Abstract
【解決手段】(i)複数の検出試薬であって、当該複数の検出試薬の各検出試薬が、第1の核酸鎖に結合した捕捉剤及び前記第1の核酸鎖にハイブリダイズした第2の核酸鎖を含み、
前記第1または第2の核酸鎖の5’末端または3’末端が、他方の鎖を鋳型として用いて伸長可能であり、
前記伸長可能な末端の直下流の前記鋳型が前記複数の検出試薬のそれぞれに対して異なり、かつ、
前記複数の検出試薬のおのおのが異なる相補性部位を認識する、複数の検出試薬;
(ii)平面試料;及び
(iii)化学的架橋剤を含む捕捉剤組成物であって、

dUTP−SS−Cy5:
この例では、蛍光シグナルは、プライマーの3’末端に付加される(すなわち、ポリメラーゼによって付加される、または蛍光ヌクレオチドがオリゴヌクレオチドである場合、ライゲーションされる)蛍光ヌクレオチドによって生成されてもよい。この方法は、付加された蛍光ヌクレオチドからのシグナルを読み取ること、またはプライマーに付加されている2つの蛍光ヌクレオチド間のエネルギー移動によって生成されるFRETシグナルを読み取ることを含んでもよい。
以下でさらに詳細に記載されている「可逆的ターミネータ」及び「欠落塩基」のアプローチと呼ばれる2つの異なるアプローチを用いて特別に設計されたオリゴヌクレオチドを用いて多重化を実施することができる。これらの方法は双方とも、異なる相補性部位を認識する複数の(例えば、少なくとも5、少なくとも10、少なくとも20、少なくとも30、少なくとも50、少なくとも100、最大150以上)の捕捉剤を含む組成物に依存するが、この場合、捕捉剤のそれぞれは、第1の鎖及び第2の鎖を含む二本鎖核酸(例えば、オリゴヌクレオチド)に結合され、捕捉剤は第1の鎖の(例えば、5’末端)によって二本鎖核酸に結合され、二本鎖核酸のそれぞれにおける鎖の一方の3’末端は鋳型として他方の鎖を用いて伸長可能であり、鋳型は捕捉剤のそれぞれに対して異なる。そのような組成物の例は図3及び図4にて説明されており、鋳型はオーバーハングである。図3及び図4にて示される一般的な原理はRCA産物を含む二本鎖核酸に拡大することができる。図3は、DNA二本鎖におけるポリメラーゼの存在全体を増やすために5’末端での無作為組成物の短いストレッチが後に続く式3’−N4nN1/N2/N3−5’によって定義される鋳型(例えば、オーバーハング)を有する捕捉剤の集団を示し、式中、N1、N2、N3、及びN4はG、A、T、及びCから選択される異なるヌクレオチドであり、nは0、1以上である。一方、図4は、DNA二本鎖におけるポリメラーゼの存在全体を増やすために5’末端での無作為ヌクレオチドの短いストレッチ(例えば、1〜5の残基)が任意で後に続く式3’−YN1/N2−5’によって定義されるオーバーハングを有する捕捉剤の集団を示し、式中、Yは塩基N3及びN4で構成される長さn(nは0、1以上である)のヌクレオチド配列であり、オーバーハングの開始から数えてヌクレオチドN3は奇数の位置にあり、ヌクレオチドN4は偶数の位置にあり、N1、N2、N3、及びN4はG、A、T、及びCから選択される異なるヌクレオチドである。図3、4、及び5で説明されるように、第1の鎖の配列は捕捉剤のそれぞれに対して同一であり、第2の鎖の配列は捕捉剤のそれぞれに対して異なる。これらの実施形態では、異なる第2の鎖によって異なる捕捉剤間でオーバーハングが異なるものになる。
本発明のこの実施態様は、可逆的ターミネータ、すなわち、組み込みの後に脱保護することができる鎖ターミネータヌクレオチドに依存し、それによってさらなるヌクレオチドがそのヌクレオチドに付加されるのを可能になる。
本方法のこの実施態様は、「欠落した」塩基の設計に依存するものであり、この場合、各サイクルでは、2つの標識されたヌクレオチド及び1つの非標識のヌクレオチドが反応に付加され、「欠落塩基」は1超のヌクレオチドによってプライマーが伸長するのを妨げる。
