Description

結果
全てのDUBはユビキチンのβ1/β2領域に結合するが、幾つかの構造的ファミリーに分離可能であるので、一部のタイプのDUBは、ユビキチンの別個の構造状態を認識し得ると仮定された。この問題に対処するために、入手可能な56個の複合体中のユビキチンの高分解能結晶構造全てのペアワイズアラインメントを、少なくとも一方のパートナーを用いて行い、結果は、β1/β2の平均二乗偏差(RMSD)に基づいて結果をクラスター化された。クラスター解析は、β1−β2ループコンフォーメーションの明らかな「標本(smear)」を(図2A)、ファミリー内に僅かな違いを有する、コンフォーメーションファミリーに分類する(図2B)。これらの原子の「スナップ写真」は、ユビキチンのβ1−β2ループは、サブ状態間の速い遷移に従って、各サブ状態間に適度なエネルギー障壁を有する、一連のサブ状態にアクセスすることを意味している28。最大のクラスター(クラスター1)は、β1−β2領域の「アップ」コンフォメーションを表し、UCH型のDUBとの複合体中の全てのユビキチン構造を含み、UCHは「アップ」コンフォメーションを結合することを示している(図2C−D)。これとは対照的に、クラスター2は「ダウン」β1−β2コンフォメーションを表し、これまでに結晶化した全てのUSP型DUB−ユビキチンの複合体を含んでいる。注目すべきことに、UCH型のDUBは、典型的にはナノモル親和性でユビキチンを結合し、またUCH−結合状態はアポユビキチンとクラスター形成し、「アップ」状態が溶液中に優勢であることを示唆している。逆に、USP型のDUBは、一般的に、ユビキチンに対するマイクロモルの高親和性を有し、USP−結合状態は、アポユビキチンの結晶構造中で観測されず、ナノ秒からマイクロ秒の時間スケールにわたる運動に感受性であるNMR測定によってのみ検出可能である。従って、「ダウン」状態は、溶液中で弱くにしか存在し得ない。「アップ」コンフォーメーション及び「ダウン」コンフォーメーションの比較は、DUBへの結合に影響を与え得る方法でβ1−β2からC末端に伝えられる長距離効果により、各状態の著しく異なるパッキングを明らかにしている。例えば、「ダウン」コンフォメーションは、Leu71の方にLeu8を突きだし、USP型のDUBの活性部位と相互作用するように配置するコンフォーメーションに向かって、レバーアームとしてC末端を押している(図2E)。計算ドッキングはまた、「アップ」又は「ダウン」のユビキチン立体構造異性体の何れかに対するDUBの結合はが相互に排他的であることを示しており:UCH−ファミリーの酵素は、「アップ」状態に結合するように配置され、一方USPファミリーの脱ユビキチン化酵素は「ダウン」状態に結合する(図30)。

- 請求項1から15の何れか一項に記載の立体構造的に安定化されたユビキチンタンパク質をコードする核酸。
- 請求項16に記載の核酸を含むベクター。
- ベクターが発現ベクターである、請求項17に記載のベクター。
- 請求項16に記載の核酸分子又は請求項17又は18に記載のベクターを含む細胞。
- 細胞は、動物細胞、細菌細胞、昆虫細胞、線虫細胞、及び酵母細胞からなる群から選択される、請求項19に記載の細胞。
- 動物細胞は、ヒト細胞又は非ヒト細胞である、請求項20に記載の細胞。
- 請求項1から15の何れか一項に記載の立体構造的に安定化されたユビキチンタンパク質及びUSPファミリーのメンバーの脱ユビキチン化酵素を含むタンパク質複合体。
- 脱ユビキチン化酵素がUSP7、USP5、又はUSP14である、請求項22に記載のタンパク質複合体。
- 脱ユビキチン化酵素がUSP7である、請求項23に記載のタンパク質複合体。
- 請求項1から15の何れか一項に記載の立体構造的に安定化されたユビキチンタンパク質の一又は複数に共有結合で連結したタンパク質。
- 請求項1から15の何れか一項に記載の立体構造的に安定化されたユビキチンタンパク質を、表面上に固定化して含む固体支持体。
