Definitions
- This invention is within the field of medical chemistry, and more specifically relates to the development of therapeutic compounds with inhibitory activity of UBC13-UEV interactions, and to the development or use of pharmaceutical compositions directed to antitumor therapy or directed to treatment and / or prophylaxis of diseases associated with metabolic pathways in which the UBC13 enzyme is involved, metabolic pathways in which the transcriptional factor NF- ⁇ B intervenes, or routes in which PCNA or RAD6 are involved.
- ubiquitilation consists in the formation of isopeptide bonds between a plant of a substrate protein and the carboxy-terminal glycine of the ubiquitin peptide [I].
- the ubiquitin molecule (Ub) is a 16 amino acid polypeptide, abundant in the cellular cytosol and nucleus.
- a molecule of Ub forms a thioester bond with an enzyme El (activation enzyme of Ub) which, in a reaction that requires ATP, activates a molecule of Ub, so that it remains in a state that facilitates the formation of a bond thioester with the catalytic cistern of a second class of enzymes, called E2 or ubiquitin conjugation enzyme.
- El activation enzyme of Ub
- E2 ubiquitin conjugation enzyme
- An E2 enzyme can transfer an Ub molecule to a substrate protein, with the formation of an isopeptide bond between the carboxyterminal glycine of the Ub and a substrate protein plant.
- the modification of a substrate protein by covalently adding a unit of ubiquitin is called monoubiquitilation.
- the same E2 enzyme can catalyze the transfer of one Ub molecule to another Ub molecule previously bound to a substrate protein, with the formation of isopeptide bonds between ubiquitins. This reaction can be repeated numerous times, resulting in the formation of polyubiquitin chains, this process being known as polyubiquitilation.
- a molecule of ubiquitin has seven Usinas, any of which can be used for formation of isopeptide bonds between ubiquitins.
- PCNA cerevisiae orthologous protein of UEVl and UEV2
- the PCNA protein is modified by sumoylation (covalent binding of a SUMO molecule) at the beginning of the S phase, which gives it stability, allowing its activity in DNA replication during that phase of the cell cycle [7, 9].
- PCNA is modified by polyubiquitilation canonical by the conjugation enzyme Radóp associated with ubiquitin ligase Radl ⁇ p.
- UBC13-UEV1 catalyzed polyubiquitilation activity is essential for heterodimerization of the TRAF2 and TRAF6 adapter protein that follows TNF ⁇ binding with its receptor [18-20], or heterodimerization of TRAF6 induced IL-I [21].
- This heterodimerization stimulates the ubiquitin ligase activity of TRAF2 or TRAF6, which recruited UBC13-UEV1 for autopolyubiquitilation by K63 type chains.
- K63 polyubiquitin chains are recognized by the TAB2 or TAB3 proteins, which form a complex with the TAKl kinase protein, activating it [22], which in turn phosphorylates and activates another kinase, IKK ⁇ , which initiates a signaling cascade that leads to phosphorylation and degradation of IKB, the cytoplasmic inhibitor of NFKB, which can thus translocate to the nucleus and exert its action as a transcriptional regulator [18-22].
- the UBC13-UEV1 (or UBC13-UEV2) heterodimer is an essential regulator of two important processes such as cytokine-mediated inflammation (TNF ⁇ ) and, at least in yeast, the post-explanatory repair in response to genotoxic damage.
- TNF ⁇ cytokine-mediated inflammation
- yeast the post-explanatory repair in response to genotoxic damage.
- K63-type polyubiquitilation mediated by UBC13-UEV1 (or UBC13-UEV2) such as motility [23], ligand-dependent endocytosis [24], or antigenic activation of T cells [25]. Therefore, there are many biological processes that may be mediated by this post-translational modification, and whose study represents a new field of research that has barely begun.
