Abstract

本发明属于植物基因工程技术领域,具体涉及陆地棉基因组的精准高效编辑方法。本发明对含有棉花内源启动子pGhU6‑7的pRGEB32‑GhU6.7‑NPTⅡ载体进行改造,以APOBEC1‑XTEN‑nCas9‑UGI融合蛋白取代原有的Cas9蛋白,构建在棉花中具有单个碱基编辑能力的载体GhBE3。选取GhCLA和GhPEBP为目标基因验证GhBE3在棉花中的应用。设计3个靶标,利用农杆菌介导的遗传转化将单碱基编辑系统导入棉花基因组,对转基因植株进行Sanger测序和高通量测序,检测本发明在异源四倍体棉花基因组中的编辑效率及全基因组检测脱靶效应。本发明具有良好的编辑效率和特异性。

Description

陆地棉基因组的精准高效编辑方法
技术领域
本发明属于组基因工程技术领域,具体涉及陆地棉基因组的精准高效编辑方法。本发明涉及构建陆地棉的高效转化载体,并利用本发明的载体在陆地棉功能基因组中进行精准编辑。
背景技术
目前,锌指核酸酶(ZFN),类转录激活因子核酸酶(TALEN),规律成簇间隔短回文重复(CRISPR)/Cas9三大基因编辑技术被用于研究基因的功能和调控机制,其中CRISPR/Cas9技术已成为生命科学研究的热点和最流行的基因组编辑技术。CRISPR/Cas9能够产生DNA双链断裂(DSBs),在细胞中产生两种修复DSB的途径:非同源末端修复(NHEJ)和同源重组介导的修复(HDR)。目前的研究结果表明,CRISPR/Cas9系统切割靶标位点后启动的HR介导的DNA修复在植物基因组编辑中非常低效(Li et al 2013;Mao et al 2013),主要以非同源充足修复为主,而且DNA修复模板如何高效地在编辑细胞中的的递送也是一个挑战,这些在很大程度上限制了CRISPR/Cas9系统对作物基因实施的精确编辑,难以实现单个碱基的编辑。
CRISPR/nCas9/dCas9融合胞嘧啶脱氨酶的碱基编辑系统不需要产生DSB和提供DNA模板就能有效地替代基因组中的特定碱基。sgRNA通过与靶位点互补配对,引导融合蛋白中dCas9或nCas9结合到靶位点,dCas9或nCas9没有切割DNA双链的核酸内切酶活性,但保留了DNA结合活性。胞嘧啶脱氨基酶能使靶位点中的胞嘧啶(C)在水解脱氨基作用下转变成尿嘧啶(U),而尿嘧啶在基因组中是不能稳定存在的,在DNA复制过程中,会被胸腺嘧啶(T)代替,互补链上相对应位点的鸟嘌呤(G)转变成腺嘌呤(A)。高彩霞(Zong et al 2017)等在水稻,小麦,玉米种已经验证胞嘧啶脱氨酶与Cas9缺口酶(nCas9)融合可以使特定的碱基发生替换,并且在靶标序列上的编辑窗口比动物中更广泛。这些研究结果表明该系统在植物中同样可以进行高效,精准的单个碱基的替换。
目前,单碱基编辑系统在很多物种中被报道,但是在异源四倍体棉花中尚无报道。陆地棉是一种广泛种植的异源四倍体(AtDt),其基因组中的许多等位基因在DNA测序中具有高度同源性,因此传统的CRISPR-Cas9系统在需要对同源等位基因进行功能分析时无能为力。而且CRISPR-Cas9系统不能预测在靶标位点上产生什么样的突变(例如碱基的插入、删除或替换等)。该碱基编辑系统作为可行而又有效的定点编辑工具,为棉花基因组功能分析,作物遗传改良和新品种选育提供重要技术支持。
发明内容
本发明的目的在于陆地棉基因组的精准高效编辑方法,特别是构建一种适用于陆地棉的单碱基编辑系统。本发明基于pRGEB32-GhU6.7-NPTⅡ(Wang et al 2018)和pH-nCas9-PBE(Zong et al 2017)载体,构建了融合Cas9缺口酶(nCas9),胞嘧啶脱氨酶(APOBEC1),尿嘧啶糖基化酶抑制剂(UGI)的适用于棉花遗传转化系统的单碱基编辑系统(即载体GhBE3)。本发明技术方案如下所述:
一种能够精准编辑单个碱基的陆地棉基因组高效转化载体GhBE3,该载体的核苷酸序列如SEQ ID NO:3所示。
一种能够精准编辑单个碱基的陆地棉基因组高效转化载体GhBE3,该载体通过下列步骤制备获得:
(1)获得目的序列APOBEC1-XTEN-nCas9-UGI,其核苷酸序列如序列表SEQ ID NO:4所示,具体地,该目的序列通过以下步骤制备获得:
1)利用Primer5软件在pH-nCas9-PBE载体(其核苷酸序列如序列表SEQ ID NO:2所示)序列上设计引物,正向引物为:AAAAAGCAGGCTTCGATGCCAAAGAAGAAGAGGAAG;反向引物为:GAAAGCTGGGTCTAGACCGATGATACGAACGAAAG;
2)以pH-nCas9-PBE载体为模板,进行PCR扩增,获得APOBEC1-XTEN-nCas9-UGI目的序列,其核苷酸序列如序列表SEQ ID NO:4所示;
(2)利用BstbⅠ、XbaⅠ对pRGEB32-GhU6.7-NPTⅡ载体(其核苷酸序列序列表SEQ IDNO:1所示)进行酶切,与步骤(1)中获得的APOBEC1-XTEN-nCas9-UGI目的序列进行连接,通过测序验证,得到如序列表SEQ ID NO:3所示的适用于陆地棉的单碱基编辑的高效转化载体GhBE3。
本发明的转化载体GhBE3可在陆地棉基因组编辑中应用。
本发明的效果为:
1、本发明在棉花中的编辑效率达57.78%。
2、本发明在靶标序列上的编辑窗口为6个核苷酸(C3-C8,PAM远端开始)。
3、本发明在棉花中有较高的特异性。

