Abstract
【解決手段】遺伝子変異における遺伝子型を識別する方法であって、試料に含まれる遺伝子中の変異部位を含む領域を核酸増幅反応により増幅し、試料2本鎖核酸を調製する核酸増幅工程と、前記変異部位が特定の遺伝子型であり、かつ標識物質により標識されている標準2本鎖核酸を、前記試料2本鎖核酸と混合して競合的鎖組み換え反応を行い、標準2本鎖核酸と試料2本鎖核酸との間で鎖組み換えが生じた程度を測定することにより、前記標準2本鎖核酸と前記試料2本鎖核酸との同一性を識別する識別工程とを有し、かつ前記標準2本鎖核酸の少なくとも1の変異部位の塩基がヌクレオチドアナログである遺伝子型の識別方法、並びに当該方法により遺伝子型を識別するために用いられる遺伝子型識別用キット。

Description
また、PCR等のプライマーの伸張反応において、一塩基の違いを区別して増幅する方法が開発されている。この方法は、“ARMS(amplification refractory mutation system)”(例えば、非特許文献3参照。)、“ASPCR(allele specific PCR)”(例えば、非特許文献4参照。)等と呼ばれている方法である。この方法は、比較的高感度であり、さらに一般的なPCRの増幅反応以外の操作を必要とせず、反応のすべてを閉鎖系で行うことができ、かつ非常に簡便であり、PCRのキャリーオーバーコンタミネーションのない優れた方法である。しかしながら、一度でも一塩基識別を誤って正常遺伝子を増幅した場合、以後の増幅反応において、変異遺伝子の増幅と同じように正常遺伝子も増幅されてしまうため、擬陽性の危険が高い方法とも言える。この方法を用いる場合、反応条件、すなわち反応温度や塩濃度等を厳密に制御する必要があり、また鋳型量も厳密に同じにする必要があり(例えば、非特許文献5参照。)、不特定多数の検体を検査する臨床検査や、高い精度が要求される診断には不向きである。
また、変異を含む配列をPCRにより増幅し、その生成物の2本鎖DNAの融解曲線を求め、変異遺伝子と正常遺伝子の融解曲線の違いから変異遺伝子の割合を求める方法が開発されている。この方法でも、正常遺伝子に含まれる変異遺伝子を5%程度まで検出できるとされている(例えば、非特許文献7参照。)。
一方で、サンプル由来の核酸を、核酸増幅反応により、標準2本鎖核酸とまったく同じ長さとなるように増幅して調製する。得られたサンプル由来2本鎖核酸と標準2本鎖核酸を混合し、熱を加えて2本鎖を変性させた後、徐々に温度を低下させて再び2本鎖を形成させる。このとき、サンプル由来2本鎖核酸の変異部位が、すべて標準2本鎖核酸と同じアデニンであった場合、サンプル由来2本鎖核酸と標準2本鎖核酸との間では鎖の組み換え反応が生じる。理論上は、サンプル由来2本鎖核酸と標準2本鎖核酸の分子数の比が1:1であった場合、組み換わる確率は1/2であり、また元の2本鎖にもどる確率も1/2であり、蛍光共鳴エネルギー移動の程度も1/2となる。サンプル由来2本鎖核酸の変異部位が、すべて標準2本鎖核酸とは異なるグアニンであった場合、鎖組み換え反応は起こらず、従って蛍光共鳴エネルギー移動の程度は変化しない。これをもって、サンプル中の検出(識別)したい目的の塩基がアデニンであるかグアニンであるかを検出することが可能となる。サンプル由来2本鎖核酸と標準2本鎖核酸との比を増大させることにより、組換えの程度を大きくすることができる。たとえば、サンプル由来2本鎖核酸と標準2本鎖核酸の比が20:1である場合、組換えの割合は20/21、すなわち標準2本鎖核酸が元の2本鎖に戻る確率は1/21となり、蛍光共鳴エネルギー移動の変化が大きくなり検出が容易になる。
前記特許文献1記載の方法は、蛍光共鳴エネルギー移動を利用しており、感度が高く、また、操作も比較的簡便な良好な方法であるものの、やはり、擬陽性を出してしまうことがあり、識別精度が十分ではなかった。また、蛍光測定の測定ごとのバラツキを防ぐ方法もない。