この方法では、ニックトランスレーションによるプライマーの伸長によって、上の鎖のプライマーから下流に位置付けられるように下の鎖のオリゴヌクレオチドとハイブリッド形成する蛍光で標識された「検出器」オリゴヌクレオチドから消光剤を除去する。この方法の原理は図7にて説明されている。この方法の多重化版は図8に示されている。
この実施態様では、本方法は、蛍光色素分子で標識された塩基によるプライマー伸長によって抗体の染色を提供すること、またはさもなければ、プライマー伸長によってプライマーに付加された第1の蛍光ヌクレオチドとオリゴヌクレオチド図10に存在する第2のヌクレオチドとの間でのエネルギー移動によって生成されるFRETシグナルを読み取ることを含む。この方法の原理は図9Aにて説明されている。多重化は、二本鎖を融解することによりまたはエキソヌクレアーゼにより伸長が刺激するオリゴヌクレオチドを除去し、かつ異なる抗体で伸長可能である別のプライマーオリゴヌクレオチドを再アニーリングすることによって達成される。この方法の多重化版は図9Bにて示される。特定の実施形態では、多重化された実施態様は、(a)平面試料を複数の捕捉剤とインキュベートすることと、(b)捕捉剤を平面試料に架橋することと、(c)複数の捕捉剤の第1のセットのオリゴヌクレオチドとハイブリッド形成するプライマーを伸長し(例えば、第1のプライマーの3’末端が第1の集団のオリゴヌクレオチドのみとアニーリングする)、それによって第1のセットの蛍光シグナルを生成すること(その工程は、ポリメラーゼを用いて標識されたヌクレオチドを付加すること、ならびに/または試料と標識されたオリゴヌクレオチド及びリガーゼと、を接触させることによって実施することができる)と、(d)蛍光顕微鏡を用いて第1のセットの蛍光シグナルを読み取ることと、(e)蛍光を不活化することと、(f)複数の捕捉剤の第2のセットのオリゴヌクレオチドとハイブリッド形成するプライマーを伸長し(例えば、第1のプライマーの3’末端が第2の集団のオリゴヌクレオチドのみとアニーリングする)、それによって第2のセットの蛍光シグナルを生成すること(その工程は、ポリメラーゼを用いて標識されたヌクレオチドを付加すること、ならびに/または試料と標識されたオリゴヌクレオチド及びリガーゼとを接触させることによって実施することができる)と、(g)蛍光顕微鏡を用いて第2のセットの蛍光シグナルを読み取ることと、(h)工程(d)及び工程(g)の画像生成物を比較することと、を含んでもよい。
図16にて模式的に説明されているように、ローリングサークル増幅を用いてシグナルが増幅されてもよい。これらの実施形態では、オリゴヌクレオチドに結合されている捕捉剤は、パドロックプローブの末端がライゲーション可能に隣接するようにオリゴヌクレオチドとハイブリッド形成するパドロックプローブとハイブリッド形成される。この実施形態では、ライゲーションの後、オリゴヌクレオチドによってプライムされているローリングサークル増幅によってパドロックプローブ(ここでは環化されている)をコピーすることができる。この反応によって、捕捉剤に結合される縦一列での同じ配列のいくつかの(多くの場合、数百または数千)コピーを含有するパドロックプローブのコンカテマーが生じる。ローリングサークル増幅の産物(抗体に結合される)は、上述及び図示の方法を用いて検出することができ、検出される配列は反復されるため、シグナルが増幅される。これらの実施形態では、(i)捕捉剤は、第1の鎖(すなわち、RCA産物)及び第2の鎖(検出オリゴヌクレオチドを含む)を含む二本鎖核酸に結合される。そのような方法を用いて単一分子を検出することができる。
本明細書に記載されている方法及び組成物には、任意の平面試料の分析のための多種多様な応用で一般的な用途が見いだされる(例えば、組織切片、細胞のシート、遠心した細胞、電気泳動ゲルのブロット、ウエスタンブロット、ドットブロット、ELISA、抗体マイクロアレイ、核酸マイクロアレイ等の分析にて)。
