本発明は、本発明の方法を用いて修飾された少なくとも1つのポリヌクレオチドを特性評価する方法も提供する。修飾ポリヌクレオチドを膜貫通ポアと、ポリヌクレオチドの少なくとも1本の鎖がポアを通って移動するように接触させる。少なく1本の鎖がポアに対して移動するときに1つまたは複数の測定値を取る。これらの測定値は、少なくとも1本の鎖の1つまたは複数の特性を示し、これによって修飾ポリヌクレオチドの特性評価が可能になる。

方法は、ポリヌクレオチド/各ポリヌクレオチドを、ポリヌクレオチド結合タンパク質と、タンパク質がポリヌクレオチド/各ポリヌクレオチドの少なくとも1本の鎖のポアを通る移動を制御するように、接触させるステップを好ましくは含む。
好ましい実施形態において、方法は、
(i)1つまたは複数のヘリカーゼおよび1つまたは複数の分子ブレーキが付着されているポリヌクレオチド/各ポリヌクレオチドを用意するステップ、
(b)ポリヌクレオチド/各ポリヌクレオチドを膜貫通ポアと接触させ、1つまたは複数のヘリカーゼおよび1つまたは複数の分子ブレーキが集められ、両方が、ポアを通るポリヌクレオチド/各ポリヌクレオチドの少なくとも1つの鎖の移動を制御するように、ポア全域に電位を印加するステップ、および
(c)ポリヌクレオチド/各ポリヌクレオチドがポアに対して移動するときに、ポリヌクレオチドの1つまたは複数の特性を示す1つまたは複数の測定値を取り、それによって修飾またはテンプレートポリヌクレオチドを特性評価するステップ

国際出願番号PCT/GB2014/050175(国際公開第2014/135838号パンフレットとして公開された)において論じられているように1つまたは複数のヘリカーゼを1つまたは複数のスペーサーで停止させてもよい。国際出願に開示されている1つまたは複数のヘリカーゼおよび1つまたは複数のスペーサーのいずれの配置を本発明において使用してもよい。
本発明において使用されるポアは、膜内に存在することがある。本発明の方法では、概してポリヌクレオチドを膜内のポアと接触させる。いずれの膜を本発明に従って使用してもよい。好適な膜は、当技術分野において周知である。膜は、好ましくは両親媒性層である。両親媒性層は、親水性と親油性の両方を有する両親媒性分子、例えばリン脂質から形成される層である。両親媒性分子は、合成のものであってもよく、または天然に存在するものであってもよい。天然に存在しない両親媒性物質、および単層を形成する両親媒性物質は、当技術分野において公知であり、例えば、ブロック共重合体を含む(Gonzalez-Perez et al., Langmuir, 2009, 25, 10447-10450)。ブロック共重合体は、2つ以上の単量体サブユニットが一緒に重合されて単一高分子鎖を作っている高分子材料である。ブロック共重合体は、各単量体サブユニットが一因となる特性を概して有する。しかし、ブロック共重合体は、個々のサブユニットから形成された重合体が有さない固有の特性を有することがある。ブロック共重合体は、単量体サブユニットの1つが疎水性(すなわち親油性)であるが他のサブユニットは水性媒体中にあるとき親水性であるように、工学的に操作することができる。この場合、ブロック共重合体は、両親媒性を有することがあり、生体膜を模倣する構造を形成することがある。ブロック共重合体は、(2つの単量体サブユニットからなる)ジブロックであることがあるが、2つより多くの単量体サブユニットから、両親媒性物質として挙動するより複雑な配置を形成するように、構築されることもある。共重合体は、トリブロック、テトラブロックまたはペンタブロック共重合体であることがある。膜は、好ましくは、トリブロック共重合体膜である。
修飾ポリヌクレオチド/各修飾ポリヌクレオチドは、好ましくは、ポアを含む膜とカップリングされる。方法は、ポアを含む膜にポリヌクレオチド/各ポリヌクレオチドをカップリングするステップを含むことがある。ポリヌクレオチドは、好ましくは、1つまたは複数のアンカーを使用して膜とカップリングされる。いずれの公知の方法を用いてポリヌクレオチドを膜とカップリングしてもよい。
