Abstract
一种新型β冠状病毒(SARS‑CoV‑2)变异检测试剂盒,其特征在于,包括以下部分:RNA探针组,引物,封闭缓冲液,RNA酶封闭液,杂交缓冲液,结合缓冲液,1倍浓度的SSC的漂洗液,0.1倍浓度的SSC的漂洗液,PCR反应液和TE缓冲液;所述的RNA探针组包括311条RNA探针,所述的RNA探针序列如SEQ ID NO.1~SEQ ID NO.311。本发明提供的一种用于新型β冠状病毒(SARS‑CoV‑2)变异检测试剂盒,可以对文库中的β冠状病毒核酸序列进行富集,提高检测灵敏性,同时检测所有人和动物的β冠状病毒,用于β冠状病毒的检测和遗传变异检测。

技术领域
本发明涉及生物基因检测领域,尤其涉及一种基于液相探针杂交捕获的新型β冠状病毒(SARS-CoV-2)变异检测方法、探针和试剂盒。
背景技术
SARS-CoV-2与SARS冠状病毒和“中东呼吸综合征”MERS冠状病毒,同属于β属冠状病毒,基因组为线性正链RNA。作为RNA病毒,新型冠状病毒具有很高的变异频率,其在野生动物-中间宿主-人类之间传播的过程中会发生较多变异。基于实时荧光定量PCR (RT-qPCR)方法的新型冠状病毒核酸检测试剂盒,只针对新型冠状病毒最初发布的特异保守序列区域或某一病株抗原进行定性检测。该方法对基因变异容忍性低。如果病毒基因变异发生在引物和探针特异结合区域,会造成漏检形成假阴性诊断;同时这种方法仅限定于判断所检特定病毒的有无,无法判断病毒在各物种或人际传播过程中所发生的适应性突变而产生的新种病毒。另外,国家药监局快速批复了一款基于宏基因组建库结合二代测序技术(mNGS)的体外诊断产品。然而该方法所需的测序数据量巨大,测序成本高昂;并且该方法针对隐匿期病人样本或病毒丰度较低的样本,所需数据量并无上限,所得测序结果较难拼接成得到全长序列,较难用于病毒基因序列变异的检测。
因此,本领域需要一种通用冠状病毒属基因组检测方法,以较低成本对SARS-CoV-2 进行全面精准检测,并对动物宿主和病毒携带者进行监控和检测。
发明内容
鉴于现有技术中存在的问题,本发明的目的在于提供一种基于液相探针杂交捕获技术开发的新型β冠状病毒变异检测方法、探针和试剂盒,可以以较低成本对SARS-CoV-2进行全面精准检测,以便于对动物宿主和病毒携带者进行监控和检测,监控病毒的变异和传播路径。
在第一方面,本发明提供了一种新型β冠状病毒(SARS-CoV-2)变异检测序列组合,所述序列组合包括RNA探针组或其对应的DNA探针组,所述的RNA探针组包括311 条RNA探针,所述的RNA探针序列如SEQ ID NO.1~SEQ ID NO.311所示。
在一个实施方案中,所述序列组合还包括接头序列、第一引物组和第二引物组。所述接头序列包括SEQ ID NO.334和SEQ ID NO.335。所述第一引物组选自序列为SEQ IDNO.314~SEQ ID NO.333的引物对,用于文库扩增。其中,SEQ ID NO.314和324、SEQ IDNO.315和325、SEQ ID NO.316和326、SEQ ID NO.317和327、SEQ ID NO.318和328、 SEQ IDNO.319和329、SEQ ID NO.320和330、SEQ ID NO.321和331、SEQ ID NO.322 和332、SEQ IDNO.323和333配对使用。所述第二引物组包括正向引物和反向引物,用于杂交捕获文库序列的扩增。优选地,所述正向引物序列为SEQ ID NO.312,所述反向引物序列为SEQ IDNO.313。
在第二方面,本发明提供了一种新型β冠状病毒(SARS-CoV-2)变异检测试剂盒,所述试剂盒包括RNA探针组或其对应的DNA探针组,所述的RNA探针组包括311条 RNA探针,所述的RNA探针序列如SEQ ID NO.1~SEQ ID NO.311所示。
在一个实施方案中,所述的试剂盒还包括:第一引物对、封闭缓冲液、RNA酶封闭液、杂交缓冲液、结合缓冲液、1倍浓度的SSC漂洗液、0.1倍浓度的SSC漂洗液、PCR 反应液和TE缓冲液。