例えば、細菌、酵母、植物、ならびに例えば、魚類、鳥類、爬虫類、両生類及び哺乳類のような動物に由来する細胞及び生物が主題の方法で使用されてもよい。特定の実施形態では、哺乳類細胞、すなわち、マウス、ウサギ、霊長類、もしくはヒトに由来する細胞、または培養されたその派生物が使用されてもよい。

平面試料を分析する方法が提供される。特定の実施形態では、本方法は、(a)捕捉剤が平面試料における相補性部位に特異的に結合する条件下で捕捉剤と平面試料をインキュベートすることであって、(i)捕捉剤が第1の鎖及び第2の鎖を含む二本鎖オリゴヌクレオチドに結合され、(ii)捕捉剤が第1の鎖の5’末端によって二本鎖オリゴヌクレオチドに結合され、(iii)第1の鎖の3’末端が第2の鎖の5’末端に対して陥凹し、それによってオーバーハングが作製される、インキュベートすること、(b)捕捉剤を平面試料に架橋すること、(c)平面試料とポリメラーゼ及びヌクレオチドミックスとを接触させ、それによって1つまたは複数のヌクレオチドをオーバーハングに付加すること、ならびに/または平面試料と、その一部が標識されてもよい、または標識されなくてもよい短いオリゴヌクレオチドの混合物及びDNAリガーゼとを接触させること、(d)蛍光顕微鏡を用いて、オーバーハングに1つまたは複数のヌクレオチドを付加することによって生成される蛍光シグナルを読み取り、それによって平面試料に捕捉剤が結合するパターンを示す画像を作製することを含む。一部の実施形態では、試料が読み取られた後、この方法は、蛍光部分を除去し、付加された蛍光ヌクレオチドを脱保護し、それによって本方法を反復させることに関与してもよい。
材料及び方法
2%ホルムアルデヒドで固定し、透過処理し、−80℃でメタノールにて保存された脾臓細胞をメタノールから遠心分離し、緩衝液4(10mMのTris &.5,10mMのMgCl2,150mMのNaCl,0.1%のトリトンX100)に再浮遊させ、回転体で5分間洗浄した。ab−オリゴヌクレオチドの複合体の非特異的な結合をブロッキングするために、細胞をさらに遠心分離し、1mLのPBS、0.5%BSA(SM)に再浮遊させ、追加の0.5MのNaCl(0.9mLのSM+100uLの5MのNaCl)に至るまで補完した。20uLの剪断したssDNA(10mg/mL)、50uLのマウスIgG(10mg/mL)、及び20uLの0.5MのEDTAをさらに1mLの細胞に加え、その混合物を回転体上で30分間インキュベートした。染色のために、予め作製した抗体/オリゴヌクレオチド複合体(0.2ugのCD45−146複合体をチューブ当たり1uLの特異的なオリゴヌクレオチド(147等)と40Cで30分間アニーリングした)と共に細胞を30の250uLのチューブ(PCR小片チューブの選択は本事項に好都合である)に再分配し、回転させて1時間インキュベートした。細胞を2回洗浄し(PBS、0.1%トリトン、0.5Mの塩、5mMのEDTA)で2回洗浄し、ポリリジン処理したガラス製のカバースリップ上に載置し、10分間静置し/付着させ、さらに5mMのBS3を含むPBS(4mL当たり7.4mg)、0.1%トリトン、0.5MのNaCl、5mMのEDTAで1時間固定した。
プライマー伸長によるインサイチュでの染色の可能性を検討するために、浮遊液における(図11)またはスライドガラス上に不動化した(図12)マウスの脾臓細胞にてCD4の発現を視覚化した。Tリンパ細胞を視覚化するために、脾臓細胞を従来のTcrB−Ax488抗体で共染色した。(図11A)のように、オリゴヌクレオチド二本鎖にコンジュゲートされたCD4抗体で双方の試料を染色した。TcrB陽性T細胞をサブセットに分離させない対照試料にはクレノウポリメラーゼを添加しなかった(図11B)。クレノウポリメラーゼを供給すると、CD4陽性T細胞はTcrB陽性T細胞のCy5陽性サブセットとして観察することができる(図11C及び図12)。スライドガラス上で染色された細胞の共焦点画像化によって明瞭な膜染色パターンが観察された(図12A)。総合すると、このデータは、捕捉剤の結合パターンを提供するのにスライドガラス上のプライマー伸長反応を使用できることを示している。