- 固体支持体は、表面プラズモン共鳴に適した表面である、請求項26に記載の固体支持体。
- 固体支持体は、ナノ粒子、ビーズ、又はガラスである、請求項26に記載の固体支持体。
- 細胞の表面上に発現された、請求項1から15の何れか一項に記載の立体構造的に安定化されたユビキチンタンパク質を含む細胞の集団。
- 請求項1から15の何れか一項に記載の立体構造的に安定化されたユビキチンタンパク質と脱ユビキチン化酵素を接触させることを含む、USPファミリーの脱ユビキチン化酵素を阻害する方法。
- 阻害は、ヒトを除くインビボ又はインビトロである、請求項30に記載の方法。
- a)請求項1から15の何れか一項に記載の立体構造的に安定化されたユビキチンタンパク質と薬剤を接触させること;及び
b)薬剤が前記立体構造的に安定化されたユビキチンタンパク質に結合するかどうかを決定すること
を含む、USPファミリーの脱ユビキチン化酵素への結合に好適であるユビキチンタンパク質の立体構造形態に結合する薬剤を同定する方法。 - 薬剤は、小分子化学化合物、抗体、タンパク質、阻害性核酸、又はそれらの任意の組み合わせである、請求項32に記載の方法。
- a)請求項22から24の何れか一項に記載のタンパク質複合体と薬剤を接触させること;及び
b)薬剤が前記タンパク質複合体に結合できるかどうかを決定すること
を含む、USPファミリーの脱ユビキチン化酵素及びユビキチンを含むタンパク質複合体に結合する薬剤を同定する方法。 - 薬剤は、小分子化学化合物、抗体、タンパク質、阻害性核酸、又はそれらの任意の組み合わせである、請求項34に記載の方法。
- 薬剤は脱ユビキチン化酵素とユビキチンタンパク質間の相互作用を破壊する、請求項34に記載の方法。
- 請求項32から36の何れか一項に記載の方法により同定された薬剤。
- 野生型タンパク質と比較して、立体構造的に安定化された形態は、結合パートナーへの結合親和性が増加し又は結合パートナーの活性を調節する能力が増加している、タンパク質の立体構造的に安定化された形態をスクリーニングするための方法であって、
a)タンパク質の内部に配置される一又は複数の予め選択された位置で、立体構造的に動的タンパク質のアミノ酸残基を他のアミノ酸残基と置換することによって産生された、タンパク質の変異型のライブラリーと結合パートナーとを接触させること;及び
b)野生型タンパク質と比較して、結合パートナーへの結合、又は結合パートナーの活性を調整する能力の増加に基づいて、立体構造的に安定化された形態を同定することを含む方法。 - 予め選択された位置は、タンパク質内部又はタンパク質のある領域内のコンフォーメーションダイナミックスに対する各位置におけるアミノ酸残基の寄与に基づいて選択される、請求項38に記載の方法。
- 前記ライブラリーは、タンパク質の前記変異型をコードする核酸のライブラリーである、請求項38又は39に記載の方法。
- 前記ライブラリーは、ファージディスプレイライブラリーである、請求項40に記載の方法。
- ファージディスプレイライブラリーのためのベクターは、M13バクテリオファージ、f1ファージ、fdファージ、Ikeファージ、N1ファージ、腸内細菌ファージT4、バクテリオファージT7、及び腸内細菌ファージλからなる群から選択される、請求項41に記載の方法。
- 一又は複数の表面アミノ酸残基を他のアミノ酸残基と置換することにより、同定された立体構造的に安定化されたタンパク質の表面で一又は複数のアミノ酸残基を変異させること、及び一又は複数の置換された表面アミノ酸残基を含まない立体構造的に安定化されたタンパク質と比較して、結合親和性又は調節能力が増加したタンパク質をスクリーニングすることを更に含む、請求項38から42の何れか一項に記載の方法。
- タンパク質は、Gタンパク質共役受容体(GPCR)、核ホルモン受容体、チロシンキナーゼ受容体、及びリガンド依存性イオンチャネルからなる群から選択される、請求項38から43の何れか一項に記載の方法。
