Description
本発明は、密接に関連があるが異なる核酸の存在下においても、忠実かつ正確に試料中の特異的標的核酸配列を結合、検出、および検出を増幅するために用いる方法および構成を提供する。結合は、プローブ核酸と標的核酸配列とのハイブリダイゼーションにより形成される標的結合領域に特異的に結合する標的結合集合体の中に、シャペロニングと特異的分子集合体を含んでもよい。増幅は、プローブ核酸、標的核酸、またはその他のブースター核酸と、ブースター核酸とのハイブリダイゼーションにより形成されたブースター結合領域に特異的に結合するブースター結合アセンブリの中に、シャペロニングおよび/または特異的分子集合体を含んでもよい。方法、およびヘアピン核酸を含む構成もまた、この増幅で用いられる特異的または非特異的に伸長したブースター核酸のサイズおよびブースター結合集合体の制御を可能にするために提供される。検出には、プローブ核酸、標的結合集合体、ブースター核酸、ブースター結合集合体、またはヘアピン核酸に関連した放射性、光-もしくは蛍光-放出、酵素的またはその他の検出可能もしくはシグナル産生分子を含む、1つ以上の検出可能標識を提供することが含まれる。方法は、プローブ核酸ならびにその断片および/または有機体に独自のTBAを作成するために、TBA組成結合部位を有する有機体からの核酸断片の単離のために示されている。標的結合集合体の治療的および予防的利用法ならびにそのように使用するための構成についても提供する。
特異的配列を含有する核酸、以後標的核酸(TNA)と呼ぶ、を試料中に検出するのに重要な状況は、ますます増加している。最小のプロセシング工程数で、最も単純な組成で、および他の同類ではあるが異なる核酸、以後同類核酸(CNAs)と呼ぶ、を除外しつつTNAを検出できることが望ましい。増幅またはその他の検出後プロセシングの必要もなく、検出試料中に全てのCNAsを残らず除外しつつ、特異的TNAを検出できることが望ましい。
さらに、生成率の低い特定のTNA-PNAのハイブリダイゼーションのシグナルを増幅できることが望ましいだろう。この目的に関して、標識、以後ブースター核酸(BNA)と呼ぶ、の多数のコピーをTNA-PNA上に重合化する方法が望ましい。
特異的標的核酸(TNA)配列とのハイブリダイズにより標的結合集合体(TBA)と結合可能となるプローブ核酸(PNA)を用いてTNAを検出する方法を開示する。各TBAは、PNA-TNAハイブリッド対の少なくとも1つの特異的領域、すなわち標的結合領域(TBR)に結合する。TBAは1つ以上の分子、すなわち特異的および配列または構造依存的に、TBR配列と結合しうる1つ以上の分子から成る;TBAは1つ以上の「PILOTS」または「非対称配列」と呼ばれる試験的配列から成ってもよく、これはTBAのヌクレオチド結合成分を特異的結晶構造へと集めて拘束する。PILOTSは、特異的核酸領域単位、または特異的核酸認識単位を既定の様式でTBAに取り付けるその他の試験的単位を集めるように作用する。TBAも同様に、TBAを固定または配置する1つ以上の分子を含んでもよい。独自の明確な特徴を有する新規TBAは、TBAを診断のツールばかりでなく、予防的または治療的化合物として驚くほど有用なものにするが、これも開示する。診断および法医学試験キットの成分としてのそれらの利用、および予防または治療剤としての新規TBAの利用を含めたPNA、TBR、TBA、およびTBA PILOTSを利用する方法および構成を開示する。

標的結合集合体(TBA)、ブースター結合集合体(BBA)、DNA結合蛋白、核酸結合蛋白またはRNA結合蛋白などの用語について言及する場合、目的は、それらが由来する結合分子の範疇の特異性に関わらず、DNAまたはRNA標的核酸配列(TNA)に結合する分子を含む構成であることは、後に述べる開示からも理解されるはずである。したがって、例えば、ヒト免疫不全ウイルス配列に結合するよう適合させたTBAは、DNA配列に典型的に結合するNF kB転写因子に対して最も類似している可能性がある。