ローリングサークル増幅によるインサイチュの抗体のシグナルの増幅
材料及び方法
記載されたようにオリゴヌクレオチド146v2に対するラット抗マウスB220抗体のコンジュゲートを調製した。コンジュゲートは、146v2にて環状ハイブリッドを形成するように設計されたパドロックオリゴヌクレオチド(PatgctaccgttAATTATTACTGAAACATACACTAAAGATAACATTAttctgcaag、配列番号125)とハイブリッド形成させた。マウス脾臓細胞をコンジュゲートのいずれかで染色し、次いでパドロック構築物で染色されたそれらの細胞を製造元のライゲーション緩衝液にて37℃で1時間T4 RNAリガーゼ(NEB)とインキュベートし、次いでphi29ポリメラーゼ及びdNTPミックスと15分間インキュベートした。細胞をPBSで3回洗浄し、次いで10nMのRCA産物検出オリゴヌクレオチド(TGAAACATACACTAAAGA、配列番号126)と10分間インキュベートした。その後、細胞を蛍光dUTP−Cy5(Jena Biosciences)とインキュベートし、200nMのdUTP−Cy5を含む緩衝液#4及び1uLのエキソ−クレノウポリメラーゼ(Thermo Scientific)とインキュベートすることによってそれを細胞に組み込んだ。細胞のアリコートを取り出し、ローリングサークル増幅(RCA)工程を行わず、次いで参照として使用して染色に対するRCAの効果を評価した。
抗体の染色を向上させるために抗体に結合された多重化DNAバーコードのローリングサークル増幅の効率について試験した。リンカー(146v2)オリゴヌクレオチドハイブリッドにアニーリングされた環化「パドロック」オリゴヌクレオチドを含有する抗B220抗体に基づいた特殊な抗体−DNAコンジュゲートを収集し、それでマウスの細胞を染色した。染色の後、パドロックオリゴヌクレオチドをT4リガーゼとライゲーションさせて、phi29ポリメラーゼとローリングサークルのプロトコルを用いて増幅させたところ、検出プライマーに相補性の反復配列を含有する各抗体に結合された長い反復DNAのストレッチが生じた。プライマーのアニーリングの後、dUTP−Cy5の複数の分子は、その性質が反復性であるため、増幅されたDNA分子に組み込むことができる。図16のパネルA〜Eはこの方法を模式的に説明している。図16のパネルF〜Gは、ローリングサークル増幅による細胞の染色は、それがない場合と比較してはるかに強力であることを示している。
分散した脾臓細胞にて22の抗原を同時検出すること

以下のプロトコルを用いて抗体コンジュゲートを調製した。抗体に対して、TCEP(最終濃度1mM)のPBS、pH7.4と室温で30分間インキュベートすることによってジスルフィドの部分的な還元を行った。コンジュゲート緩衝液(PBS、pH7.0)によって飽和されたBioGelP−30スピンカラムにおける緩衝液交換によって抗体をTCEPから精製した。保護されたマレイミド基を有するオリゴヌクレオチド146v2(5’マレイミド−ATAGCAGTCCAGCCGAACGGTA GCATCTTGCAGAA、配列番号127)がTrilink incから注文された。製造元からの指示に従って抗体への共有結合架橋を調製するために、オリゴヌクレオチドに存在するマレイミド基をAdler反応(トルエンにて90℃で4時間)によって脱保護/活性化した。無水エタノールにおける数回の洗浄によってオリゴヌクレオチドからトルエンを除去した。活性化されたオリゴヌクレオチドをコンジュゲート緩衝液に溶解し、50:1のモル比で還元した抗体と混合した。最終濃度が1Mとなるまで塩化ナトリウムをコンジュゲート反応に添加した。コンジュゲート反応を1時間進行させた。未結合のオリゴヌクレオチドを除去するために、分子量カットオフフィルター(Amicon 50kDa)でコンジュゲートされた抗体を4回濾過した。0.5Mの塩化ナトリウム及び0.1%のTween−20を伴ったリン酸緩衝液にて最終洗浄及び保存を行った。
