技术领域
本发明涉及生物医学领域,主要涉及一种结合YB-1蛋白的核酸分子及其应用。
背景技术
肿瘤是当今全球范围内危害人类健康最主要的疾病之一。肿瘤是局部组织细胞异常生长,并能侵染、扩散到身体的其它部位。肿瘤细胞具有十大特点:自给自足的生长信号、对抑制生长的信号不敏感、抵抗细胞死亡、不受限制的复制潜力、持续的血管生成、组织浸润与转移、避免免疫摧毁、促进肿瘤炎症、细胞能量代谢异常和基因组不稳定和突变。尽管科学技术在不断的进步,各国在肿瘤生物学基础研究与转化应用投入了巨大的人力与物力,但是对很多肿瘤仍旧缺乏有效的治疗手段。
神经胶质瘤是一种常见的原发性脑肿瘤。其中,大多数恶性程度较高的神经胶质瘤都属于多形性神经胶质母细胞瘤(glioblastoma multiforme,GBM),这种肿瘤病人的平均存活率低于15个月。目前的主要治疗手段是手术切除和术后的放化疗。近几年,一些靶向药物先后进行了临床实验,但是它们对提高神经胶质母细胞瘤病人的存活期非常有限。因此,迫切需要发现新的治疗靶点与抗肿瘤药物。
RNA结合蛋白(RNA binding protein,RBP)是一类能够结合单链或双链RNA的蛋白。它们通常具有模块化结构:含有一个或多个RNA结合结构域(RNA binding domain,RBD)以及其它功能结构域。常见的RNA结合结构域有RNA识别结构域(RNA recognition motif,RRM)、KH结构域(KH domain)、冷休克结构域(cold shock domain,CSD)、双链RNA结合结构域(dsRBD)、锌指蛋白(Zinc finger)、Piwi/Argonaute/Zwilli(PAZ)等。RNA结合蛋白的功能结构域则往往具有酶催化、形成同源多聚体以及与其它蛋白结合的性质。RNA结合蛋白的这种模块化结构决定了它们特异识别RNA靶标以及在基因表达调控中发挥重要生物学功能。利用RNA结合蛋白能够特异地、高度亲和地识别不同RNA基序这一特点,科研人员通过设计并合成带有RNA结合蛋白的RNA结合基序的寡核苷酸,并将它用来靶向RNA结合蛋白,从而干扰它在细胞中的功能发挥。
Y box结合蛋白(YB-1,基因名YBX1)是大多数细胞中所富含的主要mRNA包装蛋白。它是一种带有进化非常保守的冷休克结构域的DNA/RNA结合蛋白。YB-1蛋白的氨端是一个富含丙氨酸/脯氨酸区域,中间是一个冷休克结构域,羧端是一个酸性/碱性氨基酸重复序列结构域。YB-1最早被鉴定为是一个能够结合CCAAT box(Y box)双链DNA的转录因子。之后的报道显示YB-1是一个多功能核酸结合蛋白,它能够通过调控DNA转录、mRNA剪接和稳定性以及蛋白质翻译等方式控制靶基因的表达。YB-1蛋白主要定位在细胞质中,但在多种肿瘤细胞中表达升高,并发生细胞核转位。一些临床结果显示YB-1在肿瘤细胞核中(尤其是乳腺癌细胞)的高表达与治疗过程中的耐药性以及低存活有关。也有一些报道指出不仅在细胞核中,YB-1在细胞中的总表达水平升高与肿瘤的恶性程度及预后评判密切相关。YB-1被认为是一个致癌基因,YB-1的转基因小鼠导致乳腺上皮细胞异常增殖,产生具有侵袭特征的乳腺肿瘤。在分子水平上,有报道显示YB-1能够调控一些与细胞生长、恶性转化、耐药、EMT等有关的基因转录与翻译从而促进肿瘤的增殖和转移。YB-1在脑胶质母细胞瘤中高表达,并且能够通过抑制miR-29b的生物合成促进细胞增殖。
因此本领域亟需找到YB-1蛋白的RNA结合基序并相应开发抑制YB-1蛋白功能的药物。
发明内容
本发明第一方面提供一种寡RNA分子,包含选自以下的序列:
(1)N1N2N3N4AN5CN6N7N8(SEQ ID NO:1)所示的核酸序列,其中,N1是C、G、U或无、N2是A、G、U或无,N3是C、G、U或无,N4是C、G、U或无,N5是C或U,N6-N8各自独立是C、G、U或无,和
(2)(1)的互补序列。

本发明还提供一种降低YB-1蛋白的活性或含量、调控mRNA可变剪接、调控miRNA生物合成、调控DNA损伤、调控RNA转录、调控RNA降解、调控蛋白翻译、调控非编码RNA加工、预防或治疗YB-1蛋白相关疾病或病症、抑制肿瘤细胞的增殖、恶性转化或转移、改善耐药性、抑制上皮细胞-间充质转化(EMT)的方法,包括向有需要的个体施用本文任一实施方案所述的寡RNA分子、蛋白-RNA复合物或药物组合物。

本发明还提供本文所述的寡RNA分子或蛋白-RNA复合物在制备用于检测、诊断、预后或监控与YB-1蛋白相关的疾病和/或病况,例如诊断肿瘤的恶性程度及预后的试剂盒中的用途。

