技术领域
本发明属于合成生物学技术领域,涉及一种合成启动子及其构建方法和应用。
背景技术
酿酒酵母(Saccharomyces cerevisiae)是真核模式生物,其安全无毒、遗传背景清晰、易于培养,是合成生物学中常用的底盘细胞,其在合成重组蛋白、天然产物、生物能源以及大宗化学品等中具有很高的开发价值。为了提高目标合成产物的产量,往往需要高效表达通路中的多个关键蛋白。启动子和转录因子调控是决定蛋白表达量的重要影响因素。启动子通常位于转录起始位点上游,是一段能够被转录因子识别并结合后,启动下游基因转录的DNA序列。高活性启动子能够提高蛋白的表达量,进而提高目标产物的合成效率。
酿酒酵母的内源启动子可分为组成型和诱导型两大类。组成型启动子可连续表达,不易受到环境的干扰,表达量始终维持在一定范围内,常用的强组成型启动子包括PTDH3、PTEF1、PPGK1、PTPI1。诱导型启动子则需要特定的物理或化学条件才能被激活,启动基因的表达,当诱导条件消失后,基因的表达进入沉默状态,最常用的强诱导启动子是PGAL1、PGAL2、PGAL10、PGAL7,其中PGAL1是目前公认的酿酒酵母最强启动子。然而,由于内源启动子活性有限,往往无法满足关键蛋白的大量合成。为了增加蛋白表达量,一般采用的策略是增加基因的拷贝数,这不仅增加了构建的工作量,也会由于同源重组导致目的基因的不稳定性。因此,构建高活性启动子体系提高蛋白表达量是合成生物学领域迫切的需求之一。
目前人工合成启动子的方法主要有四种,即随机突变、直接修饰、杂合启动子和机器学习,其中杂合启动子作为一种理性设计,它更趋于模块化,经不同元件间的理性组合后可获得所需要的特性。天然启动子的结构可分为核心启动子、上游激活序列(Upstreamactivator sequence,UAS)、上游抑制元件(Upstream repressorsequence,URS)等元件,这些元件之间可以进行拆分、组合,从而获得具有新功能的合成启动子。目前,虽然大量合成启动子已经被成功构建,其极大地丰富了启动子的数量和选择性,但是这些合成启动子的活性并未高于酿酒酵母天然启动子-半乳糖诱导启动子PGAL1
发明内容
为了解决上述背景技术中所提出的技术问题,本发明的目的在于提供一种合成启动子及其构建方法和应用。
为了达到上述目的,本发明所采用的技术方案为:
一方面,本发明提供了一种合成启动子,所述合成启动子为PUAS-TEF1或PUAS-TDH3
所述PUAS-TEF1包括酿酒酵母启动子PGAL1位于-392~-275区域的诱导元件UAS、酿酒酵母启动子PTEF1

另一方面,本发明提供了一种上述任一所述的合成启动子的构建方法,获得酿酒酵母启动子PGAL1中的上游激活序列UAS;然后将UAS分别融合到启动子PTEF1或PTDH3上,获得合成启动子PUAS-TEF1或PUAS-TDH3

再一方面,本发明提供了一种重组菌株,制备方法包括以下步骤:将上述所述的重组质粒转入酿酒酵母感受态细胞中得到重组菌株。
进一步地,所述酿酒酵母感受态细胞制备所用的酿酒酵母菌种为野生型(WT)的酿酒酵母菌种、敲除GAL80(gal80)的酿酒酵母菌种或GAL1/GAL80双敲(gal1-80)的酿酒酵母菌种。
进一步地,敲除酿酒酵母GAL80能增加合成启动子PUAS-TEF1或PUAS-TDH3在半乳糖中的表达活性。
进一步地,双敲除酿酒酵母GAL80和GAL1能增加合成启动子PUAS-TEF1或PUAS-TDH3在葡萄糖中的表达活性。
再一方面,本发明提供了一种上述任一所述的合成启动子、上述所述的重组质粒或上述任一所述的重组菌株在酿酒酵母中提高异源蛋白的表达量中的应用。
