ヒトゲノムDNAは、ゲノム全体にわたって複数のコピー数が存在するユニーク配列および反復配列の混合物である。一部の適用では、反復配列を検出するための核酸ハイブリダイゼーションプローブが望ましい。これらのプローブは、胎児細胞の診断学、腫瘍学、および細胞遺伝学の分野において有用性が示されている。他の適用では、染色体上の注目するユニーク配列にのみアニーリングするハイブリダイゼーションプローブを作製することが望ましい。ユニーク配列のプローブの調製は、生物のゲノム全体にわたって多数のクラスの反復配列が存在することによって混乱する(Hood他、Molecular Biology of Eucaryotic Cells(Benjamin/Cummings Publishing Company、カリフォルニア州Menlo Park、1975年)。ハイブリダイゼーションプローブ中に反復配列が存在することにより、プローブの一部分が注目する配列外に見つかる他の反復配列と結合するので、プローブの特異性が低下する。したがって、ハイブリダイゼーションプローブが特定の目的配列に結合することを確実にするために、プローブ中の反復配列が注目する配列外の標的DNAにアニーリングしないことを確実にする努力を行わなければならない。
WCPは、具体的な染色体に相同的な標識したDNA材料を取り込む。材料は分裂中期の染色体の流動分別または分裂中期の拡大物からレーザー切開によって得て、これをPCRまたは関連技術によって増幅する。それを標識し、適切に準備した核に施用した後、これは標的染色体を染色する。しかしながら、このような標識プローブは、染色体の一部またはすべてで共有される構造配列要素または反復配列要素のため、他の非標的染色体も染色する。したがって、意図する注目する染色体に由来する配列のみを染色するために、通常は、遮断DNAを用いたハイブリダイゼーションまたは非特異的な相互作用を遮断もしくは除去する他の方法によってこれらの共通の反復要素を阻害する。
セントロメアプローブは、ヒト染色体のすべてのセントロメア領域中で反復的な順序で生じる171bpの配列を標的とする。すべての染色体はわずかに異なる配列を有しており、このため、正しいハイブリダイゼーションのストリンジェンシーを用いた場合はすべての染色体が個別に検出される。2対の染色体、すなわち、第13と第21および第14と第22のみが、同じ反復を共有しており独立して検出することができない。一般的に、セントロメアプローブは、171pbの反復の1コピーまたは数コピーからの挿入物を含むプラスミドから生成する。これらのプローブは、171bpの配列が注目する領域外では出現しないので、遮断DNAを加えずにハイブリダイズできる。
ヒトテロメアは、短い反復配列(すなわち、TTAGGG)のアレイからなる。これは、それぞれの染色体および個々の試験対象の年齢について、異なる量で数回繰り返される。この反復配列は、すべての染色体を染色するプローブとして用いるが、すべての染色体が同等の強度では染色されない。染色体のテロメア末端を検出するために、ほとんどの場合はサブテロメア細菌人工染色体(BAC)クローンを用いる。このBACクローンは、ハイブリダイゼーション中またはその前に遮断または除去すべき反復配列を含む。
CGHは、試験ゲノムを参照ゲノムとハイブリダイズさせることを含む方法である。参照ゲノムは、健康な個体からの分裂中期の染色体の拡大物の形態をとり得るか、またはゲノムの全体もしくは一部を表すプローブ配列を用いたアレイに基づき得る。BACクローンを用いて作製したマイクロアレイプローブは、ハイブリダイゼーション前に遮断しなければならない反復配列を含む。しかしながら、遮断は、反復を除去したプローブと比較した場合にずれを生じさせる潜在性がある(KnolおよびRogan、Nucleic Acids Research、2005年、第33巻、第22号)。さらに、遮断工程はハイブリダイゼーションアッセイのコストを上げる。プローブ配列から反復配列を除去すれば、標識したゲノムDNAの遮断工程は不要であり、コスト軽減およびすべてのばらつきの排除がもたらされる。