- the structure of the heterodimer formed by UBC 13 and the UEV proteins [26,27] shows an interaction interface in which the most striking feature is the participation, in UBCl 3, of 2 very delimited hydrophobic bags on which Hydrophobic residues of the UEV protein (Mms2p, UEVl or UEV2) also fit, especially Phenylalanine in position 8, Proline in position 5 and Isoleucine in position 36. These interactions are stabilized by electrostatic interactions involving polar residues located at one and another side of hydrophobic interactions. This configuration is unique among ubiquitin conjugation enzymes, and therefore highly specific for the interaction between UBC 13 and any of the UEV proteins (Mms2 ⁇ , UEVl and UEV2) [26-28].
- the present invention is related to a new family of compounds of formula (I) that exhibit inhibitory activity of UBC13-UEV interactions or inhibitory activity of the enzymatic activity of UBCl 3, so they are useful in antitumor therapy or in the treatment and / or prophylaxis of pathologies or diseases associated with metabolic pathways in which the UBC 13 enzyme is involved or metabolic pathways involved the transcriptional factor NF- ⁇ B.

- the tumors are located in the 2 thighs of each animal. Within each tumor, the areas of greatest clarity correlate with those of greatest
- the UBCl 3 enzyme is a promising therapeutic target for the design of new therapeutic compounds. Consequently, a procedure was designed to identify small molecules capable of competitively interfering with the interaction between UBC 13 and UEVl, the starting hypothesis being that the inhibition of this interaction would inhibit the ability of UBC 13 to form K63 type polyubiquitin chains .
- the methodologies applied for this pharmacological development prioritize, on the one hand, the bioavailability of the inhibitory compounds (that is, their input capacity and intracellular localization), on the other hand the specificity of interference with the UBC 13 -UEVl interaction, and finally , the spatial and charge adjustment of these small molecules to the surface that UBC 13 uses to interact with UEVl.
- the procedure carried out in the present invention combines sequentially:
- R 1 , R 2 and R 3 respectively represent the chemical diversity used in the construction of the library [35].
- the inventors of the invention have identified a new family of compounds with the general formula I capable of inhibiting the interaction between UBC13 proteins and UEV proteins (Mms2p, UEVl and UEV2, see Example 4) ,. capable of competitively inhibiting the K63 type polyubiquitilation activity of this enzyme and producing biological effects at pharmacologically effective concentrations.
- These compounds competitively prevent the correct interaction between UBC 13 proteins and UEVl protein, thus preventing their enzymatic activity to form polyubiquitin chains in the modality known as "polyubiquitilation. of type K63 ", this being the mechanism by which these compounds exert their activity (Example 5), thus modulating in turn all those biochemical routes and biological processes modulated by this type K63 polyubiquitilation.
- the biological activities of the drugs object of the present invention reflect the biochemical pathways that are normally regulated by variant polyubiquitilation mediated by UBC13-UEV1, UBC13-UEV2 and Ubcl3p-Mms2p.
- polyubiquitilation mediated by this heterodimeric enzyme regulates, on the one hand, the repair of DNA by the route known as "error-free", dependent on RAD6 (Example 6), and, on the other, the activation of the NF transcriptional factor. - ⁇ B induced by cytokines and other stimuli.
- these drugs sensitize both Saccharomyces cerevisiae yeast cells and mammalian cells (HeLa and PC-3, derived from cervical and prostate carcinoma, respectively) to the cytotoxic action of physical or chemical agents such as ultraviolet light, methyl methanesulfonate or doxorubicin (Example 8).
- Another of the biological consequences of the activity of these drugs is the inhibition of the activation of the NF- ⁇ B transcriptional factor by cytokines such as TNF ⁇ at pharmacologically effective concentrations (Example 7) and enhance the cytotoxic effects of conventional antineoplastic agents. Due to these activities, the drugs object of the present invention have at least two kinds of medical applications:
- UBC13-UEV1 UBC13-UEV2
- UBC13-UEV2 UBC13-UEV2
- these new drugs constitute tools for the investigation of the activity of UBC13-UEV1 (UBC13-UEV2) and other activities that regulate various forms of ubiquitilation and polyubiquitilation.
