本発明は、がんを処置するために使用される、複数のヌクレオチド置換を含む改変されたウイルスゲノムを含む改変されたウイルスに関する。このヌクレオチド置換は、コドンの他の同義コドンへの交換、及び/またはコドン再編成及びコドン対バイアスのバリエーションをもたらす。このような改変されたウイルスは、悪性腫瘍を処置するために使用される。
本明細書における全ての刊行物は、各々の刊行物または特許出願が、参照により援用されているように具体的かつ個別に示されている場合と同じ程度において、参照により援用される。以下の説明は、本発明を理解するのに有用であり得る情報を含む。本明細書で提供される情報のいずれについても、今回請求する本発明に対する先行技術であることもしくはそれに関連することを認めるものではなく、または具体的もしくは暗黙的に言及された出版物が先行技術であることを認めるものでもない。
DNA合成技術の急速な向上により、ウイルス学で用いられる従来的な方法に変革がもたらされることが期待される。ウイルスゲノムの異なる領域の機能を排除するために従来用いられているアプローチの1つでは、ウイルス株のゲノムにおける小さな配列バリエーションの影響を探索するのに、部位特異的変異誘発の使用が広範で労力を要するものとなる。しかし、ウイルスゲノム、特にRNAウイルスのゲノムは比較的短く、多くの場合10,000塩基長未満であり、このようなゲノムは現状利用できる技術を用いた全ゲノム合成に適用可能である。最近開発されたマイクロ流体チップ系技術は、仕様通りに設計された新たなゲノムの新規合成を1件当たりわずか数百ドルで実施することができる。これにより、完全に新規のコード配列の生成及び既存配列の調整が、従来のクローニング法では実質的に不可能な程度まで可能になる。このような設計の自由により、DNA/RNAコード配列の大規模な再設計を実施する上で多大な力がもたらされ、(1)コドンバイアス、コドン対バイアス、及びRNA2次構造のようなパラメーターの変化がウイルスの翻訳及び複製効率に及ぼす影響の研究;(2)ウイルス増殖を成功させるのに必要な未知の制御エレメント及びその他のシグナルのための効率的な完全ゲノムスキャンの実施;(3)ウイルス株の遺伝子操作及び抗ウイルスワクチン設計のための新たなバイオテクノロジーの開発;(4)腫瘍溶解療法で使用するための改変されたウイルスの合成、を行うことができる。
逆遺伝学とは、概して、古典的遺伝学のいわゆる順遺伝学的アプローチとは反対方向に進行する、遺伝子の機能を発見するための実験的アプローチを指す。すなわち、順遺伝学アプローチが、表現型形質の遺伝的基盤を解明することにより遺伝子の機能を特定しようとするのに対し、逆遺伝学に基づく戦略は、単離された遺伝子に始まり、wtまたは変異遺伝子の発現で生成される可能性のある表現型を調べることにより、その機能を発見しようとするものである。ウイルスシステムの文脈において本明細書で使用される場合、「逆遺伝学」システムとは、RNAから作製されるウイルスゲノムの遺伝子操作を可能にする技法の利用可能性を指す。簡潔に述べると、ウイルスゲノムは、ビリオンまたは感染細胞から単離され、逆転写酵素によってDNA(「cDNA」)に変換され、場合により所望のように改変され、通常はRNA中間体を介して、感染ウイルス粒子に戻される。ピコルナウイルスにおけるこのプロセスは極めて単純であり、実際に、任意の動物RNAウイルスに対し開発された最初の逆遺伝学システムは、PVに対するものであった。ウイルスの逆遺伝学システムは、裸のウイルスゲノムRNAは適切な哺乳類細胞にトランスフェクションすると感染性を有するという過去の知見に基づいている。1970年代における逆転写酵素の発見及び分子クローニング技法の開発により、科学者は、RNAウイルスゲノムのcDNAコピーを生成し操作することが可能になった。最も一般的には、ゲノムの全cDNAコピーは、ゲノムRNAのインビトロ合成を可能にするファージT7 RNAポリメラーゼプロモーターのすぐ下流にクローンさせ、次いで、ウイルスの生成のために細胞にトランスフェクションする。代替的に、同じDNAプラスミドを、細胞質内でT7 RNAポリメラーゼを発現する細胞にトランスフェクションしてもよい。
ウイルスゲノムを新規に設計し合成するためにコンピューターベースのアルゴリズムが使用される。本明細書に記載の改変されたPVに例証されるようなこれらの合成ゲノムは、野生型(wt)ウイルスと同じタンパク質をコードしているが、代替となる同義コドンを使用することにより、コドンバイアス、コドン対バイアス、RNA2次構造、及び/またはジヌクレオチド含有量を含めた様々なパラメーターが変更されている。提示されたデータは、これらのコード非依存的変化によって高度に改変されたウイルスが産生されることを示しているが、これは多くの場合タンパク質の翻訳が不十分であることによるものである。
所与のペプチドは、多数の核酸配列によってコードされ得る。例えば、典型的な短い10−merオリゴペプチドであっても、およそ410(約106)種類の異なる核酸によってコードされ得、PVのタンパク質は、約10442種類の異なる核酸によってコードされ得る。自然選択により、最終的には、これらの考えられる10442種類の核酸のうちの1つがPVゲノムとして選択されている。一次アミノ酸配列は所与のmRNAによりコードされる最も重要なレベルの情報であるが、異なるRNA配列内にはさらなる種類の情報が存在する。このような情報には、別々の機能のRNA構造エレメントが含まれる(例えば、PVについては、シス作用性複製要素(すなわちCRE)、翻訳動態シグナル(休止部位、フレームシフト部位など)、ポリアデニル化シグナル、スプライスシグナル、酵素機能(リボザイム)、そして可能性が高いのは、その他の未確認の情報及びシグナル)。