遺伝子特異的プローブは、標的遺伝子または遺伝子群を含むゲノムの領域を検出するために設計される。これらのプローブは、注目する特異的遺伝子の発現レベルに相関する、特異的ゲノム領域の増幅または欠失を検出するために用いる。遺伝子(または複数の遺伝子)自体のコード配列は、標準的な蛍光顕微鏡を用いて可視的なプローブについて検出シグナルを生じるほど十分に大きくない。したがって、そのような遺伝子特異的プローブは、コード遺伝子配列(エクソン)だけに限定されず、非コード配列(イントロン)、制御配列または遺伝子周辺の他の配列も含む。遺伝子特異的プローブの設計にさえ包含される大きな配列のため、これらは、所望しない反復配列の不所望の包含にしばしば苦しむ。その後、このような材料を標識してハイブリダイゼーションで用いるか、またはハイブリダイゼーションで用いた後に標識した場合、遺伝子領域の特異的な検出を可能にするためには、所望しない配列をプローブから遮断または除去しなければならない。
CGHと同様、マイクロアレイプローブは担体に固定する。一般的に、自動ロボット技術を用いてcDNA−PCR産物または合成オリゴヌクレオチドをスライドまたは類似の固定表面上にスポットする。また、配列をスライド上で直接合成する技術が存在する(Affimetrix,Inc、Santa Clara)。異なる標識cDNAまたはRNAを組み合わせて、スライドを標識cDNAまたはRNAと共にハイブリダイズさせる。
DNAプローブをカップリングさせたレポーター分子によって可視化する。これらの分子は、DNAプローブに取り込ませるか、またはそれに付着させる必要がある。一方法では、酵素反応に連結したヌクレオチドを有するレポーター分子を利用する。例には、ニックトランスレーションまたはランダムプライム反応による取り込みが含まれる。さらに、次いで、この方法で構築したアミン結合ヌクレオチドをレポーター分子に直接または間接的にカップリングさせる。カップリングは、DNAの化学標識によって行う。一例は、ULS標識(Kreatech Diagnostics、Amsterdam)で用い、US5,580,990号;US5,714,327号;US5,985,566号;US6,133,038号;US6,248,531号;US6,338,943号;US6,406,850号;およびUS6,797,818号に記載の、グアニンのN7位と配位結合を形成する白金基に連結したレポーター分子のカップリングである。レポーター分子は、放射性同位体、非同位体標識、ジゴキシゲニン、酵素、ビオチン、アビジン、ストレプトアビジン、放射線発光性薬剤、化学発光性薬剤、生物発光性薬剤、および光発光性薬剤(蛍光およびリン光を含む)等の発光性薬剤、色素、ハプテンなどであり得る。
静止期の染色体に結合した標識プローブを検出できるようになるためには、核はFISH手順中およびその後に形態学を維持すべきである。固定を用いて、細胞または核を顕微鏡スライドのような固体層に付着させる。固体層への付着前、その間、またはその後の固定により、同定の参照が提供される。細胞または組織の種類に応じて、核は、通常はタンパク質分解酵素、熱、アルコール、変性剤、洗剤溶液または処理の組合せで前処理することによってプローブDNAに接近可能でなければならない。プローブおよび核DNAは熱またはアルカリ処理によって一本鎖にし、その後、ハイブリダイズさせる。
マイクロアレイ
マイクロアレイの1つの一般的な使用は、疑わしい組織、腫瘍、または微生物のRNA発現プロフィールを決定することである。RNA発現プロフィールを解析することにより、患者の治療および生存の予後診断が提案される。臨床使用のためのRNAマイクロアレイの予後的価値はまだ決定されていない。マイクロアレイのもう一つの一般的な使用は、アレイに基づいたCGHである。この技術を用いて、ゲノム全体を染色体領域の増幅および/または欠失についてスクリーニングできる。
出生前または出生後試験における細胞遺伝学的解析を用いて、胎児からの細胞集団において胎児が細胞遺伝学な異常を有するかどうかを決定する。試料は、多くの場合、細胞遺伝学的異常の危険性が高いと考えられる妊娠女性で実施する羊水穿孔を介して得る。したがって、これらの細胞を細胞遺伝学的異常について調査する。細胞遺伝学的異常を確認するため、または出産後に得られた細胞集団において疑わしい細胞遺伝学的異常を調査するために、同種の調査を行う。
