Description
本出願は、米国特許法第119条(e)の定めにより、2016年4月16日出願の、“METHOD OF ENHANCING BIOLOGICAL POTENCY OF BACULOVIRUS SYSTEM-PRODUCED RECOMBINANT ADENO-ASSOCIATED VIRUS”と題する米国仮出願第62/323,684号に基づく優先権の利益を主張し、その内容全体を引用により本明細書中に包含させる。
本発明は、国立衛生研究所(NIH)により付与されたHL097088に基づく政府の支援によってなされた。政府は本発明に一定の権利を有する。
アデノ随伴ウイルス(AAV)は、ヒト遺伝子治療のための最も有望なウイルスベクターの1つとして注目されている。組換えアデノ随伴ウイルス(rAAV)は、血友病B、悪性黒色腫、嚢胞性線維症および他の疾患に対する遺伝子治療臨床治験において評価されている。哺乳動物細胞培養系を用いたrAAVの大規模産生は歴史的に問題があったが、昆虫細胞を用いたAAV産生システムは、実行可能な代替法であることが示されている。しかしながら、異なる細胞環境が、いくつかのAAV血清型のウイルス粒子の組み立て(assembly)に関する課題を提供している。
本発明は、プロデューサー宿主細胞(例えば、昆虫細胞)におけるrAAVの産生に関連する組成物および方法を提供する。rAAV粒子の生物学的効力(例えば、感染力)は、ビリオン(ウイルス粒子)カプシド組成物、例えばカプシドタンパク質VP1、VP2およびVP3の化学量論比に部分的に依存する。昆虫細胞(例えば、Sf9細胞)などの異種系で製造された幾つかのrAAV血清型(例えば、AAV5、AAV8およびAAV9)は、異常なVP1発現レベルにより特徴付けられる。ウイルスの組み立て時に、異常なVP1発現は、不適切なカプシドタンパク質比から成るウイルス粒子の産生をもたらし、それは、該粒子の効率的な細胞形質導入能力を妨げる。有用な化学量論比のカプシドタンパク質を得る方法は、VP1過剰では、ウイルス粒子を効率的にパッケージする昆虫細胞の能力を損なうことがあり、低レベルのVP1では、粒子の非効率的な形質導入となり得ることを示す結果によって複雑化される。従って、昆虫細胞のrAAV産生システムに関しては、現行の技術を用いて、粒子の組み立てに悪影響を及ぼすことなく増量された感染性粒子を産生するという課題が依然としてある。
以下の図面は、本明細書の一部を形成し、本発明の特定の側面をさらに説明するために包含され、それは、本明細書に記載の特定の態様の詳細な説明と組み合わせてこれらの図面の1つまたは複数を参照することにより、よりよく理解され得る。
本発明の側面は、宿主プロデューサー細胞(例えば、昆虫プロデューサー細胞)においてrAAV粒子を産生する方法および組成物を提供する。ある態様において、改変型翻訳開始配列(TIS、Kozak配列とも言う)は、VP1開始コドン(例えば、VP1カプシドタンパク質をコードする組換え遺伝子のATG/AUG開始コドン)と連結され、目的のAAV血清型のVP1、VP2およびVP3カプシドタンパク質をコードする組換え核酸に挿入されている。ある態様において、本明細書に記載の方法および組成物は、宿主プロデューサー細胞において有効なrAAV粒子(例えば、高収率で産生されるrAAV粒子、感染性であるrAAV粒子、DNA含有rAAV粒子、安定なrAAV粒子など、またはそれらの任意の組み合わせ)を産生するのに有用なVP1 Kozak配列を同定するために用いられ得る。ある態様において、本明細書に記載の方法および組成物を用いて産生されたrAAV粒子は、目的の遺伝子(例えば、治療遺伝子)を含んでいてよく、治療目的で使用され得る。
b)rAAV粒子中のVP1/VP2/VP3タンパク質の比。ある態様において、VP1/VP2/VP3の比が>0.5/>0.5/10であるものが選択される。従って、ある態様において、VP1/VP3の比はおよそ>0.5/10、例えばおよそ>0.75/10、例えばおよそ>1/10、例えばおよそ>1.25/10、例えばおよそ>1.5/10、例えばおよそ>1.75/10、または約2/10、あるいは任意の中間の比である。同様に、ある態様において、VP2/VP3の比は、独立しておよそ>0.5/10、例えばおよそ>0.75/10、例えばおよそ>1/10、例えばおよそ>1.25/10、例えばおよそ>1.5/10、例えばおよそ>1.75/10、または約2/10、あるいは任意の中間の比である。
c)完全(full)/空(empty)のrAAV粒子の比率。ある態様において、対照比(例えばHEK293細胞またはSf9細胞において対照方法を用いて産生される、例えば同じ血清型のrAAV粒子について完全/空の比)と同じかまたはそれより大きい、完全/空の粒子比が選択される。
