Abstract
Description
(1)前記小分子活性化核酸分子のヌクレオチド配列におけるヌクレオチドのホスホジエステル結合に対する修飾、
(2)前記小分子活性化核酸分子のヌクレオチド配列におけるリボースの2'-OHに対する修飾、
(3)前記小分子活性化核酸分子のヌクレオチド配列における塩基に対する修飾。
前記小分子活性化核酸分子配列の合成は、化学合成の方法を採用してもよく、核酸合成を専門事業とするバイオテクノロジー会社に依頼してもよい。
一般的に、前記化学合成の方法は、(1)オリゴリボヌクレオチドの合成ステップ、(2)脱保護ステップ、(3)精製分離ステップ、(4)脱塩及びアニールステップ、を備える。
(1)オリゴリボヌクレオチドの合成
自動DNA/RNA合成機(例えば、Applied Biosystems EXPEDITE8909)にて1ミクロモルRNAの合成を設置するとともに、1サイクルのカップリングタイムを10~15分間に設定する。固相連結の5'‐O‐パラジメトキシトリチル‐チミジン支持物を開始剤とし、1回目のサイクルで固相支持物に塩基を連結し、n回目(19≧n≧2)のサイクルでn‐1回目のサイクルで連結された塩基に更に塩基を連結する。このように、全ての核酸配列の合成を完了するまでサイクルを繰り返す。
saRNAに連結された固相支持物を試験管に入れ、更にこの試験管にエタノール/アンモニア水溶液(体積比1:3)を1mL入れた後に、栓をした状態で25‐70℃のインキュベータに置き、2‐30時間インキュベーションする。saRNAの固相支持物が含む溶液をろ過してろ過液を集め、再蒸留水で固相支持物を2回溶出して(1回1mL)ろ過液を集める。集めた溶出液を合わせて、真空条件で1‐12時間乾燥させる。その後、テトラブチルアンモニウムフルオリドのテトラヒドロフラン溶液(1M)を1mL入れて、室温で4‐12時間静置し、更にn-ブタノールを2mL入れて、高速遠心分離により沈殿物を集め、saRNA一本鎖の粗産物を得た。
取得したsaRNAの粗産物を1モル/mL濃度の2mL酢酸アンモニウム水溶液に溶解させた後に、高圧液体クロマトグラフ逆相C18カラムにて分離して、精製したsaRNA一本鎖産物を得た。
サイズ排除ゲルろ過法で塩分を除去し、センス鎖及びアンチセンス鎖のオリゴリボ核酸一本鎖を同じモル比で1‐2mLの緩衝液(10mM Tris,pH=7.5‐8.0、50mM NaCl)に混ぜる。この溶液を95℃まで加熱した後、室温までゆっくりと冷却させて、saRNAが含む溶液を得た。
UCSCゲノムデータベース(genome.ucsc.edu)からSMN2遺伝子の転写開始点(TSS)から上流-2000bpまでのセンスプロモーター配列を取得する。
(1)細胞培養及びトランスフェクション
ヒト胚性腎細胞系HEK293T(ATCC(登録商標) CRL-3216TM)をDMEM培地(Gibco)で培養した。全ての培地はいずれも10%ウシ胎児血清(Greco)及び1%ペニシリン/ストレプトマイシン(Greco)を含有する。細胞を5%CO2、37℃の条件で培養した。HEK293T細胞を1ウェルあたり5,000個の細胞で96ウェルプレートに接種し、ウェル毎に0.3μl RNAiMAX(Invitrogen、Carlsbad、CA)を用いて10nMの最終濃度(特別に説明がある場合を除き)で1つのsaRNAをHEK293T細胞に逆トランスフェクションし、トランスフェクションは72時間を持続する。対照処理は、ブランク対照(Mock)、非特異的オリゴヌクレオチド2本鎖体(dsCon2、センス鎖5'-ACUACUGAGUGACAGUAGA[dT][dT]-3' (SEQ ID NO:472)、アンチセンス鎖5'- UCUACUGUCACUCAGUAGU[dT][dT]-3'(SEQ ID NO:473))、SMN2小干渉RNA(siMSN2-1、センス鎖5'-GGGAUGAUACAGCACUGAU[dT][dT]-3'(SEQ ID NO:474)、アンチセンス鎖5'AUCAGUGCUGUAUCAUCCC[dT][dT]-3'(SEQ ID NO:475))を含み、そのうち、ブランク対照(Mock)処理は、核酸を省略するトランスフェクション処理である。
トランスフェクション終了後、培地を廃棄し、1ウェルあたりに150μl PBSを加えて1回洗浄し、PBSを廃棄し、1ウェル当たりに100μl細胞溶解液(Power SYBR(登録商標) Green Cells-to-CtTM Kit,Life Technologies)を加えて、室温で5分間インキュベートした。1ウェル当たり0.5μl細胞溶解液を取って、One Step TB GreenTM PrimeScripTM RT-PCR kit II (Takara, RR086A)及びBravo Automated Liquid Handling Platform (Agilent) を用いてRoche Lightcycler 480にてqPCR解析を行い、試料毎に増幅を3回繰り返し、PCR反応条件を表1に示す。
