Description
この出願は、2008年6月25日に出願されたUS61/075,697への優先権を主張し、さらに2009年2月24日に出願されたUS61/155,041および2009年2月24日のUS61/155,105への優先権を主張する。
モノクローナル抗体、それらの結合体および誘導体は、治療剤および診断剤として商業的に非常に重要である。非ヒト抗体は、通常、単一の低用量注射後、患者において強い免疫応答を誘発する(Schroff、1985年、Cancer Res、45巻、879〜85頁、Shawler、J Immunol、1985年、135巻、1530〜5頁、Dillman、Cancer Biother、1994年、9巻、17〜28頁)。したがって、マウスおよび他の齧歯動物の抗体の免疫原性を低減するためのいくつかの方法、ならびに、完全ヒト抗体を、例えば、トランスジェニックマウスまたはファージディスプレイを用いて生成する技術が開発された。齧歯動物の可変領域をヒト定常領域と共に併せ持つキメラ抗体(例えば、Boulianne Nature、1984年、312巻、643〜6頁)が遺伝子工学的に構築され、免疫原性の問題をかなり低減させた(例えば、LoBuglio、Proc Natl Acad Sci、1989年、86巻、4220〜4頁;Clark、Immunol Today、2000年、21巻、397〜402頁)。ヒト化抗体も構築された。ヒト化抗体では、可変領域自体の齧歯動物配列が、少なくとも元のCDRを保存しながら、できるだけヒト配列に近くなるように遺伝子工学的に操作されたか、あるいは齧歯動物抗体のCDRがヒト抗体のフレームワーク中に融合させられた(例えば、Riechmann、Nature、1988年、332巻、323〜7頁;特許文献1)。イエウサギ(rabbit)ポリクロナール抗体は、ELISAまたはウエスタンブロットなどの生物学的アッセイに広く用いられている。ポリクローナルイエウサギ抗体は、それらが通常はるかに高い親和性を有するので、ポリクローナル齧歯動物抗体よりもしばしば好まれる。さらに、イエウサギはしばしば、マウスでは免疫原性が乏しい抗原、および/またはファージディスプレイで用いた場合に良好なバインダーをもたらさない抗原に対して良好な抗体反応を誘発できる。イエウサギ抗体のこれらの周知の利点のため、イエウサギ抗体は、治療用抗体の発見および開発での使用に理想的である。これが一般的になされない理由は、主に、モノクローナルイエウサギ抗体の生成における技術的困難にある。骨髄腫様の腫瘍は、イエウサギでは知られておらず、モノクローナル抗体を生成する従来のハイブリドーマ技術は、イエウサギ抗体には適用できない。イエウサギ抗体発現細胞の融合細胞系パートナーを提供する先駆的仕事は、Knightらによって行われ(Spieker−Poletら、PNAS、1995年、92巻、9348〜52頁)、改善された融合パートナー細胞系が2005年にPytelaらによって記載された(例えば、特許文献2参照)。しかし、対応するノウハウが基本的に単一の研究グループによって制御されているため、この技術は広範に普及していない。RT−PCRを介した、選択された抗体発現細胞からの抗体のクローニングを伴うモノクローナル抗体の生成のための代替方法は文献に記載されているが、イエウサギ抗体については一度も成功の報告がなされていない。
驚いたことに、(WO0148017およびAuf der Maurら(2001年)、FEBS Lett、508巻、407〜412頁に開示のような)品質管理(QC)アッセイによって同定された高可溶性かつ安定的なヒト抗体フレームワークが、他の非ヒト動物種由来のCDRを、例えばイエウサギのCDRを、収容するのに特に適することが見出された。したがって、第1の態様において、本発明は、特定のヒト抗体(いわゆる「FW1.4」抗体)の軽鎖および重鎖可変領域を提供する。該抗体は、CDR中にジスルフィド架橋が存在しているか否かに依存せず、様々な結合特異性の種々の抗体、特にイエウサギ抗体からのCDRのための汎用性アクセプターとして特に適している。さらに、本発明は、前記特定のヒト抗体フレームワークの2つの変異体配列、すなわちrFW1.4およびrFW1.4(V2)を提供する。両者ともイエウサギCDRの融合のための汎用性アクセプターフレームワークとして特に適したフレームワークである。別の態様において、本発明は、他の非ヒト動物種由来のCDR、特にイエウサギのCDRを収容するのに適したヒトフレームワークをもたらす、フレームワーク残基のモチーフを提供する。