d)rAAV粒子の形質導入効率。ある態様において、例えば同じ血清型(例えば、HEK293細胞またはSf9細胞において、対照方法を用いて産生される)の対照rAAVと同様のまたはより良い形質導入効率が選択される。ある態様において、形質導入効率は、インビトロで(例えば、培養物中で増殖させた細胞において、例えばHeLa細胞において)評価される。ある態様において、形質導入効率は、インビボで(例えば、動物モデルにおいて、例えばマウスモデルのような齧歯動物モデルにおいて)評価される。
e)rAAV粒子中のDNAパッケージの精度(precision)。ある態様において、対照rAAVと同様のまたはそれより高い精度のDNAパッケージ(例えば、他のDNA、例えば宿主DNAあるいは宿主細胞中のプラスミドまたはウイルスベクター上のrAAVゲノムに隣接するDNAと比べて、rAAVゲノムDNA)が選択される。ある態様において、対照rAAVは、例えばHEK293細胞またはSf9細胞において、対照方法を用いて産生される、例えば同じ血清型のrAAVであり得る。ある態様において、DNAパッケージの精度は、パッケージされる非rAAVゲノムの割合を決定することによって評価され得る。これは、例えば、rAAV粒子中のパッケージされたDNAを(例えば、NGSまたは他の技術を用いて)配列決定することによって、任意の適切な方法を用いて決定することができる。
実施例1:弱毒型Kozak配列を用いた安定な細胞株におけるVP1:VP2:VP3比の調節
rAAV粒子の生物学的効力(例えば、感染力)は、ビリオンカプシド組成に部分的に依存し、例えば、カプシドタンパク質VP1、VP2およびVP3の化学量論比に部分的に依存する。昆虫細胞(例えば、Sf9細胞)などの異種システムで製造された幾つかのrAAV血清型(例えば、AAV5、AAV8およびAAV9)は、異常なVP1発現レベルにより特徴付けられる。ウイルスの組み立て時に、異常なVP1発現は結果として、不適切なカプシドタンパク質比からなるウイルス粒子の産生をもたらし、それは、該粒子の効率的な細胞形質導入能力を妨げる。有用な化学量論比のカプシドタンパク質を得る方法は、過剰量のVP1が、ウイルス粒子を効率的にパッケージする昆虫細胞の能力を損なうことがあり、VP1のレベルが低いと、形質導入が非効率的な粒子になる可能性があること示す結果によって複雑になる。従って、現在のシステムを用いた昆虫細胞rAAV産生に関して、粒子の組み立てに有害な影響を及ぼすことなく感染性粒子の収量を増加させる方法を見出すことは依然として課題である。
rAAV製造のためのバキュロウイルス/Sf9システムの主な欠点は、Bac由来のrAAVベクター血清型のほとんどが、ほとんど例外なく、変更されたカプシド組成およびより低い生物学的効力を示すことである。AAVカプシドタンパク質の化学量論の血清型特異的調節を達成するための、弱毒型Kozak配列およびリボソームの読み漏らしを利用した新しい昆虫細胞ベースの生産プラットフォームが記載されている。例として、rAAV5およびrAAV9が産生され、HEK293由来のベクターと並行して、総合的に特徴付けられた。質量分析は、ヒト細胞由来のベクターと比較して、VP1およびVP2カプシドタンパク質含量の両方において3倍の増加を証明した。さらに、次世代シークエンシングを用いて、カプシド化された一本鎖ウイルスDNAの広範な分析を行い、昆虫細胞で産生されたrAAV5について、副次的にパッケージされた混入DNAの6倍の減少が示された。その結果、再設計されたrAAVは、rAAV5の場合、マウスにおける脳組織の4倍高い形質導入を仲介するHEK293により製造されたrAAVとの比較においてさえ、有意に高い生物学的効力を示した。従って、記載されたシステムは、優れた感染性かつ例外的な純度のrAAVベクターをもたらし、GMPグレードのベクター産生のための増産可能な(scalable)プラットフォームを提供する。
フィルタリング後、インデックスに割り当てられたリード総数は757,433,116であった。対照配列に対してリードをアライメント後、rAAVカセットのカバレッジ(coverage)は、2,260,074リード数/nt(nt位置 2,000)に高まった。副次的にパッケージされた配列に関して、カバレッジは顕著に低かった:10,781リード数/nt(nt位置 1,299、ベクター骨格)、または6,424リード数/nt(nt位置 200、AcMNPVゲノム)。
以下の非限定的な材料および方法を、本明細書に記載のいくつかの実験に関連して用いた。これらの、または他の材料および方法は、本明細書に記載の態様と関連して用いることができる。