染色はポリメラーゼ反応ミックスとの反復インキュベートによって提供された。奇数のサイクル(1、3、5…)では、細胞をG−ミックス(ml当たり150nMのdG、150nMのdUssCy5、150nMのdCssCy3、25ul/mlのNEBエキソ−クレノウを含む緩衝液4)にて2分間インキュベートし、405(MgClを含まず、最終0.65MまでNaClで補完した緩衝液4)で3回洗浄し、写真撮影し、50mMのTCEPを含む緩衝液405にて2分間インキュベートし、405で2回洗浄し、写真撮影し、新しく作製した100mMのヨードアセトアミドを含む緩衝液405にて1分間インキュベートし、緩衝液4で3回洗浄した。偶数のサイクル(2、4、6…)では、細胞をA−ミックス(ml当たり150nMのdATP、150nMのdUTPssCy5、150nMのdCTPssCy3、25ul/mlのNEBエキソ−クレノウを含む緩衝液4)にて2分間インキュベートし、405(MgClを含まず、最終0.65MまでNaClで補完した緩衝液4)で3回洗浄し、写真撮影し、50mMのTCEPを含む緩衝液405にて4分間インキュベートし、405で2回洗浄し、写真撮影し、新しく作製した100mMのヨードアセトアミドを含む緩衝液405にて1分間インキュベートし、緩衝液#4で3回洗浄した。可逆的に標識された蛍光ヌクレオチド三リン酸はJena Bioscienceによって特別に合成された。
ABseqを用いて、22−抗体パネルを使用してマウスの脾臓及び骨髄における種々の細胞サブセットについて調査した。単離した脾臓細胞及び骨髄細胞をNHS−PacBlu及びNHS−Ax−488の色素による全細胞染色によってバーコード化し、混合し、DNA二本鎖でタグ付けした22の抗体のパネルで染色し、スライドガラス上に付着させ、11のプライマー伸長におけるABseq及び画像化の繰り返しによって提供した(図17)。明白に、すべてのマーカー発現データを有する疑似着色された画像における22の色マーカーの発現データは、多色パレットにおける色の近接性の故に視覚的に解析するのは不可能であることが明白に判明した(図17、右下のパネル)。
スペーサーによる多重パネルの設計
材料及び方法
抗体のコンジュゲート、細胞の染色、及びレンダリングはセクション4(分散させた脾臓細胞にて22の抗原を同時検出すること)と同じ実験手順に従って行った。脾臓細胞の9つのアリコートを異なるCD45抗体−DNAのコンジュゲートで別々に染色した。各パネルのコンジュゲートは以下の方法で形成された。

ポリメラーゼの誤取り込みエラーのために、ABseqによるレンダリングのシグナル強度は、個々のヌクレオチドの順次付加を利用するディープシーケンシングプロトコルの開発に関する他の研究で認められたようにサイクル数の増加と共に低下すると予想される。それを回避し、かつ抗体に結合される過度に長いDNA断片の使用を回避するために、設計に対する以下の修正について試験した(図18、パネルA)。これらのサブパネルにおける伸長反応がddC、プロピル、または任意の他の3’末端基を持つ上の鎖のオリゴヌクレオチドの終結によって防止されるように、大きな抗体のパネルをサブパネルに分割することができる。各サブパネルの伸長が終了した後、短い「活性化」スペーサーのインサイチュのハイブリッド形成によって次のサブパネルを活性化するが、これはその3’末端で終結部分を有さないため、プライマー伸長の連続的なサイクルを開始する。この設計を3つの順次3サイクルのパネル(合計9回の伸長サイクル)で実験的に試験した(図18、パネルB)。画像の定量は、スペーサーオリゴヌクレオチドを活性化するパネルのスライドガラス上でのハイブリッド形成に関連するABseqレンダリングの効率の有意な低下が観察されないことを示し、個々のパネル間でシグナルのキャリーオーバーがないことを示した(図18、パネルC)。