本発明は、特異的核酸結合蛋白を取り込む標的結合集合体(TBA)を用いることによって、サンプル中の標的核酸(TNA)を特異的に同定する方法を提供する。所定のTNA配列に対して特異的なプローブ核酸(PNA)、およびハイブリッドTNA-PNA配列の形成に基づいて形成される二重標識結合領域(TBR)に特異的なTBAを用いることによって、安定なTBA-TNA-PNA複合体が形成される。TBAによって認識されるTBRの形成に特異的に寄与する配列に加えて、PNA中の特異的増幅可能配列をさらに提供することによって、PNAのTNAに対する結合が検出され、検出が増幅される。この目的に関して、ポリメラーゼ連鎖反応、または各分枝が検出可能な標識を含有する分枝鎖DNAの利用を含む多くの核酸増幅システムのいずれを用いてもよい。特に、PNAの増幅可能部分がその上にブースター核酸(BNA)を重合しうる配列を含有する新規増幅法を本明細書に記述する。各BNA-PNAハイブリッドの形成に基づき、ブースター結合集合体(BBA)が特異的に結合するブースター結合領域(BBR)が形成される。検出可能に標識されていれば、BBAまたはBNAは、最初のTNA-PNA結合事象の基本的に無制限の増幅を提供する。

(a) BBAは目的のBBRに対して非常に特異的な様式でBBRに結合しなければならない。すなわち、BBAは、PNA-BNAハイブリッド中に存在するBBRと、BNA-CNAハイブリッドまたはその他のCNAs中の同様の二本鎖配列とを識別しなければならない。したがって、たとえ1箇所の塩基の不適正または塩基の不適正を有するもしくは有さない構造的違いが、PNA-BNAnまたはPNA-BNAn-HNAハイブリッドの産生時に起こる場合でも、TBA-TNA-PNA-BNAn複合体の洗浄時に、BBAがCNA配列と置換されるが、BBR配列は置換されないように、BBAは十分低い親和性によってハイブリッドと結合しなければならない。
(b) BBAはBBR(s)に強力に結合しなければならない。10−5〜約10−9の範囲以上の結合親和性が一般的に十分と見なされる。
DNAサンプルを、無作為開裂、または特異的制限エンドヌクレアーゼ処理のいずれかによって断片化する。次にサンプル中のDNAを2等分し、最初の部分試料に特異的TNAを加え、2番目の部分試料には加えない。次に、第一および第二部分試料をアクリルアミドゲルまたはアガロース寒天上で電気泳動し、電気泳動前に、臭化エチジウム、または放射標識によって、DNAバンドのパターンを肉眼で検知できるようにし、2つの部分試料を比較する。TBAが特異的な結合部位を有するDNA断片は、電気泳動培地中の移動度が遅れる。適当なTBAを用いることによって、いかなる数のDNAまたはその他の核酸配列もこの様式でたどってもよい。
上述のEMSAの改変において、断片化TNAをPNAとハイブリダイズして、一次元的に分画する。次に分画したDNAを適当なTBAと反応させ、DNA断片の移動度の変化を記す。上述のように、BBAを加えれば移動の遅れを増強することが可能である。(例えば、Vijgおよび本発明を応用しうる二次元核酸電気泳動の既知の技術に関して該発明に引用された参考文献参照)。
先の記述および後に続く実施例を考慮して、本開示により本発明に関する以下のような様々な態様が可能となることを当業者は認識するだろう:
(a) ハイブリダイズ条件下で、標的核酸(TNA)中に存在する1/2 TBRとハイブリッドTBRを形成できる一本鎖配列、1/2 TBR;
(b) ハイブリダイズ条件下でブースター核酸(BNA)中に存在する1/2 BBRとハイブリッドBBRを形成できる、0個、1個以上、および好ましくは1〜10個の一本鎖配列、1/2 BBR;ならびに