妊娠中、胎児細胞が母体血中に入り込む場合があり、外傷、子癇(前)症および異常妊娠においてこのような胎児細胞の数の増加が見出される。胎児母体出血のルーチン評価では、頻繁に使用されるクライハウアー−ベトケ試験は胎児ヘモグロビンを発現する赤血球の検出に基づいている。細胞遺伝学的異常の検出には、母体血からの有核細胞が必要である。これらの細胞の頻度は著しく低く、母体血1mLあたり1〜10個の胎児細胞の範囲であると推定される。有核赤血球、栄養芽細胞、および胎児由来の造血前駆体の存在により、妊娠初期の細胞遺伝学的異常の検出における単離およびプローブハイブリダイゼーションの標的が提供される。現在までに、これらの細胞の細胞遺伝学的組成を同定および評価する信頼性および再現性のある方法は利用可能となっていない。この解析の主な問題の1つは、手順全体にわたる様々な工程での胎児細胞の損失であり、一貫性のないまたは決定的でない情報がもたらされることである。
FISHは、転座、欠失、増幅、逆位、および重複のような様々な種類の染色体異常を検出するために用いる。これらの異常は、あらゆるタイプの細胞および組織において検出されている。白血病では、細胞を血液または骨髄から単離し、次いでFISH解析を行う。膀胱癌では、細胞を尿から単離する。固形腫瘍からの細胞は、腫瘍自体の穿刺または切除によって得る。また、固形腫瘍によって放出される細胞を血液から単離し、FISHによって解析する。後者は、腫瘍中の染色体の変化を検出するために腫瘍治療を綿密に監視する機会を与える。いくつかのタイプの癌において、FISHは腫瘍進行の予後診断を提供するか、または特定の投薬の有効性を予測する。商業的には、最も使用されているFISH試験は、慢性骨髄性白血病におけるBCR−ABL転座FISHおよび乳癌におけるher2/neu遺伝子増幅FISHである。
腫瘍細胞だけでなく希少な細胞、または生体試料からの他の生物学的実体を特徴づける方法は、従前に記載されている(US6,365,362号)。この2段階方法は、解析前に実質的な量の細片および他の妨害物質を排除しつつ、標的細胞の獲得を確実にし、イメージング技術による細胞検査を可能にするために、効率的な濃縮を要する。この方法は、免疫磁気濃縮の要素と、複数パラメータフローサイトメトリー、顕微鏡観察および免疫細胞化学的解析とを、独自に自動化された方法で組み合わせる。この組合せ方法を用いて、血液試料中の上皮細胞を濃縮および計数し、したがって、癌を測定するための手段が提供される。
本発明の一実施形態には、DNAから反復配列を排除するための方法および組成物が含まれる。任意の二本鎖DNAが、本発明の方法の適用において適切な源である。反復配列を欠く一本鎖DNAを得るために、最初に、増幅全ゲノムライブラリをDNA源から標準的な手順に従って作製する。得られたライブラリは、サイズが約200〜500塩基対の範囲にあるランダムに選択された断片からなる。各断片は、標的配列の各末端にPCRプライマー配列を有する二本鎖DNAからなる。一般的に、このライブラリはDNA源の代表的なものである。また、増幅を可能にするDNAの改変断片をもたらす他の方法も、断片の大きさに制限なしに本発明で考慮される。これらには、限定されるものではないが、変性オリゴヌクレオチドプライムポリメラーゼ連鎖反応(DOP PCR)、ローリングサークルおよび等温増幅方法が含まれる。二本鎖DNA断片は、95℃まで加熱することによって、または一本鎖DNA断片を得るための他の手段によって変性させる。得られた一本鎖DNA断片は、反復配列、ユニーク配列またはユニーク配列および反復配列の組合せを含む。過剰のCot DNAまたは反復配列に結合する他の適切な相殺DNAを加える。続いて温度を下げることにより、反復配列を含むそれらの断片についてのみ二本鎖DNAの形成がもたらされる。二本鎖DNAの消化を行わせるために二重鎖特異的ヌクレアーゼ(DSN)を加える。一実施形態では、DSN酵素を2時間、65℃で加える。得られた組成物は主に、ユニーク配列のみを有する一本鎖DNAおよび消化DNAを含む。ここでは両末端にPCRプライマーを有する一本鎖DNAとなったユニーク配列を、プローブの生成で用いる大量のユニーク配列を作製するための鋳型として用いる。