本发明的有益效果是:本发明通过将酿酒酵母启动子PGAL1的诱导元件UAS(-392~-275区域,大小为118bp,核苷酸序列如SEQ ID NO:1所示),融合到强组成型启动子PTEF1或PTDH3上游区域,构建高活性合成启动子PUAS-TEF1或PUAS-TDH3;同时,通过启动子调控系统的改造,敲除GAL80或者GAL80/GAL1,极大提高合成启动子的活性。在野生型菌株中,以半乳糖为发酵碳源,它们的活性均高于PGAL1,与PGAL1相比,PUAS-TEF1和PUAS-TDH3的活性分别提高了62%和25%。敲除GAL80能够提高合成启动子在半乳糖培养条件下的表达活性,其中,PUAS-TEF1和PUAS-TDH3在gal80菌株中的活性比PGAL1在野生型菌株中提高了99%和40%。相比半乳糖,葡萄糖是廉价的发酵碳源,被广泛的应用于目标产物的合成。在GAL80敲除菌株中进一步敲除GAL1,阻断菌株对半乳糖的利用后发现,在以葡萄糖为碳源的培养条件下,GAL1的敲除极大提高了PUAS-TEF1和PUAS-TDH3的表达活性,比半乳糖培养条件下的野生型菌株中PGAL1的活性分别高102%和98%。本发明构建的高活性启动子体系可被用于诸多领域,例如代谢工程,避免通过增加拷贝数来提高基因的表达量,不仅省时省力,还能提高菌株的稳定性,为实现重组菌株工业化应用奠定了基础。

为了更好地理解本发明的内容,下面结合具体实施方法对本发明内容作进一步说明,但本发明的保护内容不局限以下实施例。
实施例1重组质粒的制备
重组质粒的构建示意图如图1所示,包括合成启动子PUAS-TEF1或PUAS-TDH3。其中合成启动子PUAS-TEF1的核苷酸序列如SEQ ID NO:2所示,合成启动子PUAS-TDH3的核苷酸序列如SEQID NO:3所示。
包括PUAS-TEF1的重组质粒的制备包括以下步骤:
以核苷酸序列如SEQ ID NO:14所示的POT2-PGAL1-eGFP质粒为模板进行PCR扩增,得到核苷酸序列如SEQ ID NO:6所示的含有质粒骨架片段同源臂的UAS序列。其中PCR使用2×Max Master Mix酶,扩增条件为:95℃预变性30秒,95℃变性15秒,56℃退火15秒,72℃延伸1分钟,从变性到延伸设为35个循环,最后72℃总延伸5分钟;PCR扩增所用引物的核苷酸序列如SEQ ID NO:4和SEQ ID NO:5所示。
以核苷酸序列如SEQ ID NO:15所示的POT2-PTEF1-eGFP质粒为模板进行PCR扩增,得到核苷酸序列如SEQ ID NO:9所示的含有PTEF1-eGFP的质粒骨架序列,得到的质粒骨架片段为单拷贝,含有URA营养缺陷型标记和氨苄青霉素抗性标记。其中PCR使用2×MaxMaster Mix酶,扩增条件为:95℃预变性30秒,95℃变性15秒,56℃退火15秒,72℃延伸5分钟,从变性到延伸设为35个循环,最后72℃总延伸5分钟;PCR扩增所用引物的核苷酸序列如SEQ ID NO:7和SEQ ID NO:8所示。
通过Gibson Assembly的方法,即取用Gibson Mix试剂6μL,核苷酸序列如SEQ IDNO:6所示的含有质粒骨架片段同源臂的UAS序列和核苷酸序列如SEQ ID NO:9所示的含有PTEF1-eGFP的质粒骨架序列各0.5μL,加纯水3μL,50℃加热1小时,构建为重组质粒POT2-PUAS-TEF1-eGFP,其中PUAS-TEF1为合成启动子,用于启动下游基因的表达,eGFP是报告基因,用于测定其活性。
包括PUAS-TDH3的重组质粒的制备具体包括以下步骤:
以核苷酸序列如SEQ ID NO:14所示的POT2-PGAL1-eGFP质粒为模板进行PCR扩增,得到核苷酸序列如SEQ ID NO:11所示的含有质粒骨架片段同源臂的UAS序列。其中PCR使用2×Max Master Mix酶,扩增条件为:95℃预变性30秒,95℃变性15秒,56℃退火15秒,72℃延伸1分钟,从变性到延伸设为35个循环,最后72℃总延伸5分钟;PCR扩增所用引物的核苷酸序列如SEQ ID NO:4和SEQ ID NO:10所示。
以核苷酸序列如SEQ ID NO:16所示的POT2-PTDH3-eGFP质粒为模板进行PCR扩增,得到核苷酸序列如SEQ ID NO:13所示的含有PTDH3-eGFP的质粒骨架序列,得到的质粒骨架片段为单拷贝,含有URA营养缺陷型标记和氨苄青霉素抗性标记。其中PCR使用2×Max Master Mix酶,扩增条件为:95℃预变性30秒,95℃变性15秒,56℃退火15秒,72℃延伸5分钟,从变性到延伸设为35个循环,最后72℃总延伸5分钟;PCR扩增所用引物的核苷酸序列如SEQ ID NO:7和SEQ ID NO:12所示。