- these compounds represent, in addition, a new class of drugs, since there are no precedents of pharmacological inhibitors of this UBCl 3 enzyme, which constitutes a new therapeutic target, and represent an original and novel pharmacological approach with antineoplastic applications, anti-inflammatory, and in multiple other pathological processes associated with metabolic pathways in which the UBC 13 enzyme and the non-canon K63 type polyubiquitilation are involved.

- UEVl is expressed as a fusion protein with the transcriptional activation domain of Gal4 (AD-UEVl), from plasmid pACT2-UEVl).
- Both plasmids are co-transfected in the strain of Saccharomyces cerevisiae AH 109, growing on YPD medium plates without Leucine or Tryptophan, selecting only the colonies expressing tRNA synthase for these two amino acids, that is, those containing the two co-transfected plasmids .
- the AHl 09 strain integrates two artificial loci into its genome: a locus contains recognition sequences for the Gal4 DBD linked to the GALl promoter in front of the histidyl tRNA synthase gene; another locus contains the Gal4 DBD linked to the GAL2 promoter before the ADE2 gene and the third locus contains recognition sequences for the Gal4 DBD bound to the MELl promoter in front of the lacZ gene for the ⁇ -galactosidase enzyme.

- Example 4 Effects of compounds Ia and Ib on the interaction between UBC13 and UEVl.
- Example 2 supports the hypothesis that compounds Ia and Ib fit with a good affinity in the surface hydrophobic groove of UBC 13 normally used for their specific interaction with the first aliphatic helix of UEV proteins (Mms2p , UEVl and UE V2). This suggests that such compounds may competitively interfere with the interaction between UBC13 and UEVl (or Mms2p and UEV2).

- a HiTrapBenzamidine FF column (Amersham Biosciences 27-0846-01) was attached to the previous column, so that the GST unit was trapped in the first column, and the thrombin in the second column.
- the UEVl protein was then eluted, without the GST portion, followed by a subsequent purification step by gel filtration chromatography with a Superdex 75 column.
- the recombinant GST-UBC13 protein was expressed as indicated above, purified by chromatography of affinity in GSTrap FF columns, followed by filtration chromatography on Superdex 75. Fractions corresponding to the purified proteins were concentrated by centrifugation in Centricon YM-10 columns (Millipore 4205), stored at 4 0 C until use.
- GST-UBC13 and GST-UBC13-UEV1 complexes were then eluted by incubation with an elution buffer containing 10 mM of reduced glutathione in 50 mM Tris-HCl pH 8.0 (remaining fraction, or B).
- Fractions E and B were concentrated by centrifugation on Centricon YM-10 columns, denatured by boiling in Laemmli buffer (250 mM Tris-HCl, 10% SDS, 500 mM DTT, 0.5% bromophenol blue, 50% glycerol, pH 6 '8) and separated electrophoretically in 10% polyacrylamide gels - SDS.
- the proteins were electrophoretically transferred to PVDF membranes, which were pre-incubated for 1 h with blocking buffer (5% skim milk in PBS pH 7'4 with Tween-20 0'l%), and then incubated for 1 h with anti-UEVl or anti-UBCl 3 rabbit antibodies.
- blocking buffer 5% skim milk in PBS pH 7'4 with Tween-20 0'l%
- anti-UEVl or anti-UBCl 3 rabbit antibodies were previously produced in our laboratory by immunization of rabbits with synthetic peptides corresponding to specific sequences of UEVl or UBC13, respectively, the antibodies being purified from immune sera by chromatography. affinity with columns on which immunizing peptides were immobilized [37].

- Figure 5 (B) shows that compounds Ia and Ib, but not control cyclic compound VIII-N6-2-1C, efficiently inhibit the binding of UEV1 to GST-UBCl 3, since up to 60% (for compound Ia) or 40% (for compound Ib) of UEVl appears in the eluted fraction and not bound to GST-UBC13.
- Figure 5 (B) only shows the results of In an assay performed with 100 ⁇ M of cyclic compounds, an efficient inhibition of the interaction of UEVl with UBC 13 was also observed at much lower concentrations of up to 10 nM of compounds Ia and Ib.
