本发明公开了一种林蛙油的DNA提取及鉴定方法,东北林蛙COI3基因,它的碱基序列如SEQ ID NO.1所示;COI3基因在鉴定东北林蛙油方面的应用;它包括:用特异性引物和探针,PCR扩增目的基因;反应结束后取5μL PCR产物,琼脂糖凝胶电泳检测;扩增产物回收测序结果:16个东北林蛙样品经线粒体COI引物的PCR后得到的扩增产物经正向反向测序各得到两个311bp左右片段,经DNAstar软件比对校正后获得230bp左右大小的序列片段,每个东北林蛙样品的序列片段经BLAST比对其序列与东北林蛙COI序列一致性为99%。

一种林蛙油的DNA提取及鉴定方法
技术领域
本发明属于生物技术领域,具体涉及一种林蛙油的DNA提取及鉴定方法。
背景技术
中国林蛙,广泛分布在我国长白山山脉,以吉林省林区分布数量最多,黑龙江和辽宁等地也有分布。而东北林蛙主要产区在吉林省的通化、白山、桦甸等县市,是所有林蛙种类中营养价值最丰富的。林蛙油即雌性林蛙输卵管的干制品,它具有珍贵的医疗保健价值,是名贵的中药材。由于地域条件差异,各地林蛙的生态差异较大,各地林蛙油的品质也不同。Che等通过线粒体12S和16S部分基因片段证实了2n=24林蛙物种确为一个单系群体并得到广泛认可。谢峰等使用形态数据对中国境内的中国林蛙居群做了对比研究,结果显示中国东北地区的中国林蛙居群为东北林蛙(Rana dybowskii),并且将中国西北地区的中国林蛙居群恢复为高原林蛙,并且重新定义了中国林蛙的分部区为中国华北,华中。但这种观点现在仍存在很大争议,东北林蛙系统地位位于中国林蛙种种组。
现有市场作为哈蟆油的商品,从形式上为干燥原只和已剥好的油 (雌蛙输卵管)两种。作为伪劣仿制品,出现黑龙江林蛙、中华蟾蜍、黑斑侧褶蛙和牛蛙的晾干输卵管。该药材鉴定目前仍主要依据性状特点、显微特征、理化性质等,但由于该药材缺乏明显的形态鉴别特征和特殊的化学成分,实践中哈蟆油的鉴定仍感到十分困难。2019年,董瑶等利用线粒体DNA上的cytB鉴定林蛙及林蛙油,发现同样条件下,新鲜组织提取总DNA较容易,而干林蛙油的总DNA提取困难;2017年,王孟虎等利用COI序列的哈蟆油基原动物DNA条形码鉴定研究,发现本实验前期采用哈蟆油作为样品,由于药材遇水膨胀后呈黏糊状,利用 SDS 碱裂解法、苯酚法、试剂盒等方法均不能从哈蟆油中提取COI基因。目前,对于林蛙油DNA分子鉴定技术正日趋成熟。由于林蛙油是雌性林蛙的输卵管的干制品,在加工、储藏过程中极不利于DNA的保存,PCR技术能对微量或高度降解的 DNA 样品进行分析,尤适用于林蛙油加工产品的鉴别。杨学干等用引物 HsmL1、Hsm H1 利用PCR 法扩增蛙类动物的模板DNA时,能得到但无法区分开中国林蛙和黑龙江林蛙。目前已有的文献报道的鉴别引物都不能将中国林蛙和黑龙江林蛙进行直接区分,也不能将四个中国林蛙亚种进行区分。线粒体是真核细胞的一种细胞器,有它自己的基因组,这些基因组统称为线粒体基因组。与细胞核DNA相比,mtDNA作为生物体种系发生的“分子钟”有其自身突变率高、母性遗传的优点。
发明内容
本发明目的是提供一种林蛙油的DNA提取及鉴定方法。
东北林蛙基因COI3,它的碱基序列与如SEQ ID NO.1所示的基因同源性大于97%。
东北林蛙COI3基因在鉴定东北林蛙油方面的应用。
鉴定东北林蛙油的试剂盒,它包括:
COI 3-F:5'- cccctttagctggcaaccta-3';

一种林蛙油DNA提取方法,它包括:
DNA提取采用改良的CTAB法提取缓冲液配方如下:
(1)DNA提取缓冲液(DNA extraction buffer)(500ml)

1M Tris- HCl (pH7.5) 0.1M (50ml)
0.5M EDTA 5mM (5ml)

0.5M EDTA 0.05 (50ml)