(c) 付属の支持体および/またはインジケータを有さない、または付属の支持体もしくはビーズ、ポリマー、および表面への接着、および/またはインジケータなどのその他の配置手段を有するOSA;
ここで、該TBRはTBAに対して高親和性で結合可能であり、該TBAは、対形成TBRと不対ヌクレオチドを有するTBRとを識別可能な物質であり、さらに、該BBRは高親和性でBBAに対して結合可能であり、該BBAは、対形成BBRと不対ヌクレオチドを有するBBRとを識別可能な物質である。本態様には、HIV LTR、およびその一部を先に記したその他の病原体におけるその他の核酸結合蛋白認識部位などの核酸結合蛋白認識部位であるTBRが含まれる。本発明の態様のPNAは、病原体のゲノム中に存在する核酸結合蛋白認識部位であるTBR、もしくはヒトゲノムまたは発酵過程での汚染物質中の発病条件に関連する結合部位であるTBRを産生しうる。
(a) すでにPNAにハイブリダイズしたPNAまたはその他のBNA中の1/2 BBR配列に相補的な配列、およびハイブリダイズ条件下で、PNAとハイブリッドBBRを形成可能な配列を有する1/2 BBR;
(b) 付属支持体またはビーズ、ポリマー、および表面への接着および/またはインジケータを含むがこれに限定されないその他の配置手段を有するOSA;ならびに
(c) 加えたBNAとのハイブリダイゼーションのための別のハイブリダイズ部位、1/2 BBR;、

(c) ブースター結合領域、1/2 BBRを含有するブースター核酸、BNAを、BNA中の1/2 BBRがPNA中に存在する1/2 BBR配列とハイブリダイズさせるように工程(b)で形成された複合体に加え、またはTBA-TNA-PNA-(BNA)n複合体が形成されるようにすでにPNAに結合したBNA中に存在する1/2 BBRに加える。
(d) 1/2 BBR配列を含有するヘアピン核酸、HNAを、HNA中に存在する1/2 BBR配列が工程(c)の複合体のBNAに存在する利用可能ないかなる1/2 BBR配列ともハイブリダイズするように、工程(c)で形成された複合体に加え、これによってTBA-TNA-PNA-(BNA)n上へのBNAの伸長をキャッピングして、TBA-TNA-PNA-(BNA)n-HNA複合体を形成する;
(e) インジケータ部分に結合したブースター結合集合体、BBAを、工程(d)で形成されたTBA-TNA-PNA-(BNA)n複合体に加え、TBA-TNA-PNA-(BNA)n-HNA複合体を形成する;および
(f) 工程(e)のTBA-TNA-PNA-(BNA-BBA)n-HNA複合体中のTBA、PNA、BNA、BBAsまたはHNAに結合したインジケータ部分によって産生したシグナルを検出する;
ここで:
TNAには以下が含まれる:
(i) 特定のサンプル中でその有無を確認する1つ以上の特異的1/2 TBR核酸配列;

本発明方法では、特定の該関係核酸配列に相補的な配列に加えて、プローブ核酸はまた、ブースター核酸が結合して、標識ブースター結合集合体が結合して、プローブ核酸の関係標的核酸配列への結合を示し、増幅するシグナルを提供するブースター結合部位を形成する別の配列を有してもよい。
プローブ核酸、PNAは当技術分野に周知の方法によって調製してもよい。このように、明確な配列を有する一本鎖ポリヌクレオチドPNAは、メリフィールド(Merrifield)による固相化学合成を通じて調製してもよい。PNAは、アプライド・バイオシステムズ、ABI、またはその他の製造元によって生産または販売されている残基および機器などの、市販の利用できる技術を用いた自動合成によって調製してもよい。または、既知の組換えDNA法によって、例えば、大腸菌(E.Coli)内で複製可能なベクターに二本鎖PNAをクローニングすることによって、特定のPNA配列をインビボで合成し、大量の二本鎖PNAを調製してもよい。