- Example 5 Effects of compound Ia on UBC13-UEV1-mediated polyubiquitilation.
- UBCl 3 was pre-incubated for 10 min at room temperature with 100 ⁇ M of the compound before being added to the reaction.
- the reaction was started by adding 2 mM ATP, and was carried out by incubation at 37 0 C for different times, stopping by adding Laemmli (250 mM Tris-HCl, 10% SDS, 500 mM DTT, buffer 0.5% bromophenol blue and 50% glycerol at ⁇ H6.8) and boil for 3 min.
- the samples were electrophoretically separated on polyacrylamide-SDS gels and electrophoretically transferred to PVDF membranes.
- the immunodetection procedure described in Example 4 was followed, detecting ubiquitin molecules with rabbit anti-ubiquitin antibody (Biomol UG 9510), and chemiluminescence reactivity is revealed.
- Figure 6 (A) shows that, in the absence of compound Ia, the reaction described above results in the formation of polyubiquitin chains of increasing size over time, due to the progressive addition of ubiquitin units.
- the appearance of triubiquitin (Ub 3 ) is evidenced after 30 minutes of reaction, tetraubiquitin (Ub 4 ) at 60 minutes, pentaubiquitin (Ub 5 ) at 90 minutes, and of shapes of size (or complexity) superior to later times.
- the quantitative analysis of the generation of the different forms of polyubiquitins indicates that the preincubation of UBCl 3 with 100 ⁇ M of compound Varubin (Ia) causes a slower rate of generation of polyubiquitilated forms.
- Example 6 Biological activities of compounds Ia and Ib. Activity in the yeast Saccharomyces cerevisiae.
- RAD6 or REV3 and its parental strain (control) in viability tests after exposure to ultraviolet or MMS radiation.
- the genotypes of the strains used are the following:
- Example 7 Biological activities of compounds Ia and Ib. Inhibition of the stimulation of the transcriptional factor NF- ⁇ B by TNF ⁇ .
- one of the biochemical pathways regulated by K63-type polyubiquitilation, catalyzed by UBC13-UEV1 (or UBC13-UEV2), is the activation of the transcriptional factor NF- ⁇ B by signals induced by cytokines, TNF ⁇ and other polypeptides .
- induction tests of luciferase activity were carried out (determined with the Dual-Luciferase Repórter Assay System kit, from Promega, catalog number El 910) generated by expression of the firefly luciferase (Photinus pyralis) gene directed by a promoter containing three recognition sites for NFK-B.
- HeLa cells were co-transfected with the plasmid pRL-TK, which codes for Renilla reniformis Luciferase and is a transfection efficiency control, and the prLUC plasmid, a plasmid that allows to determine the transcriptional activity of NF-?
- the cells were incubated with TNF ⁇ (10 ng / mL) for 4 h, after which they were washed with phosphate buffered saline (PBS) and used with 250 ⁇ L lysis buffer, following the manufacturer's instructions (Promise) 100 ⁇ L of luciferase reagent (LARII) was added to the Used to measure the firefly luciferase activity, after which the reaction was stopped with 100 ⁇ L of stop buffer with Renilla reniformis luciferase substrate, at which time this second activity was determined . Luciferase activity of Firefly was normalized in relation to Renilla's luciferase activity.
- Figure 9 shows that preincubation of HeLa cells with compound Ia or compound Ib inhibits dose-dependent stimulation of TNF ⁇ -induced transcriptional activity of NF- ⁇ B. This inhibition is greater with compound Ia than with compound Ib, reaching an inhibition of about 50% of the activation of NF- ⁇ B by TNF ⁇ when HeLa cells are pre-incubated with Varubin (Ia) at a concentration of 100 ⁇ M. Therefore, compounds Ia and Ib are efficient inhibitors of NF- ⁇ B activation, which will be applicable in processes where this activation is important, including inflammatory and neoplastic processes.
- Example 8 Biological activities of compounds Ia and Ib. Sensitization of tumor cells to the cytotoxic effects of doxorubicinan and etoposide.