コード配列を区別する特徴の1つは、そのコドン対バイアスである。これは、アミノ酸対Ala−Gluを検討することによって説明することができる。Ala−Gluは8つの異なるコドン対によりコードされ得、この対合は、ヒト細胞内のヒト及びウイルス遺伝子の翻訳に影響を及ぼすバイアスを有し得る(表1)。(表2に示されるような)各個別のコドンの頻度以外でコドン対の頻度の原因となる因子がない場合、8つのコード化物の各々における予想頻度は、2つの関連するコドンの頻度を掛け合わせることにより計算することができる。例えば、この計算により、コドン対GCA−GAAは、全てのAla−Gluコドン対のうち0.097の頻度で発生することが予想される(0.23×0.42;表2の頻度に基づく)。各コドン対の予想(仮説的)頻度を、ヒトゲノムにおいて実際に観察された頻度と関連付けるため、合計14,795種類のヒト遺伝子を含む、一貫した注釈付きのヒトコード領域のコンセンサスCDS(CCDS)データベースが使用された。この遺伝子セットは、ヒトコード配列を最も包括的に表現したものである。この遺伝子を用いて、コドンの出現数を、同じアミノ酸をコードする全ての同義コドンの数で割ることにより、コドン使用の頻度を再計算した。予想されたように、頻度は、表2に示されるような過去に公表された頻度と密接に相関した。わずかな頻度の変動は、おそらくは、Kazusa DNA Research Institute(http://www.kazusa.or.jp/codon/codon.html)のコドン使用データベースにより提供されたデータにおけるオーバーサンプリング効果によるものであり、このデータベースでは84949種類のヒトコード配列が計算に含まれていた(これは、ヒト遺伝子の実数よりもはるかに多い)。このようにして計算されたコドン頻度を、次に予想コドン対頻度を計算するのに使用し、この計算は、最初に2つの関連するコドンの頻度を互いに掛け合わせ(表1の予想頻度を参照)、次いでこの結果を、問題となるコドン対でコードされたアミノ酸が出現する観察された頻度(全体のCCDSデータセットにおいて)と掛け合わせることにより行った。コドン対GCA−GAAを例にすると、この第2の計算により、(Kazusaデータセットを用いた第1の計算の0.97と比較して)0.098の予想頻度がもたらされる。最後に、14,795種類のヒト遺伝子セットで観察された実際のコドン対頻度は、セット内の各コドンペアの出現数の合計を計数し、それを、同じアミノ酸対をコードするセット内の全ての同義コード対の数で割ることにより決定した(表2;観察頻度)。8つの異なるコドン対によってコードされ得るアミノ酸対Ala−Gluにおける頻度及び観察/予想値は表1に見られ、3721(612)種類の完全なコドン対セットは14,795種類のヒト遺伝子セットに基づく(Coleman et al.2008)。
3721個の非「停止」含有コドン対におけるあらゆる個別のコドン対(例えば、GTT−GCT)は、遺伝子の所与の「トレーニングセット」に対し特異的な、割り当てられた「コドン対スコア(codon pair score)」すなわち「CPS」を保有する。所与のコドン対のCPSは、この遺伝子セット(この例では、ヒトゲノム)において予想された出現数に対する観測された出現数の対数比として定義される。特定のコドン対の実際の出現数(言い換えれば、特定のアミノ酸対が特定のコドン対によってコードされる可能性)の決定は、単に、特定のコード配列セットにおけるコドン対の実際の出現数を計数するだけでよい。しかし、予想数を決定するには追加の計算が必要となる。予想数は、Gutman and Hatfieldと同様に、アミノ酸頻度及びコドンバイアスに依存しないように計算される。すなわち、予想頻度は、アミノ酸が特定のコドンによってコードされる回数の相対割合に基づいて計算される。正のCPS値は、所与のコドン対が統計的に過剰提示されていることを意味し、負のCPS値は、ヒトゲノム内で所与のコドン対が統計的に過少提示されていることを示す。
コドン対バイアスを定量化するためのアルゴリズムが開発された。全ての考えられる個々のコドン対に対し、「コドン対スコア」、すなわち「CPS」を付与した。CPSは、全てのヒトコード領域における各コドン対の予想出現数に対する観察出現数の比の自然対数として定義され、このときヒトが、再コードされるべき目下のワクチンウイルスの宿主種に相当する。
本明細書で引用されている全ての参考文献は、その全体が、完全に記載されているかのように参照により本明細書に援用される。別途定義されない限り、本明細書で使用する技術的用語及び科学的用語は、本発明が属する技術分野の当業者によって一般的に理解されている意味と同じ意味を有する。Singleton et al.,Dictionary of Microbiology and Molecular Biology 3rd ed.,Revised,J.Wiley & Sons (New York,NY 2006)、及びSambrook and Russel,Molecular Cloning: A Laboratory Manual 4th ed.,Cold Spring Harbor Laboratory Press (Cold Spring Harbor,NY 2012)は、本出願で使用されている用語の多くに対する全般的指針を当業者に提供する。