实施例2重组菌株的制备
GAL80(gal80)敲除酵母菌种制备:
以苷酸序列如SEQ ID NO:17所示的含有Cas9蛋白基因的pCUT质粒为模板进行PCR扩增,得到pCUT质粒骨架,其核苷酸序列如SEQ ID NO:18所示。其中PCR扩增条件为2×Max Master Mix酶,95℃预变性30秒,95℃变性15秒,56℃退火15秒,72℃延伸8分钟,从变性到延伸设为35个循环,最后72℃总延伸10分钟;PCR扩增所用引物的核苷酸序列如SEQ IDNO:19和SEQ ID NO:20所示。
以GAL80基因为靶点,利用苷酸序列如SEQ ID NO:21和SEQ ID NO:22所示的引物互为模板,通过PCR设计出敲除GAL80的gRNA片段,其核苷酸序列如SEQ ID NO:23所示。其中PCR扩增条件为2×Max Master Mix酶,95℃预变性30秒,95℃变性15秒,56℃退火15秒,72℃延伸30秒,从变性到延伸设为35个循环,最后72℃总延伸5分钟。
以酿酒酵母基因组DNA为模板进行PCR扩增,得到敲除GAL80基因的修复片段,其核苷酸序列如SEQ ID NO:24所示。其中PCR扩增条件为2×Max Master Mix酶,95℃预变性30秒,95℃变性15秒,56℃退火15秒,72℃延伸1分钟,从变性到延伸设为35个循环,最后72℃总延伸5分钟。PCR扩增所用引物的核苷酸序列如SEQ ID NO:25和SEQ ID NO:26所示。
将pCUT质粒骨架、敲除GAL80的gRNA片段和敲除GAL80基因的修复片段同时转化到野生型酿酒酵母中,在SC-URA固体培养基中涂板。转化后的酵母置于30℃培养3天,挑取敲除正确的酵母用于制备感受态。
敲除GAL1/GAL80双敲(gal1-80)的酵母菌种制备:
以苷酸序列如SEQ ID NO:17所示的含有Cas9蛋白基因的pCUT质粒为模板进行PCR扩增,得到pCUT质粒骨架,其核苷酸序列如SEQ ID NO:18所示。其中PCR扩增条件为2×Max Master Mix酶,95℃预变性30秒,95℃变性15秒,56℃退火15秒,72℃延伸8分钟,从变性到延伸设为35个循环,最后72℃总延伸10分钟;PCR扩增所用引物的核苷酸序列如SEQ IDNO:19和SEQ ID NO:20所示。
以GAL1基因为靶点,利用苷酸序列如SEQ ID NO:27和SEQ ID NO:28所示的引物互为模板,通过PCR设计出敲除GAL1的gRNA片段,其核苷酸序列如SEQ ID NO:29所示。其中PCR扩增条件为2×Max Master Mix酶,95℃预变性30秒,95℃变性15秒,56℃退火15秒,72℃延伸30秒,从变性到延伸设为35个循环,最后72℃总延伸5分钟。
以酿酒酵母基因组DNA为模板进行PCR扩增,用核苷酸序列如SEQ ID NO:30和SEQID NO:31所示的引物扩增出核苷酸序列如SEQ ID NO:32所示的GAL1基因的上游修复片段,用核苷酸序列如SEQ ID NO:33和SEQ ID NO:34所示的引物扩增出核苷酸序列如SEQ IDNO:35所示的GAL1基因的下游修复片段。以核苷酸序列如SEQ ID NO:32所示的GAL1基因的上游修复片段和核苷酸序列如SEQ ID NO:35所示的GAL1基因的下游修复片段作为模板,进行PCR扩增,得到敲除GAL1基因的修复片段,其核苷酸序列如SEQ ID NO:36所示。其中PCR扩增条件为2×Max Master Mix酶,95℃预变性30秒,95℃变性15秒,56℃退火15秒,72℃延伸1分钟,从变性到延伸设为35个循环,最后72℃总延伸5分钟。PCR扩增所用引物的核苷酸序列如SEQ ID NO:30和SEQ ID NO:34所示。
将pCUT质粒骨架、敲除GAL1的gRNA片段和敲除GAL1基因的修复片段同时转化到敲除GAL80基因的酿酒酵母中,在SC-URA固体培养基中涂板。转化后的酵母置于30℃培养3天,挑取敲除正确的酵母用于制备感受态。
