例如全身性红斑狼疮(SLE)。编码ZFP TF或ZFN的多核苷酸本身可用作治疗剂,或可并入载体中递送。
包含抑制PD1等位基因的ZFP-TF和/或PD1特异性ZFN的方法和组合物也可连同设计用于治疗慢性传染性疾病或癌症的其它治疗剂一起使用。这些ZFP或ZFN(或编码这些ZFP或ZFN的多核苷酸)可同时施用(例如,在相同药物组合物中)或可按任何顺序依次施用。可治疗任何类型的癌症,包括但不限于肺癌、胰腺癌、肝癌、骨癌、乳腺癌、结直肠癌、卵巢癌、白血病、淋巴瘤、脑癌等。类似地,设计用于活化PD1等位基因的ZFP TF可与设计用于治疗自身免疫性疾病的其它治疗剂一起使用。
用于治疗的方法和组合物还包括细胞组合物,其中已经使用PD1特异性ZFN将从患者分离的细胞内突变拷贝的PD1等位基因修饰为野生型PD1等位基因。然后再将这些体外修饰细胞引入患者体内。另外,还预想了包含经修饰干细胞的方法和组合物。例如,其中已经使用PD1特异性ZFN将干细胞内突变拷贝的PD1等位基因修饰为野生型PD1等位基因的干细胞组合物。在其它实施方案中,提供了干细胞组合物,其中已经使用PD1特异性ZFN修饰干细胞内的野生型PD1等位基因。这些组合物可连同其它治疗剂一起使用。这些组合物可同时施用(例如,在相同药物组合物中)或可按任何顺序依次施用。
本发明的方法和组合物对体外和体内模型,例如慢性感染、癌症或自身免疫的动物模型的设计和实现也有用,从而允许对这些病症的研究并进一步发现有用的治疗剂。
下列实施例涉及其中核酸酶包含ZFN的本发明的示例性实施方案。应了解,这仅仅是为了举例说明并且可使用其它核酸酶,例如具有工程化DNA结合结构域和/或自然生成的工程化归巢内切核酸酶(大范围核酸酶)DNA结合结构域和异源裂解结构域融合的归巢内切核酸酶(大范围核酸酶)。
实施例
实施例1:鉴定具持久生物活性的PD1特异性ZFN
使ZFN装配在人PD1基因上并通过Miller等(2007)Nat.Biotechnol.25:778-785和美国专利公布No.20050064474和国际专利公布WO2005/014791中所述的ELISA和CEL1测定法测试。

对如上所述经核转染的细胞样品进行初始体外活性测定。简言之,通过使用生产商指定的AmaxaTM核转染试剂盒进行转染,将编码ZFP-FokI融合蛋白的质粒引入K562细胞中。为了转染,使两百万个K562细胞与不同量的每种锌指核酸酶表达质粒和100μL AmaxaTM溶液V混合。于Amaxa Nucleofector IITM中,使用程序T-16转染细胞。转染后立即将细胞分到两个不同的烧瓶中并且使其在30℃或37℃下,于5%CO2中,在补充了10%FBS的RPMI培养基(Invitrogen)中生长4天。
对于这种初始体外筛选,鉴定两个前导ZFN对并提交细化以便设法提高其效率。这些对分别靶向PD1基因的外显子1和5。在基本上如上所述的时程实验中再次测试细化(改良)蛋白。以下表3中总结了结果。

