Abstract
Description
(1)ホップ品種の識別方法であって、以下の工程:
(i)被検体のホップ由来のDNAについて、品種識別領域を含むDNA断片を増幅する工程であって、当該品種識別領域はホップ品種間で相違する少なくとも一つの一塩基多型(SNP)で構成される識別マーカーを含む、前記工程;
(ii)上記工程(i)で増幅したDNA断片について、一塩基多型の遺伝子型を同定する工程;
(iii)上記工程(ii)で同定された被検体のホップのDNAについての品種識別領域中の一塩基多型の遺伝子型と、既知のホップ品種のDNAについての対応する領域中の一塩基多型の遺伝子型を比較し、当該領域の中の一塩基多型の遺伝子型について被検体のホップと既知のホップ品種の間での一致又は不一致を解析する工程;
(iv)上記工程(iii)の解析結果に基づいて被検体のホップの品種を特定する工程;
を含む、前記方法。
(2)工程(ii)が、工程(i)で増幅したDNA断片について品種識別領域の塩基配列を同定することにより行われ、そして
工程(iii)が、工程(ii)で同定された被検体のホップのDNAについての品種識別領域の塩基配列と、既知のホップ品種のDNAについての対応する領域の塩基配列を比較し、当該領域の中の識別マーカーについて被検体のホップと既知のホップ品種の間での一致又は不一致を解析することにより行われる、(1)に記載の方法。
(3)工程(ii)が、工程(i)で増幅したDNA断片について、ホップ品種間で相違する一塩基多型を検出するプローブ及び/又はプライマーと接触させることにより、一塩基多型の遺伝子型を同定する工程である、(1)に記載の方法。
(4)品種識別領域が、以下の工程:
(a)2以上の異なる品種のホップを用いて、トランスクリプトーム解析を行う工程;
(b)上記工程(a)の結果得られたDNA断片の塩基配列を元に、品種ごとにアセンブルする工程;
(c)上記工程(b)の結果得られたコンティグ及び/又はシングレットを品種間で比較して、品種間で相違する一塩基多型(SNP)の探索を行う工程;
(d)上記工程(c)のSNP探索の結果、SNPが含まれる領域を選択し、該領域を増幅するためのプライマーを設計する工程;
(e)上記工程(d)で設計したプライマーを用いて、ホップから抽出したDNAを鋳型として上記工程(d)で選択した領域が増幅しうることを確認し、その塩基配列を決定することにより、識別領域とそれを増幅しうるプライマーを決定する工程;
(f)上記工程(e)で決定したプライマーを用いて、識別対象品種のホップから抽出したDNAを鋳型として識別領域を増幅し、識別領域の塩基配列を決定する工程;及び
(g)上記工程(f)で決定した識別領域の塩基配列を品種間で比較して、識別対象品種を識別するために必要なSNPの組み合わせで構成される識別マーカーを決定する工程;
を含む方法により作製された識別マーカーを含む領域である、(1)ないし(3)のいずれか1項に記載の方法。
(5)品種識別領域が、配列番号9、配列番号10、配列番号11、配列番号12、配列番号13、配列番号14、及び配列番号15からなる群より選択される1以上の塩基配列の一部又は全部であって、図1、図2、図3、図4及び図6で特定されている一塩基多型又は挿入欠失部分の少なくとも一つを含む領域である、(1)ないし(3)のいずれか1項に記載の方法。
(6)品種識別領域が、配列番号9で表される塩基配列を含む領域、配列番号10で表される塩基配列を含む領域、配列番号11で表される塩基配列を含む領域、配列番号12で表される塩基配列を含む領域、配列番号13で表される塩基配列を含む領域、配列番号14で表される塩基配列を含む領域、及び配列番号15で表される塩基配列を含む領域からなる群より選択される1以上の領域である、(1)ないし(3)のいずれか1項に記載の方法。

(8)工程(i)が、配列番号1及び配列番号2の組み合わせ、配列番号3及び配列番号4の組み合わせ、配列番号5及び配列番号6の組み合わせ、及び配列番号7及び配列番号8の組み合わせからなる群より選択されるプライマーセットを用いたPCR反応により行われる、(1)ないし(3)のいずれか1項に記載の方法。
(9)工程(i)が、以下:

(10)ホップ品種間で相違する一塩基多型の組み合わせで構成される識別マーカーの作製方法であって、以下の工程:
(a)2以上の異なる品種のホップを用いて、トランスクリプトーム解析を行う工程;
(b)上記工程(a)の結果得られたDNA断片の塩基配列を元に、品種ごとにアセンブルする工程;
(c)上記工程(b)の結果得られたコンティグ及び/又はシングレットを品種間で比較して、品種間で相違する一塩基多型(SNP)の探索を行う工程;
(d)上記工程(c)のSNP探索の結果、SNPが含まれる領域を選択し、該領域を増幅するためのプライマーを設計する工程;
(e)上記工程(d)で設計したプライマーを用いて、ホップから抽出したDNAを鋳型として上記工程(d)で選択した領域が増幅しうることを確認し、その塩基配列を決定することにより、識別領域とそれを増幅しうるプライマーを決定する工程;
(f)上記工程(e)で決定したプライマーを用いて、識別対象品種のホップから抽出したDNAを鋳型として識別領域を増幅し、識別領域の塩基配列を決定する工程;及び
(g)上記工程(f)で決定した識別領域の塩基配列を品種間で比較して、識別対象品種を識別するために必要なSNPの組み合わせで構成される識別マーカーを決定する工程;
を含む、前記方法。
(11)(10)に記載の方法によって作製された識別マーカーの少なくとも一部を含む核酸。

(17)ホップ試料における異品種の混入を検出する方法であって、以下の工程:
(i)被検体のホップ試料から抽出したDNAについて、品種識別領域を含むDNA断片を増幅する工程であって、当該品種識別領域はホップ品種間で相違する少なくとも一つの一塩基多型(SNP)で構成される識別マーカーを含む、前記工程;