rAAV5およびrAAV9ベクターは両方とも、既報の三重同時トランスフェクト法 44により産生された。rAAVカセット(rAAV5−Bac−UF26、またはrAAV5−UF50−BC、ならびにrAAV9−Bac−UF26、図10A−10B)を有するプラスミドを、pHelperおよびpRep2Cap5(または、pRep2Cap9)と1:1:1モル比で組み合わせて用いた。rAAV5およびrAAV9の両方を、連続2回のイオジキサノール浮遊密度勾配遠心分離(sequential double rounds iodixanol buoyant density centrifugation)を用いて精製した。具体的には、完全粒子を含有する第1ラウンドのイオジキサノール画分を1×PBS−MK緩衝液で2.5倍に希釈し、標準勾配で15%のイオジキサノール−1M NaCl工程のかわりに用いた44。
Bac−UF26、またはUF50−BC rAAVカセットを、pFastBac骨格に挿入し、それぞれのBEVをBac−to−Bacシステムガイドラインに従って誘導した。既報7の通りに、プラーク精製したBEVをP3に増殖させ、プラークアッセイにより滴定し、そしてrep2cap5またはrep2cap9誘導性ヘルパー遺伝子を有するSf9ベースの安定な細胞株を感染させるために用いた。回収時、凍結融解溶解物をベンゾナーゼで処理し、20,000gで30分間の高速遠心によって清澄化した。上清を、HEK293により製造されたAAVについて上記の通りに精製した。
rAAVベクターの直接比較分析には、それぞれのウイルス力価の正確な予測が必要である。4つの独立したアッセイを用いて、HEK293またはSf9細胞に由来するrAAVを力価測定した:1)BioRad QX200 Digital PCRシステムを用いて対照標準を確立する、Droplet Digital PCR (ddPCR) 46;2)iTaq(商標) Universal SYBR(登録商標)Green Supermixキット(BioRad、1725121)およびqPCR BioRad CFX Connect RealTime システムを用いる、定量的競合PCR(QC−PCR);3)ピコグリーンベースのプロトコール 47、および4)rAAV粒子の力価およびサイズを定量化する、NanoSight 300(NS-300、Malvern Instruments、Malvern、UK)を用いるナノ粒子トラッキング解析(NTA)。各プロトコールの条件を確立し、ddPCRによる対照標準を用いた後、プロトコール2)および3)から計算した力価は、常に、2倍以内であり、平均して作用力価を得た。簡潔には、以下の手順に従った。
全ての動物実験手順は、フロリダ大学動物実験センター(University of Florida Institutional Animal Care and Use Committee)の承認を受けている。4〜5週齢のメスのBALB/c(The Jackson Laboratory、Bar Harbor、ME USA)マウスをこの実験に用いた。
全ての外科的処置は、無菌操作およびイソフルランガス麻酔を用いて行った。脳外科手術は既報の通りに行った23。簡潔には、麻酔した後、マウスを定位フレーム(Kopf Instruments、Tujunga、CA)に入れ、2μlのHEK−または8B−由来のrAAV5−UF50−BC ベクター(4.75×1011 vg/ml)のいずれかを、30−40μmの内径を有するガラス製マイクロピペットを通して、0.5μl/分の速度で、右線条体(座標:前方(anterior)−後方(posterior)−0.3mm、外側(lateral) −2.0mm、背腹側(dorsoventral) −3.0mm)に注射した。針を脳から抜く前に、5分間その場に留置した。
マウスを既報の通りに画像化した23。D−ルシフェリン(PBS中15mg/mL、126mg ルシフェリン/kg体重)の腹腔内注射の12分後に、生物発光測定を、Xenogen IVIS Lumia インビボイメージングシステム(PerkinElmer、Waltman、MA)を用いて目的の領域(region-of-interest)の分析から得た。3匹のマウスを、25cmの視野で同時に画像化した。中間感度の(medium)ビニングで60秒の撮影時間およびエフストップ(f-stop)=1を、カメラ設定に用いた。各データセットに表示された画像は、適当な色強度スケールに正規化された。BLIデータは、電荷結合素子検出器に到達する総カウント数として生データとして報告される。
マウスをペントバルビタール(Beuthanasia-D)で深麻酔し、10mlの生理食塩溶液、次いで、0.1M リン酸緩衝液(pH7.4)中10mlの氷冷4%パラホルムアルデヒド(PFA)で上行大動脈を灌流した。脳を取り出し、PFA中、4℃で一晩固定化した。60マイクロメートル厚の冠状切片をビブラトームステージVT1000 S(Leica Microsystems、Wetzlar、Germany)で切断した。可変モードレーザースキャナー(Typhoon 9200、GE Amersham、Pittsburgh、PA、USA)により、または倒立顕微鏡DMI4000 B(Leica Microsystems、Wetzlar、Germany)を用いてmApple蛍光を分析した。