(1.1.一次配列分析およびデータベース探索)
(1.1.1.イエウサギ免疫グロブリン配列の収集)
イエウサギの成熟抗体の可変ドメインおよび生殖系列の配列を様々なオープンソースデータベース(例えば、KabatデータベースおよびIMGT)から収集し、1文字コードアミノ酸配列として、カスタマイズされたデータベースに入力した。全分析について、本発明者らはV(可変)領域に対応するアミノ酸部分のみを用いた。70%未満の完全性、またはフレームワーク領域内に複数の未決定残基を含有する、KDBデータベース中の配列は捨てた。データベース中の任意の他の配列に95%超の同一性を有する配列も、分析におけるランダムノイズを避けるために除いた。
イエウサギ抗体配列は、Needleman−WunschアルゴリズムおよびBlossumマトリックスに基づく従来の配列アライメントツールを用いてアライメントさせた。ギャップの導入および残基位置の命名法は、免疫グロブリン可変ドメインのAHoナンバリングシステムに従って行った(HoneggerおよびPluckthun、2001年)。Kabatナンバリングスキームは、抗体中の残基をナンバリングするのに最も広く採用されている標準法であるので、これも併用した。Kabatナンバリングは、SUBIMプログラムを用いて割り当てた。このプログラムは、抗体配列の可変領域を分析して、Kabatらによって確立されたシステムに従って配列をナンバリングする(Deretら、1995年)。
kabatデータベースから得た423のイエウサギ配列のセットを用いてアミノ酸配列の多様性を分析した。成熟イエウサギ配列中の各位置iの残基頻度f(r)は、特定の残基がデータセット中で観察される回数を配列の総数で割ることによって計算した。各位置iの保存の程度は、存在する異なったアミノ酸の数と、各残基の相対存在量とを考慮に入れて、Simpsonの指標を用いて計算した。
系統学的分析ツールを用いて、イエウサギレパートリーを調査した。クラスターおよび位相的アルゴリズムの両方を用いて、V領域のアミノ酸配列をクラスタリングした。アレイ全体について距離行列を計算し、生殖系列使用の指標として用いた。各クラスターのコンセンサス配列を計算し、最も近いイエウサギ生殖系列配列対応物を同定した。総合的コンセンサス配列も、セット全体の配列から得た。
様々なクラスターのそれぞれのイエウサギ代表配列について、配列分析アルゴリズムのEXCELインプリメンテーションおよびヒト抗体レパートリーの分析に基づいた分類法(Knappikら、2000年)を用いて、最も相同的なヒトサブグループを同定した。
上述の配列分析からのイエウサギレパートリーの青写真を用いて、イエウサギCDRの位置決定に一般的に関与する、フレームワーク中の残基を同定した。イエウサギレパートリーに対して高い相同性を有するフレームワークおよびそれぞれのクラスターのなかから、良好な生物物理特性を有するものを1つ完全ヒト配列のプールから選択した。アクセプターフレームワークとして用いるために選択されたフレームワークは、ESBATechのID KI27、a43に対応する、可変軽鎖サブグループカッパ1および可変重鎖サブグループIIIに属する。この安定的かつ可溶性の抗体フレームワークは、「品質管理」システムと名付けられた酵母ベースのスクリーニング法(Auf der Maurら、2004年)を用いて、ヒト脾臓scFvライブラリーのスクリーニングによって同定され、「FW1.4」と名付けられた。安定的かつ可溶性のフレームワーク配列FW1.4は高い相同性を示すが、それは利用可能な最も高い相同性の配列ではなかった。同定された残基を前記アクセプターフレームワーク中に組み込み、rFW1.4を生成した。