(1)提取病毒样本的RNA;
(2)构建总RNA文库,总RNA文库包括由RNA逆转录而成的cDNA双链序列和接头;
(3)对所述RNA文库用RNA探针组进行两轮捕获和捕获后扩增,所述的RNA探针组包括311条RNA探针或其对应的DNA探针,所述的RNA探针序列如SEQ ID NO.1~SEQ ID NO.311所示;
(4)对所述两轮捕获后扩增的扩增物进行测序。
在一个实施方案中,所述方法还包括:对所述测序结果进行分析。
在一个实施方案中,所述分析包括:
(1)将测序数据定位到SARS-CoV-2的基因组数据MN908947.3的相应位置上,同时进行各项指标统计,包括比对率、覆盖率、重复率、捕获率、平均深度、均一性指标;
(2)将测序数据比对人类参考基因组,同时分离出比对不上人类参考基因组的结果;
(3)将上一步分离出的结果比对病毒库,选取比对到病毒库的结果,利用Trinity软件进行组装,得到病毒的组装结果;
(4)将组装结果比对病毒库,确定病毒的分型结果是否为MN908947.3;
(5)选取(4)比对到MN908947.3基因组上的结果,进行突变寻找,突变包括SNP 和InDel两种类型,确定突变位点发生的基因、位置、功能、氨基酸改变等。
在第四方面,本发明提供了RNA探针组用于制备检测新型β冠状病毒(SARS-CoV-2)变异的制剂的用途,所述的RNA探针组包括311条RNA探针或其对应的DNA探针,所述的RNA探针序列如SEQ ID NO.1~SEQ ID NO.311所示;所述检测新型β冠状病毒 (SARS-CoV-2)变异通过本发明第三方面的方法进行。
本发明提供的一种用于新型β冠状病毒(SARS-CoV-2)变异检测方法、探针和试剂盒,可以对文库中的β冠状病毒核酸序列进行富集,提高检测灵敏性,同时检测所有人和动物的β冠状病毒,用于β冠状病毒的检测和遗传变异检测。

具体实施方式
需要说明的是,所述的RNA探针组包括311条RNA探针,这些探针可以通过相应的DNA探针转录而来,因此311条RNA探针或者相应的311条DNA探针均在本发明的范围内。提及RNA探针或DNA探针,亦包括对应的DNA探针或RNA探针形式。
实施例
1、材料与方法
1.1试剂
1)病毒RNA提取试剂盒,购自天根生化(北京)科技有限公司,DP315-R;
2)RNA文库构建试剂盒,购自ABclonal,RK20301;
3)探针杂交捕获试剂盒使用艾吉泰康(北京)生物科技有限公司TargetSeq Onekit。
1.2方法
1.2.1探针设计
基于已公布的新型冠状病毒全基因组序列,以及NCBI数据库中已有的相关冠状病毒属序列,设计并合成液相探针检测试剂盒,覆盖目前已知所有的β冠状病毒全基因组序列。用于设计探针的病毒基因组如下:1)SARS-CoV-2:包含32条序列(来源:武汉18条,广州6个,浙江2条,美国2条,泰国暖武里府2条,日本神奈川1条,以及蝙蝠RaTG13)。2)其他β冠状病毒属毒株:共计1122条。涵盖了SARS、MERS、牛冠状病毒、鼠冠状病毒、马冠状病毒、猪冠状病毒、犬冠状病毒。
然后,发明人将所述探针在实验过程中进行逐步筛选和优化,实现以最经济的序列达到最大覆盖,并且考虑病毒的变异快等特点,对RNA探针进行优化和取舍选择。最终选出的RNA探针组包括311条RNA探针,所述的RNA探针序列如SEQ ID NO.1 ~SEQ ID NO.311,所述的RNA探针组对SARS-CoV-2病毒的覆盖度为100%,整体覆盖度为99.7441%。
1.2.2病毒总RNA提取:
参照病毒RNA提取试剂盒(TIANGEN,Cat No:DP315-R)使用说明提取病毒总 RNA。
1.2.3-1.2.9步骤参照RNA逆转录及建库试剂盒说明书进行:也可使用如下试剂盒构建RNA文库:诺唯赞VAHTS Stranded mRNA-seq Library Prep Kit;诺唯赞TruePrep RNALibrary Prep Kit;NEBNext Ultra II文库制备试剂盒;NEBNext Ultra II定向文库制备试剂盒。
1.2.3总RNA打断