(iv)ホップ試料における異品種の混入の有無を決定する工程、ここで、上記工程(ii)で得られたシークエンスデータの一塩基多型部位の情報が、正常品の対応する一塩基多型部位の情報と一致する場合は、異品種の混入はないと判断し、あるいは、上記工程(ii)で得られたシークエンスデータの一塩基多型部位の情報が、正常品の対応する一塩基多型部位の情報と一致しない場合は、異品種の混入があると判断する;
を含む、前記方法。
(18)工程(iv)に引き続いて以下の工程:

(v)上記工程(iv)で、上記工程(ii)で得られたシークエンスデータの一塩基多型部位の情報が、正常品の対応する一塩基多型部位の情報と一致しない場合は、上記工程(ii)で得られたシークエンスデータの一塩基多型部位に出現している正常品以外に由来する情報から、その塩基を特定し、混入割合を求める工程;及び
(vi)上記工程(v)で特定された一塩基多型部位の正常品とは異なる塩基を、識別マーカーと照合し、混入品種とその混入割合を推定又は特定する工程;

(20)工程(iii)において、19~25塩基の挿入配列の有無の解析を含む、(1)ないし(9)のいずれかに記載の方法。
本出願は、品種間で相違する少なくとも一つのSNPで構成される識別マーカーを用いてホップの品種を識別することを特徴とする発明に関する。具体的には、被検体のホップのDNAを抽出して、SNPからなる識別マーカーを有する領域の塩基配列に対応する塩基配列中の、識別マーカーに対応する部位の塩基が、識別マーカーの塩基と一致するか否かを解析して、一致する場合は、被検体のホップの品種を識別マーカーの品種と特定するものである。
本明細書で特段に定義されない限り、本発明に関連して用いられる科学用語及び技術用語は、当業者によって一般的に理解される意味を有するものとする。
本出願は、ホップの品種を識別するための識別マーカーを作製する方法を提供する。
(a)2以上の異なる品種のホップを用いて、トランスクリプトーム解析を行う工程;
(b)上記工程(a)の結果得られたDNA断片の塩基配列を基に、品種ごとにアセンブルする工程;
(c)上記工程(b)の結果得られたコンティグ及び/又はシングレットを品種間で比較して、品種間で相違する一塩基多型(SNP)の探索を行う工程;
(d)上記工程(c)のSNP探索の結果、SNPが含まれる領域を選択し、該領域を増幅するためのプライマーを設計する工程;

(g)上記工程(f)で決定した識別領域の塩基配列を品種間で比較して、識別対象品種を識別するために必要なSNPの組み合わせで構成される識別マーカーを決定する工程;を含んでもよい。ただし、本発明はこれらの方法に限定されるものではなく、一般的に知られている他の方法を適宜改変して用いてもよい。
識別マーカーに含めるべきSNPの候補を探索するために、まず異なる品種のホップを2以上使用して、それぞれについてトランスクリプトーム解析を行う。
上記のようにして品種ごとにトランスクリプトーム解析で明らかとなったDNA断片(cDNA)の塩基配列に基づいて、品種ごとに配列アセンブリングを行う。配列アセンブリングとは、短いDNAの断片から元の長い塩基配列を再構築することと言われる。例えば工程(a)の結果得られたDNA断片の塩基配列を基に相互にオーバーラップする塩基配列を有するか否かでクラスタリングし、クラスタリングされた一連のDNA断片についてオーバーラップ部分を見つけて繋ぎ合わせて(アセンブルし)、ひとつの配列を得ることができる。このようにしてアセンブルされた配列を「コンティグ(contig)」と総称し、またコンティグ形成に加わらなかったシングルリード(single read)を「シングレット(singlet)」と総称する。配列アセンブリングによるコンティグの作製は、一般的に採用される方法により行うことができる。
上記のようにして品種ごとにトランスクリプトーム解析で明らかとなったDNA断片の塩基配列に基づいて、互いにオーバーラップする配列部分をもとにアセンブルしてコンティグを作製する。これによって得られたコンティグ配列及び/又はシングレット配列を用いて、品種間での対応する塩基の相違(ここではSNP)を検出する。
このようにして、コンティグ配列及び/又はシングレット配列を用いてSNPを検出した結果から、識別に利用可能なSNPが存在する領域を選択する。多数の品種の識別を目的とする場合には、SNPが多数存在する領域を選択することが望ましい。より具体的には、解析のしやすさからホモ接合体(2倍体のそれぞれの2本鎖間で塩基配列が一致している)におけるSNPが存在する領域を優先し、またコンティグあたりのSNP数が多い領域を選択することが例示できるが、特に限定されない。
上記のようにして設計したプライマーは、cDNAライブラリーから作製されたコンティグ配列又はシングレット配列を基に設計されたものであるため、プロモーター領域やイントロンを含むゲノムDNAにおいてうまく増幅するかどうかわからない。このため、ホップから抽出したゲノムDNAを用いて増幅を確認する必要がある。また増幅した場合でも挿入欠失(indel)やマイクロサテライトの有無や、目的とするSNPが存在することを確認するため、サンガー法等による塩基配列の確認が必要である。従って工程(d)で設計したプライマーを用いて、ホップ品種(好ましくは工程(a)で使用したホップ品種)のペレット、乾燥毬花などから抽出したゲノムDNAを鋳型にして、SNPを含有する領域を増幅しシークエンスを行う。これにより、適当なサイズで増幅できること、及び前記トランスクリプトーム解析に基づく塩基配列と比較し、品種識別に適用可能であることを確認し、識別に利用できる領域(識別領域)とそれを増幅しうるプライマーを決定する。イントロンの存在等によって増幅できない場合や、増幅サイズや塩基配列に不都合、不具合がある場合には選択領域の再検討やプライマーの再設計を行う。