提取前,在溶液(2)中加入将要配制DNA提取缓冲液总体积的1%重量的PVP,PVP完全溶解后,将溶液(1)、(2)、(3)按5:5:2的比例混合,用前将提取混合液预热到。
1)称取50mg林蛙油,加入裂解液1.0mL,加入50μL蛋白酶K,混匀,在50~60℃下,温育55~65分钟;
2)降温到室温,加等体积的氯仿-异戊醇,轻轻上下颠倒10-15分钟,在常温、10000~15000rpm下离心,时间为13~17分钟;
3)取出上清液,加入上清液2/3体积的异丙醇,所述异丙醇提前预冷,上下轻轻颠倒4~6分钟,在-10~4℃下静置25~35分钟,常温条件下离心,转速为10000~15000rpm,时间8~12分钟;
4)弃上清,异丙醇挥发净,加入550~650μL的75%乙醇,3~5℃漂洗;常温条件下离心,转速为10000~15000rpm,时间8~12分钟,弃乙醇,得到DNA;
步骤1)所述的裂解液的体积为1.0 mL;
步骤1)所述的蛋白酶K添加量为50µL;
步骤2)所述的氯仿-异戊醇,氯仿和异戊醇体积比为24:1。
东北林蛙COI基因鉴定方法,它包括:

PCR扩增目的基因;所述的PCR反应体系:
2×Taq PCR Master Mix 10.0 μL
上下游引物各加1.0 μL
DNA模板加2.0 μL
补足灭菌ddH2O至20.0 μL;
所述的普通PCR循环参数:94℃预变性5 min,94℃变性30 s,60℃退火30 s,72℃延伸45s,循环40次,72℃延伸10min;反应结束,取5μL PCR产物,加1μL 6×loadingBuffer,充分混匀,在琼脂糖凝胶电泳检测。实时荧光PCR循环参数:50℃预变性2 min,94℃预变性10 min;95℃变性15 s,60℃退火60s,循环40次。

具体实施方式
实施例1 林蛙油DNA提取
1、材料预处理
动物样品为:中华蟾蜍Bufo gargarizans(5只)、黑斑侧褶蛙Pelophylax nigromaculatus(5只) (依据《中国动物志 两栖纲(下卷)无尾目 蛙科》第1061页)、牛蛙Rana (Lithobates) catesbeianus(2只)、黑龙江林蛙Rana amurensis(3只)(依据《中国动物志 两栖纲(下卷)无尾目 蛙科》第1028页)、东北林蛙Rana dybowskii(32只)(依据《中国动物志 两栖纲(下卷)无尾目 蛙科》第1010页)。其中16个地域东北林蛙购买自黑龙江省伊春,辽宁省恒仁和丹东,吉林省集安、安图、珲春、白山、图们、汪清、吉林、桦甸、抚松、蛟河、靖宇、临江、通化,均为抱对未产性成熟个体;
将干燥卵巢组织样品至德国莱驰公司生产的组织研磨仪MM400充分研磨,分别取10mg、20mg、50mg、100mg、200mg粉末状样品(设3次重复),装入到1.5mL离心管中,加入不同体积的蛋白酶K;取五种蛙类各20mg样品分别加入1.0 mL和0.5 mL裂解液,同时在每个样品中加入20μL蛋白酶K;各取东北林蛙和牛蛙干燥卵巢组织0.5g,过夜充分吸涨泡发后各取0.5g样品加入1.0mL和0.5 mL裂解液,20μL蛋白酶K。
2、试剂
2× Taq PCR Master Mix(批号:N20630)、2% CTAB(批号:HC28172940)、10×Tris/Tricine/SDS Buffer(批号:20200510)、蛋白酶K(批号:No.160020444)(QIAGEN)、三氯甲烷(氯仿) CHCl3(批号:20161225)(北京化工厂)、异戊醇 C5H12O(批号:20000805)(沈阳市水丰化学试剂)、无水乙醇 C2H5OH(批号:20180518)(北京化工厂)、100 bp DNA Ladder分子量标记物(100 bp~1 000 bp)(批号:A31010A)、TIANamp Genomic DNA Kit血液/细胞/组织基因组DNA提取试剂盒(批号:#S7628)、琼脂糖(批号:No:111860)、实时荧光PCR 2倍预混液(批号:00699230)(ABi)、微滴数字PCR 2倍预混液(批号:2019-05-23)、DG8(批号:2027-08-09)、ddPCR Droplet Readeriol(批号:2019-05-12)、Droplet Generation Oil forProbes(批号:2019-09-06);
3、DNA提取
在称有样品的1.5 mL离心管加入等体积预热的DNA提取混合液(裂解液,1 mL或0.5 mL),将上述不同重量的粉末状样品分别加入20μL、50μL、100μL蛋白酶K,立即混匀,56℃,温育60分钟;降温到室温,加等体积的氯仿-异戊醇(24:1),轻轻上下颠倒10-15分钟,常温条件下12000 rpm,15分钟;立即转移上清液到新的1.5 ml离心管中,加入预冷的2/3体积的异丙醇,上下轻轻颠倒5分钟,-10℃-4℃静置30分钟,常温条件下离心,12000 rpm,10分钟;轻轻倒掉上清,使异丙醇挥发净,加入600 μL 75% 乙醇,4℃漂洗;常温条件下离心,12000 rpm,10分钟,弃乙醇,将DNA风干(不可太干燥),加1×TE 500 μL,室温条件下使DNA完全溶解;DNA质量鉴定和DNA浓度估测,用瑞士TECAN公司生产的sunrise酶标仪检测DNA质量和估测浓度。质量合格的DNA稀释为相同浓度置于-20℃冰箱中并将用于PCR检测分析。也可使用DNA提取试剂盒并按其说明提取制备模板DNA。
DNA提取采用改良的CTAB法提取缓冲液配方如下:
(1)DNA提取缓冲液(DNA extraction buffer)(500ml)
Sorbitol 0.35M (31.85g)
1M Tris- HCl (pH7.5) 0.1M (50ml)
0.5M EDTA 5mM (5ml)
(2)核裂解缓冲液(Nuclei lysis buffer) (500ml)
1M Tris-HCl (pH7.5) 0.2M (100ml)
0.5M EDTA 0.05 (50ml)
5M NaCl 2M (200ml)
CTAB 2% (10g)
(3)5%十二烷基肌氨酸钠N-lauroylsarcosine (sodium salt)
提取前,在溶液(2)中加入将要配制DNA提取缓冲液总体积的1%重量的PVP,PVP完全溶解后,将溶液(1)、(2)、(3)按5:5:2的比例混合,用前将提取混合液预热到。
4、比较DNA提取效果
1)不同裂解液量对提取效果的影响
将干燥后充分研磨的东北林蛙、黑龙江林蛙、黑斑侧褶蛙、牛蛙和中华蟾蜍卵巢组织取20mg分别加入1.0 mL或0.5 mL裂解液,同时加入等量的20 µL蛋白酶K,结果证明加入0.5 mL裂解液的样品提取效果显著高于1.0 mL裂解液(见表1)。