本発明の方法は、複数の修飾二本鎖ポリヌクレオチドの特性評価および少なくとも第一の修飾二本鎖ポリヌクレオチドのアンカップリングを含むことがある。
(a)第一の試料中の第一の修飾二本鎖ポリヌクレオチドを用意するステップ、
(b)第二の試料中の第二の修飾二本鎖ポリヌクレオチドを用意するステップ、
(c)1つまたは複数のアンカーを使用して第一の試料中の第一のポリヌクレオチドを膜とカップリングするステップ、
(d)第一のポリヌクレオチドを膜貫通ポアと、第一のポリヌクレオチドの少なくとも1本の鎖がポアを通って移動するように接触させるステップ、
(e)第一ポリヌクレオチドがポアに対して移動するときに第一のポリヌクレオチドの1つまたは複数の特性を示す1つまたは複数の測定値を取り、それによって第一のポリヌクレオチドを特性評価するステップ、
(f)第一のポリヌクレオチドを膜からアンカップリングするステップ、
(g)1つまたは複数のアンカーを使用して第二の試料中の第二のポリヌクレオチドを膜とカップリングするステップ、

を含む。
別の実施形態において、修飾二本鎖ポリヌクレオチド/各修飾二本鎖ポリヌクレオチドは、ポリメラーゼがヌクレオチドをポリヌクレオチドに組み込むときに放出される標識種を検出することによって特性評価される。ポリメラーゼは、ポリヌクレオチドをテンプレートとして使用する。各標識種は、各ヌクレオチドに特異的である。ポリヌクレオチド/各ポリヌクレオチドを、膜貫通ポア、ポリメラーゼおよび標識種と、ヌクレオチドがポリメラーゼによってポリヌクレオチドに付加されるときに、各ヌクレオチドに特異的な標識を含有するリン酸エステル標識種が連続的に放出されるように接触させる。ポリメラーゼは、上で論じたいずれのものであってもよい。ポアを使用してリン酸エステル標識種を検出し、それによってポリヌクレオチドを特性評価する。このタイプの方法は、欧州出願第13187149.3号(欧州特許第2682460号明細書として公開された)明細書に開示されている。上で論じた実施形態のいずれも、この方法に同等に当てはまる。
本発明は、テンプレートポリヌクレオチドを修飾するためのキットも提供する。キットは、(a)本発明のMuA基質の集団および(b)MuAトランスポサーゼおよび(c)ポリメラーゼを含む。本発明の方法および本発明の生成物に関して上で論じた実施形態のいずれも、キットに同等に当てはまる。
1.1−MuAトランスポサーゼを使用するDNAテンプレートの断片化
この実施例で使用したMuAアダプターXは、5’21bpヘアピン(図2にcと称するアダプター、上の鎖=配列番号29、下の鎖=その5’末端が配列GATCUの3’末端に付着されている配列番号30)を有した。アダプターの上および下の鎖を、10mM Tris pH7.5、50mM NaCl中、10uMで、95℃から毎分2℃でアニールした。
MuA断片化手順後に、精製DNAをDNAポリメラーゼとともにインキュベートして、上の鎖のヘアピンをコピーした。
ヘアピンコピー段階後に、試料2に単回変性ステップおよびポリメラーゼ充填を施した。ポリメラーゼ充填反応のために、ポリメラーゼにdCTP/dGTP/dATPを備えさせたが、標準dTTPを異なるヌクレオチド種5−プロピニル−dUと置き換えた。反応(50μ)を下の表3に記載するように構成し、2分間95℃で、30秒間55℃で、そして30分間68℃でインキュベートした。最後に、得られたDNAを1.5x SPRI精製し、ヌクレアーゼ不含水で溶離した(45μL、試料3)。
次いで、試料3を下の表4に記載するようにdAテーリングし、30分間、37℃でインキュベートした。得られたDNAを1.5x SPRI精製し、ヌクレアーゼ不含水で溶離した(20μL、試料4)。