2)使用移液器吹打混匀,瞬时离心后,将样本置于PCR仪(热盖温度关闭),16℃孵育1h;
3)提前将Agencourt AMPure XP beads从2-8℃取出,静置平衡至室温,使用前涡旋或者震荡混匀;
4)样本孵育结束后,每个样本加入144μL Agencourt AMPure XP beads(1.8×),枪头吹打混匀;
5)室温静置5min,然后转移至磁力架上~5min,直至溶液变澄清,小心弃除上清;
6)将离心管保持在磁力架上,加入200μL 80%乙醇,静置30s,弃除全部上清;
7)重复3.6,将磁珠用80%乙醇再洗1次后,用10μL枪头将残留液体彻底吸干;
8)干燥磁珠2-3min,待酒精挥发完全后,加入39μL Low EDTA TE,吹打混匀;
9)室温静置2min,磁力架上1min,直到溶液变澄清,小心吸取37μL上清至另一离心管中;
1.2.6末端修复
1)将End-prep buffer从冰箱中取出,冰上溶解后配制如下体系:

1.2.8连接产物纯化
1)提前将Agencourt AMPure XP beads从2-8℃取出,静置平衡至室温,使用前涡旋或者震荡混匀;
2)连接反应结束后,在产物中加入56μL Agencourt AMPure XP beads(0.8×),吹打混匀;
3)室温静置5min,然后转移至磁力架上~5min,直至溶液变澄清,小心弃除上清;
4)将离心管保持在磁力架上,加入200μL 80%乙醇,静置30s,弃除全部上清;
5)重复6.4,将磁珠用80%乙醇再洗1次,用10μL枪头将残留液体彻底吸干;
6)干燥磁珠2-3min,待酒精挥发完全后,加入21μL Low EDTA TE,吹打混匀;
7)室温静置2min,磁力架上1min,直到溶液变澄清,小心吸取19.5μL上清至另一新的PCR管中备用;
1.2.9 PCR扩增文库
1)将连接纯化后产物,按照下表配制PCR体系:

2)枪头吹打混匀,微离心,PCR仪中按照如下程序进行PCR:
3)提前将Agencourt AMPure XP beads从2-8℃取出,静置平衡至室温,使用前涡旋或者震荡混匀;
4)反应结束后,每个反应管中加入50μL Agencourt AMPure XP beads(1×),吹打混匀;
5)室温静置5min,然后转移至磁力架上~5min,直至溶液变澄清,小心弃除上清;
6)将离心管保持在磁力架上,加入200μL 80%乙醇,静置30s,弃除全部上清;
7)重复6),将磁珠用80%乙醇再洗1次,用10μL枪头将残留液体彻底吸干;
8)干燥磁珠2-3min,待酒精挥发完全后,加入31μL Low EDTA TE,吹打混匀;
9)室温静置2min,磁力架上1min,直到溶液变澄清,小心吸取30μL文库至另一新的离心管中,留存备用。
1.2.10-1.2.14参考艾吉泰康(北京)生物科技有限公司TargetSeq One kit说明书进行:
1.2.10文库准备和浓缩
1)预先从﹣20℃保存的捕获试剂盒中,取出下表所示Block试剂,放置于冰盒上溶解,溶解混匀后置于冰上或4℃待用;
2)将样品文库与表7中Block反应体系配制,混匀后标记为B管表7 Block体系(通用Block)
Universal Block推荐使用iGeneTech Universal Blocking Oligo Kit(货号TBLU-i96)。
3)将B管放入真空浓缩离心机,打开PCR管盖,启动离心机,打开真空泵开关,开始浓缩(浓缩之前可以先用相同体积的水进行浓缩时间测试,计算样品单位体积减少的时间,确认浓缩速率,避免因浓缩时间过长导致过度干燥,造成样品损耗);
4)将B管浓缩至体积小于10μl,之后用Nuclease-free水补足至10μl,轻轻吸打混匀,短暂离心后置于冰上待用。
1.2.11探针杂交
1)将One Hyb Buffer置于室温融化,混匀后置于50℃恒温混匀仪内预热,完全溶解后(无沉淀及浑浊物)每个反应取20μlOne Hyb Buffer置于新的200μl PCR管内,盖好管盖,置于50℃恒温混匀仪孵育待用,标记为A管;
2)取5μl RNase Block与2μl Probe置于200μl PCR管内,轻轻吸打混匀,短暂离心后置于冰上或4℃待用,标记为C管;
3)从A管吸取13μl与B管10μl加入C管中震荡混匀,短暂离心后置于冰上待用;
4)设置PCR仪参数如下:

80℃维持5min
50℃保持
5)将PCR管C置于PCR仪上,运行以上程序,孵育2h。
1.2.12捕获磁珠平衡
1)捕获磁珠(Cap beads)从4℃取出,涡旋震荡重悬,置于室温平衡30min;
2)取50μl磁珠置于新的PCR管内,置于磁力架上1min使溶液澄清,移除上清;
3)从磁力架上取下PCR管,加入200μl Binding Buffer轻轻吸打数次混匀,重悬磁珠;
4)置磁力架上1min,移除上清;
5)重复步骤3)-4)两次,共清洗磁珠3次;
6)从磁力架上取下PCR管,加入180μl Binding Buffer轻轻吸打6次重悬磁珠待用。
1.2.13捕获目标区域DNA文库
1)保持杂交产物在PCR仪上,将步骤1.2.12中6)重悬后的180μl Cap beads 加入到杂交产物中,用移液器吸打6次混匀,置于旋转混匀仪上室温结合30min;
2)将PCR管置于磁力架上2min使溶液澄清,移除上清液;
3)向杂交产物内加入200μl的Wash Buffer 1,轻轻吸打6次混匀,置于旋转混匀仪上清洗15min,然后短暂离心,将PCR管放于磁力架上2min,使溶液澄清,移除上清;
6)保持样品在磁力架上,向PCR管内加入200μl 80%乙醇,静置30s后彻底移除乙醇溶液(可用10μl移液器移除残留),室温晾干;
7)向PCR管加入30μl Nuclease-free water,从磁力架上取下PCR管,轻轻吸打6次重悬磁珠待用。
1.2.14 Post-PCR反应
1.2.14.1实验前准备
1)预先从-20℃保存的试剂盒中取出Post PCR Buffer、Post PCR Primer(25μM,for ILM)试剂,放置冰上溶解,溶解混匀后置于冰上待用;取出Post PCR Polymerase 简短离心后立即使用。
2)捕获后需要对DNA文库进行富集,根据下表配制反应体系:

3)将移液器调至40μl,轻轻吸打混匀6次,然后立即置于PCR仪上。

2)PCR结束后向样品加入55μl Agencourt AMPure XP磁珠,用移液器轻轻吸打 6次混匀;
3)室温孵育5min,把PCR管置于磁力架上3min使溶液澄清;
4)移除上清,PCR管继续置于磁力架上,加入200μl 80%乙醇,静置30s;
5)移除上清,再向PCR管内加入200μl 80%乙醇,静置30s后彻底移除上清(可用10μl移液器移除底部残留酒精);
6)室温放置5min,使得残留乙醇彻底挥发;
7)加入25μl Nuclease-free water,将PCR管从磁力架拿下,轻轻吹打混匀重悬磁珠,室温放置2min;
8)将PCR管置于磁力架上2min;
9)用移液器吸23μl上清液转移到1.5ml离心管,标记样品信息;
10)取1μl文库使用Qubit dsDNA HS Assay Kit进行定量,记录文库浓度,文库浓度约在1-20ng/μl;
11)取1μl样品使用Agilent 2100Bioanalyzer system(Agilent DNA 1000Kit)进行片段长度测定,文库长度约在270bp-320bp间;
12)得到文库使用Illumina NovaSeq6000高通量测序平台进行测序。
1.2.15二次捕获
重复1.2.10-1.2.14步骤进行二次捕获,得到文库使用Illumina NovaSeq6000高通量测序平台进行测序。
1.2.16生物信息分析
生物信息学分析包括原始数据质控、参考基因组比对、组装、突变寻找等步骤,主要产出结果为:指标统计结果、病毒基因组组装结果、分型结果、突变结果。详细步骤如图1所示。
图1示出了生物信息分析流程图。简单描述如下:i.获得原始下机数据以后,用Trimmomatic软件对原始数据进行质控,去除测序数据中的接头和低质量数据;ii.把过滤后的结果用bwa软件定位到SARS-CoV-2的基因组数据MN908947.3(从NCBI数据库中下载:https://www.ncbi.nlm.nih.gov/nuccore/MN908947.3/)的相应位置上,同时进行各项指标统计,包括比对率、覆盖率、重复率、捕获率、平均深度、均一性指标;iii.将过滤后的结果用bowtie2软件比对人类参考基因组hg19(GRCh37/hg19,来自http://hgdownload.soe.ucsc.edu/downloads.html),同时分离出比对不上hg19的结果;iv.将上一步分离出的结果比对病毒库(新冠病毒基因组数据,例如MN908947.3),选取比对到病毒库的结果,利用Trinity软件进行组装,得到病毒的组装结果;v.将组装结果用blast软件比对病毒库(新冠病毒基因组数据,例如MN908947.3),确定病毒的分型结果是否为MN908947.3;vi.选取第v步比对到MN908947.3基因组上的结果,利用GATK软件进行突变寻找,突变包括SNP(单核苷酸多态性突变)和InDel (插入突变和缺失突变)两种类型,同时利用SnpEff软件对找出的突变结果进行注释,确定突变位点发生的基因、位置、功能、氨基酸改变等。
1.3本发明的有效性及相较于RT-qPCR的优势
为验证本发明检测新冠病毒的有效性及相较RT-qPCR而有的检测变异优势,我们设计如下试验进行检测比较。使用人总RNA稀释新冠病毒培养物中提取的总RNA,稀释0倍、100和1000倍。稀释不同比例的总RNA构建二次捕获文库上机测序。人总RNA构建的相应文库作为阴性对照。同时,利用RT-qPCR(新冠病毒特异性探针) 方法检测稀释0倍、100倍和1000倍样品。结果见表9,总结如下:
1)对于稀释0倍,100倍,1000倍样品和阴性对照样品,使用本发明和RT-qPCR 方法分别进行检测,Ct值分别为28,33和40,鉴定为新冠病毒阳性样本,并与样品稀释梯度趋势一致。本发明检测结果也为新冠病毒阳性样本,平均覆盖深度趋势也表现出很好的一致性。阴性对照样品,两种方法均鉴定为阴性样本。
2)RT-qPCR仅能定性鉴定新冠病毒的有无,并不能检测变异;并且如果病毒RNA 变异发生在探针和引物区域,会造成假阴性诊断。本发明设计探针区域覆盖≥99%的新冠病毒基因组区域,不仅可以定性鉴定新冠病毒的有无,而且可以检测病毒变异 (表10),追溯其可能来源。