2)不同蛋白酶量对提取效果的影响
由于蛤蟆油大部分成分为蛋白质,且膨胀率非常高,故分别取10mg、20mg、50mg、100mg粉末状样品(设3次重复),装入到1.5 ml离心管中,加入1mL裂解液,同时分别加入20µL、50 µL、100 µL蛋白酶K,进行对比试验。结果表明,在取样量为100 mg时样品不能全部溶解于1mL裂解液中,产生结块;而在样品取样量为50mg,50µL蛋白酶K的情况下提取效果最佳。
3)泡发样品的核酸提取
由于林蛙油样品吸水后体积膨胀率可达100倍,取泡发东北林蛙和牛蛙0.5g提取DNA,同时分别加入1.0 mL裂解液,20 µL蛋白酶K,结果表明泡发样品可提取DNA(见表3)。
实施例2 目的基因片段PCR扩增
从GenBank分别下载东北林蛙(碱基序列如SEQ ID NO.2所示)、黑龙江林蛙、黑斑蛙、牛蛙和蟾蜍的线粒体COI基因序列和细胞色素CYTB基因序列进行比对,利用 Primer3设计5对特异性引物探针;

由上海生工生物工程有限公司合成;目的片段分别为:185 bp、488 bp、193 bp、306 bp、311 bp;
PCR反应体系:2×Taq PCR Master Mix 10.0 μL,上下游引物各加1.0 μL,DNA模板加2.0 μL,补足灭菌ddH2O至20.0 μL,阴性对照为灭菌ddH2O;PCR循环参数:94℃预变性5min,94℃变性30 s,60℃退火30 s,72℃延伸30s,循环35次,72℃延伸5min;取5μLPCR产物与1μL 6×loading Buffer充分混匀后,1.5%琼脂糖凝胶电泳,在EP型多功能凝胶检测分析系统下观察并拍照。
结果如下:
1、引物COI 2:将16个地域的东北林蛙样品进行引物COI 2的PCR扩增和实时荧光PCR扩增,PCR反应产物经1.5%琼脂糖凝胶电泳,在306 bp处均出现清晰单一的目的基因片段条带。但4个对照样品的扩增效果表明,黑龙江林蛙、中华蟾蜍及黑斑侧褶蛙均在此位点存在单一目的条带,而牛蛙在500bp和1000bp存在两条片段(见图1、2);
2、引物COI 3:将16个地域的东北林蛙样品与4个对照样品进行引物COI 3的PCR扩增和实时荧光PCR扩增,PCR反应产物经1.5%琼脂糖凝胶电泳,在311bp处均出现清晰单一的目的基因片段条带,对照样品没有出现对应条带(见图3和图4);
3、引物:对泡发100倍的东北林蛙油和40倍的牛蛙油进行普通PCR扩增后产物在琼脂糖凝胶上未能出现明显扩增条带(见图5);
4、引物探针CYTB 1、CYTB 2、COI 1、COI 2、COI 3对吉林东北林蛙,泡发吉林东北林蛙,黑龙江林蛙,青蛙,癞蛤蟆,牛蛙,转基因大豆的扩增图(见图6-10);从图中可以看出,引物探针COI 3扩增效果好,能够有效将东北林蛙与黑龙江林蛙,青蛙,癞蛤蟆,牛蛙区分开,同时其扩增曲线较其他引物的ct值小,灵敏度高,荧光信号高,峰形图可视性更强。
实施例3 引物探针的性能验证
1、特异性
取东北林蛙三次重复、土豆、藕粉、红薯粉、银耳、绿豆、玉米、鹿心、牛、羊、鸭、蛇、川贝母、白花蛇、乌梢蛇、牛蛙、青蛙、黑龙江林蛙、癞蛤蟆19种DNA进行实时荧光PCR检测,不含有东北林蛙成分的样品中无扩增信号,只有东北林蛙有扩增信号,表明所设计的引物和探针基因具有良好的特异性(见图11);
2、灵敏性