具体实施方式
对序列表的说明:
序列表SEQ ID NO:1是本发明的pRGEB32-GhU6.7载体的核苷酸序列。序列长度为16241bp。
序列表SEQ ID NO:2是本发明的pH-nCas9-PBE载体的核苷酸序列。序列长度为18805bp。
序列表SEQ ID NO:3是陆地棉基因组高效转化载体GhBE3的核苷酸序列。序列长度为17150bp。
序列表SEQ ID NO:4是rAPOBEC1-XTEN-nCas9-UGI融合蛋白的核苷酸序列。序列长度为5214bp。
实施例1:APOBEC1-XTEN-nCas9-UGI目的序列的扩增
以pH-nCas9-PBE载体(序列表如SEQ ID NO:2)为模板(Zong et al 2017)进行PCR扩增得到目的序列APOBEC1-XTEN-nCas9-UGI(序列表如SEQ ID NO:4)。扩增引物为:
BE/F:AAAAAGCAGGCTTCGATGCCAAAGAAGAAGAGGAAG,和
BE/R:GAAAGCTGGGTCTAGACCGATGATA CGAACGAAAG,APOBEC1-XTEN-nCas9-UGI PCR反应体系见表1

实施例2:转化载体GhBE3的构建
1.pRGEB32-GhU6.7-NPTⅡ与APOBEC1-XTEN-nCas9-UGI的连接
将pRGEB32-GhU6.7-NPTⅡ(序列表见SEQ ID NO:1)进行双酶切,酶切体系见表2。37℃酶切5小时,酶切产物凝胶电泳观察单酶切完全后再加4μL的BstbI,65℃酶切20min,凝胶电泳观察酶切条带是否正确,然后利用凝胶回收试剂盒(武汉华信阳光生物科技有限公司)将酶切产物纯化。酶切体系见表2。

将酶切后的pRGEB32-GhU6.7-NPTⅡ载体与APOBEC1-XTEN-nCas9-UGI融合蛋白片段通过ClonExpress II One Step Cloning Kit(Vazyme C112-02)进行连接,转化到大肠杆菌感受态,挑取阳性克隆进行测序,将序列正确的质粒命名为GhBE3质粒(序列表SEQ IDNO:3)。其中In-fusion连接反应体系见表3。

37℃水浴30min,冰上放置5min,可-20℃下保存。
实施例3:GhBE3-sgRNA载体的构建
1.GhCLA和GhPEBP基因的sgRNA设计
选择陆地棉1-脱氧木酮糖-5-磷酸合成酶(Cloroplasto alterados,CLA)Gh_A10G2292基因和磷脂酰乙醇胺结合蛋白(phosphatidylethanolamine binding protein,PEBP)Gh_D07G1075为验证基因。利用在线软件CRISPR-P(http://cbi.hzau.edu.cn/cgi- bin/CRISPR)(Lei et al 2014)在基因外显子区域设计sgRNA靶标序列。并且在编辑窗口内C-T突变改变氨基酸功能的靶点,最终选择3个sgRNA(编号分别为sgRNA1、sgRNA2、sgRNA3)用来构建单碱基系统植物表达载体。sgRNA的序列见表4。