融合片は、1抗体からのCDR配列(上記の定義による)をFW1.4またはrFW1.4のフレームワーク配列と単純に結合させることによって生成させた。潜在的に結合に関与する残基を同定した。イエウサギ可変ドメイン配列それぞれについて、最も近いイエウサギの生殖系列対応物を同定した。最も近い生殖系列が確立できなかった場合、配列は、サブグループのコンセンサスまたは高いパーセント値の類似性を有するイエウサギ配列のコンセンサスに対して比較した。希少なフレームワーク残基は、体細胞超変異の結果であり得、それゆえ、結合における役割を果たしていると考えた。したがって、そのような残基をアクセプターフレームワークに融合させた。
イエウサギ抗体レパートリーを構造、アミノ酸配列多様性および生殖系列使用に関して分析することによって、イエウサギCDRのループコンフォメーションを維持するために改変された、FW1.4の軽鎖中の5箇所の残基位置を見出した。これらの位置はイエウサギ抗体で高度に保存されている。これら5箇所の位置のコンセンサス残基をイエウサギレパートリーから推論し、ヒトアクセプターフレームワーク1.4中に導入した。これらの保存位置の改変によって、前記フレームワークは、事実上、任意のイエウサギCDRの6つの相補性決定領域(CDR)すべてと適合性となった。様々なイエウサギCDRを含有するマスターrFW1.4は、野生型の単一鎖とは反対に良好に発現され、よく産生された。このフレームワークとイエウサギCDRとの組合せから得られた16のメンバーが作製され、詳細な特徴付けによって機能性が示された。
目的とする標的にそれらのB細胞受容体(BCR)を介して結合するB細胞を選択するためのFACS(フローサイトメトリーベースの単一細胞選別)ベースのスクリーニング系がESBATechで確立されている。1つの標的は、例えば、可溶性タンパク質、すなわち、蛍光色素(PEおよびPerCP)で標識された単一鎖抗体(ESBA903)であった。リンパ球懸濁物は、組換え体標的で免疫化されたイエウサギの脾臓から調製した。次いで、細胞を、PEおよびPerCP標識されたESBA903ならびにIgGに特異的な抗体(APC標識)またはIgMに特異的な抗体(FITC標識)と共にインキュベートした。それらの表面にIgGを発現するが、IgMを発現しないESBA903陽性B細胞を96穴プレート中に選別した(図3;表2)。胸線腫ヘルパー細胞系(EL4−B5:Zublerら、1985年、J. Immunol、134(6)巻、3662〜3668頁を参照)によって、増殖し、形質細胞に分化し、抗体を分泌したB細胞を選択した。標的に対するこれらのIgGの親和性は、ELISAおよびBiacore測定によって評価した。7株の選択されたクローンの動態パラメータを表1に示す。約200の選別細胞のプールから得られた、これらのクローンは、低ナノモルからピコモル範囲にある結合親和性を示す。最後に、目的の6クローンからmRNAを単離し、単鎖フレームワークFW1.4にCDRを融合させた。
フローサイトメトリーストリーム中の高圧によって2つの細胞間の非共有結合が壊れるか否かを評価するために、以下の実験を行った。膜結合TNFαで安定的にトランスフェクトされたCHO細胞(B−220細胞)を、PE標識された抗TNFα抗体でコーティングされたビーズと共にインキュベートした。このセットアップにおいて、ビーズは記憶B細胞を模倣する(それらはほぼ同じサイズを有する)。陰性対照として、非トランスフェクトCHO細胞およびAPC標識された無関係の抗体(抗CD19)でコーティングされたビーズを用いた。撹拌を伴った4℃で2時間のインキュベーションの後に、細胞ビーズ懸濁物をFACS(130μmのノズルを用いた)によって分析した。図4は、抗TNFαビーズとTNFαトランスフェクトCHO細胞との間の特異的な結合がFACSで明確に検出可能であることを示す。実際、この試料(上側パネル)では、ビーズの約2/3が細胞に結合している(585が結合し、対して267が非結合であった)。対照的に、対照試料(中央および下側パネル)では、ほとんどのビーズがCHO細胞に結合しない。さらに、両方のビーズ集団(抗TNFα−PEおよび抗CD19−APC)をTNFαトランスフェクトCHO細胞と混合した。図5および表4は、抗TNFαビーズの約半分がCHO細胞に結合し、一方、抗CD19ビーズの大部分が非結合のままであることを示す。各試料中における細胞結合のビーズのパーセントを表5に詳細に示す。したがって、それらのB細胞受容体を介して膜内在標的タンパク質に結合する単一B細胞の特異的選択がフローサイトメトリーを用いて可能であることを実証する。
