Abstract
Description
本発明は、ポリメラーゼ連鎖反応プロセス(PCR)を実施することによる核酸の増幅の技術分野に関する。より正確には、本発明は、PCRを実施するための新規ホットスタートの代替法を提供し、非特異的なプライミング事象および偽の増幅産物の発生を妨げる。
核酸増幅、より具体的にPCRに関する主要な問題は、非特異的な増幅産物の発生である。多くの場合、これは、熱安定性DNAポリメラーゼがまた、周囲温度で弱い活性であるために、実際のサーモサイクリング手順自体の前の非特異的なオリゴヌクレオチドプライミングおよび続くプライマー伸張事象によるものである。例えば、結果的にプライマー二量体化および続く伸張が偶然生じることによって増幅産物がよく観察される。この問題を克服するために、増幅反応に不可欠な1つの成分が、反応混合物の温度が最初に上昇するまで反応混合物から分離されるかまたは不活性状態に保たれるかのいずれかであるいわゆる「ホットスタート」PCRを実施することが当該技術分野で周知である。ポリメラーゼはこれらの条件下で機能することができないため、プライマーが特異的に結合し得ない間にプライマー伸張はない。この効果を達成するために、いくつかの方法が利用されている:
物理分離は、例えば固体ワックスの障壁によって得られ得、これは他の試薬のバルクを含む区画とDNAポリメラーゼを含む区画を分離する。最初の加熱工程中に、ワックスは自動的に溶解し、流体区画が混合される(Chou, Q., et al., Nucleic Acids Res 20 (1992) 1717-23, US 5,411,876)。あるいは、DNAポリメラーゼは、増幅反応の前に固体支持体上に親和性固定され、熱媒介放出によってのみ反応混合物中に放出される(Nilsson, J., et al., Biotechniques 22(1997) 744-51)。しかし、両方の方法は、時間を消費し、実施するには不都合である。
この型のホットスタートPCRのために、DNAポリメラーゼは、化学改変の結果として可逆的に不活性化される。より正確に、熱に不安定なブロック基が、室温で酵素を不活性にするTaq DNAポリメラーゼに導入される(US 5,773,258)。これらのブロック基は、酵素が活性になるように、プレPCR工程中の高温度で除去される。このような熱に不安定な改変は、例えばシトラコンアンヒドリド(Citraconic Anhydride)またはアコニトリアンヒドリド(Aconitric Anhydride)の酵素のリジン残基への結合によって得られ得る(US 5,677,152)。このような改変を保有する酵素は一方で、Amplitaq Gold(Moretti, T., et al., Biotechniques 25 (1998) 716-22)またはFastStart DNAポリメラーゼ(Roche Molecular Biochemicals)として市販されている。しかし、ブロック基の導入は、酵素の立体的に利用可能な全てのリジン残基で任意に生じる化学反応である。従って、化学的に改変された酵素調製物の再現性および質は変化し得、ほとんど調節することができない。
Taq ポリメラーゼの低温感受性変異体は、遺伝子改変の手段によって調製される。これらの変異体は、N末端を欠くという点で野生型酵素と異なる(US 6,241,557)。ネイティブまたは野生型の組み換えTaqポリメラーゼと比べて、これらの変異体は、35℃以下で完全に不活性であり、従ってある場合においてホットスタートPCRを実施するために使用され得る。しかし、N末端切断低温感受性変異体形態は、低塩バッファ条件を必要とし、野性型酵素と比較してより低い進化性(processivity)を有し、従って短い標的核酸の増幅にのみ使用され得る。さらに、切断形態は5'-3'エキソヌクレアーゼ活性を欠くために、これはTaqMan検出形式に基づくリアルタイムPCR実験に使用され得ない。
非特異的にアニーリングしたプライマーの伸張が、短い二本鎖DNA断片の添加によって阻害されることが示されている(Kainz, P., et al., Biotechniques 28(2000)278-82)。この場合において、プライマー伸張は、短い二本鎖DNA断片の融点以下の温度で阻害されるが、競合物DNA自体の配列とは独立している。しかし、どの程度まで過剰の競合物DNAが核酸増幅反応の収量に影響を及ぼすかは不明である。