PNA配列の側面に位置する制限断片によるベクターの消化によって、1モルのベクターに関して数モルのPNAが遊離するように、PNAの多量体をベクターに発生させてもよい。合成または組換え産生の後、PNAを、ゲル電気泳動、または高速液体クロマトグラフィー(HPLC)などの当技術分野で周知の方法によって精製する。PNAが二本鎖として産生される場合には、標的核酸配列の検出のためにハイブリダイゼーションアッセイで使用する前に、PNAの鎖を加熱または当技術分野で既知の他の方法によって分離する。
PNAの調製および標識に関する実施例1に記述の方法と同様に、BNAは、当技術分野に既知の方法によって調製および標識される。参照として本明細書に組み入れられる米国特許第4,556,643号に記載のように(詳細は実施例1参照)、特定の核酸結合配列をコードする核酸配列は、複製可能なベクターに組み入れて発現させることにより大量生産してもよい。さらに、その開示と同様に、1/2 TBRおよび1/2 BBR配列は、この様式で共に直鎖状に産生してもよいが、本発明によれば、1/2 TBR配列自身が核酸結合成分認識部位を形成し、1/2 BBRは、核酸結合成分認識部位を形成しながら、同時に、PNAに結合したTNA上へのBNAの重合を提供することによって、TNA中の相補的配列に対する1/2 TBRの結合に基づいて産生されるシグナルの増幅手段をも提供するという点が異なる。これを可能にするため、バクテリオファージλ左オペレータをコードする配列番号:35などの配列は、PNAとのハイブリダイゼーションに基づいてBNAの一端または両端上に突出配列が作成されるように、追加配列を有する。
本発明のHNAは、PNAおよびBNAに関して実施例1および2に記述したように、ポリヌクレオチド産生に関して当技術分野に既知の方法によって産生される。しかし、HNAの産生では、HNA配列は特に、HNAの実質的な部分が自己相補的パリンドロームを形成し、実施例2に記載のBNAの増殖しつつある鎖における一本鎖配列とハイブリダイズ可能な十分な塩基を一本鎖形態中に同時に残しながら、ヘアピンを形成するように設計されている。
本発明にしたがい、用いられるTBAおよびBBAには、TBRおよびPNA、TNA、ならびにBNAのハイブリダイゼーションによって形成されるBBRに特異的に結合可能ないかなる物質も含まれる。DNA結合蛋白の利用は、そのような物質の1例となる。
PNA、すなわち配列番号:40のPNA1、および配列番号:45のPNA2は、試験サンプル中のTNA濃度に対して10倍以上を用いる。この実施例に関して、単離された二本鎖HIV LTR、ここで、一本の鎖は図7に示す配列番号:37の配列を有し、もう一本の鎖は図7に示す配列と相補的であるが、この二本鎖HIV LTRをTNAとして用いる。単離された二本鎖CNAもこの実施例で用いられ、その一本は配列番号:37と同じ配列を有するが、例外は、図7に示す最初のNF-kB結合部位では、結合部位の中央部、すなわち図7の位置1で、「T」の代わりに「A」があるために、その位置で相補鎖は配列番号:40のPNAと不適正になっている、という点である。
前述のアッセイの結果として、TNA含有サンプルはバックグラウンドより大きいシグナルを有するが、対照およびCNA含有サンプルのシグナルはいずれも低い。
A. キットの内容:
1. マイクロタイタープレート。
2. 組換えで産生されたNF-kBの1mg/mLトリス緩衝生理食塩類溶液。
3. 一本鎖HIV PNAを含有するチューブ(2つのNF-kB 1/2結合部位をコードする予め混合したオリゴヌクレオチド、すなわち配列番号:7および8の混合物)
4. 配列番号:1の一本鎖ヒトゲノムPNAを含有するチューブ。
5. ヌクレアーゼチューブ(Pst1)。
6. プロテアーゼチューブ。
