配列番号1に基づくプライマー:

上記プローブのすべてにおいては、次の通りである:F=CY5;I=FAM;P=PO4;U=プロピニルdU;E=5−メチル−dC。
本発明のプライマー、プローブ、方法及びキットは、フラビウィルス属の一定のメンバーの検出のために有用である。特に、前記プライマー、プローブ、方法及びキットは、日本脳炎ウィルス血清グループのメンバーを検出するために有用である。例えば;本明細書に従って検出され得る日本脳炎ウィルス血清グループのメンバーは、日本脳炎ウィルス、西ナイル熱ウィルス、マリーバレー脳炎ウィルス、SLEV及びクンジウィルスを包含するが、但しそれらだけには限定されない。いくつかの場合、いくつかのそれらのウィルスの少なくとも1つの株の完全な配列は、決定されている。それらの配列は、日本脳炎ウィルス血清グループメンバーの核酸配列と本発明のヌクレオチドとの一列整列を提供する、図4に表わされるGenBank受託番号への参照により見出され得る。
本発明のプローブ、方法及びキットはまた、他のフラビウィルス、例えばデング熱ウィルス、モンタナ筋炎白質脳炎ウィルス、モドックウィルス及び黄熱病ウィルス(但し、それらだけには限定されない)からの核酸を検出するためにも使用され得る。日本脳炎ウィルスは、それらの検出できるフラビウィルスの核酸配列と配列番号16との一列整列を提供する、図5に表わされる受託番号への参照により見出され得る。図5におけるGenBank受託番号により同定される個々のフラビウィルスゲノムの核酸配列は、引用により本明細書に組込まれる。
本発明のプライマー及びプローブは、1つよりも多くのウィルス核酸を検出するために反応において組み合わされ得る。例えば、いくつかの場合、多数の上流及び/又は多数の下流プライマーは、異なったウィルス変異体(例えば、検出されず、又は単一のプライマー又はプライマー対により不良に検出される)の検出への使用のために1つの反応混合物において組み合わされる。いくつかの態様においては、多数の上流及び/又は多数の下流プライマーは、1つよりも多くのウィルスを検出するために1つの反応混合物において組み合わされる。
いくつかの場合、西ナイル熱ウィルス及びSLEVの両者の検出のためのプライマーが使用される。いくつかの態様においては、西ナイル熱ウィルス、SLEV及びデング熱ウィルスの検出のためのプライマーが使用される。いくつかの態様においては、西ナイル熱ウィルス、SLEV及び黄熱病ウィルスの検出のためのプライマーが使用される。いくつかの態様のいては、西ナイル熱ウィルス、SLEV、黄熱病ウィルス及びデング熱ウィルスの検出のためのプライマーが使用される。いくつかの場合、多重反応はさらに、本明細書に記載されるように、少なくとも1つのプローブを含んで成る。
ある観点においては、本発明は、一定のフラビウィルスの核酸を検出するための核酸プライマー及びプローブの使用方法を提供する。他の観点においては、本発明は、サンプルにおける一定のフラビウィルスの核酸を増幅するためへの核酸プライマー及びプローブの使用方法を提供する。当業者において知られている核酸を検出するために核酸プライマー及びプローブを用いるためのいずれかの方法が、上記のように、検出できるフラビウィルスの核酸を検出するために使用され得る。
本発明のある観点においては、前記方法は、日本脳炎ウィルス血清グループのメンバーの核酸を、プライマー及びプローブにより検出することを含んで成る。それらの方法は一般的に、日本脳炎ウィルス血清グループのメンバーの核酸にハイブリダイズされるプライマーと、5’ヌクレアーゼ活性を有する酵素とを接触することを含んで成る。次に、5’ヌクレアーゼ活性を有する酵素は、5’ヌクレアーゼ反応において日本脳炎ウィルス血清グループのメンバーの核酸にハイブリダイズされるプローブを断片化する。プローブは、そのプローブの断片化の検出を可能にする検出できる成分によりラベルされ得る。そのような方法は、引用により本明細書に組込まれるアメリカ特許第6,214, 979号, 第5,804, 375号, 第5,487, 972号及び 第5,210, 015号に記載されているそれらの方法に基づかれている。