Taq DNAポリメラーゼの熱不安定阻害を達成する代替アプローチは、精製酵素に対して惹起されたモノクローナル抗体の添加である(Kellogg, D. E., et al., Biotechniques 16(1994) 1134-7; Sharkey, D.J., et al., Biotechnology(NY)12 (1994)506-9)。オリゴヌクレオチドアプタマーと同様に、抗体は、阻害する様式において周囲温度での高い親和性でTaq DNAポリメラーゼに結合する(US 5,338,671)。複合体は、サーモサイクリングプロセス自体の前のプレ加熱工程で分解される。これは、特に急速サーモサイクリングのためのプロトコルが利用される場合に、全体として実質的に時間を浪費する増幅の延長をもたらす(WO 97/46706)。
EP 0 799 888およびGB 2293238は、3'側をブロックしたオリゴヌクレオチドのPCR反応への添加を開示する。3'側ブロックのために、これらのオリゴヌクレオチドはプライマーとして機能することができない。ブロックされたオリゴヌクレオチドは、PCRプライマーと競合/相互反応するように設計され、非特異的な産物の減少をもたらす。
DMSO、ベタイン、およびホルムアミドのような当該技術分野で公知の他の有機添加物(WO 99/46400;Hengen, P. N., Trends Biochem Sci 22(1997)225-6;Chakrabarti, R., およびSchutt, C. E., Nucleic Acids Res 29(2001)2377-81)は、プライマー二量体形成の阻害よりむしろ、GCリッチ配列の増幅の改善をもたらす。同様に、ヘパリンは、染色体DNAが接近可能になるためにおそらくヒストンのようなタンパク質の除去によってインビトロで進む転写を刺激し得る(Hildebrand, C.E., et al., Biochimica et Biophysica Acta 477(1997)295-311)。
熱安定性ポリメラーゼは、Mg2+カチオンの存在下のみで長時間活性であることが公知であるために、サーモサイクリングプロトコルの開始前にマグネシウムの封鎖がミスプライミングおよび非特異化プライマー伸張を回避するために試みられる。US 6,403,341に開示されるように、Mg2+は沈殿の形態で存在し得、従って、増幅反応の開始に利用可能ではない。第一ラウンドのサーモサイクリング中の温度上昇時に、沈殿物が溶解し、Mg2+が最初の3サイクル以内で十分に利用可能になる。このような溶液は、かなり実用的であり、良好なホットスタート結果を提供することができることが示されている。他方で、このような溶液は、核酸増幅反応を実施するために必要なプライマーおよび標的核酸を除く、全ての試薬を含むマスターミックスの調製を可能にしない。結果として、アッセイ間データ再現性およびデータ比較が複合化される。
ポリメラーゼ連鎖反応を触媒することができるほとんどの熱安定性ポリメラーゼは、二価カチオン、通常Mg2+の存在に依存する。本発明は、温度依存的な様式で二価カチオンと結合する、ポリメラーゼ連鎖反応混合物に二価カチオン結合化合物を添加することでホットスタート効果を生じる原理に基づく。

単鎖ハイブリダイゼーションプローブを2つの成分で標識する。第1の成分が適当な波長の光で励起されると、吸収されたエネルギーは、蛍光共鳴エネルギー移動の原理に従って、いわゆるクエンチャーである第2の成分に移動される。PCR反応のアニーリング工程中、ハイブリダイゼーションプローブが標的DNAに結合し、続く伸長相中に、Taqポリメラーゼの5’-3’エキソヌクレアーゼ活性によって分解される。その結果、励起された蛍光成分およびクエンチャーが空間的に互いに分離され、したがって、第1の成分の蛍光発光が測定され得る。TaqManプローブアッセイは、US 5,210,015、US 5,538,848、およびUS 5,487,972に詳細に開示されている。TaqMan ハイブリダイゼーションプローブおよび試薬混合物は、US 5,804,375に開示されている。
さらに、標的核酸への結合に関してマッチまたはミスマッチ状態による標識された3’末端ヌクレオチドの放出の特異的検出の原理に基づく、対立遺伝子特異的検出に限定された2つの他の形態が最近開示された。US 6,391,551は、標的配列とプローブとの間に完全なマッチが生じた場合、解重合酵素によってハイブリダイゼーションプローブの3’末端ヌクレオチドが放出されることを特徴とする方法を開示する。同様に、EP 0 930 370は、プライマーと増幅標的との間に完全なマッチが生じない場合、3’-5’プルーフリーディング活性により1つの部分が除去されることを特徴とする、レポーターおよびクエンチャー部分で標識されたプライマーを使用することを示唆する。