2.sgRNA与GhBE3载体的连接
靶标插入GhBE3载体序列为tRNA-sgRNA-gRNA的重复序列,需要中间载体转换。现以sgRNA1和sgRNA2为例进行说明,第一次PCR的引物如下:pRGEB32-7/S:AAGCATCAGATGGGCAAACAAAGCACCAGTGGTCTAG,将sgRNA1加到反向引物的接头上,CLA1/AS:AGCCTGCAGCAAAGGT GACATGCACCAGCCGGGAAT,下划线的碱基是sgRNA1序列。以PGTR载体(Xie et al.2015)为模板进行PCR扩增tRNA序列,获得tRNA+sgRNA1片段。CLA2/S:TGTCACCTTTGCTGCAGGCTGTTTTAGAGCTAGAAATA下划线碱基是sgRNA1序列,将sgRNA2加到反向引物的接头上,CLA2/AS:CATAG CCGCAACGGTGTTCATGCACCAGCCGGGAAT带下划线的碱基是sgRNA2序列,同样以PGTR载体为模板进行PCR扩增,获得gRNA+tRNA+sgRNA2片段。第二次PCR利用重叠PCR将两个片段拼成tRNA+sgRNA1+gRNA+tRNA+sgRNA2片段。引物序列如下:Inf CLA2/AS:TTCTAGCTCTAAAACCATAGCC GCAACGGTGTTCA带下划线的碱基是sgRNA2序列,Inf pRGEB32-7/S:AAGCATCAGATGGGCAAACAAA,同理sgRNA3加到反向引物的接头,以PGTR载体为模板进行PCR扩增tRNA,获得tRNA+sgRNA3片段。利用一步克隆试剂盒(Vazyme,C112-01/02)将tRNA+sgRNA1+gRNA+tRNA+sgRNA2片段和tRNA+sgRNA3片段分别连接到pGREB32-GhU6-7载体的BsaI酶切位点处。利用HpaI和SbfI双酶切pGREB32-GhU6-7,将目的片段连接到GhBE3载体的HpaI和SbfI双酶切位点处。