このように、公知のPCR−PHFA法は、いずれも、実際に変異遺伝子を高感度で検出する方法にはいたっていない。
本発明はこのような状況下、PCR−PHFA法を利用した遺伝子型の識別方法において、塩基配列の相違を識別する精度を改善させることができる方法、及び該方法に好適なキットを提供することを目的とする。
(1) 遺伝子変異における遺伝子型を識別する方法であって、試料に含まれる遺伝子中の変異部位を含む領域を核酸増幅反応により増幅し、試料2本鎖核酸を調製する核酸増幅工程と、前記変異部位が特定の遺伝子型であり、かつ標識物質により標識されている標準2本鎖核酸を、前記試料2本鎖核酸と混合して競合的鎖組み換え反応を行い、標準2本鎖核酸と試料2本鎖核酸との間で鎖組み換えが生じた程度を測定することにより、前記標準2本鎖核酸と前記試料2本鎖核酸との同一性を識別する識別工程と、を有し、かつ、前記標準2本鎖核酸の少なくとも1の変異部位の塩基がヌクレオチドアナログであることを特徴とする遺伝子型の識別方法、
(2) 前記標準2本鎖核酸中の変異部位のみがヌクレオチドアナログにより構成されていることを特徴とする前記(1)記載の遺伝子型の識別方法、
(3) 前記標準2本鎖核酸を構成する2本の核酸鎖のいずれの変異部位もヌクレオチドアナログにより構成されていることを特徴とする前記(1)又は(2)記載の遺伝子型の識別方法、
(4) 前記ヌクレオチドアナログがロックド核酸(LNA)である前記(1)〜(3)のいずれか記載の遺伝子型の識別方法、
(6) 前記標準2本鎖核酸中の改変された部位に相当する前記試料2本鎖核酸中の部位が、当該標準2本鎖核酸の塩基配列と同一の塩基配列に改変されていることを特徴とする前記(5)記載の遺伝子型の識別方法、
(7) 前記標準2本鎖核酸中の改変された部位の塩基種がアデニン、チミン、又はウラシルであり、前記遺伝子中の当該部位に相当する部位の塩基種がグアニン又はシトシンであることを特徴とする前記(5)又は(6)記載の遺伝子型の識別方法、
(8) 前記核酸増幅工程が、前記標準2本鎖核酸中の改変された部位に相当する前記試料2本鎖核酸中の部位を、当該標準2本鎖核酸と同一の塩基配列に改変した改変箇所を有するプライマーを用いてポリメラーゼチェーン反応(PCR)を行うことにより、試料2本鎖核酸を調製する工程であることを特徴とする前記(5)又は(6)記載の遺伝子型の識別方法、
(9) 前記改変箇所が、前記プライマーの3’末端から2塩基以上離れた場所に位置していることを特徴とする前記(8)記載の遺伝子型の識別方法、
(11) 前記第1標識物質及び前記第2標識物質の少なくとも一方が蛍光物質であり、前記識別工程における競合的鎖組み換え反応は、前記標準2本鎖核酸と前記試料2本鎖核酸とを含む反応液の温度を、高温から徐々に低下させることにより行うものであり、かつ、前記第1標識物質又は前記第2標識物質の蛍光強度の温度に対する平均変化率が最大となる温度の±3〜5℃の温度範囲における降温速度が、当該温度範囲以外の温度の場合よりも小さいことを特徴とする前記(10)記載の遺伝子型の識別方法、
(12) 前記第1標識物質及び前記第2標識物質の少なくとも一方が蛍光物質であり、前記識別工程における競合的鎖組み換え反応は、前記標準2本鎖核酸と前記試料2本鎖核酸とを含む反応液の温度を、高温から徐々に低下させることにより行うものであり、かつ、標準2本鎖核酸と試料2本鎖核酸との間で鎖組み換えが生じた程度の測定を、前記反応液の温度低下による蛍光強度の変化量に基づき測定することを特徴とする前記(10)又は(11)記載の遺伝子型の識別方法、
(13) 前記第1標識物質及び前記第2標識物質の少なくとも一方が蛍光物質であり、前記識別工程における競合的鎖組み換え反応は、前記標準2本鎖核酸と前記試料2本鎖核酸とを含む反応液の温度を、高温から徐々に低下させることにより行うものであり、かつ、標準2本鎖核酸と試料2本鎖核酸との間で鎖組み換えが生じた程度の測定を、前記反応液の温度低下による蛍光強度の変化量と、前記試料2本鎖核酸を含まず前記標準2本鎖核酸を含む対照反応液の温度低下による蛍光強度の変化量との比に基づき測定することを特徴とする前記(10)又は(11)記載の遺伝子型の識別方法、