多重化された単一分子RNAの検出
材料及び方法
NALM及びJurkatの細胞株を100万個/mlの密度に増殖させ、1.6%のホルムアルデヒドで10分間固定し、次いで氷冷メタノールに移した。200K細胞のアリコートをPBSTR(PBS、0.1%のTween−20及び1:1000のRnasin)で洗浄し、ハイブリッド形成緩衝液(1×SSC、10%ホルムアミド、10%バナジル−リボヌクレオチド複合体、10%ポリビニルスルホン酸)に移した。DNAプローブ混合物を最終濃度が100nMになるまで添加し、40℃で1時間インキュベートした。細胞を室温にて5分間PBSTRで2回洗浄し、40℃で20分間、高塩緩衝液(4×SSCのPBSTR)で2回洗浄し、PBSTRでもう一度洗浄し、ライゲーション溶液(0.1ulのT4DNAリガーゼ(New England Biosciences)、5ulの10×T4リガーゼ緩衝液(New England Biosciences)、45ulのH2O)に移した。ライゲーションは37℃で1時間進行した。次いで細胞を増幅溶液(1ulのphi29ポリメラーゼ(Thermo Scientific)、5ulの10×ポリメラーゼ緩衝液(Thermo Scientific)、1ulの10mMのdNTPミックス、43ulのH2O)に移し、30℃で1時間インキュベートした。細胞をPBSTRで洗浄し、37℃で10分間1mMの「RCA検出」オリゴヌクレオチドとインキュベートし、配列決定緩衝液(10mMのTris、pH7.5,10mMのMgCl2、150mMのNaCl、0.1%のトリトン×100、1:50のクレノウポリメラーゼ(Thermo Scientific)、200mMのdUTP−Cy5(Jena Biosciences))に移した。細胞を高塩洗浄緩衝液(10mMのTris、pH7.5、10mMのMgCl2、650mMのNaCl,0.1%トリトン×100)で2回洗浄し、蛍光顕微鏡を用いて撮像した。
スライドガラス上でのプライマー伸長プロトコルを適用して、NALMプロB細胞株におけるヒトHLADR mRNAの単一分子を検出した。JurkatT細胞リンパ腫株を陰性対照として用いてバックグランドを評価した。単一分子mRNAの検出を可能にするために、近接ライゲーション及びローリングサークル増幅(RCA)に基づいて単一増幅系を設計した。各対の2つのオリゴがHLADRAmRNAの直接隣接する20ntのストレッチに相補性であり、かつ上流のオリゴヌクレオチドの3’領域が下流のパドロックオリゴヌクレオチドの環化のスプリント(図19、A)としてかつローリングサークル増幅のプライマーとして機能するように、5対のプローブを設計した。複合体の構築の後、細胞を洗浄し、T4DNAリガーゼで処理してパドロックオリゴヌクレオチドを環化し、phi29ポリメラーゼ及びdNTPミックスとインキュベートしてローリングサークル増幅を実施した(図19、B)。増幅産物を「RCA検出」オリゴヌクレオチドと共にインキュベートし(図19、C)、次いでクレノウポリメラーゼによる単一塩基伸長によって蛍光dUTP−Cy5を組み込んだ(図19、D)。細胞を洗浄し、蛍光顕微鏡によって撮像した。HLADRを発現しているNALM細胞の画像がRCA産物に相当する細胞質にて豊富な点状の染色を示し(図19、E)、HLADRに対して陰性であるJurkat細胞が非常に少ない点を示し(図19、F)、これによってHLADR mRNAの近接ライゲーションの基づく検出の特異性が高いことが証明されている。