酿酒酵母感受态细胞的制备:挑取野生型(WT)、gal80和gal1-80的酵母菌种单克隆,分别加入5mL YPD液体培养基,置于30℃摇床中以250rpm的速度过夜培养12小时进行活化菌种;将活化好的菌种转接到50mL YPD液体培养基中,使起始OD600为0.2,再置于30℃摇床中以250rpm的速度培养5-6小时,使其OD600为0.7-1.0;以3000rpm的速度离心5min,去上清液;再加纯水50mL,3000rpm速度离心5min,去上清液;然后加入20mL浓度为100mM的醋酸锂,混匀后再以3000rpm的速度离心5min去上清液,最后加入400μL浓度为100mM的醋酸锂重悬细胞,即制得酿酒酵母感受态细胞(野生型(WT)酿酒酵母感受态细胞、gal80的酿酒酵母感受态细胞和gal1-80的酿酒酵母感受态细胞)。
重组菌株的制备:取30μL上述制备得到的酿酒酵母感受态细胞于1.5mL离心管中,然后加入240μL浓度为50%(W/V)的PEG3350、36μL浓度为1M的醋酸锂、5μL浓度为10mg/mL的单链鱼精DNA(使用前需要在99℃煮5-10min,拿出后立即放冰上)、500ng-1μg实施例1中的重组质粒、70μL纯水,将以上转化液混合均匀;混合均匀后先置于30℃培养30min,再置于42℃热激25-40min;热激后的转化液以5000rpm的速度离心1min,去上清液;去上清液后加100μL水混匀,然后均匀涂布在SC-URA固体培养基上,最后置于30℃培养48小时得到重组菌株(含有POT2-PUAS-TEF1-eGFP重组质粒的WT、gal80和gal1-80重组菌株,含有POT2-PUAS-TDH3-eGFP重组质粒的WT、gal80和gal1-80重组菌株);
将重组菌株的制备中实施例1中的重组质粒替换为POT2-PGAL1-eGFP,其他条件不变,即得到含有POT2-PGAL1-eGFP质粒的WT重组菌株。此重组菌株作为对照。
实施例3活性测试
野生型菌株中合成启动子的活性测试方法如下:取用96深孔板,每个孔加入300μL含有2%(W/V)葡萄糖的SC-URA液体培养基,然后挑取含有POT2-PGAL1-eGFP、POT2-PUAS-TEF1-eGFP和POT2-PUAS-TDH3-eGFP质粒的WT重组菌株,分别挑取三个(三个平行实验)克隆于含有培养基的96深孔板中,置于30℃活化24小时。活化好后的酵母以4000rpm的速度离心5min,去掉上清液。然后加400μL纯水混匀,再以4000rpm的速度离心5min,去掉上清液,加入200μL纯水重悬。重悬后,再将酵母转接到含有SC-URA液体培养基的96酶标板中,碳源为2%(w/v)的半乳糖,菌液起始浓度OD600在0.1,终体积为200μL。最后置于酶标仪中,温度设定为30℃,激发光波长为488nm,发射光波长为520nm。OD600吸光值和荧光值每隔30min测一次,连续测36小时。根据测得荧光值/吸光值表征荧光强度绘制折线图。实验结果如图2所示,从图2可以看出,通过元件组合形成的合成启动子PUAS-TEF1和PUAS-TDH3,在野生型菌株中,以半乳糖为发酵碳源,它们的活性均高于PGAL1,在发酵24小时时活性达到最大。与PGAL1相比,PUAS-TEF1和PUAS-TDH3的活性分别提高了62%和25%。
gal80和gal1-80菌株中合成启动子的活性测试方法如下:取用96深孔板,每个孔加入300μL含有2%(W/V)葡萄糖的SC-URA液体培养基,然后挑取含有POT2-PGAL1-eGFP(野生型菌株),POT2-PUAS-TEF1-eGFP(gal80和gal1-80菌株)和POT2-PUAS-TDH3-eGFP(gal80和gal1-80菌株)质粒的重组菌株,分别挑取三个(三个平行实验)克隆于含有培养基的96深孔板中,置于30℃活化24小时。活化好后的酵母以4000rpm的速度离心5min,去掉上清液。然后加400μL纯水混匀,再以4000rpm的速度离心5min,去掉上清液,加入200μL纯水重悬。