所望のユニーク配列を含むBACクローンをDNA源として用いた場合、この方法によって作製した鋳型はそのユニーク配列のみを含む。境界配列が知られている場合は、この方法は、ゲノムDNA中の境界配列の間のヌクレオチドにわたるプローブを得るために有用である。さらに、本発明には、その反復配列を排除した後にこれらのDNA配列を生成することにより得られた、使用方法および組成物が含まれる。これらの反復を除去したDNA配列は、所望しないDNA配列の無効化または遮断を要するいずれかの適切な適用において、遮断DNAを使用せずにハイブリダイゼーションプローブとして機能する。
DNAはユニーク配列および反復配列を含む。反復配列は染色体全体にわたって出現し、これらの反復配列外の特異的領域またはユニーク配列を標的とするin situハイブリダイゼーションのようなハイブリダイゼーション反応を妨害する潜在性を有する。染色体、遺伝子またはDNA配列上の特異的配列の存在、量および位置を同定するためには、ハイブリダイゼーションプローブが注目する位置でのみハイブリダイズすることが重要である。ハイブリダイゼーションプローブ混合物中に反復配列が存在することにより結合の特異性が低減するので、方法では、反復配列をプローブから除去するか、またはプローブが標的上の反復配列とハイブリダイズすることを阻止する必要がある。たとえば、プローブと反復配列との結合を阻止するために、しばしばCot−1DNAをハイブリダイゼーション中に加える(US5,447,841号およびUS6,596,479号)。
標的配列に対するハイブリダイゼーションプローブを作製するために、注目する配列を含むDNAを得る。注目する配列を含むDNAを得る方法は当業者に知られており、限定されるものではないが、組織または細胞からのゲノムDNAの単離、染色体の流動分別、ハイブリダイゼーション、電気的、またはPCRによる染色体のクローン化断片のスクリーニングライブラリが含まれる。
DNA源を変性し、反復配列のアニーリングを選択的に可能にすることによって、一本鎖または二本鎖DNA構造に優先的に結合する任意の薬剤を用いて反復配列をDNA源から除去する。このような薬剤の例には、限定されるものではないが、DNAまたはRNAポリヌクレオチド、酵素、抗体、DNA結合タンパク質、抗体とDNA結合剤との組合せ、ならびに天然または合成の化合物および分子が含まれる。DNA結合剤は、ユニーク配列または反復配列の陽性または陰性クロマトグラフィー選択を可能にする固体担体に、直接または間接的に連結していてよい。一例には、一本鎖または二本鎖DNAに対するビオチン標識抗体を用いた、一本鎖および二本鎖DNAの分離が含まれる。ストレプトアビジンでコーティングした常磁粒子を用いて、所望の集団を分離する。あるいは、一本鎖または二本鎖DNAに優先的に結合するDNA結合剤に対するビオチン標識抗体を同じ様式で用いる。
また、本発明は、反復除去の促進におけるDNA源または相殺DNAの修飾において一本鎖または二本鎖DNAに優先的に作用する任意の酵素を具体化する。非限定的な第1の例は、変性および反復との選択的再アニーリング後にDNAリンカーを二本鎖DNA集団に選択的に連結することである。反復配列を除去するために、このリンカーを磁気(または常磁)粒子に付着した相同的なオリゴヌクレオチドとハイブリダイズさせる。第2の例は、DNA源の変性および選択的再アニーリング後に存在する一本鎖DNAを選択的に環化させるために一本鎖DNA/RNAリガーゼを用いることである。次いで、得られた環を、ローリングサークル増幅によって増幅および濃縮する。
特異的プローブの生成方法に加えて、かつ二本鎖DNAからの一本鎖DNAの分離に基づいて、本発明は、当該技術分野で知られている任意の方法を考慮し、ここで、ユニーク配列からの反復配列の分離が反復配列またはユニーク配列のどちらか中にある程度の検出可能なDNA構造の確立に伴って起こり、この検出可能な構造を用いて一方の集団を他方から分離する。検出可能なDNA構造のいくつかの例には、限定されるものではないが、三重鎖または四重鎖DNA、ヘアピン、パンハンドル、フラップ、Z−DNA、ホリデイジャンクションおよび組換え中に形成された他の構造が含まれる。これらの構造は、注目する配列中に天然に存在するか、または核酸源もしくは相殺核酸のどちらかもしくは両方を修飾することによって誘導し得る。