本発明の態様によれば、コドン対バイアスは、コドン使用に依存せずに変更することができる。例えば、目的のタンパク質コード配列において、コドン対バイアスは、単にそのコドンの指向的再構成によって変更することができる。詳細には、親配列中で見られる、宿主生物内に様々な頻度で存在し得る同じコドンが、変更された配列中の、ただし異なる位置で使用される。最も単純な形態では、同じコドンが親配列内のように使用されているため、検討されているタンパク質コード配列におけるコドン使用は、(コードされたアミノ酸配列と同様)不変のままである。それにもかかわらず、ある特定のコドンが、新たな文脈で、すなわち、親配列内と同じアミノ酸をコードするコドンの後及び/または前に、ただし異なるヌクレオチドトリプレットを用いて現れる。理想的には、コドンの再構成は、親配列内よりも低頻度のコドン対をもたらす。実際には、コドンの再構成は多くの場合、ある位置ではより低頻度のコドン対を、第2の位置ではより高頻度の対をもたらす。コドンを適切に再構成することにより、所与の長さのコード配列にわたるコドン対使用バイアスを、親配列に対し低減することができる。代替的に、コドンは、親配列内よりも宿主内で高頻度のコドン対を利用する配列を産生するように再構成してもよいと考えられる。
本発明者らは、特定の望ましい性質に対しDNA配列を最適化し、それと同時に所与のアミノ酸配列をコーディングする、遺伝子設計のためのいくつかのアルゴリズムを開発した。詳細には、配列内の所望のRNA2次構造を最大化または最小化し(Cohen and Skiena,2003)、さらに指定のパターンセットを最大限に追加及び/または除去する(Skiena,2001)ためのアルゴリズムを開発した。前者の問題は、生存可能なウイルスの設計で生じ、一方後者は、技術的な理由のために制限部位を最適に挿入するのに有用である。代替のリーディングフレーム内で2つ以上の遺伝子を同時にコードする重複遺伝子が設計され得る程度も研究されている。異なる機能的ポリペプチドが単一の核酸の異なるリーディングフレーム内でコードされるこの性質は、ウイルスに共通しており、抗生物質抵抗性遺伝子におけるウィービング(weaving)のような技術的目的に活用することができる。
1)野生型ウイルスゲノム配列を得る。
2)改変された設計の標的となるタンパク質コード配列を選択する。
3)非コード機能を有する既知のまたは推測されるDNAセグメントをロックダウンする。
4)再設計されたタンパク質内の残りのアミノ酸に対する所望のコドン分布を選択する。
5)ロックされていないコドン位置のランダムシャッフルを実施し、コドン対スコアを計算する。
6)任意選択でシミュレーテッドアニーリング手順を用いて、コドン対スコアをさらに低減(または増加)する。
7)得られた設計に対し、過剰な2次構造及び不要な制限部位があるかを調べる。
a.ある場合→ステップ(5)に進むか、または問題のある領域を野生型配列で置き換えることにより設計を修正し、ステップ(8)に進む。
8)ウイルス設計に対応するDNA配列を合成する。
9)ウイルスコンストラクトを創出し、発現を評価する。
a.弱毒化が過度の場合は、サブクローンコンストラクトを調製し、9に進み、
b.弱毒化が不十分の場合は、2に進む。
多くのウイルスは、本明細書で開示されている方法により、がんを処置するための使用向けに改変することができる。ウイルスは、dsDNAウイルス(例えば、アデノウイルス、ヘルペスウイルス、ポックスウイルス)、1本鎖「プラス」センスDNAウイルス(例えば、パルボウイルス)、2本鎖RNAウイルス(例えば、レオウイルス)、または1本鎖「マイナス」センスRNAウイルス(例えば、オルソミクソウイルス、ラブドウイルス)であり得る。本発明のある特定の非限定的な実施形態において、ウイルスは、ポリオウイルス(PV)、ライノウイルス、インフルエンザウイルス、デング熱ウイルス、ウェストナイル病ウイルス、水痘(水痘帯状疱疹ウイルス)、麻疹(パラミクソウイルス)、流行性耳下腺炎(パラミクソウイルス)、狂犬病(リッサウイルス)、ヒトパピローマウイルス、カポジ肉腫関連ヘルペスウイルス、単純ヘルペスウイルス(HSV 1型)、性器ヘルペス(HSV 2型)である。
本発明の実施形態は、ウイルスタンパク質の発現が低減された弱毒化ジカウイルスを使用する。弱毒化ジカウイルスは、ワクチン産生に有用な優れた増殖特性を有し、その上異例の安全性プロファイル及び強化された保護特性も備える。この弱毒化ウイルスは、野生型ウイルスとほぼ同程度に増殖し、LD50値によって明らかにされるように高度に弱毒化された表現型を有し、同じ株のジカウイルスによる攻撃に対する防御免疫をもたらす上で著しく有効であり、さらに他の株のジカウイルスによる攻撃に対する防御免疫ももたらす。
ある特定の実施形態において、改変されたウイルスのための同義コドン置換は、ゲノム内のコドンバイアス、コドン対バイアス、脱最適化コドンもしくは脱最適化コドン対の密度、RNA2次構造、CpGジヌクレオチド含量、C+G含量、翻訳フレームシフト部位、翻訳休止部位、マイクロRNA認識配列の存在または不在、あるいはこれらの任意の組合せを変更する。コドン置換は、ゲノム全体に分布する複数の位置で、またはゲノムの一部に限定された複数の位置で操作することができる。
本明細書はさらに、本明細書に記載の改変されたウイルスのいずれかを合成する方法であって、(a)ウイルスゲノムの少なくとも1つの非制御部分内の複数の位置で、同義コドンにより置き換えることができるコドンを同定することと、(b)同定されたコドンの各々に対し置換すべき同義コドンを選択することと、(c)同定されたコドンの各々に対し同義コドンを置換することとを含む、方法を提供する。
組換え型の改変されたウイルスキメラは、周知の組換えDNA技法によって合成することができる。DNA技術の標準的マニュアルは、本発明の改変されたウイルスキメラを産生するための詳細なプロトコールを提供する。