高モル過剰のプライマーに対するプローブの温度がまた、プライマーの前、プローブの結合を選択的に好むよう選択され得る。そのようなプローブ濃度は典型的には、一般的に0.5−5×10-7Mである、それぞれのプライマー濃度よりも約2〜20倍高い範囲で存在する。
上記5’ヌクレアーゼ反応の他に、本発明はさらに、下記のような、日本脳炎ウィルス血清グループのメンバーの核酸を検出するために使用され得る他の方法を提供する。
上記日本脳炎ウィルス血清グループのメンバーの核酸を検出するためのアッセイの他に、本発明はさらに、日本脳炎ウィルス血清グループのメンバーの核酸及び一定の他のフラビウィルスを検出するための方法を提供する。それらの方法に従って検出され得るフラビウィルスは、上記セクション3.4に記載される。
もう1つの観点においては、本発明は、日本脳炎ウィルス血清グループのメンバーの核酸及び/又は一定の他のフラビウィルスを検出するために使用されるキットを提供する。本発明のキットにより検出され得る日本脳炎ウィルス血清グループのメンバーは、上記セクション3.3に記載されており、そして本発明のキットにより検出され得る他のフラビウィルスの核酸は、上記セクション3.4に記載されている。
他の態様においては、キットは、配列番号56、57、58、59、60、61、62又は63から選択された少なくとも1つの上流及び/又は1つの下流プライマーを含んで成る。
いくつかの上記態様においては、キットはまた、本明細書に記載されるように、配列番号16又はその相補体の核酸にハイブリダイズする核酸プローブを含んで成る。
a)サンプルと、配列番号16又はその相補体の核酸にハイブリダイズする、検出できるようラベルされた核酸プローブ、配列番号1又はその相補体の核酸にハイブリダイズするプライマー、及び5’→3’エキソヌクレアーゼ活性を有する鋳型−依存性核酸ポリメラーゼとを、前記鋳型−依存性核酸ポリメラーゼによる、前記検出できるようラベルされた核酸プローブの断片化を可能にする条件下で接触せしめ;そして
b)前記検出できるようラベルされた核酸プローブの断片化を検出し、ここで前記断片化が日本脳炎ウィルス血清グループのメンバーの核酸の存在を示すことを含んで成る。
a)配列番号1又はその相補体の核酸にハイブリダイズする第1の核酸プライマー;
b)配列番号9又はその相補体の核酸にハイブリダイズする第2の核酸プライマー;及び
本発明のもう1つの対象は、配列番号1又はその相補体の核酸にハイブリダイズする核酸プライマー及び緩衝液を含んで成る、日本脳炎ウィルス血清グループのメンバーを検出するための組成物である。好ましいプライマー及びプローブは上記に記載される通りである。
a)前記サンプルと、配列番号16にハイブリダイズする核酸プローブとを接触せしめ;そして
b)日本脳炎ウィルス血清グループのメンバー又はデング熱ウィルス、黄熱病ウィルス、モドックウィルス又はモンタナ筋炎白質脳炎ウィルスの核酸への前記核酸プローブのハイブリダイゼーションを検出し、それにより、日本脳炎ウィルス血清グループのメンバー又はデング熱ウィルス、黄熱病ウィルス、モドックウィルス又はモンタナ筋炎白質脳炎ウィルスの核酸の存在を検出することを含んで成る。
a)前記日本脳炎ウィルス血清グループのメンバーの核酸を、配列番号16にハイブリダイズする核酸グローブ、及び5’→3’エキソヌクレアーゼ活性を有する鋳型−依存性DNAポリメラーゼの存在下で増幅し;そして
b)前記プローブの断片化を検出し、それにより、前記日本脳炎ウィルス血清のグループのメンバーの核酸の存在を検出することを含んで成る。
a)サンプルと、固体支持体に共有結合される、配列番号1、9、16又は29のいずれかにハイブリダイズする核酸プライマー又はプローブとを、日本脳炎ウィルス血清グループのメンバーの核酸による前記核酸プライマー又はプローブのハイブリダイゼーションを可能にする条件下で、接触せしめ;
b)前記固体支持体に共有結合される同じプライマー又はプローブではない、配列番号1、9、16又は29のいずれかにハイブリダイズする、検出できるようラベルされたプライマー又はプローブと接触せしめ;そして
c)前記日本脳炎ウィルス血清グループのメンバーの核酸への前記検出できるようラベルされたプライマー又はプローブのハイブリダイゼーションを検出することにより、日本脳炎ウィルス血清グループのメンバーの核酸を検出することを含んで成る。