これらのハイブリダイゼーションプローブはまた、第1の成分およびクエンチャーで標識され、標識は、好ましくはプローブの両端に位置する。プローブの二次構造の結果、両成分は、溶液中で空間的に近接する。標的核酸へのハイブリダイゼーション後、両成分が互いに分離され、適当な波長の光での励起後、第1の成分の蛍光発光が測定され得る(US 5,118,801)。
FRETハイブリダイゼーションプローブ試験形態は、すべての種類の均一系ハイブリダイゼーションアッセイ(Matthews, J.A.、およびKricka, L.J.、Analytical Biochemistry 169 (1988) 1-25)に特に有用である。これは、同時に使用され、増幅された標的核酸の同じ鎖の隣接部位に相補的な2種類の単鎖ハイブリダイゼーションプローブを特徴とする。両方のプローブは、異なる蛍光成分で標識される。適当な波長の光で励起した場合、第1の成分は、蛍光共鳴エネルギー移動の原理に従って吸収されたエネルギーを第2の成分に移動させ、両方のハイブリダイゼーションプローブが、検出される標的分子の隣接位置に結合する場合、第2の成分の蛍光発光が測定され得る。FRETアクセプター成分の蛍光の増加のモニタリングの代替として、ハイブリダイゼーション事象の定量的測定としてFRETドナー成分の蛍光の減少をモニターすることも可能である。
この検出形態は、5’-または3’-末端のいずれかが単一の蛍光色素で標識された単一のオリゴヌクレオチドからなる(WO 02/14555)。オリゴ標識のために、2つの異なる設計:G-クエンチング(Quenching)プローブおよびニトロインドール-脱クエンチング(Dequenching)プローブが使用され得る。G-クエンチング態様において、蛍光色素は、オリゴ 5’-または3’-末端のCに結合される。2つのGが、Cに対向する標的鎖上で相補的なオリゴヌクレオチドプローブの側の1位に位置する場合、プローブが標的にハイブリダイズされると、蛍光は有意に減少する。ニトロインドール脱クエンチング態様では、蛍光色素が、オリゴヌクレオチドの5’-または3’-末端でニトロインドールに結合される。ニトロインドールは、遊離プローブの蛍光シグナル伝達をいくぶん減少させる。脱クエンチング効果によりプローブが標的DNAとハイブリダイズした場合、蛍光は増大する。
増幅産物が二本鎖核酸結合部分を用いて検出される場合に、リアルタイムPCRが本発明による添加剤の存在下で行なわれる場合もまた本発明の範囲である。例えば、それぞれの増幅産物はまた、適当な波長の光での励起後、二本鎖核酸との相互作用時に、対応する蛍光シグナルを発する蛍光DNA結合色素によって本発明に従って検出され得る。色素SybrGreenIおよびSybrGold(Molecular Probes)は、この適用に特に適当であることが証明されている。インターカレート色素は代替的に使用され得る。しかしながら、この形態では、異なる増幅産物を区別するために、それぞれの融解曲線分析を行なうことが必要である(US 6,174,670)。
配列H-DIETDIET-NH2を有するペプチドを合成し、HPLC精製し、凍結乾燥し、30mM Tris-HCl、pH8.5中に溶解した。PCR反応は、50ng、25ng、10ng、5ngまたは1ngのヒトゲノムDNA、2.5単位のTaqポリメラーゼ(Roche Applied Scienceカタログ番号11146165001)、0.4mMのフォワードプライマー(aga cag tac agc cag cct ca)(配列番号:1)、0.4mMのリバースプライマー(gac ttc aaa ttt ctg ctc ctc)(配列番号:2)、0.2mMのdATP、dCTP、dGTPおよびdCTP、Taq PCR反応バッファー(Roche Applied Scienceカタログ番号11146165001)を、H-DIETDIET-NH2-ペプチドの有り無しで含む50μl容量中で行なった。PCRは、以下のとおり:94℃で2分間、94℃で10秒、60℃で30秒および72℃で30秒ならびに72℃で7分間にわたる最終伸長工程を35サイクルで行なった。PCR産物をアガロースゲル電気泳動によって分析した。