PV−MinキメラXY及びZならびにPV−Maxの神経毒性を、CD155tgマウスにおいて、ウイルスの漸増用量の脳内注射を介して試験した。具体的には、6〜8週齢のCD155tgマウス4〜6頭の群に種々の用量を接種し、次いで灰白髄炎の発症を観察した。マウスの対照群に、並行実験において、PV(M)−wtで注射を行った。注射用量は、PFUではなく粒子に基づいて、脳内に挿入されるビリオンの量を正規化するようにした。マウスに対し、灰白髄炎の特徴的症状である弛緩性麻痺が発症するかを毎日モニターした。ウイルスの病毒性を定量化するために使用される基準値は、50%致死量(LD50)である。この値は、動物の50パーセントが生存し50%が死亡する接種ウイルスの用量を示す。合成ウイルスPV−MinXY及びPV−MinZはPV(M)−wtより高いLD50を有し、その結果、病原性は粒子ベースで1,500倍、PFUベースで20倍低かった(表4)。
本発明の改変されたウイルスキメラの腫瘍溶解特性は、以下のようにインビボで評価することもできる。実験的腫瘍は、無胸腺マウス内で悪性細胞の皮下または定位的脳内移植により産生される。様々な処置レジメンに従った未処置の無胸腺マウス及び腫瘍溶解性改変ウイルス組換え体を投与した無胸腺マウスにおける腫瘍進行を、臨床的観察及び病理学的検査により追跡する。無胸腺マウスへの腫瘍移植の技法は、Fogh,J.,et al.で詳述されている標準的な手順である。
本発明の改変されたウイルスキメラは、様々な臓器、例えば、乳房、結腸、気管支、胃腸の上皮内層、上気道及び尿生殖器管、肝臓、前立線、脳、または他の任意のヒト組織における悪性腫瘍を処置するための予防用組成物及び治療用組成物に有用である。様々な実施形態において、本発明の改変されたウイルスキメラは、固形腫瘍の処置に有用である。特定の実施形態において、処置対象となる腫瘍は、神経膠芽腫、腺がん、黒色腫、または神経芽腫である。様々な実施形態において、処置対象の腫瘍はトリプルネガティブ乳がんである。
本発明は、異なる腫瘍タイプを処置するための腫瘍溶解療法として使用することができる改変されたウイルスの産生と、本明細書に記載の改変されたウイルスを投与することにより腫瘍及びがんを処置する方法とに関する。
本発明の様々な実施形態は、腫瘍またはがん細胞に対する腫瘍溶解効果を誘導する方法を提供する。様々な実施形態において、このタイプの処置は、対象ががんと診断された場合に行われ得る。当該方法は、それを必要とする対象に、改変されたウイルスを投与することを含み、改変されたウイルスは、野生型ウイルスの少なくとも1つのゲノム領域を、同様のタンパク質配列をコードするコドン対脱最適化領域で置換することにより、野生型ウイルスまたは予め改変されたウイルスから得られ、改変された配列のコドン対バイアスは、親ウイルスのコドン対バイアスより小さく、少なくとも約0.05、または少なくとも約0.1、または少なくとも約0.2低減されている。
本発明の様々な実施形態は、プライム−ブーストタイプ処置レジメンを用いて、免疫応答を誘発し、腫瘍またはがん細胞に対する腫瘍溶解効果を誘導する方法を提供する。様々な実施形態において、免疫応答を誘発し、腫瘍またはがん細胞に対する腫瘍溶解効果を誘導することは、悪性腫瘍を処置するという結果をもたらす。
本発明の様々な実施形態は、がんを有しない対象における免疫応答を誘発し、もし腫瘍またはがん細胞が対象に発生した場合に腫瘍またはがん細胞に対する腫瘍溶解効果を誘導する方法を提供する。当該方法は、プライム−ブースト型の処置レジメンを使用する。様々な実施形態において、免疫応答を誘発し、腫瘍またはがん細胞に対する腫瘍溶解効果を誘導することは、もし対象ががんを発症した場合に、悪性腫瘍を処置するという結果をもたらす。
本発明の改変されたウイルスの投与はIL−1Bを刺激する。いかなる特定の理論にも束縛されることは望まないが、本発明の改変されたウイルスはRIG−I、STNG、IRF3、IRF7、及びNFkBの刺激をもたらし、これによって持続的な炎症応答が促進され、部分的には治療有効性がもたらされる。
本明細書で論じられているように使用することができる抗PD1抗体の例としては、限定されるものではないが、ペムブロリズマブ、ニボルマブ、ピディリズマブ、AMP−224、AMP−514、スパルタリズマブ、セミプリマブ、AK105、BCD−100、BI 754091、JS001、LZM009、MGA012、Sym021、TSR−042、MGD013、AK104、XmAb20717、及びチスレリズマブが挙げられる。
上記で論じられているものに加えて、治療用腫瘍溶解性の改変されたウイルスは、腫瘍内、静脈内、髄腔内、または新生物内に(腫瘍内に直接)送達することができる。好ましい投与様式は、腫瘍部位に直接行う様式である。治療目的のために適用されるウイルスの接種物は、1〜10μlの範囲の極めて小さい体積で投与することができる。
ヒトコドン対バイアスに相関したコドン対スコアを変更するためのPV配列の改変
本発明者らのアルゴリズムに、ポリオウイルス1型Mahoney株(PV(M)−wt)のP1構造領域のDNAコード配列を入力し、この領域のCPBをカスタマイズした(図2)。シミュレートしたアニーリングを用いてカスタマイズした後、シャッフルしたコドンを有する2つの新規セグメント、よって新規コドン対を産生した。第1の設計は、+0.246の正のCPBを有するPV−Maxであった。この正のCPBは、PV−Maxが平均すると過剰提示されたコドン対を利用していることを示すものであった。第2の設計は、−0.474の負のCPBを有するPV−Minであった。この負のCPBは、PV−Minが平均すると過少提示されたコドン対を利用することを示すものであった(図1)。最初の4コドン(12ヌクレオチド)はPV−Min及びPV−Maxで変化しておらず、野生型ポリオウイルスコドンと同じままであった。これを、翻訳が全てのコンストラクトで均等に開始するように行った。また、P1領域を、この領域が外来非ポリオ由来配列で除去または置換されても複製に影響しないことが示されているため、合成断片による置換えに適切な領域として選択した。P1領域におけるこの外来配列の耐性は、この領域内に複製制御エレメントが存在しないことを強く示唆するものである。1つの候補、PV−MinYの配列(配列番号1)は1つの非限定的な例である。