工程(e)で決定した、識別領域を増幅しうるプライマーを用いて、識別対象品種から抽出したゲノムDNAを鋳型としてそれぞれ識別領域を増幅する。
本発明で用いる「DNA」は、ホップの組織からDNAを抽出することにより得ることができる。ホップの組織としては、芽、葉、茎、毬花を構成する各種組織が好適に使用されるが、特にこれに限定されない。また、ホップ株から上記組織を採取する場合、ホップ株の栽培方法やその生育ステージなども特に限定されない。さらにホップの組織としては、生であっても乾燥したものであっても、また例えばペレット状に加工したものであってもよい。
DNAの抽出は、CTAB(Cetyltrimethyl ammonium bromide)法や市販キットのQiagen DNeasy Tissue Kit(キアゲン社)やISOPLANT II(ニッポンジーン社)等の当業者に公知の方法を用いて抽出することができる。操作性と経済性の点からCTAB法が好ましい。
上記のように抽出したDNAをPCR法により増幅する。本発明で用いるPCR法は特に限定されず、公知のPCR法に加え、種々の改良方法を含む。以下はその一例である。
すなわち、プライマーのセット、鋳型DNAの他にTris-HCl、KCl、MgCl2 、各dNTP、TaqDNAポリメラーゼ等の試薬類を混合してPCR反応液とする。PCRの1サイクルは、熱変性、アニーリング、DNAポリメラーゼによるDNA鎖の伸長(合成)反応の3つのステップからなる。各ステップはそれぞれ異なる、場合により同一の反応温度と反応時間を必要とし、これらは増幅すべきDNA領域の塩基配列、その長さ等により適宜決定される。このような操作は市販のサーマルサイクラーを用いて行うことができる。
PCRの結果(PCR産物)の評価方法として、特定のDNA断片を同定しうる任意の方法、例えば、電気泳動、ゲルろ過、ハイブリダイゼーションを用いて目的の大きさのDNA断片が増幅されていることを確認する。例えば、プライマーセット(A1-3L/A1-3R(配列番号1及び2))を使用した場合は、大きさが651塩基長;プライマーセット(B1-1L/B1-1R(配列番号3及び4))を使用した場合は、大きさが729塩基長;プライマーセット(C1-1L/C1-1R(配列番号5及び6))を使用した場合は、大きさが646塩基長;プライマーセット(A1-2-1L/A1-2-1R(配列番号7及び8))を使用した場合は、大きさが約1500塩基長;がそれぞれ増幅されていることを確認する。
増幅されたPCR産物は、サイクルシークエンス反応の鋳型として用いるために、余剰のプライマー等の反応に用いた成分と分離する。この精製は、例えば、市販のQIAquick PCR Purification Kit(キアゲン社)を使用し、その製品に添付のプロトコールに従って行うことができる。
上記のように精製したPCR産物のシークエンスを行うため、それを鋳型にして、サイクルシークエンス反応を実施する。この方法は、PCR法に類似し、サーマルサイクラーを用いて、熱変性、アニーリング、DNAポリメラーゼによるDNA鎖の伸長反応の3つのステップを繰り返し実施するが、どちらか1種類のプライマーを用い、塩基ごとに異なる4種類の蛍光色素で標識したターミネーター存在下で長さの異なる種々の1本鎖DNAを合成する方法である。サイクルシークエンスの方法は、例えば、市販のBigDye Terminator v1.1 Cycle Sequencing Kit(Life Technologies)を用いてよい。具体的には、当該キットの日本語版プロトコール(p.22「1本鎖DNA、2本鎖DNAのサイクルシークエンス」、p.25「GeneAmpPCR System9700, 9600, 2700, 2400でのサイクルシークエンス」及びp.38-40「スピンカラム(やスピンプレート)での精製法」)に基いて実施することができる。なお、用いるプライマーの塩基配列は、目的のDNA断片のPCRによる増幅に用いるものと同じでよい。すなわち、PCR産物の精製液を必要があれば滅菌蒸留水で希釈したものに、所定の物質を加えて、サイクルシークエンス反応液を作製する。これをPCR用マイクロチューブに入れ、PCR装置にセットし、変性(例えば、96℃、1分)を行った後、変性(例えば、96℃、10秒)、アニーリング(例えば、50℃、5秒)、鎖伸長(例えば、60℃、4分)の反応を例えば25回繰り返す。なお、反応終了後、サンプルをすぐに取り出せない場合には、サンプルブロックの温度を下げて保持してよい。
上記Dye Terminator法で得られたシークエンス産物につき、シークエンスを行う。方法としては電気泳動法を用いるのが一般的であり、一例として、ABI PRISM 310 Genetic Analyzerを用いて電気泳動を行い、標識に用いた蛍光物質が塩基ごとに異なることを利用して、レーザー蛍光検出器により順次塩基配列を決定することがあげられる。
決定された塩基配列を解析し、シークエンスデータを得る。それぞれ得られたシークエンスデータを照合して正確な塩基配列を決定する。
上記のようにして得られた識別対象品種のシークエンスデータについて、アラインメントを行う。
このようにして、アラインメントした結果、上記塩基配列から、全識別対象品種の上記塩基配列において保存されている、1又はそれ以上の塩基からなる部位を除外する。このように、全ての上記塩基配列で保存されている塩基の部位を除外することにより、一塩基多型の存在を明確に確認することができ、また、後の工程において一塩基多型に基づく識別マーカーの決定を容易に行うことができる。