具体实施方式
除非提供具体定义,否则结合本文中所描述的分析化学、合成有机化学以及医学化学和药物化学的程序和技术使用的命名法皆是本领域中众所周知并且常用的那些。化学合成和化学分析可以使用标准技术。
发明人利用指数富集的配体系统进化(SELEX,systematic evolution ofligands by exponential enrichment)方法在体外确定YB-1的RNA结合基序为CAUC或CACC。胶迁移实验结果显示第二位的A和第四位的C核苷酸残基对于YB-1识别其基序很重要。此外,还通过individual-nucleotide resolution UV cross-linking andimmunoprecipitation coupled RNA-Seq(iCLIP-Seq)技术,在基因组范围找到一个YB-1在细胞中的RNA结合基序为UYAUC,这一基序与SELEX方法确定的结合基序很相似。发明人的实验结果说明YB-1通过识别其RNA结合基序实现靶特异性蛋白修饰,抑制YB-1活性,调控了mRNA可变剪接和miRNA的生物合成。
核酸分子

蛋白-RNA复合物
发明人发现的特定寡RNA分子与YB-1蛋白结合形成。因此,本发明还提供蛋白-RNA复合物,包含本文任一实施方案所述的寡RNA分子和与其结合的YB-1蛋白。
核酸构建物和细胞
本发明还提供包含本文任一实施方案所述的寡DNA分子的核酸构建物。在某些实施方案中,所述核酸构建物是载体。本发明的核酸分子可被克隆入许多类型的载体,例如,质粒、噬菌粒、噬菌体衍生物、动物病毒和粘粒。载体可以是克隆载体,也可以是表达载体,或者是同源重组载体。克隆载体可用于提供本发明寡RNA分子的编码序列,如含相应DNA序列的寡DNA分子。表达载体可以以病毒载体形式提供给细胞。本文的“表达”包括DNA转录为RNA的过程,也包括DNA转录后翻译为蛋白的过程。通常通过可操作地连接本发明的多核苷酸至启动子,并将构建体并入表达载体,实现本发明核酸分子的表达。典型的表达载体包含可用于调节期望核酸序列表达的转录终止子、起始序列和启动子。病毒载体技术在本领域中是公知的并在例如Sambrook等(2001,Molecular Cloning:A Laboratory Manual,ColdSpring Harbor Laboratory,New York)和其它病毒学和分子生物学手册中进行了描述。可用作载体的病毒包括但不限于逆转录病毒、腺病毒、腺伴随病毒、疱疹病毒和慢病毒。同源重组载体用于将本文所述的表达框整合到宿主基因组中。
介导靶特异性蛋白修饰通过在细胞中导入表达上述寡RNA分子的核酸构建物实现。该核酸构建物含有本文所述寡DNA分子的序列,以及与这些序列操作性连接的一个或多个调控序列。本发明所述的寡DNA分子可以多种方式被操作以保证所述寡RNA分子的表达。在将核酸构建物插入载体之前可根据表达载体的不同或要求而对核酸构建物进行操作。利用重组DNA方法来改变多核苷酸序列的技术是本领域已知的。
调控序列可以是合适的启动子序列。启动子序列通常与待表达RNA分子或蛋白的编码序列操作性连接。启动子可以是在所选择的宿主细胞中显示转录活性的任何核苷酸序列,包括突变的、截短的和杂合启动子,并且可以从编码与该宿主细胞同源或异源的胞外或胞内多肽的基因获得。调控序列也可以是合适的转录终止子序列,由宿主细胞识别以终止转录的序列。终止子序列与编码该多肽的核苷酸序列的3’末端操作性连接。在选择的宿主细胞中有功能的任何终止子都可用于本发明。前导序列与编码该多肽的核苷酸序列的5’末端可操作连接。
为了评估本发明RNA分子的表达,被引入细胞的表达载体也可包含可选择的标记基因或报道基因中的任一个或两者,以便于从通过病毒载体寻求被转染或感染的细胞群中鉴定和选择表达细胞。
本文所述的寡DNA分子通常可以用PCR扩增法获得。具体而言,可根据本文所公开的核苷酸序列设计引物,并用含本文所述寡DNA分子的核酸构建物(例如载体)作为模板,扩增而得有关序列。或者,也可直接合成本文所述的寡DNA分子。
本文所述的寡RNA分子可通过将DNA转录为RNA获得。所述转录可以在细胞内或细胞外进行。细胞内进行DNA转录的方法包括:将能指导DNA转录的核酸构建物(例如载体)导入细胞并在所述DNA转录的条件下孵育所述细胞。细胞外进行DNA转录的方法包括将:将能指导DNA转录的核酸构建物(例如载体)与RNA转录酶和NTP混合并在所述DNA转录的条件下孵育。本领域知晓进行上述转录所需的试剂和方法。或者,也可直接合成本文所述的寡RNA分子。