(14) 前記(10)〜(13)に記載の遺伝子型の識別方法により遺伝子型を識別するために用いられるキットであって、試料2本鎖核酸を調製するための核酸増幅試薬と、互いにエネルギー移動可能な2種類の標識物質と、核酸鎖の3’端部に標識物質を導入するための試薬と、核酸鎖の5’端部に標識物質を導入するための試薬とを具備することを特徴とする遺伝子型識別用キット、
を提供するものである。
また、本発明の遺伝子型識別用キットを用いることにより、本発明の遺伝子型の識別方法をより簡便に行うことができる。
また、標準2本鎖核酸の一方の核酸鎖の3’端部(又は5’端部)を第1標識物質により標識し、この標識した核酸鎖と鎖組み換え反応が起こり得る試料2本鎖核酸の一方の核酸鎖(第1標識物質により標識した核酸鎖の相補鎖)の5’端部 (又は3’端部)を第2標識物質により標識したものを用いてもよい。この場合には、鎖の組み換えが起こった2本鎖核酸ではエネルギー移動が生じ、反応液中のエネルギー移動が生じた2本鎖核酸の割合が増大する。
なお、グアニンは、FAMが近接した場合にクエンチする能力があるため(Nucleic acids Research 2002,vol.30.no.9 2089-2195)、これを利用してもよい。例えば、標準2本鎖核酸の一方の鎖の3’端部をFAMで標識した場合であって、他方の鎖の5’末端の塩基がグアニンである場合には、当該他方の鎖を標識物質で標識せずともよい。
例えば、K−rasはシグナル伝達系のタンパク質であり、プロトオンコ―ジーンである。多くのがん細胞においてK−ras遺伝子に変異が生じていることが報告されている。特にK−ras遺伝子のコドン12、13にアミノ酸置換を伴う変異が顕著に見られ、13種類の変異パターンが存在することが知られている。最近、K−ras遺伝子に変異がある患者では、抗がん剤であるEGFR抗体薬(セツキシマブ、パニツムマブ)等が効力を発揮できないことが次々に明らかとなっている。このような抗がん剤治療は副作用のみならず高額な費用を要する。したがって、治療前にK−ras変異の検査を行い、効く患者のみを選別して治療することがオーダーメード医療の一環として提案されている。
がん遺伝子であるK−rasのコドン12及びコドン13の遺伝子変異を識別対象の変異部位として、本発明の第1の識別方法の識別精度を調べた。なお、使用する標準2本鎖核酸及び試料2本鎖核酸は、常法の化学合成法により調製した。
まず、コドン12及びコドン13の各遺伝子変異の遺伝子型に対して、表1記載の遺伝子型の標準2本鎖核酸をそれぞれ作製した。各標準2本鎖核酸は、一方の5’末端はFAM標識(グレンリサーチ社)し、もう一方の3’末端はAlexa標識(インビトロジェン社製)した。各遺伝子型の標準2本鎖核酸は、プライマーを設計してPCRにより調製することもできるが、本実施例においては、構成する2本の核酸鎖を1本ずつ化学合成したものをハイブリダイズさせることにより調製した。表1に、化学合成した核酸鎖の配列を、遺伝子型ごとに示す。
表1中、コドン12、13は下線で示し、変異部位は小文字で表した。また、「Wild」は野生型を、「6−FAM」はFAM標識を、「Ale594」はAlexa標識を、右欄の数字は配列表中の対応する配列番号を、それぞれ示す。
しかしながら、実際には、標準2本鎖核酸(G12S_2)では、ドナー(FAM)の蛍光挙動は変曲、すなわち消光現象が観察されておらず、変異部位を認識できずに誤って鎖組み換え反応が起こったことを示している。これに対して、LNAで変異部位を改変した標準2本鎖核酸(G12S_2(LNA))では、温度依存的にFAMが消光している様子が観察された。これらの結果は、LNA改変によってミスマッチ識別能が顕著に改善されたことを示唆している。