コドン対脱最適化ポリオウイルスの構築
上述の遺伝子型の得られた組換え型ウイルスのcDNAまたは他の任意のバリアントを含むプラスミドを増幅し、精製し、直鎖化のために制限エンドヌクレアーゼFspIで消化させた(このエンドヌクレアーゼはベクター配列内で切断する)。得られた直鎖化cDNA(ウイルスcDNAの5′挿入部位に先行するDNA依存的RNAポリメラーゼT7の認識モチーフを含む)を、T7ポリメラーゼを用いたインビトロ転写で使用して全長ウイルスRNAを産生した。感染性ウイルスを産生するために、このようにして生成したウイルスRNAを使用してデキストラン−硫酸法によりHeLa細胞にトランスフェクションした。トランスフェクションされた細胞に対し、生産的な改変されたウイルスの感染を示す細胞変性効果の発現を観察し、感染ウイルスをHeLa細胞内で増殖させ、精製し、不定期間保管するために凍結した。
改変されたウイルスは野生型に比べて弱毒化されているが、増殖して腺がん子宮頸がん細胞−HeLa R19細胞を殺滅する
RNAトランスフェクションはそのウイルス自体による自然感染ほど効率的ではないため、5種類のPV−Min派生RNAをHeLa R19細胞にトランスフェクションした後、各産物ウイルスを2回継代して確実にウイルスが適切に増幅するようにした。次に、プラークアッセイを実施して各ウイルスの見かけ上のPFU/ml力価を解明した(図3)。これらのサブクローンは、様々な程度に弱毒化したウイルスを産生した。P1断片X及びYを含むウイルスは、それぞれ0.8〜1log10で弱毒化したが、これらを一緒に加えたところ、2.5桁で大いに弱毒化したPV−MinXYウイルスを産生した。ウイルスPV−MinZも、PV−MinXYと同様に2.5log10台で弱毒化した。したがって、Y断片をPV−MinZに戻したところ、コンストラクトPV−YZは生存可能なウイルスを産生することができなかった(図3)。そのため、これらの様々な程度の弱毒化は、見かけ上の相加効果によるものであった。したがって、完全長PV−Minコンストラクトのヌル表現型は、様々な3つのサブ領域における欠損の和によるものと結論づけることができよう。
改変配列におけるCpG及びUpAジヌクレオチド頻度の増加
CPBのさらなる説明をもたらす別の重要な知見は、コドン対間のN3−N1ヌクレオチド(すなわちコドンAの最後のヌクレオチド及びコドンBの最初のヌクレオチド)が実際にはCPBに最も大きな影響を及ぼし、よって対合に強く影響することを示唆する。具体的には、N3にC、N1にGを有するコドン対(CpGまたはCG3−1と称される)は回避されるか、または強力に過少提示される。実際にこのジヌクレオチドはコドン内でも抑制されており(CG12、CG23)、このジヌクレオチドが回避される理由は不明である。CpGジヌクレオチドは、個々のコドン内またはコドン間で翻訳に影響を及ぼし、ゲノム力によって抑制されている可能性が考えられ、またはCpGの存在は真核生物内で自己との区別に使用される。注目すべき重要なことは、最も稀少な個別コドンも内部CG(すなわち、CG1−2及び2−3)も含み、このジヌクレオチドが何らかの目的で積極的に回避されていることが示唆されることである。
コドン対バイアスの改変及びCpGまたはUpAの増加によるタンパク質発現の低減
図4に示されるように、タンパク質発現はコドン対バイアスの改変によって低減した。
改変によるインビボ弱毒化
PV−MinキメラXY及びZならびにPV−Maxの神経毒性を、CD155tgマウスにおいて、ウイルスの漸増用量の脳内注射を介して試験した。具体的には、6〜8週齢のCD155tgマウス4〜6頭の群に種々の用量を接種し、次いで灰白髄炎の発症を観察した。マウスの対照群に、並行実験において、PV(M)−wtで注射を行った。注射用量は、PFUではなく粒子に基づいて、脳内に挿入されるビリオンの量を正規化するようにした。マウスに対し、灰白髄炎の特徴的症状である弛緩性麻痺が発症するかを毎日モニターした。ウイルスの病毒性を定量化するために使用される基準値は、50%致死量(LD50)である。この値は、動物の50パーセントが生存し50%が死亡する接種ウイルスの用量を示す。合成ウイルスPV−MinXY及びPV−MinZはPV(M)−wtより高いLD50を有し、その結果、病原性は粒子ベースで1,500倍、PFUベースで20倍低かった(表3)。
キメラポリオウイルスによる星細胞腫のインビボ腫瘍溶解
星状細胞腫細胞株HTB−14(ATCCから入手)を用いて、106細胞をTaconic Farms NCRヌードマウスに皮下移植することにより、悪性神経膠腫を確立させた。マウスに対し、腫瘍が0.2cm3のサイズに到達してから0、3、及び5日目に、100μLの体積において2×107 PFUのPV−MinY、WT PVM、または希釈液で処置または偽処置した。PV−MinY及びPVMは、ヌードマウスにおける腫瘍成長を防止するのに有効であった(図5及び6)。
肺がん細胞の腫瘍溶解
本発明者らは、肺がん細胞株A549(ATCC CCL−185)を腫瘍溶解候補PV−MinYのモデルとして、1.0のMOIでPV−MinYをA549細胞に感染させることにより使用した。A549細胞をDMEM+10% FBS中で成長させた。細胞に90%のコンフルエンスで1e+6 PFUのPV−MinYを感染させ、室温で1時間揺動させた後、接種物を取り出し、DMEM+2% FBSで置き換えた。感染した細胞を37C、5%CO2インキュベーターでインキュベートした。図7によって明らかなように、非感染の肺がん細胞と比較して、PV−MinYは、感染後36時間までにほとんどの細胞を溶解し、感染後72時間までに全ての細胞を腫瘍分解することができた。