NGSを、HiSeq 3000 装置(Illumina、San Diego、CA)およびペアエンドシーケンシングを用いて、UF ICBRコアにより実施した。選択されたNGSプロトコールの再現性を実証するために、全てのDNAサンプルをデュプリケートで調製した。同様に、NGSライブラリー合成、シークエンシングおよびバイオインフォマティクスのすべてのステップを並行して、デュプリケートで行った。
バイオインフォマティクスワークフローのフローチャートを図15に示す。Fastqファイルを、そのデフォルト設定でスーパーコンピューティングクラスタで使用されるように改変された専用のオープンソースソフトウェアContaVect v2.0 26を用いて分析した。ContaVectのコードは、ジョブスケジューラ(job scheduler)によって管理されるバッチ環境で最大の効率およびスループットを得るために、blastnツールおよびbwaツールの実行を適切にスケーリングするように適合された。変更の1つは、コンピューターを起動するノード(computing node)上のCPUコアの総数に等しいスレッド数で常にblastnとbwaを実行するContaVectの制限に関連していた。共有コンピューティング環境においてパーソナルワークステーションで使用するとき、この仮定が有効な場合もあるが、一般的に、スレッド数はバッチ処理(batch job)に要求されたかまたは仮想マシン内で利用可能なCPUコア数と等しくなければならない。そうでなければ、問題のプログラムの効率は、分析のスループットを大幅に低下させる。ContaVectのコンフィグレーションファイルにおいてスレッド番号が0に設定されているとき、新しい改変により、互換性のために古いモデルを使用できるようになったが、現行のContaVectは、指定されたスレッド数でblastnとbwaを実行できる。デフォルトでは1つのスレッドが使用される。さらに、MATPLOTLIBRC環境変数を介して環境にエクスポートできるオプションの構成ファイルが追加されて、ContaVectを、X11環境を使用しないクラスタノードで駆動するとき、失敗なくmatplotlibを用いてグラフを生成できるようにする。上記の変更により、分析は、UF Research Computing HiPerGator スーパーコンピューターで成功裏(正常)に完了し、データに対するContaVectの実行時間は、数日から数時間に短縮された。全ての変更は、GitHubコードのPull Request(プルリクエスト)として以下のリポジトリ:github.com/a-slide/ContaVect and github.com/a-slide/pyDNAにおいてContaVectの作成者に提出された。記載されている全ての適合が承認され、ソースコードに組み込まれている。SNP変異体は、BAMファイルから、高深度カバレッジの配列解析に利用されるJavaベースのアプリケーション(github.com/lindenb/jvarkit/wiki/MiniCaller)であるMiniCallerソフトウェアにより検索された。HEK293またはSf9 rAAVライブラリーのためのMiniCallerにより作成されたVCFファイル、ならびに陽性対照ライブラリー(各デュプリケート)を、GenBankの対照分子とアライメントした。VCFファイルの解析は、CSVファイルを生成するPythonスクリプト(nbviewer.ipython.org/github/a-slide/iPython-Notebook/blob/master/Notebooks/VCF_analysis.ipynb)により実行された。VCFファイルおよびCSVファイルは、Dryad Digital Repositoryから入手可能である:bio.rc.ufl.edu/secure/zolotukhin/genther/; ユーザー名:“genther”、パスワード:“KrAkkegZ8F”。

- 改変型Kozak配列ならびにアデノ随伴ウイルス(AAV)VP1、VP2およびVP3カプシドタンパク質をコードするヌクレオチド配列を含む核酸であって、該改変型Kozak配列が配列番号2−11から選択され、該VP1、VP2およびVP3カプシドタンパク質がAAV5血清型由来である、核酸。
- 改変型Kozak配列が配列番号8または配列番号9で示される配列である、請求項1に記載の核酸。
- 改変型Kozak配列が配列番号9で示される配列である、請求項1に記載の核酸。