实施例3:农杆菌介导的遗传转化
具体步骤如下:
A.将剥好的棉花种子(品种为Jin668,专利申请号201510833618.0)用0.1%升汞杀菌,无菌水清洗数次后放入无菌苗培养基中,28℃暗培养1天,挑去种皮,将苗扶正,在28℃,暗培养4-5d;
B.将下胚轴切成小茎段,用活化后的农杆菌侵染,弃菌液,并吹干;
C.将下胚轴平铺在放有滤纸的共培养培养基中,于20℃,暗培养1-2d;
D.将下胚轴转入到附加2,4-D的愈伤组织诱导培养基中,放入光照培养室,20-30d左右用新鲜愈伤组织诱导培养基继代培养一次;
E.当愈伤组织长成米粒状颗粒,转入分化培养基中,进一步分化成胚状体;
F.将分化出的小苗继代到生根培养基中,直至长成生根良好健康的小苗;
G.将小苗转到清水中,进行炼苗,一周左右后,转移到到温室。
转化所用的培养基组分及配比:
无菌苗萌发培养基:1/2MS大量元素,15g/L葡萄糖,2.5g/L的Phytagel;pH:6.1-6.2。
愈伤组织诱导培养基:MSB+24-D 0.1mg/L+KT 0.1mg/L+3%Glucose+0.3%Phytagel;pH:5.85-5.95。
农杆菌活化培养基:胰化蛋白胨5g/L+NaCl 5g/L+MgSO4.7H2O 0.1g/L+KH2PO4+0.25g/L+甘露醇5g/L+甘氨酸1.0g/L;pH:5.85-5.95。
共培养培养基:MSB+2,4-D 0.1mg/l+KT 0.1mg/l+50mg/l AS+3%Glucose+0.25%Phytagel,pH5.8。
选择培养基:MSB+2,4-D 0.1mg/L+KT 0.1mg/L+3%Glucose+0.3%Phytagel,卡那霉素50mg/L和头孢霉素400mg/L;pH:5.85-5.95。
分化培养基:分化培养基:MSB培养基中去掉NH4NO3,将KNO3用量加倍+Gln 1.0g/L+Asn 0.5g/L+IBA 0.5mg/L+KT 0.15mg/L+3%Glucose+0.25%Phytagel,pH:6.1-6.2。
生根培养基:1/2MS无机盐+B5有机物,15g/L葡萄糖,2.5g/L的Phytagel;pH:5.90-5.95;MSB的成分如下:MS培养基+B5维生素。
实施例5:GhBE3对在转基因棉花植株中基因编辑检测中的应用
(1)Sanger测序检测编辑效率
提取的棉花嫩叶阳性基因组DNA【天根生化(北京)科技有限公司】,以阳性DNA为模板,扩增GhCLA(Gh_A10G2292)和GhPEBP基因(Gh_D07G1075)靶标序列(sgRNA1:TGTCACCTTTGGCTGCAGGCT,sgRNA2:TGAACACCGTTGCGGCTATG,sgRNA3:GGCCAAACATAGGGATCCAC),然后将PCR片段连入pGEM-T easy载体(购自北京普洛麦格生物技术有限公司),将连接产物热激转化大肠杆菌感受态TOP10,挑取的单克隆进行阳性检测并进行Sanger测序。将测序结果与靶标序列比对。每个样品送至少15个单克隆测序,统计每个靶点被编辑的效率。测序结果见图8。
(2)高通量深测序检测编辑效率
设计一对含有6个碱基的组合作为每个单株的Barcode标记。每对标记分别加到扩增靶点正反引物的5’端。分别以独立的单株DNA为模板进行PCR扩增(按常规方法),将获得的PCR产物进行等量混合,然后用纯化试剂盒(OMEGA公司,货号D2500-02)纯化混合产物,最后进行双端150bp测序。深独测序的结果见图9。
实施例6:GhBE3系统在转基因棉花植株中脱靶情况的检测中的应用
(1)脱靶位点
申请人利用CRISPR-P和OFFinder工具分别鉴定到与sgRNA1,sgRNA2,sgRNA3靶点存在5个错配碱基以内的1001,499,1180个潜在脱靶位点,从中分别选择9个最可能的脱靶位点进行深度测序。
(2)深度测序检测脱靶效应
利用如实施例5中步骤(2)的方法设计脱靶位点Barcode标记,通过对sgRNA1的12个植株,sgRNA2的26个植株,sgRNA3的10个植株进行深度测序检测,数据结果表明,在这27个最可能脱靶的靶标“编辑窗口”内发生C-T替换的效率低于0.1%。根据以往的脱靶分析结果,可以认为这些变异是来自于测序错误,而不认为是脱靶突变(见图10)。
(3)全基因组分析GhBE3系统在棉花中的脱靶影响
为了评估BE3在棉花全基因组范围内的脱靶效应,本发明使用GhCLA的2个转基因T0代棉花植株(植株编号为N17和N64)与1个野生型棉花植株进行100×深度的全基因组测序(WGS)。通过计算确定了所有潜在脱靶位点,以Cas-OFFinder为基础,在全基因组上共找到不同分值的sgRNA1和sgRNA2的499和1001个脱靶位点。申请人使用华中农业大学作物遗传改良国家重点实验室发表两个阴性植株和两个野生型植株重测序数据作为对照(Li etal,2018),以减少背景或种系突变或者组织培养的变异。分析发现本发明制备的GhBE3载体编辑的植株中存在核酸酶产生的变异,而在三个野生型(WT)和三个阴性对照植株中并不存在。最后,在N17和N64编辑的棉花植株中总共存在16 770,20 193SNPs和9471、8756Indels,其中N17和N64共有5689个SNPs和3189个Indels被分享,这些变异可能是由于体细胞无性系变异引起的。对体细胞无性系变异进行过滤后,并对其余的变异进行过滤,进一步检测本发明的GhBE3诱导突变。申请人将这些变异与1500个潜在脱靶进行重叠,结果显示在1500个潜在的脱靶位点(≤5mismatches)中没有检测到任何真正的脱靶突变。
本发明在棉花中首次成功建立了适应于棉花基因组特性的单碱基编辑系统,该系统显示出较高的编辑效率和很高的特异性,它将成为棉花功能基因组研究新的重要的技术手段。

Claims (3)

1.一种能够精准编辑单个碱基的陆地棉基因组高效转化载体GhBE3,其特征在于,该载体的核苷酸序列如SEQ ID NO:3所示。
2.一种能够精准编辑单个碱基的陆地棉基因组高效转化载体GhBE3,其特征在于,该载体通过下列步骤制备获得:
(1)获得目的序列APOBEC1-XTEN-nCas9-UGI,其核苷酸序列如序列表SEQ ID NO:4所示,具体地,该目的序列通过以下步骤制备获得:
1)在如序列表SEQ ID NO:2所示的pH-nCas9-PBE载体上设计引物,正向引物为:
AAAAAGCAGGCTTCGATGCCAAAGAAGAAGAGGAAG;反向引物为:GAAAGCTGGGTCTAGACCGATGATACGAACGAAAG;
2)以pH-nCas9-PBE载体为模板,进行PCR扩增,获得APOBEC1-XTEN-nCas9-UGI目的序列,其核苷酸序列如SEQ ID NO:4所示;
(2)利用BstbⅠ、XbaⅠ对SEQ ID NO:1所示的pRGEB32-GhU6.7-NPTⅡ载体进行酶切,与APOBEC1-XTEN-nCas9-UGI目的序列进行连接,通过测序验证,得到如SEQ ID NO:3所示的适用于陆地棉的单碱基编辑的高效转化载体GhBE3。
3.权利要求1或2所述的载体GhBE3在陆地棉基因组编辑中的应用。