将DNA或RNA引入细胞和将基因表达入细胞的方法在本领域中是已知的。载体可通过在本领域中的任何方法容易地引入宿主细胞,例如,哺乳动物、细菌、酵母或昆虫细胞。例如,表达载体可通过物理、化学或生物学手段转移入宿主细胞。将多核苷酸引入宿主细胞的物理方法包括磷酸钙沉淀、脂质转染法、粒子轰击、微注射、电穿孔等等。将感兴趣的多核苷酸引入宿主细胞的生物学方法包括使用上述载体。将多核苷酸引入宿主细胞的化学手段包括胶体分散系统,诸如大分子复合物、纳米胶囊、微球、珠;和基于脂质的系统,包括水包油乳剂、胶束、混合胶束和脂质体。将寡RNA直接转染到细胞中的方法本领域周知,例如脂质体转染RNA。
本文中,宿主细胞含有和/或表达本文所述的寡RNA分子。本文中,当提及细胞含有或包含、表达某种分子如寡RNA分子时,含有指所述分子含于所述细胞内或表面上;表达指该细胞生产所述分子。宿主细胞既包括最终表达或含有所述寡RNA分子细胞,也包括生产这些细胞过程中使用到的各种细胞,如大肠杆菌细胞,以用于如提供本发明寡RNA分子的相应DNA序列或提供本文所述的载体。在某些实施方案中,本文提供一种稳定表达本文所述寡RNA分子的人脑胶质瘤细胞系U251和U87-MG。
药物组合物和施用
本发明还提供一种药物组合物,其包含治疗有效量的一种或多种本发明的寡RNA分子、蛋白-RNA复合物和药学上可接受的辅料,例如稀释剂、载剂、增溶剂、乳化剂、防腐剂和/或佐剂。
在某些实施方案中,药物组合物中可接受的稀释剂、载剂、增溶剂、乳化剂、防腐剂和/或佐剂等优选地在所采用的剂量和浓度下对接受者无毒。在某些实施方案中,药物组合物可含有用于改善、维持或保留例如组合物的pH、渗透性、粘度、澄清度、颜色、等渗性、气味、无菌性、稳定性、溶解或释放速率、吸收或渗透的这类物质。这些物质为现有技术已知,例如可参见REMINGTON'S PHARMACEUTICAL SCIENCES,第18版,A.R.Genrmo编,1990,MackPublishing Company。本领域周知适用于将寡RNA分子、蛋白-RNA复合物递送到体内靶位置的辅料。可视预期的施用途径、递送方式和所需的剂量来确定最佳的药物组合物。
可选择本发明的药物组合物用于肠胃外递送。或者,可选择组合物用于吸入或通过消化道(诸如经口)递送。所述药学上可接受的组合物的制备在本领域的技术内。
适用于RNA或RNA-蛋白复合物的其它药物组合物将为本领域技术人员显而易见,包括在持续或控制释放递送配制物中包含寡RNA分子的配制物。用于配制多种其它持续或可控传递方式的技术(诸如脂质体载剂、生物易蚀微粒或多孔珠粒和积存注射)也为本领域技术人员所知。
用于体内施用的药物组合物通常以无菌制剂的形式提供。通过经无菌过滤膜过滤来实现灭菌。在组合物冻干时,可在冻干和复水之前或之后使用此方法进行灭菌。用于肠胃外施用的组合物可以冻干形式或在溶液中储存。肠胃外组合物通常放在具有无菌进入孔的容器中,例如具有皮下注射针可刺穿的塞子的静脉内溶液带或小瓶。
药物组合物一经配制,就以溶液、悬浮液、凝胶、乳液、固体、晶体或以脱水或冻干粉末的形式储存在无菌小瓶中。所述配制物可储存成即用形式或在施用前复水的形式(例如,冻干)。本发明还提供用于产生单剂量施用单位的试剂盒。本发明的试剂盒可各自含有具有干燥蛋白的第一容器和具有含水配制物的第二容器。在本发明的某些实施方案中,提供含有单腔和多腔预填充注射器(例如,液体注射器和冻干注射器)的试剂盒。
本发明也提供通过施用本发明任一实施方案所述的寡RNA分子或蛋白-RNA复合物或其药物组合物来治疗患者(尤其是患者的TB-1相关疾病,如TB-1相关肿瘤)的方法。
本文中,术语“患者”、“受试者”、“个体”、“对象”在本文中可互换使用,包括任何生物体,优选动物,更优选哺乳动物(例如大鼠、小鼠、狗、猫、兔等),且最优选的是人。“治疗”指向受试者采用本文所述治疗方案以达到至少一种阳性治疗效果(比如,癌症细胞数目减少、肿瘤体积减小、癌细胞浸润至周边器官的速率降低或肿瘤转移或肿瘤生长的速率降低)。有效治疗患者的治疗方案可根据多种因素(比如患者的疾病状态、年龄、体重及疗法激发受试者的抗癌反应的能力)而变。
“有效量”意指足以在需要药剂的个体中实现希望的生理结果的药剂量。将采用的含有本发明寡RNA分子或蛋白-RNA复合物的药物组合物的治疗有效量可以取决于所递送的分子、适应症、施用途径和患者的大小(体重、体表或器官大小)和/或状况(年龄和一般健康状况)、待治疗的个体的分类群、组合物的配方、个体的医学疾患的评估以及其它相关因素而在个体间变化。本领域技术人员将了解,用于治疗的适当剂量水平将部分取决于而变化。在某些实施方案中,临床医生可滴定剂量并改变施用途径来获得最佳的治疗效果。