4種の抗TNFαイエウサギ抗体「Rabmab」(EPI−1、EPI−15、EP−34、EP−35およびEP−42)をCDR融合用に選択した。ヒト化イエウサギドナー抗体のCDR融合、ヒト化、および予備的特徴付けの一般的実験スキームは、詳細な説明で概説した通りに行った。非ヒトドナー抗体と最大の配列相同性を共有するヒト抗体アクセプターフレームワークを利用する伝統的なヒト化法とは異なり、品質管理アッセイ(WO0148017)を用いて、所望の機能特性(溶解性および安定性)について事前選択されたヒトフレームワーク(FW1.4)にイエウサギCDRを融合させた。これらの安定的かつ可溶性のフレームワーク配列はRabMabに高い相同性を示した。
抗TNFαバインダーの中和活性をL929 TNFα媒介細胞毒性アッセイで評価した。アクチノマイシンで処理されたマウスL929線維芽細胞の毒性を組換型ヒトTNF(hTNF)で誘導した。最大hTNF誘導細胞毒性の90%を、1000pg/mlのTNF濃度であると決定した。ウシ胎仔血清(10%v/v)を補ったL−グルタミン培地で、フェノールレッドを含むRPMI 1640ですべてのL929細胞を培養した。抗TNFαバインダーの中和活性は、フェノールレッドなし、5%ウシ胎仔血清のRPMI 1640中で評価した。アンタゴニスト作用が最大半量阻害(EC50%)に達する濃度を決定するために、様々な濃度(0〜374ng/mL)の抗TNFバインダーを1000pg/ml hTNFの存在下でL929細胞に添加する。可変勾配を有する非線形S字型回帰に用量反応曲線をフィットさせ、EC50を計算した。
結合親和性測定のために、BIAcoreTM−T100を用いた表面プラズモン共鳴測定を、NTAセンサーチップおよびHisタグ付きのTNF(ESBATechにて生成)を用いて利用した。NTAセンサーチップの表面は、Ni2+NTAキレート化を介してヒスチジンタグ付き分子を捕捉するために、ニトリロ三酢酸(NTA)で前固定(pre−immobilize)されたカルボキシメチル化デキストランマトリックスからなる。ヒトTNFα N−his三量体(5nM)を、それらのN末端hisタグを介して、ニッケルによって捕捉し、3倍系列希釈ステップにおいて、30nMから0.014nMまで及ぶいくつかの濃度でESBA105(分析物)を注入する。再生工程で、ニッケル、リガンドおよび分析物によって形成された複合体を洗い流す。これは、様々な試料に同じ再生条件を用いるのを可能にする。表面プラズモン共鳴法(SPR)技術によって反応シグナルを生成させ、共鳴単位(RU)で測定する。すべての測定を25℃で行う。インライン参照セル補正およびそれに続き緩衝液試料を引いた後、それぞれの抗TNF scFv試料についてセンサーグラムを作成した。見かけの解離速度定数(kd)、見かけの会合速度定数(ka)、および見かけの解離平衡定数(KD)を、BIAcore T100評価ソフトウェアバージョン1.1を用いて、1対1のLangmuir結合モデルを使用して計算した。
8種の抗VEGF Rabmab(375、435、509、511、534、567、578および610)をCDR融合用に選択した。非ヒトドナー抗体と最大の配列相同性を共有するヒト抗体アクセプターフレームワークを利用する伝統的なヒト化法とは異なり、品質管理アッセイ(WO0148017)を用いて、所望の機能特性(溶解性および安定性)について事前選択されたヒトアクセプターフレームワークFW1.4(配列番号1および2)にイエウサギCDRを融合させた。