通过四个连续稀释度对COI 3引物探针进行灵敏性试验,结果见图12和图13;通过微滴数字PCR检测,结果与实时荧光PCR检测结果一致,表明COI 3引物探针具有良好的灵敏度(见图14和图15);
3、重复性
经过8次重复实时荧光PCR检测及微滴数字PCR检测,结果一致,表明COI 3引物探针具有良好的重复性(见图16-18)。
实施例4 目的基因片段PCR扩增产物测序结果分析
引物COI 3的PCR扩增产物经上海生工所得正反向测序结果在GenBank中Blast N分析见表3;各地的东北林蛙比对结果与东北林蛙COX1基因公布的序列MH481231.1、MH481253.1、MH481251.1、MH481241.1、MH481234.1的序列对比结果同源性在97.9-100%;扩增产物回收测序结果:16个东北林蛙样品经线粒体COI引物的PCR后得到的扩增产物经正向反向测序各得到两个311bp左右片段,经DNAstar软件比对校正后获得230bp左右大小的序列片段,每个东北林蛙样品的序列片段经BLAST比对其序列与东北林蛙COI序列一致性为99%。

Claims (4)

1.东北林蛙COI基因鉴定方法,它包括:
用特异性引物和探针
COI 3-F:5'- cccctttagctggcaaccta-3'
COI 3-R:5'-gtgctggtagagaactgggt-3'
COI 3-P:5'-atcaatcctgggggcaatca-3'
PCR扩增目的基因;所述的PCR反应体系:
2×Taq PCR Master Mix 10.0 μL;
上下游引物各加1.0 μL;
DNA模板加2.0 μL;
补足灭菌ddH2O至20.0 μL;
所述的PCR循环参数:94℃预变性5 min,94℃变性30 s,60℃退火30 s,72℃延伸30s,循环35次,72℃延伸5min;反应结束,取5μL PCR产物,加1μL 6×loading Buffer,充分混匀,在琼脂糖凝胶电泳检测;
所述的DNA模板提取方法为:
1)称取10~100mg林蛙油,加入裂解液0.5~1.0mL,加入20~100μL蛋白酶K,混匀,在50~60℃下,温育55~65分钟;
2)降温到室温,加等体积的氯仿-异戊醇,轻轻上下颠倒10-15分钟,在常温、10000~15000rpm下离心,时间为13~17分钟;
3)取出上清液,加入上清液2/3体积的异丙醇,所述异丙醇提前预冷,上下轻轻颠倒4~6分钟,在-10~4℃下静置25~35分钟,常温条件下离心,转速为10000~15000rpm,时间8~12分钟;
4)弃上清,异丙醇挥发净,加入550~650μL的75%乙醇,3~5℃漂洗;常温条件下离心,转速为10000~15000rpm,时间8~12分钟,弃乙醇,得到DNA;
所述的裂解液为:
(1)DNA提取缓冲液500ml
(2)核裂解缓冲液500ml
(3)5%十二烷基肌氨酸钠N-lauroylsarcosine
提取前,在溶液(2)中加入将要配制DNA提取缓冲液总体积的1%重量的PVP,PVP完全溶解后,将溶液(1)、(2)、(3)按5:5:2的比例混合,得裂解液,用前预热。
2.根据权利要求1所述的东北林蛙COI基因鉴定方法,其特征在于:步骤1)所述的裂解液的体积为0.5 mL。
3.根据权利要求1或2所述的东北林蛙COI基因鉴定方法,其特征在于:步骤1)所述的蛋白酶K添加量为50µL。
4.根据权利要求3所述的东北林蛙COI基因鉴定方法,其特征在于:步骤2)所述的氯仿-异戊醇,氯仿和异戊醇体积比为24:1。