7. 予め重合したBNA's、すなわちHNAでキャッピングされているが、PNA-TNAハイブリッドに対する結合に利用可能な遊離の1/2 BBRを有するバクテリオファージλORを100反復単位含有するチューブ。
8. ホースラディッシュ・ペルオキシダーゼ(hrp)共役croのチューブ。
9. hrp着色基質のチューブ
10. トリス緩衝塩類溶液、100 ml。
11. 槍状刀
12. それぞれが蒸留水250μLを含有する反応チューブA、B、C。
13. 医用スポイト。
(a) 組換えで産生したNF-kB(項目2)溶液の1 mg/mlトリス緩衝塩類溶液中、4℃で一晩、振とうさせながら、マイクロタイタープレート(項目1)をコーティングする。
(b) 槍状刀で指を刺して、被験者の血液3滴を得て(試薬11)、血液1滴づつを反応チューブA、B、およびCのそれぞれに分配する(試薬12)。
(c) 各チューブにプロテアーゼ溶液1滴(試薬6)を医用スポイト(項目12)で分配し、チューブを攪拌して5分放置する。
(d) 医用スポイトを用いてヌクレアーゼ(項目5)1滴をチューブA〜Cに加えて、10分放置する。
(e) 項目3の1滴をチューブA(試験サンプル)に加える;項目4の1滴をチューブB(陽性対照)に加え;および塩類溶液1滴(項目12)を陰性対照としてチューブCに加える。チューブを温水中で50℃に加熱し、1時間かけて室温まで冷却する。
(f) 工程(d)でハイブリダイゼーションを起こしている間に、工程(a)から過剰量の蛋白を表面およびマイクロタイタープレートから除去し、プレートをトリス緩衝塩類溶液(チューブ10)ですすぐ。
(g) 工程(e)からのチューブA〜Cの内容物をマイクロタイタープレートの3つのウェルに移し、振とうさせながら1時間放置する。
(h) チューブA〜Cの内容物を含有するマイクロタイタープレートウェルをトリス緩衝塩類溶液ですすぎ、空にする。
(i) 項目7の1滴を各ウェルに加え、プレートに結合したいかなる1/2 BBRとも1時間以上ハイブリダイズさせ、トリス緩衝塩類溶液で3回すすぐ。
(j) 項目8の1滴を各ウェルに加え、croをいかなる結合BNA'sとも10分間結合させ、その後トリス緩衝塩類溶液1 mlで5回洗浄する。
(k) hrp基質1滴を各ウェルに加え、着色反応を起こさせる。
ウェルAおよびBがいずれも着色を示し、ウェルCが示していなければ、試験は有効で、被験者はHIVに感染している。ウェルAのみが着色を示す場合、またはウェルCが着色反応を示す場合、試験が誤って実施されており、無効である。ウェルAおよびCが着色を示さず、ウェルBが示す場合、試験は有効で、患者はHIVに感染していない。
本発明によって用いられる新規TBAは以下のように調製する:
(a) NF-kB/NF-kB(HIV-検出I)。配列番号:63〜71のいずれか1つをコードする核酸または同類NF-kB DNA結合蛋白を、NF-kB DNA認識配列がcro配列のアミノ末端またはカルボキシ末端でコードされるように、croなどの集合体配列をコードするヌクレオチド配列にフレーム内で融合する。選択的に、リンカー配列をNF-kB配列とcro配列との間に提供する。その他のcro末端で、配列番号:72などの核配置シグナル配列を選択的に提供する。さらに、NF-kB認識配列によって融合されないcro末端で非対称配列を選択的に提供する。完全なTBAの例を以下に示す。
実施例5に記載のアッセイと同様の様式で、実施例6によって調製した二本鎖NF-kB-SP1結合蛋白を用いて、より厳密なアッセイが得られる。したがって、プローブ間の距離を短くしそれによってTNA中のDNAの柔軟性を低下させるために、図7に示す実施例5で用いるプローブを長くしてもよい。