SMN2転写を活性化可能なsaRNAを得るために、上記の980個のsaRNAでそれぞれHEK293T細胞を、トランスフェクション濃度が10nMであるようにトランスフェクションし、72時間後に細胞を分解してワンステップ法RTーqPCR解析を行い、各saRNA処理試料のSMN2遺伝子の相対的(ブランク対照(Mock)処理と比較する)発現値を得た。表2に示すように、157個(16.02%)のsaRNAでは活性化され、416個(42.45%)のsaRNAでは活性が抑制され、407個(41.53%)のsaRNAではSMN2の発現に顕著な影響を与えなかった。活性化の最大幅が1.82倍であり、最大抑制幅が0.33倍であった。これらの活性化の活性を有するsaRNAは、機能性小分子活性化核酸分子と呼ばれる。その活性標的配列、センス配列、アンチセンス配列及びSMN相対発現のデータを表3に示す。

SMN遺伝子を活性化可能な機能性saRNAをさらにスクリーニング及び検証するために、ハイスループットスクリーニング結果に基づいて、157個の活性化の活性を有するsaRNAから50個のsaRNAをランダムに選択して、HEK293T、HS27及びNHDF細胞においてSMN遺伝子の発現に対するsaRNAの活性化効果を検証した。表5に示すsaRNA(n=50、最終濃度20nM)でそれぞれHEK293T細胞、HS27細胞及びNHDF細胞をトランスフェクションし、細胞培養は実施例2に記載のように行った。72時間後に細胞を収集してQiagen RNeasyキットでRNAを抽出し、逆転写後に7500FASTリアルタイムPCRシステムでSMNに対してqPCR増幅を行い、同時にHPRT1及びTBP遺伝子を増幅してその幾何平均値を内部標準とする。図4は、HEK293TにおいてSMN遺伝子の発現に対するsaRNAの活性化効果を示し、表5は、HS27及びNHDF細胞においてSMN遺伝子の発現に対するsaRNAの活性化効果を示す。これらの結果から、検証するsaRNAは、異なる細胞においてSMN遺伝子の発現を異なる程度で活性化させ、最高で19倍活性化させたことが分かった。
SMN2遺伝子とSMN1遺伝子とが高く類似するので、上記のRTーqPCRプライマーは、SMN2とSMN1のmRNA配列を十分に区別することができない。saRNA処理後のSMN2 mRNAの発現の変化、及びSMN2のエクソン7がmRNA前駆体を成熟mRNAにスプライシングする過程で切断されたか否かをを特異的に検出するために、プライマー対SMN-exon6-F及びSMN-exon8-RでsaRNA処理細胞からのcDNAを増幅し、その後、DdeI酵素でPCR産物を消化し、消化産物に対してゲル電気泳動を行った後にストリップの輝度の特定によりSMN2遺伝子の全長及びエクソン7欠失(SMN2Δ7)のmRNA発現レベルを判断した。具体的な方法としては、HEK293T細胞を2~3×105細胞/ウェルで6ウェルプレートに接種し、オリゴヌクレオチド2本鎖体saRNAを10nMの最終濃度で逆トランスフェクションした。RNeasy Plus Miniキット(Qiagen)を用いて、その取扱説明書に従って細胞全RNAを抽出した。gDNA Eraser(Takara,Shlga、日本)を含むPrimeScript RTキットを用いてRNA(1μg)をcDNAに逆転写し、RTーPCRプライマーとしてSMN-exon6-F及びSMN-exon8-Rを使用した。Takara(RR010A)試薬を用いて、得られたcDNAに対して常軌PCR増幅を行い、反応条件として98℃ 10秒、60℃ 15秒、72℃ 32秒で28サイクル増幅し、具体的には、表6に示す。PCR終了後、PCR産物をDdeIで切断してSMN1とSMN2を区別し、その後、切断産物を2.5%アガロースゲル電気泳動で分離し、各PCR産物又は切断消化ストリップの強度をImage Lab(BIO-RAD,Chemistry Doctm MP結像システム)で解析し、Takara 100 bp DNAラダーストリップ(3407A)の500bpストリップ(5μlロード量含有~150 ng DNA)を参照標準とし、ブランク対照(Mock)で正規化を行い、切断システムと条件を表7に示す。HPRT1を内部参照遺伝子とし、表4に示すプライマー配列を使用した。