scFvのBiacore結合能を試験し、結合親和性を、BIAcoreTM−T100による、例示的な表面プラズモン共鳴法を用いて測定した。この実施例および後の実施例において、これらのscFv候補による結合を試験したVEGFタンパク質には、精製したEscherichia coli発現の組換えヒトVEGF165(PeproTech EC Ltd.)、組換えヒトVEGF121(PeproTech EC Ltd.)、組換えヒトVEGF110(ESBATech AG)、組換えマウスVEGF164(PeproTech EC Ltd.)、組換えラットVEGF164(Biovision)、組換えイエウサギVEGF110(ESBATech AG)、および組換えヒトPLGF(PeproTech EC Ltd.)が挙げられる。表面プラズモン共鳴実験のために、カルボキシメチル化デキストランのバイオセンサーチップ(CM4、GE Healthcare)を、供給業者の説明書に従って、N−エチル−N’−(3−ジメチルアミノプロピル)カルボジイミドヒドロクロリドおよびN−ヒドロキシスクシンイミドを用いて活性化した。上記に例示された6つの異なる各VEGF形態を、標準的なアミンカップリング手順を用いて、CM4センサーチップ上の4つの異なるフローセルのうちの1つに結合させた。カップリングおよびブロッキング後に、これらの固定されたVEGF分子で得られた応答の範囲は、hVEGF165では約250〜500応答単位(RU)、hVEGF110、hVEGF121、マウスVEGF164、ラットVEGF164、およびイエウサギVEGF110では約200RU、PLGFでは約400RUであった。タンパク質をブロッキングの前に固定化しなかったことを除き、各チップの第4のフローセルを同様に処理し、このフローセルをインラインの参照として使用した。HBS−EP緩衝液(0.01MのHEPES、pH7.4、0.15MのNaCl、3mMのEDTA、0.005%界面活性剤P20)中の様々な濃度の抗VEGF scFv(例えば、90nM、30nM、10nM、3.33nM、1.11nM、0.37nM、0.12nMおよび0.04nM)を、5分間、30μl/分の流速でフローセルに注入した。CM4チップ上のVEGFからの抗VEGF scFvの解離を、25℃で10分間進行させることができた。インライン参照セル補正に続いて緩衝試料を差し引いた後、センサーグラムを各抗VEGF scFv試料に関して作成した。見かけの解離速度定数(kd)、見かけの会合速度定数(ka)、および見かけの解離平衡定数(KD)を、BIAcoreT100評価ソフトウェアバージョン1.1を用いて、1対1のLangmuir結合モデルを使用して計算した。
HUVECアッセイは、開示の抗VEGF scFv候補の、VEGFインヒビターとしての効能を測定する方法である。
前述の記載を考慮すると、本発明の多くの修正および代替の実施例が、当業者に明らかである。したがって、この記載は、単なる例示として解釈すべきであり、本発明を実行するのに最良の様式を当業者に教示するためのものである。構造の詳細は、本発明の精神から逸脱することなく実質的に変えることができ、添付の特許請求の範囲内となるすべての修正の独占的使用権を保有する。本発明は、添付の特許請求の範囲および適用可能な法律の規則によって要求される程度にのみ制限されるものであると意図する。

(AHoナンバリング)を有する、請求項1〜8および10のいずれか一項に記載のイムノバインダーまたは請求項9〜10のいずれか一項に記載の組成物。 - 前記可変軽鎖フレームワークにおいて位置1のグルタミン酸(E)、位置3のバリン(V)、位置4のロイシン(L)、位置10のセリン(S)、位置47のアルギニン(R)、位置57のセリン(S)、位置91のフェニルアラニン(F)および/または位置103のバリン(V)(AHoナンバリング)を有する、請求項1〜8および10〜11のいずれか一項に記載のイムノバインダーまたは請求項9〜11のいずれか一項に記載の組成物。
- 抗原結合に関与するドナーフレームワーク残基をさらに含む、請求項1〜8および10〜12のいずれか一項に記載のイムノバインダーまたは請求項9〜12のいずれか一項に記載の組成物。

(i)配列番号4に少なくとも95%の同一性を有し、位置24のスレオニン(T)、位置56のグリシン(G)、位置84のスレオニン(T)、位置89のバリン(V)および位置108のアルギニン(R)(AHoナンバリング)からなる群の5つのアミノ酸を含むヒト重鎖フレームワーク内に、CDR H1、CDR H2およびCDR H3配列からなる群の少なくとも1つの重鎖CDRを融合させる工程、ならびに/または