上記の除外を行った後に残ったSNPを用いて識別マーカーを決定する。前述の通り、本発明の識別マーカーは識別対象品種間で重複がないように品種と識別マーカーが1対1で対応するように決定する。なお識別マーカーは、その使用目的、すなわち識別対象とする品種の数や種類に応じて、識別マーカーを構成するSNPをその都度決定する。例えば、特定の2品種のみを識別する場合には、当該2品種の識別が可能なSNPを1箇所選択して識別マーカーとすることができる。また多数の品種について識別したい場合には、複数箇所のSNPを(場合によっては複数の識別領域の複数箇所のSNPを)組合せることにより、当該品種間で重複がないように識別マーカーを決定することができる。
(a-1)2以上の異なる品種のホップの組織からゲノムDNA、ミトコンドリアDNA、又はクロロプラストDNAを抽出する工程;
(a-2)上記工程(a-1)の結果得られたDNAをランダムに切断し、適当なサイズの断片を選別する工程;
(a-3)上記工程(a-2)で得られたDNA断片の塩基配列を決定する工程;
(b)上記工程(a-3)の結果得られたDNA断片の塩基配列を基に、品種ごとにアセンブルする工程;

(d)上記工程(c)のSNP探索の結果、SNPが含まれる識別領域を選択し、該領域を増幅するためのプライマーを設計する工程;
(f)上記工程(d)で設計したプライマーを用いて、識別対象品種のホップから抽出したDNAを鋳型として識別領域を増幅し、識別領域の塩基配列を決定する工程;及び
(g)上記工程(f)で決定した識別領域の塩基配列を品種間で比較して、識別対象品種を識別するために必要なSNPの組み合わせで構成される識別マーカーを決定する工程;を含んでもよい。
本発明はまた、ホップ品種を識別するための方法を提供する。具体的には、ホップ品種の識別方法は、以下の工程:
(i)被検体のホップ由来のDNAについて、品種識別領域を含むDNA断片を増幅する工程であって、当該品種識別領域はホップ品種間で相違する少なくとも一つの一塩基多型(SNP)で構成される識別マーカーを含む、前記工程;
(ii)上記工程(i)で増幅したDNA断片について、一塩基多型の遺伝子型を同定する工程;
(iii)上記工程(ii)で同定された被検体のホップのDNAについての品種識別領域中の一塩基多型の遺伝子型と、既知のホップ品種のDNAについての対応する領域中の一塩基多型の遺伝子型を比較し、当該領域の中の一塩基多型の遺伝子型について被検体のホップと既知のホップ品種の間での一致又は不一致を解析する工程;
(iv)上記工程(iii)の解析結果に基づいて被検体のホップの品種を特定する工程;
を含んでもよい。
品種識別領域を含むDNA断片は、品種を識別しようとする被検体のホップからゲノムDNAを抽出し、これを鋳型として、基準とする識別マーカーを有する領域を増幅し得る品種識別プライマーを用いて品種識別領域を含むDNA断片を増幅する。ゲノムDNAの抽出及びDNA断片の増幅は、例えば、上述の<識別マーカーの作製方法>の「(f)識別領域の塩基配列を決定する工程、及び(g)識別対象品種の識別マーカーを決定する工程」の項目において、(1)ホップの入手~(3)DNA断片の増幅、として記載した手法に従って、又はこれに準じて行ってもよい。

工程(i)で増幅したDNA断片について、一塩基多型の遺伝子型を同定する。
工程(iii)では、被検体のホップのDNAについての品種識別領域中の識別マーカーを構成する一塩基多型の遺伝子型と、既知のホップ品種のDNAについての対応する領域中の一塩基多型の遺伝子型を比較する。そして、この比較において、識別マーカーを構成する一塩基多型の遺伝子型について、被検体のホップと既知のホップ品種の間での一致または不一致を解析する。
工程(iv)では、工程(iii)の解析結果に基づいて、被検体のホップの品種を特定する。
本発明は、上記の識別マーカーを作製する方法により作製された識別マーカーの少なくとも一部を含む核酸をも提供する。
本発明は、上記の識別マーカーの少なくとも1部を含む核酸を増幅することができる、プライマーをも提供する。
本発明は、識別マーカーを構成する一塩基多型を検出するためのプローブをも提供する。
異品種の混入が懸念される場合、本発明の識別マーカーを利用して、例えば以下に記載する方法で、異品種の混入を検出することができる。
(i)被検体のホップ試料から抽出したDNAについて、品種識別領域を含むDNA断片を増幅する工程であって、当該品種識別領域はホップ品種間で相違する少なくとも一つの一塩基多型(SNP)で構成される識別マーカーを含む、前記工程;
(ii)上記工程(i)で増幅したDNA断片について品種識別領域の塩基配列を解析し、シークエンスデータを得る工程;
(iii)上記工程(ii)で得られたシークエンスデータについて、識別マーカーを構成する一塩基多型部位の情報を、正常品の対応する一塩基多型部位の情報と比較する工程;及び
(iv)ホップ試料における異品種の混入の有無を決定する工程、ここで、上記工程(ii)で得られたシークエンスデータの一塩基多型部位の情報が、正常品の対応する一塩基多型部位の情報と一致する場合は、異品種の混入はないと判断し、あるいは、上記工程(ii)で得られたシークエンスデータの一塩基多型部位の情報が、正常品の対応する一塩基多型部位の情報と一致しない場合は、異品種の混入があると判断する;
を含む、前記方法。
(v)上記工程(iv)で、上記工程(ii)で得られたシークエンスデータの一塩基多型部位の情報が、正常品の対応する一塩基多型部位の情報と一致しない場合は、上記工程(ii)で得られたシークエンスデータの一塩基多型部位に出現している正常品以外に由来する情報から、その塩基を特定する工程;及び
(vi)上記工程(v)で特定された一塩基多型部位の正常品とは異なる塩基を、識別マーカーと照合し、混入品種を推定又は特定する工程;
を含む。
(v)上記工程(iv)で、上記工程(ii)で得られたシークエンスデータの一塩基多型部位の情報が、正常品の対応する一塩基多型部位の情報と一致しない場合は、上記工程(ii)で得られたシークエンスデータの一塩基多型部位に出現している正常品以外に由来する情報から、その塩基を特定し、混入割合を求める工程;及び