a)日本脳炎ウィルス血清グループのメンバーを検出するために、サンプルと、配列番号16又はその相補体にハイブリダイズする、蛍光ラベルされた核酸プローブ、及び5’→3’エキソヌクレアーゼ活性を有する鋳型−依存性核酸ポリメラーゼとを接触せしめ;
b)前記蛍光ラベルされた核酸プローブの断片化の量を、5’→3’エキソヌクレアーゼ活性を有する鋳型−依存性核酸ポリメラーゼにより検出し、ここで前記蛍光ラベルされたプローブの断片化の量がサンプルに依存する日本脳炎血清グループのメンバーの核酸の量に比例し;そして
c)対照反応における蛍光ラベルされたプローブにより放される蛍光の量に、蛍光ラベルされたプローブにより放される蛍光の量を比較することにより、蛍光ラベルされたプローブの断片化の量を決定することを含んで成る。
a)日本脳炎ウィルス血清グループのメンバーの核酸を増幅し;
b)前記日本脳炎ウィルス血清グループのメンバーの増幅された核酸に、配列番号16にハイブリダイズする、検出できるようラベルされたプローブをハイブリダイズし;そして
c)前記検出できるラベルされたプローブを検出し、それにより、日本脳炎血清グループのメンバーの核酸を検出することを含んで成る。
本発明のもう1つの対象は、配列番号29、30、31、32、33、34、35、36、37、38、39及び40を含んで成るポリヌクレオチドを含んで成るベクターである。
配列番号29又はその相補体、配列番号30又はその相補体、配列番号31又はその相補体、配列番号32又はその相補体、配列番号33又はその相補体、配列番号34又はその相補体、配列番号35又はその相補体、配列番号36又はその相補体、配列番号37又はその相補体、配列番号38又はその相補体、配列番号39又はその相補体、又は配列番号40又はその相補体にハイブリダイズするヌクレオチド配列を含んで成る少なくとも1つのオリゴヌクレオチドにより、セントルイス脳炎ウィルスの核酸を、前記オリゴヌクレオチドからのヌクレオチド配列の少なくとも一部の増幅の開始を可能にする条件下で増幅し;そして
本発明のもう1つの対象は、配列番号56、57、58、59、60、61、62及び63から成る群から選択された配列を含んで成るオリゴヌクレオチドである。好ましいオリゴヌクレオチドは、配列番号56、57、58、59、60、61、62及び63から成る群から選択される。
本発明のもう1つの対象は、配列番号41、42、43、44、45、46、47、48、49、50、51、52、53、54及び55から成る群から選択された配列を含んで成るオリゴヌクレオチドである。好ましくは、オリゴヌクレオチドは、配列番号41、42、43、44、45、46、47、48、49、50、51、52、53、54及び55から成る群から選択される。
本発明のもう1つの対象は、そのようなオリゴヌクレオチドを含んで成る反応混合物である。好ましくは、オリゴヌクレオチドは検出できるラベルを含んで成る。
ウィルス感染された細胞培養上清液の溶解物を、Dr. R. Lanciotti of the Centers for Disease Control and Preventionから得た。核酸を、QIAamp Viral RNA Mini Kit (Qiagen Inc. , Valencia, CA)からの試薬を用いて、その製造業者の説明書に従って、前記溶解物から精製した。精製された核酸の一連の10倍稀釈溶液(10-2〜10-7)を製造した。
Claims (14)
- 日本脳炎ウィルス血清グループのメンバーを検出するためのキットであって、
(a)配列番号:8の配列を含んでなる第1オリゴヌクレオチド;
(b)配列番号:9の核酸に特異的にハイブリダイズする第2オリゴヌクレオチド;及び
(c)配列番号:16の核酸又はその相補体に特異的にハイブリダイズする、検出可能にラベルされた第3オリゴヌクレオチド、
を含んで成るキット。 - 配列番号8の位置24における残基が、N6−アルキル−デオキシアデノシンである、請求項1に記載のキット。
- 前記検出可能にラベルされた第3オリゴヌクレオチドが、配列番号:28の少なくとも20個の連続するヌクレオチド又はその相補体を含んでなる、請求項1又は2に記載のキット。