次いで、下の表5に記載するように、酵素(T4 Dda−E94C/A360C/C109A/C136A(突然変異E94C/A360C/C114A/C171A/C421Dおよび次いで(ΔM1)G1G2)を有する、配列番号24)が前負荷されたYアダプター1(上の鎖=配列番号33の3’末端に付着されている4個のiSP18スペーサーに3’末端が付着されている配列番号32に3’末端が付着されている20個のiSpC3スペーサー、下の鎖=5’リン酸エステルが付着されている配列番号34)に、試料4をライゲートし、20分間、室温でインキュベートした。得られたDNAを0.4x SPRI精製し、緩衝液(200μLの750mM NaCl、10%PEG8000、50mM Tris.HCl pH8)で洗浄し、緩衝液(20μLの40mM CAPS pH10、40mM KCl)で溶離した(試料5)。
次いで、試料5中に存在するDNA分析物をテザーにアニールした。試料5をDNAテザー(配列AACAACCTの5’末端を3個のiSp18スペーサー、2個のチミンおよび5’コレステロールTEGに付着させ、配列AACAACCTの3’末端を、配列番号35に3’末端が付着されている3個のiSp18スペーサーに付着させた)(500nM、5μL)とともに10分間、室温でインキュベートした。得られた試料は試料6と称した。
実験を始める前に、DNA試料6(試料6の全体積の4分の1)を緩衝液(25mMリン酸カリウム緩衝液(pH7.5)、500mM KCl)、MgCl2(1mM)およびATP(2mM)に添加し、150μLの全体積を得た。
試料調製手順(試料6)の最後に生成されたDNAについて、ヘリカーゼによって制御されるDNAの移動を観察した。図3は、ヘリカーゼによって制御されるDNAの移動の例を示すものである。
この実施例で使用したMuAは、dGがdイノシンに置き換えられ、dCがdゼブラリンに置き換えられた5’7bpヘアピンを有した。アダプターPの上の鎖(修飾ポリヌクレオチド配列IZITAZ(この配列中、Iはデオキシイノシンであり、Zはデオキシゼブラリンである)が、配列番号39の5’末端に付着されている修飾ポリヌクレオチド配列ITAZIZ(この配列中、Iはデオキシイノシンであり、Zは、デオキシゼブラリンである)に3’末端が付着されている非修飾ポリヌクレオチド配列TTTTTAの5’末端に付着されている)および下の鎖(配列番号38)を、10mM Tris pH7.5、50mM NaCl中、10uMで、95℃から毎分2℃でアニールした。
MuA断片化手順後に、精製DNAをDNAポリメラーゼとともにインキュベートして、上の鎖のヘアピン(I/Zと置き換えられたG/Cを有した)をコピーした。
Claims (22)
- テンプレート二本鎖ポリヌクレオチドを修飾する方法であって、
(a)前記テンプレートポリヌクレオチドを、MuAトランスポサーゼ、ならびに各々が(i)少なくとも1つのオーバーハング、および(ii)前記少なくとも1つのオーバーハングを含む鎖とは反対の鎖内の少なくとも1つのヘアピンループを含む二本鎖MuA基質の集団と接触させ、その結果、前記トランスポサーゼが前記テンプレートポリヌクレオチドを断片化し、前記基質を二本鎖断片の一方または両方の末端にライゲートし、それによって複数の断片/基質構築物を生成するステップ、
(b)前記断片/基質構築物をポリメラーゼと接触させ、その結果、前記ポリメラーゼが前記オーバーハングを含む鎖を外し、前記ヘアピンループを含む鎖を相補する鎖と置き換え、それによって、各々が前記テンプレートポリヌクレオチドの二本鎖断片を含む複数の二本鎖構築物を生成するステップ、および
(c)前記二本鎖構築物の2本の鎖を分離し、それらの鎖をテンプレートとして使用して、少なくとも1つのヘアピンループによって連結された2本の相補鎖を各々が含む複数の修飾二本鎖ポリヌクレオチドを形成するステップ
を含む方法。 - ステップ(c)が、pH、温度およびイオン強度のうちの1つまたは複数を上昇させることによって前記二本鎖構築物の2本の鎖を分離することを含む、請求項1に記載の方法。