(vi)上記工程(v)で特定された一塩基多型部位の正常品とは異なる塩基を、識別マーカーと照合し、混入品種とその混入割合を推定又は特定する工程;
を含む。
(a)トランスクリプトーム解析
ホップ品種識別技術開発に必要な品種間DNA多型領域を得るため、次世代シークエンサーを用いて大量のシークエンスデータを得、それらの中から広範囲にSNP(ヒトゲノムの場合のSNPが検出される頻度は、1個/100-300塩基と考えられている;http://www.eubios.info/hmback.htm)を探索したいと考えた。そこで本発明者らはトランスクリプトームに着目した。トランスクリプトーム解析は全ゲノムを対象とする場合に比べて、おおよそ1/100程度のデータ処理で済み、納期やコストが抑えらる。しかも全ゲノムに比べて少ないとは言え、我々の計算では1万5千個ものSNPデータが利用できる。そのため、多品種識別に必要なSNPが得られるであろうと想定し、本手法を利用して品種間のSNP解析を実施した。
次項の表4に記載の識別対象品種の中から3品種(便宜上、品種A、B、Cと記載する)を選択し、該品種のホップ生葉を採取した。すなわち、以下に示す方法でサンプリング・保管を実施した。
a.組織-できるだけ若い葉(小さい、黄緑色、やわらかい)を採取した。ただし表面に白い異物が付着したような葉は除外した。
b.方法-RNaseの付着を防止するため、手術用手袋をはめた手で葉を採取した。採取と同時にRNA分解防止用の試薬に浸漬した。
c.保管-常温で少なくとも1週間程度はRNAが安定であるが、トランスクリプトーム解析及びSNP配列解析を行うまでの間、可能な限り冷蔵庫に入れて保管した。
上記のように採取した試料について、トランスクリプトーム解析を、Eurofins社に委託して行った。具体的には、全RNAの抽出、mRNAの精製、cDNAライブラリーの作成、発現量の差の均一化、サイズ調整(500~700bp)、GS FLXシークエンサー用のcDNAライブラリーの調製、「Titanium Chemistry」を用いたRoche/454 Genome Sequencer FLXによるシークエンスを行った。
トランスクリプトームデータを用いたSNP解析
上記トランスクリプトーム解析によって得られたシークエンスデータを用いてコンティグの作成を、Eurofins社に委託して行った。具体的には、各ホップ品種についてDNA断片の塩基配列を基に、クラスタリングとアセンブルを行った。その結果、各品種より合計約42000~45000種のコンティグ(cDNAの一部)の塩基配列を取得した。そのうち、1000bp以上の長さを有するコンティグは約4500~6700個であった。
次に上記アセンブルによって得られたコンティグとシングレットのシークエンスデータを用いてSNPの探索を、Eurofins社に委託して行った。具体的には、品種Cのコンティグ及びシングレットの塩基配列を参照配列(reference)にして、品種B、品種Aのシングルリードをそれに当てて、共通部分を有するか否かでそれぞれマッピングする。さらにマッピングされたシングルリードが構成要素となっているコンティグを解析ソフト上で展開したアセンブル情報から割り出す。このようにして得られたリファレンスとその他の品種のコンティグ及び/又はシングレットについてアライメントを行い、SNPの探索を実施した(バイオインフォマティクス解析)。しかし、それだけでは不十分であったので、品種Bのコンティグ及びシングレットの塩基配列を参照配列にして、品種A、品種Cのシングルリードをそれに当てて、上記と同様の方法でSNPの探索を実施し、さらに品種Aのコンティグ及びシングレットの塩基配列を参照配列にして、品種B、品種Cのシングルリードをそれに当てて、上記と同様の方法でSNPの探索を実施した。
上記SNP探索によって得られたSNPデータを用いて、リファレンスを除く2品種がホモであるSNPを抽出し、さらにその中からコンティグあたりのSNP数の多い領域を抽出した。結果を以下の表に示す。
前記トランスクリプトーム解析に用いたホップ3品種(品種A、B、及びC)のペレット又は乾燥毬花からDNAを抽出し、表3に記載のプライマーを用いてA1、B1、C1及びA1-2の各領域を増幅し、サンガー法によるダイレクトシークエンスを実施した。具体的には、下記(f)の(2)~(8)と同様の方法で行った。その結果、増幅することを確認し、また次世代シークエンサーから得られたデータとの比較を行い、品種A、B、Cの三者間での識別が可能であることを確認した。
A1、B1、C1及びA1-2の各領域(及び含まれるSNP)の解析は、上記3品種以外の品種の識別にも適用可能と判断し、品種を拡大して解析を進めた。
識別対象品種として、以下の表4に記した14品種を用いた。
a.ホップペレットからの抽出
ホップペレットを乳鉢中で磨砕するか、スパチュラなどで細かく砕き、その10~50mgから下記CTAB法を用いてDNAを抽出した。
ホップ乾燥毬花約1gを液体窒素存在下で乳鉢中で磨砕し、その10~50mgから上記と同様にDNA試料を調製した。
識別領域のDNA断片の増幅は、上記(2)で調製したDNA試料及びPerfectShot Ex Taq(Loading dye mix)(タカラバイオ株式会社)を用い、添付のマニュアルに準じてPCR反応液(50μl;0.2ml容のマイクロチューブ)を調製して行った。識別領域として、A1領域、B1領域、C1領域、A1-2領域を選択し、この領域のDNA断片を増幅した。各識別領域のDNA断片を増幅するためのプライマーの名称及び塩基配列、並びにPCR反応液組成及びPCR反応条件を以下にまとめた。