しかしながら実際には、標準2本鎖核酸(G12S_2)ではΔFAMは小さくなっており、擬陽性となった。一方、LNA改変した標準2本鎖核酸(G12S_2(LNA))ではΔFAMは大きくなっており、陰性であった。
Claims (14)
- 遺伝子変異における遺伝子型を識別する方法であって、
試料に含まれる遺伝子中の変異部位を含む領域を核酸増幅反応により増幅し、試料2本鎖核酸を調製する核酸増幅工程と、
前記変異部位が特定の遺伝子型であり、かつ標識物質により標識されている標準2本鎖核酸を、前記試料2本鎖核酸と混合して競合的鎖組み換え反応を行い、標準2本鎖核酸と試料2本鎖核酸との間で鎖組み換えが生じた程度を測定することにより、前記標準2本鎖核酸と前記試料2本鎖核酸との同一性を識別する識別工程と、
を有し、
かつ、前記標準2本鎖核酸の少なくとも1の変異部位の塩基がヌクレオチドアナログであることを特徴とする遺伝子型の識別方法。 - 前記標準2本鎖核酸中の変異部位のみがヌクレオチドアナログにより構成されていることを特徴とする請求項1記載の遺伝子型の識別方法。
- 前記標準2本鎖核酸を構成する2本の核酸鎖のいずれの変異部位もヌクレオチドアナログにより構成されていることを特徴とする請求項1又は2記載の遺伝子型の識別方法。
- 前記ヌクレオチドアナログがロックド核酸(LNA)である請求項1〜3のいずれか記載の遺伝子型の識別方法。
- 遺伝子変異における遺伝子型を識別する方法であって、
試料に含まれる遺伝子中の変異部位を含む領域を核酸増幅反応により増幅し、試料2本鎖核酸を調製する工程と、
前記変異部位が特定の遺伝子型である標準2本鎖核酸を、前記試料2本鎖核酸と混合して競合的鎖組み換え反応を行い、標準2本鎖核酸と試料2本鎖核酸との間で鎖組み換えが生じた程度を測定することにより、前記標準2本鎖核酸と前記試料2本鎖核酸との同一性を識別する工程と、
を有し、
かつ、前記標準2本鎖核酸中の変異部位以外であって、1塩基からなる部位、若しくは2塩基以上の連続又は非連続した部位が、前記遺伝子変異を含む天然の遺伝子とは非相補的な塩基に改変されていることを特徴とする遺伝子型の識別方法。 - 前記標準2本鎖核酸中の改変された部位に相当する前記試料2本鎖核酸中の部位が、当該標準2本鎖核酸の塩基配列と同一の塩基配列に改変されていることを特徴とする請求項5記載の遺伝子型の識別方法。
- 前記標準2本鎖核酸中の改変された部位の塩基種がアデニン、チミン、又はウラシルであり、
前記遺伝子中の当該部位に相当する部位の塩基種がグアニン又はシトシンであることを特徴とする請求項5又は6記載の遺伝子型の識別方法。 - 前記核酸増幅工程が、前記標準2本鎖核酸中の改変された部位に相当する前記試料2本鎖核酸中の部位を、当該標準2本鎖核酸と同一の塩基配列に改変した改変箇所を有するプライマーを用いてポリメラーゼチェーン反応(PCR)を行うことにより、試料2本鎖核酸を調製する工程であることを特徴とする請求項5又は6記載の遺伝子型の識別方法。
- 前記改変箇所が、前記プライマーの3’末端から2塩基以上離れた場所に位置していることを特徴とする請求項8記載の遺伝子型の識別方法。
- 前記標準2本鎖核酸を構成する2本の核酸鎖のうち、一方の鎖の3’端部が第1標識物質により、他方の鎖の5’端部が第2標識物質により、それぞれ標識されており、
前記第1標識物質と前記第2標識物質は、互いにエネルギー移動可能な物質であり、
前記第1標識物質及び前記第2標識物質間のエネルギー移動によるエネルギー変化の度合いを測定することにより、前記識別工程における標準2本鎖核酸と試料2本鎖核酸との間で鎖組み換えが生じた程度を測定することを特徴とする請求項1〜9のいずれか記載の遺伝子型の識別方法。 - 前記第1標識物質及び前記第2標識物質の少なくとも一方が蛍光物質であり、