“剂量”意指通过单次施用或以指定时间段提供的药剂的指定量。在某些实施方案中,剂量可以通过一次、两次或更多次大剂量、片剂或注射剂施用。举例来说,在希望皮下施用的某些实施方案中,希望的剂量需要不易于通过单次注射供应的体积,因此,可以使用两次或更多次注射来达到希望的剂量。在某些实施方案中,药剂是通过输注,经一段较长时间或连续施用的。剂量可以规定为每小时、每天、每周或每个月的药剂量。
给药频率将取决于所用配制物中特定寡RNA分子或蛋白-RNA复合物的药物动力学参数。临床医生典型地施用组合物直到达到实现所需效果的剂量。组合物因此可作为单次剂量施用,或随时间以作为两次或多次剂量(可含有或不含有相同量的所需分子)施用,或通过植入装置或导管以连续输液的方式施用。
药物组合物的施用途径是根据已知方法,例如经口、通过静脉内、腹膜内、脑内(脑实质内)、脑室内、肌肉内、眼内、动脉内、门静脉或病灶内途径注射;通过持续释放系统或通过植入装置。
诊断用途、测定、筛选和试剂盒
基于本文的寡RNA分子与RNA结合蛋白(例如YB-1蛋白)的相互作用,本发明提供以下方面。
本发明的寡RNA分子可用于测定,例如结合测定来检测和/或定量在组织或细胞中表达的YB-1蛋白。所述寡RNA分子可用在进一步研究YB-1蛋白在疾病中的作用的研究中。
本发明的寡RNA分子可用于诊断目的,用来检测、诊断、预后或监控与YB-1蛋白相关的疾病和/或病况,例如诊断肿瘤的恶性程度及预后。可以体内或体外进行YB-1蛋白的检测。适用于检测YB-1蛋白的存在或含量的方法实例包括胶迁移实验、滤膜结合实验、SELEX、荧光染色等。对于诊断应用来说,通常用可检测的标记基团来标记寡RNA分子。合适的标记基团包括:生物素、链霉亲和素、荧光基团。用于标记寡RNA分子的各种方法在本领域中已知且可用来进行本发明。
本发明的一个方面提供识别表达YB-1蛋白的细胞的方法。在一个具体实施方案中,用标记基团标记寡RNA分子并检测经过标记的寡RNA分子与YB-1蛋白的结合。在另一个具体实施方案中,体内检测寡RNA分子与YB-1蛋白的结合。在另一个具体实施方案中,使用本领域中已知的技术来分离和测量寡RNA分子与YB-1蛋白的复合物。
本发明的另一方面提供检测与本发明的寡RNA分子竞争结合YB-1蛋白的测试分子的存在。一种所述测定的实例将涉及在存在或不存在测试分子的情形下检测含有一定量YB-1蛋白的溶液中的游离寡RNA分子的量。游离RNA分子(即,未结合YB-1蛋白的寡RNA分子)的量增加将表示测试分子能与该寡RNA分子竞争结合YB-1蛋白。在一个实施方案中,用标记基团标记寡RNA分子。或者,标记测试分子并在存在或不存在寡RNA分子的情形下监控游离测试分子的量。
本发明的又一方面提供蛋白分离或纯化方法,包括:使带有标记物的本文任一实施方案所述的寡RNA分子与候选蛋白孵育,和利用所述标记物分离或纯化与寡RNA分子结合的蛋白。所述分离或纯化包括用偶联有能与所述标记物结合的配体的固相与孵育混合物接触。示例性地,合适的标记物包括生物素,所述分离或纯化包括用偶联有链霉亲和素的固相与孵育混合物接触。
本发明还提供一种筛选与本文任一实施方案所述的寡RNA分子相互作用的物质的方法以及试剂盒。所述方法包括将所述寡RNA分子与候选物质(例如RNA结合蛋白)混合并筛选混合物性质(例如迁移率或解离常数)发生变化的物质。所述试剂盒包含所述寡RNA分子和用于检测所述寡RNA分子与候选物质(例如RNA结合蛋白)的混合物的性质变化的试剂。根据检测性质(例如迁移率或解离常数)的不同,所述试剂可选自以下的一种或多种:肝素、聚丙酰胺、结合缓冲液、洗涤缓冲液。
方法和用途
本文所述的寡RNA分子可用于介导细胞中特异性靶蛋白(例如YB-1蛋白)修饰的体外方法,包括:(1)在能发生特异性靶蛋白修饰的条件下使所述细胞接触本文任一实施方案所述的寡RNA分子,和(2)介导由所述寡RNA分子来完成的特异性靶蛋白修饰,将所述寡RNA分子导向与其相互作用的蛋白。所述蛋白修饰可以是抑制蛋白活性。所述接触包括向在其之中能发生特异性靶蛋白修饰的细胞中导入(例如利用核酸构建物)所述寡RNA分子。
本文所述的寡RNA分子能够在体外降低YB-1蛋白的活性或含量、调控mRNA可变剪接、调控miRNA生物合成、调控DNA损伤、调控RNA转录、调控RNA降解、调控蛋白翻译、调控非编码RNA加工,包括将本文任一实施方案所述的寡RNA分子与YB-1蛋白接触的步骤。本文所述调控包括“上调”或“下调”。YB-1蛋白是人mRNA包装蛋白的主要成员之一,参与蛋白质编码基因表达中mRNA转录、剪接、降解、翻译等多个过程的调控。YB-1蛋白的活性包括结合RNA的能力、调控DNA损伤、RNA转录、剪接、定位、降解、翻译、非编码RNA加工等。