重悬后,再将酵母转接到含有SC-URA液体培养基的96酶标板中,碳源分别为2%(w/v)的葡萄糖和2%(w/v)的半乳糖,菌液起始浓度OD600在0.1,终体积为200μL。最后置于酶标仪中,温度设定为30℃,激发光波长为488nm,发射光波长为520nm。OD600吸光值和荧光值每隔30min测一次,连续测36小时。根据测得荧光值/吸光值表征荧光强度绘制折线图。在gal80和gal1-80菌株中启动子活性强度如图3所示,从图3可以看出,敲除GAL80能够提高合成启动子在半乳糖培养条件下的表达活性,其中,PUAS-TEF1和PUAS-TDH3在gal80菌株中的活性比PGAL1在野生型菌株中提高了99%和40%。同时敲除GAL80和GAL1,在以葡萄糖为碳源的培养条件下,能提高合成启动子PUAS-TEF1和PUAS-TDH3的表达活性,它们比半乳糖培养条件下的野生型菌株中PGAL1的活性高102%和98%。
图2中PGAL1的数据与图3中WT PGAL1 galactose的数据不一致,原因是不同批次由于操作及仪器误差,导致实验数据会有差别。
综上,本发明通过启动子改造和启动子调控系统的改造,构建了一套高活性启动子体系。在野生型菌株中,以半乳糖为发酵碳源,它们的活性均高于PGAL1,在发酵24小时时活性达到最大。与PGAL1相比,PUAS-TEF1和PUAS-TDH3的活性分别提高了62%和25%。敲除GAL80能够提高合成启动子在半乳糖培养条件下的表达活性,其中,PUAS-TEF1和PUAS-TDH3在gal80菌株中的活性比PGAL1在野生型菌株中提高了99%和40%。相比半乳糖,葡萄糖是廉价的发酵碳源,被广泛的应用于目标产物的合成。在GAL80敲除菌株中进一步敲除GAL1,阻断菌株对半乳糖的利用后发现,在以葡萄糖为碳源的培养条件下,GAL1的敲除极大提高了PUAS-TEF1和PUAS-TDH3的表达活性,比半乳糖培养条件下的野生型菌株中PGAL1的活性分别高102%和98%。本发明在合成生物学中的应用具有非常高的潜在价值,也对启动子的改造具有一定的指导意义。

Claims (10)

1.合成启动子,其特征在于,所述合成启动子为PUAS-TEF1或PUAS-TDH3
所述PUAS-TEF1包括酿酒酵母启动子PGAL1位于-392~-275区域的诱导元件UAS、酿酒酵母启动子PTEF1
所述PUAS-TDH3包括酿酒酵母启动子PGAL1位于-392~-275区域的诱导元件UAS、酿酒酵母启动子PTDH3
所述诱导元件UAS的核苷酸序列如SEQ ID NO:1所示;
所述合成启动子PUAS-TEF1的核苷酸序列如SEQ ID NO:2所示,所述合成启动子PUAS-TDH3的核苷酸序列如SEQ ID NO:3所示。
2.权利要求1所述的合成启动子在酿酒酵母中提高异源蛋白的表达量中的应用。
3.权利要求1所述的合成启动子的构建方法,其特征在于,获得酿酒酵母启动子PGAL1中的上游激活序列UAS;然后将UAS分别融合到启动子PTEF1或PTDH3上,获得合成启动子PUAS-TEF1或PUAS-TDH3
4.重组质粒,其特征在于,包括权利要求1所述的合成启动子。
5.权利要求4所述的重组质粒在酿酒酵母中提高异源蛋白的表达量中的应用。
6.重组菌株,其特征在于,制备方法包括以下步骤:将权利要求4所述的重组质粒转入酿酒酵母感受态细胞中得到重组菌株。
7.根据权利要求6所述的重组菌株,其特征在于,所述酿酒酵母感受态细胞制备所用的酿酒酵母菌种为野生型的酿酒酵母菌种、敲除GAL80的酿酒酵母菌种或GAL1/GAL80双敲的酿酒酵母菌种。
8.根据权利要求7所述的重组菌株,其特征在于,敲除酿酒酵母GAL80能增加合成启动子PUAS-TEF1或PUAS-TDH3在半乳糖中的表达活性。
9.根据权利要求7所述的重组菌株,其特征在于,双敲除酿酒酵母GAL80GAL1能增加合成启动子PUAS-TEF1或PUAS-TDH3在葡萄糖中的表达活性。
10.权利要求6-9任一项所述的重组菌株在酿酒酵母中提高异源蛋白的表达量中的应用。