- 前記(c)が、前記平面試料とポリメラーゼ及び(i)N1、N2、及びN3に相補性である複数の蛍光ヌクレオチドならびにN4に相補性である可逆的ターミネータヌクレオチドを含むヌクレオチドミックスとを、または(ii)N1及びN2に相補性である複数の蛍光ヌクレオチド、N3に相補性である非標識のヌクレオチドを含み、N4に相補性であるヌクレオチドを含まないヌクレオチドミックスとを接触させ、それによって検出試薬のすべてではなく一部の核酸に蛍光ヌクレオチドを付加する工程を含み、
前記(d)が、蛍光顕微鏡を用いて、前記複数の検出試薬のすべてではなく一部の核酸に前記蛍光ヌクレオチドを付加することによって生成される蛍光シグナルを読み取る工程を含む、請求項5に記載の方法。 - 前記伸長可能な3’末端に直接隣接する前記鋳型が、式3’−N4nN1、3’−N4nN2または3’−N4nN3であり、式中、N1、N2、N3、及びN4は、G、A、T、及びCから選択される異なるヌクレオチドであり、nは1以上であり、工程(c)が、前記平面試料とポリメラーゼ、ならびにN1、N2、及びN3に相補性である複数の蛍光ヌクレオチドならびにN4に相補性である可逆的ターミネータヌクレオチドを含むヌクレオチドミックスとを接触させる工程を含む、請求項8に記載の方法。
- (e)前記蛍光シグナルを不活化する工程、
(f)任意で、可逆的ターミネータヌクレオチドを脱保護する工程、
(g)前記試料をブロッキングする工程、及び、
(h)工程(c)及び(d)を反復する工程をさらに含む、請求項8に記載の方法。 - 工程(h)が工程(c)から(g)を複数回反復することを含む、請求項10に記載の方法。
- 前記伸長可能な3’末端に直接隣接する前記鋳型が、任意に5’末端に1〜5の無作為ヌクレオチドストレッチが続く、式3’−YN1−5’または3’−YN2−5’であり、式中、YはN3及びN4の交互のストレッチで構成され、N1、N2、N3、及びN4はG、A、T、及びCから選択される異なるヌクレオチドである、請求項8に記載の方法。
- (e)前記蛍光シグナルを不活化する工程、
(f)前記平面試料と、ポリメラーゼ、及びN4に相補性である非標識のヌクレオチドとを接触させる工程、
(g)工程(c)及び(d)を反復する工程をさらに含む、請求項12に記載の方法。 - 工程(g)が工程(c)から(f)を複数回反復することを含む、請求項13に記載の方法。
- 前記捕捉剤組成物が、前記複数の検出試薬の各検出試薬について、前記第1の鎖から下流の前記第2の鎖とハイブリッド形成する蛍光で標識されたオリゴヌクレオチドを含み、前記蛍光で標識されたオリゴヌクレオチドが消光剤を含み、前記第1の鎖の伸長が消光された蛍光で標識されたオリゴヌクレオチドのすべてではなく一部から消光剤を除去し、それによって前記複数の検出試薬のすべてではなく一部について蛍光シグナルを生成する、請求項5に記載の方法。
- 前記捕捉剤が、抗体、アプタマー、及びオリゴヌクレオチドプローブからなる群から選択される、請求項5に記載の方法。
- 前記(c)が、前記標識された試料と(i)ポリメラーゼ、及び不完全なヌクレオチドミックスまたは可逆的ターミネータヌクレオチドを含むヌクレオチドミックスとを接触させ、それによって前記複数の検出試薬にヌクレオチドを付加する工程、及び(ii)標識されたオリゴヌクレオチド及びリガーゼとを接触させ、それによって前記複数の検出試薬に標識されたオリゴヌクレオチドを付加する工程を含む、請求項5に記載の方法。
- 前記(c)(ii)が、前記平面試料と、標識されたオリゴヌクレオチドと非標識のオリゴヌクレオチドとの混合物とを接触させることを含む、請求項5又は17に記載の方法。