本文所述的寡RNA分子还能够用于体内降低YB-1蛋白的活性或含量、调控mRNA可变剪接、调控miRNA生物合成、调控DNA损伤、调控RNA转录、调控RNA降解、调控蛋白翻译、调控非编码RNA加工、预防或治疗YB-1蛋白相关疾病或病症、抑制肿瘤(例如YB-1蛋白相关肿瘤)细胞的增殖、恶性转化或转移、改善耐药性、抑制上皮细胞-间充质转化(EMT)的方法,包括向有需要的个体施用本文任一实施方案所述的寡RNA分子、蛋白-RNA复合物或药物组合物。所述YB-1蛋白相关疾病或病症包括YB-1蛋白相关肿瘤,例如YB-1蛋白相关的肺癌、乳腺癌、神经胶质瘤、脑胶质瘤、宫颈癌、肝癌、头颈癌、前列腺癌、淋巴瘤、膀胱癌、胰腺癌、肝胆癌、结直肠癌、骨肉瘤。
基于此,本文所述的寡RNA分子或蛋白-RNA复合物可用于制备用于降低YB-1蛋白的活性或含量、调控mRNA可变剪接、调控miRNA生物合成、调控DNA损伤、调控RNA转录、调控RNA降解、调控蛋白翻译、调控非编码RNA加工、预防或治疗YB-1蛋白相关疾病或病症、抑制肿瘤细胞的增殖、恶性转化或转移、改善耐药性、抑制上皮细胞-间充质转化(EMT)的药物。
下文将以具体实施例的方式阐述本发明。应理解,这些实施例仅仅是阐述性的,并非意图限制本发明的范围。实施例中所用到的方法和材料,除非另有说明,否则均为本领域常规的材料和方法。
实施例
实施例1,材料和方法
1.1胶迁移实验
32P标记的RNA(130fmol)在30℃与不同摩尔比的GST-YB-1融合蛋白孵育后,加入肝素(终浓度5mg/mL)。RNA-蛋白复合物通过5%非变性的聚丙酰胺凝胶电泳分离后,放射自显影。
1.2滤膜结合实验
滤膜结合实验在96孔真空过滤装置上进行。32P标记的RNAs(50fmol)与不同浓度的GST-YB-1蛋白在室温于总体积为50μL的结合缓冲液中孵育20分钟(结合缓冲液终浓度:10mM Tris–Cl pH 8.0,100mM KCl,2.5mM MgCl2,0.01%NP40,10%甘油,和0.2mg/mLBSA)。结合反应加入96板中的硝酸纤维素膜上,并用洗涤缓冲液(10mM Tris–Cl pH 8.0,100mM KCl,和2.5mM MgCl2))洗涤5次。膜干燥后,进行放射自显影。
1.3细胞系
人脑胶质瘤细胞系U251和U87-MG用含有10%胎牛血清(GIBCO)的Dulbecco’smodified Eagle’s medium(DMEM)培养在37℃和含有5%CO2的培养箱中。
1.4 shRNA质粒构建
取相同摩尔数的shLuc或shYBX1的正向引物和反向引物混合后,加热至90℃并退火至室温。退火后的双链DNA通过DNA连接酶连接至经过EcoRI和BamHI双酶切后的pSIREN-RetroQ载体得到质粒pSIREN-RetroQ-shLuc和pSIREN-RetroQ-shYBX1。
1.5建立敲低YB-1的稳定细胞系
(1)转染前24h接HEK293T细胞至6cm培养皿,使转染时密度大约为50%
(2)利用磷酸钙法转染病毒质粒pSIREN-RetroQ与包装质粒pHelper各5μg
(3)转染后8-12h换液,加入3.5mL新鲜培养基
(4)转染后48h第一次收集含有病毒颗粒的培养基,于4℃保存,同时再加入3.5mL新鲜培养基
(5)转染后72h第二次收集含有病毒颗粒的培养基,与第一次收集的合并,约6mL
(6)加入30μL 4mg/mL聚凝胺和30μL 20mM HEPES(pH 7.2),混匀,0.45μm滤膜过滤
(7)过滤好的病毒可于4℃保存一周或-80℃冻存
(8)感染前24h接种待感染细胞U251和U87-MG于6孔板,使感染前密度达到50%
(9)接种细胞24h后,去除培养皿中培养基,加入2mL过滤好的病毒,将6孔板放置于水平离心机中离心30℃,90min,2500rpm
(10)离心结束后,弃去病毒,换正常培养基,37℃细胞培养箱中培养24h
(11)加入合适浓度的嘌呤霉素筛选感染病毒的阳性细胞,U251细胞2μg/mL,U87-MG细胞1μg/mL
(12)维持嘌呤霉素培养并传2-3代,检测目的蛋白YBX1的敲低效率
(13)扩增稳定敲低细胞株并冻存
1.6建立稳定表达荧光素酶的U87-MG细胞系
(1)感染前24h接种待感染U87细胞于3.5cm中,使感染前密度达到50%