非対称配列の適切な使用によって、特定のDNA認識単位の二量体、三量体、四量体、五量体、または六量体のTBAが産生される。この様式では、六量体TBAは、二量体形成を可能にする非対称配列を用いて最初のNF-kB p50二量体TBAを作成することによって産生される。さらに、非対称配列はp50二量体とSP1-SP1二量体との四量体形成を可能にする。最後に、非対称配列を加えれば、核配置配列を示す二量体が六量体形成を指向する。これは、例えば、本質的に六量体を形成するインスリンからの非対称配列を組み入れることによって達成される。この六量体形成は、配列番号:85(A)および86(B)、87(A)および88(B)、89(A)および90(B)、ならびに91(A)および92(B)の配列によって指向される(図13および14参照)。

実施例6とほぼ同じ方法において、実施例9によって産生される「HIV-ロック」をTBA、試薬2として用いても同様の結果が得られる。
献血サンプルのHIV汚染の有無を検査する場合のように、検査すべき血液量が限られている場合は、チューブA〜Cの各々に、約5 mlの血液を卓上遠心機で遠心することを除いて、実施例6と同様の検査を実施する。その他の試薬は、サンプル中に存在する大量のTNAを取り扱う必要に応じて量を増やす。
実施例9によって産生される「HIV-ロック」は、1 mg/ml溶液としてリポソーム中に製剤化し、検査を行ってHIV感染が確認された被験者にこれを静脈内注射する。投与量約0.1 mg〜100 mgの「HIV-ロック」/kg体質量を、24時間かけて注入し、患者の血清中のHIV p24濃度をモニターする。治療は、血清中のp24の上昇が起こった場合などの必要に応じた回数を繰り返す。
HIV LTR結合TBAをコードする構成物を感染患者に輸送するために、組換えレトロウイルスまたは同類のベクターを用いる。ベクターは、croなどのシャペロンをコードし、およびp50の結合部分に対してDNAをシークエンスする。その上にSP1 TBAが折り畳まれるシャペロンも、同じベクターによってコードされる。p50-TBAとSP1-TBAが単一のHIV感染細胞中にインビボで共に発現される際に、p50のDNA結合部分と内在性p50またはp65一量体との間のいかなる会合も同時に阻害する一方、これらのTBA間の会合が直ちに生じるように、非対称配列を提供する。NLS配列もまた、二量体形成時にTBAが直ちに細胞核へと移動し、組み込みHIV配列に特異的に結合し、このようにその遺伝子座からのいかなる転写も阻害するように、TBA中に提供する。
ヒト乳頭腫ウイルスに対するこの診断キットは、良性HPVと発癌性HPVとの間の既知の差を利用して、患者の悪性疾患への感受性を示す検査を提供する。乳頭腫ウイルスは、高等脊椎動物における良性扁平上皮細胞腫瘍に関連する小さいDNAウイルスの集団である。少なくとも27種類の明確なヒト型乳頭腫ウイルス(HPVs)が発見されている;これらの多くは特異的臨床病変に関連してきた。これらHPV-6、HPV-11、HPV-16、HPV-18、およびHPV-33のうち4つが、ヒト泌尿器病変に関連している。一般的に、HPV-6およびHPV-11 DNAsは、泌尿器管の良性病変に関連することがわかっている。HPV-16、HPV-18、およびHPV-33もまた、前悪性段階および悪性病変に関連することがわかっており、子宮頸癌から確立されたほとんどの細胞株に転写されている。HPV-16、HPV-18、およびHPV-33は、悪性ヒト子宮頸癌に関連するHPV DNAsの大きい集団中の2つの要素に過ぎない可能性がある。
2. 生検サンプル中のDNAを配列番号:61の配列を有するPNAに暴露する。
このプローブは、0.3 kb断片を欠失した断片に結合するのみである(ブロッキングプローブは、大きい欠失部分がもし存在すれば、そのループ形成を阻害する)。