- the activation of the transcriptional factor NF- ⁇ B is one of the survival mechanisms of normal and tumor cells when subjected to different forms of stress or damage [44-47]. Therefore, one of the consequences of inhibiting the activation of this transcriptional factor is that it produces a greater sensitivity to the cytotoxic effects of various agents, physical or chemical, that cause genotoxic damage or other cell stress. Therefore, incubation of cells with compounds Ia or Ib, due in part to their ability to inhibit the activation of NF- ⁇ B, could cause cellular sensitization to the effects of chemotherapeutic agents such as doxorubicin or etoposide.
- chemotherapeutic agents such as doxorubicin or etoposide.
- doxorubicin or etoposide at certain doses
- compound Ia or Ib should cause a cytotoxic effect greater than doxorubicin or etoposide alone and similar to that which may cause higher doses of doxorubicin or etoposide, respectively.
- cell count experiments were performed using the CyQuant procedure (Molecular Probes, Cat. No. C-7026). This method of cell quantification is based on a compound whose Fluorescence is quantitatively stimulated after binding to nucleic acids.
- the IC50 for doxorubicin is in PC-3 cells of about 0.5 ⁇ M at 72 h of treatment, and the IC50 for etoposide is in HeLa cells of approximately 1'25 ⁇ M at 24 h of treatment.
- the addition of 100 ⁇ M of Ia reduced the IC50 of doxorubicin to 0.01 ⁇ M for PC-3 cells and the IC50 of etoposide to 0.04 ⁇ M for HeLa cells. Therefore, treatment with 100 ⁇ M of compound Ia produces a sensitization to the cytotoxic effects of doxorubicin between 5 times (PC-3 cells) and a sensitization to the cytotoxic effects of 30 times etoposide (HeLa cells).
- Example 9 Antitumor activity of compound Ia (Varubin) as a chemosensitizer in murine models of human tumor cell xenografts.
- This last procedure also allows to represent in real time images of the location of the tumor cells in the inoculated animals, as well as the size of the tumor, since the intensity of the light (number of photons) emitted in the presence of luciferin is directly proportional to the number of PC-3.1uc cells.
- mice 24 male Balb / c nu / nu mice (Charles River Laboratories), 6 weeks old, were used. These animals were kept in a pathogen-free environment at all times, having been kept for 1 week after receiving them in the animal farm, before experimental manipulation. After being anesthetized by intraperitoneal (ip) injection of an equal mixture of 6 mg / kg of droperidol (Roche, Basel, Switzerland) and 12 mg / kg of midazolam (Rovi SA, Madrid, Spain), injections were made intramuscular (im), both in the right thigh and in the left thigh of each animal, of 1 x 10 PC-3 cells. Sluc, suspended in 100 ⁇ L of culture medium lacking fetal bovine serum.
- the determinations are expressed in relative light units (RLUs, or Relative Light Units).
- RLUs relative light units
- a subtraction of the background signal was carried out, corresponding to areas of the animals away from the tumors (thorax).
- the image was taken of an image with visible light of the same animal in the same position.
- Quantification and photon analysis were performed with the help of the WASABI image analysis program (Hamamatsu Photonics).
- the transformation of the quantitative information into images was performed either in pseudocolors or in grayscale, maintaining the same parameters and ranges of intensity and colors for all animals, so that the intensities of gray / black color faithfully represent the quantitative data , being comparable between experiments and between different animals.
- mice For graphical representations, quantitative data (RLUs) were normalized, for each tumor, in relation to the RLUs on day 0 of treatment.
- mice treated with doxorubicin only barely experienced growth during the experiment ( Figure 11).
- mice treated with both doxorubicin iv and Varubin im also did not grow significantly during this experiment.
- the tumors of the animals treated only with Varubin im also showed very limited growth (without significant differences with respect to those treated with doxorubicin), and in any case significantly lower than that of the tumors of the control mice. Therefore, Varubin shows antitumor activity in this model of transplanted tumors in nu / nu mice, at a concentration of 100 ⁇ M, in intramuscular injection.