(2)把1mL稳定表达荧光素酶的病毒(汉恒生物)与1mL含有10%-胎牛血清的新鲜培养基1:1混合后加入U87细胞
(3)待病毒加入48h后,加入嘌呤霉素筛选表达荧光素酶的阳性细胞
(4)检测细胞荧光值并传代细胞后并冻存用于后续实验
1.7寡核苷酸
1.8MTT实验
(1)细胞经过胰酶消化成单个细胞后进行细胞计数,将不同实验组的细胞接种于24孔板,每孔2000个细胞,每组细胞设置四个复孔,置细胞培养箱中常规培养
(2)细胞贴壁后,弃去24孔板中培养基,于每孔加入500μL新鲜配制的MTT溶液(5mg/mL,溶于无血清培养基),37℃培养箱继续培养4h
(3)吸走孔内培养基上清,每孔加入500μL DMSO溶液,室温避光缓慢振荡10min,使结晶物充分溶解
(4)取200μL结晶物溶液至96孔板,用于酶标仪检测
(5)选择570nm波长,在酶标仪上测定各孔光吸收值
1.9细胞移植成瘤实验
(1)胰酶消化表达荧光素酶的U87-MG细胞成单个细胞并悬浮于PBS中,细胞计数使其浓度为5×105/μL,注射细胞量为1μL
(2)实验鼠为八周雄性NOD-SCID小鼠。先对小鼠进行称重,根据小鼠体重,按照每20g使用100μL 0.75%戊巴比妥的比例,腹腔注射戊巴比妥麻醉剂进行麻醉。待小鼠麻醉后,放在手术台上,先用酒精对小鼠头部进行消毒,剪开小鼠脑部皮肤组织,剥开脑膜后标记好小鼠的Bregma点,把注射电极调至Bregma点,标记为原点(0,0,0)。通过调整立体定位仪的X,Y和Z轴坐标从而把注射电极固定至小鼠大脑左侧区域的(0,2,2.75)的注射点。然后,用钻头钻开注射点,利用电极探针把细胞缓慢注射进去并停留2分钟,并缝合好伤口。完成手术的小鼠从手术台取下后放置鼠笼中苏醒
(3)选择不同时间点进行活体小鼠成像:腹腔注射200μL荧光素酶的底物15mg/mL的荧光素(Luciferin),使用异氟烷进行气体麻醉,5分钟以后把做好标记的小鼠放入活体成像仪器进行成像
(4)计算荧光素酶的荧光值并统计作图分析
实施例2,YB-1蛋白结合的RNA序列
利用胶迁移实验,对YB-1蛋白结合RNA的序列进行鉴定。结果显示,YB-1可以结合带有CAUC或CACC的序列。当CAUC基序中的C突变成G后,YB-1仍能有效地结合GAUC序列,说明YB-1结合RNA能够允许一定的灵活性。我们还测定了YB-1蛋白结合RNA的解离常数,大约在nM级,说明YB-1结合RNA具有高度的亲和力。YB-1蛋白RNA结合基序中某个碱基的改变,造成解离常数变化的幅度有大有小。结果如图1所示:A、B,通过胶迁移实验检测YB-1蛋白结合RNA的特异性。32P标记的RNA与0,2.5,5和12.5倍分子摩尔比的GST-YB-1融合蛋白孵育后,RNA和蛋白形成的复合物通过5%非变性的聚丙烯酰胺凝胶电泳进行分离,并通过放射自显影观察结果。C,通过滤膜结合实验确定YB-1蛋白和在A和B中的所示的RNA序列的解离常数。
实施例3,带有YB-1蛋白RNA结合基序的寡核苷酸抑制脑胶质瘤细胞的增殖
为了检测YB-1蛋白RNA结合基序的寡核苷酸对细胞功能的影响,首先我们合成了带有CAUC序列、并在核苷酸戊糖上带有2-O-Me修饰的RNA分子,接着通过脂质体转染RNA的方法将寡核苷酸导入脑胶质瘤细胞U251和U87-MG,并开展了细胞增殖实验。利用MTT方法,我们发现转染带有CAUC序列的RNA分子后,细胞增殖受到抑制;而转染带有CAUC突变序列CGUC的RNA分子并没有对细胞增殖造成影响。此外,转染的RNA分子带有两个拷贝CAUC序列对细胞抑制的作用强于带有一个拷贝CAUC的RNA分子。结果如图2所示:A、B,通过MTT方法检测未处理的(mock)以及分别转染了200nM或500nM的对照(control)和YBX1-1寡核苷酸的U251(A)和U87-MG(B)细胞增殖的情况。误差棒代表4个样品重复的标准误。Student’s t检验:***p<0.001。C、D,通过MTT方法检测转染了100nM的对照、YBX1-1和YBX1-2寡核苷酸对U251(C)和U87-MG(D)细胞增殖的影响。误差棒代表4个样品重复的标准误。Student’s t检验:**p<0.01,***p<0.001。
实施例4,带有YB-1蛋白RNA结合基序的寡核苷酸能够抑制肺癌或乳腺癌细胞的增殖