3. 配列番号:62を有するPNAを配列番号:41とハイブリダイズしてBBRを形成し、このBBRは、配列番号:61上のTATA部位とハイブリダイズ可能な一本鎖部分を残しながら、BBAとしてのcroまたはλCIリプレッサーに結合する。これは、大きい欠失の5'末端上にTBRを形成するために加えられる。
4. TBRは、TATA結合蛋白DNA認識単位を有するTBAによって固定化される。
5. BNAおよびBBAを上述のように加えることによって結合断片を検出する。
このアッセイにおけるシグナルの検出は、TNA中に存在するHPVにおいて大きい断片が欠失していることを示す。この欠失は悪性度に相関しているため、このアッセイにより、HPV感染の悪性度に対する洞察が提供される。この結論は、HPV-誘発悪性度にも相関する52塩基対断片の欠失に基づく類似アッセイの実施によって確認できる。
このアッセイに関して、TBAで用いられるTBP認識単位は、例えば、配列番号:70または配列番号:93などの配列から選択してもよい。
第1相 - HIV-ロック(登録商標)を産生するためのDNAの調製。改変の必要があるHIV-ロック(登録商標)の自然発生的クローン化成分のコード領域のインビトロ変異誘発は、ミュータジーン・ファージミド(MutaGene Phagemid)キットで実施する。プロトコルの改変には、各々のHIV-ロック(登録商標)結合成分を含有するブルースクリプト(Blue-script)プラスミドの使用が含まれる。これらをコンピテント細胞に形質転換すると、ウラシル含有ファージミドが増殖する。一本鎖DNAを抽出し、変異誘発鎖の鋳型として用いる。新規制限部位の取り込みを含めた望ましい変異を含有するオリゴヌクレオチドを合成し、ポリヌクレオチドキナーゼおよびATPで処理する。キナーゼ処理オリゴヌクレオチドをアニール化して一本鎖鋳型を作成し、シーケナーゼ2.0がポリメラーゼであること以外は、変異誘発鎖をミュータジーンプロトコルに従って合成し、結紮する。導入変異に相補的な配列を含有するg-32P末端標識ヌクレオチドを用いて、およびプラスミドDNAを単離し、導入制限部位の存在によって変異体を同定することによって、ライブラリをスクリーニングする。変異体はまた、シーケナーゼキットによる配列決定によっても確認する。HIV-ロック(登録商標) DNAを、ポリヘドロンプロモーターを有するバキュロウイルス発現系にクローニングする。
本発明の方法において、標的結合集合体およびブースター結合集合体は、特定の標的配列と非常に密接な関連配列とを識別するTBAを得るような様式で、核酸結合分子の同定および分子の核酸結合部分の結合によって集合される。核酸結合分子の一つの同定法には、以下の工程が含まれる:
1. 標的核酸を含有する生物サンプルを得る。これは、例えば、菌体または病原体に感染させた組織抽出物である。
2. 核酸を露出し、サンプル中に含有される核酸のサイズの複雑性を低下させるために、サンプルを断片化する。
3. 断片化核酸の最初の部分試料を対照緩衝培地と接触させ、断片化核酸の第二の部分試料を既知のプロフィールの核酸結合分子を含有する対照緩衝培地と接触させる。
4. 標的結合分子に接触させた部分試料において、対照部分試料に対して行動変化を示す断片を同定するために、2つの部分試料を分析する。これは、一次元ゲル電気泳動、二次元ゲル電気泳動、高速液体クロマトグラフィー、ペーパークロマトグラフィー、または核酸結合分子に結合した場合の、核酸断片が未結合の場合に対する核酸断片の異なる行動を明らかにするその他の手段によって得られる。
5. 核酸結合分子と接触しても行動の変化を示さない断片の同定、および単離、既知の核酸結合分子モチーフが存在するか否かを明らかにするための核酸断片の配列決定、または核酸に結合した核酸結合分子の直接の同定。後者は、例えば、電気泳動した核酸の二次元グリッドと、様々な核酸結合分子と結合する標識の異なる抗体との接触によって得ることができる。