(ii)配列番号2に少なくとも95%の同一性を有するヒト軽鎖フレームワーク内に、CDR L1、CDR L2およびCDR L3配列からなる群の少なくとも1つの軽鎖CDRを融合させる工程
を含む、方法。 - 前記ヒト重鎖フレームワークが、位置25のバリン(V)および/または位置82のリジン(K)(AHoナンバリング)をさらに含む、請求項29に記載の方法。
- (i)前記ヒト重鎖フレームワークが、配列番号4または配列番号6のフレームワークアミノ酸配列を含み、
(ii)前記ヒト軽鎖フレームワークが、配列番号2または配列番号9のフレームワークアミノ酸配列を含む、
請求項29または30に記載の方法。 - 抗原結合に関与する前記イエウサギイムノバインダーのフレームワーク残基で、フレームワーク残基を置換する工程をさらに含む、請求項29〜31のいずれか一項に記載の方法。
- 重鎖アミノ位置12、103、および144(AHoナンバリング)の少なくとも1つにおける置換で、重鎖フレームワークのフレームワーク残基を置換する工程をさらに含む、請求項29から32のいずれか一項に記載の方法。
- 重鎖アミノ位置12、103、および144(AHoナンバリング)の少なくとも1つにおける前記置換が、親水性アミノ酸に置換することによる置換である、請求項33に記載の方法。
- 前記親水性アミノ酸に置換することが、(a)位置12のセリン(S)、(b)位置103のスレオニン(T)、および(c)位置144のスレオニン(T)からなる群より選択される置換による置換である、請求項34に記載の方法。
- AHoナンバリングシステムによる、軽鎖可変領域の位置1、3、4、10、47、57、91および103の少なくとも1つにおける安定性強化置換で、軽鎖フレームワークのフレームワーク残基を置換する工程をさらに含む、請求項29から35のいずれか一項に記載の方法。
- AHoナンバリングシステムによる、軽鎖可変領域の位置1、3、4、10、47、57、91および103の少なくとも1つにおける前記置換が、(a)位置1のグルタミン酸(E)、(b)位置3のバリン(V)、(c)位置4のロイシン(L)、(d)位置10のセリン(S)、(e)位置47のアルギニン(R)、(e)位置57のセリン(S)、(f)位置91のフェニルアラニン(F)、および(g)位置103のバリン(V)からなる群より選択される置換である、請求項36に記載の方法。
- 請求項29〜37のいずれか一項に記載の方法によるヒト化イムノバインダー。
- 前記標的抗原がVEGFまたはTNFαである、請求項38に記載のイムノバインダー。
- a)イエウサギB細胞を標的抗原と共にインキュベートする工程、b)前記標的抗原に結合するイエウサギB細胞を選択する工程、およびc)前記B細胞によって生成された抗体可変ドメインのCDRを同定する工程による、B細胞によって生成される抗体可変ドメインのドナーCDRの同定をさらに含む、請求項29から37のいずれか一項に記載の方法。
- 前記B細胞が、前記標的抗原に対して免疫化されたイエウサギから単離される、請求項40に記載の方法。
- 前記イエウサギが、DNAワクチン接種によって前記標的抗原に対して免疫化される、請求項41に記載の方法。
- 前記B細胞および前記標的抗原が異なって染色され、前記2種の染色の共在が、フローサイトメトリーベースの単一細胞選別によってポジティブ選択される、請求項40から42のいずれか一項に記載の方法。

- 前記生成した抗体が、培地中に分泌されるように、請求項40に記載の工程b)で選択された前記B細胞を培養する工程をさらに含む、請求項40から52のいずれか一項に記載の方法。

- 請求項1〜8、10〜15、17〜21および38〜39のいずれか一項に記載のイムノバインダー、または請求項23もしくは24に記載の核酸、または請求項25に記載のベクター、または請求項26に記載の宿主細胞、または請求項28に記載の組成物、または、請求項62〜65のいずれか一項に記載の二重特異性分子、または、請求項61に記載の薬学的組成物を含む、処置のための組成物であって、筋肉内経路、腹腔内経路、脳脊髄内経路、皮下経路、関節内経路、滑膜内経路、鞘内経路、局所(local)経路、経口経路、局所(topiocal)または吸入経路により投与されることを特徴とする、組成物。