組織培養物中でのE、NS3、及びE−NS3コドン対バイアスが低減したジカウイルスの構築及び特性決定
ジカウイルス株PRVABC59及びMR766の弱毒化を達成するため、ウイルス遺伝子の発現レベルを低減するためのコンピューターアルゴリズム及び化学合成に従ってウイルス遺伝子におけるprM/E及びNS3遺伝子のコドン対バイアスを低減させた(図8)。
第2世代ジカウイルスワクチン候補を創出するためのSAVEプラットフォームの柔軟性の活用
弱毒化及び免疫原性を微調整するために、SAVEプラットフォームを用いて第2世代ジカウイルスワクチン候補を構築した(図9)。E−Min設計(図8)に基づき、新規のワクチン候補は、2014塩基対(E−Min)から997塩基対(E−W/Min)または664塩基対(E−W/W/Min)まで低下したより低い割合の脱最適化配列を含み、残りは野生型配列に復元された。本明細書では、3つの候補配列、MR766 E−Min(配列番号2)、E−W/Min(配列番号3)、及びE−W/W/Min(配列番号4)を非限定的な例として提供する。
ヒト神経細胞株におけるコドン対バイアス低減バリアントの神経弱毒化
MR766のような古いZIKV株とは異なり、ZIKVの現在の株は、小頭症及びギラン・バレー症候群のような神経疾患を引き起こす。したがって、FDAとのプレプレIND会議に基づけば、任意の生弱毒化ジカワクチンは、ヒトの神経細胞におけるインビトロでの神経弱毒化、及び非ヒト霊長類におけるインビボでの神経弱毒化を実証する必要があると考えられる(提案された第II相研究)。リード候補の前臨床開発を開始するために、本発明者らは、発達中のヒト脳におけるジカウイルスの細胞指向性の特性決定、及び有望な抗ジカ阻害物質の試験のために以前使用されていた、十分に特性決定された2種類のヒト神経細胞株HTB−14(U−87としても知られている)及びHTB−15(U−118としても知られている)に感染させた。ヒト神経細胞株HTB−14及びHTB−15を感染させ、4日後にピーク力価を定量化した。ヒトHTB−14細胞ではMR766 E−Minがほぼ4Log10弱毒化されたことが観察され、ヒトHTB−15細胞では、成長は、2つの独立した実験において検出不能、または、1つの実験において検出限界(100 PFU/ml)で、これもまたインビトロで4Log10の神経弱毒化も示すもののいずれかであった(データは示されず)。
タンパク質レベルはPRVABC59またはMR766由来E−Min感染細胞で低減する
ZIKV感染細胞から採取した全細胞溶解物のウェスタンブロットを使用して、異なるPRVABC59及びMR766バリアント間のタンパク質発現レベルを比較した。ウイルス感染のため、Vero細胞を37℃のOptiPRO培地中で90%コンフルエントまで成長させた。合成野生型ならびに脱最適化(E−Min)MR766及びPRVABC59を含めたジカウイルスを0.5のMOIに希釈し、細胞に添加した。細胞を室温で15分間揺動し、次いで33℃で2時間インキュベートした。次に、接種物を除去し、感染細胞は33CのOptiPRO培地中で24時間培養を継続した。
AG129マウスにおける弱毒化
上述のように、AG129成体マウスモデルは、フラビウイルスのワクチン及び治療薬の研究で承認を得ている。AG129マウスを使用して以下を試験した:1)102の用量の各々合成的に得られた野生型ウイルスMR766及びPR15ウイルス(陽性対照);2)2つの用量(104及び102 PFU)ワクチン候補PR15 E−MinまたはMR766 E−Min及びNS3−Min;ならびに3)104の単回用量のワクチン候補PR15−NS3+E−Min。この試験では、弱毒化、有効性、及び免疫原性を検査した。動物を動物5頭の群にランダムに割り付けた。これらの群を様々な弱毒化ウイルス及び合成野生型ウイルスに感染させた。マウスにワクチン接種するために、0日目及び28日目に2ラウンドのワクチン接種を実施した。弱毒化を測定するために、ワクチン接種後、生存率及び体重を測定した(図11)。
AG129マウスにおける免疫原性
ワクチン候補は、低用量で、動物当たり102.3細胞培養感染用量(CCID50)に等しいwtウイルスの致死量による攻撃からの長期的防御を提供可能であるべきである。E−Minバリアントは、細胞培養物及びAG129マウスにおいて高度に弱毒化されたが、わずか68 PFU(MR766 E−Min)または147 PFU(PRVABC59 E−Min)による攻撃後にAG129マウスにおける死亡防止に成功した。弱毒化試験からの各マウスの生存動物において、ワクチン有効性を試験した。最初に、28日目に生存マウスから浅側頭静脈経由で血清を採取し、28日目に2回目の同じワクチン用量でマウスをブーストした。血清は、49日目(ブースト後21日目)にも収集した。ワクチン接種後14、28、及び49日に採取した血清の50%プラーク低減中和力価(PRNT50)アッセイを用いて、これらの動物からの中和抗体を定量化した。試験血清の1/2系列希釈を、1/10希釈から開始して行った。次いで、希釈液を102.4 PFUのZIKV株Puerto Rico 2015 PRVABC−59(PR15)と1:1混合した。次いで、ウイルス−血清混合液を、Vero76細胞と共に12ウェル組織培養プレートの個別ウェルに添加した。ウイルス対照からの平均プラークの≧50%低減をもたらす試験血清の希釈度の逆数をPRNT50値として記録した。MR766 E−Minは、28日目で1回のみのワクチン接種後に、全ての動物において現在のPR15株に対するロバストな抗体応答を生成することができた(図12)。同様に、PR15 E−Minも、1回のみのワクチン接種後にロバストな抗体応答をもたらした。