如表3所示,用对外显子5设计的ZFN处理细胞引起从群体中丢失更大比例的基因组编辑细胞,而用对外显子1设计的ZFN处理的细胞中的基因组编辑信号更加稳定。
为测定PD1基因座处的ZFN活性,基本上按照生产商的说明(Trangenomic SURVEYORTM)进行基于Cel-1的SURVEYORTM核酸酶测定。收获细胞并且根据生产商的指示(Epicentre)使用QuickextractTM试剂盒制备染色体DNA。使用AccuprimeTM高保真DNA聚合酶(Invitrogen)PCR扩增PD1基因座的适当区域。加热PCR反应至94℃,并逐渐冷却至室温。约200ng的退火DNA与0.33μL Cel-I酶混合并且在42℃下孵育20min。于1 XTris-硼酸盐-EDTA缓冲液中,通过聚丙烯酰胺凝胶电泳分析反应产物。
还测试了在30℃或37℃下保存了3或10天的原代PBMC样品中的构建体(见表4)。简言之,由AllCells获得PBMC并且于RPMI+10% FBS+1% L-谷氨酰胺(30mg/mL)+IL-2(1ng/mL,Sigma)中培养并且根据生产商的方法(Dynal)用抗CD3/CD28珠活化。按1mL体积中3E5个细胞/mL将细胞接种于24孔板中。
构建体含有所述目标ZFN对的腺病毒载体(见美国专利公布20080159996)并于2天后按10、30或100的MOI添加(基于感染滴度计算MOI)。

对于表4中所示的ZFN对,每个ZFN与ZFN 12942联合测试。通过上述基于Cel-1的SURVEYORTM核酸酶测定法测量,按照NHEJ活性百分比测量活性。
还测试了另外的PD1特异性ZFN对在如上所述的原代PBMC中的活性,并且将结果示于表4中。在表4所示的数据中,PD1特异性单体12942总是与表4中所列的第二ZFN配对以形成活性对(即ZFN12942与ZFN 12947-25041的每一个配对)。同样,见,图1(样品如表4所示)。

为在分子水平上测定ZFN驱动的NHEJ活性的局部作用,用外显子1特异性ZFN对12942和12947处理CD8+细胞。简言之,从AllCells购买CD8+细胞并且于RPMI+10% FBS+1% L-谷氨酰胺(30mg/mL)+IL-2(30μg/mL,Sigma)中培养并使其静置4-24h。
构建含有如上所述的目标ZFN对的质粒并且1e6细胞/核转染与生产商指定的AmaxaTM核转染试剂盒一起使用。根据生产商的方法(Dynal)核转染后12-24h,用抗CD3/CD28珠活化细胞。
核转染后3或10天收获细胞并且使用如国际专利公布WO07/014275所述进行的基于Cel-1的SURVEYORTM核酸酶测定法测定基因修饰效率。同样,见,Oleykowski等(1998)Nucleic Acids res.26:4597-4602;Qui等(2004)BioTechniques36:702-707;Yeung等(2005)BioTechniques38:749-758。
克隆PCR产物并转染至大肠杆菌(E.coli)中。使抗生素抗性亚克隆长大,分离质粒,然后进行序列分析以观测由于NHEJ已经发生的任何序列改变(见图2)。如图中可见,在ZFN裂解位点附近观察到多个插入和缺失。
还在如美国公布No.20090111119中所述的酵母系统中测试了这些ZFN。
实施例2:小鼠内PD1特异性ZFN的离体活性
为测试体内除去PD1的概念,如上所述制备小鼠PD1特异性ZFN,然后在离体测试。以下表5和6中示出了锌指结构域的序列特征,及其结合特异性。