上記で得られたPCR反応液の5μlをアガロースゲル電気泳動に供した。この際、ミニゲル電気泳動システム「Mupid」を用いて電気泳動を実施し(ゲル;3% NuSieve 3:1 Agarose(FMCバイオプロダクツ社製、又はCambrex Bio Science Rockland社製、泳動条件;100V、30分)、2μg/ml臭化エチジウム溶液中で約40分間染色後、UV照射下で増幅産物の写真撮影を行った。その結果、各DNA試料について、目的の大きさのDNA断片が増幅されていることを確認した。各プライマーセットを用いた場合に増幅されるDNA断片の大きさを下表にまとめた。
上記PCR産物の精製にはQIAquick PCR Purification Kit (50)(キアゲン社)を使用し、プロトコ-ルに基づいて以下の方法で行った。すなわち、PCR反応液(残量約45μl)にPBI Bufferを5倍量(225μl)加えて、混和した。次に、この液をQIA quickspinに入れ、13,000rpm(約11,000×g)で1分間遠心分離した。ろ液を捨て、750μl PE Bufferを添加した後、13,000rpmで1分間遠心分離した。ろ液を捨て、再度14,000rpm(約13,000×g)で1分間遠心分離した。ろ液を捨て、新しい1.5mlエッペンチューブにカラムを移し、30μl EB Bufferを添加し、1分間放置後、13,000rpmで2分間遠心分離して、ろ液をサンプルとした。
BigDye Terminator v1.1 Cycle Sequencing Kit(Life Technologies)を用い、その日本語版プロトコール(p.22「1本鎖DNA、2本鎖DNAのサイクルシークエンス」、p.25「GeneAmp PCR System 9700, 9600, 2700, 2400でのサイクルシークエンス」及びp.38-40「スピンカラム(やスピンプレート)での精製法」)に基いて以下のように実施した。なお、用いたプライマーの塩基配列は、目的のDNA断片のPCRによる増幅に用いたものと同じである。すなわち、PCR産物の精製液を5~20ng/μlになるように滅菌蒸留水で希釈し、このうちの2μlにSequence premix(Big dye)を8μlと1μMに希釈した各プライマーをそれぞれ単独(プライマーセットのうちのいずれか一方)で3.2μl添加し、滅菌蒸留水にて最終20μlに調整したサイクルシークエンス反応液を得た。これを0.2ml容のマイクロチューブ(PCR用)に入れ、PCR装置(DNA Thermal Cycler GeneAmp PCR System 9600;旧Perkin Elmer社製)にセットして、変性(96℃、1分)を行った後、変性(96℃、10秒)、アニーリング(50℃、5秒)、鎖伸長(60℃、4分)の反応を25回繰り返した。なお、反応終了後、サンプルをすぐに取り出せない場合には、サンプルブロックの温度を4℃に下げて保持した。
ABI PRISM 310 Genetic Analyzerを使用し、「ABI PRISM 310 Genetic Analyzer操作ガイド」に基づいて実施した。すなわち、上記の急冷後の試料をサンプルチューブに移し、チューブセプタで蓋をし、48穴サンプルトレーにセットした。その後は、操作ガイドに従ってDye Terminator法によりシークエンスを実施した。なお、解析装置によって異なるがシークエンスできる範囲には限界がある。従ってA1-2領域は断片の大きさが約1500bpであるため、シークエンスデータは、5’側(プライマーL)から約500bpのA1-2-L領域と、3’側(プライマーR)から約800bpのA1-2-R領域の2領域のデータが得られた。
5’側(プライマーL)と3’側(プライマーR)からそれぞれ得られたシークエンスデータを照合して正確な塩基配列を決定した。
上記(f)で決定された14品種の塩基配列について、各識別領域ごとにアラインメントを行い、SNPの箇所を検出した。
実施例1(f)の(2)のDNA抽出において、DNA試料をホップペレットから抽出した場合とホップ乾燥毬花から抽出した場合とで結果を比較した。
Saazクローン3種(Osvald’s clone 31, 72, 114)の乾燥毬花を約1g、液体窒素存在下で乳鉢中で磨砕し、その約50mgから実施例1(f)の(2)と同様にCTAB法によってDNAを抽出した。抽出したDNA試料について、実施例1(f)の(3)~(7)と同様に、A1、B1、及びC1領域のDNA断片を増幅し、増幅したDNA断片の配列決定を行った。クローン3品種の塩基配列について、各領域ごとにアライメントを行い、比較した。
SaazとPremiant混合試料の分析(A1領域)を実施した。それぞれのペレットを実施例1にしたがって粉砕した後、表12のような重量比率で混合したサンプルを調製した。
A1、B1、C1及びA1-2の各領域(及び含まれるSNP)の解析が、アメリカ品種の識別にも適用可能か検討を行った。
1.供試品種
識別対象品種として、表13に記したアメリカホップ8品種(Cascade、Zeus、Summit、Galena、Super Galena、Nugget、Columbus、Tomahawk)を用いた。
実施例1の「b.ホップ乾燥毬花からの抽出」の欄に記載した方法に準じて各乾燥毬花約1gを液体窒素存在下で乳鉢中で磨砕し、その10~50mgからDNA試料を調製した。
A1領域、B1領域、C1領域、A1-2領域の各プライマーを用いて、実施例(3)PCR~(5)PCR産物の精製の欄に記載の手順に従ってPCRを実施し、増幅の確認後、増幅産物の精製を行った。
PCR産物精製品と各プライマー(プライマーペアーのうち、シークエンスしたい側の1本鎖を指定するプライマー)と純水を混合して14μLとし、オペロンバイオテクノロジー社にシークエンシングを委託しシークエンス結果(生データ、エレクトロフェログラム、エレクトロフェログラムからPCで処理されたシークエンスデータ)を得た。