由于YB-1蛋白在多种肿瘤中高表达,我们检测了带有YB-1蛋白RNA结合基序的寡核苷酸是否也能够抑制其它肿瘤细胞的增殖。当把带有YB-1蛋白RNA结合基序的寡核苷酸转入肺癌细胞A549或乳腺癌细胞MDA-MB-231后,与脑胶质瘤细胞类似,带有YB-1蛋白RNA结合基序的寡核苷酸也能够抑制细胞的增殖。这说明带有YB-1蛋白RNA结合基序的寡核苷酸具有在多种肿瘤治疗中发挥作用的潜能。结果如图3所示:A、B,通过MTT方法检测未处理的(mock)以及分别转染了200nM的对照(control)和YBX1-1寡核苷酸的肺癌细胞A549(A)和乳腺癌细胞MDA-MB-231(B)细胞增殖的情况。误差棒代表4个样品重复的标准误。Student’s t检验:***p<0.001。
实施例5,带有YB-1蛋白RNA结合基序的寡核苷酸通过靶向YB-1蛋白发挥抑制细胞增殖的功能
为了确定带有YB-1蛋白RNA结合基序的寡核苷酸是通过靶向YB-1蛋白发挥抑制细胞增殖的功能,我们利用反转录病毒稳定表达靶向YB-1基因的shRNA,建立了YB-1敲低细胞系。与对照细胞相比,当YB-1敲低后,细胞增殖受到抑制。然而,在YB-1敲低后的细胞中转染带有CAUC序列的RNA分子,细胞增殖不再受到这一RNA分子的影响。这些结果说明带有YB-1蛋白RNA结合基序的寡核苷酸是通过靶向YB-1蛋白发挥抑制细胞增殖的功能的。结果如图4所示:A、B,通过MTT方法检测在对照细胞(shLuc)或YB-1敲低(shYBX1)分别转染了500nM的对照(control)和YBX1-1寡核苷酸对U251(A)和U87-MG(B)细胞增殖的影响。误差棒代表3个样品重复的标准误。Student’s t test:ns无显著差异,***p<0.001。
实施例6,带有YB-1蛋白RNA结合基序的寡核苷酸抑制小鼠体内移植细胞成瘤
为了确定带有YB-1蛋白RNA结合基序的寡核苷酸在动物体内抑制肿瘤细胞生长和恶性转化的功能,我们首先构建了稳定表达荧光素酶的脑胶质瘤U87细胞,经带有CAUC序列的RNA分子转染后,注射入小鼠脑室。通过小鼠活体生物发光成像,我们观察到转染了带有CAUC序列RNA分子的细胞体内成瘤能力比对照细胞明显减弱,并且存活期也显著比对照组小鼠长。结果如图5所示:A,小鼠注射了分别转染200nM重排(scrambled)或YBX1-2寡核苷酸的U87-MG细胞28天后的活体生物发光成像图,生物发光强度单位为photons/s/cm2/sr;B,小鼠注射了分别转染重排(scrambled)或YBX1-2寡核苷酸的U87-MG细胞后各时间点的生物发光强度,单位为photons/s。误差棒代表两组样品中各小鼠的标准误。注射重排(scrambled)寡核苷酸小鼠n=10;注射YBX1-2寡核苷酸小鼠n=9。Student’s检验:**p<0.01。C,小鼠注射了分别转染重排(scrambled)或YBX1-2寡核苷酸的U87-MG细胞后的生存曲线。
上述实施例说明带有YB-1蛋白RNA结合基序的寡核苷酸具有通过特异性靶向YB-1蛋白来抑制肿瘤细胞增殖、恶性转化的功能。

Claims (10)
1.一种靶向YB-1蛋白的寡RNA分子,其特征在于,包含选自以下(1)和(2)的序列:(1)N1N2N3N4AN5CN6N7N8(SEQ ID NO:1)所示的核酸序列,其中,N1是C、G、U或无、N2是A、G、U或无,N3是C、G、U或无,N4是C、G、U或无,N5是C或U,N6-N8各自独立是C、G、U或无,和(2)(1)的互补序列。
2.如权利要求1所述的寡RNA分子,其特征在于,
所述寡RNA分子的长度为3-50bp,或
N1是C、G、U或无、N2是A、G、U或无,N3是C、G、U或无,N4是C、U或无,N5是C或U,N6-N8各自独立是C、G、U或无,或
N1是C、U或无、N2是A、G或无,N3是C或无,N4是C、U或无,N5是C或U,N6是G、U或无、N7是C、G或无、N8是C、G、U或无,或
N1是U或无、N2是G或无,N3是C或无,N4是C、U或无,N5是C或U,N6是U或无、N7是G或无、N8是C或无,
优选地,
所述寡RNA分子包含选自以下任一序列:GUCAUCUU、GUCACCUU、GCCAUCUG、UGCAUCCU、ACCAUCUG、CACCAUCG、CACCAUC、UCAUCU、UCACCU、CCAUCU、GCAUCC、CCAUCU、ACCAUC、UYAUC、UCACC、CAUC、CACC、GAUC、AUC,或
所述寡RNA分子包含任选由接头连接的两个或更多个所述核酸序列,所述接头包含1-10个选自A、U、G、C的多核苷酸,或
所述寡RNA分子中至少一个核苷酸是经修饰以稳定化的核苷酸。