- 前記検出可能にラベルされた第3オリゴヌクレオチドが、蛍光成分を含んでなる、請求項1〜3のいずれか1項に記載のキット。
- 前記検出可能にラベルされた第3オリゴヌクレオチドが、消光剤を更に含んでなる、請求項4に記載のキット。
- 熱安定性DNAポリメラーゼを更に含んでなる、請求項1〜5のいずれか1項に記載のキット。
- 前記熱安定性DNAポリメラーゼが、カルボキシドサーマス・ヒドロゲンホルマンスDNAポリメラーゼ、サーモシフォ・アフリカナスDNAポリメラーゼ、バチルス・パアリダスDNAポリメラーゼ、サーマス種Z05 DNAポリメラーゼ、サーマス・アクアチカスDNAポリメラーゼ、サーマス・サーモフィラスDNAポリメラーゼ、サーマトガ・マリチマDNAポリメラーゼ、サーマトガ・ネアパリタナDNAポリメラーゼ及びサーマス種17 DNAポリメラーゼから成る群から選択される、請求項6に記載のキット。
- 日本脳炎ウィルス血清グループのメンバーを検出するための説明書を更に含んでなる、請求項1〜7のいずれか1項に記載のキット。
- 前記第2オリゴヌクレオチドが、配列番号:15の配列を含んでなる、請求項1〜8のいずれか1項に記載のキット。
- 配列番号:15の位置23における残基が、N6−アルキル−デオキシアデノシンである、請求項9に記載のキット。
- 前記第2オリゴヌクレオチドが、配列番号:74の配列を含んでなる、請求項9に記載のキット。
- 日本脳炎ウィルス血清グループのメンバーの核酸を検出するための方法であって、
(1)サンプルを、配列番号:8の配列を含んでなる第1オリゴヌクレオチド、及び配列番号:9の核酸に特異的にハイブリダイズする第2オリゴヌクレオチドと接触せしめ、ここで、当該第1オリゴヌクレオチド又は第2オリゴヌクレオチドは、日本脳炎ウィルス血清グループのメンバーの核酸が前記オリゴヌクレオチドにハイブリダイズすることを可能にする条件下に固体支持体に共有結合されており;
(2)日本脳炎ウィルス血清グループのメンバーの核酸を増幅し;
(3)配列番号:16の核酸又はその相補体に特異的にハイブリダイズする、検出可能にラベルされた第3オリゴヌクレオチドと前記固体支持体とを接触せしめ;そして
(4)日本脳炎ウィルス血清グループのメンバーの核酸への、前記検出可能にラベルされた第3オリゴヌクレオチドのハイブリダイゼーションを検出することにより、日本脳炎ウィルス血清グループのメンバーの核酸を検出する;
ことを含んでなる方法。 - 日本脳炎ウィルス血清グループのメンバーの核酸を検出するための方法であって、
(1)サンプルを、配列番号:8の配列を含んでなるオリゴヌクレオチド又は配列番号:9の核酸に特異的にハイブリダイズするオリゴヌクレオチドと接触せしめ、ここで、当該オリゴヌクレオチドは、日本脳炎ウィルス血清グループのメンバーの核酸が前記オリゴヌクレオチドにハイブリダイズすることを可能にする条件下に固体支持体に共有結合されており;
(2)配列番号:16の核酸又はその相補体に特異的にハイブリダイズする、検出可能にラベルされた第3オリゴヌクレオチドと前記固体支持体とを接触せしめ;そして
(3)日本脳炎ウィルス血清グループのメンバーの核酸への、前記検出可能にラベルされた第3オリゴヌクレオチドのハイブリダイゼーションを検出することにより、日本脳炎ウィルス血清グループのメンバーの核酸を検出する;
ことを含んでなる方法。 - 日本脳炎ウィルス血清グループのメンバーの核酸を検出するための方法であって、
(1)サンプルと、配列番号:16の核酸又はその相補体に特異的にハイブリダイズする、検出可能にラベルされた核酸プローブ、配列番号:8の配列を含んでなる第1オリゴヌクレオチド及び配列番号:9の核酸に特異的にハイブリダイズする第2オリゴヌクレオチド、並びに5'−3'エキソヌクレアーゼ活性を有する鋳型依存性核酸ポリメラーゼとを、当該鋳型依存性核酸ポリメラーゼが前記検出可能にラベルされた核酸プローブを断片化することを可能にする条件下で接触せしめ;そして
(2)前記検出可能にラベルされた核酸プローブの断片化を検出し、ここで当該検出可能にラベルされた核酸プローブの断片化が日本脳炎ウィルス血清グループのメンバーの核酸の存在を示す;
ことを含んでなる方法。