非ヒト霊長類における有効性
マカク属カニクイザル(CM)は、黄熱、デング熱、西ナイル熱、及びZIKVを含めたフラビウイルス感染症を評価するためのモデルとして一般的に使用されている。ZIKVの分離株も、自然感染したマカク属カニクイザルから回収された。以前の研究では、CMの実験的ZIKV感染が臨床的疾患をもたらす可能性は高くないが、ZIKVは複製し、血、尿、及びその他の組織中に見いだされ得ることが示唆されている。Southern Researchが行った非GLP試験で、ナイーブCMにおけるジカウイルス(ZIKV)ワクチン候補の有効性を検討した。合計15頭(オス10頭及びメス5頭)のZIKV血清陰性CMを5つの処置群にランダムに割り付けた。1〜4群のCMに対し、500μLの体積中107または105 PFUの用量の弱毒化ウイルス(MR766 E−W/W/Min)を、皮下(SC)注射によりプライム−ブーストレジメン(0日目及び28日目)を用いてワクチン接種した。偽処置対照群(5群)に割り当てたCMには、SC注射によりPBSを投与した。ワクチン誘導抗ZIKV中和抗体(Nab)の存在について、14、21、28、50、及び61日目にフォーカス低減中和試験(FRNT)によって評価した。FRNT値は、MR766 E−W/W/Min(図13)ワクチン接種マカクにおいて、単回用量後のNIH不活化ワクチンと比較して2〜4倍高かった。W−W−E−Minワクチン接種マカクのFRNT値は28日目のブースト後に増加せず、これによりワクチンがブーストウイルスによるさらなる感染を防止する殺菌免疫を誘導したことが示された。E−W/W/Minをワクチン接種した全ての動物は、ワクチン接種後14日までに血清転換した。このデータは、単回の比較的低用量のE−W/W/Minが高レベルの中和抗体(≧1,028 FRNT50)を誘発するのに十分であり得ることを示すものである。
免疫コンピテントマウスにおける腫瘍溶解有効性
DBA/2マウス(4〜6週齢)に対し、最初にMR766 E−W/W/Min、MR766 E−W/Minを(1×107 PFUの用量で)ワクチン接種するか、またはOptiPro培地を偽注射し、50μlの体積で頸椎の背側に皮下送達させた。マウスへのワクチン接種を0日目、14日目、26日目、71日目、及び85日目に5回行った(図14)。これらの日に血清試料を収集して、ジカウイルスに対する中和抗体の発生を50%プラーク低減中和試験(PRNT50)によって確認した。CCL53.1上皮黒色腫細胞(DBAマウスバックグラウンド)を、最終ワクチン接種から11日後の97日目にワクチン接種マウスまたは偽ワクチン接種マウスに移植した。移植は、1×106 CCL53.1細胞を全ての動物の右下側腹部に皮下注射することにより行った。また、一部の動物には左下側腹部にも2.5×105 CCL53.1細胞を皮下注射した(図20)。
Balb/Cマウスにおける移植同系4t1細胞を用いたトリプルネガティブ乳がんのCodavax−H1N1処置
CodaVax−H1N1は、ブタにおいて、105の用量における顕微鏡的肺病変の不在による測定で、野生型インフルエンザAウイルスA/CA/04/2009に比べて有意に弱毒化されており(2)、第I相臨床試験の間安全であった。本試験では、CodaVax−H1N1を腫瘍溶解剤として使用する可能性を試験することを求めた。このパイロット実験では、MDCK細胞内で101回、Vero細胞内で6回継代させたCodaVax−H1N1を使用することを選択した。
DBA/2マウスに移植したCCL53.1細胞に対するCodaVax−H1N1連続腫瘍内注射による処置
CodaVax−H1N1は、ブタにおいて、105の用量における顕微鏡的肺病変の不在による測定で、野生型インフルエンザAウイルスA/CA/04/2009に比べて有意に弱毒化されており(1)、第I相臨床試験の間安全であった。本試験では、CodaVax−H1N1を腫瘍溶解剤として使用する可能性を試験することを求めた。このパイロット実験では、マスターシードストックから継代されたCodaVax−H1N1、CodaVax−H1N1 M101/V6を使用することを選択した。
マウス移植プロトコール:動物モデル:Mus musculus;マウス系統:DBA/2(Taconic)週齢:8〜9週齢(メス);細胞培地:F−12K培地;細胞濃度:1×105/0.1mL(CCL53.1)。
改変されたウイルスはIL−1Bを刺激する
図30に見られるように、培地に100nM PMAを添加し、37℃、5% CO2で3日間インキュベートすることにより、培養ヒト単球(THP−1)をマクロファージに分化するように誘導した。12ウェルプレートの個別ウェルに350,000細胞/ウェルの密度で接着した後、培地を新鮮な加温培地(10% FBS RPMI−1640)で置き換え、細胞を250μlの体積中5.0のMOI(1.75×106 FFU)で感染させた。細胞を室温で30分間揺動し、次いでさらに250μlの培地を添加し、プレートを37℃、5% CO2で2時間インキュベートし、その後ウイルス接種物を除去し、培地を温培養培地で置き換えた。感染後1日目及び3日目に上清試料を収集し、−80℃で凍結し、定量キット(Thermo Fisher カタログ番号BMS224−2)を用いてヒトIL−1β ELISAについて試験した。IL−1βは、活性化マクロファージによって産生されるサイトカインのインターロイキン1ファミリーの一員として選択した。IL−1βは炎症応答の重要なメディエーターである。IL−1β産生は、レチノイン酸誘導遺伝子1(RIG−I)によりウイルスRNAが認識され、続いてNFκB−IRF3シグナリングが誘導された後に活性化される。また、RIG−Iの活性化は、STING発現を誘導し、正のフィードバック機構を介して持続的な炎症応答を促進することも知られている。