反復配列をDNA源から除去するもう一つの方法は、断片化して増幅可能なDNAライブラリを、その認識配列が反復DNA配列中に存在することが知られている制限酵素で消化することである。消化されたDNA源をPCRによって再増幅した場合、残りのライブラリはユニーク配列について濃縮され、反復を含む配列が除去される。
反復を除去したプローブを調製するもう一つの方法は、標的DNAを、消化された配列上に異なるオーバーハングを残す2つの制限酵素で消化することである。第1の制限酵素は、好ましくは反復配列内で切断する酵素であり、第2の制限酵素は、反復配列内で切断しない酵素である。消化後、第2の制限酵素によって切断された配列の末端にリンカーを選択的に付着させる。その後、これらのリンカー配列を用いて、反復配列が除去されたライブラリをPCR増幅する。得られた反復を除去したDNAは、組成物も生成も、本発明に組み込まれる。本発明に記載した反復を除去したDNAは、標的配列の特異的結合が所望される任意の種類のハイブリダイゼーションアッセイのプローブとして有用である。このような技術には、限定されるものではないが、ISH、FISH、CGH、スペクトル核型分析、染色体彩色、サザンブロット、ノーザンブロット、およびマイクロアレイが含まれる。ユニーク配列のみを含むハイブリダイゼーションプローブの生成は、本発明の一実施形態である。したがって、競合的結合の必要性が排除され、その結果、反応の特異性の増大、および結合に必要なプローブの量の減少がもたらされる。
二重鎖特異的ヌクレアーゼの使用は、DNAから特異的配列を切断することにおいて有用性を有する。図2は、本実施形態の模式図を示す。所望の配列を含む一本鎖DNAをDNA源から得る。所望の配列の両末端を同定するオリゴヌクレオチドを加え、二重鎖特異的ヌクレアーゼを導入して所望のDNAプローブをDNA源から切断する。サイズ排除によって所望のDNAプローブを分離した後、DNAの第2の鎖を合成し、クローニングして、DNAプローブ源がもたらされる。したがって、二重鎖特異的ヌクレアーゼを用いてDNA配列を特異的領域で切断する。この方法は、PCRによって増幅するには大きすぎる注目する断片をクローニングする場合、および断片が適切な制限酵素部位を欠く場合に最も有用である。その後、これらの断片をハイブリダイゼーションプローブとして用いるか、配列決定するか、または任意の他の目的のために用い得る。図2では、DNAの一方または両方の鎖にアニーリングし、注目する配列に隣接する、2つのオリゴヌクレオチドを設計する。注目する配列を含むDNAを変性し、過剰の隣接オリゴヌクレオチドの存在下で再アニーリングさせる。二重鎖特異的ヌクレアーゼを用いた消化により、オリゴヌクレオチドがアニーリングした部位でDNAが選択的に切断される。残りの一本鎖DNA分子をサイズによって分画して注目する配列を得る。DNAポリメラーゼを用いて注目する配列を二本鎖にし、プラスミド内にクローニングする。これにより、より大きなDNAポリヌクレオチドから注目する配列をクローニングまたはサブクローニングする可能性が作り出される。部位特異的切断の第2の例は、ベクターを選択的に消化することによる、プラスミドベクターからのクローン化断片の回収である。一例では、クローン化DNA断片を含むプラスミドを変性し、クローン化DNAを欠く過剰のプラスミドの存在下で再度アニーリングさせる。二重鎖特異的ヌクレアーゼを加えることによりプラスミド配列が切断され、一本鎖のクローン化DNAを無処置のまま残す。その後、残りの一本鎖DNAを、限定されるものではないが、配列決定またはサブクローニングを含めた当該技術分野で知られている任意の用途に用いる。