上記4で得られた5’側(プライマーL)と3’側(プライマーR)からのデータを照合して正確な塩基配列を決定した。
結果を以下に記す。
1.A1領域のマーカーを用いた検討
いずれの品種についてもA1領域用プライマーによるPCR増幅が可能であり、シークエンスを行った結果、8品種を計4タイプに分類できた(表14)。
いずれの品種についてもB1領域用プライマーによるPCR増幅が可能であり、シークエンスを行った結果、8品種を計4タイプに分類できた(表16)。
いずれの品種についてもC1領域用プライマーによるPCR増幅が可能であり、シークエンスを行った結果、8品種を計3タイプに分類できた(表18)。
A1、B1、C1領域解析でチェコのPremiantと同じDNAタイプCとなったZeusとSummitに対し、A1-2-R領域の解析を行った結果、3者間でindelやSSR、SNPsの存在が認められた。特にindelとSSRについて顕著に異なっていた(表20)。表20は配列番号14の塩基番号に基づいており、上からそれぞれPremiant、Zeus、Summitの順に配列を記載し、それらの下にPerleとNorthern Brewerの識別の際のコンセンサス配列(A,G,C,Tで表示)およびSNP箇所(Nで表示)を記載した。アメリカ品種の識別の際のA1-2領域のコンセンサス配列(A,G,C,Tで表示)およびSNP箇所(Nで表示)を配列番号107して配列表に記載した。
以上の結果を総合すると、A1、B1、C1及びA1-2の各領域の解析の結果、アメリカ産のホップ8品種の識別が可能であった。これらにチェコ3品種、ドイツ11品種を加えた全22品種の識別が可能になった(表21)。

Claims (20)
- ホップ品種の識別方法であって、以下の工程:
(i)被検体のホップ由来のDNAについて、品種識別領域を含むDNA断片を増幅する工程であって、当該品種識別領域はホップ品種間で相違する少なくとも一つの一塩基多型(SNP)で構成される識別マーカーを含む、前記工程;
(ii)上記工程(i)で増幅したDNA断片について、一塩基多型の遺伝子型を同定する工程;
(iii)上記工程(ii)で同定された被検体のホップのDNAについての品種識別領域中の一塩基多型の遺伝子型と、既知のホップ品種のDNAについての対応する領域中の一塩基多型の遺伝子型を比較し、当該領域の中の一塩基多型の遺伝子型について被検体のホップと既知のホップ品種の間での一致又は不一致を解析する工程;
(iv)上記工程(iii)の解析結果に基づいて被検体のホップの品種を特定する工程;
を含む、前記方法。 - 工程(ii)が、工程(i)で増幅したDNA断片について品種識別領域の塩基配列を同定することにより行われ、そして
工程(iii)が、工程(ii)で同定された被検体のホップのDNAについての品種識別領域の塩基配列と、既知のホップ品種のDNAについての対応する領域の塩基配列を比較し、当該領域の中の識別マーカーについて被検体のホップと既知のホップ品種の間での一致又は不一致を解析することにより行われる、
請求項1に記載の方法。 - 工程(ii)が、工程(i)で増幅したDNA断片について、ホップ品種間で相違する一塩基多型を検出するプローブ及び/又はプライマーと接触させることにより、一塩基多型の遺伝子型を同定する工程である、請求項1に記載の方法。
- 品種識別領域が、以下の工程:
(a)2以上の異なる品種のホップを用いて、トランスクリプトーム解析を行う工程;
(b)上記工程(a)の結果得られたDNA断片の塩基配列を元に、品種ごとにアセンブルする工程;
(c)上記工程(b)の結果得られたコンティグ及び/又はシングレットを品種間で比較して、品種間で相違する一塩基多型(SNP)の探索を行う工程;
(d)上記工程(c)のSNP探索の結果、SNPが含まれる領域を選択し、該領域を増幅するためのプライマーを設計する工程;
(e)上記工程(d)で設計したプライマーを用いて、ホップから抽出したDNAを鋳型として上記工程(d)で選択した領域が増幅しうることを確認し、その塩基配列を決定することにより、識別領域とそれを増幅しうるプライマーを決定する工程;
(f)上記工程(e)で決定したプライマーを用いて、識別対象品種のホップから抽出したDNAを鋳型として識別領域を増幅し、識別領域の塩基配列を決定する工程;及び
(g)上記工程(f)で決定した識別領域の塩基配列を品種間で比較して、識別対象品種を識別するために必要なSNPの組み合わせで構成される識別マーカーを決定する工程;
を含む方法により作製された識別マーカーを含む領域である、請求項1ないし3のいずれか1項に記載の方法。 - 品種識別領域が、配列番号9、配列番号10、配列番号11、配列番号12、配列番号13、配列番号14、及び配列番号15からなる群より選択される1以上の塩基配列の一部又は全部であって、図1、図2、図3、図4及び図6で特定されている一塩基多型又は挿入欠失部分の少なくとも一つを含む領域である、請求項1ないし3のいずれか1項に記載の方法。
- 品種識別領域が、配列番号9で表される塩基配列を含む領域、配列番号10で表される塩基配列を含む領域、配列番号11で表される塩基配列を含む領域、配列番号12で表される塩基配列を含む領域、配列番号13で表される塩基配列を含む領域、配列番号14で表される塩基配列を含む領域、及び配列番号15で表される塩基配列を含む領域からなる群より選択される1以上の領域である、請求項1ないし3のいずれか1項に記載の方法。
- 品種識別領域が、以下:
配列番号9で表される塩基配列を含む領域、配列番号10で表される塩基配列を含む領域、及び配列番号11で表される塩基配列を含む領域;の3種の領域に加えて、以下:
配列番号12及び/又は配列番号14で表される塩基配列の一部又は全部であって、図4で特定されている一塩基多型又は挿入欠失部分の少なくとも一つを含む領域;