第1天,将从Pmel TCR转基因/Rag1-/-小鼠收获的脾细胞加工为单细胞悬液并且再悬浮于完全培养基(RPMI-1640、10%胎牛血清、0.1mM非必需氨基酸、1mM丙酮酸钠、2mM L-谷氨酰胺、50μg/ml硫酸庆大霉素、50μM 2-巯基乙醇)中,25μl Invitrogen小鼠T-活化剂CD3/CD28 Dynabeads/106个细胞。按2×106个细胞/ml(2ml/孔)将细胞接种于24孔板中。第3天,收获细胞,使用磁铁从珠中分离细胞并计数。按照与AmaxaTM核转染试剂盒一起提供的方法进行脾细胞的转染。简言之,将1×10e7个活细胞再悬浮于100μl的Amaxa核转染剂溶液中并且用4μg含ZFN对14546和14545的质粒,或4μg含ZFN对14546 FokI EL和14545-Fok I KK的突变型PD1 Fok1质粒,2.5μg的Amaxa pmax GFP载体或无DNA对照,使用Amaxa核转染剂(程序X-01)转染。转染后,在30℃下于2ml充分补充的Amaxa小鼠T细胞核转染剂培养基中培养细胞。第二天,去除1ml的Amaxa小鼠T细胞核转染剂培养基并且替换为1ml补充了10U/ml IL-2的完整培养基。2天后,收获细胞并计数。将2百万个来自每一组的细胞接种于24孔板上涂有抗CD3的孔中。第二天,收获细胞并且用抗PD1 PE、抗CD3 PE-Cy7和抗CD8 APC染色。在BD FACSCalibur上分析细胞。图中显示每一组中的PD1阳性CD3+CD8+细胞%和每一组的中值PD1荧光性(见图3)。数据显示,在接受了PD1特异性ZFN的细胞中,即使在CD3刺激存在下,PD1表达降低。
为验证在稍后的时间点,PD1表达减少明显,还在CD3刺激后72h,而非如上所述的CD3刺激后24h收获细胞。收获细胞并且用抗PD1 PE、抗CD3 PE-Cy7和抗CD8APC染色。在BD FACSCalibur上分析细胞。图4中呈现了数据。上部直方图示出了每一组中PD1阳性CD3+CD8+细胞%和每一组的中值PD1荧光性。下图示出了PD1/CFSE表达细胞的频率。重要的是,突变型PD1 Fok1和野生型PD1 Fok1显示出比对照组更高的PD1阴性CFSE二聚(分裂细胞)频率,并且证明,即使在抗CD3刺激后72h经PD1特异性ZFN处理的细胞中PD1表达仍减少。
实施例3:TIL中人PD1特异性ZFN的活性
在肿瘤存在下,测试人肿瘤浸润淋巴细胞(TIL)中的人PD1特异性ZFN并且基本上如上所述并使用本领域已知的方法测定(见例如Yoshino等,(1992)Cancer Research 52:775-781)。使用如上所述的抗CD3抗体活化PD1特异性ZFN,然后用表达PD1特异性ZFN的Ad5/F35腺病毒转导细胞。用IL2使细胞展开,然后用抗CD3抗体或肿瘤再次刺激细胞并且在刺激24h后测定。结果示于以下表7中。

表7中的数据证明,当用抗CD3抗体刺激细胞时,通过PD1特异性ZFN的作用,降低PD1表达,导致细胞活力增强。当用肿瘤处理转导细胞时,观察到相同的现象-ZFN介导的PD1减少导致TIL活力增强。同样,数据显示,转导TIL中PD1表达降低导致肿瘤细胞活力降低。
实施例4:PD1编辑的原代人T细胞的纯化
如以上实施例1中所述,测试CD4+T细胞中已经进一步详细阐述的PD1特异性ZFN对。如图5中所见,对一些对观察到高达44%的编辑。在这个实验中,‘阳性对照’指先前在不同实验条件下进行的在CD8+T细胞中使用25025/12942 ZFN对切割。
选择一个前导对,25029/12942,进一步用于分离PD1修饰细胞。简言之,在这些实验中,用编码PD1特异性ZFN的mRNA处理CD4+T细胞,在“30℃”条件下培养,然后如以上实施例1中所述,经首次暴露于刺激ZFN转基因强烈表达并促进PD1基因座处裂解的抗CD3/CD8珠(Dynal)刺激(见美国专利公布No.20080311095)。在这首次刺激后,再次刺激细胞并通过FAC或亲和色谱法进行纯化过程。
简言之,用CCR5特异性ZFN(见美国专利公布20080159996)或PD1特异性ZFN处理CD4+T细胞。(i)在首次刺激后,(ii)在第二次刺激之后,但是在任何纯化之前,(iii)使用标准方法对CD25+(活化标志),PD1(-)进行细胞分选之后,或(iv)在使用用抗PD1抗体或抗CD25抗体制备的基质进行亲和色谱法之后,收集细胞并通过Cel-I测定法(上述)分析PD1编辑。
如图6所示,使用细胞分选技术(分离对CD25呈阳性,但是对PD1呈阴性的细胞),通过Cel-I测定法测定,发现多达56%的回收细胞已被修饰。通过Cel-1分析测定,通过亲和色谱技术(使细胞通过使用抗PD1抗体、抗CD25抗体或二者制备的亲和基质)纯化的PD1(-)细胞展示出高达42%的总体PC1修饰。
还通过测序分析了已经通过细胞分选纯化的细胞的PD1基因座,并且在以下表8中呈现了结果。如从表中可见,通过Cel-I分析预测的靶标修饰百分比(‘%NHEJ’)与通过测序分析发现的靶标修饰百分比相似。在这个表中,‘样品’标记与图6中所示的相对应。