1.4本发明相较于mNGS方法的优势
为阐明本发明相较于mNGS方法的较低检测限和节省成本优势,我们设计如下试验作了对比。使用人总RNA稀释新冠病毒培养物中提取的总RNA,稀释102~108倍。稀释不同比例的总RNA构建宏基因组文库、一次捕获文库和二次捕获文库,分别上机测序。人总RNA构建的相应文库作为阴性对照。结果见表11,总结如下:
1)3种阴性对照文库(人总RNA文库)均没有检测到病毒基因目标区域的序列,表明阴性对照文库合格。
2)mNGS方法(~1G干净测序数据)检测稀释100倍的新冠病毒样品,,目标区域覆盖度仅为1.7%,平均覆盖深度为0.03。此测序深度不足以拼接病毒基因全长,无法鉴定新冠病毒变异。对于稀释倍数≥1000倍的RNA样品,均没有检测到病毒基因序列。因此,mNGS方法检测病毒丰度≤0.1%的样本,需要更大数据量才可能检测到病毒序列,而且检测到的序列不足以拼接成病毒基因序列。若需拼接病毒基因全长,数据量大到不可估量,成本高昂。
3)本发明提供的新冠病毒检测方法,病毒基因富集效果明显。一次捕获技术对于病毒RNA丰度为10-6的样品的检测,在相同数据量情况下,可与mNGS方法检测病毒RNA丰度为10-2的样品的效果相同。病毒RNA富集效果提高了10000倍;二次捕获技术富集效果更加明显,富集效果在一次捕获文库基础上又提高了100倍。
4)本发明的二次捕获文库对于病毒丰度≥10-4的样本,~1G数据量可覆盖95%以上病毒基因组序列,可检测病毒变异,追溯病毒来源。
5)总之,本发明与mNGS方法相比,具有更高检测限,所需成本更低。

1.5 SARS-CoV-2感染患者检测案例
对8例经过RT-qPCR确诊的患者咽拭子总RNA进行建库和冠状病毒目标区域捕获测序,冠状病毒属基因目标区域捕获测序数据质量如表12和表13所示,91%以上的原始短序列可准确比对回参考序列,说明病毒目标基因富集显著;目标区域的平均有效测序数据量达到3.52Mb,均鉴定为新冠病毒阳性样本,并可检测变异,追溯其可能来源。