本発明において教示する方法および組成物にしたがい、いかなる核酸配列も特異的に同定することができる。サンプル中の標的HIV RNAの同定は、患者の血液またはその他の生物学的液体もしくはHIV RNAを含有する可能性がある抽出物を得て、TAR結合部位の存在に関して検査することによって達成される。Tatは、HIV RNAのTAR領域に結合するHIV複製の陽性制御因子である。HIV-Tatの自然発生的な、十分活性がある最少の形態は、本明細書に配列番号:118として示す72個のアミノ酸である。Tatは少なくとも2つの機能的ドメインを含有し、HIV長末端反復配列(HIV LTR)からの遺伝子発現を変形活性化する。Tatは、TAR中の配列の自己ハイブリダイゼーションによって形成されるRNA基幹ループ構造に結合し、これはHIV LTRの5'にある。HIV TAR RNAは、ジヌクレオチド隆起および2つの基幹ループ構造を形成する(リム(Rhim)ら[1994] Virology:202,202〜211)。Tat(配列番号:118)はこの構造に対し、Ala58がトレオニンである、またはHis65がアスパラギン残基であるTat変種より低い親和性で結合する(ダース(Derse)ら[1993] Virology:194,530〜536)。本発明方法にこれらの事実を利用することは以下によって達成される:
1. 核酸を露出し、核酸のサイズ複雑性を低下させるための生物サンプルの断片化。
2. ハイブリッドTAR結合蛋白配列を同定するサンプルおよびHIVゲノムにおける直前側面配置配列と、TBAとの接触。この目的で用いるTBAは、TatをHIV RNA特異的結合分子として用いて、シャペロンとしてのcro上に集合させる。HIV TAR部位と、サイトメガロウイルスなどのその他の病原体によって存在する可能性がある密接に関連したTAR部位との、クロストーク(cross-talk)のような特異性を提供するため、TBAも同様に、プローブ核酸がHIV LTR RNAに結合する場合に形成されるDNA-RNAハイブリッド標的結合領域を認識する抗体成分を有する。
3. CMV TAR配列のような汚染物質(同類RNAs)のために、より強固に結合するTat変種(Ala58がトレオニン、またはHis65がアスパラギンであるいずれかの変種)の過剰量と反応物とを接触させることによって、HIV RNAのTAR領域に対するTatの結合によって産生されるいずれの「クロストーク」も消失させる。このように、TBAの同類RNAsとの結合による単一の結合事象は、Tat変種による核酸サンプルと競合される。一方で、抗体とTatの結果として得られた二重結合の親和性を適切に選択すれば、TBAは真の標的から置換されることはない。このプロセスを図16に図示する。この同じ方法の別の局面において、TBAは、Tat変種を用いるより、この核酸セグメントを認識する抗体を用い、そして用いるTBAが二重抗体TBAであるものとすることができる。
Claims (27)
- (a) 検出されるべきハイブリッド、またはハイブリダイズしてプローブ-標的ハイブリッドを形成する標的核酸およびプローブ核酸を含む試料を得る工程;および
(b) 工程(a)のハイブリッドを、標的核酸結合分子または集合体(TBA)と接触させる工程であって、該TBAが、配列特異的な様式でハイブリッドに結合および安定化することができ、該TBAが、少なくとも1つの核酸認識単位と、リンカー、集合体配列、非対称配列、核配置グナル配列(NLS)、随意の固体支持体(OSA)または検出可能な標識のうち少なくとも1つの要素とを含み、該検出可能な標識が、放射性標識、光放出標識、蛍光標識、着色ビーズまたは酵素標識から選択され、さらに該TBAが、プローブおよび標的核酸によって形成されたハイブリッドとプローブおよび密接に関連したまたは関連しない配列によって形成された1つまたは複数の不対合を有するハイブリッドとを識別することができる工程