である、請求項1ないし3のいずれか1項に記載の方法。 - 工程(i)が、配列番号1及び配列番号2の組み合わせ、配列番号3及び配列番号4の組み合わせ、配列番号5及び配列番号6の組み合わせ、及び配列番号7及び配列番号8の組み合わせからなる群より選択されるプライマーセットを用いたPCR反応により行われる、請求項1ないし3のいずれか1項に記載の方法。
- 工程(i)が、以下:
配列番号1及び配列番号2の組み合わせ、配列番号3及び配列番号4の組み合わせ、並びに、配列番号5及び配列番号6の組み合わせ;の3種のプライマーセットに加えて、配列番号7及び配列番号8の組み合わせ、のプライマーセットを用いたPCR反応により行われる、請求項1ないし3のいずれか1項に記載の方法。 - ホップ品種間で相違する一塩基多型の組み合わせで構成される識別マーカーの作製方法であって、以下の工程:
(a)2以上の異なる品種のホップを用いて、トランスクリプトーム解析を行う工程;
(b)上記工程(a)の結果得られたDNA断片の塩基配列を元に、品種ごとにアセンブルする工程;
(c)上記工程(b)の結果得られたコンティグ及び/又はシングレットを品種間で比較して、品種間で相違する一塩基多型(SNP)の探索を行う工程;
(d)上記工程(c)のSNP探索の結果、SNPが含まれる領域を選択し、該領域を増幅するためのプライマーを設計する工程;
(e)上記工程(d)で設計したプライマーを用いて、ホップから抽出したDNAを鋳型として上記工程(d)で選択した領域が増幅しうることを確認し、その塩基配列を決定することにより、識別領域とそれを増幅しうるプライマーを決定する工程;
(f)上記工程(e)で決定したプライマーを用いて、識別対象品種のホップから抽出したDNAを鋳型として識別領域を増幅し、識別領域の塩基配列を決定する工程;及び
(g)上記工程(f)で決定した識別領域の塩基配列を品種間で比較して、識別対象品種を識別するために必要なSNPの組み合わせで構成される識別マーカーを決定する工程;
を含む、前記方法。 - 請求項10に記載の方法によって作製された識別マーカーの少なくとも一部を含む核酸。
- 核酸であって、当該核酸はホップの品種識別領域を含み、そして、配列番号9、配列番号10、配列番号11、配列番号12、配列番号13、配列番号14、及び配列番号15からなる群より選択される1以上の塩基配列の一部又は全部であって、図1、図2、図3、図4、及び図6で特定されている一塩基多型又は挿入欠失部分の少なくとも一つを含む、前記核酸。
- 請求項11又は12に記載の核酸を増幅し得るように設計されたプライマー。
- プライマーであって、配列番号1~8のいずれかに記載された塩基配列からなり、ここで当該プライマーはホップの品種識別のために用いられる、前記プライマー。
- 請求項10に記載の方法により同定された品種識別領域中の、ホップ品種間で相違する一塩基多型を検出するためのプローブ。
- プローブであって、配列番号9、配列番号10、配列番号11、配列番号12、配列番号13、配列番号14、及び配列番号15からなる群より選択される1以上の塩基配列において、図1、図2、図3、図4又は図6で特定される位置における少なくとも一つの一塩基多型又は挿入欠失部位を検出することができ、そしてそれによりホップ品種間で相違する一塩基多型を検出する、前記プローブ。
- ホップ試料における異品種の混入を検出する方法であって、以下の工程:
(i)被検体のホップ試料から抽出したDNAについて、品種識別領域を含むDNA断片を増幅する工程であって、当該品種識別領域はホップ品種間で相違する少なくとも一つの一塩基多型(SNP)で構成される識別マーカーを含む、前記工程;
(ii)上記工程(i)で増幅したDNA断片について品種識別領域の塩基配列を解析し、シークエンスデータを得る工程;
(iii)上記工程(ii)で得られたシークエンスデータについて、識別マーカーを構成する一塩基多型部位の情報を、正常品の対応する一塩基多型部位の情報と比較する工程;及び
(iv)ホップ試料における異品種の混入の有無を決定する工程、ここで、上記工程(ii)で得られたシークエンスデータの一塩基多型部位の情報が、正常品の対応する一塩基多型部位の情報と一致する場合は、異品種の混入はないと判断し、あるいは、上記工程(ii)で得られたシークエンスデータの一塩基多型部位の情報が、正常品の対応する一塩基多型部位の情報と一致しない場合は、異品種の混入があると判断する;
を含む、前記方法。 - 工程(iv)に引き続いて以下の工程:
(v)上記工程(iv)で、上記工程(ii)で得られたシークエンスデータの一塩基多型部位の情報が、正常品の対応する一塩基多型部位の情報と一致しない場合は、上記工程(ii)で得られたシークエンスデータの一塩基多型部位に出現している正常品以外に由来する情報から、その塩基を特定する工程;及び
(vi)上記工程(v)で特定された一塩基多型部位の正常品とは異なる塩基を、識別マーカーと照合し、混入品種を推定又は特定する工程;
をさらに含む、請求項17に記載の方法。 - 工程(iv)に引き続いて以下の工程:
(v)上記工程(iv)で、上記工程(ii)で得られたシークエンスデータの一塩基多型部位の情報が、正常品の対応する一塩基多型部位の情報と一致しない場合は、上記工程(ii)で得られたシークエンスデータの一塩基多型部位に出現している正常品以外に由来する情報から、その塩基を特定し、混入割合を求める工程;及び
(vi)上記工程(v)で特定された一塩基多型部位の正常品とは異なる塩基を、識別マーカーと照合し、混入品種とその混入割合を推定又は特定する工程;
をさらに含む、請求項17に記載の方法。 - 工程(iii)において、19~25塩基の挿入配列の有無の解析を含む、請求項1ないし9のいずれか1項に記載の方法。