*:‘修饰数量’指测序组中观察到的被修饰的序列数量。例如,在样品4中,分析的87个序列中有54个被修饰。
还测试了CD8+T细胞中的PD1特异性ZFN。在这个实验中,使用Ribomax大规模RNA生成T7试剂盒(Promega),接着使用RNeasy迷你试剂盒(Qiagen),根据生产商的方法生成编码PD1特异性ZFN的mRNA。使用如上所述的Amaxa核转染递送系统,使用不同量的mRNA转导细胞,并通过Cel I测定法分析PD1修饰百分比。
如图7所示,描述为‘%NHEJ’的观察到的修饰量与所用mRNA量相关,输入mRNA的量越少,产生的靶标修饰百分比越少。
这些结果证明,本文描述的PD1特异性ZFN能够修饰细胞系和原代T细胞中的PD1基因座。

Claims (15)
1.一种与PD1基因中的靶位点结合的锌指蛋白,其中所述靶位点选自SEQ ID NO:60、SEQ ID NO:75、SEQ ID NO:76、SEQ ID NO:77和SEQ ID NO:78。
2.一种融合蛋白,其包含根据权利要求1所述的锌指蛋白和功能结构域。
3.根据权利要求2所述的融合蛋白,其中所述功能结构域包括转录调控结构域。
4.根据权利要求3所述的融合蛋白,其中所述转录调控结构域为活化结构域或抑制结构域。
5.根据权利要求2所述的融合蛋白,其中所述功能结构域包括裂解结构域或裂解半结构域。
6.一种多核苷酸,其包含根据权利要求1所述的锌指蛋白或根据权利要求2-5中任一项所述的融合蛋白。
7.一种调节PD1基因在细胞中的表达的方法,所述方法包括
在以便调节PD1基因表达的条件下,将至少一种根据权利要求6所述的多核苷酸引入所述细胞中。
8.根据权利要求7所述的方法,其中所述调节包括活化,通过裂解PD1基因抑制或灭活。
9.根据权利要求8所述的方法,其中在裂解所述PD1基因后经非同源末端连接(NHEJ)进行灭活。
10.根据权利要求8所述的方法,其中所述调节包括通过裂解灭活并且进一步地,其中所述方法包括将两侧是与所述PD1基因有同源性的序列的外源序列引入所述细胞中,其中通过同源重组将所述外源序列整合至所述PD1基因中。
11.根据权利要求8-10中任一项所述的方法,其中所述细胞为原代细胞或干细胞。
12.根据权利要求14所述的方法,其中所述原代细胞为外周血单核细胞(PBMC)、CD4+T细胞或CD8+T细胞,或所述干细胞为胚胎干细胞、诱导多能干细胞、造血干细胞、神经元干细胞或间充质干细胞。
13.一种治疗有特征在于PD1基因表达或调控异常的疾病或病症的受试者的方法,所述方法包括
根据权利要求8-12中任一项所述的方法调节所述受试者体内所述PD1基因的表达,以便治疗所述疾病或病症。
14.根据权利要求13所述的方法,其中所述疾病或病症为癌症、病毒感染或自身免疫性疾病。
15.根据权利要求13或14所述的方法,进一步包括向所述受试者施用另外的抗病毒或抗癌疗法。