saRNA処理とSMN活性化の線量効果関係を確定するために、2つのsaRNA (RAG6-281及びRAG6-550)を選択して異なる濃度(1nM、10nM、20nM、50nM、100nM)でそれぞれHEK293T細胞をトランスフェクションし、72時間後に細胞を収集してRNA及びタンパクを抽出し、RNA試料を逆転写してcDNAを得た後、それぞれRT-qPCR及び常軌RT-PCR増幅を行った後にDdeI酵素切断分析を行った。タンパク質の試料に対して、SMN特異的抗体でタンパク質ブロット解析を行い、SMNタンパク質の表現レベルを検出した。具体的には、細胞を収集し、細胞溶解液(1× RIPA緩衝液, Cell Signaling Technology (CST),Danvers, MA, USA, #9806))で溶解した。プロテアーゼ阻害剤(Sigma, Lot#126M4015v)を溶解液に添加した。BCA法によりタンパク質試料を定量した後、ポリアクリルアミドゲル電気泳動分離を行い、電気泳動終了後にタンパク質試料を0.45μmのPVDF膜に移した。ブロットをマウスモノクローナル抗SMN(CST,#12976)又はウサギポリクローナル抗α/β-チューブリン(tubulin)抗体(CST,#2148)で検出し、二次抗体として抗マウスIgG,HRP-結合抗体(CST,#7076)又は抗ウサギIgG,HRP-結合抗体(CST, #7074)を用いた。信号をImage Lab膜のスキャンで検出した。
SMA I型マウスモデルの繁殖及び同定
Smn1+/-、SMN2-/-とSmn1-/-、SMN2+/+に由来する遺伝子欠失マウスが交配して新生マウスを繁殖し(北京瑞希珍しい病気遺伝子治療技術研究所より入手)、新生マウスは、ゲノムPCRによりSmn1がホモ接合欠失又はヘテロ接合であるかを同定した。具体的な同定結果を図9に示す。Smn1ホモ接合欠失マウス(SMA I型マウス)の遺伝子型は、Smn1-/-、SMN2+/-である。Smn1ヘテロ接合マウス(正常対照群)の遺伝子型は、Smn1+/-、SMN2+/-である。
in vivo jetPEI製剤の調製は、SMN2-saRNA RAG6-539(DS06-0013B)をRNaseフリー水(Invitrogen,2063810)に溶解して5mg/mLの保存溶液とした。DS06-0013B 5μL及び10%グルコース溶液(Polyplus-transfection,G181106)12.5μLを取ってRNaseフリー水3.5μLとゆるやかに均一に混合し、DS06-0013B作動液を調製した。この作動液をin vivo-jetPEI(Polyplus-transfection,26031A1C)4μLに加えて均一に混合し、室温で15分間インキュベートし、最終濃度が1mg/mLとなった。
得られた新生マウスを、正常対照群マウス(Het)、SMA I型対照群マウス(未治療)、invivo jetPEI封入SMN2-saRNA(DS06-0013B,1 mg/mL)群、及びHKP封入SMN2-saRNA(DS06-0002B,2 mg/mL)群の4群に分ける。新生マウスが生まれた後の1日目に側脳室注射(ICV)により投与し、注射体積が5μLであり、具体的な投与経路、注射体積及び投与時点は表8に示される。
投与後の7や8日目にフリップ反射実験によりSMA I型マウスの運動能力を検出した。具体的には、正常な立位姿勢を保持したマウスを完全に反転して放置し、その背部が実験台の上面に接触し、四肢を上にした後、手を離してマウスが正常な姿勢に完全に回復したまでの時間をカウントし始め、時間の記録単位が秒(s)であり、この時間がいわゆる反転反射時間(Righting-reflex time)又は回復時間である。マウスが60秒以内に正常な姿勢に反転することができないと、回復時間>60秒と記録する。回復時間は、マウスの運動能力を反映し、回復時間が短いほどマウスの運動能力が良く、具体的なマウスの回復時間は表9に示す。

ことを特徴とする小分子活性化核酸分子。 - センス核酸鎖及びアンチセンス核酸鎖を含み、
前記センス核酸鎖及び前記アンチセンス核酸鎖が相補的領域を含み、
相補的領域は、2本鎖核酸の構造を形成可能であり、
当該2本鎖核酸は、細胞中でのSMN2遺伝子の発現を活性化させることができる、
ことを特徴とする請求項1に記載の小分子活性化核酸分子。 - 前記センス核酸鎖及びアンチセンス核酸鎖は、2本の異なる核酸鎖に存在する、
ことを特徴とする請求項2に記載の小分子活性化核酸分子。 - 前記センス核酸断片及びアンチセンス核酸断片は、同一の核酸鎖、好ましくはヘアピン型1本鎖核酸分子に存在し、
センス核酸断片とアンチセンス核酸断片の相補的領域は、2本鎖核酸の構造を形成する、
ことを特徴とする請求項2に記載の小分子活性化核酸分子。 - 少なくとも1本の鎖は、長さが0~6個のヌクレオチドの3’突出端を有する、

(3)前記小分子活性化核酸分子のヌクレオチド配列における塩基に対する修飾。 - SMN2遺伝子の発現を少なくとも10%活性化/アップレギュレーションする、