3.一种蛋白-RNA复合物,包含寡RNA分子和与其结合的RNA结合蛋白,所述寡RNA分子包含选自以下(1)和(2)的序列:(1)N1N2N3N4AN5CN6N7N8(SEQ ID NO:1)所示的核酸序列,其中,N1是C、G、U或无、N2是A、G、U或无,N3是C、G、U或无,N4是C、G、U或无,N5是C或U,N6-N8各自独立是C、G、U或无,和(2)(1)的互补序列,
优选地,所述RNA结合蛋白是YB-1蛋白。
4.一种药物组合物,包含寡RNA分子和/或权利要求3所述的蛋白-RNA复合物,和药学上可接受的辅料,所述寡RNA分子包含选自以下(1)和(2)的序列:(1)N1N2N3N4AN5CN6N7N8(SEQID NO:1)所示的核酸序列,其中,N1是C、G、U或无、N2是A、G、U或无,N3是C、G、U或无,N4是C、G、U或无,N5是C或U,N6-N8各自独立是C、G、U或无,和(2)(1)的互补序列。
5.一种蛋白分离或纯化方法,包括:使带有标记物的寡RNA分子与候选蛋白孵育,和利用所述标记物分离或纯化与寡RNA分子结合的蛋白,所述寡RNA分子包含选自以下(1)和(2)的序列:(1)N1N2N3N4AN5CN6N7N8(SEQ ID NO:1)所示的核酸序列,其中,N1是C、G、U或无、N2是A、G、U或无,N3是C、G、U或无,N4是C、G、U或无,N5是C或U,N6-N8各自独立是C、G、U或无,和(2)(1)的互补序列
优选地,所述标记物是生物素,所述分离或纯化包括用偶联有链霉亲和素的固相与孵育混合物接触。
6.一种介导细胞中靶特异性蛋白修饰的体外方法,包括步骤:
(1)在能发生靶特异性蛋白修饰的条件下使所述细胞接触寡RNA分子,所述寡RNA分子包含选自以下(1)和(2)的序列:(1)N1N2N3N4AN5CN6N7N8(SEQ ID NO:1)所示的核酸序列,其中,N1是C、G、U或无、N2是A、G、U或无,N3是C、G、U或无,N4是C、G、U或无,N5是C或U,N6-N8各自独立是C、G、U或无,和(2)(1)的互补序列,和
(2)介导由所述寡RNA分子来完成的靶特异性蛋白修饰,将所述寡RNA分子导向与其相互作用的蛋白,
优选地,
所述蛋白是RNA结合蛋白,和/或
所述蛋白修饰是抑制蛋白活性,和/或
所述接触包括向在其之中能发生靶特异性蛋白修饰的细胞中导入所述寡RNA分子。
7.一种体外降低YB-1蛋白的活性或含量、调控mRNA可变剪接、调控miRNA生物合成、调控DNA损伤、调控RNA转录、调控RNA降解、调控蛋白翻译、调控非编码RNA加工的方法,包括使寡RNA分子与YB-1蛋白接触的步骤,所述寡RNA分子包含选自以下(1)和(2)的序列:(1)N1N2N3N4AN5CN6N7N8(SEQ ID NO:1)所示的核酸序列,其中,N1是C、G、U或无、N2是A、G、U或无,N3是C、G、U或无,N4是C、G、U或无,N5是C或U,N6-N8各自独立是C、G、U或无,和(2)(1)的互补序列。
8.寡RNA分子或所述寡RNA分子与YB-1蛋白的蛋白-RNA复合物在制备用于降低YB-1蛋白的活性或含量、调控mRNA可变剪接、调控miRNA生物合成、调控DNA损伤、调控RNA转录、调控RNA降解、调控蛋白翻译、调控非编码RNA加工、预防或治疗YB-1蛋白相关疾病或病症、抑制肿瘤细胞的增殖、恶性转化或转移、改善耐药性、抑制上皮细胞-间充质转化(EMT)的药物中的用途,所述寡RNA分子包含选自以下(1)和(2)的序列:(1)N1N2N3N4AN5CN6N7N8(SEQ IDNO:1)所示的核酸序列,其中,N1是C、G、U或无、N2是A、G、U或无,N3是C、G、U或无,N4是C、G、U或无,N5是C或U,N6-N8各自独立是C、G、U或无,和(2)(1)的互补序列。
9.如权利要求7所述的用途,其特征在于,所述YB-1蛋白相关疾病或病症包括YB-1蛋白相关肿瘤,优选地是YB-1蛋白相关的肺癌、乳腺癌、神经胶质瘤、宫颈癌、肝癌、头颈癌、前列腺癌、淋巴瘤、膀胱癌、胰腺癌、肝胆癌、结直肠癌、骨肉瘤。
10.权利要求1所述的寡RNA分子或所述寡RNA分子与YB-1蛋白的蛋白-RNA复合物在制备用于检测YB-1蛋白的存在和/或含量、诊断、预后或监控与YB-1蛋白相关的疾病和/或病况的试剂盒中的用途,所述寡RNA分子包含选自以下(1)和(2)的序列:(1)N1N2N3N4AN5CN6N7N8(SEQ ID NO:1)所示的核酸序列,其中,N1是C、G、U或无、N2是A、G、U或无,N3是C、G、U或无,N4是C、G、U或无,N5是C或U,N6-N8各自独立是C、G、U或无,和(2)(1)的互补序列。