配列H-FDGDFDGD-NH2を有するペプチドの分析。PCR反応は、25ngまたは10ngのヒトゲノムDNA、2.5単位のTaqポリメラーゼ(Roche Applied Scienceカタログ番号11146165001)、0.4mMのフォワードプライマー(aga cag tac agc cag cct ca)(配列番号:1)、0.4mMのリバースプライマー(agt atg ccc ccg cac agg a)(配列番号:3)、0.2mMのdATP、dCTP、dGTPおよびdCTP、Taq PCR反応バッファー(Roche Applied Scienceカタログ番号11146165001)を、H-FDGDFDGD-NH2-ペプチドの有り無しで含む50μl容量中で行なった。PCRサイクル条件は以下のとおり:94℃で2分間、94℃で10秒、60℃で30秒および72℃で30秒ならびに72℃で7分間にわたる最終伸長工程を35サイクルであった。PCR産物をアガロースゲル電気泳動によって分析した。
配列H-DIETDIET-NH2を有するペプチドをリアルタイムRT-PCRにおいて分析した。PCR反応は、Roche Applied ScienceのLightCycler h-G6PDH Housekeeping遺伝子キット(カタログ番号:3261883)において入手可能な102、103、104、105および106コピーのRNA標準、2.4単位のTranscriptorおよび1.6単位のFastStartポリメラーゼ、LightCycler RNA Amplification Kit SYBR Green (Roche Applied Scienceカタログ番号12 015 137 001)の反応バッファー、0.5mMのフォワードプライマー(ggg tgc atc ggg tga cct g)(配列番号:4)、0.5mMのリバースプライマー(agc cac tgt gag gcg gga)(配列番号:5)を、 1mMのH-DIETDIET-NH2-ペプチドの有り無しで含む20μl容量において行なった。PCRは、LightCycler 2.0において以下のとおり:55℃で10分間、95℃で10分間、95℃で10秒、55℃で10秒および72℃で13秒を45サイクルで行なった。
配列H-DIETDIETDIET-NH2(配列番号:8)を有するペプチドを合成し、HPLC精製し、凍結乾燥し、30mMのTris-HCl、pH8.5中に溶解した。PCR反応は、50ng、25ng、10ng、5ngまたは1ngのヒトゲノムDNA、2.5単位のTaqポリメラーゼ(Roche Applied Science カタログ番号11146165001)、0.4mMのフォワードプライマー(cac ccc gtg ctg ctg acc ga)(配列番号:6)、0.4mMのリバースプライマー(agg gag gcg gcc acc aga ag)(配列番号:7)、0.2mMのdATP、dCTP、dGTPおよびdCTP、Taq PCR反応バッファー(Roche Applied Scienceカタログ番号11146165001)を、図4に示す量のH-DIETDIETDIET-NH2ペプチドの有り無しで含む50μl容量中で行なった。PCRは、以下のとおり:94℃で2分間、94℃で10秒、65℃で30秒および72℃で15秒ならびに72℃で7分間にわたる最終伸長工程を35サイクルで行なった。PCR産物をアガロースゲル電気泳動によって分析した。

Claims (10)
- 二価カチオン結合部位を含む30以下のアミノ酸長を有する合成ぺプチド。
- 0.01mM〜10000μMの親和性定数で前記二価カチオンと結合する、請求項1記載のペプチド。
- Mg2+と結合する、請求項1〜2いずれか記載のペプチド。
- ペプチド配列X1X2X3を少なくとも1度含み、
X1は負電荷アミノ酸、優先的にアスパラギン酸であり、
X2はグリシンまたは脂肪族アミノ酸のいずれかであり、
X3は負電荷アミノ酸である
、請求項3記載のペプチド。 - −熱安定性DNAポリメラーゼ
−少なくとも1種の二価カチオン、好ましくはMg2+
−デオキシヌクレオチド
−バッファ
−請求項1〜4いずれか記載の合成ペプチド

を含むキット。 - −標的核酸を含むことが疑われる試料を提供する工程
−請求項5〜6いずれか記載の組成物を添加する工程
−核酸増幅反応を実施する工程
を含む、特異的標的核酸の増幅方法。 - 前記核酸増幅反応がリアルタイムでモニターされるポリメラーゼ連鎖反応であることを特徴とする、請求項8記載の方法。
- 前記増幅によって生じる増幅産物が融解曲線分析に供されることを特徴とする、請求項8〜9いずれか記載の方法。