UCSCゲノムブラウザソフトウェア(http://genome.ucsc.edu/cgi−bin/hgGateway)を用いたヒトゲノムの電子スクリーニングによる、Her−2遺伝子についてのプローブとして用いるために、BACクローンCTD−2019C10を選択し、クローンはInvitrogen(カリフォルニア州Carlsbad)から得た。BAC DNAはQiagen(カリフォルニア州Valencia)からのLarge Constructキットを用いて単離した。DNA源は、製造者の指示に従って、10ナノグラムの精製BACおよびGenomePlex(登録商標)完全全ゲノム増幅キット(Sigma−Aldrich、ミズーリ州St.Louis)を用いて調製した。2マイクログラムのCot−1DNA、1×二重鎖特異的ヌクレアーゼ緩衝液(Evrogen、ロシア、Moscow)、0.3モーラーのNaCl、および66ナノグラムのDNA源を含む除去混合物を調製した。除去混合物を5分間、95℃で変性し、氷上に10秒間置き、1単位の二重鎖特異的ヌクレアーゼ(Evrogen、ロシア、Moscow)を加えた。試料を65℃で90分間インキュベートした。Genelute PCRクリーンアップキット(Sigma−Aldrich、ミズーリ州St.Louis)を用いて5マイクロリットルの反応を精製し、精製したDNAを50マイクロリットルのアリコートで溶出させた。その後、15マイクロリットルの除去した試料を、全ゲノム再増幅キット(Sigma−Aldrich、ミズーリ州St.Louis)を用いてPCRによって再増幅した。記載のようにPCR反応を精製し、そのA260に基づいて定量した。10ナノグラムの第1の再増幅混合物を第2の再増幅の鋳型として用い、記載のように精製した。この物質を200〜500塩基対の平均分子量まで超音波処理し、エタノール沈殿し、蒸留H2Oに再懸濁させた。Kreatech ULS Platinum Bright Red/Orangeキット(Kreatech、オランダAmsterdam)を用いて生じたDNAを蛍光標識した。比較のために、反復を有するプローブも、除去過程で使用したDNA源から作製した。
蛍光標識したプローブの信号対雑音比は、本発明に従って得た反復を除去したDNAプローブを用いた場合に有意に向上する。この比較のために、当業者に知られている9p21および11q23を標的とするDNAプローブを用いた。これらのシグナルは、シグナルが比較的小さく、識別が困難だということが問題である。本発明に従ってプローブから反復配列を除去し、グアニンのN7位と配位結合を形成する白金基に連結した蛍光レポーター分子を用いて、プローブを蛍光標識した(ULS labeling、Kreatech、Amsterdam)。図4のパネルAおよびBは、それぞれローダミンで標識した9p21およびdGreenで標識した11q23のプローブとハイブリダイズした染色体の拡大物を示す。図中に矢印で示したように、反復を含まないプローブからの明白なシグナルは、反復を含まないプローブから識別することができる。したがって、これらのプローブの存在の可視化は、従来方法により得られたプローブを用いて得られるものより優れている。この可視化の向上により、黒色腫(パネルA、9p21、P16(CDKN2A)および白血病(パネルB、11q23、MLL)のより正確な示差的診断がもたらされる。
免疫細胞化学(ICC)イメージング解析中、細胞は、外部磁石によって適用される磁力によって、カートリッジの光学的に透明な表面に磁気的に保持される(US5,466,574号)。装置の計算した保持力は約10−9ニュートンである。この保持力は、限定されるものではないが、細胞上の強磁性流体粒子の数、磁気粒子の大きさ、および外部磁石によって適用される磁場勾配を含めたいくつかの変数に依存する。細胞をガラス表面に固定するためには、緩衝溶液を除去し、メタノール、アセトン、酢酸、当該技術分野で知られている他の薬剤およびこれらの組合せなどの細胞固定溶液によって置き換えなければならない。解析する細胞を移動または除去しないように、緩衝溶液の吸引は注意深く完了しなければならない。流体を試料チャンバから吸引する際、流体のメニスカスが磁気的に保持された細胞に剪断力を適用する。これらの剪断力は磁気保持力よりも大きい場合がある(計算すると10−9ニュートンを超える)。そのような場合、細胞をカートリッジ内で移動させるか、または緩衝溶液と共にカートリッジから吸引されるように移動させる。流体の剪断力は、カートリッジのガラス部分を渡って移動する速度、吸引プローブとガラス表面との距離、吸引する流体の速度および粘度ならびに他のパラメータの関数である。さらに、吸引後、固定溶液を加える前にガラス表面を乾燥させることは、カートリッジ内の細胞に負の効果を与える可能性がある。加えて、固定溶液を空のカートリッジに加えることは、細胞の分布をさらに乱す。