腫瘍への免疫細胞の動員
図31に見られるように、0日目、14日目、28日目、及び42日目に107 FFU MR766 E−W/Minでワクチン接種またはウイルス希釈液で偽ワクチン接種した移植及び処置DBA/2マウスにおいて、免疫細胞活性化をアッセイした。ワクチン接種マウス及び偽ワクチン接種マウスに対し、63日目に1×106 CCL53.1黒色腫細胞を皮下経路で送達させて移植し、73日目に処置を開始し、73日目、75日目、及び77日目に107 PFU MR766 E−W/W/Minまたはウイルス希釈液を腫瘍内に送達させた。処置後1日目及び7日目(74日目及び80日目)に、免疫組織化学検査及び染色のために腫瘍を採取して4%パラホルムアルデヒドに固定して、免疫マーカーを計数しCD4+、CD8+、CD45+、及びFoxP+細胞浸潤を測定した。事前のMR766 E−W/Minワクチン接種によって処置後7日目の移植CCL53.1腫瘍内のCD8+細胞浸潤が増強したことが、免疫組織化学検査により可視化されている。DBA/2マウスにおいて、事前のMR766 E−W/Minワクチン接種によって処置後1日目の移植CCL53.1腫瘍内のCD45+細胞浸潤が非常に増加したことが、免疫組織化学検査により可視化されている。FoxP3+細胞は処置腫瘍において低減された。

- 再コードされたEタンパク質コード配列、もしくは前記NS3コード配列、または両方が、0.1〜0.4のコドン対バイアス低減を有する、請求項37に記載の方法。
- 前記改変されたウイルスが配列番号2、配列番号3、または配列番号4である、請求項36に記載の方法。
- 前記悪性腫瘍が固形腫瘍である、請求項1〜24のいずれか一項に記載の悪性腫瘍を処置する方法。
- 前記悪性腫瘍が、神経膠芽腫、腺がん、黒色腫、肺がん、神経芽腫、乳がん(breast cancer)、膀胱がん、結腸がん、前立腺がん、または肝臓がんである、請求項1〜24のいずれか一項に記載の悪性腫瘍を処置する方法。
- 前記改変されたウイルスが、腫瘍内、静脈内、脳内、筋肉内、脊髄内、または髄腔内に投与される、請求項1〜24のいずれか一項に記載の悪性腫瘍を処置する方法。
- 前記改変されたウイルスが、PV1−MinYであり、かつ前記野生型ウイルスまたは前記予め改変されたウイルスから調製され、前記改変されたウイルスのP1領域の中央部分が、ヒトコドン対バイアスに従うコドン対スコアの低減のために再コードされた合成配列で置換されている、請求項1〜24のいずれか一項に記載の悪性腫瘍を処置する方法。
- 前記組換え型の改変されたウイルスが、PV1−MinYであり、かつ予め改変されたウイルスPVl(M)または野生型ウイルスPV1(M)から調製され、前記組換え型の改変されたウイルスのP1領域の中央部分が、UpA及びまたはCpGジヌクレオチド増加のために再コードされた合成配列で置換されている、請求項1〜24のいずれか一項に記載の悪性腫瘍を処置する方法。
- 前記組換え型ウイルスが、PV1(M)から調製されたPV1−MinYであり、前記P1領域のヌクレオチド位置1513〜ヌクレオチド位置2470を含むヌクレオチドの断片が、ヒトコドン対バイアスに従うコドン対スコアの低減のために再コードされた前記P1領域のヌクレオチド位置1513〜ヌクレオチド位置2470を含むヌクレオチドの対応する断片で置換されている、請求項46に記載の方法。
- 前記改変されたウイルスが、PV1(M)から調製されたPV1−MinYであり、前記P1領域のヌクレオチド位置1513〜ヌクレオチド位置2470からなるヌクレオチドの断片が、ヒトコドン対バイアスに従うコドン対スコアの低減のために再コードされた前記P1領域のヌクレオチド位置1513〜ヌクレオチド位置2470を含むヌクレオチドの対応する断片で置換されている、請求項1〜24のいずれか一項に記載の悪性腫瘍を処置する方法。
- 悪性腫瘍を処置する方法であって、
野生型ピコルナウイルスのP1ドメイン内のヌクレオチドの少なくとも1つの断片を、ヒトコドン対バイアスに従うコドン対スコアの低減のために再コードされた合成配列を含むヌクレオチドの対応する断片で置換することにより、前記野生型ピコルナウイルスから組換え型の改変されたウイルスを調製することと、
PV1(S)、PV2(S)、及びPV3(S)からなる群より選択される、ヒトコドン対バイアスに従うコドン対スコアの低減のために再コードされた合成P1で、前記野生型ピコルナウイルスのP1を任意選択で置換することと、
それを必要とする対象に、前記組換え型の改変されたウイルスを投与することと
を含む、前記方法。 - 前記ヌクレオチドの少なくとも1つの断片を置換することが、前記改変されたウイルスのP1ドメインである配列番号1のヌクレオチド番号1513〜ヌクレオチド番号2470を含む前記ヌクレオチドの少なくとも1つの断片を、ヒトコドン対バイアスに従うコドン対スコアの低減のために再コードされた合成配列を含むヌクレオチドの対応する断片で置換することを含む、請求項49に記載の方法。
- 前記組換え型ウイルスが、腫瘍内、静脈内、脳内、筋肉内、脊髄内、または髄腔内に投与され、腫瘍細胞における細胞溶解を引き起こす、請求項49に記載の方法。
- 前記悪性腫瘍が、多形神経膠芽腫、髄芽腫、乳がん(mammary carcinoma)、前立腺がん、結腸直腸がん、肝細胞がん、気管支がん、及び類表皮がんからなる群より選択される、請求項49に記載の方法。
- 前記ピコルナウイルスがエンテロウイルスCの種である、請求項49に記載の方法。
- 前記ピコルナウイルスがポリオウイルスである、請求項49に記載の方法。
- 前記P1ドメインが、サビンワクチン株PV1(S)、PV2(S)、及びPV3(S)から選択される、請求項49に記載の方法。