2结论
综上所述,以上8例新型冠状病毒感染者,均检测到SARS-CoV-2基因及其变异。本发明提供的用于检测新型冠状病毒变异的探针组及试剂盒,相比RT-qPCR检测方法,具有全面准确,特异性高等特点。与mNGS相比,本发明提供的探针组和试剂盒在相同数据量情况下,具有更高灵敏性,成本更低。总之,本发明可作为一种新的新冠病毒检测替代方案,用于鉴定新型冠状病毒及其变异,通过进一步分析可检测病毒进化,追溯病毒来源,为实现宿主追踪和病原防控提供理论基础和指导。

Claims (10)
1.一种新型β冠状病毒变异检测序列组合,所述序列组合包括RNA探针组,其特征在于,所述的RNA探针组包括311条RNA探针或对应的311条DNA探针,所述的RNA探针序列如SEQ IDNO.1~SEQ ID NO.311所示。
2.根据权利要求1所述的新型β冠状病毒变异检测序列组合,其特征在于,所述序列组合还包括接头序列、第一引物组和第二引物组;所述接头序列包括SEQ ID NO.334和SEQ IDNO.335;所述第一引物组选自序列为SEQ ID NO.314~SEQ ID NO.333的引物对,用于文库扩增。其中,SEQ ID NO.314和324、SEQ ID NO.315和325、SEQ ID NO.316和326、SEQ IDNO.317和327、SEQ ID NO.318和328、SEQ ID NO.319和329、SEQ ID NO.320和330、SEQ IDNO.321和331、SEQ ID NO.322和332、SEQ ID NO.323和333配对使用;所述第二引物组包括正向引物和反向引物,用于杂交捕获文库序列的扩增。优选地,所述正向引物序列为SEQ IDNO.312,所述反向引物序列为SEQ ID NO.313。
3.根据权利要求1或2所述的新型β冠状病毒变异检测序列组合,其特征在于,所述的RNA探针为生物素标记的RNA探针。
4.一种新型β冠状病毒变异检测试剂盒,其特征在于,所述试剂盒包括根据权利要求1-3任一项所述的新型β冠状病毒变异检测序列组合。
5.根据权利要求4所述的新型β冠状病毒变异检测试剂盒,其特征在于,所述的试剂盒还包括:封闭缓冲液、RNA酶封闭液、杂交缓冲液、结合缓冲液、1倍浓度的SSC漂洗液、0.1倍浓度的SSC漂洗液、PCR反应液和TE缓冲液。
6.根据权利要求5所述的新型β冠状病毒变异检测试剂盒,其特征在于,所述的封闭缓冲液包括人cot-1DNA、鲑鱼精DNA和通用型封闭序列。
7.一种新型β冠状病毒变异检测方法,其特征在于,所述方法包括:
(1)提取病毒样本的RNA;
(2)构建总RNA文库,总RNA文库包括由RNA逆转录而成的cDNA双链序列和接头;
(3)对所述RNA链特异性或非链特异性文库用RNA探针组进行两轮捕获和捕获后扩增,所述的RNA探针组包括311条RNA探针或对应的311条DNA探针,所述的RNA探针序列如SEQ IDNO.1~SEQ ID NO.311所示;
(4)对所述两轮捕获后扩增的扩增物进行测序。
8.根据权利要求7的方法,其特征在于,所述方法还包括:对所述测序结果进行分析。
9.根据权利要求8的方法,其特征在于,所述分析包括:
(1)将测序数据定位到SARS-CoV-2的基因组数据MN908947.3的相应位置上,同时进行各项指标统计,包括比对率、覆盖率、重复率、捕获率、平均深度、均一性指标;
(2)将测序数据比对人类参考基因组,同时分离出比对不上人类参考基因组的结果;
(3)将上一步分离出的结果比对病毒库,选取比对到病毒库的结果,利用Trinity软件进行组装,得到病毒的组装结果;
(4)将组装结果比对病毒库,确定病毒的分型结果是否为MN908947.3;
(5)选取(4)比对到MN908947.3基因组上的结果,进行突变寻找,突变包括SNP和InDel两种类型,确定突变位点发生的基因、位置、功能、氨基酸改变等。
10.RNA探针组用于制备检测新型β冠状病毒变异的制剂的用途,其特征在于,所述的RNA探针组包括311条RNA探针或对应的311条DNA探针,所述的RNA探针序列如SEQ ID NO.1~SEQ ID NO.311所示;所述检测新型β冠状病毒变异通过根据权利要求7-9任一项的方法进行。