細胞を上部表面上に固定し、無処置のまま残し、FISHプローブが接近可能にするためには、以下のプロトコルを開発し、自動ベンチトップ装置に実装する:
1.250マイクロリットルの固定液をカートリッジの底部から分注する(カートリッジは立位)。
2.上部から250マイクロリットルを吸引し、廃棄する。
3.250マイクロリットルの新しい固定液をカートリッジの底部から分注することを繰り返す。
4.すべての流体をカートリッジの上部から吸引する。
5.カートリッジに空気を流すことによってカートリッジを乾燥させる。吸引/分注に用いたピペットを空気流動にも用いる。
抗体またはポリヌクレオチドプローブの費用およびそれらを高濃度で用いることが必要であることから、高濃度を用いることによるコストが非常に少量の試薬しか用いないことによって相殺されるように、反応を非常に小さな閉ざされた容量内で実施する(たとえば5マイクロリットル〜25マイクロリットル)。US6,861,259号;第10/988,057号;およびUS7,011,794号;第11/294,012号に記載の試料カートリッジを、チャンバ内での固定後の反応器として用いる。これらのカートリッジでは、細胞を固定するチャンバの実際の容量は320マイクロリットルである。したがって、固定した細胞をin situハイブリダイゼーションで解析する必要があるが、ほとんどのプローブを高濃度の320マイクロリットル加えることは高価かつ非現実的である。
1.カートリッジ内に物体を挿入して容量を縮小する。
2.カートリッジが水平位にあり、細胞の面が下側にある場合に(底部に光学的観察面)、十分に大きな容量であるが、細胞を固定した全表面にわたって320マイクロリットルよりも小さい容量を用いる。
3.小さな容量、および試薬の密度よりも低い密度を有する流体を用いる。低密度の流体は試薬の上方に浮き、試薬が表面全体にわたって均一に拡大することを可能にする。
染色体異数性は遺伝子障害、特に癌に関連している。これらの染色体異常の、特にin situハイブリダイゼーション(ISH)を用いた検出を提供する診断方法が利用可能である。組織または細胞試料におけるISHおよび免疫細胞化学(ICC)の適用はよく確立されているが、単一細胞におけるISHおよびICCの同時解析に診断上有効な方法を確立する明らかな必要性が存在する。本発明の一態様は、個々の細胞におけるこれらの染色体異常の検出を提供し、これは、対費用効果および特異性の高い手段によって形態学的に疑わしい癌細胞を確認することに関する。
7.5mLの血液からのCTCが、CellSearch System(Veridex、LLC)を用いてEpCAM抗原を標的とした免疫磁気濃縮後に、サイトケラチン+、CD45−有核細胞として同定された。CTCはCellTracks(登録商標)Analyzer (Immunicon Corporation)によって同定し、細胞はカートリッジの上部表面に沿って磁気的に保持されている。細胞遺伝学解析には、細胞の最初の位置を維持したまま、カートリッジ中の流体を除去して細胞を固定した。第1、7、8および17染色体に対する蛍光標識したプローブをカートリッジ内に導入し、細胞とハイブリダイズさせた。固定およびハイブリダイゼーション過程により、CTCの同定に用いた蛍光標識が除去される。ハイブリダイゼーション後、カートリッジをCellTracks(登録商標)Analyzerに再度入れ、2回目の解析を行った。その後、1回目の走査で同定されたCTCの蛍光画像を、2回目の走査で得られた4個の染色体標識のそれぞれからの蛍光画像と合わせた。1回目の走査で同定されたそれぞれのCTCについて、第1、7、8および17染色体の数を計数した。CTCを取り囲む白血球中に検出された染色体の数を内部対照として用いた。転移性癌腫に罹患している8名の患者からの7.5mLの血液のうち、1〜7個のCTCを同定した。2個を超えるまたは2個未満のコピー数の第1、7、8または17染色体が、8名の患者全員で検出された。染色体異常の不均一性は、異なる患者のCTC間だけでなく、同一患者のCTC間でも検出された。検査した21個のCTCのうち、77%が染色体異常を示し、大多数が染色体のコピー数の増加を示していた。対照的に、80%を超える検査した白血球で2コピーの染色体が示され、染色体コピー数の増加を示したものは存在しなかった。
結論:CTCの細胞遺伝学組成物は、同定した後に評価することができる。染色体異数性CTCの存在は、患者の状態の結果に関する情報を提供し、臨床成績の予後的指標を提供する。さらに、CTCの遺伝子変化は、現在および将来のがん治療の指標を提供する。
CellSearch System(商標)は、転移性癌腫に罹患している患者の血液中の腫瘍細胞の存在が乏しい生存の見込みに関連していることを実証するために、多施設の先見的研究で用いられている。これらの研究において1サイクルの治療後に循環腫瘍細胞(CTC)の排除に成功しなかったことは、これらの患者が無益な治療を受けていることを強く示唆している。腫瘍に対する治療標的の存在の評価により、適切な治療選択が可能となるはずである。治療の開始前に抗癌標的をCTCで同定する。7.5mLの血液からの細胞が、EpCAM免疫磁気選択後にサイトケラチン(CK)+、CD45−および有核と同定された。疑わしいCTCを同定し、カートリッジの上部表面に局在化させて磁場によって保持した。HER2、IGF−1、Bcl−2およびEGFRのような、既知の治療に関連する治療標的を認識する蛍光標識した抗体をCTCで評価する。次いで、細胞遺伝学解析のためにCTCを保存する。カートリッジ中の流体を除去した後、細胞を固定し、プローブハイブリダイゼーションのために最初の位置を維持する。システムがその最初の位置を知っているので、注目するプローブの存在について細胞を再検査することができる。結果は、第1、7、8および17染色体とのハイブリダイゼーション前および後のCTCおよび白血球を示す。
Claims (12)
- a.相補的な標的配列および反復配列を含むことが知られている二本鎖ポリヌクレオチドを断片へと断片化する工程と;
b.前記断片を一本鎖に変性させる工程と;
c.前記反復配列をCot−1DNAとハイブリダイズさせて二本鎖および一本鎖の混合物を形成する工程と;
d.前記二本鎖を切断する工程と;
e.前記一本鎖を増幅する工程であって、前記一本鎖が前記標的配列に相補的である工程と
を含む、標的配列に相補的な核酸プローブの生成方法。 - 工程(b)で変性させる前に工程(a)の前記断片にPCRプライマーを加える追加の工程がある、請求項1記載の方法。
- 工程(b)の前記断片が、クローン化断片、増幅したゲノム断片、cDNA断片、およびその組合せよりなる群から選択されるポリヌクレオチドを含む、請求項1記載の方法。
- 切断工程を二本鎖DNAに特異的な酵素消化によって行う、請求項1記載の方法。
- 前記酵素消化が陽イオン依存性エンドヌクレアーゼ、Ca、Mg依存性エンドヌクレアーゼ、DNA/RNA非特異的ヌクレアーゼおよびその組合せよりなる群から選択される二本鎖特異的ヌクレアーゼ活性によりもたらされる、請求項4記載の方法。
- 前記陽イオン依存性エンドヌクレアーゼがカムチャッカ・カニからのDNAaseKである、請求項5記載の方法。
- 前記DNA/RNA非特異的ヌクレアーゼがホッカイアカエビ(Pandalus borealis)からの熱不安定性DNAaseである、請求項5記載の方法。
- 工程(e)の増幅した一本鎖を、放射性同位体、酵素、ビオチン、アビジン、ストレプトアビジン、ジゴキシゲニン、発光性薬剤、色素、ハプテン、またはその組合せよりなる群から選択される部分を含む標識に固定する、請求項1記載の方法。
- 前記発光性薬剤が、放射線発光性薬剤、化学発光性薬剤、生物発光性薬剤、光発光性薬剤、およびその組合せよりなる群から選択される、請求項8記載の方法。
- 工程(e)の増幅した一本鎖をフルオロフォア基に固定する、請求項1記載の方法。
- 前記フルオロフォア基を、共有結合リンカー、金属配位結合リンカー、ビオチン誘導体、およびその組合せよりなる群から選択される結合によって固定する、請求項10記載の方法。
- 前記金属配位結合が白金配位結合である、請求項11記載の方法。
